Abstract:Fusion proteins are designed to achieve new functionality or improved properties synergistically by incorporating multiple protein domains into one complex. The fusion of two genes to translate a recombinant protein for cancer treatment can enhance the bioactivity of drug and can introduce novel drug candidate with wide range of applications in pharmaceuticals and biotechnology. Interleukin-24 (IL-24) is a novel cancer growth-suppressing and apoptosis inducing cytokine while melittin is a natural honeybee derived cationic polypeptide having anti-tumor activity against breast cancer cells. The current study was aimed to perform in silico design and analyses of a melittin-IL-24 fusion protein against breast cancer. The amino acid sequences of the IL-24 and melittin peptide were used to design the fusion protein via a rigid linker. Using the online softwares we predicted the secondary and tertiary structures along with physicochemical properties of the designed fusion protein. The validation and quality of the fusion protein was confirmed by Rampage and ERRAT2. The top ranked structure from I-TASSER showed 18.1KD molecular weight by ProtParam, quality factor of 94.152 by ERRAT and a valid structure by Ramachandran plot with 88.5% residues in favoured region. The docking and simulation studies were performed using ClusPro and Desmond software. The quality, validity, interaction analysis and stability of the fusion protein depicted a functional molecule. The in silico analysis finding and expression predicted value of 0.86 in E. coli on SOLUPROT tool suggest that the melittin- IL-24 fusion protein can lead to develop a potent therapeutic drug against breast cancer.

Abstract:Targeted delivery of therapeutic anticancer chimeric molecules enhances drug efficacy. Numerous studies have focused on developing novel treatments by employing cytokines, particularly interleukins, to inhibit the growth of cancer cells. In the present study, we fused interleukin 24 with the tumor-targeting peptide P20 through a rigid linker to selectively target cancer cells. The secondary structure, tertiary structure, and physicochemical characteristics of the constructed chimeric IL-24-P20 protein were predicted by using bioinformatics tools. In-silico analysis revealed that the fusion construct has a basic nature with 175 amino acids and a molecular weight of 20 kDa. By using the Rampage and ERRAT2 servers, the validity and quality of the fusion protein were evaluated. The results indicated that 93% of the chimeric proteins contained 90.1% of the residues in the favoured region, resulting in a reliable structure. Finally, docking and simulation studies were conducted via ClusPro and Desmond Schrödinger, respectively. Our results indicate that the constructed fusion protein exhibits excellent quality, interaction capabilities, validity, and stability. These findings suggest that the fusion protein is a promising candidate for targeted cancer therapy.

Computational design of anti-cancer peptides tailored to target specific tumor markers

Abstract:Anti-cancer peptides (ACPs) are short peptides known for their ability to inhibit tumor cell proliferation, migration, and the formation of tumor blood vessels. In this study, we designed ACPs to target receptors often overexpressed in cancer using a systematic in silico approach. Three target receptors (CXCR1, DcR3, and OPG) were selected for their significant roles in cancer pathogenesis and tumor cell proliferation. Our peptide design strategy involved identifying interacting residues (IR) of these receptors, with their natural ligands serving as a reference for designing peptides specific to each receptor. The natural ligands of these receptors, including IL8 for CXCR1, TL1A for DcR3, and RANKL for OPG, were identified from the literature. Using the identified interacting residues (IR), we generated a peptide library through simple permutation and predicted the structure of each peptide. All peptides were analyzed using the web-based prediction server for Anticancer peptides, AntiCP. Docking simulations were then conducted to analyze the binding efficiencies of peptides with their respective target receptors, using VEGA ZZ and Chimera for interaction analysis. Our analysis identified HPKFIKELR as the interacting residues (IR) of CXCR-IL8. For DcR3, we utilized three domains from TL1A (TDSYPEP, TKEDKTF, LGLAFTK) as templates, along with two regions (SIKIPSS and PDQDATYP) from RANKL, to generate a library of peptide analogs. Subsequently, peptides for each receptor were shortlisted based on their predicted anticancer properties as determined by AntiCP and were subjected to docking analysis. After docking, peptides that exhibited the least binding energy were further analyzed for their detailed interaction with their respective receptors. Among these, peptides C9 (HPKFELY) and C7 (HPKFEWL) for CXCR1, peptides D6 (ADSYPQP) and D18 (AFSYPFP) for DcR3, and peptides P19 (PDTYPQDP) and p16 (PDQDATYP) for OPG, demonstrated the highest affinity and stronger interactions compared to the other peptides. Although in silico predictions indicated a favorable binding affinity of the designed peptides with target receptors, further experimental validation is essential to confirm their binding affinity, stability and pharmacokinetic characteristics.

