Abstract:Neuroimaging research requires purpose-built analysis software, which is challenging to install and may produce different results across computing environments. The community-oriented, open-source Neurodesk platform (https://www.neurodesk.org/) harnesses a comprehensive and growing suite of neuroimaging software containers. Neurodesk includes a browser-accessible virtual desktop, command-line interface and computational notebook compatibility, allowing for accessible, flexible, portable and fully reproducible neuroimaging analysis on personal workstations, high-performance computers and the cloud.

Abstract:A key aspect of neuroscience research is the development of powerful, general-purpose data analyses that process large datasets. Unfortunately, modern data analyses have a hidden dependence upon complex computing infrastructure (e.g., software and hardware), which acts as an unaddressed deterrent to analysis users. Although existing analyses are increasingly shared as open-source software, the infrastructure and knowledge needed to deploy these analyses efficiently still pose significant barriers to use. In this work, we develop Neuroscience Cloud Analysis As a Service (NeuroCAAS): a fully automated open-source analysis platform offering automatic infrastructure reproducibility for any data analysis. We show how NeuroCAAS supports the design of simpler, more powerful data analyses and that many popular data analysis tools offered through NeuroCAAS outperform counterparts on typical infrastructure. Pairing rigorous infrastructure management with cloud resources, NeuroCAAS dramatically accelerates the dissemination and use of new data analyses for neuroscientific discovery.

Abstract:Neuroscience is advancing standardization and tool development to support rigor and transparency. Consequently, data pipeline complexity has increased, hindering FAIR (findable, accessible, interoperable and reusable) access. brainlife.io was developed to democratize neuroimaging research. The platform provides data standardization, management, visualization and processing and automatically tracks the provenance history of thousands of data objects. Here, brainlife.io is described and evaluated for validity, reliability, reproducibility, replicability and scientific utility using four data modalities and 3,200 participants.

Abstract:Abstract A major goal of computational neuroscience is the development of powerful data analyses that operate on large datasets. These analyses form an essential toolset to derive scientific insights from new experiments. Unfortunately, a major obstacle currently impedes progress: novel data analyses have a hidden dependence upon complex computing infrastructure (e.g. software dependencies, hardware), acting as an unaddressed deterrent to potential analysis users. While existing analyses are increasingly shared as open source software, the infrastructure needed to deploy these analyses – at scale, reproducibly, cheaply, and quickly – remains totally inaccessible to all but a minority of expert users. In this work we develop Neuroscience Cloud Analysis As a Service (N euro CAAS): a fully automated analysis platform that makes state-of-the-art data analysis tools accessible to the neuroscience community. Based on modern large-scale computing advances, N euro CAAS is an open source platform with a drag-and-drop interface, entirely removing the burden of infrastructure purchase, configuration, deployment, and maintenance from analysis users and developers alike. N euro CAAS offers two major scientific benefits to any data analysis. First, N euro CAAS provides automatic reproducibility of analyses at no extra effort to the analysis developer or user. Second, N euro CAAS cleanly separates tool implementation from usage, allowing for immediate use of arbitrarily complex analyses, at scale. We show how these benefits drive the design of simpler, more powerful data analyses. Furthermore, we show that many popular data analysis tools offered through N euro CAAS outperform typical analysis solutions (in terms of speed and cost) while improving ease of use, dispelling the myth that cloud compute is prohibitively expensive and technically inaccessible. By removing barriers to fast, efficient cloud computation, N euro CAAS can dramatically accelerate both the dissemination and the effective use of cutting-edge analysis tools for neuroscientific discovery.
Sharing Neurophysiology Data from the Allen Brain Observatory: Lessons Learned

Abstract:Making all data for any observation or experiment openly available is a defining feature of empirical science (e.g., nullius in verba, the motto of the Royal Society). It enhances transparency, reproducibility, and societal trust. While embraced in spirit by many, in practice open data sharing remains the exception in contemporary systems neuroscience. Here, we take stock of the Allen Brain Observatory, an effort to share data and metadata associated with surveys of neuronal activity in the visual system of laboratory mice. The data from these surveys have been used to produce new discoveries, to validate computational algorithms, and as a benchmark for comparison with other data, resulting in over 100 publications and preprints to date. We distill some of the lessons learned about open surveys and data reuse, including remaining barriers to data sharing and what might be done to address these.

