Abstract:Single crystal X-ray diffraction is considered to be a highly reliable method for determining the molecular structures and absolute conformation at the atomic level, but this technique is limited to the application of oily organic molecules that are difficult to crystallize. Here, we report an anthracene-based crystallization chaperone TMAPA to overcome the above limitation, where 56 various oily organic guest molecules were co-crystallized with TMAPA in the organic solvent. As a result, 51 high-resolution co-crystal structures of organic guest molecules (chiral or achiral) with TMAPA were determined in a short time so that 51 refined structures of oily organic guest molecules can be readily determined. Importantly, anthracene moieties introduced in the TMAPA structure could not only extend the length of arms to increase the size of pores but also adaptively adopt different conformations leading to an efficient capture of the guest molecule during the co-crystallization process. It is expected that this work will open up new possibilities for structural identification and absolute conformation determination of unknown oily organic molecules.

Abstract:Single-crystal X-ray diffraction analysis is a vital and precise method to identify the structures and absolute configurations of molecules at the atomic level. However, this method is not suitable for liquid molecules. Here, we report a new and easy method to tackle this challenge via merging supramolecular chemistry and crystal engineering. A glycoluril-derived molecular clip as a molecule catcher is designed and synthesized which forms cocrystals with four different liquid molecules within 24 hours, leading to the confirmation of the structures of these liquid molecules. This work is expected to open new opportunities for the structural identification of liquid molecules.

Abstract:Covalent organic frameworks (COFs) have been attracting intense research due to their permanent porosity, designable architecture, and high stability. However, COFs are challenging to crystallize and their synthesis often results in tiny crystal sizes and low crystallinities, which hinders an unambiguous structure determination. Herein, we demonstrate that the structure of low-crystallinity COF Py-1P nanocrystals can be solved by coupling three-dimensional electron diffraction (3DED) with simulated annealing (SA). The resulting model is comparable to that obtained from high-crystallinity samples by dual-space method. Moreover, for low-resolution 3DED data, the model obtained by SA shows a better framework than those provided by classic direct method, dual-space method, and charge flipping. We further simulate data with different resolutions to understand the reliability of SA under different crystal quality conditions. The successful determination of Py-1P structure by SA compared to other methods provides new knowledge for using 3DED to analyze low-crystallinity and nanosized materials.

Abstract:X-ray crystallography is the most reliable method for structure elucidation and absolute configuration determination of organic molecules based on their single-crystal forms. However, many analytes are hard to crystallize because of their low melting points (an oily state at room temperature) or conformational flexibility. Here, we report the crystallization of a macrocycle, CTX[P(O)Ph] (host), which is a cyclotrixylohydroquinoylene (CTX) derivative, with 26 oily organic molecules (guests), which is applied for the structural determination of the guest with X-ray crystallography. With the aid of the host, CTX[P(O)Ph], the guest molecules were well-ordered with full occupancy in crystal structures. In most cases, at least one guest structure without any disorder could be observed; solvent masking was not necessary for the single crystal X-ray structural analysis, and thus the structures of the guests could be successfully determined, and the absolute configuration could be assigned reliably for chiral guests with this method. The crystallization mechanism was further discussed from theoretical and experimental perspectives, suggesting that the negative electrostatic potential surface of CTX[P(O)Ph] and noncovalent interactions between the host and guest were crucial for the ordered arrangements of the guest. CTX[P(O)Ph] , a censer-shaped macrocycle, was used as a host to crystallize with oily guest organic molecules. Their well-ordered crystal structures and absolute configurations were described unambiguously by single-crystal X-ray diffraction.

Abstract:Abstract Single crystal X-ray diffraction is arguably the most definitive method for molecular structure determination, but the inability to grow suitable single crystals can frustrate conventional X-ray diffraction analysis. We report herein an approach to molecular structure determination that relies on a versatile toolkit of guanidinium organosulfonate hydrogen-bonded host frameworks that form crystalline inclusion compounds with target molecules in a single-step crystallization, complementing the crystalline sponge method that relies on diffusion of the target into the cages of a metal-organic framework. The peculiar properties of the host frameworks enable rapid stoichiometric inclusion of a wide range of target molecules with full occupancy, typically without disorder and accompanying solvent, affording well-refined structures. Moreover, anomalous scattering by the framework sulfur atoms enables reliable assignment of absolute configuration of stereogenic centers. An ever-expanding library of organosulfonates provides a toolkit of frameworks for capturing specific target molecules for their structure determination.

