Abstract:In this paper, a novel semi-automatic segmentation algorithm is proposed to segment brain tumors from magnetic resonance imaging (MRI) images. First, an edge-aware filter is used to get the smoothed version of the original image. Secondly, Otsu based multilevel thresholding is performed on the smoothed image and the original image, respectively. Then the two segmentation maps are fused by the rule of K Nearest Neighbors (KNN) to obtain the refined segmentation result. The combination of the three steps can be denoted as multi-scale Otsu based segmentation. Finally, a bi-directional region growing method is employed to segment the brain tumor region around seeds which are inserted by the user. The proposed algorithm is tested on MRI-T2 images and it produces promising result: the segmented tumor regions are more accurate compared to those obtained by other state-of-the-art methods.

Abstract:Segmentation and detection of borders are one of the most important task in image processing. The segmented images are divided into a different range of areas. In many image processing programs, this is an intermediate step, such as content-based image and video recovery, object detection and tracking, biomedical engineering, and many others. The segmentation of human brain tumors from data sets of magnetic resonance imaging (MRI) is of first-rate importance for advanced analysis, prediction of rate increases and remedies. However, automating this method is hard because of the existence of extreme partial quantity effect and high-quality variability in tumor structures. In this work, we introduced the area of developing segmentation and active contour model for the automatic segmentation of the human brain tumor from multimodal volumetric MRI images. Using active contour and region growing segmentation, we progressed the accuracy and robustness to detect more than one brain tumor. With the accurate place and shape approximation within the initial degree, the tumor is effectively detected with the aid of using active contour. The correctness and robustness of the proposed algorithm are verified on extracting the tumor areas of MRI. Compared with the tumor outlines, using the outlines based on the proposed set of rules can achieve sensitivity values of up to 98.98%. The proposed algorithm presents an easy and accurate approach for tumor segmentation in MRI images.

Abstract:Computer-aided automatic brain-tumor detection has been a very important biomedical engineering research problem for years. As the sizes and shapes of tumors vary dramatically from a subject to another, how to build a robust automatic brain-tumor detector is still quite challenging nowadays. There exist many signal processing approaches for automatic brain-tumor detection. In this work, we focus on the approach based on active contour models for magnetic resonance imaging (MRI) as it not only can detect the existence of one or more tumors but also can measure the size(s), delineate the shape(s), and find the location(s) at the same time. On the other hand, the aforementioned purpose cannot be achieved by a single deep-learning model easily. It would be quite difficult for the existing deep-learning-based methods to select the appropriate region(s) of interest so as to extract reliable features for brain-tumor detection since tumors of various sizes and shapes could be present in an MRI image. Here, we propose a novel brain-tumor detection and segmentation scheme using active contouring in tandem with texture-based decision metric for MRI images. In our proposed new scheme, the active contouring mechanism is first employed to automatically find one or more suspected regions (image segments). Then, these suspected image segments are further evaluated using our proposed new texture-based decision-making criterion to determine whether any of them actually involves a true tumor. We also test the effectiveness of our proposed new scheme using the well-known Brain-Tumor MRI dataset and the area-under-curve (AUC) and the average correct segmentation area ratio resulting from our new method are 0.9244 and 0.8019, respectively, which is much better than the existing deep-learning and active-contour based brain-tumor detection methods.

Abstract:The brain tumor segmentation method of MRI images is of key importance for clinical analysis of glioma. The majority of existing methods are focused on structural MRI such as T1-weighted and T2-weighted. Additionally, functional MRI including Magnetic Resonance Spectroscopy (MRS), Diffusion Weighted Imaging (DWI), and Blood-Oxygen-Level Dependent (BOLD) can also contribute to increasing the validity and accuracy of the results. This paper proposes a framework of automatic brain tumor segmentation method based on information fusion of structural and functional signals. The method consists of four steps: intensity mapping for feature, region growing for tumor, region growing for edema and necrosis detection. The performance evaluation has been done by using some clinical MRI data with glioma. Comparing the segmentation results with the manual segmentation as “ground truth”, it has achieved average Dice score 83.7% in the tumor, and 88.5% in the whole lesion area, which indicated the validity and robustness of the proposed method.

