Abstract:Wx is considered to be the most important gene controlling eating and cooking qualities and pasting properties in rice ( Oryza sativa L.). In this study, a recombinant inbred line population derived from indica rice parents differing in apparent amylose content (AAC) was used to detect quantitative trait loci (QTLs) for ten grain quality parameters for rice quality improvement. QTL mapping was performed on the whole population and on two sub-populations based on Wx genotypes. A total of 29 QTLs were found in the whole population. Ten QTLs for 7 traits were detected in the two sub-populations, four of which ( qPRO3.1, qPV9, qHPV9 , and qCS7 ) were also detected in the whole population, whereas the other six were QTLs with minor effects that might be covered by the Wx locus. Besides the Wx locus with the largest effect on AAC and most pasting properties, there were another six QTL clusters contributing to grain quality located on chromosomes 2, 3, 5, 6 and 9. It was also found that some QTLs for peak viscosity, breakdown and consistency were closely linked to rice grain shape related QTLs on chromosome 3. A QTL cluster on chromosome 9 for peak viscosity, hot paste viscosity and cold paste viscosity was detectable in the whole population, which was close to the isoamylase 3 ( ISA3 ) locus. A QTL cluster for both peak time and pasting temperature on chromosome 6 was near to the starch synthase I locus, and was potentially a new QTL with minor effect for peak time and pasting temperature. These findings will promote better understanding of the genetic regulation of rice eating and cooking qualities.

Then it dealt with the research achievements of improving rice quality through transgenic technology. Abstract:[Objectives]Stigma exsertion rate is an important determinant of outcrossing in hybrid rice seed production. The purpose of this study was to detect quantitative trait loci（QTL）controlling stigma exsertion rate and fine mapping related genes in rice. [Methods]In this study, an F 2 population derived from japonica rice variety ’02428’ with low stigma exsertion rate and parent ZH464 with high stigma exsertion rate was used for preliminary detection of QTL. Molecular markers were used to screen heterozygous individual plants in the target region to obtain F 2:3 and F 3:4 populations by continuous selfing for multi-year stable QTL mapping. At the same time, BSA-seq technology was used to analyze gene mapping and candidate gene sequence of the target region. [Results]The results of correlation analysis showed that there was a very significant correlation among the three traits of single stigma exsertion rate, double stigma exsertion rate and total stigma exsertion rate. In this study, the total stigma exsertion rate was used as phenotypic data, and the constructed genome-wide molecular linkage genetic map was used for QTL mapping. Two loci, qTSE2 and qTSE4,were detected on chromosomes 2 and 4,respectively. qTSE4 with high contribution rate was selected as the target locus for follow-up study. This locus was repeatedly detected in the F 2:3 and F 3:4 planting population. Based on BSA-seq result, two genes with differences were screened in the qTSE4 locus interval. [Conclusions]qTSE4 locus as the major QTL related to stigma exsertion rate, can be used for subsequent fine-mapping. The two screened candidate genes need to be further verified by transgenic experiment.

Abstract:QTL mapping methods were reviewed for single-marker mapping, interval mapping, composite interval mapping, and mixed-model based method. Statistical approaches along with their properties were discussed for the mapping methods. ANOVA, regression method and likelihood ratio test can be applied in single-marker mapping. Interval mapping and composite interval mapping can be conducted, based on two interval markers, by regression method and maximum likelihood method. Since markers linked with other QTLs were include in the model, composite interval mapping is more precision and powerful. Mapping QTL by mixed-model approaches is more applicable when complicated QTL effects as well as QTL by environment interaction are analyzed.
A Genetic Map Constructed from F2 Population and Its Application to QTL Mapping in Lentinula Edodes

