Abstract:A comparative study of the complex formation of ethidium bromide (EtBr) and methylene blue (MB) with synthetic single-stranded (ss-) polynucleotides poly(rA) and poly(rU) was conducted. The absorption spectra of these ligands decreased upon interaction with ss-polynucleotides and poly(rA)-poly(rU) formed at their hybridization. In the case of the MB-polynucleotide complexes, the fluorescence intensity decreases, while in the case of EtBr, the fluorescence intensity increases along with the enhancement of concentrations of polynucleotides. Based on the fluorescence spectra analysis of the complexes EtBr with ss- and hybrid ds-polynucleotides, the binding curves in Scatchard coordinates were constructed ( r / C f and r ), and the values of the binding parameters of polynucleotides determined, including the binding constant value K and the number of bases n (base pairs at hybridization) per binding site.

Abstract:The binding of ethidium bromide to the self-complementary deoxytetranucleotides containing guanine and cytosine bases has been studied by circular dichroism, visible absorption, and fluorescence spectroscopies. The circular dichroism spectrum of each of the four deoxytetranucleotides was measured and compared to the spectrum calculated by a nearest-neighbor approximation method which utilized the circular dichroism spectra of the deoxydinucleotides as a basis set. Reasonable agreement was obtained between the calculated and experimental spectra for three of the four deoxytetranucleotides; however, pdC-dC-dG-dG exhibited poor agreement between the actual and nearest-neighbor calculated spectra, which suggests that pdC-dC-dG-dG may exist in an unusual conformation. A nearest-neighbor method was also used to calculate the extinction coefficients for each of the deoxytetranucleotides: these values differ substantially from values recently published by Patel and Canuel [(1977), Proc. Natl. Acad. Sci. U.S.A. 74, 2624--2628] in which the method used for the determination of the extinction coefficients was not stated. The magnitude of the extinction coefficients is important in determining the stoichiometry of complex formation as well as the relative sequence preferences for ethidium binding. The visible absorption titrations, the fluorescence titrations, and the circular dichroism titrations with ethidium bromide clearly show that two ethidiums will intercalate into a (pdC-dG-dC-dG).(pdC-dG-dC-dG) double helix presumably at the two (dC-dG).(DC-dG) sequences. Results from the pdG-dC-dG-dC titrations with ethidium bromide are not as definitive. Raising the temperature from approximately 2 to 26 degrees C diminishes the strength of complex formation for the EthBr plus pdC-dG-dC-dG system and makes it more difficult to unequivocally determine the stoichiometry of the complex formation. These data thus confirm and extend our earlier observation that ethidium bromide preferentially binds to pyrimidine-purine sequences as opposed to purine-pyrimidine sequences. Experiments monitoring the binding of ethidium bromide to pdC-dC-dG-dG and pdG-dG-dC-dC indicate that ethidium will bind strongly to the (dG-dG).(dC-dC) sequence. We conclude that the relative ordering of the sequence preferences for the binding of ethidium to the three sequences available in the tetranucleotides studied is (dC-dG).(dC-dG) congruent to (dG-dG).(dC-dC) greater than (dG-dC).(dG-dC).

Abstract:We analyze microstructured multilayer films of poly(ethyleneimine) (PEI) and DNA by employing Raman and Surface enhanced Raman spectroscopy (SERS). The microstructuring of the samples allows a simultaneous measurement of signal and reference in a single analytic process. Silver nanoparticles are implemented in the microstructured multilayers for SERS measurements. The recorded SERS spectra of PEI/DNA are dominated by the Raman bands of the DNA bases which show a larger mean enhancement than bands belonging to DNA backbone vibrations. Our results show that the combination of SERS and microstructured multilayer films provides an adapted way to characterize the polyelectrolytes as well as to measure the enhancement factor and the distance dependence for the SERS active silver nanoparticles. Furthermore, microstructured polyelectrolyte films containing SERS active nanoparticles are used for sensing molecules.

Abstract:The interaction of polybrene(PB) with hsDNA has been studied by spectroscopic analysis,microscopic IR-and CD-spectroscopy.Using ethidium bromide(EB) as a fluorescent probe,the binding of PB with DNA was studied.The fluorescence analysis shows that the interaction of DNA with PB may have effect on the conformation of secondary structure of DNA.IR-spectra show that PB interacts with DNA through both the phosphate groups and the bases of DNA and the formation of DNA/PB complex causes the change of the conformation of the DNA secondary structure,which is further proved by CD-spectra.

