Abstract:Sunway TaihuLight is the supercomputer whose cores are more than ten million developed by China in its own independent way. Many large scale applications have been transplanted and optimized on it. However, the lattice quantum chromodynamics (LQCD) application of high energy physics has not been ported and optimized on the Sunway platform, which has attracted the attention of researchers. In this paper, the transplantation and optimization of LQCD on Sunway platform is studied. Firstly, the development at home and abroad of parallel optimization of LQCD in different hardware architectures is discussed. Secondly, through the reconstruction of its hot module—Dslash, it realizes the successful transplantation on Sunway platform. Thirdly, according to the architecture and parallel mode of the heterogeneous many-core SW26010 processor, the heterogeneous parallelism of the computing processing element (CPE) cluster, the direct memory access (DMA) communication between the CPE local device memory (LDM) and the main memory, the message passing interface (MPI) communication between the management processing elements (MPE), and the global reduction are realized. Finally, through the experiment, the optimized program of single core group (CG) version and the optimized program of 16 CGs version achieve 165 and 25 times speedups accordingly compared with single MPE version, and some important performance bottlenecks are found, which lays an important foundation for further optimization to improve the overall performance. At the same time, the work of this paper has positive significance for the popularization of the domestic supercom-puting platform.

Abstract:Lattice quantum chromodynamics (Lattice QCD) is a systematic approach to the study of hadron physics using large-scale numerical simulation methods. Conventional computing platforms have difficulty meeting the needs of large-scale, high-precision computations of Lattice QCD. Tianhe New Generation Supercomputer, which is based on MT-3000 heterogeneous multi-zone processor, provides a new platform for computations of Lattice QCD. However, there are many difficulties in implementing and optimizing large-scale parallel computations of Lattice QCD on a new unique hardware architecture. In this paper, we design a parallel acceleration method for Lattice QCD on the MT-3000 processor, which includes optimization of data distribution, data transmission and vectorization. Finally, we perform performance tests and large-scale parallel experiments on this method. The new method achieves 31 times performance improvement compared to the original serial program and still maintains good performance when eventually using 4521984 cores for large-scale parallelization.

Abstract:In this work, we discuss the porting to the GPU platform of the latest production version of the Gyrokinetic Torodial Code (GTC), which is a petascale fusion simulation code using particle-in-cell method. New GPU parallel algorithms have been designed for the particle push and shift operations. The GPU version of the GTC code was benchmarked on up to 3072 nodes of the Tianhe-1A supercomputer, which shows about 2x-3x overall speedup comparing NVIDIA M2050 GPUs to Intel Xeon X5670 CPUs. Strong and weak scaling studies have been performed using actual production simulation parameters, providing insights into GTC's scalability and bottlenecks on large GPU supercomputers.

Abstract:A parallel multiphysics simulation solver is developed to solve electromagnetic-thermal-mechanical coupling for some challenging large-scale antenna arrays. To achieve high scalability of supercomputer architectures, we reconstruct the preconditioned BiCGSTAB method and the non-overlapping domain decomposition method, so that the most resource-intensive matrix factorization steps can be performed in parallel independently within subdomains. The electromagnetic and thermal fields are solved separately, while coupled through the dissipated power and the temperature-dependent material parameters; after thermal steady state is reached, the mechanical simulation is stimulated subject to the temperature rise. The accuracy of electromagnetic-thermal coupling and thermal stress solution are first validated, and then the strong/weak parallel scalability experiments of the developed multiphysics solver are performed on supercomputer. Finally, an extremely challenging antenna array is simulated using the proposed solver, where to our best knowledge we bring the scale of multiphysics simulations excited by frequency-domain electromagnetic fields to the order of billion unknowns for the first time.

Abstract:According to the experimental evidence damage induced by densely ionizing radiation in mammalian cells is distributed along the DNA molecule in the form of clusters. The most critical constituent of DNA damage are double-strand breaks (DSBs) which are formed when the breaks occur in both DNA strands and are directly opposite or separated by only a few base pairs. The paper discusses a model of clustered DSB formation viewed in terms of compound Poisson process along with the predictive assay of the formalism in application to experimental data.

