Abstract:Recently, more and more people are interested in the problem of computing a sequence of rearrangement operations to transform one genome into the other such that these operations conserve all common intervals. Berard et al. show an algorithm to solve the problem in subquadratic time when all operations are reversals. In this paper, we extend the result to allow deletions and a limited form of insertions (which forbids duplications), allowing to compare genomes containing different genes. We provide an exact algorithm for the asymmetric case and a heuristic algorithm for the symmetric case.

Abstract:A popular puzzle TOP-SPIN consists of a permutation of 20 numbered disks on an oval track, with a tumstile capable of reversing a string of 4 consecutive disks. The goal is to sort the disks into identity permutation using reversals. We consider the more general case of sorting n element permutations with a tumstile of size k.The problem of computing the reversal distances is of considerable importance in reconstructing the evolutionary history of the genome. The minimum reversal sequence sorting the one genome to another corresponds to the most likely evolutionary path between them.We give a complete solution for all n and k, of the number of equivalence classes of n-permutations under k-reversal, for both permutations and circular permutations. We also prove the upper and lower bounds on the reversal distances between two permutations.

Abstract:Reversals, transpositions and transreversals are common events in genome rearrangement. The genome rearrangement sorting problem is to transform one genome into another using the minimum number of given rearrangement operations. An integer permutation is used to represent a genome in many cases. It can be divided into disjoint strips with each strip denoting a block of consecutive integers. A singleton is a strip of one integer. And the genome rearrangement problem turns into the problem of sorting a permutation into the identity permutation equivalently. Hannenhalli and Pevzner designed a polynomial time algorithm for the unsigned reversal sorting problem on those permutations with O(log n) singletons. In this paper, first we describe one case in which Hannenhalli and Pevzner’s algorithm may fail and propose a corrected approach. In addition, we propose a (1+ε)-approximation algorithm for sorting unsigned permutations with O(log n) singletons by reversals of weight 1 and transpositions/transreversals of weight 2.

Abstract:Sorting a permutation by reversals is a famous problem in genome rearrangements. Since 1997, quite some biological evidence were found that in many genomes the reversed regions are usually flanked by a pair of inverted repeats. This type of reversals are called symmetric reversals, which, unfortunately, were largely ignored until recently. In this paper, we investigate the problem of sorting by symmetric reversals, which requires a series of symmetric reversals to transform one chromosome A into the another chromosome B. The decision problem of sorting by symmetric reversals is referred to as SSR (when the input chromosomes A and B are given, we use SSR(A,B)) and the corresponding optimization version (i.e., when the answer for SSR(A,B) is yes, using the minimum number of symmetric reversals to convert A to B), is referred to as SMSR(A,B). The main results of this paper are summarized as follows, where the input is a pair of chromosomes A and B with n repeats. (1) We present an O(n^2) time algorithm to solve the decision problem SSR(A,B), i.e., determine whether a chromosome A can be transformed into B by a series of symmetric reversals. (2) We design an O(n^2) time algorithm for a special 2-balanced case of SMSR(A,B), where chromosomes A and B both have duplication number 2 and every repeat appears twice in different orientations in A and B. (3) We show that SMSR is NP-hard even if the duplication number of the input chromosomes are at most 2, hence showing that the above positive optimization result is the best possible. As a by-product, we show that the minimum Steiner tree problem on circle graphs is NP-hard, settling the complexity status of a 38-year old open problem.

Abstract:We consider the problem of sorting linear and circular permutations and 0/1 sequences by reversals in a length-sensitive cost model. We extend the results on sorting by length-weighted reversals in two directions: we consider the signed case for linear sequences and also the signed and unsigned cases for circular sequences. We give lower and upper bounds as well as guaranteed approximation ratios for these three cases. The main result in this paper is an optimal polynomial-time algorithm for sorting circular 0/1 sequences when the cost function is additive.
A Simple and Efficient Algorithm for Sorting Signed Permutations by Reversals