Abstract:Single Crystal X-ray Diffraction ( SCXRD ) is the preeminent method for determining organic molecular structures with atomic precision. However, its effectiveness depends on the successful growth of single crystals of organic molecules under investigation, which sometimes is a major challenge, particularly for organic molecules that are difficult to crystallize under ambient conditions. Here, we report the macrocycle, F[3]A1-[P(O)Ph] 3 , with a size-suitable and rigid cavity as a crystallization chaperone coupled with easy crystallinity for the structural analysis of difficult-to-crystallize organic molecules. A diverse set of thirty-seven organic guest molecules with different structures and sizes are co-crystallized with the crystallization chaperone F[3]A1-[P(O)Ph] 3 . Significantly, F[3]A1-[P(O)Ph] 3 exhibits a high level of adaptability as a crystallization chaperone, demonstrating the ability to select different binding modes based on the structure of the trapped guest molecule during the co-crystallization process. Furthermore, F[3]A1-[P(O)Ph] 3 is successfully used to overcome the crystallization challenges posed by the traditionally "uncrystallizable" drug molecule, dithianon, and its co-crystal structure with dithianon is successfully obtained. This work may provide an alternative crystallization chaperone of the macrocycle for determining the structures of organic molecules based on co-crystallization by SCXRD technology.

Abstract:The pursuit of atomic precision structure of porous covalent organic frameworks (COFs) is the key to understanding the relationship between structures and properties, and further developing new materials with superior performance. Yet, a challenge of how to determine their atomic structures has always existed since the first COFs reported seventeen years ago. Here, we present a universal method for ab initio structure determination of polycrystalline three-dimensional (3D) COFs at atomic level using enhanced cryo-continuous rotation electron diffraction (cryo-cRED), which combines hierarchical cluster analysis with cryo-EM technique. The high-quality datasets possess not only up to 0.79-angstrom resolution but more than 90% completeness, leading to unambiguous solution and precise refinement with anisotropic temperature factors. With such a powerful method, the dynamic structures with flexible linkers, degree of interpenetration, position of functional groups, and arrangement of ordered guest molecules are successfully revealed with atomic precision in five 3D COFs, which are almost impossible to be obtained without atomic resolution structure solution. This study demonstrates a practicable strategy for determining the structures of polycrystalline COFs and other beam-sensitive materials and to help in the future discovery of novel materials on the other.

Abstract:Both natural organic products and complex compounds synthesized by organic chemists often contain many stereochemical configurations, so the identification of their structures and their absolute configurations are very important. Single-crystal X-ray crystallography is considered to be the most reliable method to determine their structures and their absolute configurations. With this method, it is important to obtain their single crystals before they are studied by X-ray crystallography. However, some organic molecules with flexible structures, especially oily organic molecules, are not easy to crystallize, such as vaseline and decane. To solve this problem, various approaches have been developed. This review focuses on a variety of crystallization strategies for organic molecules, especially for the difficult-to-crystallize organic molecules. In this review, the basic principles, characteristics, applicability, and application examples of these crystallization methods are summarized to broaden the research and their applications, providing a reference for difficult-to-crystallize organic molecules.

Abstract:Single-crystal X-ray diffraction analysis emerges as the most dependable method for structural determination. It serves as the definitive method, particularly in challenging cases where other approaches fail to yield precise results. However, the generation of high-quality single crystals remains a frequently encountered obstacle. Here, we present a strategy employing an alignment medium to enhance the growth of single crystals for small organic compounds. Furthermore, a mathematical crystallization model based on the classical nucleation theory was conducted specifically designed for alignment media. The hypothesis suggests that alignment media effectively reduce solution entropy, thereby lowering the free energy barrier associated with crystal nucleus formation and facilitating the crystallization process. Employing an alignment medium derived from self-assembled oligopeptide nanotubes (AAKLVFF), we successfully cultivated single crystals of diverse organic compounds. Our discovery unveils an innovative strategy and an accessible approach for acquiring single crystals.

