Abstract:Gram-negative bacteria harness multiple protein secretion systems and secrete a large proportion of the proteome. Proteins can be exported to periplasmic space, integrated into membrane, transported into extracellular milieu, or translocated into cytoplasm of contacting cells. It is important for accurate, genome-wide annotation of the secreted proteins and their secretion pathways. In this review, we systematically classified the secreted proteins according to the types of secretion systems in Gram-negative bacteria, summarized the known features of these proteins, and reviewed the algorithms and tools for their prediction.

Abstract:Gram-negative bacteria deliver effector proteins through type III, IV, or VI secretion systems (T3SSs, T4SSs, and T6SSs) into host cells, causing infections and diseases. In general, effector proteins for each of these distinct secretion systems lack homology and are difficult to identify. Sequence analysis has disclosed many common features, helping us to understand the evolution, function, and secretion mechanisms of the effectors. In combination with various algorithms, the known common features have facilitated accurate prediction of new effectors. Ensemblers or integrated pipelines achieve a better prediction of performance, which combines multiple computational models or modules with multidimensional features. Natural language processing (NLP) models also show the merits, which could enable discovery of novel features and, in turn, facilitate more precise effector prediction, extending our knowledge about each secretion mechanism.

Abstract:The type III secretion system (T3SS) is an important genetic determinant that mediates interactions between Gram-negative bacteria and their eukaryotic hosts. Our understanding of the T3SS continues to expand, yet the availability of new bacterial genomes prompts questions about its diversity, distribution and evolution. Through a comprehensive survey of similar to 20 000 bacterial genomes, we identified 174 non-redundant T3SSs from 109 genera and 5 phyla. Many of the bacteria are environmental strains that have not been reported to interact with eukaryotic hosts, while several species groups carry multiple T3SSs. Four ultra-conserved Microsynteny Blocks (MSBs) were defined within the T3SSs, facilitating comprehensive clustering of the T3SSs into 13 major categories, and establishing the largest diversity of T3SSs to date. We subsequently extended our search to identify type III effectors, resulting in 8740 candidate effectors. Lastly, an analysis of the key transcriptional regulators and circuits for the T3SS families revealed that low-level T3SS regulators were more conserved than higher-level regulators. This comprehensive analysis of the T3SSs and their protein effectors provides new insight into the diversity of systems used to facilitate host-bacterial interactions.

Abstract:Secretion systems are very important for the survival and virulence of mycobacteria,a group of bacteria with unique cell-envelope structure,especially pathogenic ones. Most of essential virulence factors or survival factors are exported to the extracellular surroundings including the host cytoplasm by the secretion systems. Components,substrates,translocation mechanisms and relation to the virulence of the twin-arginine translocation ( Tat) pathway,the general secretion pathway ( SecA1),the accessory Sec system (SecA2) and the type Ⅶ secretion systems (T7S system or ESX-1) were summarized in this paper. The emphasis is TAT system. This review summarizes the recent progress on the tactics that intracellular pathogen exemplified by M. tuberculosis manipulates the host immune response to thrive and facilitate novel TB countermeasures development.

It consists of structural proteins (constitute secretion system), translocated proteins (form transmembrane pipe structure), secretory proteins and a few auxiliary function proteins for secretion systems. T6SS can enhance the adaptability of bacteria on the environment,mediate pathogenicity to host cells and has some other functions.

Abstract:Quorum sensing (QS) is a communication mechanism that controls bacterial communication and can influence the transcriptional expression of multiple genes through one or more signaling molecules, thereby coordinating the population response of multiple bacterial pathogens. Secretion systems (SS) play an equally important role in bacterial information exchange, relying on the secretory systems to secrete proteins that act as virulence factors to promote adhesion to host cells. Eight highly efficient SS have been described, all of which are involved in the secretion or transfer of virulence factors, and the effector proteins they secrete play a key role in the virulence and pathogenicity of bacteria. It has been shown that many bacterial SS are directly or indirectly regulated by QS and thus influence bacterial virulence and antibiotic resistance. This review describes the relationship between QS and SS of several common zoonotic pathogenic bacteria and outlines the molecular mechanisms of how QS systems regulate SS, to provide a theoretical basis for the study of bacterial pathogenicity and the development of novel antibacterial drugs.