Abstract:Practitioners of lattice QCD/QFT have been some of the primary pioneer users of the state-of-the-art high-performance-computing systems, and contribute towards the stress tests of such new machines as soon as they become available. As with all aspects of high-performance-computing, I/O is becoming an increasingly specialized component of these systems. In order to take advantage of the latest available high-performance I/O infrastructure, to ensure reliability and backwards compatibility of data files, and to help unify the data structures used in lattice codes, we have incorporated parallel HDF5 I/O into the SciDAC supported USQCD software stack. Here we present the design and implementation of this I/O framework. Our HDF5 implementation outperforms optimized QIO at the 10-20% level and leaves room for further improvement by utilizing appropriate dataset chunking.

Abstract:The rise of exascale supercomputers has fueled competition among GPU vendors, driving lattice QCD developers to write code that supports multiple APIs. Moreover, new developments in algorithms and physics research require frequent updates to existing software. These challenges have to be balanced against constantly changing personnel. At the same time, there is a wide range of applications for HISQ fermions in QCD studies. This situation encourages the development of software featuring a HISQ action that is flexible, high-performing, open source, easy to use, and easy to adapt. In this technical paper, we explain the design strategy, provide implementation details, list available algorithms and modules, and show key performance indicators for SIMULATeQCD, a simple multi-GPU lattice code for large-scale QCD calculations, mainly developed and used by the HotQCD collaboration. The code is publicly available on GitHub.

Performance of lattice QCD programs on CP-PACS

Abstract:The CP-PACS is a massively parallel MIMD computer with the theoretical peak speed of 614 GFLOPS which has been developed for computational physics applications at the University of Tsukuba, Japan. We report on the performance of the CP-PACS computer measured during recent production runs using our Quantum Chromodynamics code for the simulation of quarks and gluons in particle physics. With the full 2048 processing nodes, our code shows a sustained speed of 237.5 GFLOPS for the heat-bath update of gluon variables, 264.6 GFLOPS for the over-relaxation update, and 325.3 GFLOPS for quark matrix inversion with an even-odd preconditioned minimal residual algorithm.

Abstract:Lattice thermal conductivity (LTC) is a key parameter for many technological applications. Based on the Peierls-Boltzmann transport equation (PBTE), many unique phonon transport properties of various materials were revealed. Accurate calculation of LTC with PBTE, however, is a time-consuming task, especially for compounds with a complex crystal structure or taking high-order phonon scattering into consideration. Graphical processing units (GPUs) have been extensively used to accelerate scientific simulations, making it possible to use a single desktop workstation for calculations that used to require supercomputers. Due to its fundamental differences from traditional processors, GPUs are especially suited for executing a large group of similar tasks with minimal communication, but require completely different algorithm design. In this paper, we provide a new algorithm optimized for GPUs, where a two-kernel method is used to avoid divergent branching. A new open-source code, GPU_PBTE, is developed based on the proposed algorithm. As demonstrations, we investigate the thermal transport properties of silicon and silicon carbide, and find that accurate and reliable LTC can be obtained by our software. GPU_PBTE performed on NVIDIA Tesla V100 can extensively improve double precision performance, making it two to three orders of magnitude faster than our CPU version performed on Intel Xeon CPU Gold 6248 @2.5 GHz. Our work also provides an idea of accelerating calculations with other novel hardware that may come out in the future.
Accelerating Large-Scale CFD Simulations with Lattice Boltzmann Method on a 40-Million-core Sunway Supercomputer.