Abstract:The development of innovative strategies for effective cancer treatment remains a critical research focus. In this study, we present a novel approach by designing cancer cell membrane-cloaked fluorescent liposomes loaded with metal-phenolic complex nanoparticles for combinatorial therapy against breast cancer. This multifaceted therapeutic system leverages the unique properties of cancer cell membranes, fluorescent liposomes, and metal-phenolic complexes to create a highly targeted and versatile treatment platform. Cancer cell membranes serve as natural camouflage, allowing these nanoparticles to evade the immune system and specifically target breast cancer cells. The inclusion of fluorescent liposomes not only aids in real-time imaging of treatment progress but also enhances the therapeutic effect by providing photodynamic therapy. Metal-phenolic complexes provide a multifunctional payload, offering both thermally assisted cytotoxicity and the ability to modulate cellular pathways critical in cancer progression. The enhanced internalization found in 4T1 cell lines demonstrates the targeted efficiency of our nanosystem. We also observed a significant increase in intracellular reactive oxygen species (ROS), increased cell death, and a significant decrease in colony formation treated with the synthesized nanoparticles. Alteration in mitochondrial membrane potential indicated the onset of cellular apoptosis, which eventually resulted in cell death. The biomimetic CSpFeTA NPs exhibited remarkable deep tumor tissue penetration and apoptotic cell death assisted by NIR irradiation. The development of such a sophisticated nanosystem represents a significant advancement in cancer therapy, opening new avenues for personalized and effective breast cancer treatment.

Abstract:Glycoprotein IIb/IIIa receptor antagonists are potent antiplatelet agents by inhibiting the final common pathway of platelet aggregation. Tirofiban binds specifically to the glycoprotein IIb/IIIa receptor resulting in immediate and extensive inhibition of platelets. Studies have shown that intravenous administration of tirofiban in combination with aspirin and heparin reduces major adverse cardiac events in patients undergoing percutaneous coronary intervention and in those patients with acute coronary syndromes. Large randomised trials using tirofiban demonstrate early clinical and long-term survival benefit in all patient subgroups including high-risk patients undergoing urgent percutaneous coronary intervention, patients undergoing elective intracoronary stent placement and in the medical management of acute coronary syndromes. The use of high-dose bolus tirofiban may provide additional protection in patients at highest risk, whereas the role of tirofiban in the facilitation of primary angioplasty is less well defined. Similar to the other glycoprotein IIb/IIIa receptor antagonists, tirofiban increases the risk of haemorrhagic complications. However, the risk of serious bleeding, including intracranial haemorrhage, remains low and tirofiban does not appear to increase the risk of thrombocytopenia. Overall, the use of tirofiban in coronary artery disease has been shown to be effective, has an acceptable safety profile and is potentially cost-effective.

In the present study, high immunogenic fragments of synaptonemal complex protein 1 (SYCP1) and acrosin binding protein (ACRBP) antigens were selected according to MHCs binding affinity and CD8<sup class="a-plus-plus">+</sup> cytotoxic T lymphocytes’ (CTL) epitopes by various immunoinformatic servers. (RCQHKIAEMVALMEKHKHQYDKI) residue from p702–724 SYCP1 and the (YIQYPNYCSFKSQQCL) residue from p481–496 ACRBP were selected as the immunodominant fragments. Then, the selected fragments were fused together with a furin-sensitive linker to form the final peptide vaccine construct. The cleavage sites, TAP transport efficiency, CTL epitopes, post-translational modifications, and B cells epitopes were predicted for the final construct. The final construct contained appropriate CTLs epitopes and also, several linear and conformational B cell epitopes. Also, it exhibited 90.37% HLA population coverage in the world. Therefore, these preliminary results require validation by in vitro and in vivo experiments.</p>

