Abstract:Cow diseases are a major source of concern for people. Some diseases in animals that are discovered in their early stages can be treated while they are still treatable. If lumpy skin disease (LSD) is not properly treated, it can result in significant financial losses for the farm animal industry. Animals like cows that sign this disease have their skin seriously affected. A reduction in milk production, reduced fertility, growth retardation, miscarriage, and occasionally death are all detrimental effects of this disease in cows. Over the past three months, LSD has affected thousands of cattle in nearly fifty districts across Bangladesh, causing cattle farmers to worry about their livelihood. Although the virus is very contagious, after receiving the right care for a few months, the affected cattle can be cured. The goal of this study was to use various deep learning and machine learning models to determine whether or not cows had lumpy disease. To accomplish this work, a Convolution neural network (CNN) based novel architecture is proposed for detecting the illness. The lumpy disease-affected area has been identified using image preprocessing and segmentation techniques. After the extraction of numerous features, our proposed model has been evaluated to classify LSD. Four CNN models, DenseNet, MobileNetV2, Xception, and InceptionResNetV2 were used to classify the framework, and evaluation metrics were computed to determine how well the classifiers worked. MobileNetV2 has been able to achieve 96% classification accuracy and an AUC score of 98% by comparing results with recently published relevant works, which seems both good and promising.

Abstract:The diagnosis and prevention of lumpy skin disease, a viral ailment affecting cattle and buffalo, present significant financial implications for the livestock industry. Traditional methods for identifying lumpy skin disease rely on manual visual inspection by veterinarians, which can be labor-intensive, subjective, and prone to errors. To address these challenges, this study proposes a novel deep convolutional neural network (DCNN) model for the automatic recognition and grading of lumpy skin disease from bovine images. The primary contributions of this research include the development of a DCNN architecture specifically tailored for this task, comprising five convolutional layers, five max pooling layers, two fully connected layers with ReLU activation, and a final fully connected layer with softmax activation. The model's detection accuracy is further enhanced by applying image cropping and patching techniques, which divide each input image into 12 patches to improve local feature extraction. The proposed model was trained and tested using a publicly available dataset from Kaggle. Comparative analysis was conducted against several state-of-the-art models, including InceptionV3, ResNet50, MobileNetV3, VGG19, and Xception. The DCNN model demonstrated superior performance, achieving the highest validation accuracy of 0.96875, outperforming the compared models in terms of accuracy, precision, recall, and F1 score. Additionally, the study explores the potential of transitioning from binary to multiclass classification, which would allow for the assessment of the severity of lumpy skin disease. This future direction aims to provide more nuanced and actionable information for veterinary diagnostics. The significance of this research lies in its potential to offer an objective, efficient, and scalable solution for early disease detection and prevention in livestock, thereby presenting considerable economic benefits for farmers and the livestock industry as a whole. The methodology, including data preprocessing, augmentation, model training, and evaluation, is comprehensively detailed to ensure reproducibility and to highlight the robustness of the proposed approach.

Abstract:Lumpy skin disease virus (LSDV) is an extremely infectious, viral, and chronic skin disease that is caused by the Capripox virus. This viral disease is predominantly found in cows. Mosquitoes and ticks are the primary transmitters for the spread of this virus. Recently, LSDV has been rapidly spreading all over the world, especially in several areas of Pakistan, India, and Iran. Thousands of cows have died due to this infectious virus in Pakistan and early detection of LSDV is needed to avoid further loss. The prediction and classification of LSDV are hindered by the lack of publicly available datasets. Despite a few studies using LSDV datasets, such datasets are often small, which may lead to model overfitting. In this regard, we collect the dataset from several online sources, as well as, collecting images from veterinary farms in different areas of Pakistan. Deep learning has been widely used in the medical field for disease detection and classification. Therefore, this study leverages DenseNet deep learning models for LSDV detection and classification. Experiments are performed using VGG-16, ResNet-50, MobileNet-V2, custom-designed convolutional neural network, and Inception-V3. The DenseNet architecture presents a Convolutional Block Attention Module (CBAM) and Spatial Attention (SA) for the prediction and classification of LSD. Results demonstrate that a 99.11% accuracy can be obtained on the augmented dataset while a 94.23% accuracy can be achieved with the original dataset for chicken pox, monkey pox, and LSDV. Comparison with state-of-the-art studies corroborates the superior performance of the proposed model.

