Abstract:Phages are present wherever life is found, and play roles in many biogeochemical and ecological processes. The thermophilic bacteriophages, however, have not been well studied. In this study, phage GBSV1 was obtained from a thermophilic bacterium Geobacillus sp. 6k51 isolated from a hot spring. GBSV1 contains a double-stranded linear DNA of 34,683bp, which encodes 54 putative open reading frames (ORFs). Thirty three of these 54 ORFs exhibit sequence similarities to genes from 7 species of Geobacillus or Bacillus bacteria, as well as of bacteriophages infecting these bacteria. Twenty-two ORFs have been functionally annotated based on both their sequence similarities to known genes and predicted Pfam protein domains. Five structural proteins of the purified GBSV1 virion have been identified by proteomic analyses. Surprisingly, 7 of the GBSV1 ORFs share sequence similarities with genes from bacteria relevant to human diseases. This is the first report that genes of human disease-inducing bacteria are found in a thermophilic phage. It is suggested that thermophilic phages may be the potential evolutionary link between thermophiles and human pathogens. The characterization of GBSV1 may possibly lead to new insights into virus–host interactions and to a better understanding of gene transfers and evolution of life on earth in general.
Identification and Characterization of a Single-Stranded DNA-binding Protein from Thermophilic Bacteriophage GVE2

Abstract:Single-stranded DNA-binding (SSB) proteins are indispensable for survival of almost all known living organisms. Due to their numerous applications in diverse molecular biology and analytical methods, SSB proteins have received increasing research interest. In this investigation, a novel SSB gene was identified from a deep-sea thermophilic bacteriophage Geobacillus virus E2 (GVE2) for the first time. The GVE2 SSB protein shared homologies to known SSB proteins from other species. After recombinant expression in E. coli, the purified SSB protein was used for antibody preparation. The Northern and Western blots showed that the GVE2 SSB gene might be an early viral gene. As revealed by DNA binding assay, the recombinant GVE2 SSB protein had single-stranded DNA binding capacity.

Abstract:The globally widespread genus Sulfurimonas are playing important roles in different habitats, including the deep-sea hydrothermal vents. However, phages infecting Sulfurimonas have never been isolated and characterized to date. In the present study, a novel prophage SNW-1 was identified from Sulfurimonas indica NW79. Whole genome sequencing resulted in a circular, double-stranded DNA molecule of 37,096 bp with a mol% G+C content of 37. The genome includes 64 putative open reading frames, 33 of which code for proteins with predicted functions. Presence of hallmark genes associated with Caudoviricetes and genes involved in lysis and lysogeny indicated that SNW-1 should be a temperate, tailed phage. Phylogenetic and comparative proteomic analyses suggested that Sulfurimonas phage SNW-1 was distinct from other double stranded DNA phages and might represent a new viral genus.
Characterization of a Novel Portal Protein from Deep-Sea Thermophilic Bacteriophage GVE2.

Abstract:Portal proteins, located asymmetrically at one of the twelve vertices of the capsid, play very important roles in viral DNA packaging. Compared with the well-studied portal proteins of bacteriophages infecting mesophilic bacteria, portal proteins of thermophilic bacteriophages from deep sea have not been characterized. In this investigation, a novel portal protein was identified from a deep-sea thermophilic bacteriophage GVE2 for the first time. The GVE2 portal protein (designated as VP411 protein) shared low similarity to known portal proteins from other species, but they showed high similarities in the predicted secondary structures, suggesting that they had the same function in viral DNA packaging. The Northern blot and Western bolt results demonstrated that the vp411 gene was expressed in the late stage of GVE2 infection, implying that it might be a viral late gene. As revealed by immuno-electron microscopy, the gold particles were observed in the junction between the phage head and the phage tail when the anti-VP411 IgG was used as the primary antibody, indicating that it had the location in the virion expected of a portal protein.

Abstract:The lytic and lysogenic life cycle switch of bacteriophages plays very important roles in virus–host interactions. However, the lysogeny of thermophilic bacteriophage infecting thermophile at high temperatures has not been addressed. In this study, two lysogeny-related genes encoding the CI protein and recombinase of GVE2, a thermophilic bacteriophage obtained from a deep-sea hydrothermal vent, were characterized. Temporal analyses showed that the two genes were expressed at early stages of GVE2 infection. Based on chromatin immunoprecipitation (ChIP) assay and electrophoretic mobility shift assay (EMSA), the GVE2 CI protein was bound with only one DNA fragment located at 24264–24036bp in the GVE2 genome. This location might be the original transcription site and the lysis–lysogeny switch site, which was very different from mesophilic bacteriophages. The GVE2 CI and recombinase proteins could function only at high temperatures. Therefore our study improved our understanding of the lysogeny process of bacteriophages at high temperatures.