Abstract:Whereas most conventional DNA probes are flat disklike aromatic molecules, we explored the possibility of developing quadruplex sensors with nonplanar conformations, in particular, the propeller-shaped tetraphenylethene (TPE) salts with aggregation-induced emission (AIE) characteristics. 1,1,2,2-Tetrakis[4-(2-triethylammonioethoxy)phenyl]ethene tetrabromide (TPE-1) was found to show a specific affinity to a particular quadruplex structure formed by a human telomeric DNA strand in the presence of K(+) ions, as indicated by the enhanced and bathochromically shifted emission of the AIE fluorogen. Steady-state and time-resolved spectral analyses revealed that the specific binding stems from a structural matching between the AIE fluorogen and the DNA strand in the folding process. Computational modeling suggests that the AIE molecule docks on the grooves of the quadruplex surface with the aid of electrostatic attraction. The binding preference of TPE-1 enables it to serve as a bioprobe for direct monitoring of cation-driven conformational transitions between the quadruplexes of various conformations, a job unachievable by the traditional G-quadruplex biosensors. Methyl thiazolyl tetrazolium (MTT) assays reveal that TPE-1 is cytocompatible, posing no toxicity to living cells.

Abstract:The interaction mechanism and mode of methionine dipeptide (Met-Met) with DNA were studied by UV-vis spectrophotometry, cyclic voltammetry and fluorescence spectroscopy using ethidium bromide (EB) as a fluorescent probe. The results showed that the ultraviolet spectrum produced hypochromic effect and the fluorescence had quenching effect with increasing the concentration of Met-Met, and also the peak current of Met-Met decreased and the peak potential shifted negatively. From the experimental results, it can be concluded that the interaction between Met-Met and DNA was mainly in electrostatic binding mode. The binding constant was calculated to be of 10(3) L/mol.

Abstract:AIE (aggregation-induced emission)-active molecules hold promise for the labeling of biomolecules as well as living cells. The study of the binding modes of such molecules to biomolecules, such as nucleic acids and proteins, will shed light on a deeper understanding of the mechanisms of molecular interactions and eventually facilitate the design/preparation of new AIE-active bioprobes. Herein, we studied the binding modes of double-stranded DNA (dsDNA) with two types of synthetic AIE-active molecules, namely, tetraphenylethene-derived dicationic compounds (cis-TPEDPy and trans-TPEDPy) and anthracene-derived dicationic compounds (DSAI and DSABr-C6) using single molecule force spectroscopy (SMFS) and circular dichroism (CD) spectroscopy. The experimental data indicate that DSAI can strongly intercalate into DNA base pairs, while DSABr-C6 is unable to intercalate into DNA due to the steric hindrance of the alkyl side chains. Cis-TPEDPy and trans-TPEDPy can also intercalate into DNA base pairs, but the binding shows strong ionic strength dependence. Multiple binding modes of TPEDPy with dsDNA have been discussed. In addition, the electrostatic interaction enhanced intercalation of cis-TPEDPy with dsDNA has also been revealed.

Abstract:The effect of ethidium bromide (EB) on dsDNA separation was studied by using capillary zone electrophoresis (CZE) and laser light scattering (LLS). By increasing the concentration from 1 to 15 mug/mL, EB showed significant influence on the separation of pBR322 HaeIII in terms of resolution, speed, and signal-over-noise ratio. The physicochemical properties of DNA, such as mobility under electric field, charge-over-size ratio, and hydrodynamic radius, showed two declines, a sharp drop followed by a relaxed decrease, with increasing EB concentration. Such observations could be explained by using two modes of the dye binding process: intercalation and outside binding. The combination of results obtained from CZE and LLS also confirmed the existence of outside binding. Compared with intercalation, outside binding showed a weaker dye concentration dependence in neutralizing the negative charges on the DNA fragments. Static light scattering showed that <M-w> and <R-g> of DNA in 1 x Tris-borate-EDTA (TBE) were increased with increasing EB concentration. <R-g>/<R-h> of DNA with dye had a value larger than 1.5, suggesting a random coil conformation.
Binding of Pheophorbide-a methyl ester to nucleic acids of different secondary structures: A spectroscopic study

