Abstract:Sequence alignment is a fundamental problem in computational biology, which is also important in theoretical computer science. In this paper, we consider the problem of aligning a set of sequences subject to a given constrained sequence. Given two sequences \(A=a_1a_2\ldots a_n\) and \(B=b_1b_2\ldots b_n\) with a given distance function and a constrained sequence \(C=c_1c_2\ldots c_k\), our goal is to find the optimal sequence alignment of A and B w.r.t. the constraint C. We investigate several variants of this problem. If \(C=c^k\), i.e., all characters in C are same, the optimal constrained pairwise sequence alignment can be solved in \(O(\min \{kn^2,(t-k)n^2\})\) time, where t is the minimum number of occurrences of character c in A and B. If in the final alignment, the alignment score between any two consecutive constrained characters is upper bounded by some value, which is called GB-CPSA, we give a dynamic programming with the time complexity \(O(kn^4/\log n)\). For the constrained center-star sequence alignment (CCSA), we prove that it is NP-hard to achieve the optimal alignment even over the binary alphabet. Furthermore, we show a negative result for CCSA, i.e., there is no polynomial-time algorithm to approximate the CCSA within any constant ratio.

Abstract:To improve the biological sequence alignment in accuracy and efficiency,a GPU accelerated Smith-Waterman algorithm is proposed.The algorithm uses diamond-shaped data layout to fully utilize the parallel processing capability of commodity GPUs.With a batched query technique,biological sequences with hundreds of millions units can be processed.The maximum match score computation is optimized with tree-based reduction.The algorithm has been implemented on an NVIDIA GeForce GTX 285 GPU,and tested with multiple sequences under various length.Experiment results show that,in comparison with the CPU based serial algorithms,the proposed algorithm improves the overall performance up to 120 times.

Abstract:The dynamic programming Smith-Waterman algorithm is the most common align algorithm in the field of bioinformation.Because of serious data dependence,the fine granularity data parallelism of that algorithm is poor.We simplify the data dependence,and using the think of prefix computation we present the fine granularity Smith-Waterman algorithm called SWSSE2 based on multimedia instruction set SSE2 of X86 processor.In the case of high similarity,the performance of SWSSE2 is 5 times as high as that of ordinary SW algorithm,and the performance has nothing to do with the set of test.In the case of inconspicuous similarity,the performance of SWSSE2 is 1.5 times as high as SWMMX which is the best algorithm in the case of conspicuous similarity.

Abstract:The rapid advancements in sequencing length necessitate the adoption of increasingly efficient sequence alignment algorithms. The Needleman-Wunsch method introduces the foundational dynamic programming (DP) matrix calculation for global alignment, which evaluates the overall alignment of sequences. However, this method is known to be highly time-consuming. The proposed TSTA algorithm leverages both vector-level and thread-level parallelism to accelerate pairwise and multiple sequence alignments.

Accelerating Biological Sequence Alignment Algorithm on GPU with CUDA

Abstract:In this paper, we have used Compute Unified Device Architecture (CUDA) GPU to accelerate pair wise sequence alignment using the Smith-Waterman (SW) algorithm. Smith-Waterman(SW) is by far the best algorithm for its accuracy in similarity scoring. But the executing time of this algorithm is too long in sequence alignment. So we describe a multi-threaded parallel design and implementation of the Smith-Waterman (SW) on CUDA to reduce execution time. And according the architecure of CUDA, we have divided the computation of a whole pair wise sequence alignment scoring matrix into multiple sub-matrices, using 32 threads to process on submatrice, more over we optimized memory distribution scheme, and used reduction to find the maximum element of the alignment scoring matrix. We experiment the algorimthm on GeForce 9600 GT, connet to Windows xp 64-bit system. The results show this mplementation achieves more better performance than the other parallel implementation on the Graphics Processing Unit.