Comparative analysis of computer vision algorithms for the real-time detection of digital dermatitis in dairy cows

Abstract:Digital dermatitis (DD) is a bovine claw disease responsible for ulcerative lesions on the planar aspect of the hoof. DD is associated with massive herd outbreaks of lameness and influences cattle welfare and production. Early detection of DD can lead to prompt treatment and decrease lameness. Computer vision (CV) provides a unique opportunity to improve early detection. The study aims to train and compare applications for the real-time detection of DD in dairy cows. Eight CV models were trained for detection and scoring, compared using performance metrics and inference time, and the best model was automated for real-time detection using images and video. Images were collected from commercial dairy farms while facing the interdigital space on the plantar surface of the foot. Images were scored for M-stages of DD by a trained investigator using the M-stage DD classification system with distinct labels for hyperkeratosis (H) and proliferations (P). Two sets of images were compiled: the first dataset (Dataset 1) containing 1,177 M0/M4H and 1,050 M2/M2P images and the second dataset (Dataset 2) containing 240 M0, 17 M2, 51 M2P, 114 M4H, and 108 M4P images. Models were trained to detect and score DD lesions and compared for precision, recall, and mean average precision (mAP) in addition to inference time in frame per second (FPS). Seven of the nine CV models performed well compared to the ground truth of labeled images using Dataset 1. The six models, Faster R-CNN, Cascade R-CNN, YOLOv3, Tiny YOLOv3, YOLOv4, Tiny YOLOv4, and YOLOv5s achieved an mAP between 0.964 and 0.998, whereas the other two models, SSD and SSD Lite, yielded an mAP of 0.371 and 0.387 respectively. Overall, YOLOv4, Tiny YOLOv4, and YOLOv5s outperformed all other models with almost perfect precision, perfect recall, and a higher mAP. Tiny YOLOv4 outperformed all other models with respect to inference time at 333 FPS, followed by YOLOv5s at 133 FPS and YOLOv4 at 65 FPS. YOLOv4 and Tiny YOLOv4 performed better than YOLOv5s compared to the ground truth using Dataset 2. YOLOv4 and Tiny YOLOv4 yielded a similar mAP of 0.896 and 0.895, respectively. However, Tiny YOLOv4 achieved both higher precision and recall compared to YOLOv4. Finally, Tiny YOLOv4 was able to detect DD lesions on a commercial dairy farm with high performance and speed. The proposed CV tool can be used for early detection and prompt treatment of DD in dairy cows. This result is a step towards applying CV algorithms to veterinary medicine and implementing real-time DD detection on dairy farms.

Abstract:Recent advancements in machine learning and deep learning have revolutionized various computer vision applications, including object detection, tracking, and classification. This research investigates the application of deep learning for cattle lameness detection in dairy farming. Our study employs image processing techniques and deep learning methods for cattle detection, tracking, and lameness classification. We utilize two powerful object detection algorithms: Mask-RCNN from Detectron2 and the popular YOLOv8. Their performance is compared to identify the most effective approach for this application. Bounding boxes are drawn around detected cattle to assign unique local IDs, enabling individual tracking and isolation throughout the video sequence. Additionally, mask regions generated by the chosen detection algorithm provide valuable data for feature extraction, which is crucial for subsequent lameness classification. The extracted cattle mask region values serve as the basis for feature extraction, capturing relevant information indicative of lameness. These features, combined with the local IDs assigned during tracking, are used to compute a lameness score for each cattle. We explore the efficacy of various established machine learning algorithms, such as Support Vector Machines (SVM), AdaBoost and so on, in analyzing the extracted lameness features. Evaluation of the proposed system was conducted across three key domains: detection, tracking, and lameness classification. Notably, the detection module employing Detectron2 achieved an impressive accuracy of 98.98%. Similarly, the tracking module attained a high accuracy of 99.50%. In lameness classification, AdaBoost emerged as the most effective algorithm, yielding the highest overall average accuracy (77.9%). Other established machine learning algorithms, including Decision Trees (DT), Support Vector Machines (SVM), and Random Forests, also demonstrated promising performance (DT: 75.32%, SVM: 75.20%, Random Forest: 74.9%). The presented approach demonstrates the successful implementation for cattle lameness detection. The proposed system has the potential to revolutionize dairy farm management by enabling early lameness detection and facilitating effective monitoring of cattle health. Our findings contribute valuable insights into the application of advanced computer vision methods for livestock health management.

