Abstract:Point mutations of dehaloperoxidase-hemoglobin A (DHP A) that affect the surface charge have been prepared to study the interaction between DHP A with its substrate 2,4,6-trichlorophenol (TCP). Kinetic studies of these surface mutations showed a correlation, in which the more positively charged mutants have increased catalytic efficiency compared with wild type DHP A. As a result, the hypothesis of this study is that there is a global electrostatic interaction between DHP A and TCP. The electrostatic nature of substrate binding was further confirmed by the result that kinetic assays of DHP A were affected by ionic strength. Furthermore, isoelectric focusing (IEF) gel study showed that the pI-6.8 for DHP A, which indicates that DHP A has a slight negative charge pH 7, consistent with the kinetic observations.

Abstract:What happens inside an enzyme's active site to allow slow and difficult chemical reactions to occur so rapidly? This question has occupied biochemists' attention for a long time. Computer models of increasing sophistication have predicted an important role for electrostatic interactions in enzymatic reactions, yet this hypothesis has proved vexingly difficult to test experimentally. Recent experiments utilizing the vibrational Stark effect make it possible to measure the electric field a substrate molecule experiences when bound inside its enzyme's active site. These experiments have provided compelling evidence supporting a major electrostatic contribution to enzymatic catalysis. Here, we review these results and develop a simple model for electrostatic catalysis that enables us to incorporate disparate concepts introduced by many investigators to describe how enzymes work into a more unified framework stressing the importance of electric fields at the active site.

Investigating the Non-Electrostatic Component of Substrate Positioning Dynamics

Abstract:Substrate positioning dynamics (SPD) orients the substrate to reactive conformations in the active site, accelerating enzymatic reactions. However, it remains unknown whether SPD effects originate primarily from electrostatic perturbation inside the enzyme or can independently mediate catalysis with a significant non-electrostatic component. Here we investigated how the non-electrostatic component of SPD affects transition state stabilization. Using high-throughput enzyme modeling, we selected Kemp eliminase variants with similar electrostatics inside the enzyme but significantly different SPD. The kinetic parameters of these selected mutants were experimentally characterized. We observed a valley-shaped, two-segment linear correlation between the TS stabilization free energy (converted from kinetic parameters) and an index used to quantify SPD. Favorable SPD was observed for a distal mutant R154W, leading to the lowest activation free energy among the mutants tested. R154W involves an increased proportion of reactive conformations. These results indicate the contribution of the non-electrostatic component of SPD to mediating enzyme catalytic efficiency.

Abstract:Upon adsorbing on a solid-state substrate, water-soluble proteins are prone to denaturation and deterioration of their functions due to the conformation change. The surface electric field of a conductive substrate is one of the important factors that influence the character of adsorbed proteins. In this work, a 3D macroporous gold electrode has been prepared and served as the working electrode to study the influence of surface electric field on the adsorption kinetics and conformation of the adsorbed cytochrome c (cyt-c) with the help of electrochemical, in situ electrochemical IR spectroscopic, atomic force microscopic, and contact angle measurements. The external electric field creates excess surface charge which can manipulate the adsorption rate of proteins on the substrate by the enhanced electrostatic interactions between the electrode and protein patches by coupling with complementary charges. The amount of immobilized cyt-c with electrochemical activity on the 3D macroporous gold electrode showed a minimum at potential of zero charge (PZC) and it increased with increasing net excess surface charge. Higher electric field could influence the conformation and the corresponding properties such as direct electrochemistry, bioactivity, and surface character of the adsorbed cyt-c molecules. However, high external electric field leads to damage of the protein secondary structure. This study provides fundamentals for the fabrication of biomolecular devices, biosensors, and biofuel cells through electrostatic interactions. Figure Two cases are illustrated for the protein immobilized on electrode surfaces: a retention of protein structure under moderate excess surface charge, b denaturation and conformation change of proteins adsorbed at high excess surface charge, e.g., due to the higher external electric field.

