Abstract:Noncoding small RNAs, such as microRNAs, are becoming the biomarkers of choice for multiple diseases in clinical diagnostics. A dysregulation of these microRNAs can be associated with many different diseases, such as cancer, dementia, and cardiovascular conditions. The key for effective treatment is an accurate initial diagnosis at an early stage, improving the patient's survival chances. In this work, the first clustered regularly interspaced short palindromic repeats (CRISPR)/Cas13a-powered microfluidic, integrated electrochemical biosensor for the on-site detection of microRNAs is introduced. Through this unique combination, the quantification of the potential tumor markers microRNA miR-19b and miR-20a is realized without any nucleic acid amplification. With a readout time of 9 min and an overall process time of less than 4 h, a limit of detection of 10 pm is achieved, using a measuring volume of less than 0.6 µL. Furthermore, the feasibility of the biosensor platform to detect miR-19b in serum samples of children, suffering from brain cancer, is demonstrated. The validation of the obtained results with a standard quantitative real-time polymerase chain reaction method shows the ability of the electrochemical CRISPR-powered system to be a low-cost, easily scalable, and target amplification-free tool for nucleic acid based diagnostics.

Abstract:MicroRNAs (miRNAs) are short (about 18-24 nucleotides) non-coding RNAs and have emerged as potential biomarkers for various diseases, including cancers. Due to their short lengths, the specificity often becomes an issue in conventional amplification-based methods. Next-generation sequencing techniques could be an alternative, but the long analysis time and expensive costs make them less suitable for routine clinical diagnosis. Therefore, it is essential to develop a rapid, selective, and accurate miRNA detection assay using a simple, affordable system. In this work, we report a CRISPR/Cas13a-based miRNA biosensing using point-of-care dark-field (DF) imaging. We utilized magnetic-gold nanoparticle (MGNPs) complexes as signal probes, which consist of 200 nm-sized magnetic beads and 60 nm-sized gold nanoparticles (AuNPs) linked by DNA hybridization. Once the CRISPR/Cas13a system recognized the target miRNAs (miR-21-5p), the activated Cas13a cleaved the bridge linker containing RNA sequences, releasing 60 nm-AuNPs detected and quantified by a portable DF imaging system. The combination of CRISPR/Cas13a, MGNPs, and DF imaging demonstrated amplification-free detection of miR-21-5p within 30 min at a detection limit of 500 attomoles (25 pM) and with single-base specificity. The CRISPR/Cas13a-assisted MGNP-DF assay achieved rapid, selective, and accurate detection of miRNAs with simple equipment, thus providing a potential application for cancer diagnosis.
High Fidelity Detection of miRNAs from Complex Physiological Samples Through Electrochemical Nanosensors Empowered by Proximity Catalysis and Magnetic Separation

Abstract:Electrochemical detection of miRNA biomarkers in complex physiological samples holds great promise for accurate evaluation of tumor burden in the perioperative period, yet limited by reproducibility and bias issues. Here, nanosensors installed with hybrid probes that responsively release catalytic DNAzymes (G-quadruplexes/hemin) were developed to solve the fidelity challenge in an immobilization-free detection. miRNA targets triggered toehold-mediated strand displacement reactions on the sensor surface and resulted in amplified shedding of DNAzymes. Subsequently, the interference background was removed by Fe 3 O 4 core-facilitated magnetic separation. Binding aptamers of the electrochemical reporter (dopamine) were tethered closely to the catalytic units for boosting H 2 O 2 -mediated oxidation through proximity catalysis. The one-to-many conversion by dual amplification from biological-chemical catalysis facilitated sufficient homogeneous sensing signals on electrodes. Thereby, the nanosensor exhibited a low detection limit (2.08 fM), and high reproducibility (relative standard deviation of 1.99%). Most importantly, smaller variations (RSD of 0.51-1.04%) of quantified miRNAs were observed for detection from cell lysates, multiplexed detection from unprocessed serum, and successful discrimination of small upregulations in lysates of tumor tissue samples. The nanosensor showed superior diagnostic performance with an area under curve (AUC) of 0.97 and 94% accuracy in classifying breast cancer patients and healthy donors. These findings demonstrated the synergy of signal amplification and interference removal in achieving high-fidelity miRNA detection for practical clinical applications.