Abstract:In 1937, biologists Sturtevant and Tan posed a computational question: transform a chromosome represented by a permutation of genes, into a second permutation, using a minimum-length sequence of reversals, each inverting the order of a contiguous subset of elements. Solutions to this problem, applied to Drosophila chromosomes, were computed by hand. The first algorithmic result was a heuristic that was published in 1982. In the 1990s a more biologically relevant version of the problem, where the elements have signs that are also inverted by a reversal, finally received serious attention by the computer science community. This effort eventually resulted in the first polynomial time algorithm for Signed Sorting by Reversals. Since then, a dozen more articles have been dedicated to simplifying the theory and developing algorithms with improved running times. The current best algorithm, which runs in $O(n \log^2 n / \log\log n)$ time, fails to meet what some consider to be the likely lower bound of $O(n \log n)$. In this article, we present the first algorithm that runs in $O(n \log n)$ time in the worst case. The algorithm is fairly simple to implement, and the running time hides very low constants.

Improved Approximation Algorithms for Sorting Unsigned Genomes by Reversals.

Abstract:Comparing genomes in terms of gene order is a classical combinatorial optimization problem in computational biology, which asks for a least number of genome rearrangement operations to transform one genome into the other. The problems of sorting genomes by reversals have been extensively studied over the past decades. Computing the reversal distance are NP-hard when the input genomes are unsigned. A general method to devise an approximation algorithm involves computing a proper alternating cycle decomposition of its breakpoint graph, which becomes the bottleneck for computing the corresponding rearrangement distances and prohibits to obtain approximation factors better than 1.375 in polynomial time. In this paper, we devise FPT approximation algorithms for the problems of sorting genomes by reversals, the approximation factor are improved to 4/3 + ε. The algorithm exploits a new randomized algorithm to decompose the breakpoint graph, which succeeds with a high probability $1 - \frac{1}{{{e^{O(n)}}}}$ according to Chernoff Bound. The time complexity of the algorithm is $O\left( {{2^{{d^{\ast}}}} \cdot {n^{O\left( {\frac{1}{\varepsilon }} \right)}}} \right)$, where n is the length of each genome and d* represents the optimal reversal distance.

Abstract:Translocation is a prevalent rearrangement event in the evolution of multi-chromosomal species which exchanges ends between two chromosomes. A translocation is reciprocal if none of the exchanged ends is empty; otherwise, non-reciprocal. Given two signed multi-chromosomal genomes A and B , the problem of sorting by translocations is to find a shortest sequence of translocations transforming A into B . Several polynomial algorithms have been presented, all of them only allowing reciprocal translocations. Thus they can only be applied to a pair of genomes having the same set of chromosome ends. Such a restriction can be removed if non-reciprocal translocations are also allowed. In this paper, for the first time, we study the problem of sorting by generalized translocations, which allows both reciprocal translocations and non-reciprocal translocations. We present an exact formula for computing the generalized translocation distance, which leads to a polynomial algorithm for this problem.

Abstract:With the development of fast sequencing techniques,the problem of sorting by genomes rearrangements has become an important research area of computational biology.There are three classical genomes rearrangements operations: reversal,transposition and translocation.The goal is to find the shortest sequence of genome arrangements operations that transform one genome into another.In this paper,we discuss minimal weight of sorting signed genomes by reversals and transpositions through considering the cost of the genomes rearrangements operations,and establish a lower bound for the problem and give a 1.5k-approximation algorithm,where k is a constant and k≥ 1.

Abstract:We show that the theory of sorting by reversals fits into the well-established theory of circuit partitions of 4-regular multigraphs (which also involves the combinatorial structures of circle graphs and delta-matroids). In this way, we expose strong connections between the two theories that have not been fully appreciated before. We also discuss a generalization of sorting by reversals involving the double-cut-and-join (DCJ) operation. Finally, we also show that the theory of sorting by reversals is closely related to that of gene assembly in ciliates.

