Abstract:The timing of flowering in plants is modulated by both carbon (C) and nitrogen (N) signaling pathways. In a previous study, we established a pivotal role of the sucrose-signaling trehalose 6-phosphate pathway in regulating flowering under N-limited short-day conditions. In this work, we expand on our finding that wild-type plants grown under N-limited short days require an active trehalose 6-phosphate pathway to be able to flower. Both wild-type plants grown under N-limited conditions and knock-down plants of induce expression, a well-known floral repressor associated with the vernalization response. When exposed to an extended period of cold, a mutant of fails to respond to N availability, and flowers at the same time under N-limited and full-nutrition conditions. Our data suggest that SUCROSE NON-FERMENTING 1 RELATED KINASE 1-dependent trehalose 6-phosphate-mediated C signaling and a novel mechanism downstream of N signaling likely involving NIN-LIKE PROTEIN 7 impact the expression of Collectively, our data underscore the existence of a multi-factor regulatory system in which both C and N signaling pathways jointly govern the regulation of flowering in plants.

Transcriptional Mechanism of Jasmonate Receptor Coi1-Mediated Delay of Flowering Time in Arabidopsis

Abstract:Flowering time of plants must be tightly regulated to maximize reproductive success. Plants have evolved sophisticated signaling network to coordinate the timing of flowering in response to their ever-changing environmental conditions. Besides being a key immune signal, the lipid-derived plant hormone jasmonate (JA) also regulates a wide range of developmental processes including flowering time. Here, we report that the CORONATINE INSENSITIVE1 (COI1)-dependent signaling pathway delays the flowering time of Arabidopsis thaliana by inhibiting the expression of the florigen gene FLOWERING LOCUS T (FT). We provide genetic and biochemical evidence that the APETALA2 transcription factors (TFs) TARGET OF EAT1 (TOE1) and TOE2 interact with a subset of JAZ (jasmonate-ZIM domain) proteins and repress the transcription of FT. Our results support a scenario that, when plants encounter stress conditions, bioactive JA promotes COI1-dependent degradation of JAZs. Degradation of the JAZ repressors liberates the transcriptional function of the TOEs to repress the expression of FT and thereby triggers the signaling cascades to delay flowering. Our study identified interacting pairs of TF and JAZ transcriptional regulators that underlie JA-mediated regulation of flowering, suggesting that JA signals are converted into specific context-dependent responses by matching pairs of TF and JAZ proteins.

Abstract:MAIN CONCLUSION:Genetic analysis reveals a previously unknown role for ethylene signaling in regulating Arabidopsis thaliana nitrogen metabolism. Nitrogen (N) is essential for plant growth, and assimilation of soil nitrate (NO3-) and ammonium ions is an important route of N acquisition. Although N import and assimilation are subject to multiple regulatory inputs, the extent to which ethylene signaling contributes to this regulation remains poorly understood. Here, our analysis of Arabidopsis thaliana ethylene signaling mutants advances that understanding. We show that the loss of CTR1 function ctr1-1 mutation confers resistance to the toxic effects of the NO3- analogue chlorate (ClO3-), and reduces the activity of the nitrate reductase (NR) enzyme of NO3- assimilation. Our further analysis indicates that the lack of the downstream EIN2 component (conferred by novel ein2 mutations) suppresses the effect of ctr1-1, restoring ClO3- sensitivity and NR activity to normal. Collectively, our observations indicate an important role for ethylene signaling in regulating Arabidopsis thaliana NO3- metabolism. We conclude that ethylene signaling enables environmentally responsive coordination of plant growth and N metabolism.

Abstract:Plant growth is coordinated with the availability of nutrients that ensure its development. Nitrate is a major source of nitrogen (N), an essential macronutrient for plant growth. It also acts as a signaling molecule to modulate gene expression, metabolism, and a variety of physiological processes. Recently, it has become evident that the calcium signal appears to be part of the nitrate signaling pathway. New key players have been discovered and described in Arabidopsis thaliana (Arabidopsis). In addition, knowledge of the molecular mechanisms of how N signaling affects growth and development, such as the nitrate control of the flowering process, is increasing rapidly. Here, we review recent advances in the identification of new components involved in nitrate signal transduction, summarize newly identified mechanisms of nitrate signaling-modulated flowering time in Arabidopsis, and suggest emerging concepts and existing open questions that will hopefully be informative for further discoveries.

