Abstract:The interlocked ⟨rod | ring⟩ structures of pseudorotaxanes and [2]rotaxanes are usually maintained by the complex hydrogen-bonding (H-bonding) network between the rod and ring. Ab initio molecular dynamics (AIMD) using generalized energy-based fragmentation approach and polarizable force field (polar FF)-based molecular dynamics (MD) simulations were performed to investigate the conformational changes of mechanically interlocked systems and to obtain the ensemble-averaged NMR chemical shifts. Factor analysis (FA) demonstrates that the ring H-donor (2,6 pyridinedicarboxamide group) plays an important role in the ring-rod recognition. In comparison to the conventional fixed-charge force field, the polarization effect is crucial to account for the H-bonding interactions in supramolecular systems. In the hybrid scheme, the polar FF-based MD simulations are used to generate different initial states for the AIMD simulations, which are able to give better prediction of ensemble-averaged NMR signals for chemically equivalent amide protons. The magnitude of the deshielding shift of NMR signal is correlated with the length of hydrogen bond. The polar FF model with variable charges shows that the dipole-dipole interactions between the flexible diethylene glycol chain of ring and polar solvents induce the upfield shifts of NMR signals of rod H-donors and the directional distribution of the neighboring CH3CN solvents.

Abstract:This paper deals with the synergy between Nuclear Magnetic Resonance (NMR) spectroscopic investigations and DFT calculations, mainly of NMR parameters. Both the liquid and the solid states are discussed here. This text is a mix of published results supplemented with new findings. This paper deals with examples in which useful results could not have been obtained without combining NMR measurements and DFT calculations. Examples of such cases are tautomeric systems in which NMR data are calculated for the tautomers; hydrogen-bonded systems in which better XH bond lengths can be determined; cage compounds for which assignment cannot be made based on NMR data alone; revison of already published structures; ionic compounds for which reference data are not available; assignment of solid-state spectra and crystal forms; and the creation of libraries for biological molecules. In addition to these literature cases, a revision of a cage structure and substituent effects on pyrroles is also discussed.

Abstract:In the year 1933, Herzberg and Teller realized that the potential energy surface of a triatomic, linear molecule splits into two as soon as the molecule is bent. The phenomenon, later dubbed the Renner-Teller effect due to the detailed follow-up work of Renner on the subject, describes the coupling of a symmetry-reducing molecular vibration with degenerate electronic states. In this article, we show that a very similar type of nonadiabatic coupling can occur for certain translational degrees of freedom of diatomic, electronically degenerate molecules when trapped in a nearly spherical or cylindrical quantum confinement, e.g., realized through electromagnetic fields or molecular encapsulation. We illustrate this on the example of fullerene-encapsulated nitric oxide, and provide a prediction of its interesting, perturbed vibronic spectrum.

Abstract:Ecological risk assessment is an important step in the production and commercialisation of transgenic plants. To date, however, most risk assessment studies have been performed on crop plants, and few have considered the ecological consequences associated with genetic modification of pasture species. In this study we compared the growth, yield, population dynamics and competitive ability of transgenic Trifolium subterraneum subsp. subterraneum cv. Leura (subclover) expressing a nutritive sunflower seed albumin (ssa) gene with the equivalent non-transgenic commercial line in a glasshouse competition trial. Plants were grown in low-fertility soil typical of unimproved native southeastern Australian grasslands. We measured survivorship, seed production rate, seed germination rate, seed weight, dry weight yield and the intrinsic rate of population increase (lambda) of plants grown in mixtures and monocultures over a range of densities (250 to 2000 plants m(-2)), and also determined intragenotypic and intergenotypic competition coefficients for each line. There were no significant differences between transgenic and non-transgenic plants in any of the measured variables except survivorship; transgenic plants had a significantly lower survival rate than non-transgenic plants when grown at high densities (p<0.01). However, density-dependent effects were observed for all measured variables, and in all models plant density affected the response variables more than the presence of the transgene. Based on these results, we conclude that the ssa gene construct appears to confer no advantage to transgenic T. s. subterraneum cv. Leura growing in mixed or pure swards under the fertility and density regimes examined in the trial. Our data also suggest that transgenic subterranean clover expressing the ssa gene is unlikely to exhibit a competitive advantage over associated non-transgenic commercial cultivars when grown in dense swards in low-fertility pastures.
Hyperfine interactions in open-shell planar $sp^2$-carbon nanostructures

