Abstract:CFL gene, a LFY homologue, was cloned from cucumber (Cucumis sativus L.). In this paper, in situ hybridization was performed to analyze the expression pattern of CFL gene at the stage of floral and vegetative buds differentiation in cucumber cotyledonary nodes cultured in vitro. The results showed that at the stage of floral differentiation, CFL gene was strongly expressed in primordia, floral organ primordia, and each whirl of floral organs at the early stage of their formation, but weakly expressed or not expressed in floral organs after their formation (Fig. 2). At the stage of vegetative bud differentiation, CFL gene was strongly expressed in meristem, leaf primordium and young leaves, and no apparent expression signal was detected in mature tissues (Fig. 3). The results suggest that the expression of CFL gene be necessary for the differentiation and formation of floral and vegetative primordias, and it plays an important role in floral and vegetative development in cucumber. The results also indicate that CFL gene involving in mitosis initiation, mitosis controlling, and transformation of vegetative meristem to floral meristem.
Elucidation of the Key Pathway for Flavonol Biosynthesis in Golden Camellia and Its Application in Genetic Modification of Tomato Fruit Metabolism

Abstract:Abstract Golden Camellia refers to a group of species in the genus Camellia that display yellow petals. The secondary metabolites in these petals hold ornamental significance and potential health benefits. However, the biosynthetic mechanisms governing the synthesis of these metabolites in golden petals remain elusive, and the exploitation of their bioactive components is not fully realized. This research involved the collection and analysis of 23 species of golden Camellia, leading to the discovery that flavonols, particularly quercetin 3-O-glucoside and quercetin 7-O-glucoside, are the primary contributors to the golden flower pigmentation. Integrative transcriptomics and co-expression network analyses pinpointed CnFLS1 as a crucial gene in the biosynthetic pathway, which, in conjunction with CnCHS, CnF3'H, and CnUFGT, orchestrates the specific pathway for flower color development. The enzyme assays revealed a high affinity and catalytic efficiency of CnFLS1 for DHQ, and transient expression of CnFLS1 in tobacco was shown to enhance the biosynthesis of quercetin flavonols, highlighting the pathway specificity in golden Camellia. Moreover, strategic transformations of cultivated tomatoes with various biosynthetic genes yielded transgenic lines exhibiting yellow fruit and quercetin-enriched flesh. These modified lines not only contained distinct flavonol components characteristic of golden Camellia but also demonstrated markedly improved antioxidant capabilities and enhanced resistance. The outcomes of this study not only elucidate the metabolic processes underlying the pigmentation of golden Camellia flowers but also provide a foundation for the development of novel tomato breeds through synthetic biology.
Morphogenesis of Lycopersion esculentum Mill Cultured in Vitro

Abstract:Hypocotyl, cotyledon, leaf blade and leaf petiole explants of tomato were cultured on MS medium supplemented with 2.0mg/L BA and 0.2mg/L IAA for induction of callus and bud formation. Histological observations on callus and bud formation were carried out. The following results were obtained: there were significant difference in callus induction and growth among above-mentioned 3 kinds of explants, calli from hypocotyl and cotyledon explants were induced earlier than others, and grew faster than others. Buds differentiated from calli were adventitious buds. Adventitious buds were generally formed on the peripheral parts of the calli, also originated from the cambium-like cells surrounded by the vascular nodules. Adventitious roots originated from the pericycle. The caryological observation on callus paraffin section showed that, in the course of callus formation from cotyledon there were more kinds of nuclear division modes than hypocotyl calli, but all these were of amitosis.

