Abstract:The molecular mechanisms underlying the recognition of epitopes by T cell receptors (TCRs) are critical for activating T cell immune responses and rationally designing TCR-based therapeutics. Single-cell sequencing techniques vastly boost the accumulation of TCR sequences, while the limitation of available TCR-pMHC structures hampers further investigations. In this study, we proposed a comprehensive strategy that incorporates structural information and single-cell sequencing data to investigate the epitope-recognition mechanisms of TCRs. By antigen specificity clustering, we mapped the epitope sequences between epitope-known and epitope-unknown TCRs from COVID-19 patients. One reported SARS-CoV-2 epitope, NQKLIANQF (S919-927), was identified for a TCR expressed by 614 T cells (TCR-614). Epitope screening also identified a potential cross-reactive epitope, KLKTLVATA (NSP31790-1798), for a TCR expressed by 204 T cells (TCR-204). According to the molecular dynamics (MD) simulations, we revealed the detailed epitope-recognition mechanisms for both TCRs. The structural motifs responsible for epitope recognition revealed by the MD simulations are consistent with the sequential features recognized by the sequence-based clustering method. This strategy will facilitate the discovery and optimization of TCR-based therapeutics. In addition, the comprehensive strategy can also promote the development of cancer vaccines in virtue of the ability to discover neoepitopes and epitope-recognition mechanisms.

Abstract:Human T lymphocytes, bearing T cell receptor (TCR) gamma delta, play an important role in anti-tumor/microbe immune responses. However, few tumor antigens recognized by TCR gamma delta have been defined so far. To investigate antigenic epitopes/proteins recognized by gamma delta T cells, we have established a new immunobiochemical strategy that uses complementarity-determining region 3 of TCR delta chain (CDR3 delta) peptide-mediated epitope/protein-binding assays. CDR3 delta peptides synthesized using the CDR3 region in TCR V delta 2 chain were validated for their binding specificity to target cells or tissues. These CDR3 delta peptides were then employed as probes to pan putative epitopes in a 12-mer random peptide phage-displayed library and to identify putative protein ligands within tumor protein extracts by affinity chromatography and liquid chromatography/electrospray ionizationtandem mass spectrometry analysis. As a result, we have identified nine peptides and two proteins for TCR gamma delta, including human mutS homolog 2 ( hMSH2) and heat shock protein (HSP) 60. All nine tested epitope peptides not only bind to gamma delta T cells but also functionally activate gamma delta T cells in vitro. Identification of HSP60 confirms the validity of this method as HSP60 is an identified ligand for TCR gamma delta. We show that hMSH2 is expressed on the surface of SKOV3 tumor cells, and cytotoxicity of V delta 2 gamma delta T cells to SKOV3 cells was blocked by anti-hMSH2 antibody, suggesting that hMSH2 may be a new ligand for TCR gamma delta. Taken together, our findings provide a novel immunobiochemical strategy to identify epitopes/proteins recognized by gamma delta T cells.
CoV2-TCR: a web server for screening TCR CDR3 from TCR immune repertoire of COVID-19 patients and their recognized SARS-CoV-2 epitopes

