Abstract:Oxidative stress has been implicated in a variety of human diseases. One plausible mechanism is that reactive active species can induce DNA damages and jeopardize genome integrity. To explore how oxidative stress results in global genomic instability in cells, our current study examined the genomic alterations caused by H2O2 exposure at the whole genome level in yeast. Using SNP microarrays and genome sequencing, we mapped H2O2-induced genomic alterations in the yeast genome ranging from point mutations and mitotic recombination to chromosomal aneuploidy. Our results suggested most H2O2-induced mitotic recombination events were the result of DNA double-stand breaks generated by hydroxyl radicals. Moreover, the mutagenic effect of H2O2 was shown to be largely dependent on DNA polymerase zeta. Lastly, we showed that H2O2 exposure allows rapid phenotypic evolution in yeast strains. Our findings indicate DNA lesions resulting from H2O2 may be general factors that drive genome instability and phenotypic evolution in organisms.

Abstract:We employ a large scale molecular simulation based on bond-order ReaxFF to simulate the chemical reaction and study the damage to a large fragment of DNA-molecule in the solution by ionizing radiation. We illustrate that the randomly distributed clusters of diatomic OH-radicals that are primary products of megavoltage ionizing radiation in water-based systems are the main source of hydrogen-abstraction as well as formation of carbonyl- and hydroxyl-groups in the sugar-moiety that create holes in the sugar-rings. These holes grow up slowly between DNA-bases and DNA-backbone and the damage collectively propagate to DNA single and double strand break.

Abstract:Understanding the damage of DNA bases from hydrogen abstraction by free OH radicals is of particular importance to reveal the effect of hydroxyl radicals produced by the secondary effect of radiation. Previous studies address the problem with truncated DNA bases as ab-initio quantum simulation required to study such electronic spin dependent processes are computationally expensive. Here, for the first time, we employ a multiscale and hybrid Quantum-Mechanical-Molecular-Mechanical simulation to study the interaction of OH radicals with guanine-deoxyribose-phosphate DNA molecular unit in the presence of water where all the water molecules and the deoxyribose-phosphate fragment are treated with the simplistic classical Molecular-Mechanical scheme. Our result illustrates that the presence of water strongly alters the hydrogen-abstraction reaction as the hydrogen bonding of OH radicals with water restricts the relative orientation of the OH-radicals with respective to the the DNA base (here guanine). This results in an angular anisotropy in the chemical pathway and a lower efficiency in the hydrogen abstraction mechanisms than previously anticipated for identical system in vacuum. The method can easily be extended to single and double stranded DNA without any appreciable computational cost as these molecular units can be treated in the classical subsystem as has been demonstrated here.

Hydroxyl Ion Addition to One-Electron Oxidized Thymine: Unimolecular Interconversion of C5 to C6 OH-Adducts

Abstract:In this work, addition of OH(-) to one-electron oxidized thymidine (dThd) and thymine nucleotides in basic aqueous glasses is investigated. At pHs ca. 9-10 where the thymine base is largely deprotonated at N3, one-electron oxidation of the thymine base by Cl(2)(•-) at ca. 155 K results in formation of a neutral thyminyl radical, T(-H)·. Assignment to T(-H)· is confirmed by employing (15)N substituted 5'-TMP. At pH ≥ ca. 11.5, formation of the 5-hydroxythymin-6-yl radical, T(5OH)·, is identified as a metastable intermediate produced by OH(-) addition to T(-H)· at C5 at ca. 155 K. Upon further annealing to ca. 170 K, T(5OH)· readily converts to the 6-hydroxythymin-5-yl radical, T(6OH)·. One-electron oxidation of N3-methyl-thymidine (N3-Me-dThd) by Cl(2)(•-) at ca. 155 K produces the cation radical (N3-Me-dThd(•+)) for which we find a pH dependent competition between deprotonation from the methyl group at C5 and addition of OH(-) to C5. At pH 7, the 5-methyl deprotonated species is found; however, at pH ca. 9, N3-Me-dThd(•+) produces T(5OH)· that on annealing up to 180 K forms T(6OH)·. Through use of deuterium substitution at C5' and on the thymine base, that is, specifically employing [5',5"-D,D]-5'-dThd, [5',5"-D,D]-5'-TMP, [CD(3)]-dThd and [CD(3),6D]-dThd, we find unequivocal evidence for T(5OH)· formation and its conversion to T(6OH)·. The addition of OH(-) to the C5 position in T(-H)· and N3-Me-dThd(•+) is governed by spin and charge localization. DFT calculations predict that the conversion of the "reducing" T(5OH)· to the "oxidizing" T(6OH)· occurs by a unimolecular OH group transfer from C5 to C6 in the thymine base. The T(5OH)· to T(6OH)· conversion is found to occur more readily for deprotonated dThd and its nucleotides than for N3-Me-dThd. In agreement, calculations predict that the deprotonated thymine base has a lower energy barrier (ca. 6 kcal/mol) for OH transfer than its corresponding N3-protonated thymine base (14 kcal/mol).