Optimization of Callus Induction and Shoot Regeneration from Tomato Cotyledon Explants

Abstract:Cultivated tomato (Solanum lycopersicum L.) is one of the most important horticultural crops in the world. The optimization of culture media for callus formation and tissue regeneration of different tomato genotypes presents numerous biotechnological applications. In this work, we have analyzed the effect of different concentrations of zeatin and indole-3-acetic acid on the regeneration of cotyledon explants in tomato cultivars M82 and Micro-Tom. We evaluated regeneration parameters such as the percentage of callus formation and the area of callus formed, as well as the initiation percentage and the number of adventitious shoots. The best hormone combination produced shoot-like structures after 2–3 weeks. We observed the formation of leaf primordia from these structures after about 3–4 weeks. Upon transferring the regenerating micro-stems to a defined growth medium, it was possible to obtain whole plantlets between 4 and 6 weeks. This hormone combination was applied to other genotypes of S. lycopersicum, including commercial varieties and ancestral tomato varieties. Our method is suitable for obtaining many plantlets of different tomato genotypes from cotyledon explants in a very short time, with direct applications for plant transformation, use of gene editing techniques, and vegetative propagation of elite cultivars.

Abstract:Fruit specific promoter (2A12) from Lycopersicom esculentum and cDNA of isopentenyl-transferase (ipt) from Ti plasmid of Agrobacterium tumerfaciens C58 were cloned by PCR procedure respectively. Two plant expression vectors with 2A12/gus or 2A12/ipt were respectively constructed. These two chimeric genes were transferred into tomato by Agrobacterium mediated procedure. The results of Southern hybridization showed that the fusion genes had been integrated into tomatoes. The result of gus histochemical staining showed that 2A12 had high fruit specific expressive capability in transgenic tomato. The ipt expression resulted in accumulation of high level of cytokinins (CTKs) in fruit lead to developmental changes in fruits and seeds. The fruit of ipt transformed tomato had the hyperplastic placenta with very few seeds or even seedless. The shelf life of transgenic fruits elongated for 1–2 weeks. The ratio of fruit set, the dry weight of fruit and the crude protein content in fruit were increased, while the soluble sugar of fruits decreased.

Abstract:Tomato (Solanum lycopersicum), a family of Solanaceae, is an annual crop grown in fields and greenhouses. Tomato is the fourth-largest agricultural crop in the world, with a market value of more than $50 billion. Numerous attempts were conducted on the tomato for further improvement via in vitro regeneration and transformation. This study aims to establish in vitro multiplication, transformation, and gene editing systems in tomatoes by using cotyledon explants. Cotyledon explants were placed on the MS medium supported with 6-benzyl adenine (BA) and kinetin (Kin) at four different concentrations for shoot induction. The shoot induction from cotyledon explants significantly increased, and the regeneration rate was 45% after using BA at 8.8 µM compared to Kin. For root induction, indole-3-butyric acid (IBA) at 4.8 µM concentration revealed the highest number of explants producing root (55%). Three Agrobacterium tumefaciens strains (EHA105, GV3101, and LBA4404) were used to establish and develop a tomato transformation method. Each Agrobacterium strain harbors the plasmid pCAMBIA2301, including the nptII marker. Agrobacterium strain LBA4404 showed the lowest number of dead explants, besides increasing the number of explant-produced shoots (30%) and the number of shoots per transformed explants compared to GV3101 and EHA105 strains. Our results revealed that the success of tomato transformation depends on selecting a suitable A. tumefaciens strain. Finally, the tomato gene editing system was successfully established by transferring the pCAMBIA1300-pCas9-sgRNA-U3 binary vector into the cotyledon using the selective Agrobacterium strain LBA4404, and the transformation effectivity was confirmed by PCR analysis.
Temporal and Spatial Expression Analysis of Shoot-Regeneration Regulatory Genes during the Adventitious Shoot Formation in Hypocotyl and Cotyledon Explants of Tomato (CV. Micro-Tom)