Abstract:Optimal timing of flowering, a major determinant for crop productivity, is controlled by environmental and endogenous cues. Nutrients are known to modify flowering time; however, our understanding of how nutrients interact with the known pathways, especially at the shoot apical meristem (SAM), is still incomplete. Given the negative side-effects of nitrogen fertilization, it is essential to understand its mode of action for sustainable crop production. We investigated how a moderate restriction by nitrate is integrated into the flowering network at the SAM, to which plants can adapt without stress symptoms. This condition delays flowering by decreasing expression of SUPRESSOR OF OVEREXPRESSION OF CONSTANS 1 (SOC1) at the SAM. Measurements of nitrate and the responses of nitrate-responsive genes suggest that nitrate functions as a signal at the SAM. The transcription factors NIN-LIKE PROTEIN 7 (NLP7) and NLP6, which act as master regulators of nitrate signaling by binding to nitrate-responsive elements (NREs), are expressed at the SAM and flowering is delayed in single and double mutants. Two upstream regulators of SOC1 (SQUAMOSA PROMOTER BINDING PROTEIN-LIKE3 (SPL3) and SPL5) contain functional NREs in their promoters. Our results point at a tissue-specific, nitrate-mediated flowering time control in Arabidopsis thaliana.

Abstract:Significance Overapplication of nitrogen (N) fertilizer causes delayed flowering and negatively impacts the function and composition of natural ecosystems and climate. In this study, we demonstrate that flowering time variations regulated by altered nitrogen levels are mediated by two key factors: ferredoxin-NADP + -oxidoreductase (FNR1) and the blue-light receptor cryptochrome 1 (CRY1). Nitrogen regulates FNR1 expression, thereby contributing to changes in NADPH/NADP + and ATP/AMP ratios, which in turn activates adenosine monophosphate-activated protein kinase to modulate nuclear CRY1 abundance, which further acts in the N signal input pathway to affect central clock function and flowering time. A better understanding of N-regulated floral transition will offer biotechnological solutions to improve sustainable agriculture.

Abstract:Plants monitor seasonal cues, such as day-length, to optimize life history traits including onset of reproduction and inflorescence architecture . Florigen family transcriptional co-regulators TERMINAL FLOWER 1 (TFL1) and FLOWERING LOCUS T (FT) antagonistically regulate these vital processes yet how TFL1 and FT execute their roles and what the mechanism is for their antagonism remains poorly understood. We show genome-wide, that TFL1 is recruited to the chromatin by the bZIP transcription factor FLOWERING LOCUS D (FD) in . We find that seasonal cue-mediated upregulation of FT competes TFL1 from chromatin-bound FD at key target loci. We identify the master regulator of floral fate, () as a target under dual opposite regulation by TFL1 and FT. Exonic bZIP motifs in are critical for repression by TFL1, upregulation by FT and adoption of floral fate. Transcriptomic identification of target genes directly repressed by the TFL1-FD complex not only identifies key regulators of onset of reproduction and floral fate, but reveals that TFL1-FD repress sugar and hormone signalling pathways and chromatin regulators. Our data provide mechanistic insight into how florigen family member sculpt inflorescence architecture, a trait important for reproductive success and yield.

Abstract:Flowering is the transition process from vegetative to reproductive growth determined by many endogenous and exogenous factors. Nitrogen (N), as a dominant macronutrient for plant growth, can largely affect flowering time. A complex network integrates multiple environmental signals consisting of N status and photoperiod condition into internal regulation of flowering time in plants. So far, several transcription factors, kinases, N transporters and N assimilation enzymes have been identified to participate in the N-dependent regulation of flowering time. In this review, we summarize prominent mechanisms and key players that govern the N-dependent response of flowering time, and further discuss the interaction between N utilization and growth phase transitions in plants. Since the impact of N status on flowering time varies over plant species and shows large genetic diversities, we focus on current state of knowledge on regulatory pathways of N-determined flowering time in Arabidopsis and graminaceous plants, especially in rice. These understanding of the N-dependent flowering response can provide valuable inspirations and novel strategies to coordinate growth period with N availability for improving N use efficiency and crop productivity.

