Abstract:This paper reports a strategy for DNA self-assembly. Cross-over-based DNA nanomotifs are held together by T-junctions Instead of commonly used sticky-end cohesion. We have demonstrated this strategy by assembling a DNA tetrahedron, an octahedron, and an icosahedron. The resulting DNA polyhedra contain out-pointing, short DNA hairpin spikes. These hairpins are well-structured relative to the polyhedra core and provide potential locations for introduction of functional chemicals such as proteins and gold nanoparticles. The T-linked DNA polyhedra have been characterized by polyacrylamide gel electrophoresis, atomic force microscopy, and dynamic light scattering.

Abstract:Two complementary strategies have been developed to control the face geometry during the self-assembly of DNA polyhedra from branched DNA nanomotifs (tiles). In these approaches, any two interacting tiles are not equivalent in terms of either sequence or orientation; thus, each face must contain an even number of tiles. As a demonstration, DNA cubes, whose each face contains four tiles, have been assembled through these approaches.

Abstract:Supramolecular structures A variety of patterned materials and nanostructures have been made from DNA, by exploiting its programmability to control molecular interactions. But making larger, more complex three-dimensional structures with current fabrication methods would require hundreds of unique DNA strands, an impractical proposition. Help is at hand. A team from Purdue University has developed a modular approach that can be likened to a DNA equivalent of Lego bricks. A few DNA molecules are programmed to fold into a basic structural unit, with four, twenty or sixty copies of that unit then assembling according to reaction conditions into tetrahedra, dodecahedra or buckyballs, respectively. Other complex structures should also be accessible using this strategy.

Abstract:The DNA tensegrity triangle is known to reliably self-assemble into a 3D rhombohedral crystalline lattice via sticky-end cohesion. Here, the library of accessible motifs is expanded through covalent extensions of intertriangle regions and sticky-end-coordinated linkages of adjacent triangles with double helical segments using both geometrically symmetric and asymmetric configurations. The molecular structures of 18 self-assembled architectures at resolutions of 3.32-9.32 Å are reported; the observed cell dimensions, cavity sizes, and cross-sectional areas agree with theoretical expectations. These data demonstrate that fine control over triclinic and rhombohedral crystal parameters and the customizability of more complex 3D DNA lattices are attainable via rational design. It is anticipated that augmented DNA architectures may be fine-tuned for the self-assembly of designer nanocages, guest-host complexes, and proscriptive 3D nanomaterials, as originally envisioned. Finally, designer asymmetric crystalline building blocks can be seen as a first step toward controlling and encoding information in three dimensions.

Abstract:This paper describes our recent efforts on the self-assembly of three-dimensional (3D) DNA nanostructures from DNA star motifs (tiles). DNA star motifs are a family of DNA nanostructures with 3, 4, 5, or 6 branches; they are named as 3-, 4-, 5-, 6-point-star motifs, respectively. Such motifs are programmed to further assemble into nanocages (regular polyhedra or irregular nanocapsules) with diameters ranging from 20 nm to 2 microm. Among them, DNA nanocages derived from 3-point-star motif consists of a group of regular polyhedra: tetrahedra, hexahedra (or cubes), dodecahedra and buckyballs (containing 4, 8, 20, and 60 units of the 3-point-star motif, respectively). An icosahedron consists of twelve 5-point-star motifs and is similar to the shapes of spherical viruses. 6-point-star motifs can not assemble into regular polyhedra; instead, some sphere-like or irregular cages with diameters about 1-2 microm will form. Similar large cages can also assemble from the 5-point-star motif when the DNA concentrations are higher than those for assembling regular icosahedra. In our study, we have identified several important factors for assembly of well-defined 3D nanostructures, including the concentration, the flexibility, and the arm length of the DNA tiles and the association strength between the DNA tiles.

Abstract:As an advanced structural material, DNA has been widely exploited to construct a variety of elegant but powerful DNA geometric polyhedrons (DNA-GPs). The high programmability, good biocompatibility and diverse functionalization approaches, combined with stable frames and hollow interiors, have conferred vast opportunities in multiple interdisciplinary research. Herein, we one by one review recent progress in the assembly strategy studies of different DNA-GPs. Moreover, many applications are highlighted to elucidate the development in biosensing and drug delivery, and explore great potentials for frame-based organization, dynamic DNA devices, as well as cargo encapsulation and controlled release.