Abstract:Abstract Motivation Efficiently aligning sequences is a fundamental problem in bioinformatics. Many recent algorithms for computing alignments through Smith–Waterman–Gotoh dynamic programming (DP) exploit Single Instruction Multiple Data (SIMD) operations on modern CPUs for speed. However, these advances have largely ignored difficulties associated with efficiently handling complex scoring matrices or large gaps (insertions or deletions). Results We propose a new SIMD-accelerated algorithm called Block Aligner for aligning nucleotide and protein sequences against other sequences or position-specific scoring matrices. We introduce a new paradigm that uses blocks in the DP matrix that greedily shift, grow, and shrink. This approach allows regions of the DP matrix to be adaptively computed. Our algorithm reaches over 5–10 times faster than some previous methods while incurring an error rate of less than 3% on protein and long read datasets, despite large gaps and low sequence identities. Availability and implementation Our algorithm is implemented for global, local, and X-drop alignments. An efficient Z-score algorithm for assessing sequence alignments

Abstract:We describe an alternative method for scoring of the pairwise alignment of two biological sequences. Designed to overcome the bias due to the composition of the alignment, it measures the distance (in standard deviations) between the given alignment and the mean value of all other alignments that can be obtained by a permutation of either sequence. We demonstrate that the standard deviation can be calculated efficiently. By concentrating upon the ungapped case, the mean and standard deviation can be calculated exactly and in two steps, the first being O(N) time, where N is the length of the sequence, the second in a fixed number of calculations, i.e., in O(1) time. We argue that this statistic is a more consistent measure than a similarity score based upon a standard scoring matrix. Even in the ungapped case, the statistic proves in many cases to be more accurate than the commonly used (FASTA) (Pearson and Lipman, 1988) gapped Z-score in which the sequence is matched against a random sample of the database. We demonstrate the use of the POZ-score as a secondary filter which screens out several well-known types of false positive, reducing the amount of manual screening to be done by the biologist.
A Global Approach for Video Matching

Abstract:This paper presents a new framework for spatiotemporal alignment of two video sequences. It proposes Intra-video and inter-video matching strategy for spatial alignment; modifies Dynamic Time Warping for temporal alignment. Intra-video matching tracks feature points and binds them together. Contextual inter-video matching uses track correspondences to provide initial feature correspondences for inter-video frame matching and updates track correspondences using frame-matching results. The proposed matching strategy makes best use of coherency of source videos and improves coherency of aligned video, stability and efficiency of alignment. The Modified Dynamic Time Warping establishes frame correspondences by minimizing global differences between them, keeps temporal order of frames, and handles nonlinear misalignment of videos. The proposed method can successfully align videos viewing different events recorded by independently moving cameras. Abstract:Journal of Bioinformatics and Computational Biology, Ahead of Print. The graph of sequences represents the genetic variations of pan-genome concisely and space-efficiently than multiple linear reference genome. In order to accelerate aligning reads to the graph, an index of graph-based reference genomes is used to obtain candidate locations. However, the potential combinatorial explosion of nodes on the sequence graph leads to increasing the index space and maximum memory usage of alignment process considerably, especially for large-scale datasets. For this, existing methods typically attempt to prune complex regions, or extend the length of seeds, which sacrifices the recall of alignment algorithm despite reducing space usage slightly. We present the Sparse-index of Graph (SIG) and alignment algorithm SIG-Aligner, capable of indexing and aligning at the lower memory cost. SIG builds the non-overlapping minimizers index inside nodes of sequence graph and SIG-Aligner filters out most of the false positive matches by the method based on the pigeonhole principle. Compared to Giraffe, the results of computational experiments show that SIG achieves a significant reduction in index memory space ranging from 50% to 75% for the human pan-genome graphs, while still preserving superior or comparable accuracy of alignment and the faster alignment time.

Abstract:Based on the idea of center star method and the divide-and-conquer strategy,A parallel approximation algorithm on SIMD-CREW model is presented to solve it.The algorithm needs O(m+log k) time in use of O(k~(2)m) processors,where k is the number of sequences,m is the length of the longest sequence.In fact,logk is much less than m, so it obtains a linear speedup in theory and is much faster than the sequential center star method which runs in O(m~(2)k~(2)).It is more efficient than the existing parallel algorithms for multiple sequence alignment,for some of existing ones have been applied to some special situations and some have had trouble analyzing time complexities.The presented algorithm can solve the problem in any situation.On the other hand,the first parallel approximation algorithm is given for multiple sequence alignment on linear arrays with a reconfigurable pipelined bus system(LARPBS)model using the properties of LARPBS model and the technique of parallel computing the prefix sums and applying the parallel algorithms for computing sums and maximum(minimum)on LARPBS.It runs in O(m+log log D) time by O(k~(2)m) processors,where D is the highest cost of the optimal pairwise sequence alignments.Especially,O(m+log log D) is independent of k and related only to m.Then it is much better than the former O(m+log k) that is on SIMD-CREW model.Also,the algorithm can be applied in any situation and analyzing time complexity with ease.It obtains a linear speedup in theory,for log log D is much less than m.
Efficient Distributed Smith-Waterman Algorithm Based on Apache Spark