Abstract:F2 dikaryons derived from randomly mating individuals of the full-sib monokaryons of Lentinula edodes were served as mapping population. An easy method using genotype data deduced from the two mating monokaryons was applied to construct a new linkage map of L. edodes. The first dikaryon map for L. edodes constructed here included 459 markers assigned to 15 linkage groups, and covered a total genetic length of 989.7cM with an average marker spac- ing of 2.2cM. In addition, the dikaryon population was employed as phenotypic segregation population to map quantita- tive trait loci (QTLs) controlling mycelium growth rate of L. edodes dikaryon. Consequently six putative QTLs controlling mycelium growth rate were identified in five linkage groups. Results indicated that using F2 dikaryons from randomly mating individuals of full-sib monokaryons was an easy way to construct a relatively large size of population both for linkage mapping and QTL mapping. The present work suggested that the utilization of F2 population provided a new pos- sible way to improve the efficiency of genetic mapping, and to solve the inconsistency between the linkage mapping

Abstract:Advances on methods for mapping quantitative trait loci (QTL) are firstly summarized. Then, some new methods, including mapping multiple QTL, fine mapping of QTL, and mapping QTL for dynamic traits, are mainly described. Finally, some future prospects are proposed, including how to dig novel genes in the germplasm resource, map expression QTL (eQTL) by the use of all markers, phenotypes and micro-array data, identify QTL using genetic mating designs and detect viability loci. The purpose is to direct plant geneticists to choose a suitable method in the inheritance analysis of quantitative trait and in search of novel genes in germplasm resource so that more potential genetic information can be uncovered.

Abstract:To provide a better understanding of the genetic architecture of fruiting body formation of Lentinula edodes, quantitative trait loci (QTLs) mapping was employed to uncover the loci underlying seven fruiting body-related traits (FBRTs). An improved L. edodes genetic linkage map, comprising 572 markers on 12 linkage groups with a total map length of 983.7 cM, was constructed by integrating 82 genomic sequence-based insertion-deletion (InDel) markers into a previously published map. We then detected a total of 62 QTLs for seven target traits across two segregating testcross populations, with individual QTLs contributing 5.5 %–30.2 % of the phenotypic variation. Fifty-three out of the 62 QTLs were clustered in six QTL hotspots, suggesting the existence of main genomic regions regulating the morphological characteristics of fruiting bodies in L. edodes. A stable QTL hotspot on MLG2, containing QTLs for all investigated traits, was identified in both testcross populations. QTLs for related traits were frequently co-located on the linkage groups, demonstrating the genetic basis for phenotypic correlation of traits. Meta-QTL (mQTL) analysis was performed and identified 16 mQTLs with refined positions and narrow confidence intervals (CIs). Nine genes, including those encoding MAP kinase, blue-light photoreceptor, riboflavin-aldehyde-forming enzyme and cyclopropane-fatty-acyl-phospholipid synthase, and cytochrome P450s, were likely to be candidate genes controlling the shape of fruiting bodies. The study has improved our understanding of the genetic architecture of fruiting body formation in L. edodes. To our knowledge, this is the first genome-wide QTL detection of FBRTs in L. edodes. The improved genetic map, InDel markers and QTL hotspot regions revealed here will assist considerably in the conduct of future genetic and breeding studies of L. edodes.

Abstract:With the rapid development of molecular biotechnology,QTL analyses were executed for a lot of important agronomic traits in many crops.Different experimental populations and mapping methods had their own advantages in QTL analysis.Amounts of studies paid attention to locate the QTLs for important traits,and others tried to dissect the genetic bases using molecular markers.Near isogenic lines were the best populations for QTL fine mapping and positional cloning,A few studies had been reported their results on materials with improvement traits using marker-assisted selection.This paper summarizes the recent progress on QTL mapping populations and methods,the status of QTL locating,QTL fine mapping and positional cloning,and QTL application in breeding.

