Abstract:Protein-protein interactions (PPIs) play key roles in a broad range of biological processes. The disorder of PPIs often causes various physical and mental diseases, which makes PPIs become the focus of the research on disease mechanism and clinical treatment. Since a large number of PPIs have been identified by in vivo and in vitro experimental techniques, the increasing scale of PPI data with the inherent complexity of interacting mechanisms has encouraged a growing use of computational methods to predict PPIs. Until recently, deep learning plays an increasingly important role in the machine learning field due to its remarkable non-linear transformation ability. RGCNPPIS: A Residual Graph Convolutional Network for Protein-Protein Interaction Site Prediction

Abstract:Accurate identification of protein-protein interaction (PPI) sites is crucial for understanding the mechanisms of biological processes, developing PPI networks, and detecting protein functions. Currently, most computational methods primarily concentrate on sequence context features and rarely consider the spatial neighborhood features. To address this limitation, we propose a novel residual graph convolutional network for structure-based PPI site prediction (RGCNPPIS). Specifically, we use a GCN module to extract the global structural features from all spatial neighborhoods, and utilize the GraphSage module to extract local structural features from local spatial neighborhoods. To the best of our knowledge, this is the first work utilizing local structural features for PPI site prediction. We also propose an enhanced residual graph connection to combine the initial node representation, local structural features, and the previous GCN layer's node representation, which enables information transfer between layers and alleviates the over-smoothing problem. Evaluation results demonstrate that RGCNPPIS outperforms state-of-the-art methods on three independent test sets. In addition, the results of ablation experiments and case studies confirm that RGCNPPIS is an effective tool for PPI site prediction.
DeepSG2PPI: A Protein-Protein Interaction Prediction Method Based on Deep Learning

Abstract:Protein-protein interaction (PPI) plays an important role in almost all life activities. Many protein interaction sites have been confirmed by biological experiments, but these PPI site identification methods are time-consuming and expensive. In this study, a deep learning-based PPI prediction method, named DeepSG2PPI, is developed. First, the protein sequence information is retrieved and the local context information of each amino acid residue is calculated. A two-dimensional convolutional neural network (2D-CNN) model is employed to extract features from a two-channel coding structure, in which an attention mechanism is embedded to assign higher weights to key features. Second, the global statistical information of each amino acid residue and the relationship graph between the protein and GO (Gene Ontology) function annotation are built, and the graph embedding vector is constructed to represent the biological features of the protein. Finally, a 2D-CNN model and two 1D-CNN models are combined for PPI prediction. The comparison analysis with existing algorithms shows that the DeepSG2PPI method has better performance. It provides more accurate and effective PPI site prediction, which will be helpful in reducing the cost and failure rate of biological experiments.

MEG-PPIS: a fast protein-protein interaction site prediction method based on multi-scale graph information and equivariant graph neural network

Abstract:Abstract Motivation Protein-protein interaction sites (PPIS) are crucial for deciphering protein action mechanisms and related medical research, which is the key issue in protein action research. Recent studies have shown that graph neural networks have achieved outstanding performance in predicting PPIS. However, these studies often neglect the modeling of information at different scales in the graph and the symmetry of protein molecules within three-dimensional space. Results In response to this gap, this paper proposes the MEG-PPIS approach, a PPIS prediction method based on multi-scale graph information and E(n) equivariant graph neural network (EGNN). There are two channels in MEG-PPIS: the original graph and the subgraph obtained by graph pooling. The model can iteratively update the features of the original graph and subgraph through the weight-sharing EGNN. Subsequently, the max-pooling operation aggregates the updated features of the original graph and subgraph. Ultimately, the model feeds node features into the prediction layer to obtain prediction results. Comparative assessments against other methods on benchmark datasets reveal that MEG-PPIS achieves optimal performance across all evaluation metrics and gets the fastest runtime. Furthermore, specific case studies demonstrate that our method can predict more true positive and true negative sites than the current best method, proving that our model achieves better performance in the PPIS prediction task. GACT-PPIS: Prediction of protein-protein interaction sites based on graph structure and transformer network