Abstract:Hydroxyl radical (HO•) is the most reactive toward DNA among the reactive oxygen species (ROS) generated in aerobic organisms by cellular metabolisms. HO• is generated also by exogenous sources such as ionizing radiations. In this review we focus on the purine DNA damage by HO• radicals. In particular, emphasis is given on mechanistic aspects for the various lesion formation and their interconnections. Although the majority of the purine DNA lesions like 8-oxo-purine (8-oxo-Pu) are generated by various ROS (including HO•), the formation of 5′,8-cyclopurine (cPu) lesions in vitro and in vivo relies exclusively on the HO• attack. Methodologies generally utilized for the purine lesions quantification in biological samples are reported and critically discussed. Recent results on cPu and 8-oxo-Pu lesions quantification in various types of biological specimens associated with the cellular repair efficiency as well as with distinct pathologies are presented, providing some insights on their biological significance.

Unexpected hydrogen dissociation in thymine: predictions from a novel coupled cluster theory

Abstract:The fate of thymine upon excitation by ultraviolet radiation has been the subject of intense debate over the past three decades. Today, it is widely believed that its ultrafast excited state decay stems from a radiationless transition from the bright ${\pi}{\pi}^*$ state to a dark $n{\pi}^*$ state. However, conflicting theoretical predictions have made the experimental data difficult to interpret. Here we simulate the ultrafast dynamics in thymine at the highest level of theory to date, performing wavepacket dynamics with a new coupled cluster method. Our simulation confirms an ultrafast ${\pi}{\pi}^*$ to $n{\pi}^*$ transition (${\tau} = 41 \pm 14$ fs). Furthermore, the predicted oxygen-edge X-ray absorption spectra agree quantitatively with the experimental results. Our simulation also predicts an as-yet uncharacterized photochemical pathway: a ${\pi}{\sigma}^*$ channel that leads to hydrogen dissociation at one of the two N-H bonds in thymine. Similar behavior has been identified in other heteroaromatic compounds, including adenine, and several authors have speculated that a similar pathway may exist in thymine. However, this was never confirmed theoretically or experimentally. This prediction calls for renewed efforts to experimentally identify or exclude the presence of this channel.

Unprecedented sulfenic acid-dependent hydroxyl radical production and DNA damage by N-heterocyclic thiols and H2O2

Abstract:The decomposition of H2O2 to produce the highly-reactive hydroxyl radical (•OH) is one of most well-known pathways to generate •OH, which can be readily activated by transition metal ions and haloquinones, but rarely by N-heterocyclic thiol compounds. Here we found, unexpectedly, that DNA oxidative damage can be induced by H2O2 together with 2-mercaptopyridine (PySH), a typical N-heterocyclic thiol compound widely-used in industry, agriculture, medicine and organic synthesis, which was found to be mainly due to production of •OH independent of transition metal ions. 2,2′-Dithiodipyridine, pyridine-2-sulfenic acid (PySOH), pyridine-2-sulfinic acid and pyridine-2-sulfonic acid were step-wisely produced during the reaction of PySH/H2O2, and the source and origin of the oxygen atoms inserted into these intermediates and products were found to be from H2O2 by oxygen-18 isotope labeling technique coupled with ESI-Q-TOF-MS analysis. More importantly, among all the transient intermediates, PySOH was found to be the key one directly responsible for •OH production from PySH/H2O2. Analogous results were observed with several PySH derivatives. This is the first report on an unprecedented sulfenic acid-dependent •OH production from the activation of H2O2 by N-heterocyclic thiol compounds, which may have important chemical, biological and biomedical implications for future study of these widely-used compounds.