Abstract:DNA dendrimers have achieved increasing attention recently. Previously reported DNA dendrimers used Y-DNA as monomers. Tetrahedron DNA is a rigid tetrahedral cage made of DNA. Herein, we use tetrahedron DNA as monomers to prepare tetrahedron DNA dendrimers. The prepared tetrahedron DNA dendrimers have larger size compared with those made of Y-DNA. In addition, thanks to the central cavity of tetrahedron DNA monomers, some nanoscale structures (e.g., gold nanoparticles) can be encapsulated within tetrahedron DNA monomers. Tetrahedron DNA encapsulated with gold nanoparticles can be further assembled into dendrimers, guiding gold nanoparticles into clusters.

Abstract:Earlier studies in DNA self-assembly have foretold the feasibility of building addressable nanostructures with multi-stranded motifs, which is fully validated in this study. In realizing this feasibility in DNA nanotechnology, a diversified set of motifs of modified domain lengths is extended from a classic type. The length of sticky ends can be adjusted to form different dihedral angles between the matching motifs, which corresponds to different connecting patterns. Moreover, the length of rigidity core can also be tuned to result in different dihedral angles between the component helices of a certain motif therefore different numbers of component helices. The extended set of motifs is used for self-assembly of complex one dimensional, two dimensional and three dimensional structures.
A Replicable Tetrahedral Nanostructure Self-Assembled from A Single Dna Strand

Abstract:We report the design and construction of a nanometer-sized tetrahedron from a single strand of DNA that is 286 nucleotides long. The formation of the tetrahedron was verified by restriction enzyme digestion, Ferguson analysis, and atomic force microscopy (AFM) imaging. We further demonstrate that synthesis of the tetrahedron can be easily scaled up through in vivo replication using standard molecular cloning techniques. We found that the in vivo replication efficiency of the tetrahedron is significantly higher in comparison to in vitro replication using rolling-circle amplification (RCA). Our results suggest that it is now possible to design and replicate increasingly complex, single-stranded DNA nanostructures in vivo.

Abstract:Molecular self-assembly is a promising approach to the preparation of nanostructures. DNA, in particular, shows great potential to be a superb molecular system. Synthetic DNA molecules have been programmed to assemble into a wide range of nanostructures. It is generally believed that rigidities of DNA nanomotifs (tiles) are essential for programmable self-assembly of well defined nanostructures. Recently, we have shown that adequate conformational flexibility could be exploited for assembling 3D objects, including tetrahedra, dodecahedra, and buckyballs, out of DNA three-point star motifs. In the current study, we have integrated tensegrity principle into this concept to assemble well defined, complex nanostructures in both 2D and 3D. Asymmetric five-point-star motif (tile) has been designed to assemble into icosahedra or large nanocages depending on the concentration and flexibility of the DNA tiles. In both cases, the DNA tiles exhibit significant flexibilities and undergo substantial conformational changes, either symmetrically bending out of the plane or asymmetrically bending in the plane. In contrast to the complicated natures of the assembled structures, the approach presented here is simple and only requires three different component DNA strands. These results demonstrate that conformational flexibility could be explored to generate complex DNA nanostructures. The basic concept might be further extended to other biomacromolecular systems, such as RNA and proteins.

Abstract:DNA-silica complex (DSC) mesocrystals have been synthesized by the self-assembly of DNA as template, N-trimethoxysilylpropyl-N,N,N-trimethylammonium chloride (TMAPS) as costructure directing agent (CSDA), and tetraethyl orthosilicate (TEOS) as the silica source. A full-scale synthesis-field diagram of DSCs has been constructed, and fibrous products, two-dimensional (2D)-hexagonal p6mm, and 2D-square p4mm platelets have been obtained by varying the synthetic conditions. The rare 2D-square structure possessed an inconsistent hexagonal morphology and appeared as the dominant mesostructure. The combination of X-ray diffraction patterns, scanning electron microscopy images, and high-resolution transmission electron microscopy images provided visible evidence for the mesostructural constructions of the 2D-square symmetry that transformed from the 2D-hexagonal symmetry. The driving force for this transformation seems to be the polymerization of the silica species during synthesis, which caused a decrease in the negative charge density from the silicate network. This led to close interactions of the opposing charges along the DNA DNA interface upon quaternary ammonium phosphate electrostatic "zippers" to facilitate the formation of the 2D-square lattice.

