Abstract:The importance of eukaryotic DNA methylation [5-methylcytosine (5mC)] in transcriptional regulation and development was first suggested almost 40 years ago. However, the molecular mechanism underlying the dynamic nature of this epigenetic mark was not understood until recently, following the discovery that the TET proteins, a family of AlkB-like Fe(II)/α-ketoglutarate-dependent dioxygenases, can oxidize 5mC to generate 5-hydroxymethylcytosine (5hmC), 5-formylcytosine (5fC), and 5-carboxylcytosine (5caC). Since then, several mechanisms that are responsible for processing oxidized 5mC derivatives to achieve DNA demethylation have emerged. Our biochemical understanding of the DNA demethylation process has prompted new investigations into the biological functions of DNA demethylation. Characterization of two additional AlkB family proteins, FTO and ALKBH5, showed that they possess demethylase activity toward N 6 -methyladenosine (m 6 A) in RNA, indicating that members of this subfamily of dioxygenases have a general function in demethylating nucleic acids. In this review, we discuss recent advances in this emerging field, focusing on the mechanism and function of TET-mediated DNA demethylation.

Abstract:We found that under oxidative stress conditions, the coexistence of human telomeric DNA (HT-DNA) and a copper-terpyridine metallodrug can accelerate dopamine oxidation. The unwinding of HT-DNA from a duplex to cytosine-rich (C-rich) and guanine-rich (G-rich) single strands promotes dopamine oxidation in a general order of C-rich > G-rich > duplex. Along with dopamine oxidation, HT-DNA also undergoes severe damage.

Abstract:The peroxidase activities of the complexes of hemin and intermolecular four-stranded G-quadruplexes formed by short-stranded X(n)G(m)X(p) sequences (X=A, T or C), especially T(n)G(m)T(p) sequences, were compared. The results, combining with those of circular dichroism (CD) spectra and acid-base transition study for DNA-hemin complexes, provide some important information about DNAzymes based on G-quadruplex-hemin complexes, such as the formation of a G-quadruplex structure is an important factor for determining whether a DNA sequence can enhance the catalytic activity of hemin; both intramolecular parallel G-quadruplexes and intermolecular four-stranded parallel G-quadruplexes can enhance the catalytic activity of hemin; the addition of T nucleotides to the 5'-end of a G-tract confers corresponding G-quadruplex greatly enhanced catalytic activity, whereas the addition of T nucleotides to the 3'-end of the G-tract has little effect; the high catalytic activity of hemin in the presence of some short-stranded G-rich sequences may be a result of the reduction of the acidity of the bound hemin cofactor. These studies provide more information for the DNA-hemin peroxidase model system, may help to elucidate the structure-function relationship of peroxidase enzymes and to develop novel, highly efficient peroxidase-liking DNAzymes. As a sequence of such an investigation, a new Hg(2+) detection method was developed.

Abstract:Significance Oxidative DNA damage is a by-product of aerobic metabolism and various genotoxic agents, including many cancer therapy regimens. Important DNA lesions include 2-deoxyribonolactone (dL), a major type of oxidized abasic (AP) site. In addition to the cytotoxic and mutagenic effects of non-oxidized AP sites, dL poses another threat: in vitro, dL traps some DNA repair enzymes in covalent DNA–protein cross-links (DPC) via their AP lyase activity. A prime example is DNA polymerase β (Polβ), which is critical for base excision DNA repair. Here we show that oxidative Polβ-DPC form robustly during attempted DNA repair in mammalian cells treated with dL-inducing oxidants. Mammalian cells remove Polβ-DPC surprisingly rapidly by a mechanism dependent on proteasome activity. Their accumulation is toxic.

Abstract:The structural interconversion between the G-quadruplex and duplex in vivo is an important subject. In the present study, we used human telomeric DNA duplex composed of GGG(TTAGGG)(3)/CCC(TAACCC)(3) as a model system to investigate its properties under near physiological conditions by spectroscopic methods. Circular dichroism and fluorescence spectra demonstrated that G-quadruplex structure can be formed from duplex at near physiological pH (pH 7.4), salt concentration (150 mM K+), and temperature (37 degrees C) in the presence of molecular crowding agent PEG (400 g/l), whereas the G-quadruplex structure cannot be formed at 25 degrees C in buffer containing 150 mM K+ in the presence of PEG. It is found that the formation rate of G-quadruplex structure depends on the temperature and the concentrations of both PEG and K+. This work suggests that human telomeric G-quadruplex structure may be potentially formed from Watson-Crick duplex in vivo. (C) 2009 Elsevier Masson SAS. All rights reserved.