Abstract:The results presented in this study point out the existence of similarities as well as differences in the DNA-damaging effects of organic vs. inorganic hydroper-oxides in human myeloid leukemia U937 cells. On the one hand, the formation of DNA single strand breaks (SSBs) induced by either hydrogen peroxide (H2O2) or tert-butylhydroperoxide (tBu-OOH) was prevented by iron chelators, was not affected by antioxidants or glucose omission before and during peroxide exposure and was enhanced by prior catalase depletion. Furthermore, H2O2- and tBu-OOH-induced DNA strand scission were also detected after treatment at 0 degree C. On the other hand, H2O2, but not tBu-OOH or cumene hydroperoxide (cum-OOH), produced DNA strand scission in isolated nuclei and post-lysed DNA samples. In addition, lowering the basal intracellular calcium concentration with ethylene glycol-bis(beta-aminoethyl ether)-N,N,N',N'-tetraacetic acid (EGTA) markedly reduced the DNA-damaging efficiency of tBu-OOH while promoting only a slight decline in the number of DNA SSBs induced by H2O2. Taken together, these results are consistent with the commonly held theory that DNA damage caused by H2O2 is mediated by the formation of hydroxyl radicals. tBu-OOH-induced DNA single strand breakage appears to involve both the formation of H2O2 and a rise in cytosolic calcium ions.

Abstract:With a model system of pBR322 plasmid DNA solution in vitro, the dose effects of radiation- induced single- and double-strand breaks (SSB and DSB) were measured and DSB was distinguished into α- and β-types. Under the condition of low scavenging capacity existing in the irradiated DNA solution, SSB and αDSB were mainly induced by hydroxyl radicals ( · OH). Moreover, a certain relationship was obtained between the SSB and αDSB yields and the DNA concentration. It was found that when the DNA solution was irradiated in the presence of 2.5 mmol dm –3 mannitol, the reciprocals of G(SSB) and G(αDSB), respectively, were linearly related to the reciprocal of the DNA concentration, i.e. the competition reactions of DNA and mannitol for · OH radicals can be described by second-order kinetics. The rate coefficients and the efficiencies of the · OH radical inducing SSB were deduced. Also, the reaction rate coefficients and the efficiencies for the induction of αDSB from SSB by the · OH radical transfer mechanism, were first derived from the competition kinetics.

Abstract:Low-energy electrons (LEE) induce single- and double-strand breaks in DNA. To investigate the mechanism of LEE-induced DNA damage, nucleotides and short oligonucleotide were irradiated with monoenergetic electrons in the solid state and the modifications were observed by chemical analyses. With 10 eV electrons and TpTpT as the target, approximately one-third of the total damage of TpTpT involves cleavage of the phosphodiester-sugar bond (C-O) and the N-glycosidic bond (C-N). Here we focus on the remaining two-thirds of the damage. The major products were observed to elute between TpT and TpTpT on the HPLC chromatogram. Of these products, three modifications were identified as XpTpT, TpXpT and TpTpX, where X = 5,6-dihydrothymine, on the basis of comparison with standard compounds using H PLC and mass spectrometry. These results suggest that 5,6-dihydrothymine is a major product of the reaction of LEE with DNA. (C) 2011 by Radiation Research Society