Abstract:Sweet Enough to Flower In making the developmental switch from vegetative growth to flowering, plants integrate diverse information, including photoperiod, hormone signals, and carbohydrate status. Wahl et al. (p. 704 ; see the Perspective by Danielson and Frommer ) analyzed the physiology of the signaling sugar trehalose-6-phosphate (T6P) in Arabidopsis . Quantities of T6P cycle in daily rhythms that peak toward the end of the day. T6P levels in the shoot apical meristem mirrored sucrose levels. Disruption of T6P production also disrupted expression of the FLOWERING LOCUS T gene, which responds in leaves to day length and generates signals that direct the meristem to initiate flowering programs. T6P production also affected the signaling pathway that links the age of the plant to flowering. By incorporating requirements for T6P signaling in the flowering induction pathways, the plant ensures that adequate carbohydrate reserves have been accumulated. Thus, T6P regulates the shift to flowering by linking carbohydrate status to day length in the leaves and to developmental age in the shoot apical meristem.

Abstract:Flowering time, a key transition point from vegetative to reproductive growth, is regulated by an intrinsic complex of endogenous and exogenous signals including nutrient status. For hundreds of years, nitrogen has been well known to modulate flowering time, but the molecular genetic basis on how plants adapt to ever-changing nitrogen availability remains not fully explored. Here we explore how Arabidopsis natural variation in flowering time responds to nitrate fluctuation. Upon nitrate availability change, we detect accession- and photoperiod-specific flowering responses, which also feature a accession-specific dependency on growth traits. The flowering time variation correlates well with the expression of floral integrators, SOC1 and FT, in an accession-specific manner. We find that gene expression variation of key hub genes in the photoperiod-circadian-clock (GI), aging (SPLs) and autonomous (FLC) pathways associates with the expression change of these integrators, hence flowering time variation. Our results thus shed light on the molecular genetic mechanisms on regulation of accession- and photoperiod-specific flowering time variation in response to nitrate availability.

Abstract:More than 10% of the plant-specific NAC (NAM, ATAF1/2, CUC2) transcription factors have been predicted to have alpha-helical transmembrane (TM) domain in their C-terminal regions, among which at least three members have been proven to be membrane-associated and play a role in cell cycle control and stress responses. These observations suggest that membrane-mediated regulation would be an important molecular mechanism mediating rapid transcriptional responses to internal and external stimuli in plants. Recently, we showed that a salt-responsive NTL (NTM1-Like's) transcription factor NTL8 is localized primarily in plasma membranes as dormant form and subsequently processed into transcriptionally active, nuclear form. Overexpression of an active NTL8 form exhibited delayed flowering as well as reduced growth with small curled leaves. Consistent with this, expression of FLOWERING LOCUS T (FT) and its downstream genes was significantly reduced in the transgenic plants. Furthermore, FT was notably repressed by high salt. These results indicate that NTL8 mediates salt-responsive flowering via FT in Arabidopsis and that membrane-mediated transcription regulation underlies the salt signaling in mediating flowering initiation.

Abstract:The conversion from vegetative to inflorescence shoot apical meristem is one of the key developmental switches in flowering plants. This transition is modulated by various environmental and endogenous stimuli and controlled by sophisticated regulatory networks. Regulation of flowering time and inflorescence architecture has a great impact on plant reproductive success and significantly influences plant biomass and fitness. FLOWERING LOCUS T (FT), a mobile protein identified as a major component of florigen, promotes the transition to flowering, whereas its homologous protein TERMINAL FLOWER 1 (TFL1) functions oppositely. Studies in various species reveal that FT and TFL1 play universal and multifaceted roles in a wide range of developmental processes in plants. Hence, modulations of FT/TFL1 and their regulatory pathways have a considerable impact on plant development and crop domestication. Herein, an overview of the molecular basis underlying the regulation of FT/TFL1 expression and modulation of their protein trafficking and the relevant mechanisms in flowering time control and meristem development is provided. Whenever applicable, their functional conservation and divergence in various plant species are also discussed. FLOWERING LOCUS T (FT) and TERMINAL FLOWER 1 (TFL1) belong to the phosphatidylethanolamine‐binding protein family. They play antagonistic roles in determining flowering time and inflorescence architecture and are potential molecular markers for plant breeding. Herein, the molecular basis underlying the regulation of FT/TFL1 expression and modulation of their protein trafficking as well as the relevant mechanisms in plant development are summarized.

