Abstract:The 16 lowest energy isomers of cationic water cluster (H2O)(9)(+) have been comprehensively searched by the particle swarm optimization algorithm combined with quantum chemistry calculations. Geometric optimization and vibration analysis of the interesting isomers were made in the MP2/aug-cc-pVDZ level. Our results show that cage structure is the most stable at low temperatures. The relative Gibbs free energy below 400 K was calculated, which indicates that the stability of the cage structure decreases as the temperature increases while the energy of ring is relatively slow. We also illustrate the computationally simulated IR spectra obtained at six different calculated levels and individual IR spectroscopy for seven isomers. The obtained molecular orbits of six representative isomers show good agreement with experiment. Finally, through the topological analysis and density gradient analysis, we compared the interaction between the H3O+ core and H2O as well as the OH radicals. (C) 2017 Elsevier B.V. Abstract:Density functional theory has been performed on the tricyanovinyl substituted calix[4]pyrrole and its anion (F-, Cl-, CH3COO-, H2PO4-) complexes. The calculation results implied that the host-anion complexes were formed by intermolecular hydrogen bonds. The order of the binding affinity: F- > CH3COO- > H2PO4- > Cl- was in good agreement with the experimental result. The electron-withdrawing group substitution would enhance the interation between the calix[4]pyrrole and anions. The effect of tricyanovinyl substitution on host-guest interaction from geometry features, frequency analyses, NBO analyses and frontier orbitals of interaction has also been described.

Abstract:An ester–imine cage was synthesized from hexapyrrolic tripodal precursor and characterized with NMR spectroscopy and X–ray crystallography. This novel molecular cage displays good stability in wet organic solvents and exhibits moderate to strong affinity (10 3 –10 6 M– 6 ) for anions in chloroform. Theoretical calculations support the relative strong binding between the cage and SO 4 2− .

Abstract:The molecular recognition pockets of functional biomacromolecules typically have complex spatial geometries. Creating low symmetrical cage molecules, which are different from traditional ones with highly symmetrical geometry, can increase the complexity of the spatial distribution of molecular recognition sites, thus endowing cages with new properties. However, producing cages with lower symmetry would generate structural isomers, and obtaining unambiguous structural evidences to distinguish them represents a great challenge. In this contribution, we present a [2+2] (meta+ortho) cyclization synthetic approach for exclusively producing a trapezoidal benzene cage (1). The cage is composed of two cap (tetramethylbeneze) and four tether (isophthalamide) sections, resulting in the formation of an irregular hexahedron with the surrounding four trapezoidal faces standing alternately up and down. To the best of our knowledge, this is the first benzene cage with trapezoidal body geometry. Taking fourteen anions including monoatomic anions, oxyanions and carboxylate anions as examples, the anion recognition characteristics of 1 in THF are demonstrated. By NMR and mass studies, we reveal that, depending on the size of the anion, 1 can form 1:1 and/or 1:2 host-guest complexes. Through 2D NMR and computational studies, the conformational preference of 1 when binding to anions with different geometry is disclosed. Fluorescence and NMR titration studies exhibit that 1 has a higher affinity for anions with larger size, tetrahedral geometry, and higher electron density, resulting in an extremely high binding affinity for SO42- (K1:1~109 M-1). In addition, 1 also shows a high binding affinity for basic anions, such as the carboxylate anion AcO-(K1:1~108 M-1). The exemplified anion recognition is only one aspect of the properties of 1, we believe that, with this novel trapezoidal body geometry, more unique features will be discovered in the future.

Abstract:The anion recognition by synthetic host molecules is an important theme in supramolecular chemistry. Bis(tetraoxacalix[2]arene[2]triazine) is a conformationally rigid cage molecule with three V-shaped clefts, each constituted by two electron-deficient triazine rings and two aryl C-H moieties. Its halide-binding properties are investigated in this work by quantum chemistry methods. The calculated Gibbs free energies display similar trends as the experimental observations. It has been shown that different types of noncovalent interactions including H-bond, anion-π, and lone-pair-π interactions are concurrent, leading to a cooperative effect. The respective contributions of the interactions to the overall stability are evaluated by using appropriate reference systems, with the anion-π interactions found to be as significant as the hydrogen bond interactions. In addition, in the presence of a water molecule, the stability of the ternary complexes has enhanced greatly in comparison with the binary complexes. Investigations of the solvent effect by the continuum solvent model show that the anion binding energies decrease with increasing solvent polarities. The weak halide binding energies in solution indicate that the reversible binding interactions with bis(tetraoxacalix[2]arene[2]triazine) can offer potential applications for anion transport in the membrane environment.