Abstract:We present a multi-scale simulation of the early stage of DNA damages by the indirect action of hydroxyl ((•)OH) free radicals generated by electrons and protons. The computational method comprises of interfacing the Geant4-DNA Monte Carlo with ReaxFF molecular dynamics software. A clustering method was employed to map the coordinates of (•)OH-radicals extracted from the ionization-track-structures onto nano-meter simulation voxels filled with DNA and water molecules. The molecular dynamics simulation provides the time-evolution and chemical reactions in individual simulation voxels as well as the energy-landscape accounted for the DNA-(•)OH chemical reaction that is essential for the first-principle enumeration of hydrogen abstractions, chemical bond breaks, and DNA-lesions induced by collection of ions in clusters less than the critical dimension which is approximately 2-3 Å. We show that the formation of broken bonds leads to DNA-base and backbone damages that collectively propagate to DNA single and double-strand breaks. For illustration of the methodology, we focused on particles with an initial energy of 1 MeV. Our studies reveal a qualitative difference in DNA damage induced by low energy electrons and protons. Electrons mainly generate small pockets of (•)OH-radicals, randomly dispersed in the cell volume. In contrast, protons generate larger clusters along a straight-line parallel to the direction of the particle. The ratio of the total DNA double-strand breaks induced by a single proton and electron track is determined to be ≈4 in the linear scaling limit. In summary, we have developed a multi-scale computational model based on first-principles to study the interaction of ionizing radiation with DNA molecules. The main advantage of our hybrid Monte Carlo approach using Geant4-DNA and ReaxFF is the multi-scale simulation of the cascade of both physical and chemical events which result in the formation of biological damage. The tool developed in this work can be used in the future to investigate the relative biological effectiveness of light and heavy ions that are used in radiotherapy.

Abstract:The numerous regulatory roles of cellular RNAs suggest novel potential drug targets, but establishing intracellular drug-RNA interactions is challenging. Cisplatin (cis-diamminedichloridoplatinum(II)) is a leading anticancer drug that forms exchange-inert complexes with nucleic acids, allowing its distribution on cellular RNAs to be followed ex vivo. Although Pt adduct formation on DNA is well-known, a complete characterization of cellular RNA-Pt adducts has not been performed. In this study, the action of cisplatin on S. cerevisiae in minimal media was established with growth curves, clonogenic assays, and tests for apoptotic markers. Despite high toxicity, cisplatin-induced apoptosis in S. cerevisiae was not observed under these conditions. In-cell Pt concentrations and Pt accumulation on poly(A)-mRNA, rRNA, total RNA, and DNA quantified via ICP-MS indicate ∼4- to 20-fold more Pt accumulation in total cellular RNA than in DNA. Interestingly, similar Pt accumulation is observed on rRNA and total RNA, corresponding to one Pt per (14,600 ± 1,500) and (5760 ± 580) nucleotides on total RNA following 100 and 200 μM cisplatin treatments, respectively. Specific Pt adducts mapped by primer extension analysis of a solvent-accessible 18S rRNA helix occur at terminal and internal loop regions and appear as soon as 1 h post-treatment. Pt per nucleotide accumulation on poly(A)-mRNA is 4- to 6-fold lower than on rRNA but could have consequences for low copy-number or highly regulated transcripts. Taken together, these data demonstrate significant accumulation of Pt adducts on cellular RNA species following in cellulo cisplatin treatment. These and other small molecule-RNA interactions could disrupt processes regulated by RNA.
Theoretical and Experimental Evaluation of the Electronic Relaxation Mechanisms of 2‐Pyrimidinone: The Primary UVA Absorbing Moiety of the DNA and RNA (6‐4) Photolesion

Abstract:The (6‐4) photolesion is a key photodamage that occurs when two adjacent pyrimidine bases in a DNA strand bond together. To better understand how the absorption of UVB and UVA radiation by the 2‐pyrimidinone moiety in a (6‐4) lesion can damage DNA, it is important to study the electronic deactivation mechanism of its 2‐pyrimidinone chromophore. This study employs theoretical (MS‐CASPT2/cc‐pVDZ level) and experimental (steady state and femtosecond broadband spectroscopic) methods to elucidate the photochemical relaxation mechanisms of 2‐(1H)‐pyrimidinone and 1‐methyl‐2‐(1H)‐pyrimidinone in aqueous solution (pH 7.4). In short, excitation at 320 nm leads to the population of the S11(pp*) state with excess vibrational energy, which relaxes to the S11(pp*) minimum in one picosecond or less. A trifurcation event in the S11(pp*) minimum ensued, leading to radiative and nonradiative decay of the population to the ground state or the population of the long‐lived and reactive T13(pp*) state in hundreds of picoseconds. Collectively, the theoretical and experimental results the idea that in DNA and RNA, the T13(pp*) state of the 2‐pyrimidinone moiety in the (6‐4) lesion can further participate in photosensitized chemical reactions increasing DNA and RNA damage.

