Abstract:Advances in RNA sequencing technologies and computational methodologies have provided a huge impetus to noncoding RNA (ncRNA) study. Once regarded as inconsequential results of transcriptional promiscuity, ncRNAs were later found to exert great roles in various aspects of biological functions. They are emerging as key players in gene regulatory networks by interacting with other biomolecules (DNA, RNA or protein). Here, we provide an overview of ncRNA repertoire and highlight recent discoveries of their versatile interactions. To better investigate the ncRNA-mediated regulation, it is necessary to make full use of innovative sequencing techniques and computational tools. We further describe a comprehensive workflow for in silico ncRNA analysis, providing up-to-date platforms, databases and tools dedicated to ncRNA identification and functional annotation.

Abstract:Plant transcriptomes encompass a large number of functional non-coding RNAs (ncRNAs), only some of which have protein-coding capacity. Since their initial discovery, ncRNAs have been classified into two broad categories based on their biogenesis and mechanisms of action, housekeeping ncRNAs and regulatory ncRNAs. With advances in RNA sequencing technology and computational methods, bioinformatics resources continue to emerge and update rapidly, including workflow for in silico ncRNA analysis, up-to-date platforms, databases, and tools dedicated to ncRNA identification and functional annotation. In this review, we aim to describe the biogenesis, biological functions, and interactions with DNA, RNA, protein, and microorganism of five major regulatory ncRNAs (miRNA, siRNA, tsRNA, circRNA, lncRNA) in plants. Then, we systematically summarize tools for analysis and prediction of plant ncRNAs, as well as databases. Furthermore, we discuss the silico analysis process of these ncRNAs and present a protocol for step-by-step computational analysis of ncRNAs. In general, this review will help researchers better understand the world of ncRNAs at multiple levels.

Abstract:It is widely accepted that ncRNAs (non-coding RNAs), as opposed to protein-coding RNAs, represent the majority of human transcripts; and the regulatory roles of many of these ncRNAs have been elucidated over the past decade. One important role so far recognized for ncRNAs is their participation in the epigenetic regulation of genes. Indeed, it is becoming increasingly apparent that most epigenetic mechanisms of gene expression are controlled by ncRNAs. In this review, the different types of ncRNA that are strongly linked to epigenetic regulation are characterized and their possible mechanisms discussed.

Abstract:RNAs are products of transcription with DNA as their template.In early days of molecular biology and as suggested in the centraldogma, RNAs had been viewed as information carrier to transfer geneticinformation from DNA to functional proteins. This is true for thoseRNAs discovered earlier by biologists such as mRNAs, rRNAs, tRNAs,snRNAs, and etc. mRNAs are template of translation to give rise toproteins, whereas snRNAs, rRNAs, tRNAs, and some other noncoding RNAs(ncRNAs) are either directly responsible for the correct produce ofmRNAs or essential molecules in the process of protein translation.Starting around the last decade of the 21st century and continuingin this century, biologists have increasingly realized that a greatnumber of diverse ncRNAs are present in cells, and they are versatilemolecules but not essential for the information flow suggested bythe central dogma. RNAs were presumbly precursor molecules in firstlife forms on earth, as proposed in the RNA world hypothesis. Overthe period of evolutionary time, the genetic information was storedin more stable DNA, while most catalytic and structural functionswere handed over to more versatile proteins. Some RNAs still functionas essential enzymes in current life forms, and a lot RNAs functionas intermediates between genes and proteins. On the other hand, pervasivetranscription of eukaryotic genome generates abundant ncRNAs. Accuminatingfindings demonstrate that a lot of ncRNAs are critical regulatorsin a plethora of life events, which also suggests that ncRNAs maybe one of major driving forces in the evolution of life. The firstwave in ncRNA studies is on small noncoding RNAs, e.g. microRNAs andpiRNAs; then the field of long noncoding RNAs emerges. It has becomeone of the focuses of modern biology to know the inventroy, functions,functional mechanisms, physiological significances, ecological roles,relevance to inheritance, and involvement in evolution of ncRNAs.Here we briefly introduce our current understandings about categoriesof ncRNAs. An enormous number of small, long, and more recently circular,ncRNAs are identified in eukaryotic cells. They function in the cytoplasm,in the nucleus, intercellularly, or even interspecies, with a greatvariety of mechanisms. We have a concise summary about their rolesin physiology, inheritance, evolution, and ecology. NcRNAs generallyfunction through interacting with proteins, DNA, or other RNAs (codingor noncoding). We also have a short disscussion about biotechnologiesand biomedical applications derived from ncRNAs. It is speculatedthat more ncRNA catagories (or subtypes, or novel members of knowncatagory) will be identified in the future. New roles and functionalmechanisms will also be uncovered. Great progresses have been madein the field of ncRNAs, and to decipher ncRNAs will undoubtedly remainto be a significant area of research for the coming decades, whichwould eventually answer the question of “what roles do differentforms of RNA play in genome function”.