Abstract:Triple-negative breast cancer (TNBC) is a highly aggressive subset of breast cancer with limited therapeutic options. However, its immune evasion mechanisms, characterized by the over-expression of the immune checkpoint molecules PD-L1 and CD47, can be targeted in order to facilitate cancer elimination by cells of innate and adaptive immunity. In this paper, we describe the design, preparation, and evaluation of three novel dual-targeting fusion proteins that were based on the structure frame of prototype IAB (innate and adaptive dependent bispecific fusion protein) and the "Orcutt-type IgG-scFv" molecular model. Three molecules with different spatial conformations were designed to improve antigen-antibody affinity by the addition of Ag-Ab binding sites from the variable region sequences of the anti-PD-L1 monoclonal antibody (mAb) atezolizumab and CV1, a high-affinity receptor of CD47. The results showed that the best-performing among the three proteins designed in this study was protein Pro3; its CV1 N-terminus and Fc domain C-terminus were not sterically hindered. Pro3 was better at boosting T cell proliferation and the engulfment of macrophages than the IAB prototype and, at the same time, retained a level of ADCC activity similar to that of IAB. Through improved design, the novel constructed dual-targeting immunomodulatory protein Pro3 was superior at activating the anti-tumor immune response and has thus shown potential for use in clinical applications.

Abstract:Sortilin (SORT1) is a member of the vacuolar protein sorting 10 protein (Vps10p) family that functions as a receptor regulating peptide and protein trafficking between the plasma membrane, lysosomes, and trans-golgi network. As a cell surface receptor, SORT1 is able to mediate efficient endocytosis of extracellular ligands to the lysosomal compartment. Numerous reports have identified enriched SORT1 expression in a variety of tumor types, including triple-negative breast cancer (TNBC), a subtype of breast cancer associated with aggressive clinical behavior and poor disease outcomes. We sought to exploit SORT1-dependent internalization of peptides as a platform for rapid and specific chemotherapy delivery into TNBC cells. Using ProteinStudio (our proprietary computation-enabled design capabilities), we generated high-affinity SORT1 targeting peptides that exhibit efficient receptor dependent internalization and lysosomal localization. Alternative computational approaches such as AlphaFold2 failed to recapitulate the peptide design. Peptide drug conjugates (PDCs) were generated via a linkage strategy that combines our designed peptides to the antimitotic agent monomethyl auristatin E (MMAE). Our PDC molecules exhibit potent tumor regression in a MDA-MB-231 TNBC cell derived xenograft model, thereby highlighting the potential of SORT1-engaging PDCs as an efficacious targeted chemotherapeutic delivery strategy. Abstract:Target-specific transport of therapeutic agents holds promise to increase the efficacy of cancer treatment by decreasing injury to normal tissues and post treatment problems. HER2 is a tumor cell surface marker that is expressed in 25-30 % of breast cancer patients. The significant role of HER2 in cancer development and its biological feature makes it a highly appealing goal for the therapeutic treatment of cancer targeted therapy using HER2 monoclonal antibody. This approach is currently used as a special treatment against breast cancer in some research. In the present study, HER2 monoclonal antibody (mAb), (Herceptin) fused to PE38 by recombinant DNA technology and a new recombinant IT was developed. The scFv(Herceptin)-PE-STXA and scFv(Herceptin)-PE fusions cloned in pET28a and recombinant protein expression was carried out and then the proteins were purified. MCF-7 and SKBR-3 cells were used as HER2-negative and HER2-positive breast cancer cells, respectively. The cytotoxicity of its evaluated using MTT assay. The cell ELISA was used to determine the binding ability of immunotoxins (ITs) to the cell receptor and internalization and apoptosis were also assessed. The results revealed that cell cytotoxicity occurred in SKBR-3 cells in a dose-dependent manner but not in MCF-7 cells. It is possible that this ITs can attach to HER2-positive breast cancer cells and then, internalize and eradicate cancer cells by apoptosis. Here, we concluded that the recombinant ITs have therapeutic potential against HER2-positive breast cancer.

Abstract:The fusion of penetrating peptides (PPs), e.g., cell penetration peptides (CPPs) or antimicrobial peptides (AMPs), together with antimicrobial agents is an expanding research field. Specific AMPs, such as lactoferricin B (LfcinB), have demonstrated strong antibacterial, antifungal, and antiparasitic activity, as well as valuable anticancer activity, proving beneficial in the development of anticancer conjugates. The resulting conjugates offer potential dual functionality, acting as both an anticancer and an antimicrobial agent. This is especially necessary in cancer treatment, where microbial infections pose a critical risk. Leukemic cells frequently exhibit altered outer lipid membranes compared to healthy cells, making them more sensitive to compounds that interfere with their membrane. In this study, we revisited and reanalyzed our earlier research on LfcinB and its conjugates. Furthermore, we carried out new experiments with a specific focus on cell proliferation, changes in membrane asymmetric phosphatidylserine location, intracellular reactive oxygen species (ROS) generation, mitochondrial functions, and in vitro bacterial topoisomerase inhibition.

