Abstract:This study was conducted to determine whether quantitative trait loci (QTL) controlling traits of agronomic importance detected in recombinant inbred lines (RILs) are also expressed in testcross (TC) hybrids of rice. A genetic map was constructed using an RIL population derived from a cross between B5 and Minghui 63, a parent of the most widely grown hybrid rice cultivar in China. Four TC hybrid populations were produced by crossing the RILs with three maintaining lines for the widely used cytoplasmic male-sterile (CMS) lines and the genic male-sterile line Peiai64s. The mean values of the RILs for the seven traits investigated were significantly correlated to those of the F1 hybrids in the four TC populations. Twenty-seven main-effect QTL were identified in the RILs. Of these, the QTL that had the strongest effect on each of the seven traits in the RILs was detected in two or more of the TC populations, and six other QTL were detected in one TC population. Epistatic analysis revealed that the effect of epistatic QTL was relatively weak and cross combination specific. Searching publicly available QTL data in rice revealed the positional convergence of the QTL with the strongest effect in a wide range of populations and under different environments. Since the main-effect QTL is expressed across different testers, and in different genetic backgrounds and environments, it is a valuable target for gene manipulation and for further application in rice breeding. When a restorer line that expresses main-effect QTL is bred, it could be used in a number of cross combinations.

Abstract:Some important agronomic traits including plant height, heading date, yield of plant and yield components were investigated by using a set of 241 RIL population derived from an elite hybrid rice (Oryza sativa L. spp. indica) Shanyou 63. Quantitative trait loci (QTLs) and interactions of these traits were analyzed. The results showed that the tremendous transgressived segregation for all traits was observed in the population and the frequency of these traits was approximately normal distribution. A total of 45 QTLs and 47 pairs of interaction were detected for these traits. The contribution rates of single QTL were 2.83 ～ 28.46%. The C1023-R1440 in chromosome 7 was the most active flanking marker and held the pleitropism, which was checked simultaneously the same QTL in 5 traits and the 3 pairs of significant epistatic loci in 3 traits. Which would be helpful for the heterosis and the genetic research of rice such as marker-assisted selection.
Identification of QTLs for Agronomic Traits in Indica Rice Using an RIL Population

Abstract:Increasing grain weight and breeding for ideal plant architecture are two means to improve the productivity of rice. Quantitative trait locus (QTL) mapping was conducted on ten yield component traits using a recombinant inbred line population derived from an indica × indica cross (M201 × JY293). Correlation analysis revealed that plant height, panicle length and flag leaf length, classified as plant morphology traits, were positively correlated with grain shape traits such as thousand-grain weight, grain length and grain width. Two tillering traits, total and effective tiller numbers, showed negative correlations with nearly all the other traits tested. A total of 37 QTLs were detected over the 2-year study period, and 14 of them were identified in both years. Four clustered QTLs corresponding to known genes/QTLs (GW2, GS3, qGL3 and qTGW3.3) were revealed on chromosomes 2 and 3, which had pleiotropic effects on grain weight and plant architecture traits. QTL mapping demonstrated that qGL3 was a major QTL controlling grain length and weight, as well as plant height, panicle length and flag leaf length in rice. Three new QTLs, qTGW3.0, qGL2.2 and qETN4, were detected in both years and worth attention in breeding for high-yield rice varieties.
Dissection of QTLs in Two Years for Important Agronomic Traits in Rice (oryza Sativa L.)

Abstract:QTL for nine important agronomic traits including plant height, heading time, yield and yield components were investigated in two years (1999-2000) by using a population of 241 RIL population derived from an elite hybrid cross of “Zhenshan 97 × Minghui 63”. Results showed that the tremendous transgressive segregations for nine traits were observed in the population and the frequencies of these traits were approximately normally distributed. A total of 64 QTL distributed on 11 rice chromosomes except the forth one were detected in 1999 and 2000, including 45 and 35 QTL in 1999 and 2000, respectively, and 16 QTL were both found in two years. The contributions of QTL in 2000 were 2.83%-14.99%, which were lower than those in 1999. Different environments could affect QTL expressing, but differential expression of two-year QTL was not completely resulted from QTL×environment(QE) interactions, maybe it was the common results of lower heredity, lower genetic effects of QTL and QE interactions. In addition, eight significant QE interactions were identified, but their genetic effects were obviously lower than those of related QTL.

