Real-time Model Correction Using Kalman Filter for Raman-controlled Cell Culture Processes

Abstract:Raman spectroscopy has found extensive use in monitoring and controlling cell culture processes. In this context, the prediction accuracy of Raman-based models is of paramount importance. However, models established with data from manually fed-batch cultures often exhibit poor performance in Ramancontrolled cultures. Thus, there is a need for effective methods to rectify these models. The objective of this paper is to investigate the efficacy of Kalman filter（KF） algorithm in correcting Raman-based models during cell culture. Initially, partial least squares（PLS） models for different components were constructed using data from manually fed-batch cultures, and the predictive performance of these models was compared. Subsequently, various correction methods including the PLS-KF-KF method proposed in this study were employed to refine the PLS models. Finally, a case study involving the autocontrol of glucose concentration demonstrated the application of optimal model correction method. The results indicated that the original PLS models exhibited differential performance between manually fedbatch cultures and Raman-controlled cultures. For glucose, the root mean square error of prediction（RMSEP） of manually fed-batch culture and Raman-controlled culture was 0.23 and 0.40 g·L -1 . With the implementation of model correction methods, there was a significant improvement in model performance within Raman-controlled cultures. The RMSEP for glucose from updating-PLS, KF-PLS, and PLSKF-KF was 0.38, 0.36 and 0.17 g·L -1 , respectively. Notably, the proposed PLS-KF-KF model correction method was found to be more effective and stable, playing a vital role in the automated nutrient feeding of cell cultures.

Abstract:Given the intricacies and nonlinearity inherent to industrial fermentation systems, the application of process analytical technology presents considerable benefits for the direct, real-time monitoring, control, and assessment of synthetic processes. In this study, we introduce an in-line monitoring approach utilizing Raman spectroscopy for ethanol production by Saccharomyces cerevisiae. Initially, we employed feature selection techniques from the realm of machine learning to reduce the dimensionality of the Raman spectral data. Our findings reveal that feature selection results in a noteworthy reduction of over 90% in model training time, concurrently enhancing the predictive performance of glycerol and cell concentration by 14.20% and 17.10% at the root mean square error (RMSE) level. Subsequently, we conducted model retraining using 15 machine learning algorithms, with hyperparameters optimized through grid search. Our results illustrate that the post-hyperparameter adjustment model exhibits improvements in RMSE for ethanol, glycerol, glucose, and biomass by 9.73%, 4.33%, 22.22%, and 13.79%, respectively. Finally, specific machine learning algorithms, namely BaggingRegressor, Support Vector Regression, BayesianRidge, and VotingRegressor, were identified as suitable models for predicting glucose, ethanol, glycerol, and cell concentrations, respectively. Notably, the coefficient of determination (R 2 ) ranged from 0.89 to 0.97, and RMSE values ranged from 0.06 to 2.59 g/L on the testing datasets. The study highlights machine learning's effectiveness in Raman spectroscopy data analysis for improved industrial fermentation monitoring, enhancing efficiency, and offering novel modeling insights.

Abstract:Many biopharmaceutical manufacturers and researchers seek a comprehensive understanding and real-time monitoring of cell growth and metabolism to enhance the cell culture process. However, the biological complexity of cells and the intricacies of cell culture process have impeded the development of analytical and monitoring techniques. This study aims to present a complete picture of cell culture processes using in-line Raman spectroscopy. Initially, we proposed an efficient method for discriminating and removing anomalous spectra. Subsequently, Raman-based models for 27 components including amino acid, organic acid, lipid, organic alkali, alkaloid, alcohol, saccharide, biomass, physicochemical parameter, ion, and protein titer were established. The Q 2 obtained by these models was greater than 0.8, and the relative percent difference (RPD) from external validation was greater than 2.0 except for glucose. Additionally, the proposed control charts effectively monitored normal batches and abnormal conditions such as bacterial contamination and insufficient feeding. In cases of unexplained culture abnormalities, the proposed workflow offered explanations.