Abstract:Binding of neutral Pheophorbide-a methyl ester (MePheo-a) to various synthetic polynucleotides, double-stranded poly(A)-poly(U), poly(G)-poly(C) and four-stranded poly(G), as well as to calf thymus DNA, was studied using the methods of absorption and polarized fluorescent spectroscopy. Measurements were performed in aqueous bufferes solutions (pH 6.9) of low ionic strength (2 mM Na+) in a wide range of molar phosphate-to-dye ratios (P/D). Absorption and fluorescence characteristics of complexes formed between the dye and biopolymers were determined. Binding of MePheo-a to four-stranded poly(G) is shown to be accompanied by the most significant spectral transformations: hypochromism of dye absorption,large batochromic shift of Soret absorption band (~26 nm) and fluorescence band (~9 nm) maxima, 48-fold enhancement of the dye emission intensity. In contrast, its binding to the double-stranded polynucleotides and native DNA induces only small shifts of absorption and fluorescence bands, as well as no more than 4-fold rise of fluorescence intensity. Substantial spectral changes and high value of fluorescence polarization degree (0.26) observed upon binding of MePheo-a to quadruplex poly(G) allow us to suggest the intercalation of the dye chromophore between guanine tetrads. At the same time, small spectral changed and insignificant increase of MePheo-a fluorescence polarization degree (0.12) upon binding of the dye to double-stranded biopolymers point to another binding type. Incorporation of MePheo-a to a helix groove is supposed to occur, presumably in the dimeric form. Substantial enhancement of MePheo-a emission upon binding to four-stranded poly(G) allows us to propose this compouns as a new fluorescent probe G-quadruplex structures.
The infra-red spectrum and molecular configuration of sodium deoxyribonucleate

Abstract:The infra-red spectra of oriented films of sodium deoxyribonucleate have been investigated between 700 and 4000 cm -1 using polarized radiation and under varying degrees of relative humidity. Similar spectra have been obtained when the films have been deuterated by vapour-phase exchange with heavy water. It is found that the infra-red dichroism of nearly every band increases with the relative humidity. Many of the principal absorption bands can be assigned to separable modes of vibration in the bases, the phosphate groups or the absorbed water. Measurement of the dichroic ratios of certain of these bands indicates that at high relative humidity the bases must be nearly perpendicular to the orientation direction. The configuration deduced for the phosphate groups is unlike that proposed in the Crick-Watson model, but is in essential agreement with that recently proposed by Wilkins and his co-workers. Some observations are also reported on the corresponding spectra of sodium ribonucleate. Since no dichroism was observed, no conclusions can be drawn regarding the molecular configuration of this polymer.
Spectroscopic approaches for studies of site-specific DNA base and backbone "breathing" using exciton-coupled dimer-labeled DNA

Abstract:DNA regulation and repair processes require direct interactions between proteins and DNA at specific sites. Local fluctuations of the sugar-phosphate backbones and bases of DNA (a form of DNA "breathing") play a central role in such processes. Here we review the development and application of novel spectroscopic methods and analyses - both at the ensemble and single-molecule levels - to study structural and dynamic properties of exciton-coupled cyanine and fluorescent nucleobase analogue dimer-labeled DNA constructs at key positions involved in protein-DNA complex assembly and function. The exciton-coupled dimer probes act as "sensors" of the local conformations adopted by the sugar-phosphate backbones and bases immediately surrounding the dimer probes. These methods can be used to study the mechanisms of protein binding and function at these sites.

Abstract:The interaction of poly(diallyldimethyl ammonium chloride) (PDDA) with DNA has been studied by spectroscopic analysis of different kinds of nucleic acid probes, microscopic IR- and CD-spectroscopy. The two spectroscopic changes of ethidium bromide (EB) on its binding to DNA, namely red-shift of its maximum absorption wavelength (νmax) and enhancement of fluorescence intensity are utilized to study the interaction of PDDA with DNA. Reversion of νmax and decrease in fluorescence of DNA–EB system on addition of PDDA show the dissociation of DNA/EB complex and the formation of the DNA/PDDA complex. At the same time, the binding constant of EB and the number of binding sites per nucleotide decrease with increase in the concentrations of PDDA, indicating non-competitive inhibition of EB binding to DNA in the presence of PDDA. From the Scatchard analysis, we obtain the association constant of PDDA to DNA is 4.7×104M−1. Contrary to EB, the binding of PDDA with DNA can greatly enhance the fluorescence intensity of groove-binding probes, Hoechst 33258 and DAPI, which can also be used to investigate the formation of the DNA/PDDA complex. The fluorescence analysis shows that the interaction of DNA with PDDA may have effect on the conformation of secondary structure of DNA. IR-spectra show that PDDA interacts with DNA through both the phosphate groups and the bases of DNA and the formation of DNA/PDDA complex causes the change of the conformation of the DNA secondary structure, which is further proved by CD-spectra.

