Abstract:in recent years beta-amino acids have increased their importance enormously in defining secondary structures of beta-peptides. Interest in beta-amino acids raises the question: Why and how did nature choose alpha-amino acids for the central role in life? In this article we present experimental results of MS and P-31 NMR methods on the chemical behavior of N-phosphorylated alpha-alanine, beta-alanine, and gamma-amino butyric acid in different solvents. N-Phosphoryl alpha-alanine can self-assemble to N-phosphopeptides either in water or in organic solvents, while no assembly was observed for beta- or gamma-amino acids. An intramolecular carboxylic-phosphoric mixed anhydride (IMCPA) is the key structure responsible for their chemical behaviors. Relative energies and solvent effects of three isomers of IMCPA derived from alpha-alanine (2a-c), with five-membered ring, and five isomers of IMCPA derived from beta-alanine (4a-e), with six-membered ring, were calculated with density functional theory at the B3LYP/6-31G** level. The lower relative energy (3.2 kcal/mol in water) of 2b and lower energy barrier for its formation (16.7 kcal/mol in water) are responsible for the peptide formation from N-phosphoryl alpha-alanine. Both experimental and theoretical studies indicate that the structural difference among alpha-, beta-, and gamma-amino acids can be recognized by formation of IMCPA after N-phosphorylation. Abstract:Enzymatic activity is crucial for various technological applications, yet the complex structures and limited stability of enzymes often hinder their use. Hence, denovo design of robust biocatalysts that are much simpler than their natural counterparts and possess enhanced catalytic activity has long been a goal in biotechnology. Here, we present evidence for the ability of a single amino acid to self-assemble into a potent and stable catalytic structural entity. Spontaneously, phenylalanine (F) molecules coordinate with zinc ions to form a robust, layered, supramolecular amyloid-like ordered architecture (F-Zn(II)) and exhibit remarkable carbonic anhydrase-like catalytic activity. Notably, amongst the reported artificial biomolecular hydrolases, F-Zn(II) displays the lowest molecular mass and highest catalytic efficiency, in addition to reusability, thermal stability, substrate specificity, stereoselectivity and rapid catalytic CO2 hydration ability. Thus, this report provides a rational path towards future denovo design of minimalistic biocatalysts for biotechnological and industrial applications.

Abstract:The reactivity of N -phosphoryl f -alanine differs from N -phosphoryl g -alanine and N -phosphoryl n -amino butyric acid enormously. N -phospho- f -alanine could self-activate to yield N -phosphopeptides either in aqueous or nonaqueous media, but not g - or n -amino acid analogues. The mechanism of the reaction is discussed.

Origins of Life and Evolution of Biospheres

Abstract:The possible role of phosphoryl amino acids for biomolecular origins is briefly reviewed. Peptide formation, ester formation, ester exchange on phosphorus and N to O migration occurred when the N-phosphoryl amino acid was incubated at room temperature. Short nucleotides and peptides were formed when nucleoside was reacted with N-phosphoryl amino acid at room temperature. Serine and threonine residues in their conjugate with different nucleosides ( mediated with phosphorus) showed different self-cleavage activities. N-phosphoryl Histine and Ser-His dipeptide could cleave nucleic acids, proteins and esters in neutral medium. Based on a simple model, a pathway of 'co-evolution of protein and nucleic acid' was proposed.

Abstract:L-alpha-Amino acids and D-alpha-amino acids, mediated by phosphorus pentachloride, could take place the phosphorylation and then assembled into polypeptides. However, beta-amino acids could not assemble into polypeptides, and the self-assembly of DL-alpha-amino acids into peptides were difficult. alpha-Amino acids could not assemble into peptides mediated by thionyl chloride. The self-assembly reactions were studied by positive ion electrospray ionization mass spectrometry, and the five-membered cyclic penta-coordinated phosphoryl amino acid intermediates were found in the course of self-assembly into peptides. The intermediates could be trapped by P-31 NMR spectroscopy after amino acids were trimethylsilylized to N, O-bis(trimethylsilyl)aniino acids.
Activities of Alpha-Cooh Vs Gamma-Cooh in N-Phosphoryl Amino Acids: A Theoretical Study