Abstract:Most characters of biological interest and economic importance are quantitative traits. To uncover the genetic architecture of quantitative traits, two approaches have become popular in China. One is the establishment of an analytical model for mixed major-gene plus polygenes inheritance and the other the discovery of quantitative trait locus (QTL). Here we review our progress employing these two approaches. First, we proposed joint segregation analysis of multiple generations for mixed major-gene plus polygenes inheritance. Second, we extended the multilocus method of Lander and Green (1987), Jiang and Zeng (1997) to a more generalized approach. Our methodology handles distorted, dominant and missing markers, including the effect of linked segregation distortion loci on the estimation of map distance. Finally, we developed several QTL mapping methods. In the Bayesian shrinkage estimation (BSE) method, we suggested a method to test the significance of QTL effects and studied the effect of the prior distribution of the variance of QTL effect on QTL mapping. To reduce running time, a penalized maximum likelihood method was adopted. To mine novel genes in crop inbred lines generated in the course of normal crop breeding work, three methods were introduced. If a well-documented genealogical history of the lines is available, two-stage variance component analysis and multi-QTL Haseman-Elston regression were suggested; if unavailable, multiple loci in silico mapping was proposed.

Abstract:Increasing yield is a principal goal when breeding Lentinus edodes. The detection of quantitative trait loci (QTLs) underlying yield and its related traits, precocity and the number of fruiting bodies (NFs), is important in order to breed high-yield cultivars. Using composite interval mapping (CIM), we mapped a total of 25 QTLs responsible for precocity, NFs, and yield in 2 segregating populations of L. edodes. QTLs for the 3 traits were mapped on 5 different linkage groups, contributing 5.9% to 15.4% of the phenotypic variation. Colocated QTLs were also found underlying multiple traits, implying the presence of a genic pleiotropic effect or tightly linked genes. This is, to our knowledge, the first report of the genetic dissection of precocity, NFs, and yield using QTL mapping in L. edodes. Findings of this study will facilitate marker-assisted breeding of high-yield cultivars of L. edodes.
Mapping Quantitative Trait Loci in Selected Breeding Populations: A Segregation Distortion Approach

Abstract:Quantitative trait locus (QTL) mapping is often conducted in line-crossing experiments where a sample of individuals is randomly selected from a pool of all potential progeny. QTLs detected from such an experiment are important for us to understand the genetic mechanisms governing a complex trait, but may not be directly relevant to plant breeding if they are not detected from the breeding population where selection is targeting for. QTLs segregating in one population may not necessarily segregate in another population. To facilitate marker-assisted selection, QTLs must be detected from the very population which the selection is targeting. However, selected breeding populations often have depleted genetic variation with small population sizes, resulting in low power in detecting useful QTLs. On the other hand, if selection is effective, loci controlling the selected trait will deviate from the expected Mendelian segregation ratio. In this study, we proposed to detect QTLs in selected breeding populations via the detection of marker segregation distortion in either a single population or multiple populations using the same selection scheme. Simulation studies showed that QTL can be detected in strong selected populations with selected population sizes as small as 25 plants. We applied the new method to detect QTLs in two breeding populations of rice selected for high grain yield. Seven QTLs were identified, four of which have been validated in advanced generations in a follow-up study. Cloned genes in the vicinity of the four QTLs were also reported in the literatures. This mapping-by-selection approach provides a new avenue for breeders to improve breeding progress. The new method can be applied to breeding programs not only in rice but also in other agricultural species including crops, trees and animals.

Abstract:The most saturated linkage map for Lentinula edodes to date was constructed based on a monokaryotic population of 146 single spore isolates (SSIs) using sequence-related amplified polymorphism (SRAP), target region amplification polymorphism (TRAP), insertion-deletion (InDel) markers, and the mating-type loci. Five hundred and twenty-four markers were located on 13 linkage groups (LGs). The map spanned a total length of 1006.1 cM, with an average marker spacing of 2.0 cM. Quantitative trait loci (QTLs) mapping was utilized to uncover the loci regulating and controlling the vegetative mycelium growth rate on various synthetic media, and complex medium for commercial cultivation of L. edodes. Two and 13 putative QTLs, identified respectively in the monokaryotic population and two testcross dikaryotic populations, were mapped on seven different LGs. Several vegetative mycelium growth rate-related QTLs uncovered here were clustered on LG4 (Qmgr1, Qdgr1, Qdgr2 and Qdgr9) and LG6 (Qdgr3, Qdgr4 and Qdgr5), implying the presence of main genomic areas responsible for growth rate regulation and control. The QTL hotspot region on LG4 was found to be in close proximity to the region containing the mating-type A (MAT-A) locus. Moreover, Qdgr2 on LG4 was detected on different media, contributing 8.07 %-23.71 % of the phenotypic variation. The present study provides essential information for QTL mapping and marker-assisted selection (MAS) in L. edodes.

