Abstract:Abstract Background: Antibiotic resistance genes (ARG) have been considered as a global emerging threat to public health systems. Places including farms and hospitals where antibiotics are used, and wastewater treatment plants and landfills where antibiotics are discharged, have been the hot spots for studies. However, locations where ARGs are directly used, such as biology laboratories have been largely neglected. Methods: In this study, 11 Swiss biology laboratories working on different fields and located in the city center, suburb and rural area were studied to reveal the abundance and diversity of airborne ARGs in them and their surrounding areas with Colony-forming units (CFU) cultivation and quantitative Polymerase Chain Reaction (qPCR). Results: Most biology laboratories did not discharge significant amounts or varieties of ARGs and cultivate bacteria via air. No correlation was found between the number of CFUs and the abundance of 16S rRNA, but two clusters of correlated airborne ARGs, the animal husbandry related cluster, and city and hospital related cluster were identified in this study. Conclusions: Although most biology laboratories may not be the emission sources of variety of airborne ARGs, the ARGs in the animal husbandry related cluster which were abundant in the animal laboratories and aadA1 which was abundant in the laboratories working on other eukaryocyte need to be furtherly studied to make sure if they are potential health risks for the researchers.
Prevalence of Antibiotic Resistance Genes in Bacteriophage DNA Fraction from Funan River Water in Sichuan, China

Abstract:To better understand the role that bacteriophages play in antibiotic resistance genes (ARGs) dissemination in the aquatic environment, 36 water samples were collected from the Funan River in Sichuan, China. The occurrence of 15 clinically relevant ARGs and one class 1 integron gene int1 in phage-particle DNA were evaluated by PCR. The abundance of ARGs (bla(CTX-M), sul1, and aac-(6')-1b-cr) was determined by quantitative PCR (qPCR). High prevalence of the int1 gene (66.7%) was found in the phage-particle DNA of tested samples, followed by sul1 (41.7%), sul2 (33.3%), bla(CTX-M) (33.3%), aac-(6')-lb-cr (25%), aph(3')-IIIa (16.7%), and ermF (8.3%). The qPCR data showed higher gene copy (GC) numbers in samples collected near a hospital (site 7) and awastewater treatment plant (WWTP) (site 10) (P <.05). Particularly the absolute abundance of aac-(6')-lb-cr gene was significantly higher than the blaCTX-M and sul1 genes with the gene copy (GC) numbers of 5.73 log(10) copy/mL for site 7 and 4.99 log(10) copy/mL for site 10. To our best knowledge, this is the first study to report the presence of sul2, aac-(6')-lb-cr, ermF and aph(3')-IIIa genes in bacteriophage DNA derived from aquatic environments. Our findings highlight the potential of ARGs to be transmitted via bacteriophages in the aquatic environment. (C) 2018 Elsevier B.V. All rights reserved.

Abstract:Despite its emerging significant public health concern, the presence of antibiotic resistance genes (ARGs) in urban air has not received significant attention. Here, we profiled relative abundances (as a fraction, normalized by 16S rRNA gene) of 30 ARG subtypes resistant to seven common classes of antibiotics, which are quinolones, β-lactams, macrolides, tetracyclines, sulfonamides, aminoglycosides, and vancomycins, in ambient total particulate matter (PM) using a novel protocol across 19 world cities. In addition, their longitudinal changes in PM2.5 samples in Xi'an, China as an example were also studied. Geographically, the ARGs were detected to vary by nearly 100-fold in their abundances, for example, from 0.07 (Bandung, Indonesia) to 5.6 (San Francisco, USA). The β-lactam resistance gene blaTEM was found to be most abundant, seconded by quinolone resistance gene qepA; and their corresponding relative abundances have increased by 178% and 26%, respectively, from 2004 to 2014 in Xi'an. Independent of cities, gene network analysis indicates that airborne ARGs were differentially contributed by bacterial taxa. Results here reveal that urban air is being polluted by ARGs, and different cities are challenged with varying health risks associated with airborne ARG exposure. This work highlights the threat of urban airborne transmission of ARGs and the need of redefining our current air quality standards in terms with public health.
High-throughput Profiling of Seasonal Variations of Antibiotic Resistance Gene Transport in a Peri-Urban River