Abstract:Although multiple vaccines have been developed and widely administered, several severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) variants were reported to evade immune responses and spread diffusely. Here, 108 RNA-seq files from coronavirus disease 2019 (COVID-19) patients and healthy donors (HD) were downloaded to extract TCR immune repertoire by MiXCR. Those extracted TCR repertoires were compared and found that the disease progression was related negatively with the diversity and positively with the clonality. Particularly, higher proportions of high-abundance clonotypes were observed in active and severe COVID-19 samples, probably resulting from strong stimulus of SARS-CoV-2 epitopes and continued immune response in host. To investigate the specific recognition between TCR CDR3 and SARS-CoV-2 epitopes, we constructed an accurate classifier CoV2-TCR with an AUC of 0.967 in an independent dataset, which outperformed several similar tools. Based on this model CoV2-TCR, we observed a huge range in the number of those TCR CDR3 recognizing those different predicted peptides, including 28 MHC-I epitopes from SARS-CoV-2 and 22 immunogenic peptides from SARS-CoV-2 variants. Interestingly, their proportions of high-abundance, low-abundance and rare clonotypes were close for each peptide. To expand application of this model, we established webserver CoV2-TCR, in which users can obtain those recognizing CDR3 sequences from TCR repertoire of COVID-19 patients based on the 9-mer peptides containing mutation site(s) on the four main proteins of SARS-CoV-2 variants. Overall, this study provides preliminary screening for candidate antigen epitopes and the TCR CDR3 that can recognize them, which is helpful for vaccine design on SARS-CoV-2 variants. Abstract:SUMMARY T cell function is defined by both T cell receptors (TCR) and T cell gene expression (GEX). Although single-cell technology enables the simultaneous capture of TCR and GEX information, the lack of a reference atlas and computational tools hinders our ability to uncover the fundamental TCR usage rules and to efficiently characterize disease-associated TCRs (dTCR). Here, through the collection of million-scale single-cell GEX-TCR reference atlas comprising 20 diverse disease conditions, we revealed the intrinsic features of TCR-MHC (Major Histocompatibility Complex) restriction in CD4/CD8 lineages. We observed the higher coherence for TCRα/β chains in memory T cells, and detected widely-existing public TCRα/β pairs across individuals. Building upon the reference atlas, we introduced TCR- DeepInsight, a deep-learning framework featuring a disease specificity scoring system that enables the characterization of dTCR clusters with similar GEX-TCR. Our study provides a valuable tool for researchers to analyze single-cell GEX-TCR data and identify dTCRs comprehensively and robustly.
Identification of virus epitopes and reactive T-cell receptors from memory T cells without peptide synthesis

Abstract:Identifying epitopes and their corresponding T-cell receptor (TCR) sequences is crucial in the face of rapidly mutating viruses. Peptide synthesis is often required to confirm the exact epitope sequences, which is time-consuming and expensive. In this study, we introduce a scalable workflow to identify the exact sequences of virus epitopes and reactive TCRs targeting the epitopes from memory T cells. Following the narrowing down of epitopes to specific regions via the tandem minigene (TMG) system, our workflow incorporates the utilization of peptide-major histocompatibility complex-displaying yeasts (pMHC-displaying yeasts) to rapidly screen immunogenic epitopes' precise sequences, obviating the necessity for the chemical synthesis of peptides. Focusing on SARS-CoV-2, we identify the precise sequences of reactive TCRs, targeting conserved epitopes across the Coronaviridae family, from the blood of COVID-19-recovered individuals over 8 months. Notably, we reveal that at least 75% (6/8) of the tested donors harbor T cells targeting a shared epitope, KTFPPTEPK, derived from the N protein. Furthermore, several identified TCRs exhibit cross-reactivity to mutant epitopes, suggesting a potential mechanism for sustained T-cell responses against emerging SARS-CoV-2 variants.