Abstract:In recent years, magnetic nanoparticles (MNPs) have been widely used in many fields due to their advantageous properties, such as biocompatibility, easy modifiability, and high chemical stability. One of these areas is the detection of cancer. It is essential to use existing biomarkers, such as microRNAs (miRNAs), for the early diagnosis of this disease. miRNAs are challenging to distinguish and detect in biological samples because they are small, circulating molecules. It is necessary to use more sensitive and feature-rich systems. Thanks to their large surface areas and magnetic moments, MNPs allow easy separation of miRNA at low concentrations from complex samples (urine and blood) and rapid and specific detection in biosensing systems. Here, we discussed the synthesis and characterization methods of MNPs, their stabilization, and MNP-based biosensors in terms of miRNA detection. We considered the challenges and prospects of these biosensor systems in evaluating the development stages, sensitivity, and selectivity.

Abstract:Research on the use of microRNAs (miRNAs) for cancer diagnosis is a hot topic because miRNAs are a key indicator of gene expression and hopeful biomarkers. The high-performance detection of miRNAs in early disease diagnosis has attracted attention from the research community. Herein, we construct a robust fluorescence biosensor for miRNA-let-7a detection that uses an enzyme-free dual-signal amplification strategy that combines magnetic bead-combined entropy-driven catalysis (MB-EDC) and catalytic hairpin assembly (CHA). MB-EDC uses a multifunctional DNA probes of M1-MB that contain a three-stranded substrate M1 and magnetic beads. By using the EDC reaction and magnet recovery technology, the reversibility of target recirculation process is effectively reduced. When miRNA-let-7a is introduced, MB-EDC occurs, recirculating the target and eliminating the interference of other strands by using a magnet. The trigger released in the MB-EDC then activates the CHA reaction, giving rise to an amplified fluorescence signal. This isothermal enzyme-free MB-EDC and CHA scheme can provide double signal amplification for precise analysis of miRNA-let-7a. The biosensor system for miRNA-let-7a detection has a low detection limit of 8.3 pM. Moreover, it has high specificity and relatively good detection capabilities under challenging conditions. Therefore, this sensor can promote the exploration of miRNAs in cancer diagnostics.

Abstract:The selective discrimination of multiple microRNAs (miRNAs) in biological samples holds great potential for the early diagnosis of various cancers. In the present study, we present an extremely sensitive surface-enhanced Raman scattering (SERS) assay for multiplex detection of cancer-related miRNAs-miR-141, miR-429 and miR-200b-derived from the miR-200 family, using three pairs of silica-coated, analyte-embedded Au nanoparticles (SA@GNPs) and Au-coated paramagnetic nanoparticles (Au@MNPs) conjugated with DNA probes specific for each miRNA target. The SA@GNPs with an optimal silica shell (similar to 3 nm) were prepared to provide an effective barrier to prevent the protein-induced disassociation of Raman analytes from the GNPs, therefore allowing more reproducible SERS signaling than uncoated GNPs in serum solution. Moreover, this thin silica shell minimized the interparticle distance between plasmonic nanostructures in dense magnetic concentrates, significantly impacting the formation of hot spots for SERS enhancement. The target miRNA detection was achieved by SERS excitation of magnetically concentrated SA@GNPs/target miRNA/Au@MNP complexes, which are formed by target-specific hybridization reactions. The limit of detection (LOD) of miRNAs in human serum was 120 fM. The discrimination of miR-141, miR-429, and miR-200b in multiplex detection was realized by identifying diagnostic peaks of analytes in mixed Raman spectra. Due to the high-level detection sensitivity and assay reproducibility, the proposed SERS assay offers opportunities for multiplex detection of serum miRNAs and cancer diagnosis in a clinical setting.