Development of generic metabolic Raman calibration models using solution titration in aqueous phase and data augmentation for in-line cell culture analysis

Abstract:This study presents a novel approach for developing generic metabolic Raman calibration models for in-line cell culture analysis using glucose and lactate stock solution titration in an aqueous phase and data augmentation techniques. First, a successful set-up of the titration method was achieved by adding glucose or lactate solution at several different constant rates into the aqueous phase of a bench-top bioreactor. Subsequently, the in-line glucose and lactate concentration were calculated and interpolated based on the rate of glucose and lactate addition, enabling data augmentation and enhancing the robustness of the metabolic calibration model. Nine different combinations of spectra pretreatment, wavenumber range selection, and number of latent variables were evaluated and optimized using aqueous titration data as training set and a historical cell culture data set as validation and prediction set. Finally, Raman spectroscopy data collected from 11 historical cell culture batches (spanning four culture modes and scales ranging from 3 to 200 L) were utilized to predict the corresponding glucose and lactate values. The results demonstrated a high prediction accuracy, with an average root mean square errors of prediction of 0.65 g/L for glucose, and 0.48 g/L for lactate. This innovative method establishes a generic metabolic calibration model, and its applicability can be extended to other metabolites, reducing the cost of deploying real-time cell culture monitoring using Raman spectroscopy in bioprocesses.

Abstract:Alcohol precipitation is a critical unit operation during the manufacture of Chinese herbal injections. To facilitate enhanced process understanding and develop control strategy, the use of near-infrared spectroscopy (NIRS) combined with multivariate statistical process control (MSPC) methodology was investigated for in-line monitoring of alcohol precipitation. The effectiveness of the proposed approach was evaluated through an experimental campaign. Six batches were run under normal operating conditions to study batch-to-batch variation or batch reproducibility and establish MSPC control limits, while artificial process variations were purposefully introduced into the four test batches to assess the capability of the model for real-time fault detection. Several MSPC tools were compared and assessed. NIRS, in conjunction with MSPC, has proven to be a feasible process analytical technology (PAT) tool for monitoring batch evolution and potentially facilitating model-based advanced process control of the alcohol precipitation during the manufacture of Chinese herbal injections.
Improving Raman-Based Models for Real-Time Monitoring the CHO Cell Culture Process with Effective Variable Selection Strategies

Abstract:Research has shown that Raman spectroscopy could be applied to monitor various components in mammalian cell culture in real time. In the process of application, it is necessary to ensure the performance of the Raman-based model. The variable selection strategy is an effective method that significantly influences the model performance and simplification. In this study, different variable selection strategies were evaluated, and the optimal variable selection strategy was determined for monitoring the CHO cell culture process. Firstly, a wide variety of spectral regions involving the Raman fingerprinting region and the C-H stretching region were investigated. Secondly, six different variable selection algorithms were meticulously assessed. Thirdly, the combination of different variable selection algorithms was used to improve model performance and simplify the model. Finally, the monitoring of cell culture processes was implemented. The findings underscored that commonly used spectral regions could improve the model performance but could not simplify the model well. Moving-window partial least square (MWPLS), genetic algorithm (GA), and random frog (RF) are more suitable for Raman modeling of the cell culture process, but they must be used after the spectral region selection. The combination of three variable selection algorithms (MWPLS-GA-RF) improved the model’s performance by 16–70% by selecting 30–60 variables, effectively simplifying the model. For glucose, lactate, viable cell density, and ammonium ion, real-time monitoring was performed well. This study will be helpful for researchers to select suitable variable selection strategies for building models for the real-time monitoring of cell culture.

