Abstract:Prediction of protein subcellular localization is one of the hot research topics in bioinformatics. In this paper, several support vector machines (SVM) with a new presented coding scheme method based on N-terminal amino compositions are first trained to discriminate between proteins destined for the mitochondrion, the chloroplast, the secretory pathway, and ‘other' localizations. Then a decision unit is used to make the final prediction based on several SVMs' outputs. Tested on redundancy-reduced sets, the proposed method reached 89.6 % (plant) and 91.9% (non-plant) total accuracies, which, to the best of our knowledge, are the highest ever reported using the same data sets.
A Study of Prediction Methods for Protein Subcellular Localization

Abstract:Prediction of protein subcellular location is one of the key functional characters to understand its biological function.Totally three kinds of input features were investigated in this paper,i.e.,amino acid composition,amino acid pair composition and position-specific scoring matrix(PSSM).In addition,the fuzzy k-NN and support vector machine(SVM)were employed which are more suitable for this purpose.Comprehensive comparison of prediction results on several data sets shows that PSSM is better than the other two features.SVM,a novel machine learning based on statistical learning theory,can make better use of PSSM than fuzzy k-NN method.Finally,the best prediction performance can be achieved by adopting both PSSM and amino acid composition as input feature and SVM for prediction.
A Novel Method for Protein Subcellular Localization: Combining Residue-Couple Model and SVM.

Abstract:Subcellular localization performs an important role in genome analysis as a key functional characteristic of proteins. Therefore, an automatic, reliable and efficient prediction system for protein subcellular localization is needed for large-scale genome analysis. This paper describes a new residue-couple model using a support vector machine to predict the subcellular localization of proteins. This new approach provides better predictions than existing methods. The total prediction accuracies on Reinhardt and Hubbard’s dataset reach 92.0% for prokaryotic protein sequences and 86.9% for eukaryotic protein sequences with 5-fold cross validation. For a new dataset with 8304 proteins located in 8 subcellular locations, the total accuracy achieves 88.9%. The model shows robust against N-terminal errors in the sequences. A web server is developed based on the method which was used to predict some new proteins.

Abstract:Various computational methods have been used for the prediction of protein and peptide function based on their sequences. A particular challenge is to derive functional properties from sequences that show low or no homology to proteins of known function. Recently, a machine learning method, support vector machines (SVM), have been explored for predicting functional class of proteins and peptides from amino acid sequence derived properties independent of sequence similarity, which have shown promising potential for a wide spectrum of protein and peptide classes including some of the low- and non-homologous proteins. This method can thus be explored as a potential tool to complement alignment-based, clustering-based, and structure-based methods for predicting protein function. This article reviews the strategies, current progresses, and underlying difficulties in using SVM for predicting the functional class of proteins. The relevant software and web-servers are described. The reported prediction performances in the application of these methods are also presented.

Abstract:Subcellular localization attempts to assign proteins to one of the cell compartments that performs specific biological functions. Finding the link between proteins, biological functions, and subcellular localization is an effective way to investigate the general organization of living cells in a systematic manner. However, determining the subcellular localization of proteins by traditional experimental approaches is difficult. Here, protein–protein interaction networks, functional enrichment on gene ontology and pathway, and a set of proteins having confirmed subcellular localization were applied to build prediction models for human protein subcellular localizations. To build an effective predictive model, we employed a variety of robust machine learning algorithms, including Boruta feature selection, minimum redundancy maximum relevance, Monte Carlo feature selection, and LightGBM. Then, the incremental feature selection method with random forest and support vector machine was used to discover the essential features. Furthermore, 38 key features were determined by integrating results of different feature selection methods, which may provide critical insights into the subcellular location of proteins. Their biological functions of subcellular localizations were discussed according to recent publications. In summary, our computational framework can help advance the understanding of subcellular localization prediction techniques and provide a new perspective to investigate the patterns of protein subcellular localization and their biological importance.

