Abstract:The supramolecular assembly of a novel cyanine dye, 3,3′-di(3-sulfopropyl)-4,5,4′,5′-dibenzo-9-ethyl-thiacarbocyanine triethylammonium salt (ETC) was designed to verify specific intramolecular G-quadruplexes from duplex and single-strand DNAs. Spectral results have shown that ETC presented two major distinct signatures with specific intramolecular G-quadruplexes in vitro: (i) dramatic changes in the absorption spectra (including disappearance of absorption peak around 660 nm and appearance of independent new peak around 584 nm); (ii) ∼70 times enhancement of fluorescence signal at 600 nm. Furthermore, based on 1H-nuclear magnetic resonance and circular dichroism results, the preferring binding of ETC to specific intramolecular G-quadruplexes probably result from end-stacking, and the loop structure nearby also plays an important role.

Abstract:Single-stranded telomeric DNA tends to form a four-base-paired planar structure termed G-quadruplex. Although kinds of G-quadruplex structures in vitro have been documented in the presence of potassium or sodium, recognition of these DNA motifs (both in vitro and in vivo) is still an important issue in understanding the biological function of the G-quadruplex structures in telomeres as well as developing anticancer agents. Herein we address this important question through the distinctive properties of a supramolecular system of cyanine dye 3,3'-di(3-sulfopropyl)-4,5,4', 5'-dibenzo-9-methyl-thiacarbocyanine triethylammonium salt (MTC) upon binding to different DNA motifs. Interaction of MTC with hybrid/mixed G-quadruplex results in a set of unique spectrophotometric signatures which are completely different from those arising from binding to other DNA motifs. Furthermore, such feature could be extended to map the locations of DNAs on interface. Linear duplex and mixed G-quadruplex in human telomeres assembled on Au film and stained by MTC were directly recognized by confocal laser scanning microscopy (CLSM). All results suggested that MTC supramolecular system may be a good probe of specific G-quadruplex structure.

Abstract:A series of dimeric cyanine dyes were designed to study their recognition for parallel c-myc G-quadruplex as well as their spectral features in solution. Dimeric cyanine dyes having different length linkers show their recognition for c-myc over duplex DNAs following the order: TC-P4 > TC-P5 > TC-P6 > TC-P3 > TC-P7 [the numeral is the number of repeat units (oligo-oxyethylene) in the linker]. This behaviour might result from their binding with G-quadruplex: the two chromophores of dimers stack on both ends of G-quadruplexes while the linker between two chromophores of dimers binds to the loops and grooves cooperatively. Further, these dyes presented an ability to differentiate the cervical cancer cell (Hela) from the normal cervical epithelial cell (CRL2614). These dyes have promising potential to be sensors to diagnose the G-quadruplex related diseases.

Abstract:G-quadruplexes（G4s） play important roles in biological systems, such as telomere maintenance,replication, and transcription. Based on the DNA sequence, loop geometry, and the local environments,G4s can be classified into different conformations. It is important to detect different types of G4s to monitor the diseases related with G4s. Most ligands bind to G4s based on end-stacking modes, while rare ligands bind to G4s through groove binding modes. We have found that a cyanine dye DMSB interacts with parallel G4 by end-stacking and groove simultaneous binding mode. In this article, we found that DMSB could simply discriminate parallel G4s from other DNA motifs by using UV–vis spectrum. These results give some clues to develop high specificity G4 probes.

Abstract:G-quadruplex (G4), an unconventional nucleic acid structure, shows polymorphism in its topological morphology. The parallel G4 topology is the most prevalent form in organisms and plays a regulatory role in many biological processes. Designing fluorescent probes with high specificity for parallel G4s is important but challenging. Herein, a supramolecular assembly of the anionic cyanine dye SCY-5 is reported, which selectively identifies parallel G4 topology. SCY-5 can clearly distinguish parallel G4s from other G4s and non-G4s, even including hybrid-type G4s with parallel characteristics. The high specificity mechanism of SCY-5 involves a delicate balance between electrostatic repulsion and π-π interaction between SCY-5 and G4s. Using SCY-5, cellular RNA extracted from peripheral venous blood was quantitatively detected, and a remarkable increase in RNA G4 content in cancer patients compared to healthy volunteers was confirmed for the first time. This study provides new insights for designing specific probes for parallel G4 topology and opens a new path for clinical cancer diagnosis using RNA G4 as a biomarker.