Abstract:Understanding the atomic structure of amorphous solids is important in predicting and tuning their macroscopic behavior. Here, we use a combination of high-energy X-ray diffraction, neutron diffraction, and molecular dynamics simulations to benchmark the atomic interactions in the high temperature stable liquid and low-density amorphous solid states of hafnia. The diffraction results reveal an average Hf-O coordination number of ~7 exists in both the liquid and amorphous nanoparticle forms studied. The measured pair distribution functions are compared to those generated from several simulation models in the literature. We have also performed ab initio and classical molecular dynamics simulations that show density has a strong effect on the polyhedral connectivity. The liquid shows a broad distribution of Hf-Hf interactions, while the formation of low-density amorphous nanoclusters can reproduce the sharp split peak in the Hf-Hf partial pair distribution function observed in experiment. The agglomeration of amorphous nanoparticles condensed from the gas phase is associated with the formation of both edge-sharing and corner-sharing HfO6,7 polyhedra resembling that observed in the monoclinic phase.

Abstract:Single-crystal X-ray diffraction analysis has emerged as the most reliable method for determining the structures of organic molecules. However, numerous analytes, such as liquid organic molecules, pose challenges in crystallization, making their structures directly elusive via X-ray crystallography methods. Herein, we introduced the rapid cocrystallization of a macrocycle named phenanthrene[2]arene (PTA, host) with 15 liquid organic molecules (guests). The guest liquid organic molecules were successively cocrystallized with the aid of the PTA host. Moreover, the chemical structures of the liquid organic molecules could be determined through single-crystal X-ray diffraction analysis. PTA exhibited high adaptivity and was capable of encapsulating liquid organic molecules without forming covalent bonds or strong directional interactions. The results revealed that the adaptive crystals of PTA exhibited excellent cocrystallization capacity. Weak noncovalent interactions between the host and guest molecules were crucial for organizing the guests in an ordered pattern.

Abstract:Abstract Structure determination of amorphous materials remains challenging, owing to the disorder inherent to these materials. Nuclear magnetic resonance (NMR) powder crystallography is a powerful method to determine the structure of molecular solids, but disorder leads to a high degree of overlap between measured signals, and prevents the unambiguous identification of a single modeled periodic structure as representative of the whole material. Here, we determine the atomic-level ensemble structure of the amorphous form of the drug AZD4625 by combining solid-state NMR experiments with molecular dynamics (MD) simulations and machine-learned chemical shifts. By considering the combined shifts of all 1 H and 13 C atomic sites in the molecule, we determine the structure of the amorphous form by identifying an ensemble of local molecular environments that are in agreement with experiment. We then extract and analyze preferred conformations and intermolecular interactions in the amorphous sample in terms of the stabilization of the amorphous form of the drug.

Abstract:Structural diversity obtained through two-dimensional molecular self-assembly induced by the chain Length effect has gained immense attention, not only because of its significance in crystal engineering but also for its potential application in nanoscience and nanotechnology. Three kinds of fluorenone derivative, named F-C7C7, F-C14C7, and F-C14C14, were synthesized and used for systematic exploration of their crystalline difference. At first, scanning electron microscopy and X-ray powder diffraction were performed to investigate their differences in morphology and three-dimensional crystal structure. Then scanning tunneling microscopy experiments were conducted to compare the self-assembled monoLayers. Moreover, different solvents were used to repeatedly investigate the occurrence of structural diversity. F-C7C7 could not self-assemble into a stable monolayer on the graphite surface under ambient conditions due to its weak molecule-substrate interaction. F-C14C7 was observed to self-assemble into twist, plier-like, octamer-curve, and random structures in 1-octanoic acid, 1-phenyLoctane, n-tetradecane, and dichloromethane, respectively. However, when the same solvents were used and at similar concentrations, the F-C14C14 molecules were arranged into interval, mixed, linear, and plier-like configurations. These self-assembled nanopatterns formed under the driving forces of dipole-dipole interactions, hydrogen bonds, and chain-chain, molecule-substrate,and molecule solvent van der Waals interactions. Furthermore, from the viewpoint of thermal analysis, differential scanning calorimetry, as well as polarized optical microscopy, was performed to further elucidate the difference between these three compounds in the solid and Liquid crystal states. The present system is believed to provide understanding of how the chain length effect induces different crystalline properties, and to open up the possibility of fabricating diverse self-assembled networks for crystal engineering.