Abstract:Significant progress has recently been made in the application of oxidized graphene (GO) quantum dots as enzyme mimics in various biomedical fields due to their bio-compatibility and excellent solubility in physiological media. However, their catalytic performance and controllability are barely satisfactory. Here, this study constructs oxygen-functionalized polypyrrole quantum dots (o-ppy QDs) with excellent peroxidase activity in a mild condition. Compared with oxidized graphene QDs, o-ppy QDs exhibit superior catalytic efficiency (120 times higher than HRP). More importantly, it is found that guanine (G) and adenine (A) bases possess higher binding affinities to o-ppy QDs. G base is able to significantly increase the peroxidase activity while A base decreases the activity, providing a fascinating method to precisely regulate the catalytic activity of o-ppy QDs in a programmable manner by the design of DNA sequences. The enhancement on the peroxidase by G base regulation is attributed to the existence of carbonyl group that promotes its catalytic activity, while A base tends to block the original carbonyl group on o-ppy QDs. Based on this feature, a colorimetric and fluorescent dual-mode biosensor for detecting DNA methylation is developed. This study holds significant theoretical and practical implications for the development of nanozymes and precise regulation of their catalytic activity.
Bioanalytical Application of Peroxidase-Mimicking DNAzymes: Status and Challenges

Abstract:DNAzymes with peroxidase-mimicking activity are a new class of catalytically active DNA molecules. This system is formed as a complex of hemin and a G-quadruplex structure created by oligonucleotides rich in guanine. Considering catalytic activity, this DNAzyme mimics horseradish peroxidase, the enzyme most commonly used for signal generation in bioassays. Because DNAzymes exhibit many advantages over protein enzymes (thermal stability, easy and cheap synthesis and purification) they can successfully replace HRP in bioanalytical applications. HRP-like DNAzymes have been applied in the detection of several DNA sequences. Many amplification techniques have been conjugated with DNAzyme systems, resulting in ultrasensitive bioassays. On the other hand, the combination of aptamers and DNAzymes has led to the development of aptazymes for specific targets. An up-to-date summary of the most interesting DNAzyme-based assays is presented here. The elaborated systems can be used in medical diagnosis or chemical and biological studies.
The Effect of Adenine Repeats on G-quadruplex/hemin Peroxidase Mimicking DNAzyme Activity.

Abstract:The catalytic activity of G-quadruplex/hemin is much lower than that of proteinous enzymes, so it is very important to increase its activity. Very recently, flanking sequences, which can be regarded as an external part of G-quadruplexes, were found to enhance the activity of G-quadruplex/hemin DNAzyme. However, little is known about the effect of internal parts, such as loop sequences and linkers, on the activity. In the present study, adenine repeats were incorporated into several designed G-quadruplex structures either in the loops, bulges, or linkers, and the con-structed G-quadruplex/hemin DNAzyme exhibit about fivefold improvement in peroxidase-mimicking activity in some cases. The enhancement effect may result from the formation of compound I, protoporphyrin center dot Fe-IV = O center dot+, accelerated by dA repeats, which was demonstrated by H2O2 decay kinetics and pH dependency analysis. The novel enhancement methods described here may help in the development of high-activity DNAzymes, illustrated by a dimer G-quadruplex with flanking adenine at one end, a relatively long adenine run in one loop, and another adenine run in the linker.

Abstract:Here we report that human telomere guanine-rich sequence AGGG(TTAGGG)3 (G4) and hemin can form a G-quadruplex–hemin complex (GHC) which exhibits good electrochemical characteristics. The redox signals of the complex and the electrocatalytic activities toward the reduction of hydrogen peroxide have been investigated. Based on this, two small molecular ligands of G-quadruplex, also known as candidates of anticancer drug, 5,10,15,20-tetra-(N-methyl-4-pyridyl) porphyrin (TMPyP4) and N,N′-bis[2-(1-piperidino)-ethyl]-3,4,9,10-perylenetetracarboxylic diimide (PIPER), were used as model molecules to interrogate their binding activities and their effects on electrochemical behavior of GHC. Besides, spectrometric methods were simultaneously used to verify the interactions and binding stoichiometry between these molecules and GHC. These studies may provide a new way to characterize the structure and properties of human telomere and may have further applications.

Abstract:Significance Telomeres protect the ends of linear chromosomes from illicit DNA processing events that threaten genome stability. Guanine-rich telomere DNA repeat sequences are protected by telomere-binding proteins, and are also prone to fold into structures called G quadruplexes (GQs). In highly proliferative cells, including the majority of human cancers, telomeres are maintained by the telomerase enzyme. Thus, telomerase and its telomere DNA substrates represent important targets for developing novel cancer drugs. The results of this study suggest GQ folding of newly synthesized DNA may occur within an actively extending telomerase enzyme. Our experiments highlight the importance of telomere DNA structure during the function of telomerase and its associated telomere-binding proteins.