Quantitative Imaging in Medicine and Surgery

Abstract:Background:The use of segmentation architectures in medical imaging, particularly for glioma diagnosis, marks a significant advancement in the field. Traditional methods often rely on post-processed images; however, key details can be lost during the fast Fourier transformation (FFT) process. Given the limitations of these techniques, there is a growing interest in exploring more direct approaches. The adaption of segmentation architectures originally designed for road extraction for medical imaging represents an innovative step in this direction. By employing K-space data as the modal input, this method completely eliminates the information loss inherent in FFT, thereby potentially enhancing the precision and effectiveness of glioma diagnosis.Methods:In the study, a novel architecture based on a deep-residual U-net was developed to accomplish the challenging task of automatically segmenting brain tumors from K-space data. Brain tumors from K-space data with different under-sampling rates were also segmented to verify the clinical application of our method.Results:Compared to the benchmarks set in the 2018 Brain Tumor Segmentation (BraTS) Challenge, our proposed architecture had superior performance, achieving Dice scores of 0.8573, 0.8789, and 0.7765 for the whole tumor (WT), tumor core (TC), and enhanced tumor (ET) regions, respectively. The corresponding Hausdorff distances were 2.5649, 1.6146, and 2.7187 for the WT, TC, and ET regions, respectively. Notably, compared to traditional image-based approaches, the architecture also exhibited an improvement of approximately 10% in segmentation accuracy on the K-space data at different under-sampling rates.Conclusions:These results show the superiority of our method compared to previous methods. The direct performance of lesion segmentation based on K-space data eliminates the time-consuming and tedious image reconstruction process, thus enabling the segmentation task to be accomplished more efficiently.

Abstract:Accurate tumor segmentation is an essential and crucial step for computer-aided brain tumor diagnosis and surgical planning. Subjective segmentations are widely adopted in clinical diagnosis and treating, but they are neither accurate nor reliable. An automatical and objective system for brain tumor segmentation is strongly expected. But they are still facing some challenges such as lower segmentation accuracy, demanding a priori knowledge or requiring the human intervention. In this paper, a novel and new coarse-to-fine method is proposed to segment the brain tumor. This hierarchical framework consists of preprocessing, deep learning network based classification and post-processing. The preprocessing is used to extract image patches for each MR image and obtains the gray level sequences of image patches as the input of the deep learning network. The deep learning network based classification is implemented by a stacked auto-encoder network to extract the high level abstract feature from the input, and utilizes the extracted feature to classify image patches. After mapping the classification result to a binary image, the post-processing is implemented by a morphological filter to get the final segmentation result. In order to evaluate the proposed method, the experiment was applied to segment the brain tumor for the real patient dataset. The final performance shows that the proposed brain tumor segmentation method is more accurate and efficient.

Abstract:In this paper, an automatic segmentation system was developed for MRI brain tumor. Local region-based active contour models were suitable for heterogeneous features of brain MRI image. But the models are sensitive to initial contour, which generally requires manual setting. An automatic MRI brain tumor segmentation system were developed based on localized contour models, which can identify tumor-dominant slice, set initial contour automatically and segment tumor's contours from all MRI slices autonomously. K-means clustering and grayscale analysis were combined to identify tumor-dominant slice. Multi-threshold algorithm with the aid of erosion and dilation operators was adopted to obtain an initial contour for the tumor-dominant slice. The segmentation contour from the local active contour models was applied as initial contours of two-side neighboring slices. MRI brain tumor data were applied to validate the automatic segmentation system.

Abstract:Purpose: A new approach is presented to automatically extract brain tumor in CT images. Methods: The method uses a sequence of brain CT images. Firstly, use morphology operations and wavelets based filter for denoising. Secondly, find out whether CT images contain brain tumor according to the symmetry of the brain CT images, extract the unsymmetric part and its neighbor as the region of interest (ROI). Then, extract the feature (e.g. texture, contrast, homogeneity, etc.) of the ROI. Finally, use k‐means clustering and support vector machines (SVM) for classification with the extracted feature of the ROI and get the contour of the brain tumor. Results: Compared with manually contoured by the physicians, this method enables accurate and automatic extraction of brain tumor in CT images. Conclusions: The method is shown with better performance than current methods. And itˈs a fully automatic, fast and accurate method in precise diagnosis and treatment of brain tumor patients.

