Abstract:A new idea is brought in this paper that molecular dynamics with a force field integrated a brand new reactive potential form which considered bond breaking and forming can be used to simulate chemical reaction. As an example, we report here a force field CRACK developed for studying pyrolysis process of n-alkane. CRACK splines together a harmonic well and a shallow Lennard-Jones well: the harmonic well models C-C covalent bond while the Lennard-Jones well models long-range van der Waals forces. These two wells are separated by an energy barrier which controls dissociation and recombination. To validate this new reactive potential form, CRACK has been used to simulate pyrolysis process of n-decane and n-octane by molecular dynamics (MD). The dissociation probabilities as well as product distributions were analyzed and the time history of pyrolysis was illustrated. The research on dissociation probabilities shows that the defined pyrolytic temperature could be altered by changing the displacement constant de which controls the height of dissociation barrier of C-C bond and it was also found that the pyrolytic temperature of n-octane was higher than of n-decane at the same de, which is consistent with the pyrolysis fundamental. The time history of decane pyrolysis revealed an inspirer result that CRACK force field certainly reflected the recombination between free radicals. Another exciting result is that, by analysis of the distribution of pyrolytic products, the main products distribution was observed to transfer from mid-short to mid-long chains and chain distribution tended to shorter or longer with the elevated temperature which is well consistent with the regularity of thermal cracking. We announce that molecular dynamics can be certainly used to simulate the process of chemical reaction as long as reactive potential is proper.

Abstract:The calculation of cross sections and rate constants for chemical reactions in the gas phase has long been a major problem in theoretical chemistry. The need for reliable and applicable theories in this field is evident when one considers the significant recent advances that have been made in developing experimental techniques, such as lasers and molecular beams, to probe the microscopic details of chemical reactions. For example, it is now becoming possible to measure cross sections for chemical reactions state selected in the vibrational rotational states of both reactants and products. Furthermore, in areas such as atmospheric, combustion and interstellar chemistry, there is an urgent need for reliable reaction rate constant data over a range of temperatures, and this information is often difficult to obtain in experiments. The classical trajectory method can be applied routinely to simple reactions, but this approach neglects important quantum mechanical effects such as tunnelling and resonances. For all these reasons, the quantum theory of reactive scattering is an area that has received considerable attention recently. This book describes the proceedings of a NATO Advanced Research Workshop held at CECAM, Orsay, France in June, 1985. The Workshop concentrated on a critical examination and discussion of the recent developments in the theory of chemical reaction dynamics, with particular emphasis on quantum theories. Several papers focus on exact theories for reactions.

Abstract:Over the last decade, advances in quantum dynamics, notably the development of the initial state selected time-dependent wave packet method, coupled with advances in constructing ab initio potential energy surfaces, have made it possible for some four-atom reactions to be addressed from first principles, in their full six internal degrees of freedom. Attempts have been made to extend the time-dependent wave packet method to reactions with more internal degrees of freedom. Here, we review the full-dimensional theory for. the A + BCD four-atom reaction and use it to guide the reduced-dimensionality treatment of the X + YCZ(3) reaction. Comparison of rigorous calculations with recent experiments are presented for (a) the benchmark H + H2O abstraction reaction, and (b) the H + CH4 --> H-2 + CH3 reaction.

Abstract:Dynamic properties of chemical reactions and appropriate relationships for open chemical equilibrium are discussed in approach of the chemical dynamics. New way to calculate composition of chemical systems in open equilibrium, based on the amended equation for the change of Gibbs' free energy, was exemplified using reactions of cobalt double oxides with sulfur. Evaluated this way equilibrium reaction extents had a good match with values found by direct thermodynamic simulation. The developed method allows us to perform analysis of complex chemical systems without coefficients of thermodynamic activity. In cases when the coefficients are in need or just desirable, the method offers a simple way to calculate them. Possible systems to apply method of chemical dynamics are discussed.