Abstract:Predicting the subcellular localization of proteins conquers the major drawbacks of high-throughput localization experiments that are costly and time-consuming. However, current subcellular localization predictors are limited in scope and accuracy. In particular, most predictors perform well on certain locations or with certain data sets while poorly on others. Here, we present PSI, a novel high accuracy web server for plant subcellular localization prediction. PSI derives the wisdom of multiple specialized predictors via a joint-approach of group decision making strategy and machine learning methods to give an integrated best result. The overall accuracy obtained (up to 93.4%) was higher than best individual (CELLO) by similar to 10.7%. The precision of each predicable subcellular location (more than 80%) far exceeds that of the individual predictors. It can also deal with multi-localization proteins. PSI is expected to be a powerful tool in protein location engineering as well as in plant sciences, while the strategy employed could be applied to other integrative problems. Abstract:Subcellular location is an important functional annotation of proteins. An automatic, reliable and efficient prediction system for protein subcellular localization is necessary for large-scale genome analysis. This paper describes a protein subcellular localization method which extracts features from protein profiles rather than from amino acid sequences. The protein profile represents a protein family, discards part of the sequence information that is not conserved throughout the family and therefore is more sensitive than the amino acid sequence. The amino acid compositions of whole profile and the N-terminus of the profile are extracted, respectively, to train and test the probabilistic neural network classifiers. On two benchmark datasets, the overall accuracies of the proposed method reach 89.1% and 68.9%, respectively. The prediction results show that the proposed method perform better than those methods based on amino acid sequences. The prediction results of the proposed method are also compared with Subloc on two redundance-reduced datasets.

Abstract:Knowing the subcellular locations of a protein helps to explore its functions in vivo since a protein can only play its roles properly if and only if it is located at certain subcellular compartments. Since it is both time-consuming and costly to determine protein subcellular localization purely by means of the conventional biotechnology experiments, computational methods play an important complementary role in this regard. Although a number of computational methods have been developed for predicting protein subcellular localization, it remains a challenge to deal with the multiplex proteins that may simultaneously exist at, or move between, two or more different locations. Here, a new predictor called Sort-PLoc was developed to tackle such a difficult and challenging problem. The key step was to select protein domains to code the protein samples by Incremental Feature Selection method. In each prediction, a series of subcellular locations were sorted descendingly according to their likelihood to be the site where the query protein may reside. Based on the selected domain set, the importance of Gene Ontology (GO) terms and domains in the contribution to the prediction was analyzed that may provide useful insights to the relevant areas. For the convenience of the broad experimental scientists, a user-friendly web-server for Sort-PLoc was established that is freely accessible to the public at http://yscl.biosino.org/.

Abstract:BACKGROUND:Subcellular localization of a new protein sequence is very important and fruitful for understanding its function. As the number of new genomes has dramatically increased over recent years, a reliable and efficient system to predict protein subcellular location is urgently needed.RESULTS:Esub8 was developed to predict protein subcellular localizations for eukaryotic proteins based on amino acid composition. In this research, the proteins are classified into the following eight groups: chloroplast, cytoplasm, extracellular, Golgi apparatus, lysosome, mitochondria, nucleus and peroxisome. We know subcellular localization is a typical classification problem; consequently, a one-against-one (1-v-1) multi-class support vector machine was introduced to construct the classifier. Unlike previous methods, ours considers the order information of protein sequences by a different method. Our method is tested in three subcellular localization predictions for prokaryotic proteins and four subcellular localization predictions for eukaryotic proteins on Reinhardt's dataset. The results are then compared to several other methods. The total prediction accuracies of two tests are both 100% by a self-consistency test, and are 92.9% and 84.14% by the jackknife test, respectively. Esub8 also provides excellent results: the total prediction accuracies are 100% by a self-consistency test and 87% by the jackknife test.CONCLUSIONS:Our method represents a different approach for predicting protein subcellular localization and achieved a satisfactory result; furthermore, we believe Esub8 will be a useful tool for predicting protein subcellular localizations in eukaryotic organisms.