Abstract:The rapid expansion of human activity in a region can exacerbate human health risks induced by antibiotic resistance genes (ARGs). Peri-urban ecosystems serve at the symbiotic interface between urban and rural ecosystems, and investigations into the dissemination of ARGs in peri-urban areas provide a basic framework for tracking the spread of ARGs and potential mitigations. In this study, through the use of high-throughput quantitative PCR and 16S rRNA gene high-throughput sequencing, seasonal and geographical distributions of ARGs and their host bacterial communities were characterized in a peri-urban river. The abundance of ARGs in downstream was 5.2-33.9 times higher than upstream, which indicated distinct antibiotic resistance pollution in the areas where human lives. With the comparison classified based on land use nearby, the abundance of ARGs in samples near farmland and villages was higher than in the background (3.47-5.58 times), pointing to the high load in the river caused by farming and other human activities in the peri-urban areas. With the co-occurrence pattern revealed by network analysis, blaVEB and tetM were proposed to be indicators of ARGs which get together in the same module. Furthermore, seasonal variations in ARGs and the transport of bacterial communities were observed. The effects of seasonal temperature on the dissemination of ARGs along the watershed was also evaluated. The highest absolute abundance of ARGs occurred in summer (2.81 x 10(9) copies/L on average), the trends of ARG abundances in four seasons were similar with local air temperature. The Linear discriminant analysis effect size (LEfSe) suggested that nine bacterial genera were implicated as biomarkers for the corresponding season. Mobile genetic elements (MGEs) showed significant positive correlation with ARGs (P < 0.01) and MGEs were also identified as the key-contributing factor driving ARG alteration. This study provides an overview of seasonal and geographical variations in ARGs distribution in a peri-urban river and draws attention to controlling pollutants in peri-urban ecosystems.

Abstract:Antimicrobial resistance is an increasingly serious threat to public health worldwide. The presence of antibiotic resistance genes (ARGs) in human airways and relevant environments has not received significant attention. In this study, abundances of ARGs and microbes from airborne particulate matter, dust, and human airways in a hospital were profiled using high-throughput qPCR and 16S rRNA gene sequencing. More diverse ARGs and microbes in indoor dust and higher levels of ARGs in particulate matter PM10 and PM2.5 were observed. Macrolides and aminoglycoside resistance genes were the most abundant ARGs in the airway and environmental samples, respectively. Moreover, the co-occurrences of priority pathogens, ARGs, and mobile genetic elements (MGEs) were shown by the Network analysis. Campylobacter spp and Staphylococcus spp. positively correlated with fluoroquinolone (vatC-02, mexD) and β-lactams (blaZ, mecA) resistance genes, respectively. In this regard, based on SourceTracker analysis, inhalable particles contributed to 4.0% to 5.5% of ARGs in human airway samples, suggesting an important exchange between airborne inhalable particles and human commensals. This study may advance knowledge about ARGs in airborne particulate matter and dust associated environments, reveal their potential link between environments and humans, and provide a new sight and fundamental data for ARG risk assessment.

Abstract:The spread of antibiotic resistance genes (ARGs) through various pathways, including air, presents a significant risk to human health. This study's air microbiology analysis revealed a high relative abundance and a wide variety of ARGs, as well as a diverse range of antibiotic‐resistant bacteria in airborne particles collected from urban hot spots. These hot spots include hospitals and wastewater treatment plants. The findings underscore the critical need for ongoing surveillance and intervention strategies to mitigate this public health threat. Human activities are a significant contributor to the spread of antibiotic resistance genes (ARGs), which pose a serious threat to human health. These ARGs can be transmitted through various pathways, including air, within the context of One Health. This study used metagenomics to monitor the resistomes in urban air from two critical locations: a wastewater treatment plant and a hospital, both indoor and outdoor. The presence of cell‐like structures was confirmed through fluorescence microscopy. The metagenomic analysis revealed a wide variety of ARGs and a high diversity of antibiotic‐resistant bacteria in the airborne particles collected. The wastewater treatment plant showed higher relative abundances with 32 ARG hits per Gb and m3, followed by the main entrance of the hospital (indoor) with ≈5 ARG hits per Gb and m3. The hospital entrance exhibited the highest ARG richness, with a total of 152 different ARGs classified into nine categories of antibiotic resistance. Common commensal and pathogenic bacteria carrying ARGs, such as Moraxella, Staphylococcus and Micrococcus, were detected in the indoor airborne particles of the hospital. Interestingly, no ARGs were shared among all the samples analysed, indicating a highly variable dynamic of airborne resistomes. Furthermore, the study found no ARGs in the airborne viral fractions analysed, suggesting that airborne viruses play a negligible role in the dissemination of ARGs.

