Abstract:The human-mediated transport of infected amphibians is the most plausible driver for the intercontinental spread of chytridiomycosis, a recently emerged infectious disease responsible for amphibian population declines and extinctions on multiple continents. Chytridiomycosis is now globally ubiquitous, and it cannot be eradicated from affected sites. Its rapid spread both within and between continents provides a valuable lesson on preventing future panzootics and subsequent erosion of biodiversity, not only of amphibians, but of a wide array of taxa: the continued inter-continental trade and transport of animals will inevitably lead to the spread of novel pathogens, followed by numerous extinctions. Herein, we define and discuss three levels of amphibian disease management: (1) post-exposure prophylactic measures that are curative in nature and applicable only in a small number of situations; (2) pre-exposure prophylactic measures that reduce disease threat in the short-term; and (3) preventive measures that remove the threat altogether. Preventive measures include a virtually complete ban on all unnecessary long-distance trade and transport of amphibians, and are the only method of protecting amphibians from disease-induced declines and extinctions over the long-term. Legislation to prevent the emergence of new diseases is urgently required to protect global amphibian biodiversity.

Abstract:Abstract Wildlife diseases are contributing to the current Earth’s sixth mass extinction; one disease, chytridiomycosis, has caused mass amphibian die-offs. While global spread of a hypervirulent lineage of the fungus Batrachochytrium dendrobatidis ( Bd GPL) causes unprecedented loss of vertebrate diversity by decimating amphibian populations, its impact on amphibian communities is highly variable across regions. Here, we combine field data with in vitro and in vivo trials that demonstrate the presence of a markedly diverse variety of low virulence isolates of Bd GPL in northern European amphibian communities. Pre-exposure to some of these low virulence isolates protects against disease following subsequent exposure to highly virulent Bd GPL in midwife toads ( Alytes obstetricans ) and alters infection dynamics of its sister species B. salamandrivorans in newts ( Triturus marmoratus ), but not in salamanders ( Salamandra salamandra ). The key role of pathogen virulence in the complex host-pathogen-environment interaction supports efforts to limit pathogen pollution in a globalized world.

Abstract:Many threats to biodiversity cannot be eliminated; for example, invasive pathogens may be ubiquitous. Chytridiomycosis is a fungal disease that has spread worldwide, driving at least 90 amphibian species to extinction, and severely affecting hundreds of others 1,2,3,4 . Once the disease spreads to a new environment, it is likely to become a permanent part of that ecosystem. To enable coexistence with chytridiomycosis in the field, we devised an intervention that exploits host defences and pathogen vulnerabilities. Here we show that sunlight-heated artificial refugia attract endangered frogs and enable body temperatures high enough to clear infections, and that having recovered in this way, frogs are subsequently resistant to chytridiomycosis even under cool conditions that are optimal for fungal growth. Our results provide a simple, inexpensive and widely applicable strategy to buffer frogs against chytridiomycosis in nature. The refugia are immediately useful for the endangered species we tested and will have broader utility for amphibian species with similar ecologies. Furthermore, our concept could be applied to other wildlife diseases in which differences in host and pathogen physiologies can be exploited. The refugia are made from cheap and readily available materials and therefore could be rapidly adopted by wildlife managers and the public. In summary, habitat protection alone cannot protect species that are affected by invasive diseases, but simple manipulations to microhabitat structure could spell the difference between the extinction and the persistence of endangered amphibians.

Abstract:<p>The Anthropocene has witnessed catastrophic amphibian declines across the globe. A multitude of new, primarily human‐induced drivers of decline may lead to extinction, but can also push species onto novel evolutionary trajectories. If these are recognized by amphibian biologists, they can be engaged in conservation actions. Here, we summarize how principles stemming from evolutionary concepts have been applied for conservation purposes, and address emerging ideas at the vanguard of amphibian conservation science. In particular, we examine the consequences of increased drift and inbreeding in small populations and their implications for practical conservation. We then review studies of connectivity between populations at the landscape level, which have emphasized the limiting influence of anthropogenic structures and degraded habitat on genetic cohesion. The rapid pace of environmental changes leads to the central question of whether amphibian populations can cope by either adapting or by shifting their ranges. We gloomily conclude that extinction seems far more likely than adaptation or range shifts for most species. That said, conservation strategies employing evolutionary principles, such as selective breeding, introduction of adaptive variants through translocations, ecosystem interventions aimed at decreasing phenotype‐environment mismatch or genetic engineering may effectively counter amphibian decline in some areas or for some species. The spread of invasive species and infectious diseases has often had disastrous consequences, but has also provided some premier examples of rapid evolution with conservation implications. Much can be done in terms of setting aside valuable amphibian habitat that should encompass natural and agricultural areas, as well as designing protected areas to maximize the phylogenetic and functional diversity of the amphibian community. We conclude that an explicit consideration and application of evolutionary principles, although certainly not a silver bullet, should increase effectiveness of amphibian conservation in both the short and long term.</p>