Abstract:Specific and sensitive identification of special G-quadruplex structures is an important issue and attracts increasing interest. In this paper, a novel, signal-amplified strategy is proposed for the specific detection of G-quadruplexes, which is very different from those currently-dominating methods based on single-molecular fluorescent probes. In this strategy, a 'special designed' cyanine dye loses the ability of self-assembly in solution but still keeps its assembly potential. When the G-quadruplex with a specific structure is present, the assembly potential of the dye is reactivated so that it can assemble to Jaggregates. Other DNA motifs without this specific structure cannot activate its assembly potential no matter if they are double-stranded or quadruplex DNA. Since the assembly is quite specific to structure, the induced procedure of the aggregates provides high specificity for this strategy. In addition, the attached aggregates exponentially amplify the signal due to the signal stacking of those monomers within the aggregates, which then significantly enhances the sensitivity of this strategy. As a result, this strategy exhibits a highly specific and sensitive detection ability for specific G-quadruplex structures both between quadruplexes and non-quadruplexes and among diverse quadruplex motifs.

Abstract:G-quadruplexes have attracted growing attention as a potential cancer-associated target for both treatment and detection in recent years. For detection purpose, high specificity is one of the most important factors to be considered in G-quadruplex probe design. It is well known that end stacking and groove binding are two dominated quadruplex-ligand binding modes, and currently most reported G-quadruplex probes are designed based on the former, which has been proven to show good selectivity between quadruplexes and non-quadruplexes. Because groove of G-quadruplex also has some unique chemical properties, it could be inferred that probes that can interact with both the groove and G-tetrad site of certain G-quadruplexes simultaneously might possess higher specificity in aspects of discriminating different quadruplexes. In this article, we report a cyanine dye as a potential novel probe scaffold that could occupy both the 5'-end external G-tetrad and the corresponding groove of the G-quadruplex simultaneously. By using various spectrum and nuclear magnetic resonance techniques, we give a detailed binding characterization for this dual-site simultaneous binding mode. A preliminary result suggests that this mode might provide highly specific recognition to a parallel-stranded G-quadruplex. These findings and the structural elucidation might give some clues in aspects of developing highly specific G-quadruplex probes.

Abstract:Recent years have witnessed an ever-increasing interest in G-quadruplexes for diagnostic and therapeutic applications. This calls for the development of highly selective probes that can differentiate a particular structure among large quantities of G-quadruplexes. However, to this day, there are few probes that show satisfactory selectivity for a particular G-quadruplex structure. In this study, we engineered a new probe called TO-BTZ by introducing an additional benzothiazole moiety on a commercial cyanine dye thiazole orange (TO). Such a modification of TO significantly tuned its selectivity toward the hybrid telomeric G-quadruplex DNA by specifically targeting the unique binding site formed near the 5'-end G-quartet. Such specific interactions disassembled the TO-BTZ H-aggregate to its monomers and further hindered the molecular rotation of the TO-BTZ monomer, thus leading to fluorescence enhancement. Furthermore, we observed that TO-BTZ has the potential to sense telomeric G-quadruplexes in cells. Taken together, this work will shed light on the search for a new generation of probes that can distinguish between different G-quadruplex structures. (C) 2018 Elsevier B.V. All rights reserved.

Abstract:Molecular tools for double or multimeric G-quadruplexes have recently received high attention due to the possibility to increase detection sensitivity, thermal stabilization and cell imaging opportunities, in oder to determine roles and functions of G-quadruplex aggregation in medical context. In this study, two smart berberine-bisquinolinium conjugates (Ber-360A and Ber-PDS), obtained by linking the berberine fluorophore to established G-quadruplex binders (with bisquinolinium scaffold), have been synthesized and evaluated for their G-quadrulex affinity, as well as to establish mechanisms of aggregation. The conjugates are two highly selective, sensitive and fluorescent sensors able to distinguish human telomere double G-quadruplexes from other type of G-quadruplexes and ds DNA. These ligands are the first example of fluorescent tools that bind to two adjacent G-quadruplex units and optically recognize double structures. Furthermore, microscopy experiments demonstrate that the conjugate Ber-PDS enters the nucleoli and targets G-quadruplex DNA in these organelles, by simultaneously displaying a strong telomerase inhibition and antitumor activity.