Metagenomic and Machine Learning Meta-Analyses Characterize Airborne Resistome Features and Their Hosts in China Megacities

Abstract:Urban ambient air contains a cocktail of antibiotic resistance genes (ARGs) emitted from various anthropogenic sites. However, what is largely unknown is whether the airborne ARGs exhibit site-specificity or their pathogenic hosts persistently exist in the air. Here, by retrieving 1.2 Tb metagenomic sequences (n = 136), we examined the airborne ARGs from hospitals, municipal wastewater treatment plants (WWTPs) and landfills, public transit centers, and urban sites located in seven of China's megacities. As validated by the multiple machine learning-based classification and optimization, ARGs' site-specificity was found to be the most apparent in hospital air, with featured resistances to clinical-used rifamycin and (glyco)peptides, whereas the more environmentally prevalent ARGs (e.g., resistance to sulfonamide and tetracycline) were identified being more specific to the nonclinical ambient air settings. Nearly all metagenome-assembled genomes (MAGs) that possessed the site-featured resistances were identified as pathogenic taxa, which occupied the upper-representative niches in all the neutrally distributed airborne microbial community (P < 0.01, m = 0.22-0.50, R2 = 0.41-0.86). These niche-favored putative resistant pathogens highlighted the enduring antibiotic resistance hazards in the studied urban air. These findings are critical, albeit the least appreciated until our study, to gauge the airborne dimension of resistomes' features and fates in urban atmospheric environments.
Time-resolved Spread of Antibiotic Resistance Genes in Highly Polluted Air

Abstract:Antibiotic resistance genes (ARGs) have emerged as a global health concern. A large volume of work has already been devoted to ARGs in aquatic ecosystems. However, ARG dispersal patterns in air remain to be largely unknown despite of its greater role in transmission. This work aims to investigate time-resolved airborne spread of ARGs and their corresponding subtype bacterial carriers in highly polluted air. Time-resolved air samples (20m(3) each with three samples) were collected using a high volume sampler (1m(3)/min) every 4 h continuously (both day and night) during low (14-93 mu g/m(3)) and high PM2.5 (36-205 mu g/m(3)) pollution times (over 6 days with a total of 69 air samples) in Beijing. All air samples were subjected to 16S rRNA sequence analysis for 39 ARG subtypes. Pure culturable bacterial isolates from Beijing and Shijiazhuang were Sanger sequenced for species identification and also subjected to high throughput ARG subtype detection. ARG and its subtype relative abundances in the air were observed to differ greatly (up to 3 folds for abundance) both day and night, and the blaTEM gene was found to lead the ARG abundance. For an early morning time, the multi-drug resistant NDM-1 gene was detected up to 30% of total ARG abundance in highly polluted air. Identified as a major NDM-1 and vanB gene carrier, Bacillus halotolerans were also shown to disseminate more ARG subtypes. On another front, tnpA and intI1 were shown to vary greatly in abundance, while the sul3 gene was found widespread among the culturable Bacillus isolates in the air. Principal component analysis (PCA) showed different gene co-occurrence networks for different PM2.5 pollution episodes, e.g., tnpA and intI1 for gene transfer and integration, respectively, were found more abundant for the high PM2.5 pollution episode. This study highlights a serious yet previously unidentified public health threat from time-resolved airborne spread of ARGs. Further work is urgently warranted to track the sources of ARGs for their optimized control during high PM2.5 pollution episodes.
Urbanization influences the indoor transfer of airborne antibiotic resistance genes, which has a seasonally dependent pattern