Abstract:MicroRNAs (miRNAs) play important roles in gene regulation and cancer development. Nowadays, it is still a challenge to detect low-abundance miRNAs. Here, we present a magnetic fluorescent miRNA sensing system for the rapid and sensitive detection of miRNAs from cell lysates and serum samples. In this system, albumin nanoparticles (Alb NPs) were prepared from inherent biocompatible bovine serum albumin (BSA). A large number of fluorescent dyes were loaded into Alb NPs to make Alb NPs serve as signal molecular nanocarriers for signal amplification. Benefited from the reactive functional groups-carboxyl groups of Alb NPs, p19 protein, a viral protein that can bind and sequester short RNA duplex effectively and selectively, was modified successfully to the surface of the fluorescent dyes-loaded Alb NPs, thus enabling the probe:target miRNA duplex recognition and binding. Followed by the introduction of gold nanoparticles coated magnetic microbeads (Au NPs-MBs), which were prepared through a novel and simple method, the system combined the merits of the rapid and efficient collection given by MBs with the good affinities to attach probe molecules endowed by the coated gold layer. A broad linear detection range of 10fM-10nM and a low detection limit of 9fM were obtained within 100min by detecting a model target miRNA-21. The feasibility of this method for rapid and sensitive quantification might advance the use of miRNAs as biomarkers in clinical praxis significantly.

Abstract:Abstract MicroRNAs (miRNAs) play essential roles in post-transcriptional gene expression and are also found freely circulating in bodily fluids such as blood. Dysregulated miRNA signatures have been associated with many diseases including cancer, and miRNA profiling from liquid biopsies offers a promising strategy for cancer diagnosis, prognosis and monitoring. Here, we develop size-encoded molecular probes that can be used for simultaneous electro-optical nanopore sensing of miRNAs, allowing for ultrasensitive, sequence-specific and multiplexed detection directly in unprocessed human serum, in sample volumes as small as 0.1 μl. We show that this approach allows for femtomolar sensitivity and single-base mismatch selectivity. We demonstrate the ability to simultaneously monitor miRNAs (miR-141-3p and miR-375-3p) from prostate cancer patients with active disease and in remission. This technology can pave the way for next generation of minimally invasive diagnostic and companion diagnostic tests for cancer.

Abstract:The dysregulation of the concentration of individual circulating microRNAs or small sets of them has been recognized as a marker of disease. For example, an increase of the concentration of circulating miR-17 has been linked to lung cancer and metastatic breast cancer, while its decrease has been found in multiple sclerosis and gastric cancer. Consequently, techniques for the fast, specific and simple quantitation of microRNAs are becoming crucial enablers of early diagnosis and therapeutic follow-up. DNA based biosensors can serve this purpose, overcoming some of the drawbacks of conventional lab-based techniques. Herein, we report a cost-effective, simple and robust biosensor based on localized surface plasmon resonance and hybridization chain reaction. Immobilized gold nanoparticles are used for the detection of miR-17. Specificity of the detection was achieved by the use of hairpin surface-tethered probes and the hybridization chain reaction was used to amplify the detection signal and thus extend the dynamic range of the quantitation. Less than 1 h is needed for the entire procedure that achieved a limit of detection of about 1 pM or 50 amol/measurement, well within the reported useful range for diagnostic applications. We suggest that this technology could be a promising substitute of traditional lab-based techniques for the detection and quantification of miRNAs after these are extracted from diagnostic specimens and their analysis is thus made possible.

Abstract:MicroRNA expression levels highly correlate with the occurrence, diagnosis and prognosis of disease. However, challenges remain in establishing a multiplex and fast detection method. Here, we developed a multiplex and fast detection platform for microRNAs based on a self-priming microfluidic chip and duplex-specific nuclease. It can detect three types of miRNAs, including miR-100, miR-155, and Let-7a, simultaneously at 50 degrees C within 1 h. The probes are pre-introduced into the chip using the self-priming method and cross-contamination can be avoided by using a screw valve. The reagent consumption and cost have been largely reduced in this work compared to the traditional detection method. This chip also exhibits good quantitative performance and specificity. As a proof of concept, we detect three types of microRNAs from different cancer cell lines, which demonstrates its potential in real sample analysis. In summary, this microfluidic chip shows great advantages in multiplex, fast and simple detection of microRNAs, and possesses great potential in the early diagnosis of miRNA-related diseases, especially for point-of-care application.
Magnetically Assisted Immobilization-Free Detection of microRNAs Based on the Signal Amplification of Duplex-Specific Nuclease