Abstract:Bioprocess in‐line monitoring and control combining Raman spectroscopy, Indirect Hard Modeling (IHM), and an on–off glucose controller. Process in‐line monitoring and control are crucial to optimize the productivity of bioprocesses. A frequently applied Process Analytical Technology (PAT) tool for bioprocess in‐line monitoring is Raman spectroscopy. However, evaluating bioprocess Raman spectra is complex and calibrating state‐of‐the‐art statistical evaluation models is effortful. To overcome this challenge, we developed an Indirect Hard Modeling (IHM) prediction model in a previous study. The combination of Raman spectroscopy and the IHM prediction model enables non‐invasive in‐line monitoring of glucose and ethanol mass fractions during yeast fermentations with significantly less calibration effort than comparable approaches based on statistical models. In this study, we advance this IHM‐based approach and successfully demonstrate that the combination of Raman spectroscopy and IHM is capable of not only bioprocess monitoring but also bioprocess control. For this purpose, we used this combination's in‐line information as input of a simple on–off glucose controller to control the glucose mass fraction in Saccharomyces cerevisiae fermentations. When we performed two of these fermentations with different predefined glucose set points, we achieved similar process control quality as approaches using statistical models, despite considerably smaller calibration effort. Therefore, this study reaffirms that the combination of Raman spectroscopy and IHM is a powerful PAT tool for bioprocesses.

Abstract:Raman spectroscopy, a robust and non‐invasive analytical method, has demonstrated significant potential for monitoring biopharmaceutical production processes. Its ability to provide detailed information about molecular vibrations makes it ideal for the detection and quantification of therapeutic proteins and critical control parameters in complex biopharmaceutical mixtures. However, its application in Saccharomyces cerevisiae fermentations has been hindered by the inherent strong fluorescence background from the cells. This fluorescence interferes with Raman signals, compromising spectral data accuracy. In this study, we present an approach that mitigates this issue by deploying Raman spectroscopy on cell‐free media samples, combined with advanced chemometric modeling. This method enables accurate prediction of protein concentration and key process parameters, fundamental for the control and optimization of biopharmaceutical fermentation processes. Utilizing variable importance in projection (VIP) further enhances model robustness, leading to lower relative root mean squared error of prediction (RMSEP) values across the six targets studied. Our findings highlight the potential of Raman spectroscopy for real‐time, on‐line monitoring and control of complex microbial fermentations, thereby significantly enhancing the efficiency and quality of S. cerevisiae‐based biopharmaceutical production.

Development of an in-line Raman analytical method for commercial-scale CHO cell culture process monitoring: Influence of measurement channels and batch number on model performance

Abstract:The mammalian cell culture process is a key step in commercial therapeutic protein production and needs to be monitored and controlled due to its complexity. Raman spectroscopy has been reported for cell culture process monitoring by analysis of many important parameters. However, studies on in-line Raman monitoring of the cell culture process were mainly conducted on small or pilot scale. Developing in-line Raman analytical methods for commercial-scale cell culture process monitoring is more challenging. In this study, an in-line Raman analytical method was developed for monitoring glucose, lactate, and viable cell density (VCD) in the Chinese hamster ovary (CHO) cell culture process during commercial production of biosimilar adalimumab (1500 L). The influence of different Raman measurement channels was considered to determine whether to merge data from different channels for model development. Raman calibration models were developed and optimized, with minimum root mean square error of prediction of 0.22 g L-1 for glucose in the range of 1.66-3.53 g L-1 , 0.08 g L-1 for lactate in the range of 0.15-1.19 g L-1 , 0.31 E6 cells mL-1 for VCD in the range of 0.96-5.68 E6 cells mL-1 on test sets. The developed analytical method can be used for cell culture process monitoring during manufacturing and meets the analytical purpose of this study. Further, the influence of the number of batches used for model calibration on model performance was also studied to determine how many batches are needed basically for method development. The proposed Raman analytical method development strategy and considerations will be useful for monitoring of similar bioprocesses.

