Abstract:The gut microbiota plays an important role in host health and disease. Our understanding of the fish microbiota lags far behind our knowledge of that of humans and other mammals. Nevertheless, research has highlighted the importance of the microbiota in the health, performance, and various physiological functions of fish. The microbiota has been studied in various fish species, including model animals, economic fish, and wild fish species. The composition of the fish microbiota depends on host selection, diet, and environmental factors. The intestinal microbiota affects the nutritional metabolism, immunity, and disease resistance of the fish host, while the host regulates the intestinal microbiota in a reciprocal way through both immune and non-immune factors. Improved and novel gnotobiotic fish models have been developed, which are important for the mechanistic study of host-microbiota interactions in fish. In this review, we discuss recent progress in fish microbiota research. We describe various aspects of this research, including both studies on fish microbiota variations and fundamental research extending our knowledge of host–microbiota interaction in fish. Perspectives on how fish microbiota research may benefit fish health and industrial sustainability are also discussed.

Abstract:Intestinal flora is closely related to the health of organisms and the occurrence and development of diseases. The study of intestinal flora will provide a reference for the research and treatment of disease pathogenesis. Upon hatching, fish begin to acquire a microbial community in the intestine. In response to the environment and the host itself, the fish gut eventually develops a unique set of microflora, with some microorganisms being common to different fish. The existence of intestinal microorganisms creates an excellent microecological environment for the host, while the fish symbiotically provides conditions for the growth and reproduction of intestinal microflora. The intestinal flora and the host are interdependent and mutually restrictive. This review mainly describes the formation of fish intestinal flora, the function of normal intestinal flora, factors affecting intestinal flora, and a series of fish models.

Abstract:It has been discovered that intestinal fungi play important roles in microecological systems of human body, which affect the human health by influencing gut microbiota directly or indirectly. This article reviews the research progress about the fungi-bacteria interaction, and effects of intestinal fungi and their products on host’s health. The article also discusses the correlation of intestinal fungi with inflammatory bowel disease, colorectal cancer, HBV-related liver diseases, metabolism-associated fatty liver disease and alcoholic liver disease, indicating that intestinal fungi are widely involved in the development of human diseases.

Abstract:There is a huge quantity of microorganisms in the gut of fish, which exert pivotal roles in maintaining host intestinal and general health. The fish immunity can sense and shape the intestinal microbiota and maintain the intestinal homeostasis. In the meantime, the intestinal commensal microbes regulate the fish immunity, control the extravagant proliferation of pathogenic microorganisms, and ensure the intestinal health of the host. This review summarizes developments and progress on the known interactions between host immunity and intestinal microorganisms in fish, focusing on the recent advances in zebrafish ( Danio rerio ) showing the host immunity senses and shapes intestinal microbiota, and intestinal microorganisms tune host immunity. This review will offer theoretical references for the development, application, and commercialization of intestinal functional microorganisms in fish.

Abstract:Intensified research focuses on unraveling the microbiome species residing in the gastrointestinal tracts of fish and shellfish. These microbial communities hold promise for controlling pervasive bacterial and viral diseases that continually afflict aquaculture farming, resulting in substantial economic losses. Despite the continuous growth witnessed in the aquaculture industry over the last two to three decades, recurring disease outbreaks have posed significant challenges. The industry has grappled with setbacks, as emerging challenges in pathological issues of cultivated aquatic organisms continually outpace the development of adequate protocols to contain disease spread. Antibiotics and other chemical interventions aimed at mitigating bacterial and viral diseases are frequently proven only partially effective. The usage of such interventions may not address the escalating health concerns within aquatic ecosystems and raises issues of effectiveness, environmental impact, and potential threats to public health. Innovations like bio-floc technology and bacteriophage utilization, while promising, present limited efficacy in curbing pathogen invasion. Recent reports highlight the beneficial role of microbiomes within the gut tracts of organisms, not only fortifying the immune system but also inhibiting pathogens. This microbial intervention contributes to enhanced physiological functions, fostering overall better health in aquatic organisms. Capitalizing on these findings, probiotics have been frequently employed in aquaculture to promote health and growth of cultivated species. This review comprehensively explores the utilization of gut microbiome species in fish and shellfish, providing insights into their role in mitigating pathological issues of aquacultured organisms.

Abstract:Fish intestinal tract harbors numerous microorganisms, which exert a critical function in maintaining intestinal health and regulating nutrition metabolism. Although the most economical energy source, carbohydrates cannot be efficiently utilized by some carnivorous fish and even bring serious metabolic diseases. Therefore, how to improve carbohydrate utilization is an essential direction in fish nutrition research. It is well acknowledged that intestinal microorganisms play a crucial part in the host's growth, digestion, metabolism, and immunity, but the information about their roles in fish carbohydrate metabolism is very limited. Here, we review the progress of intestinal microorganisms and carbohydrate metabolism in fish, focusing on carbohydrate and fish health, carbohydrate metabolism disorders and the possible mechanisms, and the roles of intestinal microorganisms in carbohydrate metabolism and relative metabolic disease control. This review provides theoretical support for improving the utilization of carbohydrates and preventing relative metabolic diseases in fish from the perspective of intestinal microorganisms.