Abstract:Telomeres carry important biological functions such as the protection of chromosomes. In this paper, we have developed a fluorescence anisotropy imaging system for monitoring DNA digestion inside live cells. The nuclease-resistant capability of telomere-like ssDNAs in nuclei of human breast cancer cells is studied. We found that those oligonucleotides were clearly more stable than regular DNA sequences during the time course of the experiments. We conclude that the G-quadruplex structure of the telomere-like ssDNA makes it inherently more stable in intracellular environments than non-G-quadruplex structures. This will help us understand why the G-quadruplex forming telomere sequences were adopted by almost all eukaryotic cells to protect the ends of chromosomes. This is the first time such a phenomenon was observed in live cells. Our fluorescence anisotropy imaging provides an efficient way to directly monitor DNA digestion in any region of live cells in real time, providing insights into many important and related intracellular processes.

Abstract:The quadruplex-based DNAzyme system is one of the most useful artificial enzymes or catalysts; their unique properties make them reliable alternatives to proteins for performing catalytic transformation. The first prototype of a thermally stable DNAzyme system is presented. This thermophilic DNAzyme is capable of oxidizing substrates at high temperatures (up to 95 degrees C) and long reaction times (up to 18 h at 75 degrees C). The catalytic activity of the DNAzymes were investigated with the standard peroxidase-mimicking oxidation of 2,2'-azino-bis(3-ethylbenzothiozoline-6-sulfonic acid) (ABTS) by H2O2. The step-by-step design of this unique heat-activated G-quadruplex/hemin catalyst, including the modification of adenines at both ends of G-tracts, the choice of cation, and its concentration for DNAzyme stabilization, is described. This work investigates thoroughly the molecular basis of these catalytic properties and provides an example of an industrially relevant application.

Notably, these structures play pivotal roles in human telomeres, contributing to essential cellular functions. Additionally, the existence of DNA:RNA hybrid G-quadruplexes adds a layer of complexity to their structural diversity. This review provides a comprehensive overview of recent advancements in unraveling the intricacies of DNA and RNA G-quadruplexes within human telomeres. Detailed insights into their structural features are presented, encompassing the latest developments in chemical approaches designed to probe these G-quadruplex structures. Furthermore, this review explores the applications of G-quadruplex structures in targeting human telomeres. Finally, the manuscript outlines the imminent challenges in this evolving field, setting the stage for future investigations.

Abstract:The ability of G-quadruplex ligands to induce formation of four-stranded DNA and stabilize four-stranded DNA make them able to inhibit telomerase. This paper investigated the interaction of four perfluoroalkyl phthalocyanine metal derivatives with telomeric DNA sequence 5’-d [TTAGGG)4TT-3’ by using circular dichrosim (CD), ultraviolet-visible and fluorescence spectroscopy, and molecular simulation method. Results show that perfluoroalkyl Zinic phthalocyanine can strongly induce the G-DNA in the buffer without extra K+/Na+ added with a molar ratio of 1:1 interaction possibly by intercalation into G-quartets, and only increases the amount of G-DNA in the presence of K+/Na+, with a compound/DNA 2:1 interaction possibly by external stacking model.

Abstract:Peroxidase-mimicking DNAzymes containing G-quadruplex structures are widely applied in chemistry as catalysts and signal amplification for biosensing. Enhancing the catalytic activity of these DNAzymes can therefore improve the performance of many catalysts and biosensors using them. In this work, we synthesized cationic peptide conjugates of peroxidase-mimicking DNAzymes, which were found to exhibit both enhanced peroxidase and oxidase activities up to 4-fold and 3-fold compared with the original DNAzymes, respectively. Further investigation suggested that the enhanced activity was ascribed to the stabilization of parallel DNA G-quadruplex structures and hemin binding by the cationic peptide covalently attached to the DNAzyme. Such a mechanism of activity enhancement was successfully utilized for biosensing applications with improved sensitivity and broadened target range. Hydrogen peroxide (H2O2) detection in K+-free solutions by the DNAzyme peptide conjugate showed 2-fold sensitivity enhancement over the unmodified DNAzyme under the same condition, and the activity switch by target-induced cleavage of the DNAzyme peptide conjugate was also used for the detection of caspase 3 protease with enzymatic amplification in homogeneous solutions.

Abstract:Telomeres shortening during proliferation of many cell lines can not be explained completely by the mechanism of the end replication problem. Under 40% oxygen partical pressure, cell proliferation is blocked and the rate of telomere shortening is increased . Blocked cells present senescent characteristics and accumulated single strand breaks in telomeres . It might be speculated that accumulation of single strand breaks and resultant loss of distal single stranded fragments during replication could be a major cause of telomere shortening under the condition of senescence or oxidative stress.