Abstract:Using a newly developed mapping model with endosperm and maternal main effects and QTL × environment interaction effects on quantitative quality traits of seed in cereal crops, the investigation of quantitative trait loci (QTLs) located on triploid endosperm and diploid maternal plant genomes for protein content and lysine content of rice grain under different environments was carried out with two backcross (BC1F1 and BC2F1) populations from a set of 241 recombinant inbred lines derived from an elite hybrid cross of Shanyou 63. The results showed a total of 18 QTLs to be associated with these two quality traits of rice, which were subsequently mapped on chromosomes 2, 3, 5, 6, 7, 10, 11 and 12. Three of these QTLs were also found having QTL × environment interaction effects. Therefore, the genetic main effects from QTLs located on chromosomes in endosperm and maternal plant genomes and their QTL × environment interaction effects in different environments were all important for protein and lysine contents in rice. The influence of environmental factors on the expression of some QTLs located in different genetic systems could not be ignored for both nutrient quality traits.

Abstract:Improving grain-quality is an important goal in rice breeding programs. One vital step is to find major quantitative trait loci (QTLs) for quality related traits and then investigate the relationships among them. We crossed 'N22', an indica variety with good appearance but low grain weight, to a japonica variety, 'Nanjing35', with superior grain yield but poor appearance. This enabled us to construct an F2 population and a set of backcross inbred lines (BILs) for QTL-mapping for the traits related grain appearance. In all, 37 QTLs were identified for grain length (GL), grain width (GW), grain thickness (GT), thousand-grain weight (TGW), and the percentage of grains with chalkiness (PGWC). Of these, 17 QTLs detected from 184 plants in the F2 population explained 4.97-27.26 % of the phenotypic variance, another 20 QTLs were identified using BILs from 2009 to 2010. Quantitative trait loci for major effects were detected in different populations and across years. A new QTL hot spot (marker interval RM504-RM520) was found on Chromosome 3, which harbored QTLs for GL, GW, GT, and TGW. Among our five examined traits, grain shape was significantly correlated with TGW and PGWC. The PGWC values of two heavier grains BILs, L93, and L145 are much lower than Nanjiing35, the analysis of genotype showed that this greater weight may due to the locus for GL occurring within RM504-RM520 on Chromosome 3. Therefore, those two lines will allow us to develop a long-grain high-yield rice variety with less chalkiness. © 2012 Springer Science+Business Media Dordrecht.

Abstract:Milling quality of rice grains is important to both producers and consumers. In this study, quantitative trait loci (QTLs) controlling brown rice rate (BR), milled rice recovery (MR) and head rice recovery (HR) were analysed by composite interval mapping over 2 years using 98 backcross inbred lines (BILs). A total of 12 QTLs for the three traits were detected, of which five were for BR, four for MR and three for HR. The proportion of phenotypic variation explained by individual QTLs ranged from 7.5 to 19.9%, and additive effects contributed by a single QTL accounted for 0.46 to 2.34% of the variation. QTL-by-environment interactions were observed by comparing QTL mapping of the same population grown in two consecutive years. Three of five QTLs for BR and two of four QTLs for MR were detected in 2 years, and all three QTLs for HR were detected in 1 year only. BR was significantly correlated with MR, and all four QTLs of MR were located in the same regions as those of BR. This indicated that QTLs for highly correlated traits could often be detected in the same interval.

Abstract:Wx is considered to be the most important gene controlling eating and cooking qualities and pasting properties in rice ( Oryza sativa L.). In this study, a recombinant inbred line population derived from indica rice parents differing in apparent amylose content (AAC) was used to detect quantitative trait loci (QTLs) for ten grain quality parameters for rice quality improvement. QTL mapping was performed on the whole population and on two sub-populations based on Wx genotypes. A total of 29 QTLs were found in the whole population. Ten QTLs for 7 traits were detected in the two sub-populations, four of which ( qPRO3.1, qPV9, qHPV9 , and qCS7 ) were also detected in the whole population, whereas the other six were QTLs with minor effects that might be covered by the Wx locus. Besides the Wx locus with the largest effect on AAC and most pasting properties, there were another six QTL clusters contributing to grain quality located on chromosomes 2, 3, 5, 6 and 9. It was also found that some QTLs for peak viscosity, breakdown and consistency were closely linked to rice grain shape related QTLs on chromosome 3. A QTL cluster on chromosome 9 for peak viscosity, hot paste viscosity and cold paste viscosity was detectable in the whole population, which was close to the isoamylase 3 ( ISA3 ) locus. A QTL cluster for both peak time and pasting temperature on chromosome 6 was near to the starch synthase I locus, and was potentially a new QTL with minor effect for peak time and pasting temperature. These findings will promote better understanding of the genetic regulation of rice eating and cooking qualities.

