Abstract:An important functioning mechanism of biological macromolecules is the transition between different conformed states due to thermal fluctuation. In the present paper, a biological macromolecule is modeled as two strands with side chains facing each other, and its stochastic dynamics including the statistics of stationary motion and the statistics of conformational transition is studied by using the stochastic averaging method for quasi Hamiltonian systems. The theoretical results are confirmed with the results from Monte Carlo simulation.

Abstract:Bio-macromolecules, such as proteins and nucleic acids, are the basic materials that perform fundamental activities required for life. Their structural heterogeneities and dynamic personalities are vital to understand the underlying functional mechanisms of bio-macromolecules. With the rapid development of advanced technologies such as single-molecule technologies and cryo-electron microscopy (cryo-EM), an increasing number of their structural details and mechanics properties at molecular level have significantly raised awareness of basic life processes. In this review, firstly the basic principles of single-molecule method and cryo-EM are summarized, to shine a light on the development in these fields. Secondly, recent progress driven by the above two methods are underway to explore the dynamic structures and functions of DNA, antibody, and lipoprotein. Finally, an outlook is provided for the further research on both the dynamic structures and functions of bio-macromolecules, through single-molecule method and cryo-EM combining with molecular dynamics simulations.

Abstract:Two-dimensional macromolecules, a new family of polymer with 2D topology, have expanded to include hundreds of members from insulator and semiconductor to metal and superconductor, rapidly promising potential breakthroughs in extensive applications. Two-dimensional macromolecules are posed to rapidly extend the polymer science and technologies and indispensably shape our future lives. The great expectations of 2D macromolecules urgently call a unified understanding of their macromolecular behaviors but also a general methodology to guide the precise fabrication with rational structural design, in order to achieve disruptive performances of their macroscopic materials. This principal development philosophy has been self-evidenced by the classic ID polymer science, engineering and industry. Motivated by this philosophy, we need to establish the conformation principle of 2D macromolecules and a systematic routine for macroscopically assembled materials. In this monograph, we give a systematic review to researches of fundamental conformation behaviors of 2D macromolecules and the emerged conceptual researches of modulating their condensed structures. In the experimental model of graphene oxide, we conclude the advances in fundamental scaling relationship between conformation and molecular size of 2D macromolecules, their conformation transition rules, the spontaneous and artificial liquid crystalline phases and the methods for modulating the multiscale condensed structures in their macroscopic materials. The research advances extend from the conformation transition diagram of individual and multiple 2D macromolecules to the exotic liquid crystal behaviors and the condensed structures of their macroscopic materials. An important analogy between 1D and 2D polymers has been proposed and the conformation principle of 2D macromolecules is clearly establish, laying the foundation of the unified polymer theory. We hope that the monograph can help complete the systematic understanding of polymer science by including the new 2D molecular topology. The developing system of 2D macromolecules will generally guide the precise control and versatile design of macroscopic materials of 2D polymers and realize wide applications. [GRAPHICS] .

Abstract:Conformation is the key to revealing the physical characteristics of macromolecular systems and receives tremendous interest from the fields of polymer physics and biological materials. The conformational entropy, related to the number of conformations of the macromolecule, plays a predominant role in the structural formation, transition, and dynamics of macromolecular systems. In this review, we present a comprehensive overview of the research, development and applications of the conformational entropy in complex macromolecular systems. We begin by discussing the physical origin of the conformational entropy based on statistical mechanics of macromolecules in classical polymer physics, and then introduce the recent progress on the predictive modeling of the conformational entropy, associated with a variety of typical macromolecular systems. Furthermore, we also highlight several principles and rules, which have been harnessed to manipulate the structural organization of complex macromolecular systems through the conformational entropy. We anticipate that this review will further promote fundamental research in polymer physics, and offer intriguing prospects for applications in complex macromolecular systems including biomacromolecules, grafted nanoparticles, and polymer nanocomposites.