Abstract:Terminase is an enzyme from bacteriophage lambda that is required for insertion of the viral genome into an empty pro-capsid. This enzyme is composed of the viral proteins gpNu1 (20.4 kDa) and gpA (73.3 kDa) in a holoenzyme complex. Current models for terminase assembly onto DNA suggest that gpNu1 binds to three repeating elements within a region of the lambda genome known as cosB which, in turn, stimulates the assembly of a gpA dimer at the cosN subsite. This prenicking complex is the first of several stable nucleoprotein intermediates required for DNA packaging. We have noted a hydrophobic region within the primary amino acid sequence of the terminase gpNu1 subunit and hypothesized that this region constitutes a protein-protein interaction domain required for cooperative assembly at cosB and that is also responsible for the observed aggregation behavior of the isolated protein. We therefore constructed a mutant of gpNu1 in which this hydrophobic "domain" has been deleted in order to test these hypotheses. The deletion mutant protein, gpNu1DeltaK, is fully soluble and, unlike full-length protein, shows no tendency toward aggregation; However, the protein is a dimer under all experimental conditions examined as determined by gel permeation and sedimentation equilibrium analysis. The truncated protein is folded with evidence of secondary and tertiary structural elements by circular dichroism and NMR spectroscopy. While physical and biological assays demonstrate that gpNu1DeltaK does not interact with the terminase gpA subunit, the deletion mutant binds with specificity to cos-containing DNA. We have thus constructed a deletion mutant of the phage lambda terminase gpNu1 subunit which constitutes a highly soluble DNA binding domain of the protein. We further propose that the hydrophobic amino acids found between Lys100 and Pro141 define a self-association domain that is required for the assembly of stable nucleoprotein packaging complexes and that the C-terminal tail of the protein defines a distinct gpA-binding site that is responsible for terminase holoenzyme formation.

Abstract:Thymidylate synthase (TS) is essential for de novo synthesis of dTMP and is a key enzyme involved in DNA synthesis and transcriptional regulation of organisms. Due to their biologic importance, TSs have been intensively studied. In this investigation, a thermostable TS was identified from a deep-sea thermophilic bacteriophage Geobacillus virus E2 (GVE2). It was demonstrated that GVE2-TS was highly homologous to known TSs and contained five characteristic conserved domains. The temporal analyses by Northern and Western blots revealed that the GVE2-TS was transcribed and expressed early after Geobacillus virus E2 infection, identifying it as a viral early gene. As shown by gel mobility shift assays, the recombinant GVE2-TS protein had the capacity to bind its own mRNA. Our study presented the first report on thymidylate synthase from deep-sea thermophilic bacteriophage.

Abstract:Thermostable enzymes from thermophiles have attracted extensive studies. However, little is known about thermophilic lysin of bacteriophage obtained from deep-sea hydrothermal vent. In this study, a lysin from deep-sea thermophilic bacteriophage Geobacillus virus E2 (GVE2) was characterized for the first time. It was found that the GVE2 lysin was highly homologous with N-acetylmuramoyl-L-alanine amidases. After expression in Escherichia coli, the recombinant GVE2 lysin was purified. The recombinant lysin was active over a range of temperature from 40 degrees C to 80 degrees C, with an optimum at 60 degrees C. Its optimal pH was 6.0, and it was stable over a wide range of pH from 4.0 to 10.0. The lysin was highly active when some enzyme inhibitors or detergents (phenylmethylsulfonyl fluoride, Tween 20, Triton X-100, and chaps) were used. However, it was strongly inhibited by sodium dodecyl sulfate and ethylene diamine tetraacetic acid. Its enzymatic activity could be slightly stimulated in the presence of Na(+) and Li(+). But the metal ions Mg(2+), Ba(2+), Zn(2+), Fe(3+), Ca(2+), and Mn(2+) at concentrations of 1 or 10 mM showed inhibitions to the lysin activity. Our study demonstrated the first characterization of lysin from deep-sea thermophilic bacteriophage.
Two Novel Bacteriophages of Thermophilic Bacteria Isolated from Deep-Sea Hydrothermal Fields