Abstract:Background: The T-cell receptor (TCR) is a transmembrane receptor on T cells, which is responsible for recognizing any foreign antigen derived peptide, presented on infected or abnormal cells by the MHC-I complex. Predicting TCR specificity computationally is a long-standing problem. Many methods leverage large libraries of TCR sequences and cognate epitopes as input for machine learning and predict specificity from sequence alone. Most methods generally do not perform very well, especially in the case of unseen peptides, i.e. for cases where peptides were not part of the input library. Methods: Here we describe three independent but interacting in-silico modules for TCR discovery. 1) The first module predicts specificity from deep phenotypic T cell profiles. We produce these profiles using a high-throughput pipeline, which combines multiplexed CyTOF with subsequent VDJ CITE-Seq. The generated multiomics data is aggregated into a database called TCAPS, which is the basis for machine learning models. These models can predict T cell specificity from the deep phenotype alone, i.e. without TCR sequence information. The resolution however is limited to the target class and hence the actual epitope has to be determined through subsequent deorphanization. This deorphanization step is augmented by the other two modules also described here. 2) The second module enables ultrafast sequence similarity search, which is used to find similar TCRs with known epitope specificity 3) The third module ranks TCR candidates for prioritisation for in-vitro validation. This is achieved by running the Alphafold-based structure prediction program TCRDock. Results: 1) We demonstrate how TCR specificity can be correctly predicted from multiomics deep T-cell profiles and specifically highlight two in-vitro validated predictions, for which the corresponding epitope/antigen were not part of the input panel. 2) Using a recently published TCR clustering benchmark TCRScapes, we demonstrate the superior performance of our ultrafast sequence similarity search. 3) We furthermore showcase TCRdock-directed experiments on TCRs specific for SF3B1mut-induced splice variants. TCRdock correctly ranked TCR candidates, including artificial combinations, whose functionality we prove through in-vitro validation. Conclusions: We describe three modules for TCR discovery and demonstrate their utility by benchmarking and in-vitro validation of multiple predictions, including two examples against unseen epitopes/antigens. Abstract:It has recently become possible to assay T-cell specificity with respect to large sets of antigens as well as T-cell receptor sequence in high-throughput single-cell experiments. We propose multiple sequence-data specific deep learning approaches to impute TCR to epitope specificity to reduce the complexity of new experiments. We found that models that treat antigens as categorical variables outperform those which model the TCR and epitope sequence jointly. Moreover, we show that variability in single-cell immune repertoire screens can be mitigated by modeling cell-specific covariates.

Abstract:Recent advancements in single-cell immune profiling that enable the measurement of the transcriptome and T-cell receptor (TCR) sequences simultaneously have emerged as a promising approach to study immune responses at cellular resolution. Yet, combining these different types of information from multiple datasets into a joint representation is complicated by the unique characteristics of each modality and the technical effects between datasets. Here, we present mvTCR , a multimodal generative model to learn a unified representation across modalities and datasets for joint analysis of single-cell immune profiling data. We show that mvTCR allows the construction of large-scale and multimodal T-cell atlases by distilling modality-specific properties into a shared view, enabling unique and improved data analysis. Specifically, we demonstrated mvTCR’s potential by revealing and separating SARS-CoV-2-specific T-cell clusters from bystanders that would have been missed in individual unimodal data analysis. Abstract:Background: Adoptive cell therapy is the most promising approach for battling cancer, with T cell receptor-engineered T (TCR-T) cell therapy emerging as the most viable option for treating solid tumors. Current techniques for preparing TCR-T cell therapy provide a limited number of candidates TCRs, missing the comprehensive view of the repertoire, which may hinder the identification of the most effective TCRs. Methods: Dendritic cells were primed with immunogenic peptides of the antigen of interest to expand antigen-specific CD8 T lymphocytes from peripheral blood. Following that, the entire repertoire of naturally occurring antigen-specific TCRs was analyzed using single-cell RNA sequencing, alongside the assessment of the dominancy, transcriptome, and binding specificity of the obtained clonotypes, utilizing the TCRscape tool and ERGO-II neural network to identify the most effective candidate for TCR-T cell therapy development. Finally, TCR-T cells with the candidate TCR were obtained, followed by assessing their functionality and selectivity. Results: The developed protocol achieved a remarkable increase in the percentage of antigen-specific T cells by more than 200-fold, with more than 100 antigen-specific TCR clonotypes identified. The resulting TCR-T cells demonstrated high cytotoxicity and selectivity for the targeted antigen, indicating their potential to preferentially target tumor cells. Conclusions: This study offers a comprehensive approach for the discovery and analysis of not only few, but the entire repertoire of naturally occurring antigen-specific TCRs for TCR-T cell therapy development. Additionally, the proposed approach can be tailored to accommodate different types of antigens and MHC variants, making it a highly versatile tool for both research and clinical applications.