Abstract:A C–H bonding trap for chloride Part of the reason salt dissolves so well in water is that the polarized O–H bonds attract the negatively charged chloride ions. It has therefore been common to include O–H or N–H bonds in molecular receptors designed to capture anions such as chloride. Liu et al. report the surprising finding that sufficiently polarized C–H bonds can work even better (see the Perspective by Bowman-James). Abstract:A hexacationic cage 36+ was synthesized via hydrazone condensation in aqueous acid. Cage 36+ bears three biscationic arms, each of which contains four relatively acidic protons, including one NH and three CH protons. These hydrogen bond donors, as well as its intrinsic cationic nature, enable cage 36+ to encapsulate two anions concurrently within its cavity. The axial asymmetrical nature of the biscationic arms allow the cage to recognize two different anions in a selective manner, to encompass bound heteroanion dimers, such as Cl–·NO3– and Cl–·Br–. Single crystal X-ray diffraction analyses reveal that in the solid state the two anions are constrained in ultraclose proximity within the cage; e.g., the Cl–···Cl– and Cl–···Br– distances are 3.2 and 2.9 Å, respectively, which are shorter than the sum of their van der Waals radii. Abstract:A novo triangular covalent organic cage with reduced symmetry was synthesized employing 2,4,6‐triethylbenzene derivatives as caps and 8‐amino‐2‐quinoline carboxyl group as edges. The molecular cage could bind nitrate, acetate, and fluoride anions with moderate affinity. Organic molecular cages with low symmetry are promising to generate complex chemical environments for molecular recognition and catalysis. Herein, a new triangular prism cage with three rigid 8‐aminoquinoline‐2‐carboxylic acid derivatives as edges were synthesized. This molecular cage possesses reduced symmetry and contains both secondary amine and amide as hydrogen donating groups for molecular recognition. It could bind anions, such as NO3−, AcO−, and F− with moderate affinity.

Abstract:A triangular-prism shaped cage was self-assembled by the formation of a dynamic covalent bond, namely a hydrazone, in acidic aqueous solution. The hexacationic host bears a number of relatively acidic protons pointing inside the cage cavity, which is able to accommodate an iodide anion selectively in water over other halide anions such as F- , Cl- , and Br- , which are more hydrated. As a comparison, a macrocycle analogue bearing fewer positive charges and fewer hydrogen bond donors shows no anion binding ability. As inferred from the single-crystal structure and theoretical calculations, the ability of the cage to selectively recognize iodide anions results from the combination of electrostatic forces, C-H⋅⋅⋅I- hydrogen bonds, and the hydrophobic effect.

Abstract:Hydrogen bonding is prevalent in biological systems, dictating a myriad of life-sustaining functions in aqueous environments. Leveraging hydrogen bonding for molecular recognition in water encounters significant challenges in synthetic receptors on account of the hydration of their functional groups. Herein, we introduce a water-soluble hydrogen bonding cage, synthesized via a dynamic approach, exhibiting remarkable affinities and selectivities for strongly hydrated anions, including sulfate and oxalate, in water. We illustrate the use of charge-assisted hydrogen bonding in amide-type synthetic receptors, offering a general molecular design principle that applies to a wide range of amide receptors for molecular recognition in water. This strategy not only revalidates the functions of hydrogen bonding but also facilitates the effective recognition of hydrophilic anions in water. We further demonstrate an unconventional catalytic mechanism through the encapsulation of the anionic oxalate substrate by the cationic cage, which effectively inverts the charges associated with the substrate and overcomes electrostatic repulsions to facilitate its oxidation by the anionic MnO 4 − . Technical applications using this receptor are envisioned across various technical applications, including anion sensing, separation, catalysis, medical interventions, and molecular nanotechnology.