Abstract:Rapid progress in farm animal breeding has been made in the last few decades. Advanced technologies for genomic analysis in molecular genetics have led to the identification of genes or markers associated with genes that affect economic traits. Molecular markers, large-insert libraries and RH panels have been used to build the genetic linkage maps, physical maps and comparative maps in different farm animals. Moreover, EST sequencing, genome sequencing and SNPs maps are helping us to understand how genomes function in various organisms and further areas will be studied by DNA microarray technologies and proteomics methods. Because most economically important traits in farm animals are controlled by multiple genes and the environment, the main goal of genome research in farm animals is to map and characterize genes determining QTL. There are two main strategies to identify trait loci, candidate gene association tests and genome scan approaches. In recent years, some new concepts, such as RNAi, miRNA and eQTL, have been introduced into farm animal research, especially for QTL mapping and finding QTN. Several genes that influence important traits have already been identified or are close to being identified, and some of them have been applied in farm animal breeding programs by marker-assisted selection.
QTL Mapping for Mn、Fe、Zn and Cu Contents in Rice Grains

Abstract:In this study,140 individuals and lines of an F2∶ 3 population which derived from a cross of two japonica rice cultivars HongXiang1 and Song 98-131,were used.We analyzed the genetic variation and correlation of Mn、Fe、Zn and Cu contents in rice grains,and conducted the QTL analysis for Mn、Fe、Zn and Cu contents-related genes.The results showed that Mn、Fe、Zn and Cu contents in rice grains followed normal distribution in F2∶ 3 population,there were significant positive correlations among them with the exception of Fe and Mn content.A genetic linkage map,consisting of 78 SSR markers,was constructed.Eleven QTLs involving Mn、Fe、Zn、Cu mineral element contents in rice grain were identified.Among them,two QTLs were related to Mn content;two QTLs to Fe content;four QTLs to Zn content,three QTLs to Cu content.

Abstract:Abstract Background Genetic linkage maps are important tools in breeding programmes and quantitative trait analyses. Traditional molecular markers used for genotyping are limited in throughput and efficiency. The advent of next-generation sequencing technologies has facilitated progeny genotyping and genetic linkage map construction in the major grains. However, the applicability of the approach remains untested in the fungal system. Findings Shiitake mushroom, Lentinula edodes , is a basidiomycetous fungus that represents one of the most popular cultivated edible mushrooms. Here, we developed a rapid genotyping method based on low-coverage (~0.5 to 1.5-fold) whole-genome resequencing. We used the approach to genotype 20 single-spore isolates derived from L . edodes strain L54 and constructed the first high-density sequence-based genetic linkage map of L . edodes . The accuracy of the proposed genotyping method was verified experimentally with results from mating compatibility tests and PCR-single-strand conformation polymorphism on a few known genes. The linkage map spanned a total genetic distance of 637.1 cM and contained 13 linkage groups. Two hundred sequence-based markers were placed on the map, with an average marker spacing of 3.4 cM. The accuracy of the map was confirmed by comparing with previous maps the locations of known genes such as matA and matB . Conclusions We used the shiitake mushroom as an example to provide a proof-of-principle that low-coverage resequencing could allow rapid genotyping of basidiospore-derived progenies, which could in turn facilitate the construction of high-density genetic linkage maps of basidiomycetous fungi for quantitative trait analyses and improvement of genome assembly.