Abstract:Traditionally, we know that genomic DNA will produce transcripts named messenger RNA and then translate into protein following the instruction of genetic central dogma, and RNA works here as a pass-by messenger. Now increasing evidence shows that RNA is a key regulator as well as a message transmitter. It is discovered by next-generation sequencing techniques that most genomic DNA are generally transcribed to non-coding RNA, highly beyond the percentage of coding mRNA. These non-coding RNAs (ncRNAs), belonging to several groups, have critical roles in many cellular processes, expanding our understanding of the RNA world. We review here the different categories of ncRNA according to genome location and how ncRNAs guide and recruit chromatin modification complex to specific loci of genome to modulate gene expression by affecting chromatin state.
The Mystery of &ldquo;junk&rdquo; DNA

Abstract:The basic genetic law of life is built based on DNA double helix model and the central dogma of molecular biology (i.e. DNA-RNA bidirectional transcription and RNA-protein translation), in which DNA and most of RNA carry coding information, and proteins make up the structure of the body and carry out most of biological functions. This describes the flow of genetic information within and between individual and protein as the functional molecules in life, so DNA that codes for protein (known as exon) is functional in view of these rules. In this review, we provide an overview of the origin of “junk” DNA and further discuss how “junk” DNA functions in depth. With a glimpse on landscape of human genome, only very small fractions are protein coding DNA in our book of life. By contrast, the large fractions are non-coding DNA, which cannot be translated into proteins and have been assumed that such DNA do not contain any information nor have function. Also it has been found that the genome size of organism does not correlate well with the complexity of organism, suggesting large amounts of non-coding DNA exist in lower organism. Such non-coding DNA in organism genome are regarded as uselessness and commonly referred to as “junk” DNA. However, with the advent of next generation sequencing technologies and ability to improvement of analyzing data, these provide the possibility to systematically understand so called “junk” DNA. First, genome-wide association studies have successfully identified many single nucleotide polymorphisms (SNPs) underlying susceptibility to diseases; however, the majority of SNPs locate in non-coding region of genome. Moreover, the parts of non-coding DNA are highly conserved between human and mice. All of these suggest non-coding DNA are functional in some way. Second, it has been revealed that about 75 percent of our genome is actually transcribed. Such transcripts that do not code any protein are termed as non-coding RNAs (ncRNAs). These ncRNAs, such as canonical transfer and ribosomal RNAs, as well as the recently identified microRNAs (miRNAs), long non-coding RNAs (lncRNAs) circular RNAs (circRNAs) etc, have been shown to play the important physiological function in organism. Also the deregulation of these ncRNAs has been found to have relevance not only to tumorigenesis, but also to neurological, cardiovascular, developmental and other diseases. Here we further discuss the rapidly advancing fields of miRNA, lncRNA and circRNA in detail. We summarize their production, gene structure and organization in the genome and diverse functions. Although miRNA has been well studied in last decade, we are still in early step of understanding the nature and extent of the involvement of other ncRNAs in physiology and disease. This will shed light on great advances in therapeutic strategies and diagnostic approaches based on the understanding on the molecular mechanisms of ncRNAs.

Abstract:A recent highlight of genomics research has been the discovery of many families of transcripts which have function but do not code for proteins. An important group is long noncoding RNAs (lncRNAs), which are typically longer than 200 nt, and whose members originate from thousands of loci across genomes. We review progress in understanding the biogenesis and regulatory mechanisms of lncRNAs. We describe diverse computational and high throughput technologies for identifying and studying lncRNAs. We discuss the current knowledge of functional elements embedded in lncRNAs as well as insights into the lncRNA-based regulatory network in animals. We also describe genome-wide studies of large amount of lncRNAs in plants, as well as knowledge of selected plant lncRNAs with a focus on biotic/abiotic stress-responsive lncRNAs.

Abstract:Long noncoding RNAs (lncRNAs) have gained widespread attention in recent years as a potentially new and crucial layer of biological regulation. lncRNAs of all kinds have been implicated in a range of developmental processes and diseases, but knowledge of the mechanisms by which they act is still surprisingly limited, and claims that almost the entirety of the mammalian genome is transcribed into functional noncoding transcripts remain controversial. At the same time, a small number of well-studied lncRNAs have given us important clues about the biology of these molecules, and a few key functional and mechanistic themes have begun to emerge, although the robustness of these models and classification schemes remains to be seen. Here, we review the current state of knowledge of the lncRNA field, discussing what is known about the genomic contexts, biological functions, and mechanisms of action of lncRNAs. We also reflect on how the recent interest in lncRNAs is deeply rooted in biology's longstanding concern with the evolution and function of genomes.