Abstract:Study semi-automatic real-time contour extraction problem.Because of high resolution and large amount of information in Brain MRI image,it is difficult to guarantee real-time accurate contour extraction for traditional methods of segmention and contour extractio.To solve above problem,a semi-automatic real-time contour extraction medthod was proposed based on domin decomposition and mark image,the intrest region was decomposed into a number of sub-region,the contour of every sub-region was extracted and finally extraction of the intrest region was completed.Mark image which noted marker status of the corresponding points on medical image was used for boundary tracking,after acquiring the contour of sub-region,the marker status of points on mark image was changed at the same time,then the merged contour of medical image was obtained through neighborhood search of mark image.Experimental results show that the method can extract contour of intrest region instantaneously and fluently,and the satisfactory extracition efficiency of narrow-connected region and outer surface proves its strong robustness.

Abstract:Automated MRI brain tumor segmentation provides a powerful tool for diagnosis.In this paper,a tumor segmentation method using multi-feature extraction and AdaBoost feature selection is presented.The method utilizes the information of MR images and the anatomical knowledge,and takes the advantage of the feature selection ability of AdaBoost.Experimental results on 20 slices MR images demonstrate the effectiveness of the feature selection,and achieve an accuracy of 96.82% on tumor segmentation.

Abstract:In this paper, a novel energy functional for the level set model is proposed, which give consideration to Region and Edge characteristics of an image simultaneously (so it is called R-E model). This model is adept in dealing with heterogeneous features of MRI. Comparisons and experiments validate the performance of the R-E model. Aiming to the sensitivity to initial contours of all the active contours models including R-E model, an automatic segmentation system is developed to identify tumor-dominant slice and set proper initial contour automatically. And then R-E model is applied to segment tumor's contours from all MRI slices autonomously. The automatic segmentation system is applicable to all active contour models. MRI brain tumor data are applied to validate the R-E model and the automatic segmentation system.

Abstract:One of the main requirements of tumor extraction is the annotation and segmentation of tumor boundaries correctly. For this purpose, we present a threefold deep learning architecture. First, classifiers are implemented with a deep convolutional neural network (CNN) and second a region-based convolutional neural network (R-CNN) is performed on the classified images to localize the tumor regions of interest. As the third and final stage, the concentrated tumor boundary is contoured for the segmentation process by using the Chan–Vese segmentation algorithm. As the typical edge detection algorithms based on gradients of pixel intensity tend to fail in the medical image segmentation process, an active contour algorithm defined with the level set function is proposed. Specifically, the Chan–Vese algorithm was applied to detect the tumor boundaries for the segmentation process. To evaluate the performance of the overall system, Dice Score, Rand Index (RI), Variation of Information (VOI), Global Consistency Error (GCE), Boundary Displacement Error (BDE), Mean Absolute Error (MAE), and Peak Signal to Noise Ratio (PSNR) were calculated by comparing the segmented boundary area which is the final output of the proposed, against the demarcations of the subject specialists which is the gold standard. Overall performance of the proposed architecture for both glioma and meningioma segmentation is with an average Dice Score of 0.92 (also, with RI of 0.9936, VOI of 0.0301, GCE of 0.004, BDE of 2.099, PSNR of 77.076, and MAE of 52.946), pointing to the high reliability of the proposed architecture.

Abstract:This paper addresses the issue of the weak association between brain MRI intensity value and anatomical meaning of MR image pixels. By investigating the deformation on brain lateral ventricles and compression from tumor, the correlation between them is quantified and utilized. With the proposed feature extraction component, lateral ventricular deformation is transformed into an additional feature for brain tumor segmentation. Some comparative experiments using both supervised and unsupervised pattern recognition segmentation methods show the improved tumor segmentation accuracy in some image cases.