Abstract:Amphibians face many challenges in their conservation, including threats from emerging infectious pathogens/parasites and habitat degradation. In diverse amphibian communities, where multiple emerging pathogens tend to co-occur, we know little about how the structural partitioning of host specificity impacts population maintenance despite disease. Here, we used field data from amphibian communities in north Florida to investigate host-specific traits influencing the prevalence, intensity, and transmission of three emerging pathogens of amphibians: Batrachochytrium dendrobatidis ( Bd ), Perkinsea (Pr), and Ranavirus ( Rv ). We found that Bd exhibited specificity for later developmental stages, and that overall infection patterns differed between ephemeral and semi-permanent sites and across seasons. For each pathogen, we identified key hosts overwhelmingly contributing to community transmission dynamics and found evidence of pathogen interactions that may facilitate Bd - Rv co-infections, and dilution effects of increased host diversity on Pr infection. Our findings confirmed that declining species within the region are routinely infected with emerging pathogens. However, the probability of infection depended on different habitat characteristics and associated host community composition. Thus, our study emphasizes the importance of identifying key and sensitive hosts that drive or succumb to infections in natural communities before reintroducing amphibians into the wild. This approach can help improve conservation efforts in diverse host communities as successful repatriation of sensitive species can benefit from detailed characterization of the established disease dynamics at the release site.

Abstract:Understanding the nature and extent of global amphibian declines has been hampered because pre-decline data rarely exist, post-decline data can be incomplete and amphibian population fluctuations can be influenced by multiple factors. Importantly, data deficiencies have impeded assessments of the roles of the pathogen, chytrid fungus Batrachochytrium dendrobatidis , and co-occurring host or competitor species in amphibian population declines. We used dynamic occupancy models to examine the influence of chytrid upon two sympatric frog species and their interactions. Models combined sporadic historic data and more intensive post-decline data collected over a 55-year period (1958–2012) for the threatened Spotted Tree Frog Litoria spenceri and non-threatened Lesueur's Frog L. lesueurii . Our analysis indicated an approximate 50 % decline in L. spenceri site occupancy. This decline was most severe at sites when both chytrid and L. lesueurii were present. Further L. spenceri declines are predicted without intervention. In contrast, L. lesueurii tended to become more prevalent over time, and changes in L. lesueurii occurrence over time were not associated with chytrid or L. spenceri occurrence. Efforts to conserve L. spenceri when threatened by chytrid may be most effective at sites where L. lesueurii (a potential pathogen reservoir) is absent. Our work highlights the risk posed by sympatric pathogen reservoir species for susceptible species. This study not only demonstrates the value of long-term population monitoring, but how incorporation of sporadic, historic records may provide valuable insights into processes underlaying species decline and recovery.