Abstract:The Lattice Boltzmann Method (LBM) has gained widespread popularity due to its applicability in fluid dynamics, chemical engineering, material science, and other domains. In this work, we present an optimized implementation of the LBM, with a specific focus on achieving superior performance and scalability on advanced heterogeneous systems such as the new Sunway supercomputer. To accomplish this, we employ several techniques, including kernel fusion to enhance temporal and spatial locality, a customized multi-level domain decomposition and data sharing scheme, and pipelining strategies that are tailored to the SW26010-Pro processor. As a result of these optimizations, we have successfully scaled our code to a total of 39,000,000 CPU cores. Our largest simulation, which encompassed over 42 trillion lattice cells, achieved an impressive 67,018 billion lattice cell updates per second (GLUPS), with 82.9% memory bandwidth utilization, and a sustained performance of 28 PFlops. In order to assess the portability of our implementation, we also adapted our code to run on a GPU cluster, utilizing a range of tailored optimization techniques. Our results demonstrated a 191x speedup, along with 83.8% memory bandwidth utilization. Our proposed approach marks a significant milestone in the field of LBM implementations, as it demonstrates unprecedented scalability by effectively utilizing over 39,000,000 cores while maintaining exceptional parallel efficiency and computational performance. This achievement establishes our method as a compelling solution for addressing large-scale computational fluid dynamics challenges on heterogeneous systems.

Abstract:GPUs offer several times the floating point performance and memory bandwidth of current standard two socket CPU servers, e.g. NVIDIA C2070 vs. Intel Xeon Westmere X5650. The lattice Boltzmann method has been established as a flow solver in recent years and was one of the first flow solvers to be successfully ported and that performs well on GPUs. We demonstrate advanced optimization strategies for a D3Q19 lattice Boltzmann based incompressible flow solver for GPGPUs and CPUs based on NVIDIA CUDA and OpenCL. Since the implemented algorithm is limited by memory bandwidth, we concentrate on improving memory access. Basic data layout issues for optimal data access are explained and discussed. Furthermore, the algorithmic steps are rearranged to improve scattered access of the GPU memory. The importance of occupancy is discussed as well as optimization strategies to improve overall concurrency. We arrive at a well-optimized GPU kernel, which is integrated into a larger framework that can handle single phase fluid flow simulations as well as particle-laden flows. Our 3D LBM GPU implementation reaches up to 650 MLUPS in single precision and 290 MLUPS in double precision on an NVIDIA Tesla C2070.

Abstract:Graphics Processing Units (GPUs) are having a transformational effect on numerical lattice quantum chromodynamics (LQCD) calculations of importance in nuclear and particle physics. The QUDA library provides a package of mixed precision sparse matrix linear solvers for LQCD applications, supporting single GPUs based on NVIDIA's Compute Unified Device Architecture (CUDA). This library, interfaced to the QDP++/Chroma framework for LQCD calculations, is currently in production use on the "9g" cluster at the Jefferson Laboratory, enabling unprecedented price/performance for a range of problems in LQCD. Nevertheless, memory constraints on current GPU devices limit the problem sizes that can be tackled. In this contribution we describe the parallelization of the QUDA library onto multiple GPUs using MPI, including strategies for the overlapping of communication and computation. We report on both weak and strong scaling for up to 32 GPUs interconnected by InfiniBand, on which we sustain in excess of 4 Tflops.

A Framework for Lattice QCD Calculations on GPUs

Abstract:Computing platforms equipped with accelerators like GPUs have proven to provide great computational power. However, exploiting such platforms for existing scientific applications is not a trivial task. Current GPU programming frameworks such as CUDA C/C++ require low-level programming from the developer in order to achieve high performance code. As a result porting of applications to GPUs is typically limited to time-dominant algorithms and routines, leaving the remainder not accelerated which can open a serious Amdahl's law issue. The lattice QCD application Chroma allows to explore a different porting strategy. The layered structure of the software architecture logically separates the data-parallel from the application layer. The QCD Data-Parallel software layer provides data types and expressions with stencil-like operations suitable for lattice field theory and Chroma implements algorithms in terms of this high-level interface. Thus by porting the low-level layer one can effectively move the whole application in one swing to a different platform. The QDP-JIT/PTX library, the reimplementation of the low-level layer, provides a framework for lattice QCD calculations for the CUDA architecture. The complete software interface is supported and thus applications can be run unaltered on GPU-based parallel computers. This reimplementation was possible due to the availability of a JIT compiler (part of the NVIDIA Linux kernel driver) which translates an assembly-like language (PTX) to GPU code. The expression template technique is used to build PTX code generators and a software cache manages the GPU memory. This reimplementation allows us to deploy an efficient implementation of the full gauge-generation program with dynamical fermions on large-scale GPU-based machines such as Titan and Blue Waters which accelerates the algorithm by more than an order of magnitude.