Research Progress of Molecular Structure and Dynamics of Biological Water

Abstract:The specific water molecules that are confined within the solvation shell adjacent to the surface of biological macromolecules (including protein, enzyme, DNA, RNA, cell membrane, etc.) are called biological water molecules. Such water around the biomolecule surface plays a very important role in the structure, stability, dynamics, and function of biological macromolecules. A molecular-level understanding of the structure and dynamics of biological water, as well as the nature of its influence on biological structure and function is the key to revealing the mechanism of the biological functions. However, the researches in this field are still in the initial stage. Here in this paper, we review the relevant researches and recent progress of hydration water from three aspects. The first aspect is about the influence of hydration water on biological structure and function. It is evident that water actively participates in many biological processes such as protein folding, proton donation and migration, ligand binding and drug design, and allosteric effects. For example, water mediates the collapse of the chain and the search for the native topology through a funneled energy landscape. The second aspect is about the structure of water molecules around the biomolecules investigated by nuclear magnetic resonance (NMR), dielectric relaxation, neutron scattering, X-ray diffraction and ultrafast optical spectroscopy. The third aspect is about the dynamic behaviors of biological water, including the relaxation time scale, dynamic property, dynamic coupling between biomolecules and water molecules, and sub-diffusive motion of the water molecules along the protein surfaces. Different techniques measure different timescales for the motion of proteins and their hydration environment. While NMR and dielectric relaxation methods reveal the motion of biological water on a time scale from several tens of picoseconds to nanoseconds, ultrafast optical spectroscopy such as fluorescence and vibrational spectroscopy probes the hydrogen-bonding fluctuations of water on a time scale from the femtosecond to picosecond. It is therefore highly necessary to acquire a real and complete picture of the structure and dynamics of biological water by combining several different techniques. Finally, some unsolved scientific problems are also summarized in this review.

Abstract:Entropy, one of the elementary parameters in thermodynamics, is a central concept in statistical mechanics. In macromolecular systems, entropic effects, predominantly from the conformational entropy of a chain, play an essential role in both microstructural organization and macroscopic properties. In striking contrast to enthalpic interactions, entropic effects seem to be elusive and even lead to counterintuitive performance due to the statistical nature of entropy. Thus, exploring the entropic effects in macromolecular systems is of significant importance in elucidating the physical origin behind many complex phenomena, and has become one of the most important directions in the interdisciplinary fields covering polymer physics and soft matter physics. One particular aspect lies in how to manipulate entropic effects to tune the structural organization and thereby develop new functional systems, based on a fundamental understanding of the rules governing the ectopic effects. Here, we summarize our recent progress in proposing and developing entropic strategy in the structural control of macromolecular systems. Firstly, we elucidate the unique rules of the entropic effects, including entropic ordering and entropic forces, and propose the concept of superentropic effect. The significance, principles, and approaches regarding the entropic strategy are then described. Some applications of entropic strategy in various macromolecular systems, such as polymer nanocomposites, polymer gel networks, and biological macromolecules, are also presented. We finally seek to discuss future directions and identify open problems regarding the future progress of the entropic strategy. We hope that this article will promote further efforts toward fundamental research and the wide applications of entropic strategy in elucidating physical mechanisms, developing new types of functional materials, and beyond.

Abstract:Molecular simulations are now an essential part of modern chemistry and physics, especially for the investigation of macromolecules. They have evolved into mature approaches that can be used effectively to understand the structure-to-property relationships of diverse macromolecular systems. In this article, we provide a tutorial on molecular simulations, focusing on the technical and practical aspects. Several prominent and classical simulation methods and software are introduced. The applications of molecular simulations in various directions of macromolecular science are then featured by representative systems, including self-assembly, crystallization, chemical reaction, and some typical non-equilibrium systems. This tutorial paper provides a useful overview of molecular simulations in the rapid progress of macromolecular science, and suggests guidance for researchers who start exploiting molecular simulations in their study.

