Abstract:This paper introduces the multivariate tail-inflated normal (MTIN) distribution, an elliptical heavy-tails generalization of the multivariate normal (MN). The MTIN belongs to the family of MN scale mixtures by choosing a convenient continuous uniform as mixing distribution. Moreover, it has a closed-form for the probability density function characterized by only one additional ``inflation'' parameter, with respect to the nested MN, governing the tail-weight. The first four moments are also computed; interestingly, they always exist and the excess kurtosis can assume any positive value. The method of moments and maximum likelihood (ML) are considered for estimation. As concerns the latter, a direct approach, as well as a variant of the EM algorithm, are illustrated. The existence of the ML estimates is also evaluated. Since the inflation parameter is estimated from the data, robust estimates of the mean vector and covariance matrix of the nested MN distribution are automatically obtained by down-weighting. Simulations are performed to compare the estimation methods/algorithms and to investigate the ability of AIC and BIC to select among a set of candidate elliptical models. For illustrative purposes, the MTIN distribution is finally fitted to multivariate financial data where its usefulness is also shown in comparison with other well-established multivariate elliptical distributions.

A versatile implementation of the Gauss-Newton minimization algorithm using MATLAB for Macintosh microcomputers

Abstract:The present report describes a weighted nonlinear least-squares minimization routine for fitting a wide variety of functions nonlinear in the parameters. The minimization routine is implemented in MacMATLAB, the Macintosh microcomputer version of MATLAB, an interactive program for scientific numeric calculations. Our algorithm makes use of a subroutine that estimates the required derivatives numerically, avoiding the need to differentiate the function under study analytically. We have also implemented two specific subroutines to integrate ordinary differential equations numerically. Therefore, in principle, any kind of nonlinear function can be fitted to a given set of data. The program only requires that the user writes the appropriate equation in a specific subroutine, thus relieving one from knowing and using any 'low-level' code. Other features of the program are: (a) the possibility of using weight to correct for nonuniformity of variance by flexible specification of the error structure; (b) the possibility of checking the parameter values and the residual variance at each iteration; and (c) by the use of the graphic capabilities of MacMATLAB, the possibility of following the improvement of the fitting graphically. One example of nonlinear functions and one example of linear differential equation together with their respective 'function file' and illustrative data are presented to demonstrate the flexibility of our approach and the power of the method used.

Abstract:We present MIST, the Molecular Integration Simulation Toolkit, a lightweight and efficient software library written in C++ which provides an abstract interface to common molecular dynamics codes, enabling rapid and portable development of new integration schemes for molecular dynamics. The initial release provides plug-in interfaces to NAMD-Lite, GROMACS and Amber, and includes several standard integration schemes, a constraint solver, temperature control using Langevin Dynamics, and two tempering schemes. We describe the architecture and functionality of the library and the C and Fortran APIs which can be used to interface additional MD codes to MIST. We show, for a range of test systems, that MIST introduces negligible overheads for serial, shared-memory parallel, and GPU-accelerated cases, except for Amber where the native integrators run directly on the GPU itself. As a demonstration of the capabilities of MIST, we describe a simulated tempering simulation used to study the free energy landscape of Alanine-12 in both vacuum and detailed solvent conditions. An invitation to adaptive Markov chain Monte Carlo convergence theory

Abstract:Adaptive Markov chain Monte Carlo (MCMC) algorithms, which automatically tune their parameters based on past samples, have proved extremely useful in practice. The self-tuning mechanism makes them `non-Markovian', which means that their validity cannot be ensured by standard Markov chains theory. Several different techniques have been suggested to analyse their theoretical properties, many of which are technically involved. The technical nature of the theory may make the methods unnecessarily unappealing. We discuss one technique -- based on a martingale decomposition -- with uniformly ergodic Markov transitions. We provide an accessible and self-contained treatment in this setting, and give detailed proofs of the results discussed in the paper, which only require basic understanding of martingale theory and general state space Markov chain concepts. We illustrate how our conditions can accomodate different types of adaptation schemes, and can give useful insight to the requirements which ensure their validity.