Abstract:Gut microbiota has become a topical issue in unraveling the research mechanisms underlying disease onset and progression. As an important and potential “organ,” gut microbiota plays an important role in regulating intestinal epithelial cell differentiation, proliferation, metabolic function and immune response, angiogenesis and host growth. More recently, zebrafish models have been used to study the interactions between gut microbiota and hosts. It has several advantages, such as short reproductive cycle, low rearing cost, transparent larvae, high genomic similarity to humans, and easy construction of germ-free (GF) and transgenic zebrafish. In our review, we reviewed a large amount of data focusing on the close relationship between gut microbiota and host health. Moreover, we outlined the functions of gut microbiota in regulating intestinal epithelial cell differentiation, intestinal epithelial cell proliferation, metabolic function, and immune response. More, we summarized major factors that can influence the composition, abundance, and diversity of gut microbiota, which will help us to understand the significance of gut microbiota in regulating host biological functions and provide options for maintaining the balance of host health.

Abstract:Lipids are an essential component of living beings and an important group of nutrients. As the gut microbiota plays important roles in the intestinal absorption and extraintestinal metabolism of dietary lipids, the current review addresses the recent progress regarding the interactions between the gut microbiota and lipid metabolism in aquatic animals, with a focus on fish. We discuss in detail how dietary lipid sources and content affect the composition of the gut microbiome and the mechanism by which the gut microbiota affects the lipid metabolism of the host. This interaction is largely mediated via microbial lipases, short‐chain fatty acids and the gut‐liver axis. The latter refers to the metabolism of biliary salts and acids, the regulation of their synthesis by gut microbes and their impact on the lipid metabolism. Finally, we briefly discuss how probiotic supplementation modulates the host's microbiome, and how probiotics have a beneficial effect on health and welfare of farmed aquatic animals. Although the influence of intestinal microbiota on lipid metabolism has been explored before, further research is needed to profoundly investigate the molecular mechanisms by which microbial metabolites (SCFAs and bile acids) induce lipid metabolism.

Abstract:The insect gut is home to an extensive array of microbes that play a crucial role in the digestion and absorption of nutrients, as well as in the protection against pathogenic microorganisms. The variety of these gut microbes is impacted by factors such as age, diet, pesticides, antibiotics, sex, and caste. Increasing evidence indicates that disturbances in the gut microbiota can lead to compromised insect health, and that its diversity has a far-reaching impact on the host’s health. In recent years, the use of molecular biology techniques to conduct rapid, qualitative, and quantitative research on the host intestinal microbial diversity has become a major focus, thanks to the advancement of metagenomics and bioinformatics technologies. This paper reviews the main functions, influencing factors, and detection methods of insect gut microbes, in order to provide a reference and theoretical basis for better research utilization of gut microbes and management of harmful insects.

Abstract:The gut microbiota of aquatic animals plays a crucial role in host health through nutrient acquisition and outcompetition of pathogens. In this study, on the basis of the high-throughput sequencing of 16S rRNA gene amplicons, we examined the bacterial communities in the gut of freshwater shrimp (Macrobrachium nipponense) and in their living environments (sediment and pond water) and analyzed the effects of abiotic and biotic factors on the shrimp gut bacterial communities. High bacterial heterogeneity was observed in the freshwater shrimp gut samples, and the result indicated that both the surrounding bacterial community and water quality factors (particularly dissolved oxygen and temperature) could affect the shrimp gut bacterial community. Despite the observed heterogeneity, 57 genera, constituting 38%-99% of the total genera in each of the 40 shrimp gut samples, were identified as the main bacterial population in the gut of M. nipponense. In addition, a high diversity and abundance of lactic acid bacteria (26 genera), which could play significant roles in the digestion process in shrimp, were observed in the shrimp gut samples. Overall, this study provides insights into the gut bacterial communities of freshwater shrimp and basic information for shrimp farming regarding the application of probiotics and disease prevention.