Abstract:It is clear that RNA is more than just a messenger between gene and protein. The mammalian genome is pervasively transcribed, giving rise to tens of thousands of non-coding transcripts. Whether all of these transcripts are functional remains to be elucidated, but it is evident that there are many functional long non-coding RNAs (lncRNAs). Recent studies have set out to decode the regulatory role and functional diversity of lncRNAs. Here we organize these studies to highlight the significant involvements of lncRNAs in regulation of gene expression and human physiological and pathological processes, which are achieved by their interaction with DNA, RNA or protein.

Abstract:The mammalian cell expresses thousands of long noncoding RNAs (lncRNAs) that are longer than 200 nucleotides but do not encode any protein. lncRNAs can change the expression of proteincoding genes through both cis and trans mechanisms, including imprinting and other types of transcriptional regulation, and posttranscriptional regulation including serving as molecular sponges. Deep sequencing, coupled with analysis of sequence characteristics, is the primary method used to identify lncRNAs. Physiological roles of specific lncRNAs can be examined using genetic targeting or knockdown with modified oligonucleotides. Identification of nucleic acids or proteins with which an lncRNA interacts is essential for understanding the molecular mechanism underlying its physiological role. lncRNAs have been reported to contribute to the regulation of physiological functions and disease development in several organ systems, including the cardiovascular, renal, muscular, endocrine, digestive, nervous, respiratory, and reproductive systems. The physiological role of the majority of lncRNAs, many of which are species and tissue specific, remains to be determined. (c) 2019 American Physiological Society.

Abstract:An increasing number of non-coding RNAs (ncRNAs) are found to have roles in gene expression and cellular regulations. However, there are still a large number of ncRNAs whose functions remain to be studied. Despite decades of research, the field continues to evolve, with each newly identified ncRNA undergoing processes such as biogenesis, identification, and functional annotation. Bioinformatics methodologies, alongside traditional biochemical experimental methods, have played an important role in advancing ncRNA research across various stages. Presently, over 50 types of ncRNAs have been characterized, each exhibiting diverse functions. However, there remains a need for standardization and integration of these ncRNAs within a unified framework. In response to this gap, this review traces the historical trajectory of ncRNA research and proposes a unified notation system. Additionally, we comprehensively elucidate the ncRNA interactome, detailing its associations with DNAs, RNAs, proteins, complexes, and chromatin. A web portal named ncRNA Hub (https://bis.zju.edu.cn/nchub/) is also constructed to provide detailed notations of ncRNAs and share a collection of bioinformatics resources. This review aims to provide a broader perspective and standardized paradigm for advancing ncRNA research.

Abstract:Key PointsThe non-protein-coding genome is gaining prominence in biology and medicine. The most well-studied non-coding RNAs (ncRNAs) are microRNAs (miRNAs), but many other types of ncRNAs also have major roles in cellular homeostasis and disease.These additional ncRNAs include PIWI-interacting RNAs (piRNAs), ncRNAs that are associated with transcription start sites, small nucleolar RNAs (snoRNAs) and long non-coding RNAs (lncRNAs), such as large intergenic non-coding RNAs (lincRNAs) and transcribed ultraconserved regions (T-UCRs). The list is not exclusive, and in many instances there is no clear molecular distinction between the classes, in part because many ncRNAs have unknown functions. However, there are some well-studied lncRNAs, such as homeobox (HOX) transcript antisense RNA (HOTAIR) and X-inactivation specific transcript (XIST), which are involved in transcriptional regulation.The recognition of the role of ncRNAs in disease has been derived from the existence of aberrant miRNA expression profiles in human cancer, where these transcripts, and their processing machineries, undergo genetic and epigenetic disruption. Other ncRNAs, such as T-UCRs and lncRNAs, are show aberrant expression levels in transformed cells.Cancer showed the way, but ncRNAs are involved in most human diseases, from neurological disorders to cardiovascular problems. Specific miRNAs are disrupted in intellectual disabilities and neurodegerative syndromes and contribute to atherosclerosis, and snoRNA and lncRNA functions are impaired in imprinting syndromes.These alterations of ncRNA expression and/or function in disease suggest that therapies targeting these molecules might be useful. Most of these approaches usually involve antisense oligonucleotides directed against miRNAs, but small molecule drugs that act on the miRNA machinery are also an interesting alternative pathway to explore, and similar strategies can also target other ncRNAs.A key challenge comes from the little basic knowledge that exists about the normal function of some ncRNAs, particularly lncRNAs. The alliance between 'wet' laboratory scientists (that is, molecular and cellular biomedical researchers) and 'dry' laboratory scientists (that is, bioinformaticians) promises to be decisive in solving this exciting puzzle.