Abstract:<p>Emerging infectious diseases are on the rise in many different taxa, including, among others, the amphibian batrachochytrids, the snake fungal disease and the Severe Acute Respiratory Syndrome coronavirus 2 (SARS-CoV-2) virus, responsible for Coronavirus disease 2019 (COVID-19) in mammals. Following the onset of the pandemic linked to COVID-19, eastern Asia has shown strong leadership, taking actions to regulate the trade of potential vector species in several regions. These actions were taken in response to an increase in public awareness, and the need for a quick reaction to mitigate against further pandemics. However, trade restrictions rarely affect amphibians, despite the risk of pathogen transmission, directly, or indirectly through habitat destruction and the loss of vector consumption. Thus, species that help alleviate the risk of zoonoses or provide biological control are not protected. Hence, in view of the global amphibian decline and the risk of zoonoses, we support the current wildlife trade regulations and support measures to safeguard wildlife from overexploitation. The current period of regulation overhaul should be used as a springboard for amphibian conservation. To mitigate risks, we suggest the following stipulations specifically for amphibians. I) Restrictions to amphibian farming in eastern Asia, in relation to pathogen transmission and the establishment of invasive species. II) Regulation of the amphibian pet trade, with a focus on potential vector species. III) Expansion of the wildlife trade ban, to limit the wildlife-human-pet interface. The resulting actions will benefit both human and wildlife populations, as they will lead to a decrease in the risk of zoonoses and better protection of the environment.</p><h3 class="u-h4 u-margin-m-top u-margin-xs-bottom">Significance statement</h3><p>There is an increasing number of emerging infectious diseases impacting all species, including amphibians, reptiles and mammals. The latest threat to humans is the virus responsible for COVID-19, and the resulting pandemic. Countries in eastern Asia have taken steps to regulate wildlife trade and prevent further zoonoses thereby decreasing the risk of pathogens arising from wild species. However, as amphibians are generally excluded from regulations we support specific trade restrictions: I) Restrictions to amphibian farming; II) regulation of the amphibian pet trade; III) expansion of the wildlife trade ban. These restrictions will benefit both human and wildlife populations by decreasing the risks of zoonoses and better protecting the environment.</p>

Abstract:Emerging infectious diseases are an increasingly prominent threat to biodiversity. However, traditional methods in conservation generally have limited efficacy in the face of disease threats. Ironically, although unintentional human movement of species has facilitated the spread of pathogens, intentional conservation translocations are a promising approach to combatting disease threats under certain circumstances. Here, we summarize two decades of published literature on translocations of Australian frogs threatened by chytridiomycosis—a fungal disease that has caused amphibian declines and extinctions globally. We identify key motivations, considerations, and factors associated with outcomes, including the role of chytridiomycosis in failures. In an effort to improve success, we then propose a conceptual framework for determining when conservation translocations may be both feasible and beneficial, with a focus on understanding mechanisms favoring host persistence. Lastly, we build on our findings from the review and the conceptual framework to develop a set of recommendations to guide practitioners aiming to translocate amphibians as a conservation strategy in the face of chytridiomycosis. Although diseases pose a unique set of challenges for managing declining species in the wild, we argue that progress is likely with careful and well‐informed adaptive management experiments to refine reintroduction and translocation efforts. We review translocations of Australian amphibian species threatened by chytridiomycosis. We then present a new conceptual framework for determining when conservation translocations may be an effective management response for disease‐threatened amphibians. Building on our findings from the review and the conceptual framework, we develop a set of recommendations to guide practitioners planning to undertake translocations.

Abstract:Chytridiomycosis is an emerging infectious disease of amphibians that affects over 700 species on all continents where amphibians occur. The amphibian–chytridiomycosis system is complex, and the response of any amphibian species to chytrid depends on many aspects of the ecology and evolutionary history of the amphibian, the genotype and phenotype of the fungus, and how the biological and physical environment can mediate that interaction. Impacts of chytridiomycosis on amphibians are varied; some species have been driven extinct, populations of others have declined severely, whereas still others have not obviously declined. Understanding patterns and mechanisms of amphibian responses to chytrids is critical for conservation and management. Robust estimates of population numbers are needed to identify species at risk, prioritize taxa for conservation actions, design management strategies for managing populations and species, and to develop effective measures to reduce impacts of chytrids on amphibians. A slippery slope: assessing the amphibian extinction crisis through the lens of climate refugia