Abstract:The Smith-Waterman algorithm, which produces the optimal local alignment between pairwise sequences, is universally used as a key component in bioinformatics fields. It is more sensitive than heuristic approaches, but also more time-consuming. To speed up the algorithm, Single-Instruction Multiple-Data (SIMD) instructions have been used to parallelize the algorithm by leveraging data parallel strategy. However, SIMD-based Smith-Waterman (SW) algorithms show limited scalability. Moreover, the recent next-generation sequencing machines generate sequences at an unprecedented rate, so faster implementations of the sequence alignment algorithms are needed to keep pace. In this paper, we present CloudSW, an efficient distributed Smith-Waterman algorithm which leverages Apache Spark and SIMD instructions to accelerate the algorithm. To facilitate easy integration of distributed Smith-Waterman algorithm into third-party software, we provide application programming interfaces (APIs) service in cloud. The experimental results demonstrate that 1) CloudSW has outstanding performance and achieves up to 3.29 times speedup over DSW and 621 times speedup over SparkSW. 2) CloudSW has excellent scalability and achieves up to 529 giga cell updates per second (GCUPS) in protein database search with 50 nodes in Aliyun Cloud, which is the highest performance that has been reported as far as we know.

Parallel linear space algorithm for large-scale sequence alignment

Abstract:Aligning long DNA sequences is a fundamental and common task in molecular biology. Though dynamic programming algorithms have been developed to solve this problem, the space and time required by these algorithms are still a challenge. In this paper we present the Parallel Linear Space Alignment (PLSA) algorithm to compute the long sequence alignment to meet this challenge. Using this algorithm, the local start points and grid cache partition the whole sequence alignment problem into several smaller independent subproblems. A novel dynamic load balancing approach then efficiently solves these subproblems in parallel, which provides more parallelism in the trace-back phase. Furthermore, PLSA helps to find k near-optimal non-intersecting alignments. Our experiments show that this proposed algorithm scales well with the increasing number of processors, and it exhibits almost linear speedup for large-scale sequences.
Alignment of protein-coding sequences with frameshift extension penalties

Abstract:We introduce an algorithm for the alignment of protein- coding sequences accounting for frameshifts. The main specificity of this algorithm as compared to previously published protein-coding sequence alignment methods is the introduction of a penalty cost for frameshift ex- tensions. Previous algorithms have only used constant frameshift penal- ties. This is similar to the use of scoring schemes with affine gap penalties in classical sequence alignment algorithms. However, the overall penalty of a frameshift portion in an alignment cannot be formulated as an affine function, because it should also incorporate varying codon substitution scores. The second specificity of the algorithm is its search space being the set of all possible alignments between two coding sequences, under the classical definition of an alignment between two DNA sequences. Previous algorithms have introduced constraints on the length of the alignments, and additional symbols for the representation of frameshift openings in an alignment. The algorithm has the same asymptotic space and time complexity as the classical Needleman-Wunsch algorithm.

On the Alignment Space and Its Applications

Abstract:The classic error-correcting codes are designed to correct substitution errors, in which the original symbol is replaced by a different symbol. The so called generalized errors include not only substitutions of symbols but also deletions and/or insertions of symbols. In the areas of computer science, information theory, cryptography and bioinformatics, sequences with generalized errors are discussed respectively for different aims. We describe generalized errors by mutation model which comes from bioinformatics. To deal with the sequences with generalized errors, we also need some type of metric to measure the distance of sequences with various lengths. The alignment distance is defined as the distance between the two sequences with generalized errors. The algorithms to calculate the alignment distance were studied in bioinformatics recently, such as Smith-Waterman dynamic programming algorithm and SPA algorithm. Under the alignment distance, we give the definition of the alignment space. To strictly describe the structure of the sequences with generalized errors, modular structure theory is introduced. A new and more strict proof of triangle inequality for alignment distance is thus given. As applications of the alignment space, the definition and construction of generalized error-correcting codes are studied in this paper. Some optimal codes with small length are listed. The error-correcting capability of random codes with large length is also presented. We discuss Fault-tolerance complex in cryptography as another application of the alignment space at the end of the paper.
Exact global alignment using a* with chaining seed heuristic and match pruning