Abstract:Electrostatic effects induced by oriented electric fields are common in natural enzymatic systems and have been shown to be a novel, clean, and effective "reagent"in single-molecule reactions and at electrochemical interfaces. Single-atom catalysts have the advantage of atomically precise active sites that can structurally mimic bioenzymes and therefore, in principle, could benefit from electric field regulation by localized electrostatic effects. This would be one step further toward the popular concept of artificial "nanozymes."Recently, electrostatic polarization in single-atom catalysis has been experimentally demonstrated to create significant impacts on electrocatalytic processes in a dynamic, precise, and quantitative manner. These findings are encouraging the exploration of mechanism and applications of electrostatic modulation in electrocatalytic sustainable chemistry and green energy technologies. In this perspective, we introduce the origin of electric fields, summarize the methods to regulate the electrostatic polarization behavior in single-atom catalysis, and give a brief outlook on this emerging and promising area of research.
Probing the Interaction Induced Conformation Transitions in Acid Phosphatase with Cobalt Ferrite Nanoparticles: Relation to Inhibition and Bio-Activity of Chlorella Vulgaris Acid Phosphatase.

Abstract:The present study explored the interaction and kinetics of cobalt ferrite nanoparticles (NPs) with acid phosphatase (ACP) by utilizing diverse range of spectroscopic techniques. The results corroborate, the CoFe2O4 NPs cause fluorescence quenching in ACP by static quenching mechanism. The negative values of van't Hoff thermodynamic expressions (Delta H= -0.3293 J mol(-1)K(-1) and Delta G= -3.960 kJ mol(-1)K(-1)) corroborate the spontaneity and exothermic nature of static quenching. The positive value of Delta S (13.2893 J mol(-1)K(-1)) corroborate that major contributors of higher and stronger binding affinity among CoFe2O4 NPs with ACP were electrostatic. In addition, FTIR, UV-CD, UV-vis spectroscopy and three dimensional fluorescence (3D) techniques confirmed that CoFe2O4 NPs binding induces microenvironment perturbations leading to secondary and tertiary conformation changes in ACP to a great extent. Furthermore, synchronous fluorescence spectroscopy (SFS) affirmed the comparatively significant changes in microenvironment around tryptophan (Trp) residue by CoFe2O4 NPs. The effect of CoFe2O4 NPs on the activation kinetics of ACP was further examined in Chlorella vulgaris. Apparent Michaelis constant (Km) values of 0.57 and 26.5 mM with activation energy values of 0.538 and 3.428 kj mol(-1) were determined without and with 200 mu M CoFe2O4 NPs. Apparent V-max value of -7 Umml(-1) corroborate that enzyme active sites were completely captured by the NPs leaving no space for the substrate. The results confirmed that CoFe2O4 NPs ceased the activity by unfolding of ACP enzyme. This suggests CoFe2O4 NPs perturbed the enzyme activity by transitions in conformation and hence the metabolic activity of ACP. This study provides the pavement for novel and simple approach of using sensitive biomarkers for sensing NPs in environment. (C) 2016 Elsevier B.V. All rights reserved.
Protonation effects in protein-ligand complexes - a case study of endothiapepsin and pepstatin A with computational and experimental methods

Abstract:Protonation states serve as an essential molecular recognition motif for biological processes. Their correct consideration is key to successful drug design campaigns, since chemoinformatic tools usually deal with default protonation states of ligands and proteins and miss atypical protonation states. The protonation pattern for the Endothiapepsin/PepstatinA (EP/pepA) complex is investigated using different dry lab and wet lab techniques. ITC experiments revealed an uptake of more than one mole of protons upon pepA binding to EP. Since these experiments were performed at physiological conditions (and not at pH=4 at which a large variety of crystal structures is available), a novel crystal structure at pH=7.6 was determined. This crystal structure showed that only modest structural changes occur upon increasing the pH value. This lead to computational studies to reveal the exact location of the protonation event. Both computational studies could reveal a significant pKa shift resulting in non-default protonation state and that the catalytic dyad is responsible for the uptake of protons. This study shows that assessing protonation states for two separate systems (protein and ligand) might result in the incorrect assignment of protonation states and hence incorrect calculation of binding energy.