Abstract:The double specific nuclease (DSN)-based methods for microRNAs (miRNAs) detection usually require the immobilization of DNA probes on a solid surface. However, such strategies have the drawbacks of low hybridization and cleavage efficiency caused by steric hindrance effect and high salt concentration on the solid surface. Herein, we proposed an immobilization-free method for miRNA detection on the basic of DSN-assisted signal amplification. The biotin- and fluorophore-labeled probes were captured by streptavidin-modified magnetic beads through streptavidin-biotin interactions, thus producing a poor fluorescence signal. Once the DNA probes were hybridized with target miRNA in solution to form DNA-miRNA duplexes, DNA stands in the duplexes would be selectively digested by DSN. The released target miRNA could initiate the next hybridization/cleavage recycling in the homogeneous solution, finally resulting in the release of numerous fluorophore-labeled fragments. The released fluorophores remained in solution and emitted strong fluorescence after treatment by the streptavidin-modified magnetic beads. The immobilization-free method achieved the assays of miRNA-21 with a detection limit down to 0.01 pM. It was employed to evaluate the expression levels of miRNA-21 in different cancer cells with satisfactory results.

Abstract:Circulating miRNAs in the blood can regulate disease development and thus indicate disease states via their various expression levels. For these reasons, circulating miRNAs constitute useful biomarkers, and an approach to the accurate detection of circulating miRNAs is attractive in the diagnosis and treatment of diseases. However, methods for clinical detecting of circulating miRNA that take both sensitivity and practicality into account are still needed. Therefore, we aimed herein to solve some inherent problems in the actual detection using a robust surface-enhanced Raman scattering (SERS) platform with integrated nucleic acid amplification and nanoparticle aggregation to construct 3D hotspots for improving performance of analyzing circulating miRNAs. After target recognition and initial signal amplification by DNAzyme, we observed that release triggered an open hairpin DNA on gold nanoparticles (AuNPs), which then promote AuNP aggregation, causing the accumulation of a large number of hotspots in three-dimention. The SERS biosensor achieved a better performance than the sandwich-type separation detection, with a low detection limit (0.37 fM) and a broad linear range (1 fM–10 nM) in liquids. This SERS platform can be used as a powerful tool for the detection of circulating miRNAs, and it can be used to improve the sensitivity and accuracy of various clinical-disease diagnoses.

Abstract:MicroRNAs (miRNAs) play key roles in many serious diseases, such as cancer. As a consequence, miRNAs are of great interest as biomarkers in clinical diagnostics. Simple, fast, selective, and sensitive detection of miRNAs, however, is challenged by their short length, homogeneous sequence, susceptibility to degradation, and low abundance in human serum. Here, we present a new strategy for highly sensitive and selective detection of miRNA based on the formation of a plasmonic Au@Ag nanosnowman. When triggered by miRNA-21, bimetallic nanoparticles with an asymmetric Au@Ag head-body structure were formed with significant red shift of the localized surface plasmon resonance (LSPR) scattering wavelength and clear color change from green to red. When combined with exonuclease III (Exo III)-assisted target recycling and hybridization chain reaction (HCR) amplification strategy, the proposed bioassay showed excellent selectivity toward miRNA-21 with a proportional band from 1 fM to 100 pM and ultrahigh sensitivity with a limit of detection of 0.60 fM under dark-field microscopy. The proposed strategy is universal, which shows good application prospects in clinical analysis.

Abstract:Cancer detection is still a major challenge in public health. Identification of oncogene is the first step toward solving this problem. Studies have revealed that various cancers are associated with miRNA expression. Therefore, the sensitive detection of miRNA is substantially important to solve the cancer problem. In this study, let-7a, a representative substance of miRNA, was selected as the detection target. With the assistance of magnetic beads commonly used in biosensors and self-synthesized graphene oxide materials, specificity and sensitivity detection of the target gene let-7a were achieved via protease-free signal amplification. The limit of detection (LOD) was as low as 15.015pM. The fluorescence signal intensity showed a good linear relationship with the logarithm of let-7a concentration. The biosensor could also detect let-7a in complex human serum samples. Overall, this fluorescent biosensor is not only simple to operate, but also strongly specificity to detect let-7a. Therefore, it has substantial potential for application in the early diagnosis of clinical medicine and biological research.