Abstract:The biomimic reactions of N-phosphoryl amino acids are very important in the study of many biochemical processes, such as origin of proteins and phosphorylation of amino acid residues in the proteins. The differences in reactivities between (alpha-COOH and gamma-COOH in phosphoryl amino acids were studied by ab initio and density functional methods. The pentacoordinate phosphoric intermediates 2 containing five-membered rings were predicted to be more stable than 3 with seven-membered rings. For intermediates 3, the isomers with apical-equatorial ring spanning arrangement were predicted to be more stable than those with diequatorial ring spanning arrangment. At the B3LYP/6-31G** level, intermediates 2 were 66.56 kJ/mol lower in energy than 3. It was shown that the transition states 4 and 5 involving an alpha-COOH or gamma-COOH group had energy barriers of DeltaE = 57.59 kJ mol(-1) and 120.93 kJ mol(-1), respectively. The theoretical calculations suggested that the (alpha-COOH group could be differentiated from the gamma-COOH intramolecularly in amino acids by N-phosphorylation. These might be helpful to understand why only alpha-COOH, not gamma-COOH, was involved in the biomimic reactions.

Abstract:N,O-Bis(trimethylsilyl)-alpha-amino acids (N,O-BTMS-AA), mediated by o-phenylene phosphorochloridate (PPC), could oligomerize into polypeptides. The mechanism might go through sequential steps, i.e., the activation of amino acid, the elongation of peptide chain, and the termination of elongation reaction, as can be traced by P-31 NMR spectroscopy. The activated amino acid was a five-membered cyclic pentacoordinate phosphoric-carboxylic mixed anhydride. The nucleophilic attack of the amino group of an amino acid or a peptide on the carbonyl group of the intermediate led to the formation of peptide with release of a phosphate ester. The repetition of the reaction sequence generated successively longer N, O-bis(trimethylsilyl)peptides, which were then hydrolyzed to give a series of oligopeptides. It is worth noting that only the N,O-bis(trimethylsilyl)-alpha-amino acids, not the N, O-bis(trimethylsilyl)-beta-amino acids, could be activated and assemble into polypeptides. The mechanism of the five-membered cyclic pentacoordiate phosphoric-amino acid anhydride intermediate showed that phosphorus could choose alpha-amino acids in the prebiotic synthesis of polypeptides and biosynthesis of proteins.

Abstract:N-phosphorylated amino acids without a side chain functional group can transfer themselves into peptides after prolonged standing in solvents at warm temperatures. Seven N-phosphorylpeptides and free peptides were isolated and their structures determined. The phosphoryl group participation is the key to the peptide formation. An intramolecular mixed carboxylic-phosphoric anhydride intermediate was proposed for this type of reaction which might provide a clue to the function of the phosphoryl group in the phosphorylated enzymes and in the prebiotic synthesis of protein.

Abstract:Naturally occurring peptides serve important functions as enzyme inhibitors, hormones, neurotransmitters, and immunomodulators in many physiological processes including metabolism, digestion, pain sensitivity, and the immune response. However, due to their conformational flexibility and poor bioavailability, such peptides are not generally viewed as useful therapeutic agents in clinical applications. In an effort to solve these problems, chemists have developed peptidomimetic foldamers, unnatural oligomeric molecules that fold into rigid and well-defined secondary structures mimicking the structures and biological functions of these natural peptides. We have designed peptidomimetic foldamers that give predictable, backbone-controlled secondary structures irrespective of the nature of the side chains. This Account presents our efforts to develop a novel class of peptidomimetic foldamers comprising alpha-aminoxy acids and explore their applications in the simulation of ion recognition and transport processes in living systems. Peptides constructed from alpha-aminoxy acids fold according to the following rules: (1) A strong intramolecular eight-membered-ring hydrogen bond forms between adjacent alpha-aminoxy acid residues (the alpha N-O turn). The chirality of the alpha-carbon, not the nature of the side chains, determines the conformation of this chiral N-O turn. (2) While homochiral oligomers of alpha-aminoxy acids form an extended helical structure (1.8 8 helix), heterochiral ones adopt a bent reverse turn structure. (3) In peptides of alternating alpha-amino acids and alpha-aminoxy acids, the seven-membered-ring intramolecular hydrogen bond, that is, the gamma-turn, is initiated by a succeeding alpha N-O turn. Thus, this type of peptide adopts a novel 7/8 helical structure. In investigating the potential applications of alpha-aminoxy acids, we have found that the amide NH units of alpha-aminoxy acids are more acidic than are regular amide NH groups, which makes them better hydrogen bond donors when interacting with anions. This property makes alpha-aminoxy acids ideal building blocks for the construction of anion receptors. Indeed, we have constructed both cyclic and acyclic anion receptors that have strong affinities and good (enantio-)selectivities toward chloride (Cl(-)) and chiral carboxylate ions. Taking advantage of these systems' preference for Cl(-) ions, we have also employed alpha-aminoxy acid units to construct a synthetic Cl(-) channel that can mediate the passage of Cl(-) ions across cell membranes. Continued studies of these peptidomimetic systems built from alpha-aminoxy acids should lead to a broad range of applications in chemistry, biology, medicine, and materials science.