Abstract:In a time of increasing climate uncertainty, it is ever important to identify and preserve refuges for species, optimizing the effort to cover the largest possible number of clades. Climatic refugia are areas of climatic stability that will remain suitable for species over time under multiple climate change scenarios. Amphibians are important indicators of biodiversity and ecosystem health, in addition to being the most threatened class of vertebrates and can therefore serve as proxies to designate protected areas. In this study, we use ecological modeling to delineate current distributions of all amphibian species with adequate data globally. We then projected these distributions to four climate change scenarios, and four time periods, under two climate models representing low and high climate sensitivity. Climate refugia by species were calculated as the average of all climate change scenarios and time periods and were calculated separately for the two climate models of low and high sensitivity. We additionally extracted areas of current distributions and refugia to geographic regions, Udvardy biomes, and global protected areas. With the high climate sensitivity model (CNRM-CM6-1), 2,959 species would experience a refugia area that is reduced from their current distribution, with 139 species having no refugia area. Under the low climate sensitivity model (MIROC6), 2,864 species would have a reduction in area, with 136 having no refugia. While both climate models yielded similar results in terms of percent change, the MIROC6 model overall had less of a negative impact on species' refugia. The results of this study present a somber warning of the amphibian extinction crisis in contrast to some of the recent literature, as well as encouragement for managers to act in order to preserve species and the ecosystems they represent.

Reservoir-host amplification of disease impact in an endangered amphibian

Abstract:Emerging wildlife pathogens are an increasing threat to biodiversity. One of the most serious wildlife diseases is chytridiomycosis, caused by the fungal pathogen, Batrachochytrium dendrobatidis (Bd), which has been documented in over 500 amphibian species. Amphibians vary greatly in their susceptibility to Bd; some species tolerate infection, whereas others experience rapid mortality. Reservoir hosts-species that carry infection while maintaining high abundance but are rarely killed by disease-can increase extinction risk in highly susceptible, sympatric species. However, whether reservoir hosts amplify Bd in declining amphibian species has not been examined. We investigated the role of reservoir hosts in the decline of the threatened northern corroboree frog (Pseudophryne pengilleyi) in an amphibian community in southeastern Australia. In the laboratory, we characterized the response of a potential reservoir host, the (nondeclining) common eastern froglet (Crinia signifera), to Bd infection. In the field, we conducted frog abundance surveys and Bd sampling for both P. pengilleyi and C. signifera. We built multinomial logistic regression models to test whether Crinia signifera and environmental factors were associated with P. pengilleyi decline. C. signifera was a reservoir host for Bd. In the laboratory, many individuals maintained intense infections (>1000 zoospore equivalents) over 12 weeks without mortality, and 79% of individuals sampled in the wild also carried infections. The presence of C. signifera at a site was strongly associated with increased Bd prevalence in sympatric P. pengilleyi. Consistent with disease amplification by a reservoir host, P. pengilleyi declined at sites with high C. signifera abundance. Our results suggest that when reservoir hosts are present, population declines of susceptible species may continue long after the initial emergence of Bd, highlighting an urgent need to assess extinction risk in remnant populations of other declined amphibian species.
Trends in US Imports of Amphibians in Light of the Potential Spread of Chytrid Fungus, Batrachochytrium dendrobatidis (Bd), and Implications for Conservation

Abstract:Amphibian populations around the world are declining in part due to diseases from infection with the chytrid fungi Batrachochytrium dendrobatidis (Bd) and Batrachochytrium salamandrivorans (Bs). While declines in more charismatic megafauna are common sources of public awareness and concern, such as the loss of elephants to poaching or polar bears to climate change, amphibians have been suffering a dramatic decline due to the outbreak of deadly fungal diseases with relatively little public attention. Various amphibian advocacy groups work to raise awareness of the issue, but given the limited funding and resources allocated to this cause, there remains a general lack of momentum to tackle the growing conservation threats to this group of animals and to examine policy weaknesses that may need to be adapted to help ensure their conservation. The international trade in live amphibians certainly contributes towards the global spread of these pathogens, but the true extent of spread remains unknown. To determine the degree to which the importation of amphibians into the United States was correlated with presence of known vectors of Bd spread, we compared US Fish and Wildlife Service wildlife trade records for all commercially traded live animals imported to the US from 2006 to 2014 against known species-level infection susceptibility. Approximately 26,859,034 live amphibians were imported into the US for commercial purposes between January 2006 and December 2014.1,2 Of these, 59.8% were specimens of species known to be susceptible to Bd infection and therefore may have introduced Bd into the country. Our findings demonstrate significant declines in the annual import quantities of 14 Bd-susceptible species between 2006 and 2014. These reductions could be due to a variety of factors, ranging from possible increased domestic production and a reduced need for foreign-sourced animals to reduced demand from changing market behaviors to the potential disease-driven decline of wild populations and greater difficulty in supplying these specimens. Our research supports the need for continued implementation of US policy, particularly the Lacey Act, to closely regulate wildlife imports to reduce the spread of highly virulent pathogens that threaten native species. Additionally, a rapid response mechanism is needed to control the introduction and spread of wildlife disease vectors when emergencies arise. Although the impact of the wildlife trade is just one facet of the overall amphibian conservation landscape, the information we present herein provides reason to develop increasingly robust rapid-response policies to protect wild amphibian populations in the midst of an emerging global disease crisis.
Amphibian conservation, land-use changes and protected areas: A global overview

