Abstract:Using the maximum-entropy method, the end-to-end distance distribution of the force stretched chain is calculated from the moments of the distribution, which can be obtained from the extension-force curves recorded in single-molecule experiments. If one knows force expansion of the extension through the (n-1)th power of force, it is enough information to calculate the n moments of the distribution. The method is examined with force stretched chain models, Gaussian chain and excluded-volume chain on two-dimension lattice. The method reconstructs all distributions precisely. The method also is applied to force stretched complex chain molecules: the hairpin and secondary structure conformations. We find that the distributions of homogeneous chains of two conformations are very different: there are two independent peaks in hairpin distribution; while only one peak is observed in the distribution of secondary structure conformations. Our discussion also shows that the end-to-end distance distribution may discover more critical physical information than the simpler extension-force curves can give.

Abstract:The end-to-end distance distribution of a grafted compact polymer chain confined between two parallels is studied by using the PERM (pruned-enriched-Rosenbluth method) algorithm. Because of the difference in different directions of confined polymer chains, in this paper we just consider the distribution function P (x) in the x-axis direction, and it can be expressed as In[p(x)/P-m (x)]/ND-2/3 = a(0) + a(1) u + a(2) u(2) + a(3) u(3), here u = x/ND-2/3, N is the chain length, P-m(x) is the maximum value of P(x), D + 1 is the distance between the two parallels. On the other hand, we calculate the Shannon entropy according to P (x), which is very sensitive to the variation of the distance of two parallels, and it can be used to describe the restriction of the polymer chain. With a given chain length N, the Shannon entropy of the distribution P (x) decreases rapidly first and then tends to a fixed value with increasing D, by which we can find a transition point D-c When D > D-c the Shannon entropy tends to a constant, and at the same time the restriction of polymer chain performed by the two parallels can be ignored. We also find that the relationship between D-c and N as D-c-N-lambda, here lambda = 0.543.

Abstract:In this paper, the bending and stretching elastic potential energies are considered in calculating Hamilton actuating quantity. In the meantime, the mass density of the filament and the friction force are also considered. The normal mode analysis yields eigenfunctions and eigenvalues. In the dynamical equation of polymer chains without a Brownian force, two cases of ζ2−4ρξn>0 and ζ2−4ρξn<0 are taken into account, where ρ is the linear mass density of the filament, ζ is the friction constant per unit length of the filament, and ξn is the eigenvalue. We discuss the dependence of the relaxation times on the persistence length. In the flexible limit, we obtain the relaxation times of the Rouse model. In the stiff-chain case, the relaxation times τn are proportional to [L/(2n−1)]4.

Abstract:The probability distribution P(S) of the radius of gyration of polymer chains was studied with a rotational-isomeric-state model. A Monte Carlo investigation provided reliable numerical data for P(S), which was then compared with results from relatively analytic study. The method was to maximize entropy functional P(S) subject to assigned <S2> and <S4>. The results for P(S) were in good agreement with Monte Carlo results for large S.

Abstract:The radical and longitudinal clearances in the revolute joint of space deployable mechanism were considered.The analytical definition of the least distance between pin and journal in the radical and longitudinal direction of the pin was obtained based on the geometrical configuration of three-dimensional revolute clearance joints.The discriminant equation was established to decide and between pin and journal in the three-dimensional clearance joints.The normal force between journal and pin was modeled by a nonlinear elastic-damper model and the tangent friction was modeled by the Coulomb's frictional model.Then the movement process was divided into contact and separation to found the dynamic equation of the multi-body system.The numerical analysis of the deployable truss show that the occurs not only in the truss plane,but also out of the truss plane.The instantaneous force is one to ten-odd times of the force in the idea revolute joint.

