Abstract:Electron transfer (ET) is a fundamental process that underlies various phenomena in physics, chemistry, and biology. Understanding ET mechanisms is crucial for developing sustainable energy solutions and synthesizing value-added compounds efficiently. In this context, the present review provides the fundamental aspects of ET involving bioinspired, biomimetics, and biological entities and its significance for sustainable energy and green electrosynthesis fields. Among the theoretical and experimental cornerstones, Marcus Theory, electronic conductance, computational modeling, biomolecular thermodynamics, electrochemical and kinetic theories, protein film voltammetry, and the emergence of in situ and operando techniques are explored. Theoretical modeling is vital for understanding and predicting ET processes. Additionally, the significance of experimental techniques for investigating the ET process in biological entities and interfaces is discussed. Protein film voltammetry is a valuable and consolidated technique for studying ET processes at the protein-electrode interface, whereas in situ and operando techniques for interrogating ET processes in real time provide insights into the dynamics and mechanisms of ET. The concept of quantum conductance in biological structures is addressed, evidencing a trend and power of single-entity analysis. Aspects of extracellular and interfacial ET processes are presented and discussed in the electrochemical energy conversion systems. A deep understanding of these processes can improve the design of efficient bioinspired catalysts. Therefore, this multidisciplinary work aims to fill the gaps between different scientific fields related to ET involving bioentities to develop innovative energy and value-added compound synthesis solutions.

Abstract:In this mini-review we focus on metal interactions with proteins with a particular emphasis on the evident synergism between different biophysical approaches toward understanding metallobiology. We highlight three recent examples from our own laboratory. Firstly, we describe metallodrug interactions with glutathione S-transferases, an enzyme family known to attack commonly used anti-cancer drugs. We then describe a protein target for memory enhancing drugs called insulin-regulated aminopeptidase in which zinc plays a role in catalysis and regulation. Finally we describe our studies on a protein, amyloid precursor protein, that appears to play a central role in Alzheimer's disease. Copper ions have been implicated in playing both beneficial and detrimental roles in the disease by binding to different regions of this protein.

Abstract:Currently used standard treatment in IBD is effective and sufficient for the majority of patients. Published numbers regarding therapy refractoriness are probably related to referral centers and not representative. Pharmacological optimization of available drugs improves the standard situation further. Biological therapies in a larger meaning are studied intensively, but obviously hopes are to some extent not real. Biological and for some principles clinical effects (i.e. TNF antibodies, CD4 antibodies) are proven, the effects are, however, limited and long-term risks and results are not clarified. Numerous approaches are not clinically relevantly effective which is, in particular, true for those inhibiting single mediators. A number of alternative concepts such as hormones and growth factors could be effective and will be studied further. In particular probiotics may be a development of the future and they belong to the ‘biologic treatments’ in the true sense.
Quantum coherent contributions in biological electron transfer

Abstract:Many biological electron transfer (ET) reactions are mediated by metal centres in proteins. NADH:ubiquinone oxidoreductase (complex I) contains an intramolecular chain of seven iron-sulphur (FeS) clusters, one of the longest chains of metal centres in biology and a test case for physical models of intramolecular ET. In biology, intramolecular ET is commonly described as a diffusive hopping process, according to the semi-classical theories of Marcus and Hopfield. However, recent studies have raised the possibility that non-trivial quantum mechanical effects play a functioning role in certain biomolecular processes. Here, we extend the semi-classical model for biological ET to incorporate both semi-classical and coherent quantum phenomena using a quantum master equation based on the Holstein Hamiltonian. We test our model on the structurally-defined chain of FeS clusters in complex I. By exploring a wide range of realistic parameters we find that, when the energy profile for ET along the chain is relatively flat, just a small coherent contribution can provide a robust and significant increase in ET rate (above the semi-classical diffusive-hopping rate), even at physiologically-relevant temperatures. Conversely, when the on-site energies vary significantly along the chain the coherent contribution is negligible. For complex I, a crucial respiratory enzyme that is linked to many neuromuscular and degenerative diseases, our results suggest a new contribution towards ensuring that intramolecular ET does not limit the rate of catalysis. For the emerging field of quantum biology, our model is intended as a basis for elucidating the general role of coherent ET in biological ET reactions.