Abstract:We investigate hyperfine interaction (HFI) using density-functional theory for several open-shell planar $sp^2$-carbon nanostructures displaying $\pi$ magnetism. Our prototype structures include both benzenoid ([$n$]triangulenes and a graphene nanoribbon) as well as non-benzenoid (indene, fluorene, and indene[2,1-b]fluorene) molecules. Our results obtained with ORCA indicate that isotropic Fermi contact and anisotropic dipolar terms contribute in comparable strength, rendering the HFI markedly anisotropic. We find that the magnitude of HFI in these molecules can reach more than 100 MHz, thereby opening up the possibility of experimental detection via methods such as electron spin resonance-scanning tunneling microscopy (ESR-STM). Using these results, we obtain empirical models based on $\pi$-spin polarizations at carbon sites. These are defined by generic $sp^{2}$ HFI fit parameters which are derived by matching the computed HFI couplings to $\pi$-spin polarizations computed with methods such as ORCA, SIESTA, or mean-field Hubbard (MFH) models. This approach successfully describes the Fermi contact and dipolar contributions for $^{13}$C and $^{1}$H nuclei. These fit parameters allow to obtain hyperfine tensors for large systems where existing methodology is not suitable or computationally too expensive. As an example, we show how HFI scales with system size in [$n$]triangulenes for large $n$ using MFH. We also discuss some implications of HFI for electron-spin decoherence and for coherent nuclear dynamics.

Experimental and Theoretical Electron Momentum Spectroscopic Study of the Valence Electronic Structure of Tetrahydrofuran under Pseudorotation

Abstract:The most populated structure of tetrahydrofuran (THF) has been investigated in our previous study using electron momentum spectroscopy (EMS). Because of the relatively low impact energy (600 eV) and low energy resolution (DeltaE = 1.20 eV) in the previous experiment, only the highest occupied molecular orbital (HOMO) of THF was investigated. The present study reports the most recent high-resolution EMS of THF in the valence space for the first time. The binding energy spectra of THF are measured at 1200 and 2400 eV plus the binding energies, respectively, for a series of azimuthal angles. The experimentally obtained binding energy spectra and orbital momentum distributions (MDs) are employed to study the orbital responses of the pseudorotation motion of THF. The outer valence Greens function (OVGF), the OVGF/6-311++G** model, and density function theory (DFT)-based SAOP/et-pVQZ model are employed to simulate the binding energy spectra. The orbital momentum distributions (MDs) are produced using the DFT-based B3LYP/aug-cc-pVTZ model, incorporating thermodynamic population analysis. Good agreement between theory and experiment is achieved. Orbital MDs of valence orbitals exhibit only slight differences with respect to the impact energies at 1200 and 2400 eV, indicating validation of the plane wave impulse approximation (PWIA). The present study has further discovered that the orbital MDs of the HOMO in the low-momentum region (p < 0.70 a.u) change significantly with the pseudorotation angle, phi, giving a v-shaped cross section, whereas the innermost valence orbital of THF does not vary with pseudorotation, revealing a very different bonding mechanism from the HOMO. The present study explores an innovative approach to study pseudorotation of sugar puckering, which sheds a light to study other biological systems with low energy barriers among ring-puckering conformations.

Abstract:Parametrized Karplus equations for the glycosidic ω‐torsion for mannobiose including ω/θ‐hypersurfaces for the terminal ω‐torsion are developed. Spectral simulation is a powerful tool in the refinement of initial J values obtained from static GAIO DFT calculations, and as few as one of multiple redundant torsions can be diagnostic for conformational analysis. The quantitative solution conformations of 2‐(hydroxymethyl)‐tetrahydropyran, α‐methyl‐d‐mannopyranoside, and 6‐[α‐d‐mannopyranosyl]‐d‐mannopyranose (mannobiose) are described. Parametrized Karplus equations for redundant spin pairs across the terminal ω‐torsion and the glycosidic ω‐torsion for mannobiose are developed, including ω/θ‐hypersurfaces for the terminal hydroxymethylene group. Experimental NMR data, algorithmic spectral simulation (clustered Hamiltonian method), molecular dynamics (MD) simulations (GLYCAM06), energy minimizations by DFT, and adjusted torsion angle populations weighted over the Karplus‐type equations are used. We demonstrate that spectral simulation is a powerful tool in the refinement of initial J values obtained from static GAIO DFT calculations. We also show that only as few as one of multiple redundant torsions can be diagnostic for conformational analysis of the disaccharide.

