Abstract:Fluorescence correlation spectroscopy (FCS) is a powerful technique for quantification of molecular dynamics, and it has been widely applied in diverse fields, e.g. , biomedicine, biophysics, and chemistry. By time-correlation of the fluorescence fluctuations induced by molecules diffusing through a focused light, FCS can quantitatively evaluate the concentration, diffusion coefficient, and interaction of the molecules in vitro or in vivo . In this review, the basic principle and implementation of FCS are introduced. Then, the advances of FCS variants are reviewed, covering dual-color FCCS, multi-focus FCS, pair correlation function (pCF), scanning FCS, focus-reduced FCS, SPIM-FCS, and inverse-FCS. Besides, the applications of FCS are demonstrated with the measurement of local concentration, hydrodynamic radius, diffusion coefficient, and the interaction of different molecules. Lastly, a discussion is given by summarizing the pros and cons of different FCS techniques, as well as the outlooks and perspectives of FCS.

Abstract:Photon correlation spectroscopy probing fluctuations in scattered or fluorescent intensity to study particle dynamics in fluids is by now well established in the visible light regime. With the advent of high-brilliance synchrotron radiation sources, correlation spectroscopy utilizing scattered radiation has recently been extended to the x-ray wavelength regime by using spatially coherent x-rays to study the time fluctuations of the corresponding speckle patterns. In this presentation, we report the development of a new technique, x-ray fluorescence correlation spectroscopy (XFCS) for elucidating the dynamics of particles. This technique does not require coherent beams but relies on intense microfocused x-ray beams. Further, it is element specific. As a demonstration of this method, the dynamics of gold colloidal particles and aggregates undergoing diffusion and sedimentation in water was studied by measuring the time autocorrelation of the gold fluorescence intensity from a small illuminated volume. The values of the translational diffusion constants and sedimentation velocities obtained are in excellent agreement with theoretical estimates and other measurements. Further potential applications of the technique are discussed.

Abstract:Fluorescence super-resolution microscopy has undergone several rounds of innovation and development since the 1990s. The spatial resolution of fluorescence super-resolution microscopy exceeds the diffraction limit by a wide margin, achieving a lateral resolution below to similar to 20 nm and enabling imaging and tracking at the molecular level. The latest generation of ultrahigh-resolution microscopy is the product of extensive development and innovative combination of conventional super-resolution techniques. This review aimed to introduce the new generation of fluorescence super-resolution microscopy at a sub-20-nm scale lateral resolution, and we also elucidated their similarities and differences compared with the conventional super-resolution techniques. Additionally, this review explored how emerging technologies optimize optical systems, scanning strategies, and sample preparation to improve resolution. Finally, we discussed the potential applications and development of high-resolution fluorescence microscopy in biomedical research.

Abstract:Fluorescence correlation spectroscopy (FCS) is a well-known and established non-invasive method for quantification of physical parameters that preside over molecular mechanisms and dynamics. It combines maximum sensitivity and statistical confidence for the analysis of speed, size, and number of fluorescent molecules and interactions with surrounding molecules by time-averaging fluctuation analysis in a well-defined volume element. The narrow compass of this study is to acquaint the basic principle of diffusion and the FCS method in general regarding variable magnitudes and standardization adjustment. In this review, we give a theoretical introduction, examples of experimental applications, and utensils in solution systems with future perspectives.

Abstract:Organisms are composed of molecules typically arranged and oriented in order.The structures of organisms are related to the positional distribution of molecules and their spatial orientation.Polarized fluorescence microscopy(PFM)is such an imaging tool that facilitates the sense and observation of the molecule orientation in biological samples by utilizing fluorescence polarization,enabling the revealing of functional and metabolic information beyond fluorescence intensity provided by more traditional fluorescence microscopy.In this review,we first briefly describe the theory and principle of PFM and then introduce several implementations of PFM on different microscopic modalities.We later summarize its applications in the field of biomedical research and finally discuss its potential future directions.

Abstract:Fluorescence Correlation Spectroscopy (FCS), invented more than 50 years ago is a widely used tool providing information on molecular processes in a variety of samples from materials to life sciences. In the last two decades FCS was multiplexed and ultimately made into an imaging technique that provided maps of molecular parameters over whole sample cross-section. However, it was still limited by a measurement time on the order of minutes. With the improvement of FCS time resolution to seconds using deep learning, we extend here FCS to so-called FCS videos that can provide information how the molecular parameters determined by Imaging FCS change in space and time. This opens up new possibilities for the investigation of molecular processes. Here, we demonstrate the feasibility of the approach and show FCS video applications to lipid bilayers and cell membranes.

