Automated atomic modeling in cryo-EM maps

Abstract:The research group of Sjors Scheres at Cambridge in the UK and their international collaborators have developed ModelAngelo, a graph neural network-based approach that automates the process of model building for protein and RNA- or DNA-containing complexes. ModelAngelo was shown to be able to build protein models for up to 80% of all deposited maps with local resolutions between 3.5 and 4.0 Å. Among available approaches, the next best alternative achieved comparable results only for maps with a resolution 2.5 Å or higher. ModelAngelo's overall accuracy is comparable to that of human experts. Another aspect of cryo-EM map analysis is the identification of protein chains in unknown or ambiguous proteins. "ModelAngelo identifies unknown proteins in cryo-EM maps using a hidden Markov Model search with assigned probabilities for each residue in stretches of built chains against large protein sequence databases. It outperforms humans, who are not good at calculating through 20-element probability vectors in their brain, in this task," says Scheres. Several examples in their paper showcase automated identification of previously unknown protein chains.