Abstract:Amino acids are the most simplistic bio-building blocks and perform a variety of functions in metabolic activities. Increasing publications report that amino acid-based superstructures present amyloid-like characteristics, arising from their supramolecular β-sheet secondary structures driven by hydrogen-bonding-connected supramolecular β-strands, which are formed by head-to-tail hydrogen bonds between terminal amino and carboxyl groups of the adjacent residues. Therefore, the establishment of the structure-function relationships is critical for exploring the properties and applications of amino acid assemblies. Among the naturally encoded self-assembling amino acids, tyrosine (Y)-based superstructures have been found to show diverse properties and functions including high rigidity, promoting melanin formations, mood regulations, and preventing anxiety, thus showing promising potential as next-generation functional biomaterials for biomedical and bio-machine interface applications. However, the development of Y-based organizations of functional features is severely limited due to the intrinsic difficulty of modulating the energetically stable supramolecular β-sheet structures. Herein, we report that by the racemic assembly of l-Y and d-Y, the supramolecular secondary structures are modulated from the antiparallel β-sheets in the enantiomeric assemblies to the parallel ones in the racemate counterparts, thus leading to higher degrees of freedom, which finally induce distinct organization kinetics and modulation of the physicochemical properties including the optical shifts, elastic softening, and the piezoelectric outputs of the superstructures.
Orientation of the peptide formation of N -phosphoryl amino acids in solution

Abstract:The peptide formation of N -phosphoryl amino acids with amino acids proceeds in aqueous solution without any coupling reagents. After being separated in sephadex gel column, the phosphoryl dipeptides were analyzed by the electrospray ionization tandem mass spectrometry (ESIMS/ MS). The result demonstrates that phosphoryl dipeptides were detected in all the reaction systems. It is found that the formation of N -phosphoryl dipeptides is oriented: the N-terminal amino acid residues of the N -phosphoryl dipeptides are from N -phosphoryl amino acids, and the peptide elongation happened at the C-terminal. Only a-dipeptide, no β-dipeptide, is formed in the N -phosphoryl dipeptides, showing that a-carboxylic group is activated selectively by N -phosphorylation. Theoretical calculation shows that the peptide formation of N -phosphoryl amino acids might happen through a penta-coordinate carboxylic-phosphoric intermediate in solution. These results might give some clues to the study on the origin of proteins and protein biosynthesis.

Differentiation Of Alpha-Cooh From Beta-Cooh In Aspartic Acids By N-Phosphorylation

Abstract:The biomimic reactions of N-phosphoryl amino acids, which involved intramolecular penta-coordinate phosphoric-carboxylic mixed anhydrides, are very important in the study of many biochemical processes. The reactivity difference between the alpha -COOH group and beta -COOH in phosphoryl amino acids was studied by experiments and theoretical calculations. It was found that the alpha -COOH group, and not beta -COOH, was involved in the ester exchange on phosphorus in experiment. From MNDO calculations, the energy of the penta-coordinate phosphoric intermediate containing five-member ring from alpha -COOH was 35 kJ/mol lower than that of the six-member one from beta -COOH. This result was in agreement with that predicted by HF/6-31G** and B3LP/6-31G** calculations. Theoretical three-dimensional potential energy surface for the intermediates predicted that the transition states 4 and 5 involving alpha -COOH or beta -COOH group had energy barriers of DeltaE = 175.8 kJ.mol(-1) and 210.4 kJ.mol(-1), respectively. So the alpha -COOH could be differentiated from beta -COOH intramolecularly in aspartic acids by N-phosphorylation. (C) 2001 John Wiley & Sons, Inc.

Abstract:N-phosphorylamino acids are chemically active species that have many biomimic activities. α-COOH in amino acids and peptides behaviors rather differently than β-COOH in many biochemical processes and takes a more important role in the origin of life. Activity differences between α-COOH and β-COOH in the peptide formation of phosphoryl amino acids are studied by 1D, 2D NMR techniques and by ab initio and density functional theory (DFT) calculations in this paper. Phosphoryl dipeptide is formed directly from phosphoryl aspartic acids without any coupling reagents. Only the α-dipeptide ester is observed by 1D 1H, 13C, and 31P NMR and 2D NMR. In the ab initio and DFT calculations, the pentacoordinate phosphorane intermediates containing five-membered rings are predicted to be more favored than those with six-membered rings. Both the experimental results and the theoretical calculations suggest that only the α-COOH group is activated by N-phosphorylation in N-phosphorylaspartic acid under mild conditions.
Cationic Side Chain Identity Directs the Hydrophobically Driven Self-Assembly of Amphiphilic β-Peptides in Aqueous Solution