Abstract:Water's unique thermophysical properties and how it mediates aqueous interactions between solutes have long been interpreted in terms of its collective molecular structure. The seminal work of Errington and Debenedetti [Nature 2001, 409, 318-321] revealed a striking hierarchy of relationships among the thermodynamic, dynamic, and structural properties of water, motivating many efforts to understand (1) what measures of water structure are connected to different experimentally accessible macroscopic responses and (2) how many such structural metrics are adequate to describe the collective structural behavior of water. Diffusivity constitutes a particularly interesting experimentally accessible equilibrium property to investigate such relationships because advanced NMR techniques allow the measurement of bulk and local water dynamics in nanometer proximity to molecules and interfaces, suggesting the enticing possibility of measuring local diffusivities that report on water structure. Here, we apply statistical learning methods to discover persistent structure-dynamic correlations across a variety of simulated aqueous mixtures, from alcohol-water to polypeptoid-water systems. We investigate a variety of molecular water structure metrics and find that an unsupervised statistical learning algorithm (namely, sequential feature selection) identifies only two or three independent structural metrics that are sufficient to predict water self-diffusivity accurately. Surprisingly, the translational diffusivity of water across all mixed systems studied here is strongly correlated with a measure of tetrahedral order given by water's triplet angle distribution. We also identify a separate small number of structural metrics that well predict an important thermodynamic property, the excess chemical potential of an idealized methane-sized hydrophobe in water. Ultimately, we offer a Bayesian method of inferring water structure by using only structure-dynamics linear regression models with experimental Overhauser dynamic nuclear polarization (ODNP) measurements of water self-diffusivity. This study thus quantifies the relationships among several distinct structural order parameters in water and, through statistical learning, reveals the potential to leverage molecular structure to predict fundamental thermophysical properties. In turn, these findings suggest a framework for solving the inverse problem of inferring water's molecular structure using experimental measurements such as ODNP studies that probe local water properties.

Abstract:Investigation of macromolecular structure and dynamics is fundamental to understanding how macromolecules carry out their functions in the cell. Significant advances have been made toward this end in silico, with a growing number of computational methods proposed yearly to study and simulate various aspects of macromolecular structure and dynamics. This review aims to provide an overview of recent advances, focusing primarily on methods proposed for exploring the structure space of macromolecules in isolation and in assemblies for the purpose of characterizing equilibrium structure and dynamics. In addition to surveying recent applications that showcase current capabilities of computational methods, this review highlights state-of-the-art algorithmic techniques proposed to overcome challenges posed in silico by the disparate spatial and time scales accessed by dynamic macromolecules. This review is not meant to be exhaustive, as such an endeavor is impossible, but rather aims to balance breadth and depth of strategies for modeling macromolecular structure and dynamics for a broad audience of novices and experts.

Abstract:We have numerically studied the structural organization in binary immiscible fluids with fixed particles. The particles that have a finite excluded volume and a selective affinity for one fluid component have a significant influence on the organization process, where the hydrodynamic flows induced by the interface motion are suppressed and the domain growth is slowed down at late stages. Two different cases with weak and strong preferential interactions are considered, and the results show that the particles in the former can be left in the unfavourable phase during the process but are permanently surrounded by the favourable phase in the latter. The study indicates that the system would develop into a dynamical steady state and the final domain size might be dependent not only on the number of particles but also on the preferential interaction strength.

In order to gain an accurate understanding of the functions of all types of molecules, studies of their structure and dynamics are essential. Through dynamic studies, using techniques such as spectroscopy, structure determination, and computer analysis, it is possible to collect functional information on molecules at specific times and in specific environments. Such information not only reveals the properties and mechanisms of action of molecules but also provides insights that can be applied to various industries, such as the development of new materials and drugs. Herein, I discuss the importance of molecular dynamics studies, present the time scale of molecular motion, and review techniques for analyzing molecular dynamics.

Room Temperature Ionic Liquids Meet Biomolecules: A Microscopic View of Structure and Dynamics

Abstract:Room temperature ionic liquids (RTILs) and biomolecules are both paradigmatic classes of organic molecules, each consisting of a prodigious number of distinct chemical species, organized into large families of homologous compounds. Their combination is set to open new avenues for discoveries and for applications in biochemistry, biomedicine and pharmacology, food science, and nanotechnology. We provide a survey of past and current investigations of the chemical physics properties of systems made of RTILs and biomolecules, focusing on the most microscopic scales of their structure and dynamics. The primary goal of our discussion is to identify the basic principles able to organize and rationalize the vast variety of properties and phenomena displayed by these systems. We consider in turn RTILs combinations with phospholipids, with proteins and peptides, with nucleic acids (mainly DNA) and with carbohydrates from simple sugars to large polysaccharides. These basic components have a clear electrostatic signature, and Coulomb interactions represent the first ordering principle. However, because of size and complexity of both RTILs and biomolecules, dispersion interactions, steric effects, and hydrogen bonding play a secondary but certainly non-negligible role that is reflected in the sensitive dependence of RTIL/biomolecule properties on the RTIL choice. Our overview of the available results highlights both the need and the difficulty of devising general approaches able to predict properties of at least extended families of RTIL/biomolecules combinations, without having to consider them one by one in turn.