New Approaches to the Economics of Tax Evasion

Abstract:The paper reviews recent models that have applied the techniques of behavioural economics to the analysis of the tax compliance choice of an individual taxpayer. The construction of these models is motivated by the perceived failure of the standard AllinghamSandmo model to predict correctly the proportion of taxpayers who will evade and the effect of an increase in the tax rate upon the chosen level of evasion. Recent approaches have applied non-expected utility theory to the compliance decision and have addressed social interaction. The models we describe are able to match the observed extent of evasion and correctly predict the tax effect but do not have the parsimony nor precision of the AllinghamSandmo model. Surprising torsional barrier reduction in the coupled methyl internal rotations of 2,3-dimethylfuran observed by microwave spectroscopy

Abstract:The microwave spectrum of 2,3-dimethylfuran was investigated using a Fourier-transform microwave spectrometer under supersonic expansion. The molecule possesses two inequivalent methyl internal rotors, causing the splitting of each rotational transition into five torsional species. A total of 337 torsional transitions were assigned and fitted in a global fit with the program XIAM, where accurate and physically meaningful geometry and internal rotation parameters could be deduced. The different torsional species were also fitted separately with the program SFLAMS to validate the assignment. Both the global fit and the separate fits achieved standard deviations close to the measurement accuracy. The barriers to internal rotation of the ortho- and meta-methyl rotors, which are in direct proximity, were determined to be 298.27 cm−1 and 237.69 cm−1, respectively. These values are radically lower than the respective barriers of 412.9 cm−1 and 380.5 cm−1 found for the steric-free methyl groups in 2-methylfuran and 3-methylfuran. This observation appears to be driven primarily by electrostatic effects rather than being adequately accounted for by steric effects. The experiments were accompanied by quantum mechanical calculations. Benchmarking the rotational constants revealed that the MP2/6-31G(d,p) level of theory might be helpful to guide the microwave spectral assignment of methylfuran derivatives.

Calculation of Anharmonic IR and Raman Intensities for Periodic Systems from DFT Calculations: Implementation and Validation

Abstract:An extension of the CRYSTAL program is presented allowing for calculations of anharmonic infrared (IR) intensities and Raman activities for periodic systems. This work is a follow-up of two papers devoted to the computation of anharmonic vibrational states of solids from DFT (density functional theory) calculations (Erba et al. J. Chem. Theory Comput. 2019, 15, 3755-3765 and Erba et al. J. Chem. Theory Comput. 2019, 15, 3766-3777). The approach presented here relies on the evaluation of integrals of the dipole moment and polarizability operators over anharmonic wave functions obtained from either VSCF (vibrational self-consistent field) or VCI (vibrational configuration interaction) calculations. With this extension, the program now allows for a more complete characterization of the vibrational spectroscopic features of solids within the density functional theory. In particular, it is able (i) to provide reliable positions and intensities for the most intense spectral features and (ii) to check whether a first overtone or a combination band has a nonvanishing IR intensity or Raman activity. Therefore, it becomes possible to assign the transition(s) corresponding to satellite peak(s) around a fundamental transition or the overtones or combination bands that may be as intense as their corresponding fundamental transitions through the strongest mode-mode couplings, as in so-called Fermi resonances. The present method is assessed on two molecular systems, H2O and H2CO, as well as on two solid state cases, boron hydrides BH4 and their deuterated species BD4 in a crystalline environment of alkali metals (M = Na, K). The solid state cases are particularly insightful as, in the B-H (or B-D) stretching region here considered, they exhibit many spectral features entirely due to anharmonic effects: two out of three in the IR spectrum and four out of six in the Raman spectrum. All IR and Raman active overtones and combination bands experimentally observed are correctly predicted with our approach. The effect of the adopted quantum-chemical model (DFT exchange-correlation functional/basis set) for the electronic structure calculations on the computed spectra is discussed and found to be significant, which suggests some special care is needed for the analysis of subtle spectral features.
Extending Molecular Dynamics with Dipolar NMR Tensors as Constraints to Chiral Phosphorus Compounds

Abstract:Molecular Dynamics with Orientational Constraints (MDOC) simulations use NMR parameters, such as dipolar couplings, as orientational tensorial constraints in the stereochemical analysis of small molecules. We applied residual dipolar couplings (RDCs) to MDOC simulations of model phosphorus molecules with variable molecular flexibility. For rigid molecules 1 and 2, RDC-aided MDOC analysis enabled us to determine relative configurations after including 3JH-H couplings as additional constraints, thereby significantly improving the results (1-SR determined by 96%, 1-RR by 97%, 2-RS by 85% and 2-RR by 72% probability). The most flexible molecules 3 provided only unilateral results, determining 3-SR with an 80% probability. The 3-RR results were inconclusive due to the critical P-C1 outlier, connecting the P-stereocentre with the menthol moiety. Overall, the 31P RDC-aided MDOC analyses shed light on relative configurations and conformational equilibria of molecules with varying degrees of flexibility.