Abstract:Introduction The Src Family Kinases (SFKs) are key mediators in various oncogenic pathways and are commonly activated in many forms of cancer. Of the nine members of SFKs, increasing reports suggest aberrant activation of Lyn and Fyn in breast cancer. Bioinformatics analysis reveals that Lyn and Fyn expression are strongly associated with the claudin-low TNBC patient group. Due to the current lack of targeted therapy for the TNBC subtype, it becomes worthwhile to investigate the potential of Lyn and Fyn as novel therapeutic targets. While preclinical studies involving current SFK inhibitors were promising, subsequent clinical trials have shown limited clinical benefits. In this project, we developed a novel in-house SFK inhibitor (Drug X) that specifically targets Lyn and Fyn kinases. Material and methods Patient data analysis, Ligand-based computation, Proteome Profiler Array, in vivo mouse Pharmacokinetics and Pharmacodynamics studies, Bioinformatics analysis, Affymetrix Microarray, Secretome Analysis, Cell viability assays, Flow cytometry, Western blot, qPCR, Immunofluorescence, Transwell assays, 3D Matrigel Assays, and Tube-formation assay. Results and discussions Proteome Profiler Array results validated the ligand-based target prediction analyses of Drug X in vitro. Mouse studies show that Drug X is well-tolerated and exhibited significant tumour burden load reduction. Pharmacokinetics of Drug X was characterised. Overall, Drug X showed moderate systemic clearance, high volume of distribution and moderate oral bioavailability. Downstream functional studies were performed, and Drug X was found to induce apoptosis via the intrinsic pathway. Also, Drug X could down-regulate the mesenchymal properties of mesenchymal-like TNBC cell lines via the modulation of key EMT-related genes. Preliminary in vitro and in vivo rat aortic ring assay data also suggested that Drug X could harbour potent anti-angiogenic effects. Conclusion Based on in vitro and in vivo experiments, preliminary findings have supported that Drug X could potentially be a promising novel drug candidate for TNBC treatment and on-going efforts are being made to further elucidate the underlying mechanisms of Drug X in modulating the key oncogenic processes – namely from the angle of apoptosis, EMT and angiogenesis.

Abstract:USP2 and USP8 are crucial in the development and progression of breast cancer, primarily through the stabilization of protein substrates such as Her2 and ERα. The dual-target inhibitor ML364, targeting both USP2 and USP8, has garnered significant interest in recent research. In this study, we developed a series of ML364 derivatives using ligand-based drug design strategies. The standout compound, LLK203, demonstrated enhanced inhibitory activity, showing a 4-fold increase against USP2 and a 9-fold increase against USP8, compared to the parent molecule. In MCF-7 breast cancer cells, LLK203 effectively degraded key proteins involved in cancer progression and notably inhibited cell proliferation. Moreover, LLK203 exhibited potent in vivo efficacy in the 4T1 homograft model, while maintaining a low toxicity profile. These results underscore the potential of LLK203 as a promising dual-target inhibitor of USP2/USP8 for breast cancer treatment.