Abstract:Energy transfer and spatial diffusion are two significant sub-processes in chemical reaction. Traditional rate theory is based on two assumptions: (1) energy transfer is faster than chemical reaction so that specific energy transfer channel is not important. (2) The solvents can respond to the change of solute quickly resulting in equilibrium solvation. Then once system cross the barrier, it will enter the product basin. But when energy transfer is fast enough to distribute the energy into all degrees of freedom according to certain ratio, the specific energy transfer pathways should be considered. Our previous studies have found that the polar functional groups play the major role in the intermolecular energy transfer process. And the energy accumulation and dissipation are completed by the motion with specific frequency. Furthermore, the major energy transfer channel is different in different solutions. Moreover, the length of transition path is very short, leading to the existence of different transient solvation configurations with distinctly different strengths of interaction between solutes and solvents. Consequently, the motion of solvents modulates the reaction dynamics and results in heterogeneous reaction paths. Therefore, the dynamic effects are vital for understanding and controlling the chemical reaction.

Abstract:We survey the recent advances in theoretical understanding of quantum state resolved dynamics, using the title reactions as examples. It is shown that the progress was made possible by major developments in two areas. First, an accurate analytical representation of many high-level ab initio points over a large configuration space can now be made with high fidelity and the necessary permutation symmetry. The resulting full-dimensional global potential energy surfaces enable dynamical calculations using either quasi-classical trajectory or more importantly quantum mechanical methods. The second advance is the development of accurate and efficient quantum dynamical methods, which are necessary for providing a reliable treatment of quantum effects in reaction dynamics such as tunneling, resonances, and zero-point energy. The powerful combination of the two advances has allowed us to achieve a quantitatively accurate characterization of the reaction dynamics, which unveiled rich dynamical features such as steric steering, strong mode specificity, and bond selectivity. The dependence of reactivity on reactant modes can be rationalized by the recently proposed sudden vector projection model, which attributes the mode specificity and bond selectivity to the coupling of reactant modes with the reaction coordinate at the relevant transition state. The deeper insights provided by these theoretical studies have advanced our understanding of reaction dynamics to a new level.

Abstract:Non-statistical chemical dynamics are exemplified by disagreements with the transition state (TS), RRKM and phase space theories of chemical kinetics and dynamics. The intrinsic reaction coordinate (IRC) is often used for the former two theories, and non-statistical dynamics arising from non-IRC dynamics are often important. In this perspective, non-statistical dynamics are discussed for chemical reactions, with results primarily obtained from chemical dynamics simulations and to a lesser extent from experiment. The non-statistical dynamical properties discussed are: post-TS dynamics, including potential energy surface bifurcations, product energy partitioning in unimolecular dissociation and avoiding exit-channel potential energy minima; non-RRKM unimolecular decomposition; non-IRC dynamics; direct mechanisms for bimolecular reactions with pre- and/or post-reaction potential energy minima; non-TS theory barrier recrossings; and roaming dynamics. This article is part of the themed issue ‘Theoretical and computational studies of non-equilibrium and non-statistical dynamics in the gas phase, in the condensed phase and at interfaces’.

Abstract:One of the themes of modern molecular reaction dynamics is to characterize elementary chemical reactions from "quantum state to quantum state", and the study of molecular reaction dynamics in excited states can help test the validity of modern chemical theories and provide methods to control chemical reactions. The subject of this review is to describe the recent experimental techniques used to study the reaction dynamics of metal atoms in the gas phase. Through these techniques, information such as the internal energy distribution and angular distribution of the nascent products or the three-dimensional stereodynamic reactivity can be obtained. In addition, by preparing metal atoms with specific excited electronic states or orbital arrangements, information about the reactivity of the electronic states enriches the relevant understanding of the electron transfer mechanism in metal reaction dynamics.

Abstract:Dynamics of bimolecular reactions in the gas phase are of foundational importance in combustion, atmospheric chemistry, interstellar chemistry, and plasma chemistry. These collision-induced chemical transformations are a sensitive probe of the underlying potential energy surface(s). Despite tremendous progress in past decades, our understanding is still not complete. In this Perspective, we survey the recent advances in theoretical characterization of bimolecular reaction dynamics, stimulated by new experimental observations, and identify key new challenges.

Abstract:A chemical reaction usually involves the breaking of old chemical bonds and the formation of new bonds. Internal vibrational energy or translational energy of the reacting molecules could affect the dynamics of chemical bond breaking and formation processes in an major way. The effects of vibrational excitation on chemical reactivity have been extensively investigated for decades ( 1 , 2 ), especially for highly vibrationally excited molecules. Studies of the translational effects on chemical dynamics have mainly focused on energies near the reaction barriers; reaction dynamics at hyperthermal translational energies (far above the barriers) has received much less attention. On page 1687 of this issue, Jankunas et al. ( 3 ) report that the dynamics of the simplest chemical reaction, H + D2 → HD + D, change in unexpected ways at hyperthermal translational energies and they provide a theoretical explanation for this unusual behavior.