Abstract:Tumor-derived circulating exosomes (TDEs) are being pursued as informative and noninvasive biomarkers. However, quantitatively detecting TDEs is still challenging. Herein, we constructed a DNA tetrahedral-structured probe (TSP)-mediated microfluidic magnetic detection system (μFMS) to provide a rapid and sensitive platform for analyzing TDEs. CD63 aptamer-modified Fe3O4 magnetic nanoparticles (MNPs) were constructed to form magnetic nano-report probes (MNRs). The microfluidic chips were fabricated from glass functionalized with DNA TSP-modified aldehyde groups and a PDMS layer designed with serpentine microchannels. An induction coil-based magnetic detector was used to measure the magnetic signal. The linear dynamic range of the μFMS system for TDE assays was 1.98 × 103-1.98 × 107 particles/mL with a limit of detection of 1.98 × 103 particles/mL in PBS. There was no significant difference in TDE detection between the simulated serum and PBS, which indicated the feasibility of the constructed μFMS system for TDE analysis in complex biological systems. In terms of cost, reaction time and operation procedure, this μFMS has the potential to be developed as a clinical point-of-care testing tool for cancer diagnosis and therapeutics.

Abstract:MicroRNAs (miRNAs) are attractive candidates for biomarkers for early cancer diagnosis, and play vital roles in physiological and pathological processes. In this work, we developed a colorimetric and fluorescent dual-mode sensor for miRNA detection based on the optical properties of gold nanoparticles (AuNPs) and the duplex-specific nuclease (DSN)-assisted signal amplification technique. In brief, FAM labelled hairpin probes (HPs) were immobilized on AuNPs, and fluorescence was efficiently quenched by the vicinity of the fluorophores to the AuNPs surface. In the presence of target miRNAs, the HPs could specifically hybridize with miRNAs and the DNA strand in the DNA/RNA heteroduplexes could be subsequently hydrolyzed by DSN. As a result, numbers of fluorophores were released into the solution, resulting in obvious fluorescence signal recovery. Meanwhile, the target miRNAs were able to participate in other hybridization reactions. With the DSN-assisted signal amplification technique, lots of gold nanoparticles were produced with short-chain DNA on their surface, which could aggregate in salt solution and result in a colorimetric detection. The proposed dual-mode strategy offers a sensitive, accurate and selective detection method for miRNAs. One reason is that the stem of the HPs was elaborately designed to avoid hydrolyzation by DSN under optimal conditions, which ensures a relatively low background and high sensitivity. The other is that the dual-mode strategy is more beneficial for enhancing the accuracy and reproducibility of the measurements. Moreover, the unique selective-cutting ability and single-base mismatch differentiation capability of the DSN also give rise to a satisfactory selectivity. This demonstrated that the developed method could quantitatively detect miR-21 down to 50 pM with a linear calibration range from 50 pM to 1 nM, and the analytical assay of target miRNAs in cell lysate samples revealed its great potential for application in biomedical research and clinical diagnostics.

Abstract:Highly stable circulating microRNAs (miRNAs) are currently recognized as a novel potential biomarker for clinical cancer diagnosis in the early stage. However, limited by its low concentration, high sequence similarity, as well as the numerous interferences in body fluids, detection of miRNA in whole blood with sufficient selectivity and sensitivity is still challenging. Herein, we reported the integration of entropy-driven toehold-mediated DNA strand displacement (ETSD) reaction with magnetic beads (MB) toward the energy-transfer-based photoelectrochemical (PEC) detection of the prostate carcinoma (PCa) biomarker miRNA-141 in a real blood sample. In this protocol, the ETSD reaction was divided into two steps, and cooperated with magnetic separation, target extraction and amplification could be realized in a single test and ultrasensitive detection of miRNA-141 could be achieved in undiluted whole blood sample. This work proposed a new solution for sensitive biomolecular detection in a complex biological milieu and exhibited great promise for future clinical cancer diagnosis.