Abstract:Methodological advances in neuroscience have enabled the collection of massive datasets which demand innovative approaches for scientific communication. Existing platforms for data storage lack intuitive tools for data exploration, limiting our ability to interact effectively with these brain-wide datasets. We introduce two public websites: Data and Atlas developed for the International Brain Laboratory which provide access to millions of behavioral trials and hundreds of thousands of individual neurons. These interfaces allow users to discover both the raw and processed brain-wide data released by the IBL at the scale of the whole brain, individual sessions, trials, and neurons. By hosting these data interfaces as websites they are available cross-platform with no installation. By releasing each site's code as a modular open-source framework, other researchers can easily develop their own web interfaces and explore their own data. As neuroscience datasets continue to expand, customizable web interfaces offer a glimpse into a future of streamlined data exploration and act as blueprints for future tools.

Neurophysiological analytics for all! Free open-source software tools for documenting, analyzing, visualizing, and sharing using electronic notebooks

Abstract:Neurophysiology requires an extensive workflow of information analysis routines, which often includes incompatible proprietary software, introducing limitations based on financial costs, transfer of data between platforms, and the ability to share. An ecosystem of free open-source software exists to fill these gaps, including thousands of analysis and plotting packages written in Python and R, which can be implemented in a sharable and reproducible format, such as the Jupyter electronic notebook. This tool chain can largely replace current routines by importing data, producing analyses, and generating publication-quality graphics. An electronic notebook like Jupyter allows these analyses, along with documentation of procedures, to display locally or remotely in an internet browser, which can be saved as an HTML, PDF, or other file format for sharing with team members and the scientific community. The present report illustrates these methods using data from electrophysiological recordings of the musk shrew vagus-a model system to investigate gut-brain communication, for example, in cancer chemotherapy-induced emesis. We show methods for spike sorting (including statistical validation), spike train analysis, and analysis of compound action potentials in notebooks. Raw data and code are available from notebooks in data supplements or from an executable online version, which replicates all analyses without installing software-an implementation of reproducible research. This demonstrates the promise of combining disparate analyses into one platform, along with the ease of sharing this work. In an age of diverse, high-throughput computational workflows, this methodology can increase efficiency, transparency, and the collaborative potential of neurophysiological research.

Abstract:Neuroscientists increasingly need to work with big data in order to derive meaningful results in their field. Collecting, organizing and analyzing this data can be a major hurdle on the road to scientific discovery. This hurdle can be lowered using the same technologies that are currently revolutionizing the way that cultural and social media sites represent and share information with their users. Web application technologies and standards such as RESTful webservices, HTML5 and high-performance in-browser JavaScript engines are being utilized to vastly improve the way that the world accesses and shares information. The neuroscience community can also benefit tremendously from these technologies. We present here a web application that allows users to explore and request the complex datasets that need to be shared among the neuroimaging community. The COINS (Collaborative Informatics and Neuroimaging Suite) Data Exchange uses web application technologies to facilitate data sharing in three phases: Exploration, Request/Communication, and Download. This paper will focus on the first phase, and how intuitive exploration of large and complex datasets is achieved using a framework that centers around asynchronous client-server communication (AJAX) and also exposes a powerful API that can be utilized by other applications to explore available data. First opened to the neuroscience community in August 2012, the Data Exchange has already provided researchers with over 2500 GB of data.

Brainchop: Providing an Edge Ecosystem for Deployment of Neuroimaging Artificial Intelligence Models

Abstract:Deep learning has proven highly effective in various medical imaging scenarios, yet the lack of an efficient distribution platform hinders developers from sharing models with end-users. Here, we describe brainchop, a fully functional web application that allows users to apply deep learning models developed with Python to local neuroimaging data from within their browser. While training artificial intelligence models is computationally expensive, applying existing models to neuroimaging data can be very fast; brainchop harnesses the end user's graphics card such that brain extraction, tissue segmentation, and regional parcellation require only seconds and avoids privacy issues that impact cloud-based solutions. The integrated visualization allows users to validate the inferences, and includes tools to annotate and edit the resulting segmentations. Our pure JavaScript implementation includes optimized helper functions for conforming volumes and filtering connected components with minimal dependencies. Brainchop provides a simple mechanism for distributing models for additional image processing tasks, including registration and identification of abnormal tissue, including tumors, lesions and hyperintensities. We discuss considerations for other AI model developers to leverage this open-source resource.
Sharing Neuron Data: Carrots, Sticks, and Digital Records