Abstract:Enhancing the competence for plant regeneration in tissue culture studies is an important issue not only for efficient genetic transformation of commercial crops but also for the reproducibility of scientific reports. In this study, we investigated optimization of several tissue culture conditions including plant growth regulators, types and ages of explants, culture densities, and plant position in order to improve the competence of adventitious shoot formation of the tomato (Solanum lycopersicum cv. Micro-Tom). In addition, we examined the differential expression of D-type cyclin (CYCD3-1) and several shoot regeneration regulatory genes from hypocotyl and cotyledon explants of tomato during shoot organogenesis. A treatment of 1 mg L-1 Zeatin and 0.1 mg L-1 Indole-3-acetic acid (IAA) in Murashige and Skoog (MS) medium containing 3% sucrose was optimal for adventitious shoot formation from hypocotyl and cotyledon explants. The younger explants exhibited more shoot formation regardless of explant types. Additionally, those closest to the shoot apical meristem produced more shoots compared to the other regions in the hypocotyl and the cotyledon explants. Gene expression of CYCD3-1, SHOOT MERISTEMLESS (STM), and cytokinin dependent WUSCHEL (WUS) was significantly higher in younger explants than in older ones. Furthermore, an increase in CYCD3-1, STM, and WUS expression was evident at the distal part of hypocotyls and the proximal part of cotyledons compared to other regions. These differential gene expression profiles exhibited good agreement with the results of shoot formation obtained from diverse explants of tomato. These results suggest that temporal and spatial gene expression of shoot regeneration regulatory genes plays an important role in enhancing the competence and the reproducibility of adventitious shoot formation from tomato explants.
Modeling callus induction and regeneration in an anther culture of tomato (Lycopersicon esculentum L.) using image processing and artificial neural network method

Abstract:Doubled haploids, subsequent to haploid induction, have wide range of applications in basic and applied plant studies. Various parameters can affect the efficiency of haploid induction through an anther culture of tomato. The hybrid system of image processing-artificial neural network (ANN) was used to better understand callus induction and regeneration in an anther culture of tomato. The effect of parameters such as plant genotype, the concentrations of 2,4-dichlorophenoxyacetic acid (2,4-D) and kinetin (Kin) plant growth regulators, the concentration of gum arabic (GA) additive, the cold pretreatment duration, and flower length on callus induction percentage and number of regenerated calli in an anther culture of tomato were studied using multiple linear regression (MLR) and ANN models. The precise flower bud length was measured using an image processing technique. The 4′,6-diamidino-2-phenylindole (DAPI) analysis showed that the flowers with 5–6.9 mm length had the highest percentage of the mid- to late-uninucleate microspore stage. The best ANN model for both callus induction percentage and number of regenerated calli was a model with one hidden layer, 12–15 neurons in the first hidden layer, Levenberg–Marquardt learning algorithm, and Tan-Sigmoid transfer function in hidden layer, based on the root mean square error (RMSE), mean absolute error (MAE), and coefficient of determination (R2) statistics. The scatter plot of measured values versus the predicted values showed the superiority of the ANN to MLR model to predict the callus induction percentage in an anther culture of tomato. The sensitivity analysis of MLR and ANN models revealed the plant genotype and 2,4-D concentration as the most important factors affecting both callus induction percentage and number of regenerated calli. Since tomato is a recalcitrant plant to androgenesis-based pathway of haploid induction, therefore the results of the present study can be helpful to develop an efficient haploid induction protocol in tomato through an anther culture pathway.

Function Analysis of SlARF12 Gene During Fruit Development in Tomato

Abstract:In order to explore the molecular mechanism by which auxin signal transduction mediates fruit set and development,we used tomato variety'Micro-Tom'to evaluate the biological function of an auxin responsive factor,SlARF12(HM565127.1),in fruit development. Real-time PCR analysis showed that the SlARF12 mRNA levels gradually decreased before the flower was fully open,however,it became significantly higher in self-pollinated ovaries than that in emasculated and unpollinated ones. Inhibition of SlARF12 by RNA interference(RNAi)method had no significant influence on tomato vegetative growth and flower development,but the RNAi fruits in transgenic plants were significantly larger and heavier than those in wild-type plants and empty vector transgenic lines. In addition,no parthenocarpic fruit was developed after artificial emasculation before anthesis. The semi-thin section was performed to compare cytological characteristics in early fruits between RNAi and wild-type plants. The fruit pericap cells of transgenic lines were significantly larger than those of wild-type fruits,but the number of pericap cell layers of transgenic fruit was similar to that of the control fruit. Gene expression analysis showed that the mRNA levels of cell differentiation genes including CycB1.1 and CDKB2.1 in the ovary and young fruit of SlARF12 RNAi transgenic plants decreased when compared with the wild-type fruits,but the expression level of cell expansion gene such as SlPEC was significantly higher than that of the control fruit. Therefore,the inhibition of the SlARF12 expression level would up-regulate the expression levels of cell expansion genes,which might enhance the ability of fruit expansion and result in larger fruits of transgenic plants. The data suggest that SlARF12 can negatively regulate the fruit expansion process in tomato but is not required for fruit initiation,revealing the auxin can finely regulate fruit development at various stages through ARF signal conduction pathway.