Abstract:The prediction of protein-protein interaction sites (PPIS) is currently crucial for regulating many biological activities in cells and developing drugs for various diseases. Deep learning-based methods have been proposed for predicting PPIS, significantly reducing the manpower and time costs associated with traditional experimental methods such as yeast two-hybrid, mass spectrometry, and affinity purification. However, the predictive accuracy of these deep learning methods has not yet reached the expected level. Therefore, we introduce a model called GACT-PPIS.The design of the GACT-PPIS algorithm aims to utilize combined information from protein sequences and structures as input to predict protein-protein interaction sites. The core of GACT-PPIS utilizes an Enhanced Graph Attention Network (EGAT) with initial residual and identity mappings, along with a deep Transformer network as the basic units, supplemented by Graph Convolutional Networks (GCN), effectively aggregating information from neighboring nodes for each node. After multiple network layers, the information of the entire protein is also fused into the nodes, and the Transformer network further enhances the model's performance.Experimental results show that GACT-PPIS outperforms the most representative models in terms of Recall, F1-measure, MCC, AUROC, and AUPRC on the benchmark test set (Test-60). Additionally, on other independent test sets (UBTest-31-6), GACT-PPIS leads in terms of Accuracy, Precision, Recall, F1-measure, MCC, AUROC, and AUPRC compared to the most representative models. It is worth noting that GACT-PPIS demonstrates excellent generalization and versatility across different test sets, showcasing good performance on multiple test sets for the same trained GACT-PPIS model.

Abstract:Accurately pinpointing protein-protein interaction site (PPIS) on the molecular level is of utmost significance for annotating protein function and comprehending the mechanisms underpinning various diseases. While numerous computational methods for predicting PPIS have emerged, they have indeed mitigated the labor and time constraints associated with traditional experimental methods. However, the predictive accuracy of these methods has yet to reach the desired threshold. In this context, we proposed a groundbreaking graph-based computational model called GHGPR-PPIS. This innovative model leveraged a graph convolutional network using heat kernel (GraphHeat) in conjunction with Generalized PageRank techniques (GHGPR) to predict PPIS. Additionally, building upon the GHGPR framework, we devised an edge self-attention feature processing block, further augmenting the performance of the model. Experimental findings conclusively demonstrated that GHGPR-PPIS surpassed all competing state-of-the-art models when evaluated on the benchmark test set. Impressively, on two distinct independent test sets and a specific protein chain, GHGPR-PPIS consistently demonstrated superior generalization performance and practical applicability compared to the comparative model, AGAT-PPIS. Lastly, leveraging the t-SNE dimensionality reduction algorithm and clustering visualization technique, we delved into an interpretability analysis of the effectiveness of GHGPR-PPIS by meticulously comparing the outputs from different stages of the model.

Improving protein-protein interaction site prediction using deep residual neural network

Abstract:Accurate identification of protein-protein interaction (PPI) sites is significantly important for understanding the mechanism of life and developing new drugs. However, it is expensive and time-consuming to identify PPI sites using wet-lab experiments. Developing computational methods is a new road to identify PPI sites, which can accelerate the procedure of PPI-related research. In this study, we propose a novel deep learning-based method (called D-PPIsite) to improve the accuracy of sequence-based PPI site prediction. In D-PPIsite, four discriminative sequence-driven features, i.e., position specific scoring matrix, relative solvent accessibility, position information and physical properties, are employed to feed into a well-designed deep learning module, consisting of convolutional, squeeze and excitation, and fully connected layers, to learn a prediction model. To reduce the risk of a single prediction model getting stuck in local optima, multiple prediction models with different initialization parameters are selected and integrated into one final model using the mean ensemble strategy. Experimental results on five independent testing data sets demonstrate that the proposed D-PPIsite can achieve an average accuracy of 80.2% and precision of 36.9%, covering 53.5% of all PPI sites while achieving the average Matthews correlation coefficient value (0.330) that is significantly higher than most of existing state-of-the-art prediction methods. We implement a new standalone-version predictor for predicting PPI sites, which is freely available at https://github.com/MingDongup/D-PPIsite for academic use.

Abstract:Abstract Protein-protein interactions (PPIs) play an essential role in life activities. Many machine learning algorithms based on protein sequence information have been developed to predict PPIs. However, these models have difficulty dealing with various sequence lengths and suffer from low generalization and prediction accuracy. In this study, we proposed a novel end-to-end deep learning framework, RSPPI, combining Residual Neural Network (ResNet) and Spatial Pyramid Pooling (SPP), to predict PPIs based on the protein sequence physicochemistry properties and spatial structural information. In the RSPPI model, ResNet was employed to extract the structural and physicochemical information from the protein 3D structure and primary sequence; the SPP layer was used to transform feature maps to a single vector and avoid the fixed-length requirement. The RSPPI model possessed excellent cross-species performance and outperformed several state-of-the-art methods based either on protein sequence or gene ontology in most evaluation metrics. The RSPPI model provides a novel strategic direction to develop an AI PPI prediction algorithm.