Abstract:Routine data sharing is greatly benefiting several scientific disciplines, such as molecular biology, particle physics, and astronomy. Neuroscience data, in contrast, are still rarely shared, greatly limiting the potential for secondary discovery and the acceleration of research progress. Although the attitude toward data sharing is non-uniform across neuroscience subdomains, widespread adoption of data sharing practice will require a cultural shift in the community. Digital reconstructions of axonal and dendritic morphology constitute a particularly "sharable" kind of data. The popularity of the public repository NeuroMorpho.Org demonstrates that data sharing can benefit both users and contributors. Increased data availability is also catalyzing the grassroots development and spontaneous integration of complementary resources, research tools, and community initiatives. Even in this rare successful subfield, however, more data are still unshared than shared. Our experience as developers and curators of NeuroMorpho.Org suggests that greater transparency regarding the expectations and consequences of sharing (or not sharing) data, combined with public disclosure of which datasets are shared and which are not, may expedite the transition to community-wide data sharing.

Abstract:Big imaging data is becoming more prominent in brain sciences across spatiotemporal scales and phylogenies. We have developed a computational ecosystem that enables storage, visualization, and analysis of these data in the cloud, thusfar spanning 20+ publications and 100+ terabytes including nanoscale ultrastructure, microscale synaptogenetic diversity, and mesoscale whole brain connectivity, making NeuroData the largest and most diverse open repository of brain data.

Abstract:The last two decades have witnessed the explosive growth in the development and use of noninvasive neuroimaging technologies that advance the research on human brain under normal and pathological conditions. Multimodal neuroimaging has become a major driver of current neuroimaging research due to the recognition of the clinical benefits of multimodal data, and the better access to hybrid devices. Multimodal neuroimaging computing is very challenging, and requires sophisticated computing to address the variations in spatiotemporal resolution and merge the biophysical/biochemical information. We review the current workflows and methods for multimodal neuroimaging computing, and also demonstrate how to conduct research using the established neuroimaging computing packages and platforms.
Brain Recording Analysis and Visualization Online (BRAVO): An open-source visualization tool for deep brain stimulation data

Abstract:Background: Deep brain stimulation (DBS) devices with neural recording capabilities are commercially available and may potentially improve clinical care and advance research. However, tools, to visualize neural recording data have been limited. These tools in general, require custom-made software for processing and analysis. The development of new tools will be critical for clinicians and researchers to fully leverage the latest device capabilities. Objective: There is an urgent need for a user-friendly tool for in-depth visualization and analysis of brain signals and of DBS data. Methods and results: The Brain Recording Analysis and Visualization Online (BRAVO) platform was developed to easily import, visualize, and analyze brain signals. This Python-based web interface has been designed and implemented on a Linux server. The tool processes the session files from DBS programming generated by a clinical 'programming' tablet. The platform is capable of parsing and organizing neural recordings for longitudinal analysis. We present the platform and cases exemplifying its application and use. Conclusion: The BRAVO platform is an accessible easy-to-use, open-source web interface for clinicians and researchers to apply for analysis of longitudinal neural recording data. The tool can be used for both clinical and research applications.

Abstract:Performing volumetric image processing directly within the browser, particularly with medical data, presents unprecedented challenges compared to conventional backend tools. These challenges arise from limitations inherent in browser environments, such as constrained computational resources and the availability of frontend machine learning libraries. Consequently, there is a shortage of neuroimaging frontend tools capable of providing comprehensive end-to-end solutions for whole brain preprocessing and segmentation while preserving end-user data privacy and residency. In light of this context, we introduce Brainchop (http://www.brainchop.org) as a groundbreaking in-browser neuroimaging tool that enables volumetric analysis of structural MRI using pre-trained full-brain deep learning models, all without requiring technical expertise or intricate setup procedures. Beyond its commitment to data privacy, this frontend tool offers multiple features, including scalability, low latency, user-friendly operation, cross-platform compatibility, and enhanced accessibility. This paper outlines the processing pipeline of Brainchop and evaluates the performance of models across various software and hardware configurations. The results demonstrate the practicality of client-side processing for volumetric data, owing to the robust MeshNet architecture, even within the resource-constrained environment of web browsers.

