Predicting and design cationic antimicrobial peptides based on the peptide sequence

Abstract:In this study, physicochemical scale (P-scale), was recruited as a novel set of physicochemical descriptors derived from component analysis on four short of physicochemical properties variables (hydrophobic, electronic, steric and hydrogen bond contribution) of 20 coded amino acids, By using partial least squares (PLS), we applied P-scale for the study of quantitative structure-activity relationship models (QASRs) on 101 synthetic cationic antimicrobial polypeptides (CAMELs). The results of QSARs were superior to that of the earlier studies, with correlation coefficient (r2) and cross-validated (q2) up to 0.7, respectively. By analysis, electronic, steric, and hydrophobic properties of the 3rd, 6th, 7th, 11th and 12th residue of CAMELs sequence made high contribution to antimicrobial potencies. Based on this PLS model, a series of cationic antimicrobial peptides (AMPs), with relatively high antimicrobial activity was designed.