Type III protein secretion systems in bacterial pathogens of animals and plants

Abstract:Various gram-negative animal and plant pathogens use a novel, sec-independent protein secretion system as a basic virulence mechanism. It is becoming increasingly clear that these so-called type III secretion systems inject (translocate) proteins into the cytosol of eukaryotic cells, where the translocated proteins facilitate bacterial pathogenesis by specifically interfering with host cell signal transduction and other cellular processes. Accordingly, some type III secretion systems are activated by bacterial contact with host cell surfaces. Individual type III secretion systems direct the secretion and translocation of a variety of unrelated proteins, which account for species-specific pathogenesis phenotypes. In contrast to the secreted virulence factors, most of the 15 to 20 membrane-associated proteins which constitute the type III secretion apparatus are conserved among different pathogens. Most of the inner membrane components of the type III secretion apparatus show additional homologies to flagellar biosynthetic proteins, while a conserved outer membrane factor is similar to secretins from type II and other secretion pathways. Structurally conserved chaperones which specifically bind to individual secreted proteins play an important role in type III protein secretion, apparently by preventing premature interactions of the secreted factors with other proteins. The genes encoding type III secretion systems are clustered, and various pieces of evidence suggest that these systems have been acquired by horizontal genetic transfer during evolution. Expression of type III secretion systems is coordinately regulated in response to host environmental stimuli by networks of transcription factors. This review comprises a comparison of the structure, function, regulation, and impact on host cells of the type III secretion systems in the animal pathogens Yersinia spp., Pseudomonas aeruginosa, Shigella flexneri, Salmonella typhimurium, enteropathogenic Escherichia coli, and Chlamydia spp. and the plant pathogens Pseudomonas syringae, Erwinia spp., Ralstonia solanacearum, Xanthomonas campestris, and Rhizobium spp.

Abstract:In this paper, a review on antimicrobial peptides, including the bioactivity, recombinant expression system and molecular transformation strategy, is provided. The main problems in the fields of antimicrobial peptides are put out,including low antibacterial activity, small productivity, and weak selectivity. It is considered that molecular structure modification is a valid strategy to enhance its antibacterial activity and selectivity. Optimization of recombinant expression system would be the key way to improve productivity. On one hand, the research and development on antibacterial peptides will strengthen the knowledge on the relationship between structure and function, including selectivity, antibacterial activity and toxicity, and the regulation strategies on gene expression system, both of which show significant scientific importance. On the other hand, antimicrobial peptides seldom shows drug resistance because of its antibacterial mechanism, and the research and development on antibacterial peptides will promote greatly its application in the fields of food, pharmaceuticals, cosmetics, and feed industry, etc.

Abstract:The bacterial genus Salmonella includes a large group of food-borne pathogens that cause a variety of gastrointestinal or systemic diseases in hosts. Salmonella use several secretion devices to inject various effectors targeting eukaryotic hosts, or bacteria. In the past few years, considerable progress has been made towards understanding the structural features and molecular mechanisms of the secretion systems of Salmonella, particularly regarding their roles in host-pathogen interactions. In this review, we summarize the current advances about the main characteristics of the Salmonella secretion systems. Clarifying the roles of the secretion systems in the process of infecting various hosts will broaden our understanding of the importance of microbial interactions in maintaining human health and will provide information for developing novel therapeutic approaches.