Abstract:DFT calculations of reaction mechanisms in solution have always been a hot topic, especially for transition-metalcatalyzed reactions, in which the traditional DFT-D3 method has been extensively employed. The overestimation of the dispersion from the traditional DFT-D3 method leads to the quite low activation free-energy barrier, so it does worth to find a proper way to deal with the dispersion for solution systems. The solvent-solute dispersion is also important for solution systems, and thus it should be calculated together with the solute dispersion. The newly generated solute-solute dispersion energy should be shared equally with the newly formed cavity between two interacting species, therefore, only half of solute-solute and solvent-solute dispersion terms belong to the solute molecule. The detailed treatment of dispersion correction for solution systems has been fully addressed, and such method has been confirmed with the examples of ligand exchange reactions and catalytic reactions.

Full-dimensional Time-Dependent Treatment for Diatom–diatom Reactions: the H2+OH Reaction

Abstract:Extending our previous studies for the H2+OH reaction in five mathematical dimensions (5D) [J. Chem. Phys. 99, 5615 (1993); 100, 2697 (1994)], we present in this paper a full-dimensional (6D) dynamics study for the title reaction. The 6D treatment uses the time-dependent wave-packet approach and employs discrete variable representations for three radial coordinates and coupled angular momentum basis functions for three angular coordinates. The present 6D study employs an energy projection method to extract reaction probabilities for a whole range of energies from a single wave-packet propagation, while previous studies produced only energy-averaged reaction probability from a single wave-packet propagation. The application of the energy-projection method allows us to efficiently map out the energy dependence of the reaction probability on a fine grid which revealed surprisingly sharp resonancelike features at low collision energies on the Schatz–Elgersma potential surface. Our calculation shows that the potential-averaged 5D treatment can produce reaction probabilities essentially indistinguishable from the full-dimensional result. We also report initial state-selected reaction cross sections and rate constants which are in good agreement with our previous calculations. The effect of OH vibration on H2+OH reaction is examined in the present study and our calculation shows that the OH vibration can enhance the rate constant by about a factor of 1.7 in good agreement with the experimental estimate of about 1.5.
Rich Dynamics Underlying Solution Reactions Revealed by Sampling and Data Mining of Reactive Trajectories

Abstract:Efficient sampling in both configuration and trajectory spaces, combined with mechanism analyses via data mining, allows a systematic investigation of the thermodynamics, kinetics, and molecular-detailed dynamics of chemical reactions in solution. Through a Bayesian learning algorithm, the reaction coordinate(s) of a (retro-)Claisen rearrangement in bulk water was variationally optimized. The bond formation/breakage was found to couple with intramolecular charge separation and dipole change, and significant dynamic solvent effects manifest, leading to the "in water" acceleration of Claisen rearrangement. In addition, the vibrational modes of the reactant and the solvation states are significantly coupled to the reaction dynamics, leading to heterogeneous and oscillatory reaction paths. The calculated reaction rate is well interpreted by the Kramers' theory with a diffusion term accounting for solvent-solute interactions.These findings demonstrated that the reaction mechanisms can be complicated in homogeneous solutions since the solvent solute interactions can profoundly influence the reaction dynamics and the energy transfer process.

Abstract: Much progress has been made in recent years in the theoretical and computational treatments of solution reaction dynamics. On the computational side alone, several hundred papers have been published over the past 20 years as described in a recent review article. Our own work on the molecular dynamics of solution reactions (much of which has been in collaboration with Casey Hynes and Raphy Levine) has covered: I2 and ICN photodissociation in rare gas solution,2–6 atom replacement in rare gas solution,7–10 SN211–15 and SNI16 reactions in water, the effect of rare gas solvent on unimolecular dissociation and IVR,17 parallels to gas phase dynamics,7,8 stochastic models of solution reactions,19 and the link between reaction dynamics and solution structure.20

Abstract:Controlling the outcome of chemical reactions by exciting specific vibrational and/or rotational modes of the reactants is one of the major goals of modern reaction dynamics studies. In the present Perspective, we focus on first-principles vibrational and rotational mode-specific dynamics computations on reactions of neutral and anionic systems beyond six atoms such as X + C2H6 [X = F, Cl, OH], HX + C2H5 [X = Br, I], OH− + CH3I, and F− + CH3CH2Cl. The dynamics simulations utilize high-level ab initio analytical potential energy surfaces and the quasi-classical trajectory method. Besides initial state specificity and the validity of the Polanyi rules, mode-specific vibrational state assignment for polyatomic product species using normal-mode analysis and Gaussian binning is also discussed and compared with experiment.