Abstract:Plants undergo continuous growth and development thanks to meristems, specialized groups of pluripotent stem cells that remain in their undifferentiated state throughout the plant's life cycle. Meristem transition from the vegetative to the reproductive phase heavily influences plant reproductive success and agricultural productivity. In tomato ( L.), ( ), the orthologue of the Arabidopsis gene, promotes floral transition by specifying floral meristem identity and regulating the expression of genes responsible for floral organ identity and development. In this study, the allelic series of has been expanded by combining the screening of a tomato EMS mutant collection with overexpression, gene silencing and CRISPR/Cas9 genome editing approaches, aimed to deepen the understanding of the functional role of during tomato reproductive development. The phenotypic and molecular characterization of the allelic series revealed the multifaceted role of acting in both early and late stages of floral ontogeny. Thus, in addition to promoting floral transition and specifying floral meristem identity, also plays a role in inflorescence meristem maturation and termination, thereby regulating the inflorescence architecture. Furthermore, exerts regulatory control over the expression of the tomato homologs of ( , ) and ( ), underscoring its function in promoting carpel development and suppressing floral stem cell activity, thereby establishing floral determinacy. In conclusion, our findings demonstrate the potential of employing mutant allelic series as powerful tools for elucidating gene functions and deciphering the intricate molecular basis underlying biological processes.

Tomato Plants Ectopically Expressing Arabidopsis CBF1 Show Enhanced Resistance to Water Deficit Stress

Abstract:Abstract A DNA cassette containing an Arabidopsis C repeat/dehydration-responsive element binding factor 1 (CBF1) cDNA and a nos terminator, driven by a cauliflower mosaic virus 35S promoter, was transformed into the tomato (Lycopersicon esculentum) genome. These transgenic tomato plants were more resistant to water deficit stress than the wild-type plants. The transgenic plants exhibited growth retardation by showing dwarf phenotype, and the fruit and seed numbers and fresh weight of the transgenic tomato plants were apparently less than those of the wild-type plants. Exogenous gibberellic acid treatment reversed the growth retardation and enhanced growth of transgenic tomato plants, but did not affect the level of water deficit resistance. The stomata of the transgenic CBF1 tomato plants closed more rapidly than the wild type after water deficit treatment with or without gibberellic acid pretreatment. The transgenic tomato plants contained higher levels of Pro than those of the wild-type plants under normal or water deficit conditions. Subtractive hybridization was used to isolate the responsive genes to heterologousCBF1 in transgenic tomato plants and theCAT1 (CATALASE1) was characterized. Catalase activity increased, and hydrogen peroxide concentration decreased in transgenic tomato plants compared with the wild-type plants with or without water deficit stress. These results indicated that the heterologous Arabidopsis CBF1 can confer water deficit resistance in transgenic tomato plants.