Extreme electric fields power catalysis in the active site of ketosteroid isomerase

Abstract:Enzymes use protein architecture to impose specific electrostatic fields onto their bound substrates, but the magnitude and catalytic effect of these electric fields have proven difficult to quantify with standard experimental approaches. Using vibrational Stark effect spectroscopy, we found that the active site of the enzyme ketosteroid isomerase (KSI) exerts an extremely large electric field onto the C=O chemical bond that undergoes a charge rearrangement in KSI's rate-determining step. Moreover, we found that the magnitude of the electric field exerted by the active site strongly correlates with the enzyme's catalytic rate enhancement, enabling us to quantify the fraction of the catalytic effect that is electrostatic in origin. The measurements described here may help explain the role of electrostatics in many other enzymes and biomolecular systems.
pH-dependent Electrostatic Interactions between Enzymes and Nanoparticles in Pickering Emulsions - Influence on Activity and Droplet Size

Abstract:Pickering emulsions (PE) are liquid-liquid systems that are stabilized by solid (nano)particles at the fluid interface. They offer higher stability, easier separation and lower toxicity compared to classical emulsions stabilized by surfactants. Common applications range from food science to drug delivery. In the last decade they have become of more interest in the field of multiphasic biocatalysis. First, this study aims to present the influence of pH, salt strength and particle charge on enzyme activity. The different behaviour of two lipases (CaLA and CRL) is shown. While the activity optimum of CaLA changed from pH 6.5 to pH 5 by applying particles with negative instead of positive surface charge, the CRL activity optimum stayed at pH 5 - 5.5. This enables particle charge as an additional parameter to optimize biocatalytic reactions in PEs. Second, the resulting drop sizes were measured to elucidate further interactions between the enzymes and particles in PEs. Drop sizes in PEs prepared with CaLA were not influenced by pH, but increased for positively and decreased for negatively charged particles upon the addition of CaLA. Electrostatic attraction between particles and CRL increased the droplet diameter from 10 μm up to 30 μm and therefore destabilized the PE for both particle types.

Abstract:The intrinsic structural complexity of proteins makes it hard to identify the contributions of each noncovalent interaction behind the remarkable rate accelerations of enzymes. Coulombic forces are evidently primary, but despite developments in artificial nanoreactor design, a picture of the extent to which these can contribute has not been forthcoming. Here we report on two supramolecular capsules that possess structurally identical inner-spaces that differ in the electrostatic potential (EP) field that envelops them: one positive and one negative. This architecture means that only changes in the EP field influence the chemical properties of encapsulated species. We quantify these influences via acidity and rates of cyclization measurements for encapsulated guests, and we confirm the primary role of Coulombic forces with a simple mathematical model approximating the capsules as Born spheres within a continuum dielectric. These results reveal the reaction rate accelerations possible under Coulombic control and highlight important design criteria for nanoreactors.