Abstract:<p>LIM kinase 1 (LIMK1) and p21-activated kinase 4 (PAK4) are often over-expressed in breast tumors, which causes aggressive cancer phenotypes and unfavorable clinical outcomes. In addition to the well-defined role in regulating cell division, proliferation and invasion, the two kinases promote activation of the MAPK pathway and cause endocrine resistance through phosphorylating estrogen receptor alpha (ERα). PAK4 specifically phosphorylates LIMK1 and its functional partners, indicating possible value of suppressing both kinases in cancers that over-express PAK4 and/or LIMK1. Here, for the first time, we assessed the impact of combining LIMK1 inhibitor LIMKi 3 and PAK4 inhibitor PF-3758309 in preclinical breast cancer models. LIMK1 and PAK4 pharmacological inhibition synergistically reduced the survival of various cancer cell lines, exhibiting specific efficacy in luminal and HER2-enriched models, and suppressed development and ERα-driven signals in a BT474 xenograft model. In silico analysis demonstrated the cell lines with reliance on LIMK1 were the most prone to be susceptible to PAK4 inhibition. Abstract:A series of 31 hybrid of phenylsulfonyl furoxan and phenstatin (1a-j, 2a-j, 3a-j, 4 and 5) derivatives, were computationally studied as potential anti-cancer inhibitors against four cell lines, i.e. A2780, MDA-MB-231, HCT-116 and A549. In this work, the 2D-QSAR approach combining the multiple linear regression (MLR) model, and internal and external cross-validation, showed a satisfactory quality factor: R 2 = 0.85, 0.74, 0.82 and 0.75 for the four cell lines, respectively. The binding affinity of the hybrid agents towards the four 4GL7, 6GUE, 1M17 and 4XL7 anti-tumoral targets was further evaluated using molecular docking and dynamics simulations (0–200 ns). The dynamics assessment parameters indicated the formation of satisfactorily stable complexes. In addition, all considered data sets show that the best binding affinity, including the highest docking score, hydrogen bond energy and amino acid steric interactions are well predicted for the best-selected complexes. The developed 2D-QSAR model was leveraged to design and predict the biological activity of 12 new hybrid compounds (N1–N12) based on the best in-vivo inhibitor, namely, the 3 h ligand of the formula: (4-((1-(2-((4-((3crylamidophenyl)amino)quinazolin-2-yl)thio)acetyl)piperidin-4-yl)oxy)-3-(phenylsulfonyl)-1,2,5-oxadiazole 2-oxide). Multitargeting docking scores and dynamics simulations show that they exhibit satisfactorily potent anti-tumoral inhibition abilities towards the four proteins. Our in-silico outcomes would be combined with in-vitro and in-vivo studies to provide a perspective on the validation of their anti-cancer activity. In particular, the ADMET predictions indicate that four new designed ligands have demonstrated a good drug-like profile and can be considered prospective candidates for future anti-cancer therapies.

Azurin-Based Peptide p28 Arrests the p53-HDM2 Interactions: A Novel Anti-Cancer Pathway

Abstract:Azurin and its derived peptides, notably p28, exhibit significant anticancer properties, primarily by stabilizing the tumor suppressor protein p53 and preventing its degradation. Previous studies have shown that p28 binds to p53's DNA-binding domain, protecting it from degradation mechanisms. Expanding on these findings, our research explored whether p28 acts on additional cancer pathways beyond p53 stabilization. Specifically, we examined the interactions between p28 and Human Double Minute 2 (HDM2), a protein that downregulates p53's tumor-suppressive activity by binding to its transactivation domain (TAD). HDM2 is crucial in diminishing p53's function, and our study aimed to determine if p28 disrupts this HDM2-p53 interaction. Using HADDOCK docking and molecular dynamics simulations, we identified three stable conformations of the HDM2-p28 complex. These conformations effectively block HDM2's hydrophobic pocket, allowing for sustained inter-chain interactions and showing favorable binding energies. Further analysis pinpointed essential residues in these interactions, and we calculated interaction energies using the Molecular Mechanics Poisson-Boltzmann Surface Area (MMPBSA) method. Our findings reveal that by blocking HDM2's binding sites, p28 helps maintain p53's transcriptional activity, thus enhancing its tumor-suppressive functions, including apoptosis and cell cycle arrest in cancer cells. This study enhances understanding of azurin-derived peptides' anticancer mechanisms and highlights p28's potential as a peptide-based anticancer agent. These findings also suggest the possibility of designing additional peptide therapies targeting HDM2 and other cancer-related pathways, opening new directions in anticancer therapeutics.

Abstract:Background Considering the narrow immune response spectrum of a single epitope, and the nanoparticles (NPs) as a novel adjuvant can achieve efficient delivery of antigenic peptides safely, a nano-system (denoted as DSPE-PEG-Man@EM-NPs) based on cathepsin B-responsive antigenic peptides was designed and synthesized. Methods Highly affinitive antigenic peptides were delivered by self-assembled NPs, and targeted erythrocyte membranes acted as a peptide carrier to improve antigenic peptides presentation and to strengthen cytotoxic T-cells reaction. Cathepsin B coupling could release antigenic peptides rapidly in dendritic cells. Results Evaluations showed that DSPE-PEG-Man@EM-NPs had obvious inhibitory effects towards both MCF-7 and MDA-MB-231 human breast cancer cell lines. Conclusion Overall, this strategy provides a novel strategy for boosting cytotoxic T lymphocytes response, thereby expanding the adaptation range of tumor antigenic peptides and improving the therapeutic effect of tumor immunotherapy with nanomedicine.

