Abstract:MicroRNA*s are about 22nt noncoding RNAs, which are processed from precursors with a characteristic hairpin secondary structure in the biogenesis of microRNAs. Recently, miRNA* strands were shown to mediate post-transcriptional regulatory networks, rather than serve merely as non-functional by-product in general view. Unlike miRNAs bound to AGO1, miRNA* strands are bound to AGO2 to form RISC duplex to mediate RNAi, which is similar to siRNA. This paper mainly reviewed the recent research progresses on miRNA*, such as the biosynthesis, biological characteristics, and functions.

Abstract:Since the tip of the iceberg of plant small RNA (sRNA) world emerged at the end of the last century, diverse sRNA species with various biological roles at either transcriptional or posttranscriptional level have been widely recognized. However, much more research efforts are required to thoroughly understand these sRNA molecules, even for the most sophisticatedly characterized species, microRNAs (miRNAs). The miRNAs, similar to 21 nucleotides (nt) in length, are generated from stem-loop structured precursors, most of which are transcribed from RNA polymerase (Pol) II-dependent miRNA genes. Elaborate transgenic experiments and other wet-lab results showed that miRNAs play a myriad of essential biochemical or physiological roles in both plants and animals, although they only occupy a very small portion of the enormous sRNA population. In this chapter, we focus on the implication of miRNAs in plant root development. First, we review the inspiring progress that has been made in this research area recently, providing an integrated map of miRNA-mediated and multisignal-involved modulation of plant root development. Then, we present a complicated scene where numerous signals including nutrients, hormones, stress, and biotic stimuli are likely to be involved in the miRNA-centered regulatory networks based on the current reports. Next, we introduce some useful experimental and bioinformatics approaches that can be employed for the functional studies on miRNAs. Owing to the recently developed next-generation sequencing (NGS) technology, the plant degradome libraries can be sequenced by the PARE (parallel analysis of RNA ends) method to perform a transcriptome-wide identification of miRNA target pairs, the result of which could be used to build a comprehensive miRNA-mediated gene regulatory network. Finally, some concerns on the plant miRNA research are discussed.

Abstract:Plant transcriptomes encompass a large number of functional non-coding RNAs (ncRNAs), only some of which have protein-coding capacity. Since their initial discovery, ncRNAs have been classified into two broad categories based on their biogenesis and mechanisms of action, housekeeping ncRNAs and regulatory ncRNAs. With advances in RNA sequencing technology and computational methods, bioinformatics resources continue to emerge and update rapidly, including workflow for in silico ncRNA analysis, up-to-date platforms, databases, and tools dedicated to ncRNA identification and functional annotation. In this review, we aim to describe the biogenesis, biological functions, and interactions with DNA, RNA, protein, and microorganism of five major regulatory ncRNAs (miRNA, siRNA, tsRNA, circRNA, lncRNA) in plants. Then, we systematically summarize tools for analysis and prediction of plant ncRNAs, as well as databases. Furthermore, we discuss the silico analysis process of these ncRNAs and present a protocol for step-by-step computational analysis of ncRNAs. In general, this review will help researchers better understand the world of ncRNAs at multiple levels.

Abstract:A microRNA (miRNA) is a 21–24 nucleotide RNA product of a non-protein-coding gene. Plants, like animals, have a large number of miRNA-encoding genes in their genomes. The biogenesis of miRNAs in Arabidopsis is similar to that in animals in that miRNAs are processed from primary precursors by at least two steps mediated by RNAse III-like enzymes and that the miRNAs are incorporated into a protein complex named RISC. However, the biogenesis of plant miRNAs consists of an additional step, i.e., the miRNAs are methylated on the ribose of the last nucleotide by the miRNA methyltransferase HEN1. The high degree of sequence complementarity between plant miRNAs and their target mRNAs has facilitated the bioinformatic prediction of miRNA targets, many of which have been subsequently validated. Plant miRNAs have been predicted or confirmed to regulate a variety of processes, such as development, metabolism, and stress responses. A large category of miRNA targets consists of genes encoding transcription factors that play important roles in patterning the plant form.

Abstract:MicroRNAs (miRNAs) are small non-coding RNA molecules involved in mRNA regulation at a post-transcriptional level. The first miRNA was discovered in 1993, and since then many branches of research have been explored to fully understand the miRNA world. Studies regarding the biogenesis process have highlighted different pathways according to miRNA gene localization, although the biochemical mechanism is not completely clear yet. In animals, miRNAs act mainly as negative regulators through translation inhibition, but recent evidence has shown their ability to stimulate mRNA degradation through recruiting decapping enzymes and nucleases. The “canonical” binding site of miRNAs is located within the 3′UTR of the mRNA target, but the coding sequence and the 5′UTR can also be bound by miRNAs. Although they mainly play a negative role at a post-transcriptional level, a few miRNAs have been reported to actually enhance mRNA expression. Altered patterns of miRNAs, due to genetic alterations, defects in the biogenesis process, epigenetic modification or aberrant expression of miRNA genes, are associated with many pathological contexts, including cancer and inflammatory diseases. Although the wider world of small RNAs has to be further explored, these regulators have already been shown to play a crucial role in all biological processes.