Abstract:Amphibians are undergoing a global conservation crisis, and they are one of the most underrepresented groups of vertebrates in the global network of protected areas (PAs). In this study, we evaluated the ability of the world's PAs to represent extant amphibian species. We also estimated the magnitude of the human footprint along the geographic distributions of gap species (i.e., those with distributions totally outside PAs). Twenty-four percent of species (n=1535) are totally unrepresented, and another 18% (n=1119) have less than 5% of their distribution inside PAs. Nearly half of all species with ranges under 1000km2 do not occur inside any PA. Furthermore, more than 65% of the distribution of gap species is in human-dominated landscapes. Although the Earth's PAs have greatly increased during the last ten years, the number of unprotected amphibians has also grown. Tropical countries in particular should strongly consider (1) the importance of using amphibians to drive conservation policies that eventually lead to the implementation and management of PAs, given amphibians' extinction risk and ability to act as bioindicators; (2) the effectiveness of national recovery plans for threatened amphibian species; and (3) the need for increased funding for scientific research to expand our knowledge of amphibian species. Meanwhile, data-deficient amphibian species should receive a higher priority than they usually receive in conservation planning, as a precautionary measure. Throughout this paper, we point out several challenges in creating more comprehensive amphibian conservation strategies and opportunities in the next decade.

Long‐term, landscape‐level assessment of aquatic pesticide exposure to identify amphibian ontological traits affecting vulnerability

Abstract:Amphibians worldwide are threatened by habitat loss, some of which is driven by a changing climate, as well as exposure to pesticides, among other causes. The timing and duration of the larval development phase vary between species, thereby influencing the relative impacts of stochastic hydroregime conditions as well as potential aquatic pesticide exposure. We describe the stages of breeding through metamorphosis for eight amphibian species, based on optimal hydroregime conditions, and use a model of pesticide fate and exposure representative of central Florida citrus groves to simulate hydrodynamics based on observed weather data over a 54‐year period. Using the Pesticide in Water Calculator and Plant Assessment Tool, we estimated daily wetland depth and pyraclostrobin exposure, with label‐recommended application quantities. Species' timing and duration of larval development determined the number of years of suitable hydroregime for breeding and the likelihood of exposure to peak aquatic concentrations of pyraclostrobin. Although the timing of pesticide application determined the number of surviving larvae, density‐dependent constraints of wetland hydroregime also affected larval survival across species and seasons. Further defining categorical amphibian life history types and habitat requirements supports the development of screening‐level assessments by incorporating environmental stochasticity at the appropriate temporal resolution. Subsequent refinement of these screening‐level risk assessment strategies to include spatially explicit landscape data along with terrestrial exposure estimates would offer additional insights into species vulnerability to pesticide exposure throughout the life cycle. Computational simulation of ecologically relevant exposure scenarios, such as these, offers a more realistic interpretation of differential agrichemical risk among species based on their phenology and habits and provides a more situation‐specific risk assessment perspective for threatened species. Amphibian conservation in Scotland: A review of threats and opportunities