Deep learning pose estimation for multi-cattle lameness detection

Abstract:The objective of this study was to develop a fully automated multiple-cow real-time lameness detection system using a deep learning approach for cattle detection and pose estimation that could be deployed across dairy farms. Utilising computer vision and deep learning, the system can analyse simultaneously both the posture and gait of each cow within a camera field of view to a very high degree of accuracy (94–100%). Twenty-five video sequences containing 250 cows in varying degrees of lameness were recorded and independently scored by three accredited Agriculture and Horticulture Development Board (AHDB) mobility scorers using the AHDB dairy mobility scoring system to provide ground truth lameness data. These observers showed significant inter-observer reliability. Video sequences were broken down into their constituent frames and with a further 500 images downloaded from google, annotated with 15 anatomical points for each animal. A modified Mask-RCNN estimated the pose of each cow to output 5 key-points to determine back arching and 2 key-points to determine head position. Using the SORT (simple, online, and real-time tracking) algorithm, cows were tracked as they move through frames of the video sequence (i.e., in moving animals). All the features were combined using the CatBoost gradient boosting algorithm with accuracy being determined using threefold cross-validation including recursive feature elimination. Precision was assessed using Cohen's kappa coefficient and assessments of precision and recall. This methodology was applied to cows with varying degrees of lameness (according to accredited scoring, n = 3) and demonstrated that some characteristics directly associated with lameness could be monitored simultaneously. By combining the algorithm results over time, more robust evaluation of individual cow lameness was obtained. The model showed high performance for predicting and matching the ground truth lameness data with the outputs of the algorithm. Overall, threefold lameness detection accuracy of 100% and a lameness severity classification accuracy of 94% respectively was achieved with a high degree of precision (Cohen's kappa = 0.8782, precision = 0.8650 and recall = 0.9209).

Abstract:Increased biosecurity and food safety requirements may increase demand for efficient traceability and identification systems of livestock in the supply chain. The advanced technologies of machine learning and computer vision have been applied in precision livestock management, including critical disease detection, vaccination, production management, tracking, and health monitoring. This paper offers a systematic literature review (SLR) of vision-based cattle identification. More specifically, this SLR is to identify and analyse the research related to cattle identification using Machine Learning (ML) and Deep Learning (DL). For the two main applications of cattle detection and cattle identification, all the ML based papers only solve cattle identification problems. However, both detection and identification problems were studied in the DL based papers. Based on our survey report, the most used ML models for cattle identification were support vector machine (SVM), k-nearest neighbour (KNN), and artificial neural network (ANN). Convolutional neural network (CNN), residual network (ResNet), Inception, You Only Look Once (YOLO), and Faster R-CNN were popular DL models in the selected papers. Among these papers, the most distinguishing features were the muzzle prints and coat patterns of cattle. Local binary pattern (LBP), speeded up robust features (SURF), scale-invariant feature transform (SIFT), and Inception or CNN were identified as the most used feature extraction methods.

Abstract:Customized healthcare for cattle health monitoring is essential, which aims to optimize individual animal health, thereby enhancing productivity, minimizing illness-related risks, and improving overall welfare. Tailoring healthcare practices to individual requirements guarantees that individual animals receive proper attention and intervention, resulting in better health outcomes and sustainable cattle farming practices. In this regard, the manuscript proposes a visual cues-based region prediction methodology to design a customized cattle healthcare system. The proposed automated AI healthcare system uses resource-efficient deep learning-inspired architecture for computer vision applications like performing region-wise classification. The classification mechanism can be used further to identify a cattle and the regions it belongs. Extensive experimentation has been conducted on a redesigned image dataset to identify the best-suited deep-learning framework to perform region classification for livestock, such as cattle. MobileNetV2 outperforms the considered state-of-the-art frameworks by achieving an accuracy of 93% in identifying the regions of the cattle.