Abstract:In this paper, the process of compact polymer chains escaping from a small sphere to a large one in the view of thermodynamics is investigated in detail based on the pruned-enriched-Rosenbluth method (PERM), which is quite efficient for the three-dimensional polymers on the simple-cubic lattice. In our simulation, three representative states of a polymer chain during the escaping process are studied, and some statistical properties of the chain size and the chain shape, such as mean-square radius of gyration per bond 〈S2〉/N and the shape factor 〈δ∗〉 are investigated. Our aim is to illuminate how the size and shape of the compact chains change during the escaping process. The changes of 〈S2〉/N and 〈δ∗〉 are not monotone and it is due to the fact that the chain should stretch itself in the escaping process. In the meantime, some thermodynamic properties are also calculated here. The hole is designed to be small enough to allow only one monomer at a time and it thus reduces the number of allowed chain conformations and breaks contacts between monomers at the beginning of the process. Additionally, we discuss the free energy barrier per bond H2−H1=ΔH of a compact chain, and here H2 is the maximum free energy per bond during the process and H1 is the minimum one when the compact chain is within the small sphere. Averaging free energy barrier over chain length N is convenient for the comparison with different chain lengths. ΔH as a function of chain length N and radius r1 of the small sphere is also studied and our result shows that ΔH for longer chains is lower means that it is relatively easier for each bond in longer chains to surmount the free energy barrier to escape. Some discussions about the self-avoiding walk (SAW) and swollen chains are also made for the comparison, and our results also show that the restriction of the small sphere on the SAW and the swollen chains is more effective because of their relatively looser intrinsic structure.

Abstract:The distribution function P(S) of the radius of gyration can not be calculated exactly. In this paper, we calculate the distribution function P(S) of the unperturbed linear polymer chains by using Monte Carlo simulation on the simple cubic lattice. Our function P(S) doesn’t agree with the Flory-Fisk function P(S), and comparisons with some theoretical predictions are made.

Abstract:Abstract.Thermal conformations of semiflexible macromolecules are generically described by the worm-like chain model. The end-to-end distance distribution, a fundamental quantity of the model, is not yet known in closed form. We provide a solution to the practical problem of choosing an appropriate approximation. First, a comprehensive review of existing approximations and exact limiting results is given. We then propose an explicit expression which interpolates between all relevant limiting cases. We show that it accurately reproduces, at no computational cost, high-precision Monte Carlo data, covering a wide range from stiff to flexible chains and from looped to fully stretched configurations. Using this result we quantify the enhancement of short worm-like loop formation by (protein) bridges.

Abstract:This paper investigates probability distributions of dependency distances in six texts extracted from a Chinese dependency treebank. The fitting results reveal that the investigated distribution can be well captured by the right truncated Zeta distribution. In order to restrict the model only to natural language, two samples with randomly generated governors are investigated. One of them can be described e.g. by the Hyperpoisson distribution, the other satisfies the Zeta distribution. The paper also presents a study on sequential plot and mean dependency distance of six texts with three analyses (syntactic, and two random). Of these three analyses, syntactic analysis has a minimum (mean) dependency distance.

Abstract:Consider a long chain of coupled vibrating strings, where a stabilizer is installed at each internal node and perhaps also at a boundary point. The exponential stability of the stabilizers’ arrangement for this large dynamic structure will be determined. Through a careful transformation of the coupled wave equations for this structure into an equivalent hyperbolic system and analysis of the eigendeterminant, it will be proven that the energy of the system decays uniformly exponentially if there is a stabilizer installed at a boundary point. If the stabilizers are installed only at internal nodes, it will be proven that the energy may decay either uniformly exponentially or nonuniformly, or may not decay at all, depending on the different wave speeds and the stabilizers– arrangement. All possible outcomes have been classified.

Abstract:We study experimentally the distributions of force chains in granular materials, which are slightly different in sheared systems compared to isotropically compressed systems, especially at the tails, reflecting the shear-induced anisotropy of the contact force network. Ignoring this anisotropy allows us to establish a relationship between the mean force-chain length Lm and the average contact number Z of particles for both systems, independent of the system size. We also demonstrate that force-chain distributions are not related to the exponential-like distributions of stresses.

Abstract:For a 2-dimensional freely jointed chain with 3 particles and a related model, the average and variance of the kinetic energies of each particle in thermal equilibrium are exactly obtained. The same is done for a related model. The excess of average kinetic energies near the chain ends, previously observed by numerical simulation, is analytically confirmed. The non-uniformity of the average kinetic energy results from the generalized principle of equipartition of energy. The non-uniformity also depends on temperature for a model that has intra-chain potential, and we can control it from outer-energetic to inner-energetic by decreasing the temperature.