Abstract:Pervasive transcription of the mammalian genome produces hundreds of thousands of noncoding RNAs (ncRNAs). Numerous studies have suggested that some of these ncRNAs regulate multiple cellular processes and play important roles in physiological and pathological processes. Notably, a large subset of ncRNAs is enriched on chromatin and participates in regulating gene expression and the dynamics of chromatin structure and status. In this review, we summarize recent advances in the functional study of chromatin-associated ncRNAs and mechanistic insights into how these ncRNAs associate with chromatin. We also discuss the potential future challenges which still need to be overcome in this field.

Abstract:Over the past decade, genome-wide transcriptomic studies have shown that the mammalian genome is pervasively transcribed and produces many thousands of transcriptomes without bias from previous genome annotations. This finding, together with the discovery of a plethora of unexpected RNAs that have no obvious coding capacities, have challenged the traditional views that proteins are the main protagonists of cellular functions and that RNA is merely an intermediary between DNA sequence and its encoded protein. There are many different kinds of products that are generated by this pervasive transcription; this review focuses on long noncoding RNAs (lncRNAs) that have shown spatial and temporal specific patterns of expression and regulation in a wide variety of cells and tissues, adding significant complexity to the understanding of their biological roles. Recent research has shed new light onto the biological function significance of lncRNAs. Here, we review the rapidly advancing field of lncRNAs, describing their biological features and their roles in regulation of gene expression. Moreover, we highlight some recent advances in our understanding of ncRNA-mediated regulation of stem cell pluripotency, morphogenesis, and development, focusing mainly on the regulatory roles of lncRNAs. Finally, we consider the potential medical implications, and the potential use of lncRNAs in drug development and discovery and in the identification of molecular markers of diseases, including cancer.

Abstract:The universal expression of various non-coding RNAs (ncRNAs) is now considered the main feature of organisms' genomes. Many regions in the genome are transcribed but not annotated to encode proteins, yet contain small open reading frames (smORFs). A widely accepted opinion is that a vast majority of ncRNAs are not further translated. However, increasing evidence underlines a series of intriguing translational events from the ncRNAs, which were previously considered to lack coding potential. Recent studies also suggest that products derived from such novel translational events display important regulatory functions in many fundamental biological and pathological processes. Here we give a critical review on the potential coding capacity of ncRNAs, in particular, about what is known and unknown in this emerging area. We also discuss the possible underlying coding mechanisms of these extraordinary ncRNAs and possible roles of peptides or proteins derived from the ncRNAs in disease development and theranostics. Our review offers an extensive resource for studying the biology of ncRNAs and sheds light into the use of ncRNAs and their corresponding peptides or proteins for disease diagnosis and therapy.

Abstract:The human transcriptome contains many types of noncoding RNAs, which rival the number of protein-coding species. From long noncoding RNAs (lncRNAs) that are over 200 nucleotides long to piwi-interacting RNAs (piRNAs) of only 20 nucleotides, noncoding RNAs play important roles in regulating transcription, epigenetic modifications, translation, and cell signaling. Roles for noncoding RNAs in disease mechanisms are also being uncovered, and several species have been identified as potential drug targets. On May 11-14, 2021, the Keystone eSymposium "Noncoding RNAs: Biology and Applications" brought together researchers working in RNA biology, structure, and technologies to accelerate both the understanding of RNA basic biology and the translation of those findings into clinical applications.

Abstract:Over the last decade, it has been increasingly demonstrated that the genomes of many species are pervasively transcribed, resulting in the production of numerous long noncoding RNAs (lncRNAs). At the same time, it is now appreciated that many types of DNA regulatory elements, such as enhancers and promoters, regularly initiate bi-directional transcription. Thus, discerning functional noncoding transcripts from a vast transcriptome is a paramount priority, and challenge, for the lncRNA field. In this review, we aim to provide a conceptual and experimental framework for classifying and elucidating lncRNA function. We categorize lncRNA loci into those that regulate gene expression in cis versus those that perform functions in trans and propose an experimental approach to dissect lncRNA activity based on these classifications. These strategies to further understand lncRNAs promise to reveal new and unanticipated biology with great potential to advance our understanding of normal physiology and disease.

Abstract:Although 93% of human genome can be transcribed into RNAs,only 2% of these products can be translated into proteins.The rest of the 98% RNAs are called noncoding RNAs(ncRNAs),which has been thought as non-functional by-products of transcription.But in recent years,the research on microRNAs(miRNAs) revealed that ncRNAs play important roles in the regulation of post-transcription of human genome,cell growth,cell differentiation and cell proliferation.The ncRNAs,more than 200 nucleotides,are called long-noncoding RNAs(LncRNAs).Studies of LncRNAs found that they are transcribed much more than that of miRNAs in cells,and they have more complex biological functions than miRNAs as well.There is increasing evidence to indicate that LncRNAs may be related to human diseases.This review mainly outlines the epigenetics function of LncRNA and its pathophysiological significance in brief.