Abstract:Pathogenicity of Xanthomonas and most other Gram-negative phytopathogenic bacteria depends on a conserved type III secretion (T3S) system which injects several different effector proteins into the plant cell. Extensive studies in the last years on the molecular mechanisms of type III effector function revealed that effector proteins with enzymatic functions seem to play important roles in the interaction of Xanthomonas with its host plants. In addition, Xanthomonas express a unique class of type III effectors to pursue another strategy. Effectors of the AvrBs3 family, so far only identified in Xanthomonas spp. and Ralstonia solanacearum, mimic plant transcriptional activators and manipulate the plant transcriptome.

Abstract:Numerous bacterial species associate with plants through commensal, mutualistic, or parasitic association, affecting host physiology and health. The mechanism for such association is intricate and involves the secretion of multiple biochemical substances through dedicated protein systems called secretion systems SS. Eleven SS pathways deliver protein factors and enzymes in their immediate environment or host cells, as well as in competing microbial cells in a contact-dependent or independent fashion. These SS are instrumental in competition, initiation of infection, colonization, and establishment of association (positive or negative) with host organisms. The role of SS in infection and pathogenesis has been demonstrated for several phytopathogens, including Agrobacterium, Xanthomonas, Ralstonia, and Pseudomonas . Since there is overlap in mechanisms of establishing association with host plants, several studies have investigated the role of SSs in the interaction of plant and beneficial bacteria, including symbiotic rhizobia and plant growth bacteria (PGPB). Therefore, the present review updates the role of different SSs required for the colonization of beneficial bacteria such as rhizobia, Burkholderia, Pseudomonas, Herbaspirillum , etc., on or inside plants, which can lead to a long-term association. Most SS like T3SS, T4SS, T5SS, and T6SS are required for the antagonistic activity needed to prevent competing microbes, including phytopathogens, ameliorate biotic stress in plants, and produce substances for successful colonization. Others are required for chemotaxis, adherence, niche formation, and suppression of immune response to establish mutualistic association with host plants.

Abstract:Gram-positive pathogens encode various virulence factors, which are required for their growth and pathogenesis. These virulence factors not only participate in cell division and proliferation, but also mediate adhesion to and invasion of the host. Owing to investigations on the two important human pathogens Streptococcus pneumoniae and Staphylococcus aureus in the last decade, we have obtained some meaningful insights into the virulence factors on the bacterial surface. Here, we focus on the structures and functions of several major virulence factors in order to elucidate the molecular mechanism by which they contribute to pathogen-host recognition.

Abstract:Bacillus subtilis is an alternative host for expression and secretion of heterologous proteins. However, low yields of protein production limit its use on a wide scale. The secretory pathway of proteins can be divided into three functional stages: the early stage, involving the synthesis of secretory pre-proteins, their interaction with chaperones and binding to the secretory translocase; the second stage, translocation across the cytoplasmic membrane; and the last stage, including removal of the signal peptide, protein refolding and passage through the cell wall. Five bottlenecks for expression and secretion of heterologous proteins are described in this review: transcription, protein folding, translocation, signal peptide processing and proteolysis.

Abstract:The absence of an outer membrane in Bacillus subtilis can simplify the protein secretion pathways and allow the organism to secrete high levels of extracellular proteins. Of the three known secretory routes, Sec-SRP pathway can direct the majority of secretory proteins into the growth medium. Alternatively, a small number of exoproteins with specific functions are secreted via Tat pathway or ABC transporters in B. subtilis. The discriminating function of precursor proteins among these pathways is largely attributed to the distinct structure of their cleavable signal peptides. Individual secretion machinery components with their special functions are involved in the total flow of proteins from the cytoplasm to the medium. Notably, multiple regulators with signal transduction functions can affect expression of secretion machinery as well as their post-transcriptional actions for protein secretion, resulting in the complicated networks in B. subtilis. Ultimately, according to the available knowledge of secretion machinery, several approaches aimed at optimizing protein secretion are discussed.