Benchmarking analysis of computer vision algorithms on edge devices for the real-time detection of digital dermatitis in dairy cows

It causes significant animal welfare and economic losses to the cattle industry. Early detection of DD can lead to prompt treatment and decrease lameness. Current detection and staging methods require a trained individual to evaluate the interdigital space on each foot for clinical signs of DD. Computer vision (CV), a type of artificial intelligence for image analysis, has demonstrated promising results on object detection tasks. However, farms require robust solutions that can be deployed in harsh conditions including dust, debris, humidity, precipitation, other equipment issues. The study aims to train, deploy, and benchmark DD detection models on edge devices. Images were collected from commercial dairy farms with the camera facing the interdigital space on the plantar surface of the foot. Images were scored for M-stages of DD by a trained investigator using the M-stage DD classification system. Models were trained to detect and score DD lesions and embedded on an edge device. The Tiny YOLOv4 model deployed on a CV specific integrated camera module connected to a single board computer achieved a mean average precision (mAP) of 0.895, an overall prediction accuracy of 0.873, and a Cohen's kappa of 0.830 for agreement between the computer vision model and the trained investigator. The model reached a final inference speed of 40 frames per second (FPS) and ran stably without any interruptions. The CV model was able to detect DD lesions on an edge device with high performance and speed. The CV tool can be used for early detection and prompt treatment of DD in dairy cows. Real-time detection of DD on edge device will improve health outcomes, while simultaneously decreasing labor costs. We demonstrate that the deployed model can be a low-power and portable solution for real-time detection of DD on dairy farms. This result is a step towards applying CV algorithms to veterinary medicine and implementing real-time detection of health outcomes in precision farming.

Abstract:Dogs are beloved pets and loyal companions to millions of people worldwide. Unfortunately, dogs can also suffer from a variety of skin diseases that can cause discomfort, pain, and even life-threatening complications. Some dog skin diseases can be transmitted to humans through direct contact. Early detection and treatment of these skin diseases are crucial for the health and well-being of dogs and humans. Our project aims to provide a quick and precise approach to identifying various types of skin diseases in dogs. To expedite the process of identifying and diagnosing infections related to canine interaction, we plan to utilize a machine-learning model. This approach aims to reduce the time and expertise required for accurate and consistent diagnosis, which can otherwise be challenging and time-consuming. Two models, InceptionV3 and MobileNetV2, were utilized and compared in our implementation. In the case of InceptionV3, a training accuracy of 0.99 and a validation accuracy of 0.98 were achieved. For MobileNetV2, we attained a validation accuracy of 96 and a categorical accuracy of 97. Individual Beef Cattle Identification Using Muzzle Images and Deep Learning Techniques

Abstract:Individual feedlot beef cattle identification represents a critical component in cattle traceability in the supply food chain. It also provides insights into tracking disease trajectories, ascertaining ownership, and managing cattle production and distribution. Animal biometric solutions, e.g., identifying cattle muzzle patterns (unique features comparable to human fingerprints), may offer noninvasive and unique methods for cattle identification and tracking, but need validation with advancement in machine learning modeling. The objectives of this research were to (1) collect and publish a high-quality dataset for beef cattle muzzle images, and (2) evaluate and benchmark the performance of recognizing individual beef cattle with a variety of deep learning models. A total of 4923 muzzle images for 268 US feedlot finishing cattle (>12 images per animal on average) were taken with a mirrorless digital camera and processed to form the dataset. A total of 59 deep learning image classification models were comparatively evaluated for identifying individual cattle. The best accuracy for identifying the 268 cattle was 98.7%, and the fastest processing speed was 28.3 ms/image. Weighted cross-entropy loss function and data augmentation can increase the identification accuracy of individual cattle with fewer muzzle images for model development. In conclusion, this study demonstrates the great potential of deep learning applications for individual cattle identification and is favorable for precision livestock management. Scholars are encouraged to utilize the published dataset to develop better models tailored for the beef cattle industry.