Abstract:Novel macrocyclic anion receptors based on the principle of anion-pi interactions were reported. By means of both post-macrocyclization modification protocol and the stepwise fragment coupling approach, functionalized oxacalix[2]arene[2]triazines bearing two other electron-deficient (hetero)aromatic rings on the lower rim were efficiently synthesized. The resulting oxacalix[2]arene[2]triazine macrocycles adopt 1,3-alternate conformation, yielding therefore an expanded electron-deficient cavity or space consisting of two triazine rings and two appending aromatic rings. Spectroscopic titration study showed the selective interaction of the pentafluorophenyl-substituted oxacalix[2]arene[2]triazine with azide and fluoride in solution with the binding constants (K-1:1) ranging from 1.33 x 10(3) to 3.52 x 10(3) M-1.

Abstract:Cage compounds offer a unique opportunity to capture CO2, but a perfect design has been elusive. Herein, we computationally designed cage compounds by using linkers to connect two calix[4]pyrrole units together into a cage for capturing CO,. Quantum mechanical calculations based on dispersion-corrected density functional theory show that the (CH2) linker has an optimal length at n = 5 where the N-H groups from the pyrrole molecules form four H center dot center dot center dot O interactions with the two terminal 0 atoms of CO,. The cationic and zwitterionic cages can also achieve high CO, affinity and CO2/N-2 selectivity in the cage cavity compared with previously synthesized cages. Based on the computed potential energy curves of gas entering the cage, we conclude that all the cages are easily accessible by CO,. This work shows that the calix-based cages have great potential for selective CO, capture.

Abstract:Anion hydration is complicated by H-bond donation between neighboring water molecules in addition to H-bond donation to the anion. This situation can lead to competing structures for chemically simple clusters like (H$_2$O)$_n$Cl$^-$ and to anharmonic vibrational motions. Quasi-chemical theory builds from electronic structure treatment of isolated ion-water clusters, partitions the hydration free energy into inner-shell and outer-shell contributions, and provides a general statistical mechanical framework to study complications of anion hydration. The present study exploits dynamics calculations on isolated (H$_2$O)$_n$Cl$^-$ clusters to account for anharmonicity, utilizing ADMP (atom-centered basis sets and density-matrix propagation) tools. Comparing singly hydrated F$^-$ and Cl$^-$ clusters, classic OH-bond donation to the anion occurs for F$^-$, while Cl$^-$ clusters exhibit more flexible but dipole-dominated interactions between ligand and ion. The predicted Cl$^-$ -- F$^-$ hydration free energy difference agrees well with experiment, a significant theoretical step for addressing issues like Hofmeister ranking and selectivity in ion channels.

Abstract:Anion-π interactions have been systematically studied using tetraoxacalix[2]arene[2]triazine 1, an electron-deficient and cavity self-tunable macrocyclic host, as an electron-neutral molecular probe. As revealed by electrospray ionization mass spectrometry (ESI-MS), fluorescence titration and X-ray crystallography, tetraoxacalix[2]arene[2]triazine has been found to form 1:1 complexes with four typical polyatomic anions of different geometries and shapes in the gaseous phase, in solution, and in the solid state. The association constants for the formation of anion-π complexes in acetonitrile are in the range of 239 to 16950 M(-1), following the order of 1·NO(3)(-) > 1·BF(4)(-) > 1·PF(6)(-) > 1·SCN(-). X-ray molecular structures of the complexes showed that two opposing triazine rings of tetraoxacalix[2]arene[2]triazine act as a pair of tweezers to interact with the included anions through cooperative anion-π and lone-pair electron-π interactions. The generality of anion-π interactions and diverse anion-π interaction motifs can provide a new dimension in the study of molecular recognition and self-assembly. Moreover, this study potentiates the effect of anion-π interactions in chemical and biological systems, especially those involving anion and electron-deficient aromatic species.

Abstract:Accurate predictions of the hydration free energy for anions typically have been more challenging than for cations. Hydrogen bond donation to the anion in hydrated clusters such as $\mathrm{F(H_2O)}_n{}^-$ can lead to delicate structures. Consequently, the energy landscape contains many local minima, even for small clusters, and these minima present a challenge for computational optimization. Utilization of cluster experimental results for the free energies of gas-phase clusters shows that, even though anharmonic effects are interesting, they need not be troublesome magnitudes for careful applications of quasi-chemical theory to ion hydration. Energy-optimized cluster structures for anions can leave the central ion highly exposed and application of implicit solvation models to these structures can incur more serious errors than for metal cations. Utilizing cluster structures sampled from ab initio molecular dynamics simulations substantially fixes those issues.