Abstract:NOMAD is software for optimizing blackbox problems. In continuous development since 2001, it constantly evolved with the integration of new algorithmic features published in scientific publications. These features are motivated by real applications encountered by industrial partners. The latest major release of NOMAD, version 3, dates from 2008. Minor releases are produced as new features are incorporated. The present work describes NOMAD 4, a complete redesign of the previous version, with a new architecture providing more flexible code, added functionalities and reusable code. We introduce algorithmic components, which are building blocks for more complex algorithms, and can initiate other components, launch nested algorithms, or perform specialized tasks. They facilitate the implementation of new ideas, including the MegaSearchPoll component, warm and hot restarts, and a revised version of the PSD-MADS algorithm. Another main improvement of NOMAD 4 is the usage of parallelism, to simultaneously compute multiple blackbox evaluations, and to maximize usage of available cores. Running different algorithms, tuning their parameters, and comparing their performance for optimization is simpler than before, while overall optimization performance is maintained between versions 3 and 4. An Introduction to Mrandom 3.0

Abstract:We o er a set of public-domain tools to aid the development and test of pseudorandom Clanguage computer programs running under 4.3bsd Unix. Our tools make it easier to reproduce experimental results, to report them in a standardized format, and to check their validity by using a di erent random number generator (RNG). Furthermore, the tools should help users avoid some of the common pitfalls in randomized experimentation. These pitfalls include the initial seeding of the RNG, the generation of random integers in a restricted range, and the use of RNGs with known weaknesses. Our tool suite also includes several of the standard tests on the \randomness" of an RNG. All the tests we implement are based on examining a Pearson's chi-square statistic for a process that, under the null hypothesis, independently places N items into k equiprobable bins. We provide a routine to calculate an approximate p-value for such test statistics, applying novel corrections for \small N ." MINT: Multiplier-less INTeger Quantization for Energy Efficient Spiking Neural Networks

Abstract:We propose Multiplier-less INTeger (MINT) quantization, a uniform quantization scheme that efficiently compresses weights and membrane potentials in spiking neural networks (SNNs). Unlike previous SNN quantization methods, MINT quantizes memory-intensive membrane potentials to an extremely low precision (2-bit), significantly reducing the memory footprint. MINT also shares the quantization scaling factor between weights and membrane potentials, eliminating the need for multipliers required in conventional uniform quantization. Experimental results show that our method matches the accuracy of full-precision models and other state-of-the-art SNN quantization techniques while surpassing them in memory footprint reduction and hardware cost efficiency at deployment. For example, 2-bit MINT VGG-16 achieves 90.6% accuracy on CIFAR-10, with roughly 93.8% reduction in memory footprint from the full-precision model and 90% reduction in computation energy compared to vanilla uniform quantization at deployment. NETS: A Non-Equilibrium Transport Sampler

Abstract:We propose an algorithm, termed the Non-Equilibrium Transport Sampler (NETS), to sample from unnormalized probability distributions. NETS can be viewed as a variant of annealed importance sampling (AIS) based on Jarzynski's equality, in which the stochastic differential equation used to perform the non-equilibrium sampling is augmented with an additional learned drift term that lowers the impact of the unbiasing weights used in AIS. We show that this drift is the minimizer of a variety of objective functions, which can all be estimated in an unbiased fashion without backpropagating through solutions of the stochastic differential equations governing the sampling. We also prove that some these objectives control the Kullback-Leibler divergence of the estimated distribution from its target. NETS is shown to be unbiased and, in addition, has a tunable diffusion coefficient which can be adjusted post-training to maximize the effective sample size. We demonstrate the efficacy of the method on standard benchmarks, high-dimensional Gaussian mixture distributions, and a model from statistical lattice field theory, for which it surpasses the performances of related work and existing baselines.

Abstract:This is a concise mathematical introduction to Monte Carlo methods, a rich family of algorithms with far-reaching applications in science and engineering. Monte Carlo methods are an exciting subject for mathematical statisticians and computational and applied mathematicians: the design and analysis of modern algorithms are rooted in a broad mathematical toolbox that includes ergodic theory of Markov chains, Hamiltonian dynamical systems, transport maps, stochastic differential equations, information theory, optimization, Riemannian geometry, and gradient flows, among many others. These lecture notes celebrate the breadth of mathematical ideas that have led to tangible advancements in Monte Carlo methods and their applications. To accommodate a diverse audience, the level of mathematical rigor varies from chapter to chapter, giving only an intuitive treatment to the most technically demanding subjects. The aim is not to be comprehensive or encyclopedic, but rather to illustrate some key principles in the design and analysis of Monte Carlo methods through a carefully-crafted choice of topics that emphasizes timeless over timely ideas. Algorithms are presented in a way that is conducive to conceptual understanding and mathematical analysis -- clarity and intuition are favored over state-of-the-art implementations that are harder to comprehend or rely on ad-hoc heuristics. To help readers navigate the expansive landscape of Monte Carlo methods, each algorithm is accompanied by a summary of its pros and cons, and by a discussion of the type of problems for which they are most useful. The presentation is self-contained, and therefore adequate for self-guided learning or as a teaching resource. Each chapter contains a section with bibliographic remarks that will be useful for those interested in conducting research on Monte Carlo methods and their applications.