Abstract:Abstract Experimental advances in flow cytometry, single-cell analysis, and high-throughput sequencing are leading to ever-increasing volumes of data on epitope-specific alpha/beta T-cell responses. Paired sequence data, in which the link between the alpha and beta chain sequences is retained, permit a more complete analysis than can be achieved with unpaired data: they allow reconstruction of molecular models for complete receptors, for example, and they enable a more precise assessment of TCR sharing across individuals. We are developing new algorithms for analyzing paired, epitope-specific TCR sequence data with the goal of investigating the mapping between TCR sequence and peptide-MHC recognition, using large, epitope-specific sequence datasets for model viral infections in mice. Our tools facilitate a variety of common repertoire analyses including landscape visualization (by multidimensional scaling or hierarchical clustering), CDR3 pattern detection, convergent evolution analysis, and detection of gene segment enrichment and alpha/beta pairing preferences. A null model for the rearrangement process allows us to assign significance scores to sequence motifs and patterns of TCR sharing across individuals. 3D structural data on TCR:pMHC complexes inform our clustering algorithms, and we use molecular modeling to aid in interpreting recurring TCR motifs. We are also pursuing machine learning approaches for selecting features predictive of binding. We believe these analysis and visualization tools represent an important first step toward developing predictive computational models of epitope recognition. We also expect that they may be useful to other researchers faced with large TCR repertoire datasets.

Abstract:T-cell receptor (TCR) recognition of antigens is fundamental to the adaptive immune response. With the expansion of experimental techniques, a substantial database of matched TCR–antigen pairs has emerged, presenting opportunities for computational prediction models. However, accurately forecasting the binding affinities of unseen antigen–TCR pairs remains a major challenge. Here, we present convolutional-self-attention TCR (CATCR), a novel framework tailored to enhance the prediction of epitope and TCR interactions. Our approach utilizes convolutional neural networks to extract peptide features from residue contact matrices, as generated by OpenFold, and a transformer to encode segment-based coded sequences. We introduce CATCR-D, a discriminator that can assess binding by analyzing the structural and sequence features of epitopes and CDR3-β regions. Additionally, the framework comprises CATCR-G, a generative module designed for CDR3-β sequences, which applies the pretrained encoder to deduce epitope characteristics and a transformer decoder for predicting matching CDR3-β sequences. CATCR-D achieved an AUROC of 0.89 on previously unseen epitope–TCR pairs and outperformed four benchmark models by a margin of 17.4%. CATCR-G has demonstrated high precision, recall and F1 scores, surpassing 95% in bidirectional encoder representations from transformers score assessments. Our results indicate that CATCR is an effective tool for predicting unseen epitope–TCR interactions. Incorporating structural insights enhances our understanding of the general rules governing TCR–epitope recognition significantly. The ability to predict TCRs for novel epitopes using structural and sequence information is promising, and broadening the repository of experimental TCR–epitope data could further improve the precision of epitope–TCR binding predictions.

Abstract:T Cell Receptor (TCR) recognition of a peptide‐major histocompatibility complex (pMHC) is crucial for adaptive immune response. The identification of therapeutically relevant TCR‐pMHC protein pairs is a bottleneck in the implementation of TCR‐based immunotherapies. The ability to computationally design TCRs to target a specific pMHC requires automated integration of next‐generation sequencing, protein‐protein structure prediction, molecular dynamics, and TCR ranking. We present a pipeline to evaluate patient‐specific, sequence‐based TCRs to a target pMHC. Using the three most frequently expressed TCRs from 16 colorectal cancer patients, we predict the protein‐protein structure of the TCRs to the target CEA peptide‐MHC using Modeller and ColabFold. TCR‐pMHC structures are compared using automated equilibration and successive analysis. ColabFold generated configurations require a ∼2.5X reduction in equilibration time of TCR‐pMHC structures compared to Modeller. The structural differences between Modeller and ColabFold are demonstrated by root mean square deviation (∼0.20 nm) between clusters of equilibrated configurations, which impact the number of hydrogen bonds and Lennard‐Jones contacts between the TCR and pMHC. We identify TCR ranking criteria that may prioritize TCRs for evaluation of in vitro immunogenicity and validate this ranking by comparing to state‐of‐the‐art machine learning based methods trained to predict the probability of TCR‐pMHC binding. s-core network decomposition: a generalization of k-core analysis to weighted networks.