Abstract:Rice straw is always regarded as a by-product of rice production, but it could be a significant energy source for ruminant animals. Knowledge of the genetic variation and genetic architecture of cell wall traits will facilitate rice breeders by improving relevant traits through selective breeding and genetic engineering. The common wild rice, Oryza rufipogon Griff., which is considered to be the progenitor of Oryza sativa, has been widely utilized for the identification of genes of agronomic importance for rice genetic improvement. In the present study, the mapping of quantitative trait loci (QTLs) for acid detergent fiber (ADF), neutral detergent fiber (NDF), acid detergent lignin (ADL), and ADL/NDF ratio was carried out in two environments using a backcrossed inbred line (BIL) population derived from a cross between the recurrent parent Xieqingzao B (XB) and an accession of Dongxiang wild rice (DWR). The results indicated that all four traits tested were continuously distributed among the BILs, but many BILs showed transgressive segregation. A total of 16 QTLs were identified for the four traits, but no QTLs were in common in two environments, suggesting that environment has dramatic effects on fiber and lignin syntheses. Compared to the QTL positions for grain yield-related traits, there were no unfavorable correlations between grain yield components and cell wall traits in this population. The QTLs identified in this study are useful for the development of dual-purpose rice varieties that are high in grain yield and are also high in straw quality.
QTL Detection for Three Traits Associated with Photosynthetic Functions in Rice Using Backcross Inbred Lines

Abstract:A mapping population of the backcross inbred lines derived from a cross of Nipponbare/Kasalath//Nipponbare by the single seed descent method,was used to detect quantitative trait loci(QTL) for traits associated with photosynthetic functions.Total leaf nitrogen content(TLN),chlorophyll a/b ratio(Chl.a/b) and chlorophyll content(Chl)in leaves of rice(Oryza sativa L.) were measured at the 7th day after heading,and a total of eight putative QTLs were detected with percentage of variance explained(PVE) of 9.7%21% and LOD of 2.616.42.Of those putative QTLs,two for TLN were detected on chromosomes 1 and 6,with PVE of 9.7% and 10.8%,respectively,three controlling Chl.a/b on chromosomes 2,3 and 12,with PVE of 10%,10.5% and 21%,three controlling Chl on chromosome 1,4 and 8,with PVE of 13.7%,10.7% and 10%.Interestingly,the QTL controlling chlorophyll content,namely qCC-1 reported here,was detected in the region of the RFLP marker C122 on chromosome 1,where harbored a NADH-glutamate synthase structure gene according to the previous study.Because the glutamate is the first chlorophyll precursor,qCC-1 would play a vital role in photosynthetic functions.Two QTLs controlling Chl were detected on chromosomes 4 and 8,however,no QTL were detected in the vicinity of C122 at the 30th day after heading,suggesting that the effect of the qCC-1 controlling Chl decreased during leaf senescence.

Abstract:High yield in rice mainly depends on large grain weight, ideal plant architecture and proper flowering time adapting to various geographic regions. To help achieve higher yield, phenotype variations of heading date（HD）, plant architecture and grain shape in a panel of 416 rice accessions were investigated in this study. A total of 143 markers including 100 simple sequence repeat（SSR） markers and 43 gene-tagged markers were employed in association mapping to detect quantitative trait loci（QTL） responsible for these variations. Among the 7 subpopulations, POP5 in japonica group showed the largest values of HD and grain width（GW）, but the smallest values of grain length（GL） and grain length to width ratio（GLW）. Among the six indica groups, POP7 had the largest values of HD, GL, GLW, and 1 000-grain weight（TGW）. A total of 27 QTLs were detected underlying these phenotypic variations in single year, while 12 of them could be detected in 2006 and 2007. GS3 marker was closely associated with GL, GW and GLW, and widely distributed in different groups. The starch synthesis related gene markers, SSI, SSIIa, SBE1, AGPL4, and ISA1, were linked to plant height（PH）, panicle length（PL）, flag leaf length（FLL）, GW, and GLW. The SSR markers, RM267, RM340 and RM346, were linked to at least two traits. Therefore, these new markers will probably be used to improve rice grain yield or plant architecture when performing marker-assisted selection of proper alleles.

