Abstract:A formal language is called factorizable if any substring of a word in it also belongs to the language. Symbolic sequences from symbolic dynamics make factorizable languages by definition. In studying avoided and under-represented strings in bacterial genomes we have defined a factorizable language for each complete genome. Recently, in studying the problem of uniqueness of reconstruction of a protein sequence from its constituent K-peptides we encounter again factorizable language which helps to build a finite state automaton to recognize the uniqueness of reconstruction. We present a brief review of these applications of factorizable languages from dynamics to biology.

Abstract:Symbolic sequences generated by symbolic dynamics of a dynamical system belong to a special class of language in which any admissible word is factorisable as well as prolongable. From a complete genome sequence of an organism, one may also define a factorizable language. A factorizable language enjoys the nice property that it is entirely determined by the set of minimal fobidden words or distinct excluded blocks (DEBs). We use this property to calculate the fractal dimension of patterns related to a visualisation scheme of under-represented strings in bacterial complete genomes within the limit of infinitely long strings. The same problem may be solved by using a purely combinatorial approach. The methods described in this paper may be applied to other regular fractals with self-similar and self-overlapping structure. Abstract:Linguistic laws, the common statistical patterns of human language, have been investigated by quantitative linguists for nearly a century. Recently, biologists from a range of disciplines have started to explore the prevalence of these laws beyond language, finding patterns consistent with linguistic laws across multiple levels of biological organisation, from molecular (genomes, genes, and proteins) to organismal (animal behaviour) to ecological (populations and ecosystems). We propose a new conceptual framework for the study of linguistic laws in biology, comprising and integrating distinct levels of analysis, from description to prediction to theory building. Adopting this framework will provide critical new insights into the fundamental rules of organisation underpinning natural systems, unifying linguistic laws and core theory in biology.

Abstract:Factorization algebras are local-to-global objects living on manifolds, and they arise naturally in mathematics and physics. Their local structure encompasses examples like associative algebras and vertex algebras; in these examples, their global structure encompasses Hochschild homology and conformal blocks. In the setting of quantum field theory, factorization algebras articulate a minimal set of axioms satisfied by the observables of a theory, and they capture concepts like the operator product and correlation functions. In this survey article for the Encyclopedia of Mathematical Physics, 2nd Edition, we give the definitions and key examples, compare this approach with other approaches to mathematically formalizing field theory, describe key results, and explain how higher symmetries can be encoded in this framework.

Abstract:Finite dynamical systems (FDSs) are commonly used to model systems with a finite number of states that evolve deterministically and at discrete time steps. Considered up to isomorphism, those correspond to functional graphs. As such, FDSs have a sum and product operation, which correspond to the direct sum and direct product of their respective graphs; the collection of FDSs endowed with these operations then forms a semiring. The algebraic structure of the product of FDSs is particularly interesting. For instance, an FDS can be factorised if and only if it is composed of two sub-systems running in parallel. In this work, we further the understanding of the factorisation, division, and root finding problems for FDSs. Firstly, an FDS A is cancellative if one can divide by it unambiguously, i.e. AX=AY implies X=Y . We prove that an FDS A is cancellative if and only if it has a fixed point. Secondly, we prove that if an FDS A has a k -th root (i.e. B such that Bk=A ), then it is unique. Thirdly, unlike integers, the monoid of FDS product does not have unique factorisation into irreducibles. We instead exhibit a large class of monoids of FDSs with unique factorisation. To obtain our main results, we introduce the unrolling of an FDS, which can be viewed as a space-time expansion of the system. This allows us to work with (possibly infinite) trees, where the product is easier to handle than its counterpart for FDSs.