Abstract:A broad range of systems spanning biology, technology, and social phenomena may be represented and analyzed as complex networks. Recent studies of such networks using k-core decomposition have uncovered groups of nodes that play important roles. Here, we present s-core analysis, a generalization of k-core (or k-shell) analysis to complex networks where the links have different strengths or weights. We demonstrate the s-core decomposition approach on two random networks (ER and configuration model with scale-free degree distribution) where the link weights are (i) random, (ii) correlated, and (iii) anticorrelated with the node degrees. Finally, we apply the s-core decomposition approach to the protein-interaction network of the yeast Saccharomyces cerevisiae in the context of two gene-expression experiments: oxidative stress in response to cumene hydroperoxide (CHP), and fermentation stress response (FSR). We find that the innermost s-cores are (i) different from innermost k-cores, (ii) different for the two stress conditions CHP and FSR, and (iii) enriched with proteins whose biological functions give insight into how yeast manages these specific stresses.
TCR meta-clonotypes for biomarker discovery with tcrdist3 enabled identification of public, HLA-restricted clusters of SARS-CoV-2 TCRs

Abstract:T-cell receptors (TCRs) encode clinically valuable information that reflects prior antigen exposure and potential future response. However, despite advances in deep repertoire sequencing, enormous TCR diversity complicates the use of TCR clonotypes as clinical biomarkers. We propose a new framework that leverages experimentally inferred antigen-associated TCRs to form meta-clonotypes - groups of biochemically similar TCRs - that can be used to robustly quantify functionally similar TCRs in bulk repertoires across individuals. We apply the framework to TCR data from COVID-19 patients, generating 1831 public TCR meta-clonotypes from the SARS-CoV-2 antigen-associated TCRs that have strong evidence of restriction to patients with a specific human leukocyte antigen (HLA) genotype. Applied to independent cohorts, meta-clonotypes targeting these specific epitopes were more frequently detected in bulk repertoires compared to exact amino acid matches, and 59.7% (1093/1831) were more abundant among COVID-19 patients that expressed the putative restricting HLA allele (false discovery rate [FDR]<0.01), demonstrating the potential utility of meta-clonotypes as antigen-specific features for biomarker development. To enable further applications, we developed an open-source software package, tcrdist3, that implements this framework and facilitates flexible workflows for distance-based TCR repertoire analysis.
Deep learning predictions of TCR-epitope interactions reveal epitope-specific chains in dual alpha T cells

Abstract:T cells have the ability to eliminate infected and cancer cells and play an essential role in cancer immunotherapy. T cell activation is elicited by the binding of the T cell receptor (TCR) to epitopes displayed on MHC molecules, and the TCR specificity is determined by the sequence of its α and β chains. Here, we collect and curate a dataset of 17,715 αβTCRs interacting with dozens of class I and class II epitopes. We use this curated data to develop MixTCRpred, an epitope-specific TCR-epitope interaction predictor. MixTCRpred accurately predicts TCRs recognizing several viral and cancer epitopes. MixTCRpred further provides a useful quality control tool for multiplexed single-cell TCR sequencing assays of epitope-specific T cells and pinpoints a substantial fraction of putative contaminants in public databases. Analysis of epitope-specific dual α T cells demonstrates that MixTCRpred can identify α chains mediating epitope recognition. Applying MixTCRpred to TCR repertoires from COVID-19 patients reveals enrichment of clonotypes predicted to bind an immunodominant SARS-CoV-2 epitope. Overall, MixTCRpred provides a robust tool to predict TCRs interacting with specific epitopes and interpret TCR-sequencing data from both bulk and epitope-specific T cells.