Automatic Parallel Tempering Markov Chain Monte Carlo with Nii-C

Abstract:Due to the high dimensionality or multimodality that is common in modern astronomy, sampling Bayesian posteriors can be challenging. Several publicly available codes based on different sampling algorithms can solve these complex models, but the execution of the code is not always efficient or fast enough. The article introduces a C language general-purpose code, Nii-C (<a class="link-external link-https" href="https://github.com/shengjin/nii-c.git" rel="external noopener nofollow">this https URL</a>), that implements a framework of Automatic Parallel Tempering Markov Chain Monte Carlo. Automatic in this context means that the parameters that ensure an efficient parallel tempering process can be set by a control system during the initial stages of a sampling process. The auto-tuned parameters consist of two parts, the temperature ladders of all parallel tempering Markov chains and the proposal distributions for all model parameters across all parallel tempering chains. In order to reduce dependencies in the compilation process and increase the code's execution speed, Nii-C code is constructed entirely in the C language and parallelised using the Message-Passing Interface protocol to optimise the efficiency of parallel sampling. These implementations facilitate rapid convergence in the sampling of high-dimensional and multi-modal distributions, as well as expeditious code execution time. The Nii-C code can be used in various research areas to trace complex distributions due to its high sampling efficiency and quick execution speed. This article presents a few applications of the Nii-C code.

Abstract:MADNESS (multiresolution adaptive numerical environment for scientific simulation) is a high-level software environment for solving integral and differential equations in many dimensions that uses adaptive and fast harmonic analysis methods with guaranteed precision that are based on multiresolution analysis and separated representations. Underpinning the numerical capabilities is a powerful petascale parallel programming environment that aims to increase both programmer productivity and code scalability. This paper describes the features and capabilities of MADNESS and briefly discusses some current applications in chemistry and several areas of physics.

Abstract:We present $\texttt{Maxent}$, a tool for performing analytic continuation of spectral functions using the maximum entropy method. The code operates on discrete imaginary axis datasets (values with uncertainties) and transforms this input to the real axis. The code works for imaginary time and Matsubara frequency data and implements the 'Legendre' representation of finite temperature Green's functions. It implements a variety of kernels, default models, and grids for continuing bosonic, fermionic, anomalous, and other data. Our implementation is licensed under GPLv2 and extensively documented. This paper shows the use of the programs in detail.

Abstract:Abstract We describe and analyze some Monte Carlo methods for manifolds in euclidean space defined by equality and inequality constraints. First, we give an MCMC sampler for probability distributions defined by unnormalized densities on such manifolds. The sampler uses a specific orthogonal projection to the surface that requires only information about the tangent space to the manifold, obtainable from first derivatives of the constraint functions, hence avoiding the need for curvature information or second derivatives. Second, we use the sampler to develop a multistage algorithm to compute integrals over such manifolds. We provide single‐run error estimates that avoid the need for multiple independent runs. Computational experiments on various test problems show that the algorithms and error estimates work in practice. The method is applied to compute the entropies of different sticky hard sphere systems. These predict the temperature or interaction energy at which loops of hard sticky spheres become preferable to chains. © 2018 Wiley Periodicals, Inc.