Abstract:A signed n-permutation is a permutation on {1,2,…,n} in which each element is labelled by a positive or negative sign. Here we consider the problem of sorting signed permutations by fixed-length reversals. Indeed, limiting the transformations to reversals of length exactly k can be very restrictive, for example, (+1,+3,+2,+4,…,+n) can never be sorted to (+1,+2,+3,+4,…,+n) by 2-reversals. That is, for given two signed permutations it is not obvious whether they can be sorted to each other by k-reversals. Thus in 1996, Chen and Skiena gave the following open problem: what is the connectedness of signed permutations under fixed-length reversals? In this paper, we resolve this open problem when "fixed-length" is even, and give a characterization of the connectedness of signed n-permutations under 2l-reversal, for both linear and circular permutations.

Abstract:We study the problem of sorting binary sequences and permutations by length-weighted reversals. We consider a wide class of cost functions, namely f(ℓ)=ℓα for all α⩾0, where ℓ is the length of the reversed subsequence. We present tight or nearly tight upper and lower bounds on the worst-case cost of sorting by reversals. Then we develop algorithms to approximate the optimal cost to sort a given input. Furthermore, we give polynomial-time algorithms to determine the optimal reversal sequence for a restricted but interesting class of sequences and cost functions. Our results have direct application in computational biology to the field of comparative genomics.

Abstract:Sequence comparison leads to a combinatorial optimization problem of sorting permutations by reversals and transpositions. Namely, given any two permutations, find the shortest distance between them. This problem is related with genome rearrangement. The sorting of signed permutations is studied. Because in genome rearrangement, genes are oriented in DNA sequences. The transpositions which have been studied in the literature can be viewed as operations working on two consecutive segments of the genome. In this paper, a new kind of transposition which can work on two arbitrary segments of the genome is proposed, and the sorting of signed permutations by reversals and this new kind of transpositions are studied. After establishing a lower bound on the number of operations needed, a 2-approximation algorithm is presented for this problem and an example is given to show that the performance ratio of the algorithm cannot be improved.

Abstract:Reversal, transposition and transreversal are common events in genome rearrangement. The genome rearrangement sorting problem is to transform one genome into another using the minimum number of rearrangement operations. Hannenhalli and Pevzner discovered that singleton is the major obstacle for unsigned reversal sorting. They also gave a polynomial algorithm for reversal sorting on those unsigned permutations with O(logn) singletons. This paper involves two aspects. (1) We describe one case for which Hannenhalli and Pevzner’s algorithm may fail, and propose a corrected algorithm for unsigned reversal sorting. (2) We propose a (1 + ε)-approximation algorithm for the weighted sorting problem on unsigned permutations with O(logn) singletons. The weighted sorting means: sorting a permutation by weighted reversals, transpositions and transreversals, where reversal is assigned weight 1 and transposition(including transreversal) is assigned weight 2.

Abstract:Sorting by short block-moves is one of the several approaches recently used for genome rearrangement, and most of the minimum sorting questions by these approaches have been proved to be NP-complete or NP-hard or even PSPACE-complete. Nevertheless, the complexity of minimum sorting by block-moves remains unsolved, and approximation algorithms for it and polynomial-time algorithms on special permutations fir it are continuously devised. This paper gives an exponential-time algorithm of minimum sorting by short block-moves, and verifies its practicability by a set of test data.

Abstract:Given a chromosome represented by a permutation of genes, a block-interchange is proposed as a generalized transposition that affects the chromosome by swapping two non-intersecting segments of genes. The problem of sorting by block-interchanges is to find a minimum series of block-interchanges for sorting one chromosome into another. In this paper, we present an O(n+δlogδ) time algorithm for solving the problem of sorting by block-interchanges, which improves a previous algorithm of O(δn) time proposed by Lin et al. (2005) [14], where n is the number of genes and δ is the minimum number of block-interchanges required to sort a chromosome.

Abstract:For the first time, we study the sorting of permutations bylength-weighted transpositions under a wide class of costfunctions, namely f(l)=lα, where l is the lengthof the transposition. For different α, we give correspondingupper and lower bounds of the cost of sorting any binary sequencesor any permutations. Furthermore, an O(log n) approximationalgorithm and an exact algorithm are given to determine the optimaltransposition series of sorting a permutation of length n when 1< α < 2 and α ≥ 2 respectively. Our work posessome interesting questions to both biologists and computerscientists and suggests some new bioinformatic insights that arecurrently being studied.