Abstract:Resveratrol (RES) is a non-flavonoid polyphenols found in many plants, such as Vitaceae and Liliaceae. It is a natural active substance with variety biological and pharmacological functions and widely used in food and pharmaceutical field. Studies have shown that polyphenols had an interaction with digestive enzymes (such as pepsin, trypsin, etc. ) in the process of digestion and absorption of organisms, resulting in changes in the biological activity of polyphenols and digestive enzymes and affecting the digestion and absorption of polyphenols and other nutrients. However, the mechanism of interaction between RES and pepsin (PEP) has rarely been reported. The attempt of this paper was to investigate the binding characteristics between RES and PEP at different temperatures by fluorescence spectroscopy, UV-Vis absorption spectroscopy, infrared spectroscopy (FT-IR) and molecular modeling technique. The experimental results provided important information for elucidating the action mechanism of RES and PEP. Fluorescence data revealed that the fluorescence intensity of PEP decreased regularly with the increase of RES concentration, indicating that RES had a fluorescence quenching effect on PEP. After RES was added, the UV-vis spectra of PEP changed significantly. The K-q value (the minimum quenching rate constant) at different temperatures were all much larger than 2. 0 X 10(10) L . mol(-1)s(-1) (the maximum diffusion collision constant of the quenching agent on biological macromolecules). Moreover, Stern-Volmer quenching constant (K-sv) gradually decreased with the increase in temperature. These results verified quenching mode between PEP and RES to be static. The value of the stoichiometric binding number approximately equals 1, suggesting that one molecule of RES combined with one molecule of PEP. The thermodynamic parameters indicated that RES could spontaneously bind with pepsin mainly through the hydrogen bonds and Van der Waals forces. Synchronous fluorescence and three-dimensional fluorescence results provided data concerning conformational and some micro-environmental changes of pepsin. According to the results from FTIR analyses of PEP, the content of p-sheet increased accompanying with significantly decrease of crhelix, and no obvious change of p-turn and random coil upon binding with RES. The presence of RES loosened the skeleton of pepsin. These secondary structure changes might lead to changes of the physiological function of pepsin, such as the enzyme activity. Finally, molecular docking further suggested that RES molecule binded within the active pocket of PEP mainly via the van der Waals forces and hydrogen bonds. There were the van der Waals forces between RES and residues Asp-32, Gly-34, Ser-35, Asn-37, Tyr-75, Gly-76, Thr-77, Ile-128, Ala-130 and Gly-217 of PEP, super conjugation between RES and residues Ile-128 and Asp-215 of PEP, and hydrogen bonds between RES and Ser-36, Asn-37, Ile-128 and Thr-218 of PEP. Various forces make RES and PEP form a more stable complex.
Exposing the role of pre-association in interfacial proton-coupled electron transfer

Abstract:Interfacial proton-coupled electron transfer (I-PCET) reactions are typically viewed as single elementary reaction steps even though analogous solution-phase reactivity is known to require pre-association of proton donor and acceptor. Herein, we examine the role of pre-association in I-PCET to a molecularly well-defined graphite-conjugated carboxylic acid (GC-COOH) surface site. We quantify electrolyte proton activity and I PCET kinetics in acidic, acetate buffered, and alkaline electrolytes as a function of NaClO4 concentration, ranging from 1 mole kg−1 to 17 mole kg−1. Upon accounting for the previously measured proton activity dependence of I-PCET kinetics to GC-COOH, we find that rate of I-PCET is systematically attenuated by factors of 4.3 and 4.6 over this range of NaClO4 concentration in acidic and acetate buffered media, respectively. In contrast, the rate of I-PCET remains unchanged within error across NaClO4 concentration in alkaline electrolyte. Based on these observations, we propose a multiple-step model for I-PCET in acidic media that invokes quasi-equilibrated displacement of Na+ from the interface to form hydrogen-bonded pre-association complexes prior to rate-limiting concerted proton-electron transfer. Increased NaClO4 concentration is invoked to increase Na+ activity in the bulk vs the interface, inhibiting pre-association complex formation and the overall I-PCET rate. These studies emphasize the non-innocent role of support electrolyte species and expose the key role of pre-association equilibria in I-PCET mechanisms. The work also suggests that control over pre-association equilibria could be used as an additional handle for tailoring the kinetics of interfacial ion transfer reactions.