Abstract:Background: Recent Alzheimer's disease (AD) discoveries are increasingly based on studies from a variety of omics technologies on large cohorts. Currently, there is no easily accessible resource for neuroscientists to browse, query, and visualize these complex datasets in a harmonized manner. Objective: Create an online portal of public omics datasets for AD research. Methods: We developed Alzheimer DataLENS, a web-based portal, using the R Shiny platform to query and visualize publicly available transcriptomics and genetics studies of AD on human cohorts. To ensure consistent representation of AD findings, all datasets were processed through a uniform bioinformatics pipeline. Results: Alzheimer DataLENS currently houses 2 single-nucleus RNA sequencing datasets, over 30 bulk RNA sequencing datasets from 19 brain regions and 3 cohorts, and 2 genome-wide association studies (GWAS). Abstract:The growth of data sharing initiatives for neuroimaging and genomics represents an exciting opportunity to confront the "small N" problem that plagues contemporary neuroimaging studies while further understanding the role genetic markers play in the function of the brain. When it is possible, open data sharing provides the most benefits. However, some data cannot be shared at all due to privacy concerns and/or risk of re-identification. Sharing other data sets is hampered by the proliferation of complex data use agreements (DUAs) which preclude truly automated data mining. These DUAs arise because of concerns about the privacy and confidentiality for subjects; though many do permit direct access to data, they often require a cumbersome approval process that can take months. An alternative approach is to only share data derivatives such as statistical summaries-the challenges here are to reformulate computational methods to quantify the privacy risks associated with sharing the results of those computations. For example, a derived map of gray matter is often as identifiable as a fingerprint. Thus alternative approaches to accessing data are needed. This paper reviews the relevant literature on differential privacy, a framework for measuring and tracking privacy loss in these settings, and demonstrates the feasibility of using this framework to calculate statistics on data distributed at many sites while still providing privacy.

Abstract:Brain scientists are now capable of collecting more data in a single experiment than researchers a generation ago might have collected over an entire career. Indeed, the brain itself seems to thirst for more and more data. Such digital information not only comprises individual studies but is also increasingly shared and made openly available for secondary, confirmatory, and/or combined analyses. Numerous web resources now exist containing data across spatiotemporal scales. Data processing workflow technologies running via cloud-enabled computing infrastructures allow for large-scale processing. Such a move toward greater openness is fundamentally changing how brain science results are communicated and linked to available raw data and processed results. Ethical, professional, and motivational issues challenge the whole-scale commitment to data-driven neuroscience. Nevertheless, fueled by government investments into primary brain data collection coupled with increased sharing and community pressure challenging the dominant publishing model, large-scale brain and data science is here to stay.

Abstract:Electroencephalography (EEG) data plays a crucial role in brain science research as it provides valuable insights into the mechanisms of brain functions. Typical EEG research involves conducting experiments, collecting data, and comprehensive data analysis. The success of such complex studies truly hinges on the collective efforts of multiple researchers. An efficient tool is required to facilitate such collaborative research. While many related tools exist, none specifically aim to enhance efficiency across data management, data analysis, and collaboration. To address this issue, we developed and deployed an integrated cloud-based platform for EEG experiment management, collaboration, and data analysis. Verified by practice, our platform facilitates collaboration, simplifies EEG data analysis for researchers not proficient in programming, and boosts the efficiency of overall EEG research.

Abstract:Recent advances in open neuroimaging data are enhancing our comprehension of neuropsychiatric disorders. By pooling images from various cohorts, statistical power has increased, enabling the detection of subtle abnormalities and robust associations, and fostering new research methods. Global collaborations in imaging have furthered our knowledge of the neurobiological foundations of brain disorders and aided in imaging-based prediction for more targeted treatment. Large-scale magnetic resonance imaging initiatives are driving innovation in analytics and supporting generalizable psychiatric studies. We also emphasize the significant role of big data in understanding neural mechanisms and in the early identification and precise treatment of neuropsychiatric disorders. However, challenges such as data harmonization across different sites, privacy protection, and effective data sharing must be addressed. With proper governance and open science practices, we conclude with a projection of how large-scale imaging resources and collaborations could revolutionize diagnosis, treatment selection, and outcome prediction, contributing to optimal brain health.