Abstract:The identification of protein–protein interaction (PPI) sites is essential in the research of protein function and the discovery of new drugs. So far, a variety of computational tools based on machine learning have been developed to accelerate the identification of PPI sites. However, existing methods suffer from the low predictive accuracy or the limited scope of application. Specifically, some methods learned only global or local sequential features, leading to low predictive accuracy, while others achieved improved performance by extracting residue interactions from structures but were limited in their application scope for the serious dependence on precise structure information. There is an urgent need to develop a method that integrates comprehensive information to realize proteome-wide accurate profiling of PPI sites. Herein, a novel ensemble framework for PPI sites prediction, EnsemPPIS, was therefore proposed based on transformer and gated convolutional networks. EnsemPPIS can effectively capture not only global and local patterns but also residue interactions. Specifically, EnsemPPIS was unique in (a) extracting residue interactions from protein sequences with transformer and (b) further integrating global and local sequential features with the ensemble learning strategy. Compared with various existing methods, EnsemPPIS exhibited either superior performance or broader applicability on multiple PPI sites prediction tasks. Moreover, pattern analysis based on the interpretability of EnsemPPIS demonstrated that EnsemPPIS was fully capable of learning residue interactions within the local structure of PPI sites using only sequence information. CoGANPPIS: A Coevolution-enhanced Global Attention Neural Network for Protein-Protein Interaction Site Prediction

Abstract:Protein-protein interactions are of great importance in biochemical processes. Accurate prediction of protein-protein interaction sites (PPIs) is crucial for our understanding of biological mechanism. Although numerous approaches have been developed recently and achieved gratifying results, there are still two limitations: (1) Most existing models have excavated a number of useful input features, but failed to take coevolutionary features into account, which could provide clues for inter-residue relationships; (2) The attention-based models only allocate attention weights for neighboring residues, instead of doing it globally, which may limit the model's prediction performance since some residues being far away from the target residues might also matter. We propose a coevolution-enhanced global attention neural network, a sequence-based deep learning model for PPIs prediction, called CoGANPPIS. Specifically, CoGANPPIS utilizes three layers in parallel for feature extraction: (1) Local-level representation aggregation layer, which aggregates the neighboring residues' features as the local feature representation; (2) Global-level representation learning layer, which employs a novel coevolution-enhanced global attention mechanism to allocate attention weights to all residues on the same protein sequences; (3) Coevolutionary information learning layer, which applies CNN & pooling to coevolutionary information to obtain the coevolutionary profile representation. Then, the three outputs are concatenated and passed into several fully connected layers for the final prediction. Extensive experiments on two benchmark datasets have been conducted, demonstrating that our proposed model achieves the state-of-the-art performance.

Abstract:Exploring protein-protein interaction (PPI) is of paramount importance for elucidating the intrinsic mechanism of various biological processes. Nevertheless, experimental determination of PPI can be both time-consuming and expensive, motivating the exploration of data-driven deep learning technologies as a viable, efficient, and accurate alternative. Nonetheless, most current deep learning-based methods regarded a pair of proteins to be predicted for possible interaction as two separate entities when extracting PPI features, thus neglecting the knowledge sharing among the collaborative protein and the target protein. Aiming at the above issue, a collaborative learning framework CollaPPI was proposed in this study, where two kinds of collaboration, i.e., protein-level collaboration and task-level collaboration, were incorporated to achieve not only the knowledge-sharing between a pair of proteins, but also the complementation of such shared knowledge between biological domains closely related to PPI (i.e., protein function, and subcellular location). Evaluation results demonstrated that CollaPPI obtained superior performance compared to state-of-the-art methods on two PPI benchmarks. Besides, evaluation results of CollaPPI on the additional PPI type prediction task further proved its excellent generalization ability.