Abstract:MicroRNAs (miRNAs) are short endogenous non-coding RNAs that regulate gene expression at the post-transcriptional level in a broad range of eukaryotic species. In animals, it is estimated that more than 60% of mammalian genes are targets of miRNAs, with miRNAs regulating cellular processes such as differentiation and proliferation. In plants, miRNAs regulate gene expression and play essential roles in diverse biological processes, including growth, development, and stress responses. Arabidopsis mutants with defective miRNA biogenesis are embryo lethal, and abnormal expression of miRNAs can cause severe developmental phenotypes. It is therefore crucial that the homeostasis of miRNAs is tightly regulated. In this review, we summarize the key mechanisms of plant miRNA biogenesis and stabilization. We provide an update on nuclear proteins with functions in miRNA biogenesis and proteins linking miRNA biogenesis to environmental triggers.

Abstract:MicroRNAs (miRNAs) are 21- to 24-nucleotide (nt) RNAs that are the final products of nonprotein-coding genes. miRNAs are processed from single-stranded precursors that form hairpin structures, with the miRNAs residing in one arm of the stems. miRNAs were first isolated and recognized as regulators of protein-coding genes through forward genetic screens in Caenorhabditis elegans, but were not recognized as universal regulators of gene expression in animals until three landmark studies in year 2001 demonstrated the widespread existence of miRNAs in animals. Soon after, studies from a few groups identified a number of miRNAs from Arabidopsis, providing the first evidence for the existence of these regulatory molecules in plants. Since then, numerous miRNAs from a number of land plants ranging from mosses to flowering plants were identified, and functional studies in Arabidopsis established a framework of understanding of miRNA biogenesis and function. This chapter summarizes the current knowledge as well as gaps in our understanding of plant miRNA biogenesis and function.

In plants, research efforts have established the major molecular framework of miRNA biogenesis and modes of action, and are beginning to elucidate the mechanisms of miRNA degradation. Studies have implicated restricted and surprising subcellular locations in which miRNA biogenesis or activity takes place. In this article, we summarize the current knowledge on how plant miRNAs are made and degraded, and how they repress target gene expression. We discuss not only the players involved in these processes, but also the subcellular sites in which these processes are known or implicated to take place. We hope to raise awareness that the cell biology of miRNAs holds the key to a full understanding of these enigmatic molecules.

Abstract:MicroRNAs (miRNAs), a class of endogenous, tiny, non-coding RNAs, are master regulators of gene expression among most eukaryotes. Intracellular miRNA abundance is regulated under multiple levels of control including transcription, processing, RNA modification, RNA-induced silencing complex (RISC) assembly, miRNA-target interaction, and turnover. In this review, we summarize our current understanding of the molecular components and mechanisms that influence miRNA biogenesis, homeostasis, and degradation in plants. We also make comparisons with findings from other organisms where necessary.

Abstract:MicroRNAs (miRNAs) are a class of non-coding RNAs that play important roles in regulating gene expression. The majority of miRNAs are transcribed from DNA sequences into primary miRNAs and processed into precursor miRNAs, and finally mature miRNAs. In most cases, miRNAs interact with the 3' untranslated region (3' UTR) of target mRNAs to induce mRNA degradation and translational repression. However, interaction of miRNAs with other regions, including the 5' UTR, coding sequence, and gene promoters, have also been reported. Under certain conditions, miRNAs can also activate translation or regulate transcription. The interaction of miRNAs with their target genes is dynamic and dependent on many factors, such as subcellular location of miRNAs, the abundancy of miRNAs and target mRNAs, and the affinity of miRNA-mRNA interactions. miRNAs can be secreted into extracellular fluids and transported to target cells via vesicles, such as exosomes, or by binding to proteins, including Argonautes. Extracellular miRNAs function as chemical messengers to mediate cell-cell communication. In this review, we provide an update on canonical and non-canonical miRNA biogenesis pathways and various mechanisms underlying miRNA-mediated gene regulations. We also summarize the current knowledge of the dynamics of miRNA action and of the secretion, transfer, and uptake of extracellular miRNAs.