Abstract:Backcross inbred lines (BILs) derived from a cross of Nipponbare (japonica) / Kasalath (indica) // Nipponbare were used to identify quantitative trait loci (QTLs) controlling physico-chemical properties of rice grains such as amylose content (AC), alkali spreading score (ASS) and gel consistency (GC) by composite interval mapping over a period of two years. A total of 4 QTLs for AC were detected; qAC-5 and qAC-6 showed significant effects (hereafter referred to as "significant") in both years, and qAC-6 explained more than 80% of the phenotypic variance and was located in the wx region on the short arm of chromosome 6. The other 2 QTLs for AC with small additive effects were detected and were significant only in one year. Three QTLs for ASS were identified; qASS-6a and qASS-6b were significant in both years, and qASS-6a corresponded to a major gene located in the alk region on chromosome 6, while qASS-3 on chromosome 3 was significant only in one year. Five QTLs for GC were detected and all were significant only in one year. The lock of detection of major gene(s) for GC may be due to the fact that none of the parents were differentiated in terms of GC. These results showed that AC and ASS were mainly controlled by known gene loci, i.e., wx and alk, respectively, with modification by minor genes.
QTL detection for eating quality of cooked rice in a population of chromosome segment substitution lines

Abstract:The genetic mechanism underlying six palatability properties of cooked rice and three physico-chemical traits was dissected in 66 BC 3 F 2 chromosome segment substitution lines (CSSLs), using a complete linkage map in three successive years. The CSSLs showed transgressive segregation for all traits studied. Significant correlation was detected among most palatability traits. A total of 25 QTLs for the nine traits were identified on nine chromosomes, and many QTLs affecting different quality traits were mapped in the same regions. Six QTLs— qLT - 8 for luster, qTD - 6 and qTD - 8 for tenderness, qIVOE - 6 and qIVOE - 8 for integrated value of organoleptic evaluation, and qAC - 8 for amylose content—were repeatedly detected across the 3 years. Phenotypic values were significantly different between the recurrent parent, cultivar Asominori, and the CSSLs harboring any of the six QTL alleles across the three environments, indicating that these six QTLs were non-environment-specific and could be used for marker-assisted selection in rice quality improvement.

Abstract:A total of 66chromosome segment substitution lines,derived from a cross between indica inbred line IR24(as the recurrent parent)and japonica inbred line Asominori(as the donor parent),were used to investigate the heterotic loci in indica/japonica inter-subspecific rice hybrids.Each line was crossed with the background parent IR24,and the heterosis of F1hybrids was estimated by comparing the F1with its two parental lines.Field experiments were carried out across four different environments(2007,2008in Nanjing;2007,2008in Nanchang)to evaluate yield and yield-related traits in the 66lines and their 66corresponding F1hybrids.Quantitative trait loci(QTL)analyses were conducted using a likelihood ratio test based on the stepwise regression.QTL were detected by statistical software QTL IciMapping using mid-parental heterosis as basic phenotypic data through a new SSR map.As a result,53heterotic loci of yield-component traits were identified with significant effects in different environments.Only one heterotic locus linked closely with marker RM488on chromosome 1was detected repeatedly in more than one environment,which might improve the plant height in F1derivatives.Of all the heterotic loci,22(41.51%)showed positive effects,with LOD values ranging from 3.06to 7.25,explaining 3.74%to 18.5% of the phenotypic variance respetively;31loci showed negative effects,with LOD values ranging from 3.07to 9.70,explaining 0.45%to 30.78%of the phenotypic variance,respectively;Those loci with negative effects mainly affected the traits of grain weight per plant,no.of grains per panicle and seed-setting rate,which were closely related to those genes of hybrid sterility between indica and japonica rice.

Abstract:With 5 figures and 2 tables Abstract Seed storability is an important agronomic trait for rice. A population comprising 182 backcross recombinant inbred lines derived from the backcross Koshihikari (japonica)/Kasalath (indica)//Koshihikari was used for detecting quantitative trait loci (QTL) for seed storability. Germination rate was used as the phenotype of seed storability under room temperature conditions after storage for 32 months (grown only at Nanjing) and 48 months (grown at Nanjing, Jinhu and Lianyungang). Six QTL named qSS-2, qSS-3, qSS-4, qSS-6, qSS-9 and qSS-11 were detected. qSS-9 was the most stable one and was detected in seeds from all environments and storage times, explaining 10.6333.10% of the phenotypic variation. The existence of QTL qSS-2, qSS-4, qSS-6 and qSS-9 was confirmed using Kasalath chromosome segment substitution lines in a Koshihikari genetic background. These results provide an opportunity for map-based cloning of qSS-9, thereby gaining an understanding of seed storability in rice and possibilities for its improvement.