Abstract:Background: Proteins play a pivotal role in the diverse array of biological processes, making the precise prediction of protein-protein interaction (PPI) sites critical to numerous disciplines including biology, medicine and pharmacy. While deep learning methods have progressively been implemented for the prediction of PPI sites within proteins, the task of enhancing their predictive performance remains an arduous challenge. Results: In this paper, we propose a novel PPI site prediction model (DGCPPISP) based on a dynamic graph convolutional neural network and a two-stage transfer learning strategy. Initially, we implement the transfer learning from dual perspectives, namely feature input and model training that serve to supply efficacious prior knowledge for our model. Subsequently, we construct a network designed for the second stage of training, which is built on the foundation of dynamic graph convolution. Conclusions: To evaluate its effectiveness, the performance of the DGCPPISP model is scrutinized using two benchmark datasets. The ensuing results demonstrate that DGCPPISP outshines competing methods in terms of performance. Specifically, DGCPPISP surpasses the second-best method, EGRET, by margins of 5.9%, 10.1%, and 13.3% for F1-measure, AUPRC, and MCC metrics respectively on Dset_186_72_PDB164. Similarly, on Dset_331, it eclipses the performance of the runner-up method, HN-PPISP, by 14.5%, 19.8%, and 29.9% respectively.
SGPPI: structure-aware prediction of protein–protein interactions in rigorous conditions with graph convolutional network

Abstract:Abstract While deep learning (DL)-based models have emerged as powerful approaches to predict protein–protein interactions (PPIs), the reliance on explicit similarity measures (e.g. sequence similarity and network neighborhood) to known interacting proteins makes these methods ineffective in dealing with novel proteins. The advent of AlphaFold2 presents a significant opportunity and also a challenge to predict PPIs in a straightforward way based on monomer structures while controlling bias from protein sequences. In this work, we established Structure and Graph-based Predictions of Protein Interactions (SGPPI), a structure-based DL framework for predicting PPIs, using the graph convolutional network. In particular, SGPPI focused on protein patches on the protein–protein binding interfaces and extracted the structural, geometric and evolutionary features from the residue contact map to predict PPIs. We demonstrated that our model outperforms traditional machine learning methods and state-of-the-art DL-based methods using non-representation-bias benchmark datasets. Moreover, our model trained on human dataset can be reliably transferred to predict yeast PPIs, indicating that SGPPI can capture converging structural features of protein interactions across various species. Abstract:Identifying the binding residues of protein-peptide complexes is essential for understanding protein function mechanisms and exploring drug discovery. Recently, many computational methods have been developed to predict the interaction sites of either protein or peptide. However, to our knowledge, no prediction method can simultaneously identify the interaction sites on both the protein and peptide sides. Here, we propose a deep graph convolutional network (GCN)-based method called GraphPPepIS to predict the interaction sites of protein-peptide complexes using protein and peptide structural information. We also propose a companion method, SeqPPepIS, for assisting with the lack of structural information and the flexibility of peptides. SepPPepIS replaces the peptide structural features in GraphPPepIS by learning features from peptide sequences. We performed a comprehensive evaluation of the benchmark data sets, and the results show that our two methods outperform state-of-the-art methods on the accurate interaction sites of both protein and peptide sides. We show that our methods can help improve protein-peptide docking. For docking data sets, our methods maintain robust performance in identifying binding sites, thereby enhancing the prediction of peptide binding poses. Finally, we visualized the analysis of protein and peptide graph embedding to demonstrate the learning ability of graph convolution in predicting interaction sites, which was mainly obtained through the shared parameters of a protein graph and peptide graph.

Abstract:Protein-protein interactions (PPIs) are crucial in various biological processes and their study has significant implications for drug development and disease diagnosis. Existing deep learning methods for PPIs prediction, including graph neural networks (GNNs), have been widely employed as the solutions, while they usually suffer from performance degradation under complex real-world scenarios. We claim that the topological shortcut is one of the key problems contributing negatively to the performance, according to our analysis. By modeling the PPIs as a graph with protein as nodes and interactions as edge types, the prevailing models tend to learn the pattern of nodes’ degrees rather than intrinsic sequence-structure profiles, leading to the problem termed topological shortcut. In addition, with the emergence of high-throughput experimental methods such as mass spectrometry and protein chip technology, the amount of available PPI data is exploding. The huge data growth leads to intensive computational costs and challenges computing devices, causing infeasibility in practice. To address the discussed problems, we propose a abel- ware hie archical s b raph earning method (laruGL-PPI) that can effectively infer PPIs while being both interpretable and generalizable. Specifically, we introduced edge-based subgraph sampling to effectively alleviate the problems of topological shortcuts and high computing costs. Besides, the inner-outer connections of PPIs are modeled as a hierarchical graph, together with the dependencies between interaction types constructed by a label graph. Extensive experiments on PPI datasets of different scales demonstrate that laruGL-PPI outperforms state-of-the-art PPI prediction methods, particularly in the testing of unseen proteins. Also, our model can recognize crucial sites of proteins, such as surface sites for binding and active sites for catalysis.

