Use of Molecular Docking as a Decision-Making Tool in Drug Discovery

Abstract:Molecular docking is an optimization problem solving or simulation procedure which is an important decision support tool in the early stages of drug discovery. This method may be integrated with other computer-aided drug design tactics such as pharmacophore modeling and molecular dynamics (MD) to find the best fit of drug–protein complexes. This chapter provides basic details about the docking simulation methods, including searching and scoring algorithms, and different types of interaction energies such as electrostatic energy, van der Waals potential, and hydrogen bonds in ligand–target (protein) complexes. Also, the chapter introduces different types of docking, including covalent docking, which is followed with examples from published research works. Furthermore, integrated approaches with MD simulation and pharmacophore modeling are also highlighted with proper examples of drug design.
