Abstract:Based on the mutation deterioration theory,the standard genetic code and the nonstandard genetic code were proven to be the global mutation deterioration minimal code in the adaptive evolution,where the doublet combination as a constrain affects the value of the global mutation deterioration in the code table when the two amino-acids are exchanged.Taking the vertebrate mitochondrial genetic code as an example,we analyzed the doublet effect on the nonstandard genetic code table,and derived its global mutation deterioration minimal code.It was found that the value of global mutation deterioration of code table is changed by 2.49 percent because of the doublet effect.Therefore,the doublet effect should not be neglected in determining the evolutionary stability.

The minimization shows the general trend of evolutionary process to some stable state while the constraints reflect a ‘frozen accident.’ Many deviant codon assignments are also explained through MD minimization assuming the changeable degrees of degeneracies for some multiplets. So, a possible answer to the question of “Why are synonymous codons and amino acids distributed in the code table just as they are?” is given.

Abstract:A quantitative theory on the construction and the evolution of the genetic code is proposed. Through introducing the concept of mutational deterioration (MD) and developing a theoretical formalism on MD minimization we have proved: 1, the redundancy distribution of codons in the genetic code obeys MD minimization principle; 2, the hydrophilic-hydrophobic distribution of amino acids on the code table is global MD (GMD) minimal; 3, the standard genetic code can be deduced from the adaptive minimization of GMD; 4, the variants of the standard genetic code can be explained quantitatively by use of GMD formalism and the general trend of the evolution is GMD non-increasing which reflects the selection on the code. We have demonstrated that the redundancy distribution of codons and the hydrophobic-hydrophilic (H-P) distribution of amino acids are robust in the code relative to the mutational parameter, and indicated that the GMD can be looked as a non-fitness function on the adaptive landscape. Finally, an important aspect on the symmetry of the code construction, the Yin-Yang duality is investigated. The Yin-Yang duality among codons affords a sound basis for understanding the H-P structure in the genetic code.

Abstract:The evolutionary relationship of the standard genetic codes and the mitochondrial nonstandard genetic codes is investigated under a theoretical model.The evolutionary tree of the genetic codes is deduced and the result is consistent with three kingdoms of species within the Domain Eukaryota.It is found that the nonsense mutation and its reverse are the key factor for the tree construction.

Abstract:The distinct structure and universality of the standard genetic code (SGC) have fascinated the scientists ever since the first amino acid assignments were discovered. There are several hypotheses trying to explain the origin and evolution of this code. One of them postulates that the SGC evolved to minimize harmful effects of amino acid replacements in proteins, caused by mutations and translational errors. Many investigations concerning this hypothesis have already been carried out, but they were focused mainly on the consequences of single-point mutations. Therefore, we decided to check the influence of other types of mutations, i.e. insertions and deletions, on the robustness to amino acid replacements of the SGC. Such mutations cause shifts in the reading frame during the translation process which result in more harmful consequences in coded proteins than in the case of single-point mutations. We applied a multi-objective optimization algorithm to find the best and the worst genetic codes, regarding their robustness to both single-point and frameshift mutations, for various amino acid properties. Then we compared the features of the found codes with the properties of the standard genetic code. The results show that the SGC is not fully optimized for minimizing the effects of frameshift mutations but it is, nevertheless, much closer to the best solutions than to the worst ones. It implies that a certain tendency to minimize the costs of amino acids replacements resulting from various kinds of mutations is present in the standard genetic code.
Near-ideal selection for the Standard Genetic Code

Abstract:Evolutionary theorizing resembles building an aircraft while also piloting it; new results change the scaffold for older ideas, requiring revised strategy to remain airborne. A calculated kinetic pathway exists that, under explicit quantitative assumptions, delivers the SGC (Standard Genetic Code). The pathway and evidence for it is summarized below, striving for a clearer, more complete account than was possible during its construction. Beginning with experimental amino acid-RNA interactions, code assignments are fused, codes divide and an early coding crescendo is tested for homogeneous assignments, which are then selected for independent survival in a near-empty biotic world. During escape from the site of origin and diaspora, a near-complete SGC becomes dominant by supporting proficient division. Crescendo, escape and diaspora together comprise a near-ideal least selection for a Standard Genetic Code that specifically served LUCA, likely a free-living anaerobic thermophilic microbe. Selection during diaspora conceivably made persistence across gigayears feasible.