Abstract:Subcellular localization is an important feature of proteins which is closely correlated to their function. In this work, we tried to develop a new coding method of using those location predictive molecular function terms of protein as the input for the prediction of subcellular localization. Combined with the amino acid pair composition of the sequence, this coding system is proved to be efficient for support vector machine (SVM) and to have satisfied performance when tested on the RH dataset. Meanwhile, the model also shows robustness against N-terminal uncertainties in sequences.

Abstract:Given the limitation of technologies, the subcellular localizations of proteins are difficult to identify. Predicting the subcellular localization and the intercellular distribution patterns of proteins in accordance with their specific biological roles, including validated functions, relationships with other proteins, and even their specific sequence characteristics, is necessary. The computational prediction of protein subcellular localizations can be performed on the basis of the sequence and the functional characteristics. In this study, the protein–protein interaction network, functional annotation of proteins and a group of direct proteins with known subcellular localization were used to construct models. To build efficient models, several powerful machine learning algorithms, including two feature selection methods, four classification algorithms, were employed. Some key proteins and functional terms were discovered, which may provide important contributions for determining protein subcellular locations. Furthermore, some quantitative rules were established to identify the potential subcellular localizations of proteins. As the first prediction model that uses direct protein annotation information (i.e., functional features) and STRING-based protein–protein interaction network (i.e., network features), our computational model can help promote the development of predictive technologies on subcellular localizations and provide a new approach for exploring the protein subcellular localization patterns and their potential biological importance.

Abstract:We have built a protein subcellular localization annotation database, the DBSubLoc database, which is available at http://www.bioinfo.tsinghua. edu.cn/dbsubloc.html. Annotations were taken from primary protein databases, model organism genome projects and literature texts, and then were analyzed to dig out the subcellular localization features of the proteins. The proteins are also classified into different categories. Based on sequence alignment non-redundant subsets of the database have been built, which may provide useful information for subcellular localization prediction. The database now contains >60 000 protein sequences including similar to30 000 protein sequences in the non-redundant data sets. Online download, search and Blast tools are also available.

Abstract:Summary. As more and more genomes have been discovered in recent years, there is an urgent need to develop a reliable method to predict the subcellular localization for the explosion of newly found proteins. However, many well-known prediction methods based on amino acid composition have problems utilizing the sequence-order information. Here, based on the concept of Chou’s pseudo amino acid composition (PseAA), a new feature extraction method, the multi-scale energy (MSE) approach, is introduced to incorporate the sequence-order information. First, a protein sequence was mapped to a digital signal using the amino acid index. Then, by wavelet transform, the mapped signal was broken down into several scales in which the energy factors were calculated and further formed into an MSE feature vector. Following this, combining this MSE feature vector with amino acid composition (AA), we constructed a series of MSEPseAA feature vectors to represent the protein subcellular localization sequences. Finally, according to a new kind of normalization approach, the MSEPseAA feature vectors were normalized to form the improved MSEPseAA vectors, named as IEPseAA. Using the technique of IEPseAA, C-support vector machine (C-SVM) and three multi-class SVMs strategies, quite promising results were obtained, indicating that MSE is quite effective in reflecting the sequence-order effects and might become a useful tool for predicting the other attributes of proteins as well.
Prediction of nucleic acid-binding proteins using support vector machines

Abstract:In this work,we integrated SVMs,protein sequence amino acid composition,and associated physicochemical properties into the study of nucleic-acid-binding proteins prediction.We developed the binary classification for rRNA-,RNA-,DNA-binding proteins that play an important role in the control of many cell processes.Each SVM model can be used to predict whether a protein belongs to rRNA-,RNA-,or DNA-binding protein class.10-crossvalidation was performed on the protein data sets in which the sequences identity was～40%.Test results show that the accuracies of SVM models for rRNA-,RNA-,DNA-binding proteins are 93.75%,83.41%, 81.85%,respectively.The predictions were also performed on the test data set.The results agree well with the prior knowledge of those proteins and show the effectiveness of physicochemical properties of sequence in the protein function prediction.On the basis of our work,an online server for predicting the nucleic acid-binding proteins using SVM was available on http://chemdata.shu.edu.cn/ protein_na.
Tssub: Eukaryotic Protein Subcellular Localization By Extracting Features From Profiles