Tomato COI gene family identification and expression under abiotic and phytohormone stress

Abstract:The CORONATINE INSENSITIVE (COI) plays pivotal roles in plant growth and development, including pollen fertility, defence against pests, trichome formation, and seed germination. In this study, we performed bioinformatics characterization of COI proteins in tomato and analysed their expression profile analysis under abiotic stress. A total of nine members of the COI gene family were isolated and phylogenetically clustered into five distinct clades with Arabidopsis, rice, maize, and other related plant species. Subcellular localization showed selected COI proteins predominantly localized in the nucleus. The reverse transcription quantitative real-time polymerase chain reaction analysis revealed distinct spatial expression patterns SlCOIs among different tissues mainly found in the root and fruits of different developmental stages. In addition, we examined different hormone and abiotic stresses related to cis-regulatory sequences in upstream regions of these genes. Further, we examined differential changes in SlCOIs transcripts accumulation in response to different hormones (ABA, IAA, GA, SA and MeJA), salinity, drought, and cold. It was found that SlCOI1, SlCOI2, SlCOI3, SlCOI4, SlCOI5 and SlCOI7 was peaked under ABA, GA, SA and MeJA while, SlCOI1, SlCOI3, SlCOI6 and SlCOI8 were upregulated under salt, drought, and cold. These results provide invaluable insights into functional and protein functional features. Our research also provides a foundation for further functional characterization of COI genes in tomato.

Improvement and application of vacuum-infiltration system in tomato

Abstract:The Agrobacterium-mediated transient expression system has been developed and applied to various plants as an alternative to stable transformation. However, its application in tomatoes is still limited due to low expression efficiency. In this study, we describe an improved vacuum-infiltration system that can be used in both tomato fruits and leaves. Notably, this study is the first report of vacuum infiltration in attached tomato fruits. The feasibility of the improved vacuum-infiltration system in Micro-Tom tomato was confirmed by various assays, including multiple fluorescent protein expression analysis, β-glucuronidase activity analysis, and RUBY reporter visualization. Subsequently, the improved vacuum-infiltration system was successfully applied to tomato biotechnology research. Herein, a trichome-specific promoter in tomato was identified that can drive the directional synthesis of specific plant natural products (PNPs). Additionally, based on the assessment results of the improved vacuum-infiltration system, we obtained a flavonoid-rich tomato variety through the stable transformation of AmRosea and AmDelila. In a significant practical application, we successfully synthesized the high-value scutellarin in tomato, which provides an alternative route for the production of PNPs from plants. In addition, the improved vacuum-infiltration system has been demonstrated to be suitable for commercial tomato varieties ('Emerald' and 'Provence') as well. The improved vacuum-infiltration system not only speeds up fundamental and applied research in tomato but also offers an additional powerful tool for advancing tomato synthetic biology research.

Abstract:Callus is a reprogrammed cell mass involved in plant regeneration and gene transformation in crop engineering. Pluripotent callus cells develop into fertile shoots through shoot regeneration. The molecular basis of the shoot regeneration process in crop callus remains largely elusive. This study pioneers the exploration of the spatial transcriptome of tomato callus during shoot regeneration. The findings reveal the presence of highly heterogeneous cell populations within the callus, including epidermis, vascular tissue, shoot primordia, inner callus, and outgrowth shoots. By characterizing the spatially resolved molecular features of shoot primordia and surrounding cells, specific factors essential for shoot primordia formation are identified. Notably, chlorenchyma cells, enriched in photosynthesis-related processes, play a crucial role in promoting shoot primordia formation and subsequent shoot regeneration. Light is shown to promote shoot regeneration by inducing chlorenchyma cell development and coordinating sugar signaling. These findings significantly advance our understanding of the cellular and molecular aspects of shoot regeneration in tomato callus and demonstrate the immense potential of spatial transcriptomics in plant biology.

Abstract:Inflorescences are the main factor affecting fruit yield. The quantity and quality of inflorescences are closely related to fruit quality and yield. The presence of compound inflorescences in cherry tomatoes is well established, and it has been discovered by chance that compound racemes also exist in tomatoes. To explore the formation of compound inflorescences in tomato, transcriptome sequencing was performed on Moneymaker (MM) and Compound Inflorescence (CI) plants. In-florescences were collected in three periods (early, middle and late) in three replicates, for a total of 18 samples. Data analysis showed that the DEGs were most enriched in metabolic pathways and plant hormone signal transduction pathways. The DEGs were also enriched in the cell cycle pathway, photosynthesis pathway, carbon metabolism pathway and circadian rhythm pathway. We found that the FALSIFLORA (FA), COMPOUND INFLORESCENCE (S) and ANANTHA (AN) genes were involved in compound inflorescence development, not only revealing novel genes but also providing a rich theoretical basis for compound inflorescence development.
Ectopic expression a tomato KNOX Gene Tkn4 affects the formation and the differentiation of meristems and vasculature