Abstract:This study focuses on the assessment of a deep learning model for the detection and diagnostics of poultry diseases. The model utilizes a convolutional neural network architecture to automatically analyze images of diseased poultry and accurately classify the type of disease present. The performance of the model is evaluated by comparing its predictions with expert- annotated data. The results show that the deep learning model achieves high accuracy in detecting common poultry diseases, outperforming traditional methods. This novel approach has the potential to revolutionize the field of poultry healthcare by providing fast and accurate diagnostics, leading to improved disease management and welfare for poultry populations.
Improving Lameness Detection in Cows: A Machine Learning Algorithm Application

Abstract:The deployment of diverse data-generating technologies in livestock farming holds the promise of early disease detection and improved animal well-being. In this paper, we combine routinely collected dairy farm and herd data with weather and high frequency sensor data from 6 farms to predict new lameness events in various future periods, spanning from the following day to 3 weeks. A Random Forest classifier, using input features selected by the Boruta Algorithm, was used for the prediction task; effects of individual features were further assessed using partial dependence plots. We achieve precision scores of up to 93% when predicting lameness for the next 3 weeks and when using information from the last 3 weeks, combined with a balanced accuracy of 79%. Removing sensor data results have tendency to reduce the precision for predictions, especially when using information from the last one,2 or 3 weeks. Moving to a larger data set (without sensor data) of 44 farms keeps the similar balanced accuracy but reduces precision by more than 30%, revealing a substantial a trade-off in model quality between false positives (false lameness alerts) and false negatives (missed lameness events). Sensor data holds promise to further improve the precision of these models, but can be partially compensated by high resolution data from other systems, such as automated milking systems.
Machine Learning Approaches to Predict and Detect Early-Onset of Digital Dermatitis in Dairy Cows using Sensor Data

Abstract:The aim of this study was to employ machine learning algorithms based on sensor behavior data for (1) early-onset detection of digital dermatitis (DD); and (2) DD prediction in dairy cows. With the ultimate goal to set-up early warning tools for DD prediction, which would than allow a better monitoring and management of DD under commercial settings, resulting in a decrease of DD prevalence and severity, while improving animal welfare. A machine learning model that is capable of predicting and detecting digital dermatitis in cows housed under free-stall conditions based on behavior sensor data has been purposed and tested in this exploratory study. The model for DD detection on day 0 of the appearance of the clinical signs has reached an accuracy of 79%, while the model for prediction of DD 2 days prior to the appearance of the first clinical signs has reached an accuracy of 64%. The proposed machine learning models could help to develop a real-time automated tool for monitoring and diagnostic of DD in lactating dairy cows, based on behavior sensor data under conventional dairy environments. Results showed that alterations in behavioral patterns at individual levels can be used as inputs in an early warning system for herd management in order to detect variances in health of individual cows.

Evaluation of Deep Learning for Automatic Multi-View Face Detection in Cattle

Abstract:Individual identification plays an important part in disease prevention and control, traceability of meat products, and improvement of agricultural false insurance claims. Automatic and accurate detection of cattle face is prior to individual identification and facial expression recognition based on image analysis technology. This paper evaluated the possibility of the cutting-edge object detection algorithm, RetinaNet, performing multi-view cattle face detection in housing farms with fluctuating illumination, overlapping, and occlusion. Seven different pretrained CNN models (ResNet 50, ResNet 101, ResNet 152, VGG 16, VGG 19, Densenet 121 and Densenet 169) were fine-tuned by transfer learning and re-trained on the dataset in the paper. Experimental results showed that RetinaNet incorporating the ResNet 50 was superior in accuracy and speed through performance evaluation, which yielded an average precision score of 99.8% and an average processing time of 0.0438 s per image. Compared with the typical competing algorithms, the proposed method was preferable for cattle face detection, especially in particularly challenging scenarios. This research work demonstrated the potential of artificial intelligence towards the incorporation of computer vision systems for individual identification and other animal welfare improvements.