Abstract:Fluorescence spectroscopy is a central research tool in biology and has also become the dominant method enabling the revolution in biotechnology. At present, almost all fluorescence experiments are performed in a free space at condition, in which the oscillating dipole can radiate isotropically into space. We now describe a new opportunity, fluorescence spectral engineering (FSE), in which metallic surfaces or particles are used to modify the emission rates and spatial distribution of the emission. In this article we first summarize results from the physics literature which demonstrate the effects of metallic surfaces, colloids or islands to increase or decrease emissive rates, increase the quantum yields of low quantum yield chromophores, decrease the lifetimes, increase the distances for resonance energy transfer, and to direct the typically isotropic emission in specific directions. This latter effect is not the result of reflection, but rather as the result of the metal modifying the photon mode density surrounding the fluorophores and the fluorophore dipole interacting with free electrons in the metal. We then show experimental results, which demonstrate increased quantum yields, decreased lifetimes, increased photostability, and increased energy transfer distances near metal particles. Fluorescence spectral engineering provides opportunities for new types of fluorescence experiments and assays.

Abstract:Fluorescence-based single-molecule techniques, mainly including fluorescence correlation spectroscopy (FCS) and single-molecule fluorescence resonance energy transfer (smFRET), are able to analyze the conformational dynamics and diversity of biological macromolecules. They have been applied to analysis of the dynamics of membrane proteins, such as membrane receptors and membrane transport proteins, due to their superior ability in resolving spatio-temporal heterogeneity and the demand of trace amounts of analytes. In this review, we first introduced the basic principle involved in FCS and smFRET. Then we summarized the labeling and immobilization strategies of membrane protein molecules, the confocal-based and TIRF-based instrumental configuration, and the data processing methods. The applications to membrane protein dynamics analysis are described in detail with the focus on how to select suitable fluorophores, labeling sites, experimental setup, and analysis methods. In the last part, the remaining challenges to be addressed and further development in this field are also briefly discussed.

Abstract:Advanced fluorescence techniques, commonly known as the F-techniques, measure the kinetics and the interactions of biomolecules with high sensitivity and spatiotemporal resolution. Applications of the F-techniques, which were initially limited to cells, were further extended to study in vivo protein organization and dynamics in whole organisms. The integration of F-techniques with multi-photon microscopy and light-sheet microscopy widened their applications in the field of developmental biology. It became possible to penetrate the thick tissues of living organisms and obtain good signal-to-noise ratio with reduced photo-induced toxicity. In this review, we discuss the principle and the applications of the three most commonly used F-techniques in developmental biology: Fluorescence Recovery After Photo-bleaching (FRAP), Fo¨ rster Resonance Energy Transfer (FRET), and Fluorescence Correlation and Cross-Correlation Spectroscopy (FCS and FCCS).

Abstract:In recent years, by the unique ability in measuring concentration and diffusion coefficient, fluorescence correlation spectroscopy (FCS) kept enlarging and deepening its application fields which need measuring of physicochemical properties in complex mixtures. However, the classical data processing method in FCS, generally induces errors in the fitting parameters, and the intuitionistic information in the figure is little. In this paper, we tried new data processing method with differential treatment, to find out whether it has multi-fluorescent-components and estimate the parameters intuitionally. The differential curves of treated autocorrelation curves have various positions, depths and the full widths at the half depth of the trough, by which the character diffusion time and the number of the fluorescent components are decided. This improvement of processing method provides help for the FCS measurement in complex environment of life.

Abstract:Life science research is advancing rapidly in the 21st century. Many innovative technologies and methodologies are being applied in various fields of the life sciences to reveal how macromolecules interact with each other. The technology of using fluorescent molecules in biomedical research has contributed immensely to progress in this field. Fluorescence-based optical biosensors, which show high specificity, exhibit huge potential for clinical diagnosis and treatment of many of the life-changing diseases. Fluorescence resonance energy transfer (FRET), is a technique that has been widely employed in biosensing ever since its discovery. It is a classic fluorescence technique, and an important biosensing research tool extensively utilized in the fields of toxicology, pharmacology, and biomedicine; many biosensor designs are based on FRET. Radiometric imaging of biological molecules, biomolecular interactions, and cellular processes are extensively performed using FRET biosensors. This review focuses on the selection of FRET donors and acceptors used for biosensing, and presents an overview of different FRET technologies. Furthermore, it highlights the progress in the application for FRET in nucleic acid and protein biosensing, and provides a viewpoint for future developmental trends using FRET technology.