Abstract:The KNOTTED-LIKE HOMEODOMAIN genes are involved in maintenance of the shoot apical meristem which produces the whole above-ground body of vascular plants. In this report, a tomato homolog gene, named as Tkn4 (a nucleus targeted transcription factor) was identified and characterized. By performing RT-PCR, the transcript level of Tkn4 was separately found in stem, root, stamen, stigma, fruit and sepal but hardly visible in the leaf. Besides, Tkn4 was induced by a series of plant hormones. Overexpression of Tkn4 gene in tomato resulted in dwarf phenotype and strongly repressed the formation of shoot apical meristem, lateral meristem and cambiums in transgenic lines. The transgenic lines had wrinkled leaves and anatomic analysis showed that there was no obvious palisade tissues in the leaves and the layer of cells changed in vascular tissue (xylem and phloem). To explore the regulation network of Tkn4, RNA-sequencing was performed in overexpression lines and wild type plants, by which many genes related to the synthesis and the signal transduction of cytokinin, auxin, gibberellin, ethylene, abscisic acid, and tracheary element differentiation or extracellular matrix synthesis were significantly regulated. Taken together, our results demonstrate that Tkn4 plays important roles in regulating the biosynthesis and signal transduction of diverse plant hormones, and the formation and differentiation of meristems and vasculature in tomato.
Genetic control of thermomorphogenesis in tomato inflorescences

Abstract:Understanding how plants alter their development and architecture in response to ambient temperature is crucial for breeding resilient crops. Here, we identify the quantitative trait locus qMULTIPLE INFLORESCENCE BRANCH 2 ( qMIB2 ), which modulates inflorescence branching in response to high ambient temperature in tomato ( Solanum lycopersicum ). The non-functional mib2 allele may have been selected in large-fruited varieties to ensure larger and more uniform fruits under varying temperatures. MIB2 gene encodes a homolog of the Arabidopsis thaliana transcription factor SPATULA; its expression is induced in meristems at high temperature. MIB2 directly binds to the promoter of its downstream gene CONSTANS-Like1 ( SlCOL1 ) by recognizing the conserved G-box motif to activate SlCOL1 expression in reproductive meristems. Overexpressing SlCOL1 rescue the reduced inflorescence branching of mib2 , suggesting how the MIB2–SlCOL1 module helps tomato inflorescences adapt to high temperature. Our findings reveal the molecular mechanism underlying inflorescence thermomorphogenesis and provide a target for breeding climate-resilient crops.

Abstract:Tomato, a globally consumed vegetable, possesses vast genetic diversity, making it suitable for genetic manipulation using various genetic improvement techniques. Tomatoes are grown extensively for their market value and health benefits, primarily contributed by enhanced yield and nutritional value respectively, influenced by floral and fruit traits. Floral morphology is maintained by genes involved in meristem size control, regulation of inflorescence transition, and pollen development. SP ( SELF-PRUNING ) and SP5G ( SELF-PRUNING 5G ) determine growth habit and flowering time. RIN ( RIPENING INHIBITOR ) and PG ( POLYGALACTURONASE ) are responsible for the shelf life of fruits. In addition to this, nutrition-enriched tomatoes have been developed in recent times. In this review, we comprehensively discuss the major genes influencing floral morphology, flowering time, fruit size, fruit shape, shelf life, and nutritional value, ultimately resulting in enhanced yield. Additionally, we address the advances in CRISPR/Cas9 applied for the genetic improvement of tomatoes along with prospects of areas in which research development in terms of tomato genetic improvement has to be advanced.