Abstract:Gut microbiota has become an integral component of the host, and received increasing attention. However, for many domestic animals, information on the microbiota is insufficient and more effort should be exerted to manage the gastrointestinal bacterial community. Understanding the factors that influence the composition of microbial community in the host alimentary canal is essential to manage or improve the microbial community composition. In the present study, 16S rRNA gene sequence-based comparisons of the bacterial communities in the grass carp (Ctenopharyngodon idellus) intestinal contents and fish culture-associated environments are performed. The results show that the fish intestinal microbiota harbors many cellulose-decomposing bacteria, including sequences related to Anoxybacillus, Leuconostoc, Clostridium, Actinomyces, and Citrobacter. The most abundant bacterial operational taxonomic units (OTUs) in the grass carp intestinal content are those related to feed digestion. In addition, the potential pathogens and probiotics are important members of the intestinal microbiota. Further analyses show that grass carp intestine holds a core microbiota composed of Proteobacteria, Firmicutes, and Actinobacteria. The comparison analyses reveal that the bacterial community in the intestinal contents is most similar to those from the culture water and sediment. However, feed also plays significant influence on the composition of gut microbiota.

Abstract:The impact of the living environments on the intestinal microbiota of Gymnocypris potanini firmispinatus was studied by analyzing intestinal microbiota diversity, composition, and potential function among wild, domesticated, and cultured groups. The results showed that the fish living in the wild environment exhibited the highest alpha diversity of intestinal microbiota. Intestinal microbial communities in the three groups clustered by living environment, with domesticated and cultured groups showing higher similarity. The dominant phylum in the wild group was Proteobacteria, whereas Fusobacteria and Proteobacteria were the predominate bacteria in the domesticated and cultured groups. RsaHF231, Actinobacteria, Fusobacteria, Cyanobacteria, and Firmicutes were the five key bacteria differentially expressed among the groups. Functional prediction revealed significant variation in the L-cysteine degradation III pathway (PWY-5329) between wild and domesticated groups, and in the vitamin E biosynthesis pathway (PWY-1422) between wild and cultured groups (p < 0.05). These findings highlight the differences in microbiota communities between wild and farmed fish, which are essential for enhancing the cultivation of G. p. firmispinatus and for the formulation of specific probiotics and functional feeds.

Abstract:<p>Numerous pieces of evidence documented the importance of gut microbiota in regulating human health and evaluating the toxicity of environmental pollutants, which are closely related to the host health in various aspects, including nutrition, energy translation, metabolism, pathogen resistance, and immune function. A variety of environmental factors can disrupt gut microbiota and their functions, and inevitably cause immune diseases, obesity and diabetes. However, deciphering the inner mechanisms involved in the functional interaction of gut microbes with host health is still needed extensive investigations. This review focused on the essential roles of intestinal microbes in host-related diseases and highlighted the development and applications of germ-free (GF) animal models, mainly zebrafish. Moreover, the generation, immunity characters, advantages and challenges of GF zebrafish models were also summarized. Importantly, the composition and isolation of zebrafish gut bacteria for further application and evaluation of health-related toxic implications of aquatic environmental pollutants were also discussed. In conclusion, GF zebrafish play irreplaceable roles in understanding the potential functions and responses of customized microbiota towards human and environmental health implications.</p>

Abstract:The gut microbiota plays an important role in animal health and behavior. In marine fish, the composition of the gut microbiota is affected by many complex factors, such as diet, species, and regional factors. Since more than one hundred fish species have been cultured in fish farms along with the 3,324 km coastline of Fujian Province in South China, we chose this region to study the gut microbiota composition of marine commercial fishes because sufficient different species, diets, and regional factors were observed. We investigated the distribution characteristics of the gut microbiota of seven cultured species ( Epinephelus akaara, Epinephelus coioides, Epinephelus lanceolatus ♂ × Epinephelus fuscoguttatus ♀, Siganus fuscescens, Pagrus major, Lateolabrax japonicus , and Acanthopagrus schlegelii ) living in the same aquatic region and one species ( E. akaara ) living separately in five regions separated by latitude. The impacts of diet, region, and species factors on fish gut microbiota were also evaluated. Diversity and multivariate analyses showed that the patterns of the microbiota were significantly different in different fish species within the same habitat and E. akaara with five latitude regions. Mantel analysis showed that AN, SiO 3 2– , DO, and NO 2 – were the principal factors affecting the microbial community of E. akaara in the five habitats. Additionally, similar distribution characteristics occurred in different gut parts of different fishes, with an increasing trend of Proteobacteria and Vibrionaceae abundance and a decreasing trend of Firmicutes and Bacillaceae abundance from the foregut to the hindgut. Vibrionaceae was the most abundant family in the content. This study highlights that a persistent core microbiota was established in marine commercial fishes spanning multiple scales. The factors with the greatest effect on fish gut microbiota may be (i) host genetics and (ii) geographic factors rather than the microbiota in the diet and water environment. These core microbes regularly colonized from the foregut to the hindgut, which was driven by their underlying functions, and they were well adapted to the gut environment. Moreover, the microbiota in the content may have contributed more to the gut microbial communities than previously reported. This study could complement basic data on the composition of marine commercial fishes and facilitate relatively complete investigations, which would be beneficial for the healthy and sustainable development of aquaculture.