Abstract:Abstract Motivation Sequence alignment has been at the core of computational biology for half a century. Still, it is an open problem to design a practical algorithm for exact alignment of a pair of related sequences in linear-like time (Medvedev, 2023a). Methods We solve exact global pairwise alignment with respect to edit distance by using the A* shortest path algorithm. In order to efficiently align long sequences with high divergence, we extend the recently proposed seed heuristic (Ivanov et al., 2022) with match chaining, gap costs, and inexact matches. We additionally integrate the novel match pruning technique and diagonal transition (Ukkonen, 1985) to improve the A* search. We prove the correctness of our algorithm, implement it in the A*PA aligner, and justify our extensions intuitively and empirically. Results On random sequences of divergence d=4% and length n, the empirical runtime of A*PA scales near-linearly with length (best fit n1.06, n≤107bp). A similar scaling remains up to d=12% (best fit n1.24, n≤107bp). For n=107bp and d=4%, A*PA reaches >500× speedup compared to the leading exact aligners Edlib and BiWFA. The performance of A*PA is highly influenced by long gaps. On long (n>500kbp) ONT reads of a human sample it efficiently aligns sequences with d<10%, leading to 3× median speedup compared to Edlib and BiWFA. When the sequences come from different human samples, A*PA performs 1.7× faster than Edlib and BiWFA. Availability github.com/RagnarGrootKoerkamp/astar-pairwise-aligner. Abstract:Multiple sequence alignment is widely used for sequence analysis, such as identifying important sites and phylogenetic analysis. Traditional methods, such as progressive alignment, are time-consuming. To address this issue, we introduce StarTree, a novel method to fast construct a guide tree by combining sequence clustering and hierarchical clustering. Furthermore, we develop a new heuristic similar region detection algorithm using the FM-index and apply the k-banded dynamic program to the profile alignment. We also introduce a win-win alignment algorithm that applies the central star strategy within the clusters to fast the alignment process, then uses the progressive strategy to align the central-aligned profiles, guaranteeing the final alignment's accuracy. We present WMSA 2 based on these improvements and compare the speed and accuracy with other popular methods. The results show that the guide tree made by the StarTree clustering method can lead to better accuracy than that of PartTree while consuming less time and memory than that of UPGMA and mBed methods on datasets with thousands of sequences. During the alignment of simulated data sets, WMSA 2 can consume less time and memory while ranking at the top of Q and TC scores. The WMSA 2 is still better at the time, and memory efficiency on the real datasets and ranks at the top on the average sum of pairs score. For the alignment of 1 million SARS-CoV-2 genomes, the win-win mode of WMSA 2 significantly decreased the consumption time than the former version. Introducing Variable Gap Penalties into Three-Sequence Alignment for Protein Sequences

Abstract:The common-use gap penalty strategies, constant penalty and affine gap penalty, have been adopted in the traditional three-sequence alignment algorithm which considers the insertion, deletion and substitution. However, these strategies are not suitable to protein sequence alignments. For the alignment accuracy of protein sequences, the gap penalty is a major determinant. Incorporating protein structure information to vary the gap penalties can lead to more biologically correct alignments. Here, we present an algorithm to find a global and optimal alignment among three protein sequences by using position-specific gap penalties which allow gap penalties to be varied. Thus, residue-dependent information and protein structure information can be applied to the three-sequence alignment. The experimental results show that our algorithm achieves the significant improvement in the accuracy of alignments than the three-sequence alignment algorithm with the affine gap penalty for protein sequences.

Abstract:Sequence alignment is a fundamental problem in the computational biology. Many alignment methods have been proposed in the literature, such as pair-wise sequence alignment (2SA), syntenic alignment, multiple sequence alignment (MSA) and constraint multiple sequence alignment, etc. Three-sequence alignment (3SA) problem has been proposed and discussed in the computational biology and proved that the alignment results from 3SA are better than those from 2SA under some conditions. However, 3SA problem is less discussed over the past decade due to the computer capability. 3SA problem now is worthy to discuss due to the powerful computer and more and more genome and protein sequences. In this paper, an efficient parallel algorithm (P3SA) is proposed to solve 3SA problem. The P3SA method requires O(n2/p) space complexity and O(n3/p) time complexity. The experimental results show that P3SA algorithm is applicable and achieves a satisfied speed-up.