Abstract:Hydrophobic interactions mediated by nonpolar molecular fragments in water are influenced by local chemical and physical contexts in ways that are not yet fully understood. Here, we use globally amphiphilic (GA) β-peptides (GA-Lys and GA-Arg) with stable conformations to explore if replacement of β3-homolysine (βLys) with β3-homoarginine (βArg) influences the hydrophobically driven assembly of these peptides in bulk aqueous solution. The studies were conducted in 10 mM triethanolamine buffer at pH 7, where both βLys (ammonium) and βArg (guanidinium) side chains are substantially protonated. Comparisons of light scattering measurements and cryo-electron micrographs before and after the addition of 60 vol% MeOH indicate very different outcomes of the hydrophobically driven assembly of AcY-GA-Lys versus AcY-GA-Arg (AcY denotes an N-acetylated-β3-homotyrosine (βTyr) at each N-terminus). Nuclear magnetic resonance and analytical ultracentrifugation confirm that AcY-GA-Lys assembles into large aggregates in aqueous buffer, whereas AcY-GA-Arg at comparable concentrations forms only small oligomers. Titration of AcY-GA-Arg into aqueous solutions of AcY-GA-Lys reveals that the driving force for AcY-GA-Lys association is far stronger than that for AcY-GA-Arg association. We discuss these results in the light of past experimental observations involving single molecule force measurements with GA β-peptides and hydrophobically driven dimerization of conventional peptides that form a GA α-helix upon dimerization (but do not display the Lys versus Arg trend predicted by extrapolating from the earlier AFM studies with β-peptides). Principles Governing Catalytic Activity of Self-Assembled Short Peptides

Abstract:Molecular self-assembly provides a chemical strategy for the synthesis of nanostructures by using the principles of nature, and peptides serve as the promising building blocks to construct adaptable molecular architectures. Recently, a series of heptapeptides with alternative hydrophobic and hydrophilic residues were reported to form amyloid-like structures, which are capable of catalyzing acyl ester hydrolysis with remarkable efficiency. However, information remains elusive about the atomic structures of the fibrils. What is the origin of the sequence-dependent catalytic activity? How is the ester hydrolysis catalyzed by the fibrils? In this work, the atomic structures of the aggregates were determined by using molecular modeling and further validated by solid-state NMR experiments, where the fibril with high activity adopts twisted parallel configuration within each layer, and the one with low activity is in flat antiparallel configuration. The polymorphism originates from the interactions between different regions of the building block peptides, where the delicate balance between rigidity and flexibility plays an important role. We further show that the p-nitrophenylacetate (pNPA) hydrolysis reactions catalyzed by two different fibrils follow a similar mechanism, and the difference in microenvironment at the active site between the natural enzyme and the present self-assembled fibrils should account for the discrepancy in catalytic activities. The present work provides understanding of the structure and function of self-assembled fibrils formed with short peptides at an atomic level and thus sheds new insight on designing aggregates with better functions.

Origins of Life and Evolution of the Biosphere

Abstract:Nucleoside N-phosphoamino acids were synthesized through Atherton-Todd reaction of nucleoside H-phosphonate with amino acids, and their structures were confirmed by NMR and ESI-MS. After nucleoside N-phosphoamino acid was incubated in anhydrous methanol at 40 °C for 72 h, di- to tetra-peptide derivatives were detected by ESI-MS, and their structures were further identified by multistage mass spectrometry. These and previously published studies in aqueous solution suggest that nucleoside N-phosphoamino acids could have been prebiotic precursors of oligopeptides.

Abstract:The peptide bond formation of N-protected non-coded amino acids having different structures as acyl donor substrates that is catalyzed by thermoase in organic media was investigated. In these reactions, N-protected l-α-non-coded amino acids, including l-Orn, l-Cit, α-aminobutyric acid (l-α-Abu) and phenylalanine homologues, were used as the acyl donors and phenylalanine derivatives were used as the acyl acceptors. This kind of enzymatic reactions cannot be carried out in an aqueous buffer due to the rigid specificity of proteases to coded amino acids in water. The results demonstrated that the substrate specificity of proteases could be broadened in organic solvents. In addition, the factors that influenced these protease-catalyzed reactions, including structures of the substrates, water content and the bases used, were systematically studied. Our work provided important evidence for broadening the application of protease in organic synthesis.