Abstract:Sustaining a large fraction of single GPU performance in parallel computations is considered to be the major problem of GPU-based clusters. In this article, this topic is addressed in the context of a lattice Boltzmann flow solver that is integrated in the WaLBerla software framework. We propose a multi-GPU implementation using a block-structured MPI parallelization, suitable for load balancing and heterogeneous computations on CPUs and GPUs. The overhead required for multi-GPU simulations is discussed in detail and it is demonstrated that the kernel performance can be sustained to a large extent. With our GPU implementation, we achieve nearly perfect weak scalability on InfiniBand clusters. However, in strong scaling scenarios multi-GPUs make less efficient use of the hardware than IBM BG/P and x86 clusters. Hence, a cost analysis must determine the best course of action for a particular simulation task. Additionally, weak scaling results of heterogeneous simulations conducted on CPUs and GPUs simultaneously are presented using clusters equipped with varying node configurations.

Abstract:In this article, we present a new hybrid algorithm to enable and scale the high-performance conjugate gradients (HPCG) benchmark on large-scale heterogeneous systems such as the Tianhe-2. Based on an inner-outer subdomain partitioning strategy, the data distribution between host and device can be balanced adaptively. The overhead of data movement from both the MPI communication and the PCI-E transfer can be significantly reduced by carefully rearranging and fusing operations. A variety of parallelization and optimization techniques for performance-critical kernels are exploited and analyzed to maximize the performance gain on both host and device. We carry out experiments on both a small heterogeneous computer and the world's largest one, the Tianhe-2. On the small system, a thorough comparison and analysis has been presented to select from different optimization choices. On Tianhe-2, the optimized implementation scales to the full-system level of 3.12 million heterogeneous cores, with an aggregated performance of 623 Tflop/s and a parallel efficiency of 81.2%.
Optimization of Lattice Boltzmann Simulations on Heterogeneous Computers

Abstract:High-performance computing systems are more and more often based on accelerators. Computing applications targeting those systems often follow a host-driven approach in which hosts offload almost all compute-intensive sections of the code onto accelerators; this approach only marginally exploits the computational resources available on the host CPUs, limiting performance and energy efficiency. The obvious step forward is to run compute-intensive kernels in a concurrent and balanced way on both hosts and accelerators. In this paper we consider exactly this problem for a class of applications based on Lattice Boltzmann Methods, widely used in computational fluid-dynamics. Our goal is to develop just one program, portable and able to run efficiently on several different combinations of hosts and accelerators. To reach this goal, we define common data layouts enabling the code to exploit efficiently the different parallel and vector options of the various accelerators, and matching the possibly different requirements of the compute-bound and memory-bound kernels of the application. We also define models and metrics that predict the best partitioning of workloads among host and accelerator, and the optimally achievable overall performance level. We test the performance of our codes and their scaling properties using as testbeds HPC clusters incorporating different accelerators: Intel Xeon-Phi many-core processors, NVIDIA GPUs and AMD GPUs.

Toward Lattice QCD On Billion Core Approximate Computers

Abstract:We present evidence of the feasibility of using billion core approximate computers to run simple U(1) sigma models, and discuss how the approach might be extended to Lattice Quantum Chromodynamics (LQCD) models. This work is motivated by the extreme time, power, and cost needed to run LQCD on current computing hardware. We show that, using massively parallel approximate hardware, at least some models can run with great speed and power efficiency without sacrificing accuracy. As a test of accuracy, a 32 x 32 x 32 U(1) sigma model yielded similar results using floating point and approximate representations for the spins. A 20 million point 3D model, run on a 34,000-core single-board prototype approximate computer, showed encouraging accuracy with a ~750 times improvement in speed and ~2500 times improvement in speed/watt compared to a traditional CPU. These results suggest there is value in future research to determine whether similar speed-ups and accuracies are possible running full LQCD on the compact billion-core approximate computing systems that are now practical.