The No-U-Turn Sampler: Adaptively Setting Path Lengths in Hamiltonian Monte Carlo

Abstract:Hamiltonian Monte Carlo (HMC) is a Markov chain Monte Carlo (MCMC) algorithm that avoids the random walk behavior and sensitivity to correlated parameters that plague many MCMC methods by taking a series of steps informed by first-order gradient information. These features allow it to converge to high-dimensional target distributions much more quickly than simpler methods such as random walk Metropolis or Gibbs sampling. However, HMC's performance is highly sensitive to two user-specified parameters: a step size {\epsilon} and a desired number of steps L. In particular, if L is too small then the algorithm exhibits undesirable random walk behavior, while if L is too large the algorithm wastes computation. We introduce the No-U-Turn Sampler (NUTS), an extension to HMC that eliminates the need to set a number of steps L. NUTS uses a recursive algorithm to build a set of likely candidate points that spans a wide swath of the target distribution, stopping automatically when it starts to double back and retrace its steps. Empirically, NUTS perform at least as efficiently as and sometimes more efficiently than a well tuned standard HMC method, without requiring user intervention or costly tuning runs. We also derive a method for adapting the step size parameter {\epsilon} on the fly based on primal-dual averaging. NUTS can thus be used with no hand-tuning at all. NUTS is also suitable for applications such as BUGS-style automatic inference engines that require efficient "turnkey" sampling algorithms.
Automatic optimal-rate convergence of randomized nets using median-of-means

Abstract:We study the sample median of independently generated quasi-Monte Carlo estimators based on randomized digital nets and prove it approximates the target integral value at almost the optimal convergence rate for various function spaces. Contrast to previous methods, the algorithm does not require a prior knowledge of underlying function spaces or even an input of pre-designed $(t,m,s)$-digital nets, and is therefore easier to implement. This study provides further evidence that quasi-Monte Carlo estimators are heavy-tailed when applied to smooth integrands and taking the median can significantly improve the error by filtering out the outliers.

Abstract:Motivation: Understanding the population genetics of complex polygenic traits during adaptation is challenging. Results: Here, we implement a forward-in-time population-genetic simulator (STUN) based on Wright-Fisher dynamics. STUN is a flexible and user-friendly software package for simulating the polygenic adaptation of recombining haploid populations using either new mutations or standing genetic variation. STUN assumes that populations adapt to sudden environmental changes by undergoing selection on a new fitness landscape. With pre-implemented fitness landscape models like Rough Mount Fuji, NK, Block, additive, and House-of-Cards, users can explore the effect of different levels of epistasis (ruggedness of the fitness landscape). Custom fitness landscapes and recombination maps can also be defined. STUN empowers both experimentalists and advanced programmers to study the evolution of complex polygenic traits and to dissect the adaptation process. Boosting Monte Carlo simulations of spin glasses using autoregressive neural networks

Abstract:The autoregressive neural networks are emerging as a powerful computational tool to solve relevant problems in classical and quantum mechanics. One of their appealing functionalities is that, after they have learned a probability distribution from a dataset, they allow exact and efficient sampling of typical system configurations. Here we employ a neural autoregressive distribution estimator (NADE) to boost Markov chain Monte Carlo (MCMC) simulations of a paradigmatic classical model of spin-glass theory, namely the two-dimensional Edwards-Anderson Hamiltonian. We show that a NADE can be trained to accurately mimic the Boltzmann distribution using unsupervised learning from system configurations generated using standard MCMC algorithms. The trained NADE is then employed as smart proposal distribution for the Metropolis-Hastings algorithm. This allows us to perform efficient MCMC simulations, which provide unbiased results even if the expectation value corresponding to the probability distribution learned by the NADE is not exact. Notably, we implement a sequential tempering procedure, whereby a NADE trained at a higher temperature is iteratively employed as proposal distribution in a MCMC simulation run at a slightly lower temperature. This allows one to efficiently simulate the spin-glass model even in the low-temperature regime, avoiding the divergent correlation times that plague MCMC simulations driven by local-update algorithms. Furthermore, we show that the NADE-driven simulations quickly sample ground-state configurations, paving the way to their future utilization to tackle binary optimization problems.

Abstract:There is substantial empirical evidence about the success of dynamic implementations of Hamiltonian Monte Carlo (HMC), such as the No U-Turn Sampler (NUTS), in many challenging inference problems but theoretical results about their behavior are scarce. The aim of this paper is to fill this gap. More precisely, we consider a general class of MCMC algorithms we call dynamic HMC. We show that this general framework encompasses NUTS as a particular case, implying the invariance of the target distribution as a by-product. Second, we establish conditions under which NUTS is irreducible and aperiodic and as a corrolary ergodic. Under conditions similar to the ones existing for HMC, we also show that NUTS is geometrically ergodic. Finally, we improve existing convergence results for HMC showing that this method is ergodic without any boundedness condition on the stepsize and the number of leapfrog steps, in the case where the target is a perturbation of a Gaussian distribution.