Abstract:Fermentation processes are still compromised by a lack of monitoring strategies providing integrated process data online, ensuring process understanding, control, and thus, optimal reactor efficiency. The crucial demand for online monitoring strategies, not only encouraged by the PAT initiative but also motivated by modern paradigms such as circular economy and sustainability, has driven research and industry to provide “next-generation process technology”: in other words, technology tailored toward industrial needs. Mid-infrared (MIR) spectroscopy as such is superior to near-infrared (NIR) spectroscopy since it provides significantly enhanced selectivity. However, due to high costs and a lack of instrumental robustness, MIR spectroscopy is outcompeted by NIR when it comes to industrial application. The lack of chemometric expertise, model understanding, and practical guidance might add to the slow acceptance of industrial MIR application. This work demonstrates the use of novel MIR, so-called non-linear infrared (NLIR) technology and the importance of model understanding, exemplarily investigated on a lab-scale yeast fermentation process. Monitoring mAb cultivations with in-situ raman spectroscopy: The influence of spectral selectivity on calibration models and industrial use as reliable PAT tool

Abstract:Raman spectroscopy is a suitable monitoring technique for CHO cultivations. However, a thorough discussion of peaks, bands, and region assignments to key metabolites and culture attributes, and the interpretability of produced calibrations is scarce. That understanding is vital for the long-term predictive ability of monitoring models, and to facilitate lifecycle management that comply with regulatory guidelines. Several fed-batch lab-scale mAb mammalian cultivations were carried out, with in situ Raman spectroscopy used for process state estimation and attribute monitoring. The goal was to evaluate its use as a process analytical technology (PAT) tool to detect residual glucose and lactate levels, understand their dynamics and interconversion, and eventually estimate key performance culture and product quality attributes. Glucose and lactate models were optimized up to 0.31 g L-1 with 3 Latent Variables (LVs) and 0.19 g L-1 (2 LVs) accuracy, respectively. Glutamine and product titer models, were not specific and accurate enough, even though indirect calibrations were obtained with a RMSEP of 0.12 g L-1 (4 LVs) and 0.29 g L-1 (5 LVs), respectively. A critical discussion and details about the extensive work done in calibration development and optimization are provided. Namely, considering a risk-based selection of variability sources impacting sample spectra, executing designed experiments with spiked cultivations, and using advanced chemometric procedures for variable selection and model cross validation. Abstract:Cell therapies offer unquestionable promises for the treatment, and in some cases even the cure, of complex diseases. As we start to see more of these therapies gaining market authorization, attention is turning to the bioprocesses used for their manufacture, in particular the challenge of gaining higher levels of process control to help regulate cell behavior, manage process variability, and deliver product of a consistent quality. Many processes already incorporate the measurement of key markers such as nutrient consumption, metabolite production, and cell concentration, but these are often performed off-line and only at set time points in the process. Having the ability to monitor these markers in real-time using in-line sensors would offer significant advantages, allowing faster decision-making and a finer level of process control. In this study, we use Raman spectroscopy as an in-line optical sensor for bioprocess monitoring of an autologous T-cell immunotherapy model produced in a stirred tank bioreactor system. Using reference datasets generated on a standard bioanalyzer, we develop chemometric models from the Raman spectra for glucose, glutamine, lactate, and ammonia. These chemometric models can accurately monitor donor-specific increases in nutrient consumption and metabolite production as the primary T-cell transition from a recovery phase and begin proliferating. Using a univariate modeling approach, we then show how changes in peak intensity within the Raman spectra can be correlated with cell concentration and viability. These models, which act as surrogate markers, can be used to monitor cell behavior including cell proliferation rates, proliferative capacity, and transition of the cells to a quiescent phenotype. Finally, using the univariate models, we also demonstrate how Raman spectroscopy can be applied for real-time monitoring. The ability to measure these key parameters using an in-line Raman optical sensor makes it possible to have immediate feedback on process performance. This could help significantly improve cell therapy bioprocessing by allowing proactive decision-making based on real-time process data. Going forward, these types of in-line sensors also open up opportunities to improve bioprocesses further through concepts such as adaptive manufacturing.