Abstract:Interactions between proteins and metal ions and their complexes are important in many areas of the life sciences, including physiology, medicine, and toxicology. Despite the involvement of essential elements in all major processes necessary for sustaining life, metalloproteomes remain ill-defined. This is not only owing to the complexity of metalloproteomes, but also to the non-covalent character of the complexes that most essential metals form, which complicates analysis. Similar issues may also be encountered for some toxic metals. The review discusses recently developed approaches and current challenges for the study of interactions involving entire (sub-)proteomes with such labile metal ions. In the second part, transition metals from the fourth and fifth periods are examined, most of which are xenobiotic and also tend to form more stable and/or inert complexes. A large research area in this respect concerns metallodrug–protein interactions. Particular attention is paid to separation approaches, as these need to be adapted to the reactivity of the metal under consideration.

Abstract:Electron transfer between microorganisms and an electrode — even across long distances — enables the former to live by coupling to an electronic circuit. Such a system integrates biological metabolism with artificial electronics; studying these systems adds to our knowledge of charge transport in the chemical species involved, as well as, perhaps most importantly, to our knowledge of charge transport and chemistry at the cell–electrode interfaces. This understanding may lead to microbial electrochemical systems finding widespread application, particularly in the energy sector. Bioelectrochemical systems have already shown promise for electricity generation, as well as for the production of biochemical and chemical feedstocks, and with improvement are likely to give rise to viable applications.

Abstract:From the reduction of dinitrogen to the oxidation of water, the chemical transformations catalysed by metalloenzymes underlie global geochemical and biochemical cycles. These reactions represent some of the most kinetically and thermodynamically challenging processes known and require the complex choreography of the fundamental building blocks of nature, electrons and protons, to be carried out with utmost precision and accuracy. The rate-determining step of catalysis in many metalloenzymes consists of a protein structural rearrangement, suggesting that nature has evolved to leverage macroscopic changes in protein molecular structure to control subatomic changes in metallocofactor electronic structure. The proton-coupled electron transfer mechanisms operative in nitrogenase, photosystem II and ribonucleotide reductase exemplify this interplay between molecular and electronic structural control. We present the culmination of decades of study on each of these systems and clarify what is known regarding the interplay between structural changes and functional outcomes in these metalloenzyme linchpins.
Electron-Transferring Metalloenzymes and their Potential Biotechnological Applications

Abstract:Modern societies rely heavily on centralized industrial processes to generate a multitude of products ranging from electrical energy to synthetic chemical building blocks to construction materials. To date, these processes have relied extensively on energy produced from fossil fuels, which has led to dramatically increased quantities of greenhouse gases (including carbon dioxide) being released into the atmosphere; the effects of the ensuing change to our climate are easily observed in day-to-day life. Some of the reactions catalyzed by these industrial processes can be catalyzed in nature by metal-containing enzymes (metalloenzymes) that have evolved over the course of up to 3.8 billion years to do so under mild physiological conditions using Earth-abundant metals. While such metalloenzymes could in principle facilitate the implementation of carbon-neutral processes around the globe, either in "bio-inspired" catalyst design or even by direct exploitation, many remaining questions surrounding their mechanisms often preclude both options. Here, our recent efforts in understanding and applying metalloenzymes that catalyze reactions such as dinitrogen reduction to ammonia or proton reduction to molecular hydrogen are discussed. In closing, an opinion on the question: "Can these types of enzymes really be used in new biotechnologies?" is offered.