Abstract:Bacteriophages of thermophiles are of great interest due to their important roles in many biogeochemical and ecological processes. However, no virion has been isolated from deep-sea thermophilic bacteria to date. In this investigation, two lytic bacteriophages (termed Bacillus virus W1 and Geobacillus virus E1) of thermophilic bacteria were purified from deep-sea hydrothermal fields in the Pacific for the first time. Bacillus virus W1 (BVW1) obtained from Bacillus sp . w13, had a long tail (300nm in length and 15 nm in width) and a hexagonal head (70 nm in diameter). Another virus, Geobacillus virus E1 (GVE1) from Geobacillus sp. E26323, was a typical Siphoviridae phage with a hexagonal head (130 nm in diameter) and a tail (180 nm in length and 30 nm in width). The two phages contained double-stranded genomic DNAs. The genomic DNA sizes of BVW1 and GVE1 were estimated to be about 18 and 41 kb, respectively. Based on SDS-PAGE of purified virions, six major proteins were revealed for each of the two phages. The findings in our study will be very helpful to realize the effect of virus on thermophiles as well as the communities in deep-sea hydrothermal fields.

Abstract:Thermophilic bacteria and viruses represent novel sources of genetic materials and enzymes with great potential for use in industry and biotechnology. In this study, GVE2, a virulent tailed Siphoviridae bacteriophage infecting deep-sea thermophilic Geobacillus sp. E263, was characterized. The bacteriophage contained a 40,863-bp linear double-stranded genomic deoxyribonucleic acid (DNA) with 62 presumptive open reading frames (ORFs). A viral DNA microarray was developed to monitor the viral gene transcription program. Microarray analysis indicated that 74.2% of the presumptive ORFs were expressed. The structural proteins of purified GVE2 virions were identified by mass spectrometric analysis. The purified virions contained six protein bands. Of the newly retrieved proteins, VP371 was further characterized. The immuno-electron microscopy indicated that the VP371 protein was a component of the viral capsid. Transcriptional analyses and proteomic characterization of GVE2 would be helpful to understand the complex host–virus interaction during virus infection.
Characterization of Rv0888, a Novel Extracellular Nuclease from Mycobacterium Tuberculosis

Abstract:Bacterial extracellular nucleases play important roles in virulence, biofilm formation, utilization of extracellular DNA as a nutrient and degradation of neutrophil DNA extracellular traps. However, there is no current data available for extracellular nucleases derived from M. tuberculosis . Herein, we have identified and characterized Rv0888, an extracellular nuclease in M. tuberculosis. The protein was overexpressed in E. coli and the purified Rv0888 protein was found to require divalent cations for activity, with an optimal temperature and pH of 41 °C and 6.5, respectively. Further results demonstrated that Rv0888 nuclease activity could be inhibited by four Chinese medicine monomers. Based on sequence analysis, Rv0888 nuclease exhibited no homology with any known extracellular nucleases, indicating that Rv0888 is a novel nuclease. Site-directed mutagenesis studies revealed that the H353, D387 and D438 residues play catalytic roles in Rv0888. In vivo infection studies confirmed that Rv0888 is required for infection and is related to pathogenicity, as the persistent ability of recombinant Mycobacterium smegmatis (rMS) Rv0888NS/MS and Rv0888S/MS is significantly higher than pMV262/MS in the lung tissue and the Rv0888NS/MS and Rv0888S/MS could produce pathological changes in the mice lung. These results show that Rv0888 is relevant to pathogenicity of M. tuberculosis .

Abstract:Staphylococcal nuclease (here termed as Nuc1) is considered an important virulence factor and a unique marker widely used in the detection of Staphylococcus aureus. A second functional thermostable nuclease (here termed as Nuc2) in S. aureus was characterized after recombinant expression in Escherichia coli. Sequence alignment and phylogenetic analysis revealed that Nuc2 was a more conserved protein in the staphylococci group compared with Nuc1. Recombinant Nuc2 showed nuclease activity in the zymogram test and was able to degrade various types of nucleic acids. The optimal reaction temperature and pH for Nuc2 were 50°C and pH 10, respectively. The enzymatic activity of Nuc2 was stimulated in the presence of Ca2+ (0.05mM), Mg2+ (0.5mM), dithiothreitol, β-mecaptoethanol, TritonX-100, Tween-20, and urea; however, activity decreased sharply when exposed to heavy metals such as Zn2+ and Mn2+, and in the presence of EDTA or SDS. Nuc2 showed weaker activity, lower thermostability and different sensitivity to these chemical agents compared with Nuc1, which was consistent with differences in the sequence pattern and structure predicted. Furthermore, a nuc1 and nuc2 double deletion mutant of S. aureus and respective complementation experiments suggest a major role for nuc1 in terms of thermonuclease activity in S. aureus.
Characterization of a novel temperate phage originating from a cereulide-producing Bacillus cereus strain