Abstract:Understanding the mechanisms of T-cell antigen recognition that underpin adaptive immune responses is critical for the development of vaccines, immunotherapies, and treatments against autoimmune diseases. Despite extensive research efforts, the accurate identification of T cell receptor (TCR)-antigen binding pairs remains a significant challenge due to the vast diversity and cross-reactivity of TCRs. Here, we propose a deep-learning framework termed Epitope-anchored Contrastive Transfer Learning (EPACT) tailored to paired human CD8 TCRs from single-cell sequencing data. Harnessing the pre-trained representations and the contrastive co-embedding space, EPACT demonstrates state-of-the-art model generalizability in predicting TCR binding specificity for unseen epitopes and distinct TCR repertoires, offering potential values for practical outcomes in real-world scenarios. The contrastive learning paradigm achieves highly precise predictions for immunodominant epitopes and facilitates interpretable analysis of epitope-specific T cells. The TCR binding strength predicted by EPACT aligns well with the surge in spike-specific immune responses targeting SARS-CoV-2 epitopes after vaccination. We further fine-tune EPACT on TCR-epitope structural data to decipher the residue-level interactions involved in T-cell antigen recognition. EPACT not only exhibits superior capabilities in quantifying inter-chain distance matrices and identifying contact residue pairs but also corroborates the presence of molecular mimicry across multiple tumor-associated antigens. Together, EPACT can serve as a useful AI approach with significant potential in practical applications and contribute toward the development of TCR-based diagnostics and immunotherapies.

Abstract:Background: T cell receptor-engineered T cell (TCR-T) therapy has been studied as a high potential approach for cancer treatment. Beyond cell-surface tumor antigens, TCR-Ts can recognize HLA-presented intracellular epitopes which allows them to address a wide range of cancer-specific targets. Existing TCR-T therapies focus on a limited number of epitopes, many of which are restricted to HLA allele HLA-A*02:01. Identification of novel anti-tumor TCRs covering a broad range of HLA alleles is necessary to address unmet clinical needs. Natural T cells undergo thymic selection and present a favorable safety profile for mining such anti-tumor TCRs for therapeutic development. However, discovery of natural anti-tumor TCRs has been challenging due to i) the absence of high-throughput methods for identifying tumor-reactive TCRs in limited quantity human samples and ii) lack of sensitivity in detecting low frequency, naturally occurring tumor-reactive T cells. Methods: We developed TargetScape® as a part of our Deep Immunomics platform for efficient discovery of natural tumor-specific TCRs in healthy donors and cancer patients. Cells from blood and tissue samples were stained with metal-barcoded peptide-MHC tetramers, containing 500+ tumor-specific antigens, alongside metal-conjugated antibodies, allowing rapid identification and high dimensional phenotypic analysis of CD8+ T cells at the millions of cells scale. Single-cell sequencing revealed paired TCR sequences. Selected TCRs were introduced into luminescent Jurkat reporter cells for validation screening with peptide-pulsed targets and the relevant HLA restriction. TCRs of interest were further integrated into primary T cells and evaluated for their effector function. Results: We utilize our sensitive, high-throughput TargetScape® platform to detect and characterize putative cancer-specific TCRs from blood and tissue samples in frequencies as low as ~0.003% of total CD8+ cells. We have functionally validated over 100 TargetScape® derived TCRs with luminescent Jurkat reporters. Validated TCRs cover high prevalence HLA alleles and target a broad range of cancer antigen classes, including tumor associated antigens (TAA), Human endogenous retroviruses (HERVs), shared splice variants, and frameshift mutations. Several natural TCRs demonstrate recognition of low concentrations of peptide, indicating high functional avidity. Further evaluations of specificity and activity of TCRs of interest transduced into primary T cells are currently in progress. Conclusions: Our Deep Immunomics platform allows us to identify and confirm activity of novel, naturally-derived TCR candidates against therapeutically relevant cancer antigens presented on six common HLA alleles. These findings validate our discovery workflow leading to a portfolio of potential clinically relevant candidates that are currently under preclinical development. Abstract:T cell receptor (TCR) repertoire diversity enables the orchestration of antigen-specific immune responses against the vast space of possible pathogens. Identifying TCR/antigen binding pairs from the large TCR repertoire and antigen space is crucial for biomedical research. Here, we introduce , an open-access tool for the design and interpretation of high-throughput experimental assays to determine TCR specificity. implements a combinatorial peptide pooling scheme for efficient experimental testing of T cell responses against large overlapping peptide libraries, useful for “deorphaning” TCRs of unknown specificity. The scheme detects experimental errors and, coupled with a hierarchical Bayesian model for unbiased results interpretation, identifies the response-eliciting peptide for a TCR of interest out of hundreds of peptides tested using a simple experimental set-up. We experimentally validated our approach on a library of 253 overlapping peptides covering the SARS-CoV-2 spike protein. We provide experimental guides for efficient design of larger screens covering thousands of peptides which will be crucial for the identification of antigen-specific T cells and their targets from limited clinical material.