Abstract:Raman spectroscopy has found widespread usage in monitoring cell culture processes both in research and practical applications. However, commonly, preprocessing methods, spectral regions, and modeling parameters have been chosen based on experience or trial‐and‐error strategies. These choices can significantly impact the performance of the models. There is an urgent need for a simple, effective, and automated approach to determine a suitable procedure for constructing accurate models. This paper introduces the adoption of a design of experiment (DoE) method to optimize partial least squares models for measuring the concentration of different components in cell culture bioreactors. The experimental implementation utilized the orthogonal test table L25(56). Within this framework, five factors were identified as control variables for the DoE method: the window width of Savitzky–Golay smoothing, the baseline correction method, the order of preprocessing steps, spectral regions, and the number of latent variables. The evaluation method for the model was considered as a factor subject to noise. The optimal combination of levels was determined through the signal‐to‐noise ratio response table employing Taguchi analysis. The effectiveness of this approach was validated through two cases, involving different cultivation scales, different Raman spectrometers, and different analytical components. The results consistently demonstrated that the proposed approach closely approximated the global optimum, regardless of data set size, predictive components, or the brand of Raman spectrometer. The performance of models recommended by the DoE strategy consistently surpassed those built using raw data, underscoring the reliability of models generated through this approach. When compared to exhaustive all‐combination experiments, the DoE approach significantly reduces calculation times, making it highly practical for the implementation of Raman spectroscopy in bioprocess monitoring.

Abstract:In recent years, as a result of the process analytical technology initiative of the US Food and Drug Administration, many different works have been carried out on direct and in situ monitoring of critical parameters for mammalian cell cultures by Raman spectroscopy and multivariate regression techniques. However, despite interesting results, it cannot be said that the proposed monitoring strategies, which will reduce errors of the regression models and thus confidence limits of the predictions, are really optimized. Hence, the aim of this article is to optimize some critical steps of spectroscopic acquisition and data treatment in order to reach a higher level of accuracy and robustness of bioprocess monitoring. In this way, we propose first an original strategy to assess the most suited Raman acquisition time for the processes involved. In a second part, we demonstrate the importance of the interbatch variability on the accuracy of the predictive models with a particular focus on the optical probes adjustment. Finally, we propose a methodology for the optimization of the spectral variables selection in order to decrease prediction errors of multivariate regressions. © 2017 American Institute of Chemical Engineers Biotechnol. Abstract:The quantity of biomass, glucose concentration and ethanol concentration are important parameters in ethanol fermentation. Traditional methods are usually based on samples for off-line measurement, which not only requires multiple instruments for test and analysis but also consumes notable time and effort, and therefore is inconvenient for real-time process control and optimization. In this study, an in-situ detection method based on the near-infrared (NIR) spectroscopy is proposed for measuring the above process parameters in real time. The in-situ measurement is carried out by using an immersion type NIR spectroscopy. A multi-output prediction model for simultaneously estimating the quantity of glucose, biomass and ethanol is established based on a multi-output least-squares support vector regression algorithm. The experimental results show that the proposed method can precisely measure the quantity of glucose, biomass and ethanol during the ethanol fermentation process. Compared to the existing partial-least-squares method for modeling and prediction of individual components, the proposed method could evidently improve the measurement accuracy and reliability.

Abstract:Saccharomyces cerevisiae is the most common microbe used for the industrial production of bioethanol, and it encounters various stresses that inhibit cell growth and metabolism during fermentation. However, little is currently known about the physiological changes that occur in individual yeast cells during ethanol fermentation. Therefore, in this work, Raman spectroscopy and chemometric techniques were employed to monitor the metabolic changes of individual yeast cells at distinct stages during high gravity ethanol fermentation. Raman tweezers was used to acquire the Raman spectra of individual yeast cells. Multivariate curve resolution-alternating least squares (MCR-ALS) and principal component analysis were employed to analyze the Raman spectra dataset. MCR-ALS extracted the spectra of proteins, phospholipids, and triacylglycerols and their relative contents in individual cells. Changes in intracellular biomolecules showed that yeast cells undergo three distinct physiological stages during fermentation. In addition, heterogeneity among yeast cells significantly increased in the late fermentation period, and different yeast cells may respond to ethanol stress via different mechanisms. Our findings suggest that the combination of Raman tweezers and chemometrics approaches allows for characterizing the dynamics of molecular components within individual cells. This approach can serve as a valuable tool in investigating the resistance mechanism and metabolic heterogeneity of yeast cells during ethanol fermentation.
Application of near-infrared spectroscopy technology in the complex fermentation system to achieve high-efficiency production