Abstract:Abstract The distributions and conservation status of the six native amphibian species in Scotland are reviewed. Issues of under‐recording and false recording are noted, and steps to remedy these problems are described. Threats to amphibians in Scotland include diseases (a minor impact so far), road deaths, habitat loss, and climate change (to which populations may be resilient). Exploitation, competition, and pollution do not appear to be significant threats to amphibians in Scotland. Legal protection is currently strongest for the great crested newts ( Triturus cristatus ) and natterjack toads ( Epidalea calamita ), but the natterjack toads have only a small localized Scottish population. The ponds at Gartcosh hold the largest great crested newt population in Scotland. Translocation to a specially created reserve appears to have been successful but a new road across the site is an additional hazard, for which monitoring is in progress. Amphibian habitat enhancement in Scotland includes pond‐creation programmes, which have successfully increased the diversity of plants and invertebrates as well as amphibians. The value of Sustainable Drainage Systems (SuDS) for amphibians and other wildlife is reviewed. The Eurasian beaver reintroduction programme may benefit amphibians in the longer term, but research is currently lacking. Road tunnels combined with fences are a vital mitigation for road‐traffic impacts on amphibians and have been monitored at one Scottish site. Amphibian ladders in road drains are another potentially helpful mitigation. The amphibians of Scotland need more long‐term monitoring. A national strategy is imminent and should stimulate the required research and action.
Rapid extirpation of a North American frog coincides with an increase in fungal pathogen prevalence: Historical analysis and implications for reintroduction

Abstract:As extinctions continue across the globe, conservation biologists are turning to species reintroduction programs as one optimistic tool for addressing the biodiversity crisis. For repatriation to become a viable strategy, fundamental prerequisites include determining the causes of declines and assessing whether the causes persist in the environment. Invasive species-especially pathogens-are an increasingly significant factor contributing to biodiversity loss. We hypothesized that Batrachochytrium dendrobatidis (Bd), the causative agent of the deadly amphibian disease chytridiomycosis, was important in the rapid (<10 years) localized extirpation of a North American frog (Rana boylii) and that Bd remains widespread among extant amphibians in the region of extirpation. We used an interdisciplinary approach, combining interviews with herpetological experts, analysis of archived field notes and museum specimen collections, and field sampling of the extant amphibian assemblage to examine (1) historical relative abundance of R. boylii; (2) potential causes of R. boylii declines; and (3) historical and contemporary prevalence of Bd. We found that R. boylii were relatively abundant prior to their rapid extirpation, and an increase in Bd prevalence coincided with R. boylii declines during a time of rapid change in the region, wherein backcountry recreation, urban development, and the amphibian pet trade were all on the rise. In addition, extreme flooding during the winter of 1969 coincided with localized extirpations in R. boylii populations observed by interview respondents. We conclude that Bd likely played an important role in the rapid extirpation of R. boylii from southern California and that multiple natural and anthropogenic factors may have worked in concert to make this possible in a relatively short period of time. This study emphasizes the importance of recognizing historical ecological contexts in making future management and reintroduction decisions.
A functional perspective for global amphibian conservation

Abstract:In anurans, habitat requirements strongly influence morphological evolution, resulting in ecomorphological groups. Current policy for amphibian conservation usually builds on species, without considering to the distinct vulnerability among ecomorphs. With nearly 40% of the amphibian species currently threatened with extinction, different conservation perspectives are essential to protect them. Here, we provide a global overview and future forecast of the threat level imposed on amphibian microhabitat-related ecomorphs. We analyzed the patterns of distribution of seven ecomorphs totaling 3138 species (aquatic, semi-aquatic, arboreal, semi-arboreal, burrowing, terrestrial, and torrential), related these patterns with current and likely future human-dominated landscapes, and estimated the overlap of ecomorph distribution with existing protected areas (PAs). Our results evidence key regions for amphibian conservation under the ecomorphological perspective. In these key regions, coexist more than a half of the world's ecomorphs, some of them in imperiled regions such as the Brazilian Atlantic Forest. Our results also showed that current PAs are inefficient to represent all amphibian life forms. In fact, 53% of the species have less than 1% of their distribution occurring inside PAs. This picture seems to be alarming to the most restricted and endemic ecomorph (Torrential species), which are limited to areas where increasing human-driven land transformation are expected. Considering these results, the future of some amphibian life forms may be uncertain unless urgent conservation actions are taken, such as the establishment of new conservation areas that encompasses all levels of amphibian diversity.