Abstract:T cell receptors (TCRs) serve pivotal roles in the adaptive immune system by enabling recognition and response to pathogens and irregular cells. Various methods exist for TCR construction from single-cell RNA sequencing (scRNA-seq) datasets, each with its unique characteristics regarding accuracy, sensitivity, adaptability, usability, time, and memory consumption. Yet, a comprehensive understanding of their relative strengths and weaknesses for different applications remains elusive. In our research, we implemented a benchmark analysis utilizing experimental single-cell immune profiling datasets encompassing paired scRNA-seq as input and scTCR-seq datasets as ground truth reference from human and mouse. Additionally, we introduced a novel simulator, YASIM-scTCR (Yet Another Simulator for single-cell TCR), capable of generating scTCR-seq reads containing a diverse array of TCR-derived sequences under different sequencing depths and read lengths. Our results consistently showed that TRUST4 outperformed others across multiple datasets, while MiXCR and DeRR also demonstrated considerable accuracy. We also discovered that the sequencing depth inherently imposes a critical constraint on successful TCR construction from scRNA-seq data. In summary, we present a benchmark study to aid researchers in choosing the most appropriate methods for reconstructing TCR from scRNA-seq data.

Abstract:Although critical to T cell function, antigen specificity is often omitted in high-throughput multiomics-based T cell profiling due to technical challenges. We describe a high-dimensional, tetramer-associated T cell antigen receptor (TCR) sequencing (TetTCR-SeqHD) method to simultaneously profile cognate antigen specificities, TCR sequences, targeted gene expression and surface-protein expression from tens of thousands of single cells. Using human polyclonal CD8+ T cells with known antigen specificity and TCR sequences, we demonstrate over 98% precision for detecting the correct antigen specificity. We also evaluate gene expression and phenotypic differences among antigen-specific CD8+ T cells and characterize phenotype signatures of influenza- and Epstein–Barr virus-specific CD8+ T cells that are unique to their pathogen targets. Moreover, with the high-throughput capacity of profiling hundreds of antigens simultaneously, we apply TetTCR-SeqHD to identify antigens that preferentially enrich cognate CD8+ T cells in patients with type 1 diabetes compared to healthy controls and discover a TCR that cross-reacts with diabetes-related and microbiome antigens. TetTCR-SeqHD is a powerful approach for profiling T cell responses in humans and mice.