Abstract:Many bacterial pathogens can produce hemolysins to lyse erythrocytes,but recent studies revealed that bacterial hemolysins could cause injury and death of many nucleated cells and platelets.According to the difference of molecular structure,cell-binding manner and membrane pore-forming mechanism,most of bacterial hemolysins are classified into the toxins belonging to either repeats in toxin family (RTX) or cholesterol-dependent cytolysin family (CDC).Bacterial hemolysins play important pathogenic roles during infection of bacteria through membrane damage,cell lysis or disruption,ion disequilibriumassociated pathological changes,cell apoptosis or cell necroptosis as well as through TLR2/4-mediated NF-κB,p38MAPK,JNK signaling pathways and NLRs-mediated NLRP3 inflammasomes to cause powerful inflammatory reaction and inflammatory tissue injury.

Abstract:Many bacterial pathogens rely on dedicated secretion systems to translocate virulence proteins termed 'effectors' into host cells. These effectors engage and manipulate host cellular functions to support bacterial colonization and propagation. The secretion systems are molecular machines that recognize targeting 'features' in these effector proteins in vivo to selectively and efficiently secrete them. The joint analysis of whole genome sequencing data and computational predictions of amino acid characteristics of effector proteins has made available extensive lists of candidate effectors for many bacterial pathogens, among which Dot/Icm type IVB secretion system in Legionella pneumophila reigns with the largest number of effectors identified to-date. This system is also used by the causative agent of Q fever, Coxiella burnetii, to secrete a large pool of distinct effectors. By comparing these two pathogens, we provide an understanding of the rationale behind effector repertoire expansion. We will also discuss recent bioinformatic advances facilitating high-throughput discovery of secreted effectors through in silico 'feature' recognition, and the current challenge to substantiate the biological relevance and bona fide nature of effectors identified in silico.

Abstract:Bacillus subtilis is regarded as a promising microbial expression system in bioengineering due to its high stress resistance, nontoxic, low codon preference and grow fast. The strain has a relatively efficient expression system, as it has at least three protein secretion pathways and abundant molecular chaperones, which guarantee its expression ability and compatibility. Currently, many proteins are expressed in Bacillus subtilis, and their application prospects are broad. Although Bacillus subtilis has great advantages compared with other prokaryotes related to protein expression and secretion, it still faces deficiencies, such as low wild-type expression, low product activity, and easy gene loss, which limit its large-scale application. Over the years, many researchers have achieved abundant results in the modification of Bacillus subtilis expression systems, especially the optimization of promoters, expression vectors, signal peptides, transport pathways and molecular chaperones. An optimal vector with a suitable promoter strength and other regulatory elements could increase protein synthesis and secretion, increasing industrial profits. This review highlights the research status of optimization strategies related to the expression system of Bacillus subtilis. Moreover, research progress on its application as a food-grade expression system is also presented, along with some future modification and application directions.

Abstract:Nosocomial infections caused by gram-negative opportunistic pathogens, including Acinetobacter baumannii ( A. baumannii) and Klebsiella pneumoniae ( K. pneumoniae), pose a great challenge to health care management and human health. New treatment strategies are urgently needed to tackle with the spread of multi-drug resistant strains and the increase in bacterial virulence. Type Ⅵ secretion system (T6SS), a conservative secretory apparatus encoded in a variety of gram-negative bacteria, can inject effectors into other prokaryotic or eukaryotic cells in a contact-dependent manner to achieve antibacterial and anti-host properties. It is closely related to the environmental adaptability, competitiveness and colonization ability of bacteria in hosts. The T6SS gene cluster is composed of core genes, effector genes and associated genes, and the effectors encoded by it are highly diverse and play an important role in pathogen infection. This review summarized the advances in A. baumannii and K. pneumoniae T6SS in terms of competition, host colonization, interaction between conjugative plasmids and expression regulation, aiming to provide reference for future study on T6SS-related antimicrobial activity, virulence and resistance.