Abstract:We extend the energetic variational approach so it can be applied to a chemical reaction system with general mass action kinetics. Our approach starts with an energy-dissipation law. We show that the chemical equilibrium is determined by the choice of the free energy and the dynamics of the chemical reaction is determined by the choice of the dissipation. This approach enables us to couple chemical reactions with other effects, such as diffusion and drift in an electric field. As an illustration, we apply our approach to a non-equilibrium reaction-diffusion system in a specific but canonical set-up. We show by numerical simulation that the input-output relation of such a system depends on the choice of the dissipation.

Abstract:Motivated by the theory of reaction kinetics based on nonequilibrium thermodynamics and the linear stability of driven reaction-diffusion, we apply the Fokker-Planck equation to describe the population dynamics of an ensemble of reactive particles in contact with a chemical reservoir. We illustrate the effect of autocatalysis on the population dynamics by comparing systems with identical thermodynamics yet different reaction kinetics. The dynamic phase behavior of the system may be entirely different from what its thermodynamics may suggest. By defining phase separation for a particle ensemble to be when the probability distribution is bimodal, we find that thermodynamic phase separation may be suppressed by autoinhibitory reactions, while autocatalysis enhances phase separation and in some cases induce the ensemble that consists of thermodynamically single-phase systems to segregate into two distinct populations, which we term fictitious phase separation. Asymmetric reaction kinetics also results in qualitatively different population dynamics upon reversing the reaction direction. In the limit of negligible fluctuations, we use method of characteristics and linearization to study the evolution of the standard deviation of concentration as well as the condition for phase separation, in good agreement with the full numerical solution. Applications are discussed to Li-ion batteries and {\it in situ} x-ray diffraction.

Abstract:A commonly used thermodynamic method is suggested for chemical dynamics in the homogeneous phase system. On the base of standard equilibrium constant and the principle of microscopic reversibility, if the rate of reaction is expressed as the rate of change of concentration with time, the relationship between the rate coefficient and the standard equilibrium constant is shown for elementary reactions. The expressions for relation between activation energy and heat of reaction are found. By defining the meaning of the activation function, the traditional formulas of the transition state theory are modified. In the result, the functional relations of activation enthalpy-activation energy are derived.

Abstract:The paper presents new thermodynamic paradigm of chemical equilibrium, setting forth comprehensive basics of Discrete Thermodynamics of Chemical Equilibria (DTd). Along with previous results by the author during the last decade, this work contains also some new developments of DTd. Based on the Onsager's constitutive equations, reformulated by the author thermodynamic affinity and reaction extent, and Le Chatelier's principle, DTd brings forward a notion of chemical equilibrium as a balance of internal and external thermodynamic forces (TdF), acting against a chemical system. Basic expression of DTd is the chemical system logistic map of thermodynamic states that ties together energetic characteristics of chemical reaction, occurring in the system, the system shift from "true" thermodynamic equilibrium (TdE), and causing that shift external thermodynamic forces. Solutions to the basic map are pitchfork bifurcation diagrams in coordinates "shift from TdE - growth factor (or TdF)"; points, corresponding to the system thermodynamic states, are dwelling on its branches. The diagrams feature three typical areas: true thermodynamic equilibrium and open equilibrium along the thermodynamic branch before the threshold of its stability, i.e. bifurcation point, and bifurcation area with bistability and chaotic oscillations after the point. The set of solutions makes up the chemical system domain of states. The new paradigm complies with the correspondence principle: in isolated chemical system external TdF vanish, and the basic map turns into traditional expression of chemical equilibrium via thermodynamic affinity. The theory binds together classical and contemporary thermodynamics of chemical equilibria on a unique conceptual basis. The paper is essentially reworked and refocused version of the earlier preprint on the DTd basics, supplemented with new results.