Abstract:Abstract The fermentation process is dynamically changing, and the metabolic status can be grasped through real-time monitoring of environmental parameters. In this study, a real-time and on-line monitoring experiment platform for substrates and products detection was developed based on non-contact type near-infrared (NIR) spectroscopy technology. The prediction models for monitoring the fermentation process of lactic acid, sophorolipids (SLs) and sodium gluconate (SG) were established based on partial least-squares regression and internal cross-validation methods. Through fermentation verification, the accuracy and precision of the NIR model for the complex fermentation environments, different rheological properties (uniform system and multi-phase inhomogeneous system) and different parameter types (substrate, product and nutrients) have good applicability, and R 2 was greater than 0.98, exhibiting a good linear relationship. The root mean square error of prediction shows that the model has high credibility. Through the control of appropriate glucose concentration in SG fermentation as well as glucose and oil concentrations SLs fermentation by NIR model, the titers of SG and SLs were increased to 11.8% and 26.8%, respectively. Although high cost of NIR spectrometer is a key issue for its wide application in an industrial scale. This work provides a basis for the application of NIR spectroscopy in complex fermentation systems.

In-situ Monitoring of Saccharides Removal of Alcohol Precipitation Using Near-Infrared Spectroscopy

Abstract:As unsafe components in herbal medicine (HM), saccharides can affect not only the drug appearance and stabilization, but also the drug efficacy and safety. The present study focuses on the in-line monitoring of batch alcohol precipitation processes for saccharide removal using near-infrared (NIR) spectroscopy. NIR spectra in the 4000–10,000-cm[Formula: see text] wavelength range are acquired in situ using a transflectance probe. These directly acquired spectra allow characterization of the dynamic variation tendency of saccharides during alcohol precipitation. Calibration models based on partial least squares (PLS) regression have been developed for the three saccharide impurities, namely glucose, fructose, and sucrose. Model errors are estimated as the root-mean-square errors of cross-validation (RMSECVs) of internal validation and root-mean-square errors of prediction (RMSEPs) of external validation. The RMSECV values of glucose, fructose, and sucrose were 1.150, 1.535, and 3.067[Formula: see text]mg[Formula: see text]mL[Formula: see text], and the RMSEP values were 0.711, 1.547, and 3.740[Formula: see text][Formula: see text], respectively. The correlation coefficients [Formula: see text] between the NIR predictive and the reference measurement values were all above 0.94. Furthermore, NIR predictions based on the constructed models improved our understanding of sugar removal and helped develop a control strategy for alcohol precipitation. The results demonstrate that, as an alternative process analytical technology (PAT) tool for monitoring batch alcohol precipitation processes, NIR spectroscopy is advantageous for both efficient determination of quality characteristics (fast, in situ, and requiring no toxic reagents) and process stability, and evaluating the repeatability.

Abstract:The effect of l-menthol on the skin permeability of mannitol, cortisone or indomethacin was examined by an in vitro penetration technique with hairless mouse skin. The donor solution was prepared with phosphate buffered saline, ethanol:buffered saline (20:80, v/v) or ethanol:buffered saline (20:80, v/v) containing 1% (w/v) l-menthol. Although ethanol showed little enhancing effect, l-menthol in an aqueous ethanol vehicle at pH 7.4 increased the permeability coefficients of mannitol and indomethacin by about 100 times that of the control (an aqueous vehicle) and increased that of cortisone by about 10 times. l-Menthol, however, scarcely enhanced the penetration of indomethacin at pH 3.0, the majority of the species being in unionized form. These results suggested that the menthol-ethanol-aqueous system enhanced skin permeability through a direct effect on the polar and/or lipid pathways, while the thermodynamic activity of the penetrant molecule in the delivery vehicle might also influence the effectiveness of the penetration enhancer.