Abstract:Abstract Analysis of fluctuations arising as fluorescent particles pass through a focused laser beam has enabled quantitative characterization of molecular kinetic processes. The mathematical frameworks of both fluorescence correlation spectroscopy (FCS) and photon counting histogram (PCH) analysis, which can measure these fluctuations, assume an infinite Gaussian beam, which prevents their application to particles within domains bounded at the nanoscale. We therefore derived general forms of FCS and PCH for bounded systems. The finite domain form of FCS differs from the classical form in its boundary and initial conditions and requires development of a new Fourier space solution for fitting data. Our finite-domain FCS predicts simulated data accurately and reduces to a previous model for the special case of molecules confined by two boundaries under Gaussian beams. Our approach enables estimation of the concentration of diffusing fluorophores within a finite domain for the first time. The method opens the possibility of quantification of kinetics in several systems for which this has never been possible, including in the one-dimensional lipid tubules discussed in Part 2 of this paper. Statement of Significance Methods based on fluorescence measurements of molecular concentration fluctuations, including Fluorescence Correlation Spectroscopy and Photon Count Histogram analysis, are widely used to determine rates of diffusion, chemical reaction and sizes of molecular aggregates. Typically, the range over which the molecules can diffuse is large compared to the size of the focused laser beam that excites the fluorescence. This work extends these measurements to systems that are comparable in size to the excitation laser beam. This extends the application of these methods to very small samples such as the interior of bacterial cells or the diffusion of molecules along individual macromolecules such as DNA.

Abstract:Time-correlated single photon counting (TCSPC) coupled with confocal microscopy is a versatile biophysical tool that enables real-time monitoring of biomolecular dynamics across many timescales. With TCSPC, Fluorescence correlation spectroscopy (FCS) and pulsed interleaved excitation-Förster resonance energy transfer (PIE-FRET) are collected simultaneously on diffusing molecules to extract diffusion characteristics and proximity information. This article is a guide to calibrating FCS and PIE-FRET measurements with several biological samples including liposomes, streptavidin-coated quantum dots, proteins, and nucleic acids for reliable determination of diffusion coefficients and FRET efficiency. The FRET efficiency results are also compared to surface-attached single molecules using fluorescence lifetime imaging microscopy (FLIM-FRET). Combining the methods is a powerful approach to revealing mechanistic details of biological processes and pathways.

Robustness of FCS (Fluorescence Correlation Spectroscopy) with Quenchers Present

Abstract:Inspired by recent publications doubtful of the FCS technique, we scrutinize how irreversible (static) and reversible (dynamic) quenching can influence the interpretation of such data. We consider intermediate cases where the assessment of photophysics (static quenching, blinking-like triplet state relaxation) influence on autocorrelation curves can be delicate if dye-labeled objects diffuse on comparably-rapid time scales and use tryptophan as the quencher. As our example of small-molecule dye that diffuses rapidly, we mix quencher with Alexa 488 dye, and quenching is reflected in the fact that the data become exceptionally noisy. This reflects the bidisperse population of quenched and unquenched dye when the time scales overlap between the processes of translational diffusion, quenching, and blinking. As our example of large-molecule dye-labeled object, we mixed quencher with dye-labeled bovine serum albumin. Diffusion, static quenching and blinking time scales are now separated, and inferred translational diffusion now depends weakly on quencher. We conclude that when the diffusing molecule is substantially slower to diffuse than the time scale of photophysical processes of the fluorescent dye to which it is attached, influence of quenching is self-evident and the FCS autocorrelation curves give appropriate diffusion coefficient if correct fitting functions are chosen in the analysis.

Abstract:With the rapid development of nanotechnology, new types of fluorescent nanomaterials (FNMs) have been springing up in the past two decades. The nanometer scale endows FNMs with unique optical properties which play a critical role in their applications in bioimaging and fluorescence-dependent detections. However, since low selectivity as well as low photoluminescence efficiency of fluorescent nanomaterials hinders their applications in imaging and detection to some extent, scientists are still in search of synthesizing new FNMs with better properties. In this review, a variety of fluorescent nanoparticles are summarized including semiconductor quantum dots, carbon dots, carbon nanoparticles, carbon nanotubes, graphene-based nanomaterials, noble metal nanoparticles, silica nanoparticles, phosphors and organic frameworks. We highlight the recent advances of the latest developments in the synthesis of FNMs and their applications in the biomedical field in recent years. Furthermore, the main theories, methods, and limitations of the synthesis and applications of FNMs have been reviewed and discussed. In addition, challenges in synthesis and biomedical applications are systematically summarized as well. The future directions and perspectives of FNMs in clinical applications are also presented.