Abstract:The genetic code markup is the assignment of stop codons. The standard genetic code markup ensures the maximum possible stability of genetic information with respect to two fault classes: frameshift and nonsense mutations. There are only 528 (about 1,3% of total number) optimal markups in the set of markups having 3 stop codons. Among the sets of markups with 1,2,...,8 stop codons, the standard case having 3 stop codons has maximum absolute number of optimal markups.

Abstract:We propose a physical model to describe the mechanisms of two major scenarios of the genetic code evolution, the codon capture and ambiguous intermediate scenarios, in a consistent manner. We sketch the lowest dimensional version of our model, a minimal model, by introducing a physical quantity, codon level. On the basis of the hierarchical structure of the codon levels two scenarios are classified into two different routes of the evolutional process. In the case of the ambiguous intermediate scenario we perform a simulation implemented cost selection of amino acids and confirm a rapid transition of the code change. Such rapidness reduces uncomfortableness of the non-unique translation of the code at intermediate state that is the weakness of the scenario.

Abstract:How robust is the natural genetic code with respect to mistranslation errors? It has long been known that the genetic code is very efficient in limiting the effect of point mutation. A misread codon will commonly code either for the same amino acid or for a similar one in terms of its biochemical properties, so the structure and function of the coded protein remain relatively unaltered. Previous studies have attempted to address this question more quantitatively, namely by statistically estimating the fraction of randomly generated codes that do better than the genetic code regarding its overall robustness. In this paper, we extend these results by investigating the role of amino acid frequencies in the optimality of the genetic code. When measuring the relative fitness of the natural code with respect to a random code, it is indeed natural to assume that a translation error affecting a frequent amino acid is less favorable than that of a rare one, at equal mutation cost. We find that taking the amino acid frequency into account accordingly decreases the fraction of random codes that beat the natural code, making the latter comparatively even more robust. This effect is particularly pronounced when more refined measures of the amino acid substitution cost are used than hydrophobicity. To show this, we devise a new cost function by evaluating with computer experiments the change in folding free energy caused by all possible single-site mutations in a set of known protein structures. With this cost function, we estimate that of the order of one random code out of 100 millions is more fit than the natural code when taking amino acid frequencies into account. The genetic code seems therefore structured so as to minimize the consequences of translation errors on the 3D structure and stability of proteins.

Abstract:A primordial genetic code is proposed, having only four codons assigned, GGC meaning glycine, GAC meaning aspartate/glutamate, GCC meaning alanine-like and GUC meaning valine-like. Pathways of ambiguity reduction enlarged the codon repertoire with CUC meaning leucine, AUC meaning isoleucine, ACC meaning threonine-like and GAG meaning glutamate. Introduction of UNN anticodons, in a next episode of code evolution in which nonsense elimination was the leading theme, introduced a family box structure superposed on the original mirror structure. Finally, growth rate was the leading theme during the remaining repertoire expansion, explaining the ordered phylogenetic pattern of aminoacyl-tRNA synthetases. The special role of natural aptamers in the process is high-lighted, and the error robustness characteristics of the code are shown to have evolved by way of a stepwise, restricted enlargement of the tRNA repertoire, instead of by an exhaustive selection process testing myriads of codes.

Abstract:The origin and evolution of the genetic code is a basic problem in the study of theory biology.As a typical case,the different rules of constructing evolutionary relationship of mitochondrial genetic codes are discussed.An important factor affecting the evolution of codes,namely,redefinition of nonsense codons and its reverse process,is analyzed.The distance of terminator and amino acid is the key factor for the construction of evolution relationship.The nonsense mutation is frequent,there are interference phenomena,and the direction of evolution tends to the lesser nonsense codons.