Postoperative chemoradiotherapy in rectal cancer. Long-term results of a pilot study.

Abstract:It has recently been proven that postoperative radiotherapy combined with fluorouracil affords an increase in survival and local control in patients with rectal cancer. However, haematological and intestinal toxicity also increase. Experimental and clinical studies have shown an increased effect of radiation with an acceptable toxicity by delivering the drug via continuous intravenous infusion. From 1988 to 1998, 80 patients radically operated on for stage B2-C rectal cancer were irradiated with 3 fractions of 100 cGy per day up to a total dose of 5,600 cGy; 34 of these patients underwent postoperative radiotherapy alone and 46 received radiotherapy combined with concomitant protracted infusion of fluorouracil at doses of 250 mg/m2 per day. After a median follow-up of 60 months, the 5-year overall and disease-free survival rates were 59% and 54%, respectively, in the combined modality group, as compared to 42% and 34%, respectively, in the radiation alone group. The differences were non-significant, but the incidence of local relapse and patient survival showed better trends with the combined approach. The international literature data are in favour of a combined approach in both the preoperative and postoperative treatment of advanced rectal cancer. Adjuvant therapy needs to be re-assessed in trials using total mesorectal excision as the standard operative technique.

Abstract:Chronic inflammation is closely related to the development, deterioration, and metastasis of tumors. Recently, many studies have shown that down-regulating the expression of inflammation by blocking nuclear factor-kappa B (NF-kappa B) and signal transducer and activator of transcription 3 (STAT3) pathways could significantly inhibit tumor growth and metastasis. The combined application of curcumin (CUR) and celecoxib (CXB) has been proven to exert a synergistic antitumor effect via inhibiting the activation of NF-kappa B and STAT3. TAT-NBD (TN) peptide, a fusion peptide of NF-kappa B essential modulator (NEMO)-binding domain peptide (NBD) and cell-penetrating peptide (TAT), can selectively block NF-kappa B activating pathway resulting in tumor growth inhibition. In the present study, a novel TN-modified liposome coloading both CXB and CUR (TN-CCLP) at a synergistic ratio was first constructed with the property of synchronous release, then hyaluronic acid (HA) as CD44 targeting moiety was coated on the surface of the cationic liposome via electrostatic interaction to prepare the anionic HA/TN-CCLP. In vitro results of cytotoxicity, macrophage migration inhibition, and anti-inflammation efficacy revealed that TN-CCLP and HA/TN-CCLP were significantly superior to TN-LP and CCLP, while TN-CCLP exhibited better effects than HA/TN-CCLP due to higher cellular uptake ability. Different from in vitro data, after systematically treating 4T1 breast tumor-bearing mice, HA/TN-CCLP exerted the most striking effects on anti-inflammation, inhibition of macrophage recruitment, and antitumor because of the longest circulation time and maximum tumor accumulation. In particular, HA/TN-CCLP could availably block the lung metastasis of breast cancer. Taken together, the novel CD44 targeted TN-CCLP exhibited the potential for inhibiting tumor development and metastasis through improving inflammatory infiltration of tumor tissue.

Abstract:Host defense peptides are short oligopeptides, which function as the first line of defense mechanism in the host organisms against various microbial infections. Despite their antimicrobial and anti-inflammatory activity, they also exhibit anticancer activity. Harnessing this property and using in silico tools, we iterated alanine, cysteine and lysine residues of a host defense peptide Epinecidin-1(Epi-1). Strong binding to the breast cancer receptor, HER-2 was set as the bait criteria and the affinities were compared to the FDA recommended commercial drugs such as Abemaciclib, Alpelisib, Everolimus, Exemestane and Paclitaxel. Doing so, we found that some of the iterated variants had obtained binding affinity values higher or equivalent to the commercial drugs. In the present study, out of the 60 created Epi-1 variants, 3 variants have strong affinity to the HER2 receptor. The variants alanine 9, cysteine 16 and lysine 1 have 10, 8 and 10 interactions respectively with the HER2 receptor. Moreover, alanine 9 has the closest binding distance (2.05872 Å) with the HER2 receptor among all other counterparts. The present finding is unequivocal evidence that these variants of Epi-1 peptides have a high binding affinity near to commercial chemotherapeutics. Thus, short peptides engineered for therapeutic application using the knowledge of computational biology is one of the best ways to find an alternative for anticancer chemotherapeutics. Designing molecules via this computational methodology will save time and resources for the new drug development in the pharmaceutical industry.