Abstract:Factorization of statistical language models is the task that we resolve the most discriminative model into factored models and determine a new model by combining them so as to provide better estimate. Most of previous works mainly focus on factorizing models of sequential events, each of which allows only one factorization manner. To enable parallel factorization, which allows a model event to be resolved in more than one ways at the same time, we propose a general framework, where we adopt a backing-off lattice to reflect parallel factorizations and to define the paths along which a model is resolved into factored models, we use a mixture model to combine parallel paths in the lattice, and generalize Katz's backing-off method to integrate all the mixture models got by traversing the entire lattice. Based on this framework, we formulate two types of model factorizations that are used in natural language modeling.

Linguistic Structure from a Bottleneck on Sequential Information Processing

Abstract:Human language is a unique form of communication in the natural world, distinguished by its structured nature. Most fundamentally, it is systematic, meaning that signals can be broken down into component parts that are individually meaningful -- roughly, words -- which are combined in a regular way to form sentences. Furthermore, the way in which these parts are combined maintains a kind of locality: words are usually concatenated together, and they form contiguous phrases, keeping related parts of sentences close to each other. We address the challenge of understanding how these basic properties of language arise from broader principles of efficient communication under information processing constraints. Here we show that natural-language-like systematicity arises in codes that are constrained by predictive information, a measure of the amount of information that must be extracted from the past of a sequence in order to predict its future. In simulations, we show that such codes approximately factorize their source distributions, and then express the resulting factors systematically and locally. Next, in a series of cross-linguistic corpus studies, we show that human languages are structured to have low predictive information at the levels of phonology, morphology, syntax, and semantics. Our result suggests that human language performs a sequential, discrete form of Independent Components Analysis on the statistical distribution over meanings that need to be expressed. It establishes a link between the statistical and algebraic structure of human language, and reinforces the idea that the structure of human language is shaped by communication under cognitive constraints.

Abstract:This series presents an approach to mathematical biology which makes precise the function of biological molecules. Because biological systems compute, the theory is a general purpose computer language. I build a language for efficiently representing the function of protein-like molecules in a cell. The first paper only presents the kinematic part of the formalism, but this is already useful for representing large-scale protein networks. The full formalism allows us to investigate the properties of protein interaction models, ultimately yielding an estimate of the random-access memory of the proteins, a measure of their capacity for computation.

Abstract:Symbolic dynamics deals with robust properties of dynamics without digging into numbers. For one-dimensional maps there have been some new results (periodic window theorem, generalized composition rule, construction of median words without using harmonics and antiharmonics, incorporation of discrete symmetry to analyze symmetry breaking and symmetry restoration, etc.) This new understanding has been applied to ordinary differential equations, in particular, the systematics of stable periodic solutions in the Lorenz model has been shown to be given basically by symbolic dynamics of the cubic map. Symbolic dynamics may be used to extract invariant characteristics from time series. Its relation with grammatical complexity will also be commented on.
Automorphisms of Locally Compact Groups, Symbolic Dynamics and the Scale Function

Abstract:It is shown how to model any automorphism of a totally disconnected, locally compact group by a symbolic dynamical system. The model is an inverse limit of a product of a full-shift, on a finite number of symbols, with one of two types of systems. One is a countable discrete space with a permutation having every point periodic and the other is an essentially wandering, countable state Markov shift. Some of the ideas used are from dynamics and some from the study of totally disconnected, locally compact groups. The later ideas concern the scale function and tidy subgroups. There is a discussion of the connections between those ideas and the dynamical ideas. It is seen that only the essentially wandering, countable state Markov shift affects the scale function. Finally, it's shown that transitivity or ergodicity with respect to Haar measure implies that the system has no countable discrete or essentially wandering component.

Abstract:In this paper, we look at an unambiguous version of Simon's forest factorization theorem, a very deep result which has wide connections in algebra, logic and automata. Given a morphism $\varphi$ from $\Sigma^+$ to a finite semigroup $S$, we construct a universal, unambiguous automaton A which is "good" for $\varphi$. The goodness of $\Aa$ gives a very easy proof for the forest factorization theorem, providing a Ramsey split for any word in $\Sigma^{\infty}$ such that the height of the Ramsey split is bounded by the number of states of A. An important application of synthesizing good automata from the morphim $\varphi$ is in the construction of regular transducer expressions (RTE) corresponding to deterministic two way transducers.