Abstract:This work used molecular modeling and experimental measurements to explore electron transfer between bacterial cytochromes and nanomaterials. The results highlight the importance of outer‐membrane protein configuration and active center microenvironment in governing electron transfer processes. Site‐directed mutagenesis can adjust electron transfer rates, enhancing the understanding of microbe‐nanostructure interactions for improved biotic‐linked‐abiotic bioelectrocatalytic system design. Electroactive microbial cells have evolved unique extracellular electron transfer to conduct the reactions via redox outer‐membrane (OM) proteins. However, the electron transfer mechanism at the interface of OM proteins and nanomaterial remains unclear. In this study, the mechanism for the electron transfer at biological/inorganic interface is investigated by integrating molecular modeling with electrochemical and spectroscopic measurements. For this purpose, a model system composed of OmcA, a typical OM protein, and the hexagonal tungsten trioxide (h‐WO3) with good biocompatibility is selected. The interfacial electron transfer is dependent mainly on the special molecular configuration of OmcA and the microenvironment of the solvent exposed active center. Also, the apparent electron transfer rate can be tuned by site‐directed mutagenesis at the axial ligand of the active center. Furthermore, the equilibrium state of the OmcA/h‐WO3 systems suggests that their attachment is attributed to the limited number of residues. The electrochemical analysis of OmcA and its variants reveals that the wild type exhibits the fastest electron transfer rate, and the transient absorption spectroscopy further shows that the axial histidine plays an important role in the interfacial electron transfer process. This study provides a useful approach to promote the site‐directed mutagenesis and nanomaterial design for bioelectrocatalytic applications.

Abstract:Redox potentials are a major contributor in controlling the electron transfer (ET) rates and thus regulating the ET processes in the bioenergetics. To maximize the efficiency of the ET process, one needs to master the art of tuning the redox potential, especially in metalloproteins, as they represent major classes of ET proteins. In this review, we first describe the importance of tuning the redox potential of ET centers and its role in regulating the ET in bioenergetic processes including photosynthesis and respiration. The main focus of this review is to summarize recent work in designing the ET centers, namely cupredoxins, cytochromes, and iron–sulfur proteins, and examples in design of protein networks involved these ET centers. We then discuss the factors that affect redox potentials of these ET centers including metal ion, the ligands to metal center and interactions beyond the primary ligand, especially non-covalent secondary coordination sphere interactions. We provide examples of strategies to fine-tune the redox potential using both natural and unnatural amino acids and native and nonnative cofactors. Several case studies are used to illustrate recent successes in this area. Outlooks for future endeavors are also provided. Abstract:Abstract Metal ions are essential cofactors required by the proteome of organisms from any kingdom of life to correctly exert their functions. Dedicated cellular import, transport and homeostasis systems assure that the needed metal ion is correctly delivered and inserted into the target proteins and avoid the presence of free metal ions in the cell, preventing oxidative damaging. Among metal ions, in eukaryotic organisms copper and iron are required by proteins involved in absolutely essential functions, such as respiration, oxidative stress protection, catalysis, gene expression regulation. Copper and iron binding proteins are localized in essentially all cellular compartments. Copper is physiologically present mainly as individual metal ion. Iron can be present both as individual metal ion or as part of cofactors, such as hemes and iron-sulfur (Fe-S) clusters. Both metal ions are characterized by the ability to cycle between different oxidation states, which enable them to catalyze redox reactions and to participate in electron transfer processes. Here we describe in detail the main processes responsible for the trafficking of copper and iron sulfur clusters, with particular interest for the structural aspects of the maturation of copper and iron-sulfur-binding proteins.

Abstract:Significance The simultaneous transfer of a proton and an electron—a process that is referred to as proton-coupled electron transfer (PCET)—is ubiquitous in biology. Many redox metalloenzymes that are used for electron transfer also require proton transfer, making PCET a fundamental component of metalloenzyme catalysis. We present a neutron crystal structure for an enzymatic PCET pathway in the heme enzyme ascorbate peroxidase. The protonation state of the proton/electron donor (ascorbate) is observed bound to the enzyme, and the locations of the deuterium atoms on the proton transfer pathway are directly visualized. This atomic map of a biological proton transfer pathway provides a framework for understanding proton delivery processes in other heme enzymes.