Abstract:<h3 class="Heading">Key message</h3>Two redundant nucleoporin genes Nup98a and Nup98b bypass the CO-check point in photoperiodic signaling and integrated signals from multiple pathways to directly target FT for flowering control in Arabidopsis.Flowering regulation is an important and widely studied plant development event. Even though nucleoporin Nup98 has been proven to play pivotal roles in the growth and development of mammalian cells and yeast, it is still unknown if Nup98 participates in flowering control in plants. In this study, we investigated the function of two Nup98 homologs, Nup98a and Nup98b, in flowering regulation in Arabidopsis. The results showed that Nup98a and Nup98b redundantly inhibit flowering through multiple pathways including clock, photoperiod, and age pathways. Single mutants of nup98a and nup98b do not show any obvious abnormal phenotypes compared to wild-type plants; however, the nup98a1 nup98b1 double mutant displays early flowering. Significantly, Nup98a/Nup98b gate flowering in a CONSTANS (CO)-independent mode. Therefore, Nup98a/Nup98b bypasses the CO checkpoint in photoperiodic signaling and integrated signals from multiple pathways to directly target FLOWERING LOCUS T (FT) for flowering control. In addition, our results provide a line of genetic evidence for uncoupling the mechanism of flowering and senescence at Nup98a/Nup98b genes in Arabidopsis, which are classically recognized as two coupled developmental events.

Abstract:Summary Many plant populations exhibit synchronous flowering, which can be advantageous in plant reproduction. However, molecular mechanisms underlying flowering synchrony remain poorly understood. We studied the role of known vernalization‐response and flower‐promoting pathways in facilitating synchronized flowering in Arabidopsis thaliana. Using the vernalization‐responsive Col‐FRI genotype, we experimentally varied germination dates and daylength among individuals to test flowering synchrony in field and controlled environments. We assessed the activity of flowering regulation pathways by measuring gene expression across leaves produced at different time points during development and through a mutant analysis. We observed flowering synchrony across germination cohorts in both environments and discovered a previously unknown process where flower‐promoting and repressing signals are differentially regulated between leaves that developed under different environmental conditions. We hypothesized this mechanism may underlie synchronization. However, our experiments demonstrated that signals originating from sources other than leaves must also play a pivotal role in synchronizing flowering time, especially in germination cohorts with prolonged growth before vernalization. Our results suggest flowering synchrony is promoted by a plant‐wide integration of flowering signals across leaves and among organs. To summarize our findings, we propose a new conceptual model of vernalization‐induced flowering synchrony and provide suggestions for future research in this field.

Abstract:Flowering is controlled by a series of signals integrated to regulate gene expression and coordinate development. The flowering hormone FLOWERING LOCUS T (FT) positively regulates flowering while the highly homologous TERMINAL FLOWERING 1 (TFL1) negatively regulates flowering. FT is recruited to the promoter in a complex with FD, a transcription factor belonging to the bZIP family, and 14-3-3. This complex is called flowering activating complex (FAC). Here TFL1 is shown to form a complex with 14-3-3 proteins and FD that has striking similarity to the FAC. By probing the extended loop of TFL1 a small region was identified towards the N-terminus of the loop that is involved in mediating the interaction with 14-3-3. This TFL1–14-3-3 platform can interact with the C-terminus of FD, and moreover this interaction occurs between FD and 14-3-3 rather than directly between FD and TFL1 as had been previously speculated. Results indicate that the TFL1–14-3-3 complex, but not FT–14-3-3, can interact with the AP1 promoter from Arabidopsis and that FD is not required for this interaction. In addition, we have located a region of three residues near the C-terminal portion of the loop that when mutated can convert FT from an activator of flowering into a strong repressor of flowering in vivo. Overall, the results suggest that TFL1 can associate with DNA and recruit FD to specific regulatory sites via 14-3-3 proteins, while FT is recruited via FD to a different region within the AP1 promoter region. The data thus provide the basis for a mechanistic model for the antagonistic functions of FT and TFL1 in regulating flowering.