Abstract:Objectives: Gliomas and brain metastases (Mets) are the most common brain malignancies. The treatment strategy and clinical prognosis of patients are different, requiring accurate diagnosis of tumor types. However, the traditional radiomics diagnostic pipeline requires manual annotation and lacks integrated methods for segmentation and classification. To improve the diagnosis process, a gliomas and Mets computer-aided diagnosis method with automatic lesion segmentation and ensemble decision strategy on multi-center datasets was proposed. Methods: Overall, 1,022 high-grade gliomas and 775 Mets patients' preoperative MR images were adopted in the study, including contrast-enhanced T1-weighted (T1-CE) and T2-fluid attenuated inversion recovery (T2-flair) sequences from three hospitals. Two segmentation models trained on the gliomas and Mets datasets, respectively, were used to automatically segment tumors. Multiple radiomics features were extracted after automatic segmentation. Several machine learning classifiers were used to measure the impact of feature selection methods. A weight soft voting (RSV) model and ensemble decision strategy based on prior knowledge (EDPK) were introduced in the radiomics pipeline. Accuracy, sensitivity, specificity, and the area under the receiver operating characteristic curve (AUC) were used to evaluate the classification performance. Results: The proposed pipeline improved the diagnosis of gliomas and Mets with ACC reaching 0.8950 and AUC reaching 0.9585 after automatic lesion segmentation, which was higher than those of the traditional radiomics pipeline (ACC:0.8850, AUC:0.9450). Conclusion: The proposed model accurately classified gliomas and Mets patients using MRI radiomics. The novel pipeline showed great potential in diagnosing gliomas and Mets with high generalizability and interpretability.

Abstract:Magnetic Resonance Imaging (MRI) is an important diagnostic tool for precise detection of various pathologies. Magnetic Resonance (MR) is more preferred than Computed Tomography (CT) due to the high resolution in MR images which help in better detection of neurological conditions. Graphical user interface (GUI) aided disease detection has become increasingly useful due to the increasing workload of doctors. In this proposed work, a novel two steps GUI technique for brain tumor segmentation as well as Brodmann area detec-tion of the segmented tumor is proposed. A data set of T2 weighted images of 15 patients is used for validating the proposed method. The patient data incor-porates variations in ethnicities, gender (male and female) and age (25-50), thus enhancing the authenticity of the proposed method. The tumors were segmented using Fuzzy C Means Clustering and Brodmann area detection was done using a known template, mapping each area to the segmented tumor image. The proposed method was found to be fairly accurate and robust in detecting tumor.

Abstract:CAD( computer-aided diagnosis) could be applied to assist the doctors in the diagnosis of breast cancer, by providing quantitative parameters of breast tumors with the automatic segmentation and measurements of the tumor regions in breast MRI( magnetic resonance imaging) slices. In order to find out a stable and accurate segmen-tation scheme,a variety of segmentation algorithm of different stages had been carried upon the contrast experiments. sFCM( spatial Fuzzy c-means clustering algorithm) was applied to locate the tumor roughly for its high denosing abil-ity and stability. And then GVF snake model was utilized to segment the tumor accurately for its high convergence of local boundary. Finally,relevant theory of inter-frame images was used to improve the segmentation accuracy of the whole MRI sequence,since the gray distribution and the positions of the tumors are always very similar in the adja-cent slices.

Abstract:Glioma detection and segmentation is a challenging task for radiologists and clinicians. The research reported in this paper seeks to develop a better clinical decision support algorithm for clinicians diagnosis. This paper presents a probabilistic method for detection and segmentation between abnormal tissue regions and brain tumour (tumour core and edema) portions from Magnetic Resonance Imaging (MRI). A framework is constructed to learn structure of undirected graphical models that can represent the spatial relationships among variables and apply it to glioma segmentation. Compared with the pixel of image, the superpixel is more consistent with human visual cognition and contains less redundancy, thus, the superpixels are considered as the basic unit of structure learning and glioma segmentation scheme. ℓ1-regularization techniques are applied to learn the appropriate structure for modeling graphical models. Conditional Random Fields (CRF) are used to model the spatial interactions among image superpixel regions and their measurements. A number of features including statistics features, the combined features from the local binary pattern as well as gray level run length, curve features, and fractal features were extracted from each superpixel. The features are then passed by ℓ1-regularization to ensure a robust classification. The proposed method is compared with support vector machine and Fuzzy c-means to classify each superpixel into normal and abnormal tissue. The proposed system is tested for the presence of low grade as well as high grade glioma tumors on images collected from BRATS2013, BRATS2015 data set and Henan Provincial People's Hospital (HNPPH) data set. The experiments performed provides similarity between segmented and truth image up to 91.5% by correlation method.