Abstract:Lumpy skin disease (LSD) is a highly infectious and economically devastating viral disease of cattle. It is caused by Lumpy Skin Disease Virus (LSDV) belonging to the genus Capripoxvirus and family Poxviridae . The origin of lumpy skin disease has been traced to Zambia, (an African nation) in Southern part during the year 1929. The first reported case of LSD besides Africa was from Israel, a Middle Eastern nation, thus proving inter-continental spread. Subsequently, the disease entered Middle East, Eastern Europe and Asia with numerous outbreaks in the recent years. LSD has emerged as a significant concern in the Indian sub-continent, due to outbreaks reported in countries such as Bangladesh, India, China in 2019. In the following years, other South and East Asian countries like Taipei, Nepal, Sri Lanka, Myanmar, Bhutan, Vietnam, Hong Kong, Thailand, Malaysia, Laos, Cambodia, Pakistan, Indonesia and Singapore also faced severe outbreaks. At present, LSD is considered to be an emerging disease in the Indian sub-continent due to the recent status of disease. Considering the global scenario, LSDV is changing its transmission dynamics as evidenced by a shift in its epidemiology. As a result of high morbidity and mortality rate among cattle, the current outbreaks have been a major cause of socio-economic catastrophe. This contagious viral disease has eminent repercussions as the estimated monetary damage incurred is quite high. Despite having networked surveillance and comprehensive databases, the recurring outbreaks have raised major concern among researchers. Therefore, this review offers brief insights into the emergence of LSDV by amalgamating the newest literature related to its biology, transmission, clinico-pathology, epidemiology, prevention strategies, and economic consequences. Additionally, we have also provided the epidemiological insights of the recent outbreaks with detailed state wise studies.

Abstract:Cow lameness is a severe condition that affects the life cycle and life quality of dairy cows and results in considerable economic losses. Early lameness detection helps farmers address illnesses early and avoid negative effects caused by the degeneration of cows' condition. We collected a dataset of short clips of cows passing through a hallway exiting a milking station and annotated the degree of lameness of the cows. This paper explores the resulting dataset and provides a detailed description of the data collection process. Additionally, we proposed a lameness detection method that leverages pre-trained neural networks to extract discriminative features from videos and assign a binary score to each cow indicating its condition: "healthy" or "lame." We improve this approach by forcing the model to focus on the structure of the cow, which we achieve by substituting the RGB videos with binary segmentation masks predicted with a trained segmentation model. This work aims to encourage research and provide insights into the applicability of computer vision models for cow lameness detection on farms.

Abstract:Ab initio calculations of cohesive properties, elastic constants, and phonon dispersions for ${\mathrm{CoSi}}_{2}$ were performed by means of the Vienna ab initio molecular-dynamics package (VAMP), which makes use of ultrasoft pseudopotentials. In addition, the all-electron full-potential linearized augmented-plane-wave method was used for the calculation of equilibrium properties as well as elastic constants derived from second derivatives of total energies. For both methods, total energies, their derivatives, and related quantities are fully converged with respect to basis sizes and number of k points. Our results for ${\mathit{C}}_{44}$ prove that atomic positions in the strained crystal have to be fully relaxed in order to get quantitatively useful results. The results of both methods obtained within the same type of local-density approximation are in very good agreement between each other. Because elastic constants are very sensitive quantities for an ab initio method in general, the reproduction of high-quality all-electron data by VAMP demonstrates the power of suitably constructed pseudopotentials even for systems containing transition elements. VAMP was also applied to calculate elastic constants in two other ways, namely, directly from the stress-strain relations (which yielded the same results as obtained from total-energy derivatives) and from acoustic branches of the phonon dispersion. In this case, however, we only succeeded in getting a useful result for ${\mathit{C}}_{44}$ whereas for the remaining two elastic constants prohibitively large supercells would be needed. Finally, VAMP calculations were performed within the framework of the generalized gradient approximation to density-functional theory. From that, data were derived which are in very good agreement with experimental values. \textcopyright{} 1996 The American Physical Society.