Abstract:A comprehensive theoretical investigation was performed to illuminate the influence of hydrogen bond (H-bond) on the obscure reaction of hydroxyl radical (HO • ) and guanine (G) by selecting the building block of parallel triplex DNA, C(H + )GC, as the model. By mapping the energy profiles for both addition and hydrogen abstraction reaction, the favorable pathway is predicted. The results reveal that in C(H + )GC context, the barrierless hydrogen abstraction from N2 of G leading to neutral radical G(N2-H) • appears to become significant, but electrophilic attack of HO • to C8 of G resulting in 8-oxoG is the most thermodynamically favorable course. It shows strongly structure-dependent fashion due to the constrained context by H-bond, which is with dramatic inconformity to unencumbered G. More interestingly, it reveals evidently that the stability order of resulting adduct radicals does not alter by H-bonding and the activity for possible sites of hydroxylation reaction changes. And the significant influence of H-bond is emphasized on the elementary reactions involved in the reaction in C(H + )GC context but not restricted to the H-abstraction reaction. It is deeply anticipated that the present study could provide thoughtful insights into the vague hydroxyl radical-induced oxidation chemistry.

Abstract:The second most conserved region of alpha-like DNA polymerases, region II, spans a block of 40 amino acid residues centered at the core sequence -DFNSLYPSII-. In the previous paper, we described mutational studies of 3 amino acid residues in region II which includes 2 amino acid residues in the core sequence. We showed that residues Asp860 and Tyr865 in the core sequence are involved in substrate deoxynucleotide triphosphate (dNTP) binding. We further showed that the phenyl moiety of the Tyr865 side chain interacts with the incoming dNTP and is responsible for the misinsertion fidelity of the enzyme. In this report, we investigated the function of 2 serine residues, Ser863 and Ser867, in this core sequence. Mutation of these 2 Ser residues to either Ala or Thr yielded mutant enzymes with similar Km for dNTPs, kcat, processivity, and misinsertion fidelity of DNA synthesis as the wild type enzyme. However, mutation of Ser867 to Ala demonstrated a 30-fold increase in Km for primer-template and a 5-fold higher KD for binding primer-template. DNA footprinting experiments of primer with the dideoxynucleotide terminus indicated that the structural feature of the primer recognized by Ser867 is the 3'-OH terminus. Single-stranded DNA inhibition data suggest that removal of the hydroxyl side chain of Ser867 affects the polymerase's interaction with primer and not with template. Mutation of Ser867 to Ala also decreases the mutant enzyme's Km for dNTP to extend a mispaired primer and thus enhances its capacity to extend a mispaired primer terminus. These data support the conclusion that the hydroxyl side chain of Ser867 of human DNA polymerase alpha is involved in primer interaction during DNA synthesis and plays an essential role in mispair extension fidelity of DNA synthesis.
Effects of Intra‐Base Pair Proton Transfer on Dissociation and Singlet Oxygenation of 9‐Methyl‐8‐Oxoguanine‐1‐Methyl‐Cytosine Base‐Pair Radical Cations