Abstract:Guanine-rich oligonucleotides can form a unique G-quadruplex (GQ) structure with stacking units of four guanine bases organized in a plane through Hoogsteen bonding. GQ structures have been detected in vivo and shown to exert their roles in maintaining genome integrity and regulating gene expression. Understanding GQ conformation is important for understanding its inherent biological role and for devising strategies to control and manipulate functions based on targeting GQ. Although a number of biophysical methods have been used to investigate structure and dynamics of GQs, our understanding is far from complete. As such, this work explores the use of the site-directed spin labeling technique, complemented by molecular dynamics simulations, for investigating GQ conformations. A nucleotide-independent nitroxide label (R5), which has been previously applied for probing conformations of noncoding RNA and DNA duplexes, is attached to multiple sites in a 22-nucleotide DNA strand derived from the human telomeric sequence (hTel-22) that is known to form GQ. The R5 labels are shown to minimally impact GQ folding, and inter-R5 distances measured using double electron-electron resonance spectroscopy are shown to adequately distinguish the different topological conformations of hTel-22 and report variations in their occupancies in response to changes of the environment variables such as salt, crowding agent, and small molecule ligand. The work demonstrates that the R5 label is able to probe GQ conformation and establishes the base for using R5 to study more complex sequences, such as those that may potentially form multimeric GQs in long telomeric repeats.

Abstract:Owing to their chiral and self-assembly features, chiral supramolecules exhibit superior recognition and catalytic abilities. Here, we construct a chiral H-aggregates based on a cyanine dye, 3,3′-di(3-sulfopropyl)-4,5,4′5′-dibenzo-9-methyl-thiacarbocyanine triethylammonium salt (MeCy), by spontaneous symmetry breaking in the presence of NaNO3. The chiral H-aggregates could specially recognize parallel DNA G-quadruplexes among other DNA types, probably by a three-step process, which comprises the amplified chiral induction, the disassembly of chiral H-aggregates and the binding of the MeCy monomer. The MeCy monomer binding to DNA parallel G-quadruplex led to a lighting-up fluorescence intensity obviously. Chiral supramolecules targeted to DNA G-quadruplex was proposed, and its transformation process was revealed, and thus potentially provided an excellent probe for DNA parallel G-quadruplexes.

Abstract:RNA G-quadruplexes (G4s) are one of the key components of the transcriptome that act as efficient post-transcriptional regulatory elements in living cells. To conduct further studies of the unique biological functions of RNA G4s, techniques need to be developed that can efficiently recognize RNA G4 structures under various conditions, in fixed cells and living cells, as well as in vitro. This paper presents the development of such a method, a new technique using a cyanine dye called CyT, which can detect both canonical and non-canonical RNA G4 structures from test tubes to living human cells. The ability of CyT to distinguish between G4 and nonG4 RNA offers a promising tool for future RNA G4-based biomarker discovery and potential diagnostic applications.

Abstract:Abstract We present a user-friendly and transferable genome-wide DNA G-quadruplex (G4) profiling method that identifies G4 structures from ordinary whole-genome resequencing data by seizing the slight fluctuation of sequencing quality. In the human genome, 736,689 G4 structures were identified, of which 45.9% of all predicted canonical G4-forming sequences were characterized. Over 89% of the detected canonical G4s were also identified by combining polymerase stop assays with next-generation sequencing. Testing using public datasets of 6 species demonstrated that the present method is widely applicable. The detection rates of predicted canonical quadruplexes ranged from 32% to 58%. Because single nucleotide variations (SNVs) influence the formation of G4 structures and have individual differences, the given method is available to identify and characterize G4s genome-wide for specific individuals.

Abstract:G-quadruplex (G4) DNA secondary structures formed in human telomeres have been shown to inhibit cancer-specific telomerase and alternative lengthening of telomere (ALT) pathways. Thus, human telomeric G-quadruplexes are considered attractive targets for anticancer drugs. Human telomeric G-quadruplexes are structurally polymorphic and predominantly form two hybrid-type G-quadruplexes, namely hybrid-1 and hybrid-2, under physiologically relevant solution conditions. To date, only a handful solution structures are available for drug complexes of human telomeric G-quadruplexes. In this review, we will describe two recent solution structural studies from our labs. We use NMR spectroscopy to elucidate the solution structure of a 1:1 complex between a small molecule epiberberine and the hybrid-2 telomeric G-quadruplex, and the structures of 1:1 and 4:2 complexes between a small molecule Pt-tripod and the hybrid-1 telomeric G-quadruplex. Structural information of small molecule complexes can provide important information for understanding small molecule recognition of human telomeric G-quadruplexes and for structure-based rational drug design targeting human telomeric G-quadruplexes.

