Abstract:Recently LaLonde et al. (1) reviewed a structural superfamily they called the “up-and-down /3-barrel proteins,” but also known as the calycins, and described two of its component protein familes: the intracellular lipid binding proteins (more generally known as the lipocalins) and the intracellular lipidbinding proteins (generally called the fatty acid binding proteins or FABPs). It is interesting that they omit reference to the third member family of the “up-and-down /3-barrel proteins”: the avidins (2, 3). These proteins, such as bacterial streptavidin and its homologue hen egg-white avidin, exhibit remarkable affinity for the vitamin biotin, as well as other hydrophobic ligands. Beyond an obvious similarity of function, all three families bind small, water-insoluble molecules. This triumvirate of protein families is characterized by a similar overall folding pattern: a cup or calyx-shaped antiparallel /3-barrel, with a repeated + 1 topology, possessed of an internal ligand binding site; this is 8-stranded and continuously hydrogen-bonded for the lipocalins and avidins but 10-standard and discontinuous for the FABPs. Within this similar topological pattern, large parts of the lipocalin, FABP, and avidin structures can be structurally equivalenced; this is indicative of their very close structural relationship. The first structurally conserved region within the threedimensional alignment, or common core, characteristic of the three families corresponds to an unusual structural feature (a short 310 helix leading into a /3-strand, the first of the barrel) conserved in both its conformation and its location within the fold of the lipocalins, FABPs, and avidins. This region also exhibits characteristic and conserved sequence signatures, including the complete preservation of key residues, corresponding to a common pattern of side chain packing with other parts of their structures. The observation thatall members of the calycin superfamily retain a common, characteristic, and conserved NH2-terminal sequence motif supports the conjecture that their obvious structural similarity is not the product of chance and that the lipocalins, FABPs, and streptavidin share an evolutionary relationship with their differences, reflecting functional specialization (2).