Abstract:Many biological systems are typically examined from the point of view of adaptation to certain conditions or requirements. One such system is the standard genetic code (SGC), which generally minimizes the cost of amino acid replacements resulting from mutations or mistranslations. However, no full consensus has been reached on the factors that caused the evolution of this feature. One of the hypotheses suggests that code optimality was directly selected as an advantage to preserve information about encoded proteins. An important feature that should be considered when studying the SGC is the different roles of the three codon positions. Therefore, we investigated the robustness of this code regarding the cost of amino acid replacements resulting from substitutions in these positions separately and the sum of these costs. We applied a modified evolutionary algorithm and included four models of the genetic code assuming various restrictions on its structure. The SGC was compared both with the codes that minimize the objective function and those that maximize it. This approach allowed us to place the SGC in the global space of possible codes, which is a more appropriate and unbiased comparison than that with randomly generated codes because they are characterized by relatively uniform amino acid assignments to codons. The SGC appeared to be well optimized at the global scale, but its individual positions were not fully optimized because there were codes that were optimized for only one codon position and simultaneously outperformed the SGC at the other positions. We also found that different code structures may lead to the same optimality and that random codes can show a tendency to minimize costs under some of the genetic code models. Our results suggest that the optimality of SGC could be a by-product of other processes.

Abstract:The genetic code is known to have a high level of error robustness and has been shown to be very error robust compared to randomly selected codes, but to be significantly less error robust than a certain code found by a heuristic algorithm. We formulate this optimization problem as a Quadratic Assignment Problem and use this to formally verify that the code found by the heuristic algorithm is the global optimum. We also argue that it is strongly misleading to compare the genetic code only with codes sampled from the fixed block model, because the real code space is orders of magnitude larger. We thus enlarge the space from which random codes can be sampled from approximately 2.433 \times 10^{18} codes to approximately 5.908 \times 10^{45} codes. We do this by leaving the fixed block model, and using the wobble rules to formulate the characteristics acceptable for a genetic code. By relaxing more constraints, three larger spaces are also constructed. Using a modified error function, the genetic code is found to be more error robust compared to a background of randomly generated codes with increasing space size. We point out that these results do not necessarily imply that the code was optimized during evolution for error minimization, but that other mechanisms could be the reason for this error robustness.

Abstract:A hypothesis of the evolution of the genetic code is proposed, the leading mechanism of which is the nucleotide spontaneous damage leading to AT-enrichment of the genome. The hypothesis accounts for stability of the genetic code towards point mutations, the presence of code dialects, emergence of stop codons, emergence of the DNA double helix and the symmetry of the genetic code table. The assumption of the originally triplet structure of the genetic code has been substantiated. A hypothesis concerning the primary structure of the first gene and the first protein has been proposed.

Abstract:The genetic code is not random but instead is organized in such a way that single nucleotide substitutions are more likely to result in changes between similar amino acids. This fidelity, or error minimization, has been proposed to be an adaptation within the genetic code. Many models have been proposed to measure this adaptation within the genetic code. However, we find that none of these consider codon usage differences between species. Furthermore, use of different indices of amino acid physicochemical characteristics leads to different estimations of this adaptation within the code. In this study, we try to establish a more accurate model to address this problem. In our model, a weighting scheme is established for mistranslation biases of the three different codon positions, transition/transversion biases, and codon usage. Different indices of amino acids' physicochemical characteristics are also considered. In contrast to pervious work, our results show that the natural genetic code is not fully optimized for error minimization. The genetic code, therefore, is not the most optimized one for error minimization, but one that balances between flexibility and fidelity for different species.

Abstract:The standard genetic code is known to be much more efficient in minimizing adverse effects of misreading errors and one-point mutations in comparison with a random code having the same structure, i.e. the same number of codons coding for each particular amino acid. We study the inverse problem, how the code structure affects the optimal physico-chemical parameters of amino acids ensuring the highest stability of the genetic code. It is shown that the choice of two or more amino acids with given properties determines unambiguously all the others. In this sense the code structure determines strictly the optimal parameters of amino acids. In the code with the structure of the standard genetic code the resulting values for hydrophobicity obtained in the scheme leave one out and in the scheme with fixed maximum and minimum parameters correlate significantly with the natural scale. This indicates the co-evolution of the genetic code and physico-chemical properties of amino acids.