Abstract:Circulating microRNAs (miRNAs) hold great value in the diagnostics of cancer diseases. Ultrasensitive detection schemes are essential for the determination of circulating miRNAs, due to the limited levels of miRNAs in human serum. To this end, surface enhanced Raman scattering (SERS), which relies on plasmonic nanomaterials to amplify the Raman signal, has evolved as a promising tool. However, plasmonic nanomaterials that allow for fast and ultrasensitive SERS detection are still much needed. Herein, we proposed a fast and ultrasensitive strategy for the determination of circulating miRNAs in human serum, called gold nanoparticle (AuNP)-decorated Ag@SiO2 nanocomposite-based plasmonic affinity sandwich assay (PASA). We first theoretically verified the presence of multiple hot-spots around the nanocomposite and then experimentally demonstrated the improved detection sensitivity generated by the AuNP-decorated Ag@SiO2 nanocomposite. The PASA approach exhibited several significant advantages including ultrahigh sensitivity (the limit of quantification was 10 fM), fast speed (the total analysis time was only 3 h), and very low sample volume requirement (only 5/mu L). Quantification of miR-21 in human serum was achieved by the method, which allowed for differentiation of a breast cancer patient from a healthy individual. The AuNP-decorated Ag@SiO2 nanocomposite and the PASA method can be easily extended for other microRNAs and circulating tumor DNA. Therefore, the PASA method holds great promise for cancer diagnosis.

Abstract:Circulating miRNAs in the blood can regulate disease development and thus indicate dis-ease states via their various expression levels. For these reasons, circulating miRNAs consti-tute useful biomarkers, and an approach to the accurate detection of circulating miRNAs is attractive in the diagnosis and treatment of diseases. However, methods for detecting circulating miRNA that take into account both sensitivity and practicality are not currently available. Therefore, we aimed herein to solve some inherent problems in the actual detec-tion using a robust surface-enhanced Raman scattering (SERS) platform with integrated nucleic acid amplification and nanoparticle aggregation to detect circulating miRNAs. After target recognition and initial signal amplification by DNA walker, we observed that release triggered an open hairpin DNA on gold nanoparticles (AuNPs), which then promote AuNP aggregation, causing the accumulation of a large number of SERS hot spots. The SERS bio-sensor achieved a better performance than the sandwich-type separation detection, with a low detection limit (0.37 fM) and a broad linear range (1 fM-10 nM) in liquids. This SERS platform can be used as a powerful tool for the detection of circulating miRNAs, and it can be used to improve the sensitivity and accuracy of various clinical-disease diagnoses.

Abstract:M are a class of non-protein-coding small RNA molecules with 17-25 nucleotides. The expression of microRNAs is related to some biological processes including cell differentiation, apoptosis, proliferation, and immunological response. Recently, microRNAs have emerged as new candidate diagnostic and prognostic biomarkers for the detection of a wide variety of cancers such as hematopoietic cancers, breast, lung, and colon cancers. Due to short sequences and high sequence homology among family members, the quantitative microRNAs analysis is still a challenge. Electrochemical biosensors have attracted increasing attention because of its low cost, convenient operation, rapid detection, and good sensitivity. To further improve electrochemical signals, labeling methods integrated with signal amplification strategies such as nanoparticles-based amplification, enzymatic signal amplification, and rolling circle amplification etc. have been developed. In our researches, a novel electrochemical biosensor with triple signal amplification for the ultrasensitive detection of microRNA was developed based on phosphatase, redox-cycling amplification, bimetallic metal alloy supported graphene functionalized gold electrode, and two stem-loop structured DNA were used as target capturers. In addition, another ultrasensitive electrochemical genosensor based on two DNA as the target capturers and metal functionalized nanoparticles as a label is employed for the detection of microRNA at an attomole level. These proposed biosensors are sufficiently selective to discriminate the target microRNA from homologous microRNAs and attractive candidates for the development of accurate, selective, and ultrasensitive methods for microRNA expression profiling and clinical diagnostics.