Abstract:A novel temperate bacteriophage was isolated from a Bacillus cereus cereulide-producing strain and named vB_BceS-IEBH. vB_BceS-IEBH belongs to the Siphoviridae family. The complete genome sequence (53 kb) was determined and annotated. Eighty-seven ORFs were detected and for 28, a putative function was assigned using the ACLAME database. vB_BceS-IEBH replicates as a plasmid in the prophage state. Accordingly, a 9-kb plasmid-like region composed of 13 ORFs was identified. A fragment of around 2000 bp comprising an ORF encoding a putative plasmid replication protein was shown to be self-replicating in Bacillus thuringiensis. Mass spectrometry analysis of the purified vB_BceS-IEBH particle identified 8 structural proteins and enabled assignment of a supplementary ORF as being part of the morphogenesis module. Genome analysis further illustrates the diversity of mobile genetic elements and their plasticity within the B. cereus group.
Characterization and genomic analysis of a novel bacteriophage BUCT_49532 lysing Klebsiella pneumoniae

Abstract:Bacteriophages are a type of virus widely distributed in nature that demonstrates a remarkable aptitude for selectively recognizing and infecting bacteria. In particular, Klebsiella pneumoniae is acknowledged as a clinical pathogen responsible for nosocomial infections and frequently develops multidrug resistance. Considering the increasing prevalence of antibiotic-resistant bacteria, bacteriophages have emerged as a compelling alternative therapeutic approach. In this study, a novel phage named BUCT_49532 was isolated from sewage using K. pneumoniae K1119 as the host. Electron microscopy revealed that BUCT_49532 belongs to the Caudoviricetes class. Further analysis through whole genome sequencing demonstrated that BUCT_49532 is a Jedunavirus comprised of linear double-stranded DNA with a length of 49,532 bp. Comparative genomics analysis based on average nucleotide identity (ANI) values revealed that BUCT_49532 should be identified as a novel species. Characterized by a good safety profile, high environmental stability, and strong lytic performance, phage BUCT_49532 presents an interesting case for consideration. Although its host range is relatively narrow, its application potential can be expanded by utilizing phage cocktails, making it a promising candidate for biocontrol approaches.
Two Thermostable Nucleases Coexisted In Staphylococcus Aureus: Evidence From Mutagenesis And In Vitro Expression

Abstract:Thermostable nuclease is known to be an important pathogenic factor unique to Staphylococcus aureus and it is commonly presumed to have had the same genetic origin. However, two ORFs in S. aureus genomes were predicted to encode nucleases. One encoded an unnamed nuclease A (SNase) (termed nuc1), and the other encoded a thermonuclease (TNase) named nuc (termed nuc2). In order to verify whether the two thermostable nuclease proteins are coexpressed in S. aureus, the nuc1 and nuc2 genes were cloned and expressed in Escherichia coli, and both of the recombinant proteins showed thermostable nuclease activity in a toluidine blue-DNA assay. Furthermore, a nuc1-deleted mutant of S. aureus strain RN4220 (termed RN Delta nuc1) was successfully constructed by homologous recombination. Selection and characterization of this mutant strain revealed that it still exhibited thermostable nuclease activity, but at a relative lower level than that of the parent strain. The nucleases secreted by the parent strain and nuc1-deleted strain still showed functional activity after 30 min at 121 degrees C. The findings indicated that two types of thermostable nucleases, encoded by two different genes, coexisted in S. aureus.

Abstract:ABSTRACT Chaperonins promote protein folding in vivo and are ubiquitously found in bacteria, archaea, and eukaryotes. The first viral chaperonin GroEL ortholog, gene product 146 (gp146), whose gene was earlier identified in the genome of bacteriophage EL, has been shown to be synthesized during phage propagation in Pseudomonas aeruginosa cells. The recombinant gp146 has been expressed in Escherichia coli and characterized by different physicochemical methods for the first time. Using serum against the recombinant protein, gp146's native substrate, the phage endolysin gp188, has been immunoprecipitated from the lysate of EL-infected bacteria and identified by mass spectrometry. In vitro experiments have shown that gp146 has a protective effect against endolysin thermal inactivation and aggregation, providing evidence of its chaperonin function. The phage chaperonin has been found to have the architecture and some properties similar to those of GroEL but not to require cochaperonin for its functional activity.

Functional Identification of the Non-Specific Nuclease from White Spot Syndrome Virus.