Abstract:Background/Objective: Protein-protein interactions are essentials for most cellular processes and thus, unveiling how proteins interact with is a crucial question that can be better understood by recognizing which residues participate in the interaction. Although many computational approaches have been proposed to predict interface residues, their feature perspective and model learning ability are not enough to achieve ideal results. So, our objective is to improve the predictive performance under considering feature perspective and new learning algorithm. Method: In this study, we proposed an ensemble deep convolutional neural network, which explores the context and positional context of consecutive residues within a protein sub-sequence. Specifically, unlike the feature view of previous methods, ConvsPPIS uses evolutionary, physicochemical, and structural protein characteristics to construct their own feature graph respectively. After that, three independent deep convolutional neural networks are trained on each type of feature graph for learning the underlying pattern in sub-sequence. Lastly, we integrated those three deep networks into an ensemble predictor with leveraging complementary information of those features to predict potential interface residues. Results: Some comparative experiments have conducted through 10-fold cross-validation. The results indicated that ConvsPPIS achieved superior performance on DBv5-Sel dataset with an accuracy of 88%. Additional experiments on CAPRI-Alone dataset demonstrated ConvsPPIS has also better prediction performance. Conclusion: The ConvsPPIS method provided a new perspective to capture protein feature expression for identifying protein-protein interaction sites. The results proved the superiority of this method.

Abstract:Motivation Almost all critical functions and processes in cells are sustained by the cellular networks of protein-protein interactions (PPIs), understanding these is therefore crucial in the investigation of biological systems. Despite all past efforts, we still lack high-quality PPI data for constructing the networks, which makes it challenging to study the functions of association of proteins. High-throughput experimental techniques have produced abundant data for systematically studying the cellular networks of a biological system and the development of computational method for PPI identification. Results We have developed a deep learning-based framework, named iPPI, for accurately predicting PPI on a proteome-wide scale depended only on sequence information. iPPI integrates the amino acid properties and compositions of protein sequence into a unified prediction framework using a hybrid deep neural network. Extensive tests demonstrated that iPPI can greatly outperform the state-of-the-art prediction methods in identifying PPIs. In addition, the iPPI prediction score can be related to the strength of protein-protein binding affinity and further showed the biological relevance of our deep learning framework to identify PPIs. Abstract:Protein-protein interaction (PPI) plays an important role in the living organisms, and a major goal of proteornics is to determine the PPI networks for the whole organisms. So both experimental and computational approaches to predict PPIs are urgently needed in the field of proteomics. In tins paper, four distinct protein encoding methods are proposed, based on the biological significance extracted from the categories of protein subcellular and functional localizations. And then, some classifiers are tested to prediction Pins. To show the robustness of classification and ensure the reliability of results, each classifier is examined by many independent random experiments of 10-fold cross validations. The model of random forest achieves sonic promising performance of PPIs.
DSSGNN-PPI: A Protein-Protein Interactions prediction model based on Double Structure and Sequence graph neural networks

Abstract:The process of experimentally confirming complex interaction networks among proteins is time-consuming and laborious. This study aims to address Protein-Protein Interactions (PPIs) prediction based on graph neural networks (GNN). A novel multilevel prediction model for PPIs named DSSGNN-PPI (Double Structure and Sequence GNN for PPIs) is designed. Initially, a distance graph between amino acid residues is constructed. Subsequently, the distance graph is fed into an underlying graph attention network module. This enables us to efficiently learn vector representations that encode the three-dimensional structure of proteins and simultaneously aggregate key local patterns and overall topological information to obtain graph embedding that adequately represent local and global structural features. In addition, the embedding representations that reflect sequence properties are obtained. Two features are fused to construct high-level protein complex networks, which are fed into the designed gated graph attention network to extract complex topological patterns. By combining heterogeneous multi-source information from downstream structure graph and upstream sequence models, the understanding of PPIs is comprehensively enhanced. A series of evaluation results validate the remarkable effectiveness of DSSGNN-PPI framework in enhancing the prediction of multi-type interactions among proteins. The multilevel representation learning and information fusion strategies provide a new effective solution paradigm for structural biology problems.