Computational Study on the Structure, Stability, and Electronic Feature Analyses of Trapped Halocarbons inside a Novel Bispyrazole Organic Molecular Cage

Abstract:Computational experiments on a novel crystal (Bharadwaj et al. Cryst. Growth Des. 2019, 19, 369-375) having a series of seven host-guest complexes (HGCs) where the host species belong to the family of a novel bispyrazole organic cryptand (BPOC) and their structural, stability, and the electronic feature analyses have been reported using the quantum chemical calculation approach. This report systematically unravels an inclusive theory-based experiment on the well-known guest solvents (S) like halocarbon solvents [CCl4, CHCl3/CHCl3' (two orientations), CH2Cl2 , C2H4Cl2 , C2H4Br2 , and C2HCl3 ] and a few model chlorofluorocarbons (CFCs) (CClF3 , CCl2F2 , and CCl3F) trapped inside the host (BPOC) cryptand, which are the crux in forming the structures of biological and supramolecular systems. Using the implicitly dispersion-corrected DFT (M06-2X/6-31G*) approach, the BPOC molecular cage and its host-guest capabilities were evaluated for the encapsulation of the above said halocarbon solvents as well as the CFC models. The encapsulated C2H4Br2 solvent inside the BPOC cage is found to be the most stable among all the HGCs; however, common in the solid phase, similar binary complexes have not been formerly examined in any gas/solvent-phase studies of the BPOC host species. Moreover, very interestingly, the stability pattern of the host-guest complexes enhances for the CFC models when the number of Cl atoms is increased. As the halogenated solvents through halogen and H-bonding are very decisive in understanding and controlling chemical reactions, the NCI-plots support the presence of the halogen bonding (C-Cl/Br···π) and H-bonding (C-H···π) interactions playing an imperative role in stabilizing the guests (solvents) inside the hydrophobic cavity. To get more insights, the HOMO-LUMO and MESP plots as well as natural population analyses have also been highlighted. This theoretical study portrays an inclusive information about the structural, stability, and electronic feature analyses of the host-guest assemblies consisting of the halogen and H-bonding interactions at the atomic level where the influences of such halocarbon solvents play crucial roles in comprehending and managing chemical reactions.

Abstract:Complexes [PF6 subset of( Ag-3( titmb)(2)](PF6)(2)(8) and {SbF6 subset of[Ag-3( titmb)(2)](SbF6)(2)} center dot H2O center dot 1.5 CH3OH (9) are obtained by reaction of titmb and Ag+ salts with different anions (PF6- and SbF6-), and crystal structures reveal that they are both M3L2 cage complexes with short Ag center dot center dot center dot F interactions between the silver atoms and the fluorine atoms of the anions. In complex 8, a novel cage dimer is formed by weak Ag center dot center dot center dot F contacts; an unique cage tetramer formed via Ag center dot center dot center dot pi interactions (Ag center dot center dot center dot eta(5)- imidazole) between dimers and an infinite 1D cage chain is presented. However, each of the external non-disordered SbF6- anions connect with six cage 9s via Ag center dot center dot center dot F contacts, and each cage 9 in turn connects with three SbF6- anions to form a 2D network cage layer; and the layers are connected by pi-pi interactions to form a 3D network. The anion-exchange reactions of four Ag3L2 type complexes ([BF4 subset of(Ag-3(titmb)(2)](BF4)(2) (6), [ClO4 subset of(Ag-3(titmb)(2)](ClO4)(2) ( 7b), [PF6 subset of(Ag-3(titmb)(2)](PF6)(2) (8) and [SbF6 subset of(Ag-3(titmb)(2)](SbF6)(2) center dot 1.5CH(3)OH ( 9)) with tetrahedral and octahedral anions (ClO4-, BF4-, PF6- and SbF6-) are also reported. The anion-exchange experiments demonstrate that the anion selective order is SbF6- > PF6- > BF4-, ClO4-, and this anion receptor is preferred to trap octahedral and tetrahedral anions rather than linear or triangle anions; SbF6- is the biggest and most preferable one, so far. The dimensions of cage complexes with or without internal anions, anion-exchange reactions, cage assembly and anion inclusions, silver( I) coordination environments, Ag F and Ag-pi interactions of Ag3L2 complexes 1-9 are discussed.