Abstract:The product encoded by the wsv191 gene from shrimp white spot syndrome virus (WSSV) is homologous with non-specific nucleases (NSN) of other organisms. To functionally identify the protein, the wsv191 gene was expressed in Escherichia coli as a glutathione S-transferase (GST) fusion protein with 6His-tag at C-terminal. The fusion protein (termed as rWSSV-NSN) was purified using Ni-NTA affinity chromatography under denatured conditions, renatured and characterized by three methods. The results showed that rWSSV-NSN could hydrolyze both DNA and RNA. 5'-RACE result revealed that the transcription initiation site of the wsv191 gene was located at nucleotide residue G of the predicted ATG triplet. Therefore, we concluded that the next ATG should be the genuine translation initiation codon of the wsv191 gene. Western blot analysis revealed that the molecular mass of natural WSSV-NSN was 37 kDa.
Complete Genome Analysis and Biological Characterization of Phage Vb_bsu_hmny2 Infecting Bacillus Subtilis

Abstract:Bacillus subtilis, a key microorganism in food fermentation, is frequently compromised by phage contamination, which can result in fermentation failures. Therefore, understanding and controlling these phages is critical for enhancing fermentation stability. In this study, we characterize a novel lytic B. subtilis phage, vB_Bsu_hmny2, isolated from sewage collected at a seafood market in Qingdao. This phage features a linear double-stranded DNA genome of 18,762 bp with 25 open reading frames (ORFs), 17 of which are functionally predicted. Transmission electron microscopy reveals a head diameter of 40 ± 10 nm and a short tail length of 20 ± 6 nm. vB_Bsu_hmny2 exhibits stability across various temperatures and pH levels and is classified within the Beecentumtrevirus genus. As a new member of the Beecentumtrevirus, vB_Bsu_hmny2 represents the first phage in this genus to undergo physiological characterization. This research addresses a gap in the functional analysis of similar phages, providing valuable insights for phage control in industrial fermentation processes.

Abstract:In tailed dsDNA phages, the tail assembly gene cluster is of great importance for phage assembly and infection. Up to date, however, this concern is not addressed to thermophilic bacteriophages from deep-sea hydrothermal vents. In this investigation, a typically organized tail assembly gene cluster, encoding the tail protein, two phage-related proteins and tape measure protein, was revealed in the deep-sea thermophilic lytic phage GVE2 for the first time. As demonstrated by northern and western blots, the vp192 gene was expressed in the late stage of virus infection. The immuno-electron microscopy further indicated that the vp192 -encoded polypeptide was the tail protein of GVE2. The results showed that a programmed translational frameshift existed in the tail assembly gene cluster of GVE2, suggesting the existence of a conserved tail assembly pathway in dsDNA tailed phages from deep sea. Our findings would be very helpful for understanding the assembly and infection of thermophilic bacteriophage in deep-sea hydrothermal vent.
Cloning, heterologous expression, and molecular characterization of a highly active and stable non-specific endonuclease from Pseudomonas fluorescens

Abstract:Non-specific endonucleases can be used for the digestion of nucleic acids because they hydrolyze DNA/RNA into 3–5 base pairs (bp) length oligonucleotide fragments without strict selectivity. In this work, a novel non-specific endonuclease from Pseudomonas fluorescens ( Pf Nuc) with high activities for both DNA and RNA was successfully cloned and expressed in Escherichia coli . The production of Pf Nuc in flask scale could be achieved to 1.73 × 10 6 U/L and 4.82 × 10 6 U/L for DNA and RNA by investigation of the culture and induction conditions. The characterization of Pf Nuc indicated that it was Mg 2+ -dependent and the catalytic activity was enhanced by 3.74 folds for DNA and 1.06 folds for RNA in the presence of 5 mM Mg 2+ . The specific activity of Pf Nuc for DNA was 1.44 × 10 5 U/mg at pH 8.0 and 40 °C, and 3.93 × 10 5 U/mg for RNA at pH 8.5 and 45 °C. The K m of the enzyme for both DNA and RNA was close to 43 μM. The V max was 6.40 × 10 5 U/mg and 1.11 × 10 6 U/mg for DNA and RNA, respectively. There was no observed activity loss when Pf Nuc was stored at 4 °C and − 20 °C after 28 days or 10 repeated freeze–thaw cycles at − 80 °C. Molecular docking revealed that Pf Nuc formed 17 and 19 hydrogen bonds with single-stranded RNA and double-stranded DNA, respectively. These results could explain the high activity and stability of Pf Nuc, suggesting its great potential applications in the industry and clinic.