Abstract:Plant protection products (PPPs) are among the many drivers that lead to the loss of biodiversity in agricultural landscapes and they are a contributing factor to the global decline of amphibians. The aim of the present study is to estimate the potential exposure of amphibian population networks to PPPs. Specifically, our goal is to describe the spatial overlap of amphibian population networks with agricultural crops where PPPs are potentially used. We estimate terrestrial habitat suitability for eleven amphibian species using a multi-scale species distribution modelling approach. Using the suitability maps as the basis for estimating landscape resistance, we then calculate potential dispersal corridors between known breeding sites for each species. Where available, we use local landscape genetic studies from the literature to validate and select the most appropriate resistance model for each species. By comparing the locations of suitable habitat and dispersal corridors with a parcel-scale database on agricultural land-use, we locate and quantify potential hotspots for PPP-exposure within the core habitat around each species’ breeding sites and along the movement routes between them. By highlighting differences among species, we identify species which are particularly at risk of exposure and gain insight into the mechanisms with which PPPs in terrestrial habitats may potentially influence these networks. Together, the maps provide policy makers with a flexible tool that can identify and prioritize regions for the implementation of locally adapted management strategies.

Abstract:By sampling remnant populations and museum specimens, this study demonstrates that the pathogen Batrachochytrium dendrobatidis has caused major reductions in survival rates for two threatened frog species. In turn, we show that this has led to significant shrinkage in the environmental conditions under which these species can persist in the wild. Metapopulations often exist in a fragile balance between local extinctions and (re)colonisations, in which case emerging threats that alter species vital rates may drastically increase metapopulation extinction risk. We combined empirical data with metapopulation simulations to examine how demographic shifts associated with amphibian chytrid fungus (Batrachochytrium dendrobatidis, Bd) have altered metapopulation viability for threatened amphibians in Australia. Comparing the ages of museum specimens collected before Bd emerged in Australia with individuals from geographically matched remnant populations revealed significant truncation of age structures post‐Bd, with a halving of annual adult survival probabilities. Spatially realistic metapopulation modelling demonstrated that reduced adult survival led to major reductions in the parameter space over which persistence was possible for the focal species, with contractions to landscapes with higher landscape connectivity, lower environmental stochasticity and considerably higher recruitment rates. Metapopulation persistence post‐Bd required greater landscape connectivity than pre‐Bd. This arises from a landscape‐level analogue of compensatory recruitment at the population level, in which higher (re)colonisation rates can offset more frequent local extinctions, enabling persistence of amphibians susceptible to Bd. Interactions between recruitment rate, environmental stochasticity and landscape connectivity were also more important for metapopulation persistence post‐Bd. Higher recruitment was required to mitigate the impacts of environmental stochasticity, and higher landscape connectivity was required to mitigate the impacts of environmental stochasticity and poor recruitment. Increased reliance on these interdependencies shrunk the parameter space over which metapopulations could persist post‐Bd. Our study demonstrates that emerging threats that alter species vital rates can drastically reduce the capacity of certain environments to support metapopulations. For our focal species, reductions in adult survival rates due to Bd produced major reductions in the conditions under which persistence was possible, providing a mechanistic insight into the processes underpinning observed range and niche contractions of amphibians impacted by this pathogen. More broadly, our study illustrates how environmentally mediated host resilience can enable persistence following the emergence of novel pathogens. This pathway to persistence is worthy of greater attention on both conceptual and applied grounds.

Abstract:With emerging diseases on the rise, there is an urgent need to identify and understand novel mechanisms of prophylactic protection in vertebrate hosts. Inducing resistance against emerging pathogens through prophylaxis is an ideal management strategy that may impact pathogens and their host-associated microbiome. The host microbiome is recognized as a critical component of immunity, but the effects of prophylactic inoculation on the microbiome are unknown. In this study, we investigate the effects of prophylaxis on host microbiome composition, focusing on the selection of anti-pathogenic microbes contributing to host acquired immunity in a model host–fungal disease system, amphibian chytridiomycosis. We inoculated larval Pseudacris regilla against the fungal pathogen Batrachochytrium dendrobatidis ( Bd ) with a Bd metabolite-based prophylactic. Increased prophylactic concentration and exposure duration were associated with significant increases in proportions of putatively Bd -inhibitory host-associated bacterial taxa, indicating a protective prophylactic-induced shift towards microbiome members that are antagonistic to Bd. Our findings are in accordance with the adaptive microbiome hypothesis, where exposure to a pathogen alters the microbiome to better cope with subsequent pathogen encounters. Our study advances research on the temporal dynamics of microbiome memory and the role of prophylaxis-induced shifts in microbiomes contributing to prophylaxis effectiveness.