Abstract:Self-assembled supramolecular DNA tetrahedra composed of programmed sequence-engineered complementary base-paired strands represent elusive nanostructures having key contributions to the development and diverse applications of DNA nanotechnology. By appropriate engineering of the strands, DNA tetrahedra of tuneable sizes and chemical functionalities were designed. Programmed functionalities for diverse applications were integrated into tetrahedra structures including sequence-specific recognition strands (aptamers), catalytic DNAzymes, nanoparticles, proteins, or fluorophore. The article presents a comprehensive review addressing methods to assemble and characterize the DNA tetrahedra nanostructures, and diverse applications of DNA tetrahedra framework are discussed. Topics being addressed include the application of structurally functionalized DNA tetrahedra nanostructure for the assembly of diverse optical or electrochemical sensing platforms and functionalized intracellular sensing and imaging modules. In addition, the triggered reconfiguration of DNA tetrahedra nanostructures and dynamic networks and circuits emulating biological transformations are introduced. Moreover, the functionalization of DNA tetrahedra frameworks with nanoparticles provides building units for the assembly of optical devices and for the programmed crystallization of nanoparticle superlattices. Finally, diverse applications of DNA tetrahedra in the field of nanomedicine are addressed. These include the DNA tetrahedra assisted permeation of nanocarriers into cells for imaging, controlled drug release, active chemodynamic/photodynamic treatment of target tissues, and regenerative medicine.

Abstract:Wireframe, polyhedral, supramolecular complexes made of DNA have uniform sizes, defined three‐dimensional shapes, porous facets, hollow interiors, good biocompatibilities, and chemical functionalizability. They confer great potentials in bottom‐up nanoengineering towards various applications. In this review, we summarize recent advances in the rational design and programmed assembly of DNA wireframe polyhedra. Their assembly is based on three distinctively different strategies: individual strands‐based assembly, tile‐based assembly, and scaffolded DNA origami. Applications of these polyhedral structures in templated nanomaterial assembly and in‐vivo cargo delivery are discussed. In the future, expanding the structural complexity and exploring their applications, especially in nanomaterials science and biomedicines, should be a primary focus of this rapidly developing and evolving activity of structural DNA nanotechnology.

Abstract:DNA nanostructures with increasing complexity have showcased the power of programmable self-assembly from DNA strands. At the nascent stage of the field, a variety of small branched objects consisting of a few DNA strands were created. Since then, a quantum leap of complexity has been achieved by a scaffolded 'origami' approach and a scaffold-free approach using single-stranded tiles/bricks-creating fully addressable two-dimensional and three-dimensional DNA nanostructures designed on densely packed lattices. Recently, wireframe architectures have been applied to the DNA origami method to construct complex structures. Here, revisiting the original wireframe framework entirely made of short synthetic strands, we demonstrate a design paradigm that circumvents the sophisticated routing and size limitations intrinsic to the scaffold strand in DNA origami. Under this highly versatile self-assembly framework, we produce a myriad of wireframe structures, including 2D arrays, tubes, polyhedra, and multi-layer 3D arrays.

Abstract:All bound together: self-assembled symmetric DNA polyhedra were used to organize proteins in 3D space. Biotin moieties were incorporated into the self-assembled symmetric DNA polyhedra. Upon incubation with streptavidin (STV) protein, an STV protein became bound to each polyhedral face, thus resulting in well-structured DNA polyhedra/STV complexes. This strategy was also applied to different 3D DNA nanostructures and different proteins.

Abstract:DNA can form diverse structures, which predefine their physiological functions. Besides duplexes that carry the genetic information, quadruplexes are the most well-studied DNA structures. In addition to their important roles in recombination, replication, transcription and translation, DNA quadruplexes have also been applied as diagnostic aptamers and antidisease therapeutics. Herein we further expand the sequence and structure complexity of DNA quadruplex by presenting a high-resolution crystal structure of DNA1 (5'-AGAGAGATGGGTGCGTT-3'). This is the first quadruplex structure that contains all the internal A-, G-, C-, T-tetrads, A:T:A:T tetrads and bulged nucleotides in one single structure; as revealed by site-specific mutagenesis and biophysical studies, the central ATGGG motif plays important role in the quadruplex formation. Interestingly, our structure also provides great new insights into cation recognition, including the first-time reported Pb2+, by tetrad structures.