Abstract:This paper introduces a new subcellular localization system (TSSub) for eukaryotic proteins. This system extracts features from both profiles and amino acid sequences. Four different features are extracted from profiles by four probabilistic neural network (PNN) classifiers, respectively (the amino acid composition from whole profiles; the amino acid composition from the N-terminus of profiles; the dipeptide composition from whole profiles and the amino acid composition from fragments of profiles). In addition, a support vector machine (SVM) classifier is added to implement the residue-couple feature extracted from amino acid sequences. The results from the five classifiers are fused by an additional SVM classifier. The overall accuracies of this TSSub reach 93.0 and 77.4% on Reinhardt and Hubbard's eukaryotic protein dataset and Huang and Li's eukaryotic protein dataset, respectively. The comparison with existing methods results shows TSSub provides better prediction performance than existing methods.
Critical evaluation of web-based prediction tools for human protein subcellular localization

Abstract:Human protein subcellular localization has an important research value in biological processes, also in elucidating protein functions and identifying drug targets. Over the past decade, a number of protein subcellular localization prediction tools have been designed and made freely available online. The purpose of this paper is to summarize the progress of research on the subcellular localization of human proteins in recent years, including commonly used data sets proposed by the predecessors and the performance of all selected prediction tools against the same benchmark data set. We carry out a systematic evaluation of several publicly available subcellular localization prediction methods on various benchmark data sets. Among them, we find that mLASSO-Hum and pLoc-mHum provide a statistically significant improvement in performance, as measured by the value of accuracy, relative to the other methods. Meanwhile, we build a new data set using the latest version of Uniprot database and construct a new GO-based prediction method HumLoc-LBCI in this paper. Then, we test all selected prediction tools on the new data set. Finally, we discuss the possible development directions of human protein subcellular localization. Abstract:Protein subcellular localization aims at predicting the location of a protein within a cell using computational methods. Knowledge of subcellular localization of proteins indicates protein functions and helps in identifying drug targets. Prediction of protein subcellular localization is an important but challenging problem, particularly when proteins may simultaneously exist at, or move between, two or more different subcellular location sites. Most of the existing protein subcellular localization methods are only used to deal with the single-location proteins. To better reflect the characteristics of multiplex proteins, we formulate prediction of subcellular localization of multiplex proteins as a multilabel learning problem. We present and compare two multilabel learning approaches, which exploit correlations between labels and leverage label-specific features, respectively, to induce a high quality prediction model. Experimental results on six protein data sets under various organisms show that our described methods achieve significantly higher performance than any of the existing methods. Among the different multilabel learning methods, we find that methods exploiting label correlations performs better than those leveraging label-specific features.
Residue-couple Model for Protein Subcellular Loaclization Prediction

Abstract:As a key functional characteristic of protein, subcellular localization performs an important role in genome analysis. Therefore, an automatic, reliable and efficient prediction system for protein subcellular localization is needed for large-scale genome analysis. In this paper, we construct a new model (residue-couple model) and use support vector machine under this model frame for subcelluar localization. In addition of the traditional amino acid composition model, residue-couple model incorporates the effect of sequence order. The total accuracy of prediction reached up to 92.0% for prokaryotic protein sequences and 86.9% for eukaryotic protein sequences under 5-fold cross validation, which represents a significant improvement compared with the precede methods. We also prove that our model is robust to the errors of N-terminal in sequences.

Abstract:Subcellular location of a protein is one of the key functional characters as proteins must be localized correctly at the subcellular level to have normal biological function. In this work, a novel hybrid-classifier prediction method has been introduced, which uses evolutionary information and sequence-order information to improve prediction performance. Prediction results on different data sets show this method performs better or, at least very close to the best existing prediction methods. Further analysis indicates that this hybrid method is also a powerful tool for the prediction of eukaryotic protein subcellular localization