Abstract:Over the last few years, the cumulative use of antibiotics in healthcare institutions, as well as the rearing of livestock and poultry, has resulted in the accumulation of antibiotic resistance genes (ARGs). This presents a substantial danger to human health worldwide. The characteristics of airborne ARGs, especially those transferred from outdoors to indoors, remains largely unexplored in neighborhoods, even though a majority of human population spends most of their time there. We investigated airborne ARGs and mobile genetic element (MGE, IntI1 ), plant communities, and airborne microbiota transferred indoors, as well as respiratory disease (RD) prevalence using a combination of metabarcode sequencing, real-time quantitative PCR and questionnaires in 72 neighborhoods in Shanghai. We hypothesized that (i) urbanization regulates ARGs abundance, (ii) the urbanization effect on ARGs varies seasonally, and (iii) land use types are associated with ARGs abundance. Supporting these hypotheses, during the warm season, the abundance of ARGs in peri -urban areas was higher than in urban areas. The abundance of ARGs was also affected by the surrounding land use and plant communities: an increase in the proportion of gray infrastructure (e.g., residential area) around neighborhoods can lead to an increase in some ARGs ( mecA , qnrA , ermB and mexD ). Additionally, there were variations observed in the relationship between ARGs and bacterial genera in different seasons. Specifically, Stenotrophomonas and Campylobacter were positively correlated with vanA during warm seasons, whereas Pseudomonas , Bacteroides , Treponema and Stenotrophomonas positively correlated with tetX in the cold season. Interstingly, a noteworthy positive correlation was observed between the abundance of vanA and the occurrence of both rhinitis and rhinoconjunctivitis. Taken together, our study underlines the importance of urbanization and season in controlling the indoor transfer of airborne ARGs. Furthermore, we also highlight the augmentation of green–blue infrastructure in urban environments has the potential to mitigate an excess of ARGs.

Abstract:Concerns around urban air quality have been increasing worldwide due to large-scale urbanization. A large volume of work has been focused on the chemical pollutants in the air and their impacts on human health. However, the profile of airborne microbial contaminants, especially antibiotic resistance genes (ARGs), is largely understudied. Here, high-throughput quantitative PCR (HT-qPCR) was employed to explore the temporal and spatial distribution of airborne ARGs from 11 sites with various functional zones and different urbanization levels within Xiamen, China. A total of 104 unique ARGs and 23 mobile genetic elements (MGEs) were detected across all samples. Temporal shift was observed in the distribution of ARG profiles, with significantly higher relative abundance of ARGs detected in summer than that in spring. Temperature is the key predictor of the total relative abundance of ARGs and MGEs in summer, while PM 2.5 and PM 10 were the two most important factors affecting the abundance in spring. Our findings suggest that urban aerosols accommodate rich and dynamic ARGs and MGEs, and emphasize the role of temperature, air quality and anthropogenic activities in shaping the profile of ARGs.

Abstract:Airborne transmission of antibiotic resistance genes (ARGs) has emerged as a global health threat, while their hosts' resistance phenotype remains largely unknown. Here, culturable bacterial aerosol samples were collected from polluted air in Beijing using a portable high volume sampler (1000 L/min). Antimicrobial susceptibility testing was conducted to explore the antibiotic sensitivity of culturable bacterial aerosols to seven widely used antibiotics. As a comparison, ARG distribution and expression in two human respiratory pathogenic bacterial strains (Pseudomonas aeruginosa and Methicillin-resistant Staphylococcus aureus) and a non-pathogenic bacterial strain (Pseudomonas fluorescens) were also studied. Relative abundances of 39 ARG subtypes in three bacterial strains including Haemophilus influenzae were investigated by high throughput real-time qPCR platform. Surprisingly, 24.66% of the culturable bacterial aerosols in polluted air were resistant to vancomycin-the most powerful antibiotics to date, while 53.05% of airborne culturable bacteria were susceptible to ampicillin (beta-lactams). Different bacteria demonstrated very different ARG distribution patterns of more or less skewed toward certain one ARG type. On the other hand, the vancomycin resistance gene vanB was detected both in H. influenza and P. fluorescens, however these bacteria did not exhibit anti-vancomycin phenotype. Furthermore, the resistance to ciprofloxacin (quinolones) was not observed in P. aeruginosa and P. fluorescens although these bacteria harbor abundant quinolone resistance gene qepA. Experimental data from this work show that air represents an important active reservoir of diverse ARGs, and some bacterial aerosols are harboring vancomycin resistance gene though not expressed. Results from human respiratory pathogens have further demonstrated similar findings. This work underscores the serious concern of airborne dissemination of ARBs including those resistant to vancomycin in polluted ambient environments, while revealing abundances and patterns of various ARGs in both pathogenic and non-pathogenic bacteria.