Abstract:Precise flowering timing is critical for the plant life cycle. Here, we examined the molecular mechanisms and regulatory network associated with flowering in Chinese cabbage (Brassica rapa L.) by comparative transcriptome profiling of two Chinese cabbage inbred lines, “4004” (early bolting) and “50” (late bolting). RNA-Seq and quantitative reverse transcription PCR (qPCR) analyses showed that two positive nitric oxide (NO) signaling regulator genes, nitrite reductase (BrNIR) and nitrate reductase (BrNIA), were up-regulated in line “50” with or without vernalization. In agreement with the transcription analysis, the shoots in line “50” had substantially higher nitrogen levels than those in “4004”. Upon vernalization, the flowering repressor gene Circadian 1 (BrCIR1) was significantly up-regulated in line “50”, whereas the flowering enhancer genes named SUPPRESSOR OF OVEREXPRESSION OF CONSTANCE 1 homologs (BrSOC1s) were substantially up-regulated in line “4004”. CRISPR/Cas9-mediated mutagenesis in Chinese cabbage demonstrated that the BrSOC1-1/1-2/1-3 genes were involved in late flowering, and their expression was mutually exclusive with that of the nitrogen signaling genes. Thus, we identified two flowering mechanisms in Chinese cabbage: a reciprocal negative feedback loop between nitrogen signaling genes (BrNIA1 and BrNIR1) and BrSOC1s to control flowering time and positive feedback control of the expression of BrSOC1s.

The Arabidopsis thaliana flowering-time gene SUPPRESSOR OF OVEREXPRESSION OF CONSTANS1 (SOC1) encodes a MADS box transcription factor and is one of the key floral activators integrating multiple floral inductive pathways, namely, long-day, vernalization, autonomous, and gibberellin-dependent pathways. To elucidate the downstream targets of SOC1, microarray analyses were performed. The analysis revealed that the soc1-2 knockout mutant has increased, and an SOC1 overexpression line has decreased, expression of cold response genes such as CBFs (for CRT/DRE binding factors) and COR (for cold regulated) genes, suggesting that SOC1 negatively regulates the expression of the cold response genes. By contrast, overexpression of cold-inducible CBFs caused late flowering through increased expression of FLOWERING LOCUS C (FLC), an upstream negative regulator of SOC1. Our results demonstrate the presence of a feedback loop between cold response and flowering-time regulation; this loop delays flowering through the increase of FLC when a cold spell is transient as in fall or early spring but suppresses the cold response when floral induction occurs through the repression of cold-inducible genes by SOC1.

Abstract:Environmental regulation of flowering seasonality and set seed is critical for this survival as it allows seeds to develop in the most favourable conditions. Recent genetic and molecular approaches provide a basis for understanding how plants use seasonal changes in natural daylight duration and temperature to achieve reproducible timing of flowering. Recent studies have led to the identification of members of the FLOWERING LOCUS T (FT) in Arabidopsis, and its orthologs in several plant species act as florigen. In addition to the floral inducer florigen, the systemic floral inhibitor anti-florigen, anti-florigenic FT/TFL1 family protein (AFT), has been identified from a wild chrysanthemum and plays a predominant role in the obligate photoperiodic response. In Arabidopsis, the molecular basis for vernalization process has been revealed. The key factor in the vernalization pathway is a repressor of flowering, FLOWERING LOCUS C (FLC). In temperate cereals that require vernalization to flower, three genes possibly participate in a regulatory loop to control the timing of flowering, namely, VRN1, VRN2, and VRN3. VRN2 is a key factor for flowering repression in winter varieties.

Abstract:Floral development at the Arabidopsis shoot apical meristem occurs in response to environmental cues that are perceived in different tissues. Photoperiod is detected in the vascular tissue of the leaf (phloem) and promotes production of a systemic signal that induces flowering at the meristem. Vernalization, the response to winter temperatures, overcomes a block on photoperiodic floral induction. In Arabidopsis, this block is caused by inhibitors of flowering that comprise several related MADS-box transcription factors, the most prominent of which is FLC. We show that FLC delays flowering by repressing production in the leaf of at least two systemic signals, one of which is controlled by the RAF kinase inhibitor-like protein FT. Reducing expression of these signals indirectly represses expression of genes involved in floral induction at the meristem. In addition, FLC expression in the meristem impairs response to the FT signal by directly repressing expression of the SOC1 MADS-box transcription factor and preventing up-regulation of the bZIP transcription factor FD. Repression of genes acting at multiple levels in this hierarchy is required for the extreme delay in flowering caused by FLC. An FLC:HA fusion protein binds directly in vivo to the promoter regions of FD and SOC1 and to the first intron of FT. Thus vernalization relieves transcriptional repression of key regulatory genes in both the leaf and meristem, allowing production of systemic signals in the leaves and conferring competence on the meristem to respond to these signals.