Abstract:The understanding of molecular structure and function is at the very heart of the chemical and molecular sciences. Experiments that allow for the creation of structurally pure samples and the investigation of their molecular dynamics and chemical function have developed tremendeously over the last few decades, although ‘there’s plenty of room at the bottom’ for better control as well as further applications. Here, we describe the use of inhomogeneous electric fields for the manipulation of neutral molecules in the gas-phase, i.e. for the separation of complex molecules according to size, structural isomer, and quantum state. For these complex molecules, all quantum states are strong-field seeking, requiring dynamic fields for their confinement. Current applications of these controlled samples are summarised and interesting future applications discussed.

Abstract:Nonmonotonic composition dependence is often observed for numerous properties in the aqueous mixtures of small amphiphilic molecules. The molecular picture underlying this structure-activity relationship, however, remains largely elusive. We herein studied water reorientation dynamics in the aqueous mixture of dimethyl sulfoxide (DMSO), which has a significant nonmonotonic composition dependence, using molecular dynamic simulation and an extended molecular jump model. The analysis indicates that this nonideal behavior is driven by the collective frame diffusion component of water reorientation, which decelerates in the water-rich regime because of the strengthened hydrogen bonds and accelerates in the water-poor regime as the hydrogen bonding network is broken into smaller aggregates. The current work therefore connects the microheterogeneity in the solvation structure of DMSO-water with its nonmonotonic hydration dynamics and sheds new light on how microsegregation leads to the multiscale hydration nonideality in general.

Abstract:Biomacromolecular networks serve as the structural basis of diverse biological systems. This review seeks to present the state‐of‐art progress and perspective of the dynamic behaviors, confinement and entropy at the interfaces between nanoparticle and biomacromolecular network. Biomacromolecular networks, crucial components of biological systems, are of great importance in biological and nanomedical science, in which the interfaces between nanoparticle and macromolecular networks are intriguing and drawing great attention. Herein, this review seeks to present the state‐of‐art progress and perspective of the dynamic behaviors, confinement and entropy at the nanoparticle‐biomacromolecular network interfaces. The basic biomacromolecular networks in living systems, recent research on networks with dynamic bonds and various diffusion behaviors of nanoparticles within biomacromolecular networks are summarized. In particular, entropic effects in the confined environments of biological networks are discussed, along with how they impact the mechanical properties and dynamical behaviors. The interesting research and findings included in this review might offer the scientific community a better understanding of how this field has developed thus far, and are anticipated to trigger more systematic and fundamental research to elucidate the underlying physics and broaden the potential applications of macromolecular networks, biological and artificial.

Abstract:Interaction between an organic molecular solute and its hydrating H2O molecules is of great importance to processes varying from cryopreservation, denaturation of protein and DNA, and drug-cell interaction, to chemical, healthcare, and food and pharmaceutical sciences and technologies. However, the nature and functionality of the interfacial states, at the sub-molecular level, are particularly poorly known. On the views of solvation charge injection, electronic polarization, and bonding network disruption, we show experimental evidence for the interfacial supersolidity and its functionality on the performance of solutions. The asymmetrically distributed lone pairs and protons of the molecular solute interact with their unlike or alike of its hydrating H2O molecules to initiate the O:H attraction, H < leftwards arrow with vertical stroke > H repulsion or O:double left right arrow:O compression associated with the molecule dipolar polarization, and solute-solute repulsion, without involvement of charge sharing or regular bond formation. Polarization lengthens the hydrating O:H and shortens the H-O, and repulsion does however the partitioned O:H-O bond contrastingly, which not only enriches the THz phonons but also results in the interfacial supersolidity characterized at H-O oscillating frequency similar to 3450 cm(-1). Solvation investigation of acids, alcohols, aldehydes, glycines, and sugars confirmed the prediction of the interfacial supersolidity and estimation of hydration cell size and the involvement of solute-solute repulsion. The solute dipolar polarizability distorts and the interfacial H < leftwards arrow with vertical stroke > H or O:double left right arrow:O repulsivity disrupts the hydrogen bonding network. The bond relaxation, polarization, structure distortion, and network disruption modulate the hydrophilicity, surface stress, solubility, and solution viscosity. Findings not only improve the comprehension of the dynamics of molecular hydration and the functionality of the solutions but also offer efficient spectral means for identification and quantification of the interfacial hydration cell size and its supersolidity.