Abstract:A verified mechanism of adsorption-immobilized enzymatic reactor for enhanced proteolysis is presented. Silica microbeads coated with poly (diallyldimethylammonium chloride) (PDDA) or poly (styrene sulfonate) (PSS) were used to trap trypsin and proteins on the surface through electrostatic interactions in order to improve digestion efficiency. Charge states measured by zeta-potentials showed their positively and negatively charged respectively. We found that high proteolytic efficiency could be achieved only if both proteases and proteins were adsorbed by materials. Once the proteins and proteases were confined together in a nanoscopic area, the enrichment of the substrate could lead to a high performance proteolytic effect. Electrostatic interactions were considered as the predominant adsorption factor rather than hydrophilic/hydrophobic interactions. In less than 5 min, in the presence of PSS-coated silica beads, 10 peptides digested from positively-charged cytochrome C were detected by matrix-assisted laser desorption/ionization mass spectrometry (MALDI-TOF), with the high sequence coverage up to 63%, while using PDDA-coated silica beads or conventional in-solution digestion yielded only 5 detectable peptides and 39% sequence coverage was obtained. Ovalbumin seemed incompatible with any kind of charged-material-aided tryptic digestion. The mechanism of adsorption-immobilized enzymatic processes has also been studied in detail. The adsorption equilibrium was proven to be attained in less than one minute, and the proteolytic procedure was regarded as the rate-determining step. This study provides a reasonable mechanism for an adsorption-material catalyzed proteolytic procedure and a promising guideline for designing the next generation of high-performance enzymatic reactors.

Abstract:Tuning electrolyte properties is a well‐established strategy to improve electrocatalytic activity and selectivity, though debates continue regarding the impact of different electrolyte components on reactions. This review briefly examines these discussions and explores the kinetic modeling of solvent effects, aiming to establish a strong correlation between electrolyte structure and reactivity. Comprehensive Summary Tuning electrolyte properties is a widely recognized strategy to enhance activity and selectivity in electrocatalysis, drawing increasing attention in this domain. Despite extensive experimental and theoretical studies, debates persist about how various electrolyte components influence electrocatalytic reactions. We offer a concise review focusing on current discussions, especially the contentious roles of cations. This article further examines how different factors affect the interfacial solvent structure, particularly the hydrogen‐bonding network, and delves into the microscopic kinetics of electron and proton‐coupled electron transfer. We also discuss the overarching influence of solvents from a kinetic modeling perspective, aiming to develop a robust correlation between electrolyte structure and reactivity. Lastly, we summarize ongoing research challenges and suggest potential directions for future studies on electrolyte effects in electrocatalysis. Key Scientists In 1956, Marcus theory was developed to describe the mechanism of outer‐sphere electron transfer (OS‐ET). In 1992, Nocera et al. directly measured proton‐coupled electron transfer (PCET) kinetics for the first time, and their subsequent research in 1995 investigated the effects of proton motion on electron transfer (ET) kinetics. In 1999 and 2000, Hammes‐schiffer et al. developed the multistate continuum theory for multiple charge reactions and deduced the rate expressions for nonadiabatic PCET reactions in solution, laying the theoretical foundation for the analysis of PCET kinetics in electrochemical processes. In 2006, Saveant et al. verified the concerted proton and electron transfer (CPET) mechanism in the oxidation of phenols coupled with intramolecular amine‐driven proton transfer (PT). Their subsequent work in 2008 reported the pH‐dependent pathways of electrochemical oxidation of phenols. Electrolyte effects in electrocatalysis have gained emphasis in recent years. In 2009, Markovic's pioneering work proposed non‐covalent interactions between hydrated alkaline cations and adsorbed OH species in oxygen reduction reaction (ORR)/hydrogen oxidation reaction (HOR). In 2011, Markovic et al. significantly enhanced hydrogen evolution reaction (HER) activity in alkaline solution by improving water dissociation, which was assumed to dominate the sluggish HER kinetics in such media. In comparation, Yan et al. applied hydrogen binding energy (HBE) theory in 2015 to explain the pH‐dependent HER/HOR activity. Cations play a significant role in regulating the selectivity and activity of carbon dioxide reduction (CO2RR). In 2016 and 2017, Karen Chan et al. introduced the electric field generated by solvated cations to explain the cation effects on electrochemical CO2RR. Conversely, in 2021, Koper et al. suggested that short‐range electrostatic interactions between partially desolvated metal cations and CO2 stabilized CO2 and promoted CO2RR. Recent researches have combined the exploration of the electrical double layer (EDL) structure with theoretical analysis of PCET kinetics. In 2019, Huang et al. developed a microscopic Hamiltonian model to quantitatively understand the sluggish hydrogen electrocatalysis in alkaline media. In 2021, two meticulous studies from Shao‐Horn's group analyzed the effects of cations on reorganization energy and the impacts of hydrogen bonds between proton donors and acceptors on proton tunneling kinetics, respectively. Electrolyte effects on proton transport process were researched in recent years. In 2022, Hu et al. and Chen et al. proposed that the cation‐induced electric field distribution and pH‐dependent hydrogen bonding network connectivity played essential roles in proton transport, separately.