Influence Of Electrode-Molecule Interface On Electron Transport

Abstract:We have studied the metal-molecule interface linkage effects of metal-molecule-metal systems by first principles method, which is based on density functional theory (DFT) and nonequilibrium Green's functions (NEGF) to calculate the electron transport of open metal-molecule-metal systems. Metal electrodes are described through 3-D atomic model instead of a non-atomic (like Jelhum model) description. Several open systems are constructed, optimized and simulated. Sulphur atom (S) and cyano-group (CN) are employed to connect An electrodes and molecule borazine/benzene. The density of states (DOS) and the transmission functions (M of constructed systems are investigated. Results show that DOS of the systems are affected little but transmission properties a lot by terminal groups CN and S. The peaks in the TF mismatch with those in DOS and the mismatch resulting from terminal group CN is larger than it from terminal atom S. Calculated transmission functions show that the systems with terminal group CN present better conductance at lower bias and this effect is much more significant in the borazine systems than that in the benzene systems.

Abstract:In biochemistry, a metalloprotein is a generic term for a protein that contains a metal cofactor. The metal may be an isolated ion or may be coordinated with a nonprotein organic compound, such as the porphyrin found in hemoproteins. In some cases, the metal is co-coordinated with a side chain of the protein and an inorganic nonmetallic ion. This kind of protein-metal-nonmetal structure is seen in iron-sulfur clusters Metalloproteins deals with all aspects related to the intracellular and extracellular metal-binding proteins, including their structures, properties and functions. The biological roles of metal cations and metal-binding proteins are endless. They are involved in all crucial cellular activities. Many pathological conditions are related to the problematic metal metabolism. Research in metalloprotein-related topics is therefore rapidly growing, and different aspects of metal-binding proteins progressively enter curricula at Universities and even at the High School level on occasion. However, no key resource providing basic, but comprehensible knowledge on this rapidly expanding field exists. The Encyclopedia of Metalloproteins aims to bridge this gap, and will attempt to cover various aspects of metalloprotein/metalloproteomics and will deal with the different issues related to the intracellular and extracellular metal-binding proteins, including their structures, properties and functions. The goal is to cover exhaustively all catalytically and biologically crucial metal ions and to find at least one interacting protein for other metal ions. The Encyclopedia of Metalloproteins will provide a key resource for advanced undergraduate and graduate students, researchers, instructors, and professors interested in protein science, biochemistry, cell biology, and genetics.

Abstract:Electrons can be transferred from microorganisms to multivalent metal ions that are associated with minerals and vice versa. As the microbial cell envelope is neither physically permeable to minerals nor electrically conductive, microorganisms have evolved strategies to exchange electrons with extracellular minerals. In this Review, we discuss the molecular mechanisms that underlie the ability of microorganisms to exchange electrons, such as c-type cytochromes and microbial nanowires, with extracellular minerals and with microorganisms of the same or different species. Microorganisms that have extracellular electron transfer capability can be used for biotechnological applications, including bioremediation, biomining and the production of biofuels and nanomaterials.