Abstract:We set up recursion relations for calculating all even moments of the end-to-end distance of a Porod-Kratky wormlike chains in $D$ dimensions. From these moments we derive a simple analytic expression for the end-to-end distribution in three dimensions valid for all peristence lengths. It is in excellent agreement with Monte Carlo data for stiff chains and goes properly over into the Gaussian random-walk distributions for low stiffness.

Abstract:This paper presents a systematic method to analyze the design of kinematic chains based on the invariable principle of terminal constraints. According to the reciprocal screw theory, the terminal constraints of a kinematic chain are decided by the maximal independent set of the kinematic screws. Therefore, the optimum kinematic chain can be obtained through algebraic analysis with the given terminal constraints.

Abstract:We propose a planar chain system, which is a simple mechanical system with a constraint. It is composed of $N$ masses connected by $N-1$ light links. It can be considered as a model of a chain system, e.g., a polymer, in which each bond is replaced by a rigid link. The long time average of the kinetic energies of the masses in this model is numerically computed. It is found that the average kinetic energies of the masses are different and masses near the ends of the chain have large energies. We explain that this result is not in contradiction with the principle of equipartition. The apparent violation of equipartition is observed not only in the planar chain systems but also in other constrained systems. We derive an approximate expression for the average kinetic energy, which is in qualitative agreement with the numerical results.

Abstract:This paper studies the distribution of chain and maximal chain lengths in a causal set. We first provide a new derivation for these distributions for a causal set uniformly embedded in Minkowski space, for various dimensionalities, which includes a correction to previously available expressions. Results of numerical simulations show a better agreement with the improved theoretical distributions. As examples of applications of those distributions, we then expand on previous work of ours regarding their use in establishing whether a causal set is manifoldlike and, if it is, finding its dimensionality. We then compare this measure of the dimension with other methods in the literature.

Abstract:Many studies have found that the local contact deformation of joints with clearance has obvious nonlinear characteristics and even exhibits chaotic response under certain conditions. In this paper, the information entropy theory that can reflect the uncertainty of system state is applied to quantitatively analyze the nonlinear behavior of a mechanism with a cylindrical clearance joint. A model of a cylindrical joint with radial and axial clearances is developed to reflect complex contact-impact phenomena. This model presents a comprehensive description of contact modes. To demonstrate the application of the information entropy theory and investigate the nonlinear behavior, this model is used in numerical calculation and simulation. The entropy and entropy interval are used as the benchmark for quantitative analysis of nonlinear behavior. The results of the simulation are then analyzed quantitatively. In addition, an experimental setup is designed to reveal the nonlinear behavior between the journal and the bearing. Based on the entropy theory, the results of theoretical and experimental quantitative analysis of nonlinear behaviors under the differences of clearance and velocity are consistent.

Abstract:We consider a gas of point particles moving on the one-dimensional line with a hard-core inter-particle interaction that prevents particle crossings --- this is usually referred to as single-file motion. The individual particle dynamics can be arbitrary and they only interact when they meet. Starting from initial conditions such that particles are uniformly distributed, we observe the displacement of a tagged particle at time $t$, with respect to the initial position of another tagged particle, such that their tags differ by $r$. For $r=0$, this is the usual well studied problem of the tagged particle motion. Using a mapping to a non-interacting particle system we compute the exact probability distribution function for the two-tagged particle displacement, for general single particle dynamics. As by-products, we compute the large deviation function, various cumulants and, for the case of Hamiltonian dynamics, the two-particle velocity auto-correlation function.

Long-range deformations for integrable spin chains

Abstract:We present a recursion relation for the explicit construction of integrable spin chain Hamiltonians with long-range interactions. Based on arbitrary short-range (e.g. nearest neighbor) integrable spin chains, it allows us to construct an infinite set of conserved long-range charges. We explain the moduli space of deformation parameters by different classes of generating operators. The rapidity map and dressing phase in the long-range Bethe equations are a result of these deformations. The closed chain asymptotic Bethe equations for long-range spin chains transforming under a generic symmetry algebra are derived. Notably, our construction applies to generalizations of standard nearest neighbor chains such as alternating spin chains. We also discuss relevant properties for its application to planar and supersymmetric gauge theories. Finally, we present a map between long-range and inhomogeneous spin chains delivering more insight into the structures of these models, as well as their limitations at wrapping order.