Abstract:The optical stability of chiral 2-hydroxy-2-phenylacetic acid in electron ionization mass spectrometry(EIMS) process has been detected directly by deuterium labelling technique. From the EI mass spectrum of deuterated 2-hydroxy-2-phenylacetic acid, the major characteristic fragment ion at mit 108 (the capture of the carbonyl group) and the corresponding isotopic ion (C-13) at m/z 109 can be observed, and the ratio of m/z = 109 to m/z = 108 is about 8% (the calculated value is 7.8%). As enolization of deuterated 2-hydroxy-2-phenylacetic acid in mass spectrometry can yield the characteristic fragment ion at m/z 109 and results in much higher ratio of 109/108 than 8%; this study shows that no enolization takes place during the ET-MS process of 2-hydroxy-2-phenylacetic acid. This results can be concluded that these compounds are optically stable in the process of instantaneous vaporization at high temperature and electron impact ionization.

Abstract:The binding of Cd2+ to the human erythrocyte spectrin tetramer (SPT) and the consequent conformation change were studied as a function of the Cd2+/SPD mole ratio (R) by fluorescence and circular dichroism (CD) spectra. The conformation dependence on R has a biphasic feature: in the range less than 60, the Cd2+ ions are likely bound to a small fraction of the thiol groups and the non-thiol groups on the surface of SPT and the conformational changes are not significant as characterized by the labeled N-(1-pyrenyl)maleimide (NPM)fluorescence and CD spectra. When R reaches 60, as a result of a conformational change, the SH-related strong binding sites are exposed and bind with Cd2+. The biphasic conformational change at this turning point might be interpreted on the basis of thiol groups as critically important for maintaining the secondary structure of SPT.

Abstract:Under different conditions, oligonucleotides can form several alternative DNA structures such as duplex, triplex and quadruplex. All these structures can interact with ethidium bromide (EB) and make its fluorescence intensity change. The fluorescence spectra and other related parameters provided by static fluorescence techniques showed that the interaction mechanisms between EB and these structures were not always the same. Among them, B type duplex and triplex DNA adopt an intercalative mode when binding to the EB, which has a relatively high efficiency of energy transfer and the fluorescence of EB cannot be quenched easily. While for the parallel duplex DNA, the interaction mode is an outside binding in which energy transfer can hardly happen and its fluorescence intensity as well as Stern-Volmer constant is almost the same to the free EB. For the quadruplex, the binding mechanism to EB is more complex. Results from the energy transfer and quenching studies indicate that the two interaction modes noted above probably coexist at the same time.

Abstract:The electronic structure of single-strand DNA was studied by resonant photoemission spectroscopy at C1s and N1s resonances to understand the charge transfer process in DNA. The intensity enhancements of valence electrons were clearly observed at both C1s and N1s resonances although they emerged at different regions of the valence band at each resonance. These observations provide direct evidence for the localized nature of the unoccupied states in the nucleobases and backbone, and support the validity of the charge hopping model in long-range charge migration in DNA.

Abstract:Structural analyses using Raman optical activity (ROA) spectroscopy conventionally rely on vibrational signals in the fingerprint region ranging from 100 to 1800 cm-1. Use of deuterium labelling to observe ROA signals in the C-D stretching region provides additional information about a local structure of large molecular systems. So far, the potential of C-D stretching ROA signals for structural analysis has rarely been explored. In the present work, we synthesized model deuterated glucose monosaccharides and studied their ROA properties by employing molecular dynamics and density functional theory to interpret the spectra. A good agreement between the simulated and experimental spectra is achieved when the proper conformer ratios are considered. This shows the usefulness of ROA spectroscopy assisted by deuterium labelling for stereochemical and conformational analysis.

Abstract:An automated high-throughput, high-resolution deuterium exchange HPLC-MS method (DXMS) was used to extend previous hydrogen exchange studies on the position and energetic role of regulatory structure changes in hemoglobin. The results match earlier highly accurate but much more limited tritium exchange results, extend the analysis to the entire sequence of both hemoglobin subunits, and identify some energetically important changes. Allosterically sensitive amide hydrogens located at near amino acid resolution help to confirm the reality of local unfolding reactions and their use to evaluate resolved structure changes in terms of allosteric free energy.