Abstract:8‐Oxoguanosine is the most common oxidatively generated base damage and pairs with cytidine within duplex DNA. The 8‐oxoguanosine‐cytidine lesion, if not recognized and removed, not only leads to G‐to‐T transversion mutations but renders the base pair being more vulnerable to the ionizing radiation and singlet oxygen (1O2) damage. Herein, reaction dynamics of a prototype Watson‐Crick base pair [9MOG·1MC]·+, consisting of 9‐methyl‐8‐oxoguanine radical cation (9MOG·+) and 1‐methylcystosine (1MC), was examined using mass spectrometry coupled with electrospray ionization. We first detected base‐pair dissociation in collisions with the Xe gas, which provided insight into intra‐base pair proton transfer of 9MOG·+·1MC[[EQUATION]][9MOG – HN1]··[1MC + HN3']+ and subsequent non‐statistical base‐pair separation. We then measured the reaction of [9MOG·1MC]·+ with 1O2, revealing the two most probable pathways, C5‐O2 addition and HN7‐abstraction at 9MOG. Reactions were entangled with the two forms of 9MOG radicals and base‐pair structures as well as multi‐configurations between open‐shell radicals and 1O2 (that has a mixed singlet/triplet character). These were disentangled by utilizing approximately spin‐projected density functional theory, coupled‐cluster theory and multi‐referential electronic structure modeling. The work delineated base‐pair structural context effects and determined relative reactivity toward 1O2 as [9MOG − H]· > 9MOG·+ > [9MOG – HN1]··[1MC + HN3']+ ≥ 9MOG·+·1MC.

Abstract:DNA damage induced via dissociative attachment by low-energy electrons (0 to 20 eV) is well studied in both gas and condensed phases. However, the reactivity of ultrashort-lived prehydrated electrons ([Formula: see text]) with DNA components in a biologically relevant environment has not been fully explored to date. The electron transfer processes of [Formula: see text] to the DNA nucleobases G, A, C, and T and to nucleosides/nucleotides were investigated by using 7-ps electron pulse radiolysis coupled with pump-probe transient absorption spectroscopy in aqueous solutions. In contrast to previous results, obtained by using femtosecond laser pump-probe spectroscopy, we show that G and A cannot scavenge [Formula: see text] at concentrations of ≤50 mM. Observation of a substantial decrease of the initial yield of hydrated electrons ([Formula: see text]) and formation of nucleobase/nucleotide anion radicals at increasing nucleobase/nucleotide concentrations present direct evidence for the earliest step in reductive DNA damage by ionizing radiation. Our results show that [Formula: see text] is more reactive with pyrimidine than purine nucleobases/nucleotides with a reactivity order of T > C > A > G. In addition, analyses of transient signals show that the signal due to formation of the resulting anion radical directly correlates with the loss of the initial [Formula: see text] signal. Therefore, our results do not agree with the previously proposed dissociation of transient negative ions in nucleobase/nucleotide solutions within the timescale of these experiments. Moreover, in a molecularly crowded medium (for example, in the presence of 6 M phosphate), the scavenging efficiency of [Formula: see text] by G is significantly enhanced. This finding implies that reductive DNA damage by ionizing radiation depends on the microenvironment around [Formula: see text].
Hydroxyl radical scavenging and chemical repair capabilities of positively charged peptides (PCPs): a pulse radiolysis study

Abstract:Pulse radiolysis was employed to investigate fundamental radiation chemical reactions, which are essential in the radiation protection of DNA. Two positively charged peptides (PCPs), histidine-tyrosine-histidine (His-Tyr-His) and lysine-tyrosine-lysine (Lys-Tyr-Lys), as well as the amino acids that constitute them, were involved. The reaction rate constants for tyrosine (Tyr), histidine (His), lysine (Lys), His-Tyr-His, and Lys-Tyr-Lys with OH radicals (•OH) were (1.6 ± 0.3) × 1010, (9.0 ± 0.9) × 109, (1.4 ± 0.3) × 109, (1.8 ± 0.1) × 1010, and (1.0 ± 0.1) × 1010 M-1s-1, respectively, indicating that formation of peptide bond can affect the reaction of amino acids with •OH. Observed transient absorption spectra indicated a shielding effect of the His or Lys residues at both ends of the PCPs on the centrally located Tyr. The measurement of chemical repair capabilities using deoxyguanosine monophosphate (dGMP) as a model for DNA demonstrated that the reaction rate constants of Tyr, His-Tyr-His, and Lys-Tyr-Lys with dGMP radicals were (2.2 ± 0.5) × 108, (2.3 ± 0.1) × 108, and (3.3 ± 0.4) × 108 M-1s-1, respectively, implying that the presence of a positive charge may enhance the chemical repair process.