Total leaf nitrogen content (TLN), chlorophyll a/b ratio (Chl. a:b) and chlorophyll content (Chl) were measured in leaves of rice (Oryza sativa L.) at the 7th day after heading. A total of six putative QTLs were detected with percentage of variance explained (PVE) ranging between 11.2% -29.6%, and LOD of QTLs 2.66-4.81. Of those putative QTLs, three for TLN were detected on chromosomes 1,2 and 11, with PVE of 17.3%, 15.3% and 13.7%, respectively;Two controlling Chl. a:b on chromosomes 3 and 4, PVE of 13.8% and 29.6%, one for Chl on chromosome 1, PVE of 11.2%. Four of those detected QTLs were newly reported in this study. Interestingly, the QTL controlling chlorophyll content,namely qCC-1 reported here,was detected in the region of the RFLP marker C122 on chromosome 1, where harbored NADH-glutamate synthase structure gene according to a previous study. Because the biosynthesis of chlorophyll begins with glutamate, qCC-1 would play a vital role in photosynthetic functions. Whereas,no QTL controlling chlorophyll content were detected at the 30th day after heading, suggesting that the effect of the QTL controlling chlorophyll content decreased during leaf senescence.

Abstract:The size of the top three leaves of rice plants is strongly associated with yield; thus, it is important to consider quantitative traits representing leaf size (e.g., length and width) when breeding novel rice varieties. It is challenging to measure such traits on a large scale in the field, and little is known about the genetic factors that determine the size of the top three leaves. In the present study, a population of recombinant inbred lines (RILs) and reciprocal single chromosomal segment substitution lines (SSSLs) derived from the progeny of a japonica Asominorixindica IR24 cross were grown under four diverse environmental conditions. Six morphological traits associated with leaf size were measured, namely length and flag leaf, length and flag, second and third leaves. In the RIL population, 49 QTLs were identified that clustered in 30 genomic region. Twenty-three of these QTLs were confirmed in the SSSL population. A comparison with previously reported genes/QTLs revealed eight novel genomic regions that contained uncharacterized ORFs associated with leaf size. The QTLs identified in this study can be used for marker-assisted breeding and for fine mapping of novel genetic elements controlling leaf size in rice.
QTL Analysis of Some Agronomic Traits in Rice under Different Growing Environments

Abstract:The culm length, panicle length, spikelets per panicle and panicle exsertion were evaluated by using F2:3 population including 200 lines derived from the cross of indica and japonica Milyang 23/Jileng 1 under five different environments of Beijing (natural normal growing environment), Kunming (natural cold environment), Gongzhuling of China (cold water irrigation) and Chuncheon of Korea (natural normal growing environment and cold water irrigation), and QTLs of these traits were analyzed by using SSR markers. The results showed that 44 QTLs related to these agronomic traits were detected under five different growing environments, and these QTLs have been located on 11 chromosomes except chromosome 9. The QTLs for qCL1a, qCL1b, qCL5a, qCL6b, qPL1a, qPL3a, qPL6b, qPL6c, qPL7b, qSP8b, qSP1c, qSP11a, qSP12, and qPE1 have been detected under more than two growing environments, and those that were little affected by environments, were stable QTLs. Among them, qCL1a, qCL1b, qPL1a, qSP1c, and qPE1 explained 24.2–55.2%, 22.7–39.9%, 12.5–27.7%, 14.4–33.5%, and 26.6–28.7% of observed phynotypic variation, respectively, which were major genes mainly appearing as overdominance. These QTLs cause the increase in action to culm length, panicle length, spikelets per panicle, and panicle exsertion under cold environment, showing that these QTLs were correlated with cold tolerance.

Abstract:Protein content (PC) and protein index (PI) play important roles in determining nutritional quality in rice (Oryza sativa L.). We used 71 lines derived from “Asominori/IR24” to analyze the developmental behavior of PC and PI through unconditional and conditional QTL mapping methods. In all, 10 unconditional QTLs and 6 conditional QTLs for PC, and 11 unconditional QTLs and 9 conditional QTLs for PI, were identified at four stages of grain filling. More were identified in the first three stages than at the final stage. Temporal patterns of gene expression for PC and PI differed over time, with several QTLs being expressed across two or three stages but many being expressed at only one stage. Some of these QTLs were closely linked with maturity QTLs reported previously. Many QTLs for PC and PI were co-localized, supporting the significant correlation found between PC and PI. Our results suggest that dynamic QTL mapping might be a valid means for revealing more genetic information about protein accumulations during seed development.