Abstract:Key PointsMicroRNAs (miRNAs) are a family of ∼21–25-nucleotide small RNAs that negatively regulate gene expression at the post-transcriptional level.The founding members of the miRNA family, lin-4 and let-7, were identified through genetic screens for defects in the temporal regulation of Caenorhabditis elegans larval development.Owing to genome-wide cloning efforts, hundreds of miRNAs have now been identified in almost all metazoans, including flies, plants and mammals.MiRNAs exhibit temporally and spatially regulated expression patterns during diverse developmental and physiological processes.Most of the miRNAs that have been characterized so far seem to regulate aspects of development, including larval developmental transitions and neuronal development in C. elegans, growth control and apoptosis in Drosophila melanogaster, haematopoietic differentiation in mammals, and leaf development, flower development and embryogenesis in Arabidopsis thaliana.The majority of the animal miRNAs that have been characterized so far affect protein synthesis from their target mRNAs. Abstract:MicroRNAs (miRNAs) are a recently discovered family of endogenous, noncoding RNA molecules approximately 22 nt in length. miRNAs modulate gene expression post-transcriptionally by binding to complementary sequences in the coding or 3′ untranslated region of target messenger RNAs (mRNAs). It is now clear that the biogenesis and function of miRNAs are related to the molecular mechanisms of various clinical diseases, and that they can potentially regulate every aspect of cellular activity, including differentiation and development, metabolism, proliferation, apoptotic cell death, viral infection and tumorgenesis. Here, we review recent advances in miRNA research, and discuss the diverse roles of miRNAs in disease.

Abstract:Ever since microRNAs (miRNAs) were first recognized as an extensive gene family >20 years ago, a broad community of researchers was drawn to investigate the universe of small regulatory RNAs. Although core features of miRNA biogenesis and function were revealed early on, recent years continue to uncover fundamental information on the structural and molecular dynamics of core miRNA machinery, how miRNA substrates and targets are selected from the transcriptome, new avenues for multilevel regulation of miRNA biogenesis and mechanisms for miRNA turnover. Many of these latest insights were enabled by recent technological advances, including massively parallel assays, cryogenic electron microscopy, single-molecule imaging and CRISPR–Cas9 screening. Here, we summarize the current understanding of miRNA biogenesis, function and regulation, and outline challenges to address in the future.

Construction of microRNA- and microRNA*-mediated regulatory networks in plants.

Abstract:The critical biological roles of microRNAs (miRNAs) have been well recognized. However, knowledge on the regulatory activities of miRNA*s is limited. Although several studies pointed to the capacity of this small RNA species to repress target genes in animals, few related analyses were performed in plants. Here, we set out to uncover the repressive effects of miRNA*s on their targets in both Arabidopsis and rice. Systemic identification of miRNA*s was performed through secondary structure-based prediction and expression level-based verification. The targets of the miRNA*s were predicted and further filtered based on degradome sequencing data, resulting in comprehensive miRNA*-target lists with high reliability. Besides, comprehensive miRNA-target lists were also obtained. The phenomenon that one transcript was targeted by two or more miRNA(*)s was observed, which was defined as co-regulation. Finally, comprehensive miRNA- and miRNA*-mediated regulatory networks were constructed. Further investigation of some specific subnetworks implied the utility of these networks for biologists. This study could broaden the current understanding of miRNA-mediated regulation in plants.

Abstract:MicroRNAs (miRNAs) are 20-24 nucleotide noncoding RNAs abundant in plants and animals. The biogenesis of plant miRNAs involves transcription of miRNA genes, processing of primary miRNA transcripts by DICER-LIKE proteins into mature miRNAs, and loading of mature miRNAs into ARGONAUTE proteins to form miRNA-induced silencing complex (miRISC). By targeting complementary sequences, miRISC negatively regulates gene expression, thereby coordinating plant development and plant-environment interactions. In this review, we present and discuss recent updates on the mechanisms and regulation of miRNA biogenesis, miRISC assembly and actions as well as the regulatory roles of miRNAs in plant developmental plasticity, abiotic/biotic responses, and symbiotic/parasitic interactions. Finally, we suggest future directions for plant miRNA research.

Abstract:MicroRNAs are small, endogenous, non-coding RNAs found in plants, animals, and in some viruses, which negatively regulate the expression of genes by promoting the degradation of target mRNAs or by translation inhibition. Ever since the discovery of miRNAs, its biology, mechanisms, and functions were extensively studied in the past two decades. Plant and animal miRNAs both regulate target mRNAs, but they differ in scope of complementarity to their target mRNA. Plant microRNAs are known to play essential roles in a wide array of plant development. To date, there are many studies giving evidence that the regulation of miRNA levels can reprogram plant responses to abiotic (physical environment) and biotic stresses (pathogen and herbivore). Most of these studies were first carried out in the model plant Arabidopsis thaliana. Recently, the trend of miRNA research is furthering its role in crop breeding and its evolutionary origin. In this review, we presented the dynamic biogenesis of microRNAs, the diverse functions of miRNAs in plants, and experimental designs used in studying microRNAs in plants, and most importantly, we presented the applications of microRNA-based technology to improve the resistance of crops in abiotic and biotic stresses.