A molecular-level mechanistic framework for interfacial proton-coupled electron transfer kinetics

Abstract:Electrochemical proton-coupled electron transfer (PCET) reactions can proceed via an outer-sphere electron transfer to solution (OS-PCET) or through an inner-sphere mechanism by interfacial polarization of surface-bound active sites (I-PCET). Although OS-PCET has been extensively studied with molecular insight, the inherent heterogeneity of surfaces impedes molecular-level understanding of I-PCET. Herein we employ graphite-conjugated carboxylic acids (GC-COOH) as molecularly well-defined hosts of I-PCET to isolate the intrinsic kinetics of I-PCET. We measure I-PCET rates across the entire pH range, uncovering a V-shaped pH-dependence that lacks the pH-independent regions characteristic of OS-PCET. Accordingly, we develop a mechanistic model for I-PCET that invokes concerted PCET involving hydronium/water or water/hydroxide donor/acceptor pairs, capturing the entire dataset with only four adjustable parameters. We find that I-PCET is fourfold faster with hydronium/water than water/hydroxide, while both reactions display similarly high charge transfer coefficients, indicating late proton transfer transition states. These studies highlight the key mechanistic distinctions between I-PCET and OS-PCET, providing a framework for understanding and modelling more complex multistep I-PCET reactions critical to energy conversion and catalysis.

Abstract:Mixing of oppositely charged polyelectrolytes can result in phase separation into a polymer-poor supernatant and a polymer-rich polyelectrolyte complex (PEC). We present a new coarse-grained model for the Grand-reaction method that enables us to determine the composition of the coexisting phases in a broad range of pH and salt concentrations. We validate the model by comparing it to recent simulations and experimental studies, as well as our own experiments on poly(acrylic acid)/poly(allylamine hydrochloride) complexes. The simulations using our model predict that monovalent ions partition approximately equally between both phases, whereas divalent ones accumulate in the PEC phase. On a semiquantitative level, these results agree with our own experiments, as well as with other experiments and simulations in the literature. In the sequel, we use the model to study the partitioning of a weak diprotic acid at various pH values of the supernatant. Our results show that the ionization of the acid is enhanced in the PEC phase, resulting in its preferential accumulation in this phase, which monotonically increases with the pH. Currently, this effect is still waiting to be confirmed experimentally. We explore how the model parameters (particle size, charge density, permittivity, and solvent quality) affect the measured partition coefficients, showing that fine-tuning of these parameters can make the agreement with the experiments almost quantitative. Nevertheless, our results show that charge regulation in multivalent solutes can potentially be exploited in engineering the partitioning of charged molecules in PEC-based systems at various pH values.

Abstract:The effective charge of a rigid polyelectrolyte (PE) approaching an oppositely charged surface is studied. The cases of a weak (annealed) and strongly charged PE with condensed counterions (such as DNA) are discussed. In the most interesting case of the adsorption onto a substrate of low dielectric constant (such as a lipid membrane or a mica sheet) the condensed counterions are not always released as the PE approaches the substrate, because of the major importance of the image charge effect. For the adsorption onto a surface with freely moving charges, the image charge effect becomes less important and full release is often expected.