Antibiotic resistance associated with air quality and transferred by airborne particulate matter

Abstract:Background: Environmental spread of antibiotic resistance has become a public health problem, but the relationship between air quality and antibiotic resistance has not been fully investigated, the effect and mechanism of air pollutants on horizontal genes transfer of antibiotic resistance are rarely mentioned. Results: In the present study, significant correlation ( P < 0.05) between resistance rates of 10 clinical antibiotic-resistant pathogens and number of days when air quality index was below 100 were observed in an extensive survey from 2014 to 2017 in China. In addition, characterization of antibiotic resistance genes (ARGs), mobile genetic elements (MGEs), and bacterial communities in airborne particulate matter (PM), dust, and human airway sputum samples were profiled in a hospital. PM 2.5 and PM 10 were shown to contain ARGs and MGEs high relative abundance and diversity index. Importantly, transferable multi-resistant plasmids were identified from air, e.g., pTAir-3 with 26 MGEs and 10 ARGs, using conjugative mating assays and nanopore sequencing . Furthermore, PM 2.5 and PM 10 significantly enhanced the conjugative transfer frequencies between bacteria, via inducing increased levels of reactive oxygen species and cell membrane permeability; upregulated gene expression levels were confirmed by genome-wide RNA sequencing. Conclusions: These findings provide a new perspective on antibiotic resistance research and have profound implications for antibiotic resistance control in clinics and environments.
Abundance and diversity of ARGs in aerosol environments of waste recycling sites

Abstract:This study investigated the distribution and transmission of bacteria and antibiotic resistance genes (ARGs) in aerosol environments during the process of waste recycling in the stock landfill, including the excavation site, drying field, screening workshop and office area, to identify potential hazards to people and the surrounding environment. Results revealed that aerosols released during waste recycling had a significant impact on composition of environmental microorganisms and may affect nearby areas by diffusion. Eleven potential human pathogenic bacteria (HPB) from different sampling sites were observed and the predominant HPB genera in each sample were Acinetobacter , Pantoea and Klebsiella , especially the extremely high abundance of Acinetobacter (50.43%) in the screening workshop may be a threat to the staff. Four resistance genes and three mobile genetic elements (MGEs) in aerosols were detected by droplet digital PCR, and the most kinds and high concentrations of resistance gene subtypes were detected in screening workshop and office area. A significant positive correlation was observed between intI1 and up to 3 resistance gene subtypes (P < 0.05), while the correlation between ARGs and bacterial communities was weak. Abstract:Antimicrobial resistance is recognized as one of the greatest public health concerns. It is becoming an increasingly threat during the COVID-19 pandemic due to increasing usage of antimicrobials, such as antibiotics and disinfectants, in healthcare facilities or public spaces. To explore the characteristics of airborne antibiotic resistome in public transport systems, we assessed distribution and health risks of airborne antibiotic resistome and microbiome in railway stations before and after the pandemic outbreak by culture-independent and culture-dependent metagenomic analysis. Results showed that the diversity of airborne antibiotic resistance genes (ARGs) decreased following the pandemic, while the relative abundance of core ARGs increased. A total of 159 horizontally acquired ARGs, predominantly confering resistance to macrolides and aminoglycosides, were identified in the airborne bacteria and dust samples. Meanwhile, the abundance of horizontally acquired ARGs hosted by pathogens increased during the pandemic. A bloom of clinically important antibiotic (tigecycline and meropenem) resistant bacteria was found following the pandemic outbreak. 251 high-quality metagenome-assembled genomes (MAGs) were recovered from 27 metagenomes, and 86 genera and 125 species were classified. Relative abundance of ARG-carrying MAGs, taxonomically assigned to genus of Bacillus, Pseudomonas, Acinetobacter, and Staphylococcus, was found increased during the pandemic. Bayesian source tracking estimated that human skin and anthropogenic activities were presumptive resistome sources for the public transit air. Moreover, risk assessment based on resistome and microbiome data revealed elevated airborne health risks during the pandemic.

Abstract:As the most abundant organisms on Earth, phages play a key role in the evolution of bacterial antibiotic resistance. Although previous studies have demonstrated the molecular mechanisms of horizontal gene transfer mediated by mobile genetic elements, our understanding of the intertwined relationships between antibiotic resistance genes (ARGs) and phages is limited. In this study, we analysed 2781 metagenomic samples to reveal the composition and species interactions of phage communities in different habitats as well as their capacity to carry ARGs with health risks. The composition of phage communities varies in different habitats and mainly depends on environmental conditions. Terrestrial habitats display more complex and robust interactions between phages than aquatic and human-associated habitats, resulting in the highest biodiversity of phages. Several types of phages in certain taxa (4.95–7.67%, mainly belonging to Caudoviricetes ) have the capacity to carry specific ARGs and display a high potential risk to human health, especially in human-associated habitats. Overall, our results provide insights into the assembly mechanisms of phage communities and their effects on the dissemination of antibiotic resistance.