Dipolar spin-spin coupling as an auxiliary tool for the structure determination of small isolated molecules

Abstract:The "gold standard" for obtaining accurate equilibrium structures is the so-called semi-experimental (SE) approach, which exploits the structural information contained in rotational constants. Within the SE approach, ground-state rotational constants-accurately obtained from high-resolution spectroscopic studies-are computationally corrected in order to remove vibrational effects. The resulting SE equilibrium rotational constants for a significant set of isotopic species allow for retrieving a unique set of equilibrium bond lengths and angles for the molecule under consideration. However, in some cases, the lack of isotopic substitution hampers or even prevents a rigorous and complete structure determination. In this perspective, we introduce the use of dipolar spin-spin coupling constants as an additional source of structural information in support of the standard SE approach. As a proof-of-concept, we tested this new strategy on some prototypical species, such as water, ammonia, phosphine, and their fluorinated counterparts. Our results indicate that-even when the molecular structure can be obtained from a large set of isotopic rotational constants-the use of dipolar spin-spin coupling constants guarantees a better accuracy and reduces the correlations among the geometrical parameters. Moreover, we point out that our approach offers the possibility to fully derive the molecular structure of PF3, a species for which any isotopic substitution is not possible.

Abstract:An experimental approach in conducting NMR measurements at supercritical parameters of state is discussed. A novel design of the high-pressure NMR cell was developed which allowed eliminating the field inhomogeneity and, thus, increasing the sensitivity of the experiment at the supercritical state. Abstract:1H-1H coupling constants are one of the primary sources of information for NMR structural analysis. Several selective 2DJ experiments have been proposed that allow their individual measurement at pure shift resolution. However, all these experiments fail in the not uncommon case when coupled protons have very close chemical shifts. Firstly, the coupling between protons with overlapping multiplets is inaccessible due to the inability of a frequency-selective pulse to invert just one of them. Secondly, the strong coupling condition affects the accuracy of coupling measurements involving third spins. These shortcomings impose a limit on the effectiveness of state-of-the-art experiments, such as G-SERF or PSYCHEDELIC. Here, we introduce two new and complementary selective 2DJ experiments that we coin SERFBIRD and SATASERF. These experiments overcome the aforementioned issues by utilizing the 13C satellite signals at natural isotope abundance, which resolve the chemical shift degeneracy. We demonstrate the utility of these experiments on the tetrasaccharide stachyose and the challenging case of norcamphor, for the latter achieving measurement of all JHH couplings while only few were accessible with PSYCHEDELIC. The new experiments are applicable to any organic compound and will prove valuable for configurational and conformational analyses.

Perturbative spin-orbit couplings for the simulation of extended framework materials

Abstract:A comprehensive description of photo-chemical processes in materials, comprising spin-forbidden processes such as intersystem crossing and phosphorescence, implies to take into account spin-orbit coupling. We present an efficient implementation of a perturbative spin-orbit coupling correction for the Tamm-Dancoff approximation of linear-response time-dependent density functional theory within a mixed Gaussian and plane waves framework relying on spin-orbit coupling corrected pseudopotentials. The implementation is validated for a benchmark set of small aromatic molecules, with overall mean errors in excitation energies and spin-orbit coupling matrix elements being in the range of 0.1 - 0.6 eV and 1.0 to 13.6 cm−1 in comparison to density functional theory and density functional theory multi-reference configuration interaction reference results. Computational timings are given for a bismuth-containing metal-organic framework.

Abstract:We present a new concept for homonuclear dipolar recoupling in magic-angle-spinning (MAS) solid-state NMR experiments which avoids the problem of dipolar truncation. This is accomplished through the introduction of a new NMR pulse sequence design principle: the triple oscillating field technique. We demonstrate this technique as an efficient means to accomplish broadband dipolar recoupling of homonuclear spins, while decoupling heteronuclear dipolar couplings and anisotropic chemicals shifts and retaining influence from isotropic chemical shifts. In this manner, it possible to synthesize Ising interactions in homonuclear spin networks and thereby avoid dipolar truncation - a serious problem essentially all previous homonuclear dipolar recoupling experiments suffer from. Combination of this recoupling concept with rotor assisted dipolar refocusing enables easy readout of internuclear distances through comparison with analytical Fresnel curves. This forms the basis for a new class of solid-state NMR experiments with potential for structure analysis of uniformly carbon labelled proteins through accurate measurement of {13}C-{13}C internuclear distances. The concept is demonstrated experimentally by measurement of C_alpha-C', C_\beta-C', and C_\gamma-C' internuclear distances in powder samples of the amino acids \textit{L}-alanine and \textit{L}-threonine.