Abstract:Biological energy conversion is catalyzed by membrane-bound proteins that transduce chemical or light energy into energy forms that power endergonic processes in the cell. At a molecular level, these catalytic processes involve elementary electron-, proton-, charge-, and energy-transfer reactions that take place in the intricate molecular machineries of cell respiration and photosynthesis. Recent developments in structural biology, particularly cryo-electron microscopy (cryoEM), have resolved the molecular architecture of several energy transducing proteins, but detailed mechanistic principles of their charge transfer reactions still remain poorly understood and a major challenge for modern biochemical research. To this end, multiscale molecular simulations provide a powerful approach to probe mechanistic principles on a broad range of time scales (femtoseconds to milliseconds) and spatial resolutions (101-106 atoms), although technical challenges also require balancing between the computational accuracy, cost, and approximations introduced within the model. Here we discuss how the combination of atomistic (aMD) and hybrid quantum/classical molecular dynamics (QM/MM MD) simulations with free energy (FE) sampling methods can be used to probe mechanistic principles of enzymes responsible for biological energy conversion. We present mechanistic explorations of long-range proton-coupled electron transfer (PCET) dynamics in the highly intricate respiratory chain enzyme Complex I, which functions as a redox-driven proton pump in bacterial and mitochondrial respiratory chains by catalyzing a 300 Å fully reversible PCET process. This process is initiated by a hydride (H-) transfer between NADH and FMN, followed by long-range (>100 Å) electron transfer along a wire of 8 FeS centers leading to a quinone biding site. The reduction of the quinone to quinol initiates dissociation of the latter to a second membrane-bound binding site, and triggers proton pumping across the membrane domain of complex I, in subunits up to 200 Å away from the active site. Our simulations across different size and time scales suggest that transient charge transfer reactions lead to changes in the internal hydration state of key regions, local electric fields, and the conformation of conserved ion pairs, which in turn modulate the dynamics of functional steps along the reaction cycle. Similar functional principles, which operate on much shorter length scales, are also found in some unrelated proteins, suggesting that enzymes may employ conserved principles in the catalysis of biological energy transduction processes.

Abstract:This paper reviews the recent progress in the electron transfer and interfacial behavior of redox proteins. Significant achievements in the relevant fields are summarized including the direct electron transfer between proteins and electrodes, the thermodynamic and kinetic properties, catalytic activities and activity regulation of the redox proteins. It has been demonstrated that the electrochemical technique is an effective tool for protein studies, especially for probing into the electron transfer and interfacial behavior of redox proteins.
Long-distance charge transport between cytochrome c and complex III is mediated by protons and reactive oxygen species

Abstract:Electron transfer (ET) between redox proteins is an essential process in the respiratory and photosynthetic transport chains. While intra-protein ET is well characterized, the experimental methods to investigate inter-protein ET are limited by the presence of the solvent and by the transient nature of the protein-protein interaction and ET event, which are averaged in protein ensembles. Wiring precisely oriented redox protein partners to the nanoscale electrodes of an electrochemical scanning tunneling microscope allows to record the time- and distance-dependence of the current flowing between them. These methods have revealed that the current flowing between individual protein pairs extends much beyond tunneling distances and that it is electrochemically gated. However, the mechanism of this process, and especially the identity of the charge carriers in the aqueous solution, remains to be elucidated. To determine the species involved in long distance charge transport between the redox partner proteins Cc and Cc1 of the respiratory chain, we have performed recordings as a function of pH, in heavy water solutions, and in degassed solutions. We observe that the spatial span and electrochemical gating of long-distance currents are reduced at high pH. Currents are also less extended in heavy water and at low oxygen concentration. Using the experimental structures of oxidized and reduced Cc and pKa calculations, we identify residues that can switch their availability to form hydrogen bonds with water and/or engage in proton-coupled electron transfer reactions. Overall, our results show that long distance currents between cytochrome c (Cc) and cytochrome c1 (Cc1) through the aqueous solution are assisted by superoxide anions and by protons, and we discuss possible molecular mechanisms and their relevance for interprotein ET.

Abstract:Heteronuclear metalloenzymes catalyze some of the most fundamentally interesting and practically useful reactions in nature. However, the presence of two or more metal ions in close proximity in these enzymes makes them more difficult to prepare and study than homonuclear metalloenzymes. To meet these challenges, heteronuclear metal centers have been designed into small and stable proteins with rigid scaffolds to understand how these heteronuclear centers are constructed and the mechanism of their function. This chapter describes methods for designing heterobinuclear metal centers in a protein scaffold by giving specific examples of a few heme-nonheme bimetallic centers engineered in myoglobin and cytochrome c peroxidase. We provide step-by-step procedures on how to choose the protein scaffold, design a heterobinuclear metal center in the protein scaffold computationally, incorporate metal ions into the protein, and characterize the resulting metalloproteins, both structurally and functionally. Finally, we discuss how an initial design can be further improved by rationally tuning its secondary coordination sphere, electron/proton transfer rates, and the substrate affinity.