Abstract:Antimicrobial resistance is considered to be one of the biggest public health problems, and airborne transmission is an important but under-appreciated pathway for the spread of antibiotic resistance genes (ARGs) in the environment. Previous research has shown pharmaceutical factories to be a major source of ARGs and antibiotic resistant bacteria (ARB) in the surrounding receiving water and soil environments. Pharmaceutical factories are hotspots of antibiotic resistance, but the atmospheric transmission and its environmental risk remain more concerns. Here, we conducted a metagenomic investigation into the airborne microbiome and resistome in three pharmaceutical factories in China. Soil (average: 38.45 %) and wastewater (average: 28.53 %) were major contributors of airborne resistome. ARGs ( vanR / vanS , bla OXA, and CfxA ) conferring resistance to critically important clinically used antibiotics were identified in the air samples. The wastewater treatment area had significantly higher relative abundances of ARGs (average: 0.64 copies/16 s rRNA). Approximately 28.2 % of the detected airborne ARGs were found to be associated with plasmids, and this increased to about 50 % in the wastewater treatment area. We have compiled a list of high-risk airborne ARGs found in pharmaceutical factories. Moreover, A total of 1,043 viral operational taxonomic units were identified and linked to 47 family-group taxa. Different CRISPR-Cas immune systems have been identified in bacterial hosts in response to phage infection. Similarly, higher phage abundance (average: 2451.70 PPM) was found in the air of the wastewater treatment area. Our data provide insights into the antibiotic resistance gene profiles and microbiome (bacterial and non-bacterial) in pharmaceutical factories and reveal the potential role of horizontal transfer in the spread of airborne ARGs, with implications for human and animal health.

Abstract:Antibiotic resistance genes (ARGs) in urban rivers are a serious public health concern in regions with poorly planned, rapid development. To gain insights into the predominant factors affecting the fate of ARGs in a highly polluted urban river in eastern China, a total of 285 ARGs, microbial communities, and 20 physicochemical parameters were analyzed for 17 sites. A total of 258 unique ARGs were detected using high-throughput qPCR, and the absolute abundance of total ARGs was positively correlated with total organic carbon and total dissolved nitrogen concentrations (P < 0.01). ARG abundance and diversity were greatly altered by microbial community structure. Variation partitioning analysis showed that the combined effects of multiple factors contributed to the profile and dissemination of ARGs, and variation of microbial communities was the major factor affecting the distribution of ARGs. The disparate distribution of some bacteria, including Bacteroides from mammalian gastrointestinal flora, Burkholderia from zoonotic infectious diseases, and Zoogloea from wastewater treatment, indicates that the urban river was strongly influenced by point-source pollution. Results imply that microbial community shifts caused by changes in water quality may lead to the spread of ARGs, and point-source pollution in urban rivers requires greater attention to control the transfer of ARGs between environmental bacteria and pathogens.

Abstract:Antimicrobial resistance poses a serious threat to human health and is responsible for the death of millions of people annually. Hospital wastewater is an important hotspot for antibiotic-resistance genes (ARGs) and antibiotic-resistant bacteria (ARB). However, little is known about the relationship between phages and ARGs in hospital wastewater systems (HWS). In the present study, the viral diversity of 12 HWSs using data from public metagenomic databases was investigated. Viruses were widely found in both the influent and effluent of each HWS. A total of 45 unique ARGs were carried by 85 viral contigs, which accounted for only 0.14% of the total viral populations, implying that ARGs were not commonly present in phages. Three efflux pump genes were identified as shared between phages and bacterial genomes. However, the predominant types of ARGs in HWS such as aminoglycoside- and beta-lactam-resistance genes were rarely found in phages. Based on CRISPR spacer and tRNA matches, interactions between 171 viral contigs and 60 antibiotic-resistant genomes were predicted, including interactions involving phages and vancomycin-resistant Enterococcus_B faecium or beta-lactam-resistant Klebsiella pneumoniae. More than half (56.1%) of these viral contigs indicated lytic and none of them carried ARGs. As the vOTUs in this study had few ARGs and were primarily lytic, HWS may be a valuable source for phage discovery. Future studies will be able to experimentally validate these sequence-based results to confirm the suitability of HWS phages for pathogen control measures in wastewater.