Abstract:Electrospray ionization mass spectrometry (ESI-MS) was utilized to investigate the binding affinity and stoichiometry of small molecules with human telomeric G-quadruplex DNA. The binding-affinity order obtained for the (AGGGTT)(4) quadruplex was: Te101 > ImImIm beta Dp >> PyPyPy gamma ImIm-Im beta Dp. The specific binding of Te101 and PyPyPy gamma ImImIm beta Dp in one system consisting of human telomeric G-quadruplex and duplex DNA was observed directly for the first time. This revealed that PyPyPy gamma ImImIm beta Dp has a binding specificity for the duplex DNA, whereas Te101 selectively recognizes the G-quadruplex DNA. Moreover, both ESI-MS and circular dichroism (CD) spectra indicated that Te101 favored the formation and stabilization of the antiparallel G-quadruplex, and a structural transition of the (AGGGTT)(4) sequence from a coexistence of parallel and antiparallel G-quadruplexes to a parallel G-quadruplex induced by annealing.

Abstract:The structural interconversion between the G-quadruplex and duplex in vivo is an important subject. In the present study, we used human telomeric DNA duplex composed of GGG(TTAGGG)(3)/CCC(TAACCC)(3) as a model system to investigate its properties under near physiological conditions by spectroscopic methods. Circular dichroism and fluorescence spectra demonstrated that G-quadruplex structure can be formed from duplex at near physiological pH (pH 7.4), salt concentration (150 mM K+), and temperature (37 degrees C) in the presence of molecular crowding agent PEG (400 g/l), whereas the G-quadruplex structure cannot be formed at 25 degrees C in buffer containing 150 mM K+ in the presence of PEG. It is found that the formation rate of G-quadruplex structure depends on the temperature and the concentrations of both PEG and K+. This work suggests that human telomeric G-quadruplex structure may be potentially formed from Watson-Crick duplex in vivo. (C) 2009 Elsevier Masson SAS. All rights reserved.

Abstract:DNA or RNA guanine -rich sequences can form non -canonical secondary structures known as G-quadru-plexes. The structures of G-quadruplex are rich and diverse, and they exist dynamically in organisms. G-quadruplex is involved in key genomic functions such as transcription, replication, genomic stability and epigenetic regulation and is closely related to cancer biology. The studies on the structural and functional mechanisms of G-quadruplex have promoted G-quadruplex-targeted tumor intervention and treatment. This paper reviews the specific recognition, cell detection and biological functional regulation of G-quadruplex, summarizes the research progress in designing small molecules recognizing and targeting of G-quadruplex and their complex structures. The possibility of G-quadru-plex-targeted intervention and disease treatment is discussed. Finally, the challenges and opportunities in the future research of G-quadruplex field are prospected.

Abstract:DNA sequences that can form G-quadruplexes (G4s) are highly prevalent in the genome. However, the structures and functions of most G4-forming sequences in the genome are poorly understood. Therefore, the development of molecular probes for G4 recognition in biological samples, especially probes with long wavelength, are important for the basic research of G4s. Squaraines dyes exhibit sharp and intense absorption and strong emission in the red to NIR region, but very few of them have been reported as probes for the recognition of nucleic acids. Here we report the interactions of two squaraine dyes, STS and CSTS, with different kinds of DNA. The dicyanomethylene-functionalized squaraine dye, CSTS, exhibits strong interaction with the parallel G4s, but no interaction with other DNA. In aqueous conditions, this interaction causes the transformation of CSTS from H-aggregates to monomers, which results in decline and growth of the absorption spectra of both forms. The parallel G4s enhance the fluorescence of both STS and CSTS, but the fluorescence enhancement of CSTS is much higher than that of STS. CSTS is demonstrated to bind to G4s through end-stacking model on G-quartet surface. The high selectivity of CSTS to parallel G4s is attributed to its V-shaped rigid planar π scaffold. The high selectivity, very low background fluorescence, large absorption coefficient, and high fluorescence quantum yield make CSTS hold great promise as a long-wavelength probe for parallel G4 detection in biological samples or in vivo.