A Novel Description of Linear Time--Invariant Networks via Structured Coprime Factorizations

Abstract:In this paper we study state-space realizations of Linear and Time-Invariant (LTI) systems. Motivated by biochemical reaction networks, Gonçalves and Warnick have recently introduced the notion of a {\em Dynamical Structure Functions} (DSF), a particular factorization of the system's transfer function matrix that elucidates the interconnection structure in dependencies between manifest variables. We build onto this work by showing an intrinsic connection between a DSF and certain sparse left coprime factorizations. By establishing this link, we provide an interesting systems theoretic interpretation of sparsity patterns of coprime factors. In particular we show how the sparsity of these coprime factors allows for a given LTI system to be implemented as a network of LTI sub-systems. We examine possible applications in distributed control such as the design of a LTI controller that can be implemented over a network with a pre-specified topology.

Abstract:It is shown that the factorization relation on simple Lie groups with standard Poisson Lie structure restricted to Coxeter symplectic leaves gives an integrable dynamical system. This system can be regarded as a discretization of the Toda flow. In case of $SL_n$ the integrals of the factorization dynamics are integrals of the relativistic Toda system. A substantial part of the paper is devoted to the study of symplectic leaves in simple complex Lie groups, its Borel subgroups and their doubles.

Given two maps R: H L→ L H and W:L H→H L, we introduce a product L_W⋈_R H and give necessary andsufficient conditions for L_W⋈_R H to be a bialgebra. It turns out thatK factorises as K=HL if and only if K≅ L_W⋈_R H for some mapsR and W. As examples of this product we recover constructions introduced byMajid and Radford. Abstract:The holographic bound in physics constrains the complexity of life. The finite storage capability of information in the observable universe requires the protein linguistics in the evolution of life. We find that the evolution of genetic code determines the variance of amino acid frequencies and genomic GC content among species. The elegant linguistic mechanism is confirmed by the experimental observations based on all known entire proteomes.

Abstract:Given a join semilattice $S$ with a minimum $\hat{0}$, the quarks (also called atoms in order theory) are the elements that cover $\hat{0}$, and for each $x \in S \setminus \{\hat{0}\}$ a factorization (into quarks) of $x$ is a minimal set of quarks whose join is $x$. If every element $x \in S \setminus \{\hat{0}\}$ has a factorization, then $S$ is called factorizable. If for each $x \in S \setminus \{\hat{0}\}$, any two factorizations of $x$ have equal (resp., distinct) size, then we say that $S$ is half-factorial (resp., length-factorial). Let $B_\mathbb{N}$ be the Boolean lattice consisting of all finite subsets of $\mathbb{N}$ under intersections and unions. Here we study factorizations into quarks in join subsemilattices of $B_\mathbb{N}$, focused on the notions of half-factoriality and length-factoriality. We also consider the unique factorization property, which is the most special and relevant type of half-factoriality, and the elasticity, which is an arithmetic statistic that measures the deviation from half-factoriality.

Abstract:Abstract For most classical and similitude groups, we show that each element can be written as a product of two transformations that preserve or almost preserve the underlying form and whose squares are certain scalar maps. This generalizes work of Wonenburger and Vinroot. As an application, we re-prove and slightly extend a well-known result of Mœglin, Vignéras, and Waldspurger on the existence of automorphisms of p -adic classical groups that take each irreducible smooth representation to its dual.

Abstract:The dynamics by iteration of a function on a compact metric space, sometimes called a cascade, can be extended to the dynamics of a closed relation on such a space. Here we apply this relation dynamics to study semiflows (and their relation extension) as well as hybrid dynamical systems which combine both continuous time and discrete time dynamics. In a unified way we describe the attractor-repeller structure, Conley's chain recurrence relation and the construction of Lyapunov functions for all of these systems.
