Abstract:The emergence and spread of antibiotic resistance genes (ARGs) have become a serious issue in global agricultural production. However, understanding how these ARGs spread across different spatial scales, especially when exposed to both pesticides and antibiotics, has remained a challenge. Here, metagenomic assembly and binning methodologies were used to determine the spread pathway of ARGs in the soil-lettuce system under individual and combined exposure of fungicides (carbendazim and pyraclostrobin) and antibiotics (chlortetracycline and ciprofloxacin). These agrochemicals not only facilitated the spread of ARGs from soil to lettuce but also significantly elevated the risk of developing multi-antibiotic resistance among bacteria, especially to some antibiotic types (i.e. sulfonamide, aminoglycoside, quinolone, and tetracycline). ARGs could be migrated through distinct pathways, including both vertical and horizontal gene transfer, with plasmids playing a crucial role in facilitating the horizontal gene transfer. These transfer pathways have enabled key pathogenic bacteria belonging to the genera Acinetobacter, Pseudomonas, and Pantoea to acquire resistance and remain recalcitrant, posing the potential risk to crop health and food safety. In summary, our findings highlighted that fungicide and antibiotic could drive upward migration of ARGs in the soil-lettuce system and reduced the quality safety of agricultural products.

Abstract:Abstract Antibiotic resistance genes (ARGs) are considered a contaminant of emerging concern in the environment. ARGs are widely distributed in the environment (e.g., soil, biosolids, plants, wastewater), companion and food-producing animals, wildlife, and insects. Soils are important reservoirs of ARGs and constitute a major pathway for the exchange of ARGs among microorganisms, including clinically relevant pathogens. Naturally available clays and clay minerals show high affinity to ARGs and antibiotics, which can be exploited to develop methods for mitigating ARGs contamination in soil, biosolids, and water. The mechanism of ARGs retention, degradation, and transformation on natural and modified clay surfaces is complex and requires further understanding to develop scalable remediation methods. Here, we discuss the source, availability, and distribution of antibiotics and ARGs in wastewater and soil, and their interactions with natural and modified clays and clay minerals to seek effective strategies for mitigating the overlooked pandemic of antimicrobial resistance (AMR). We shed light on future research requirements to extend the use of inexpensive clay adsorbents and develop nature-based solutions using these materials for mitigating AMR in the environment.
A Metagenomic Study of Antibiotic Resistance Across Diverse Soil Types and Geographical Locations

Abstract:Background: Soil naturally harbours antibiotic resistant bacteria and is considered to be a reservoir for antibiotic resistance. The overuse of antibiotics across human, animal, and environmental sectors has intensified this issue leading to an increased acquisition of antibiotic resistant genes by bacteria in soil. Various biogeographical factors, such as soil pH, temperature, and pollutants, play a role in the spread and emergence of antibiotic resistance in soil. In this study, we utilised publicly available metagenomic datasets from four different soil types (rhizosphere, urban, natural, and rural areas) sampled from nine distinct geographic locations to explore the patterns of antibiotic resistance in soils from different regions. Results: Bradyrhizobium was predominant in vegetation soil types regardless of soil pH and temperature. ESKAPE pathogen Pseudomonas aeruginosa was prevalent in rural soil samples. Antibiotic resistance gene families such as 16s rRNA with mutations conferring resistance to aminoglycoside antibiotics, OXA β-lactamase, ANT(3''), and the RND and MFS efflux pump gene were identified in all soil types, with their abundances influenced by anthropogenic activities, vegetation, and climate in different geographical locations. Plasmids were more abundant in rural soils and were linked to aminoglycoside resistance. Integrons and integrative elements identified were associated with commonly used and naturally occurring antibiotics, showing similar abundances across different soil types and geographical locations. Conclusion: Antimicrobial resistance in soil may be driven by anthropogenic activities and biogeographical factors, increasing the risk of bacteria developing resistance and leading to higher morbidity and mortality rates in humans and animals.

Abstract:Antibiotic resistance is a public health problem of growing concern. Animal manure application to soil is considered to be a main cause of the propagation and dissemination of antibiotic residues, antibiotic-resistant bacteria (ARB), and antibiotic resistance genes (ARGs) in the soil-water system. In recent decades, studies on the impact of antibiotic-contaminated manure on soil microbiomes have increased exponentially, in particular for taxonomical diversity and ARGs' diffusion. Antibiotic resistance genes are often located on mobile genetic elements (MGEs). Horizontal transfer of MGEs toward a broad range of bacteria (pathogens and human commensals included) has been identified as the main cause for their persistence and dissemination. Chemical and bio-sanitizing treatments reduce the antibiotic load and ARB. Nevertheless, effects of these treatments on the persistence of resistance genes must be carefully considered. This review analyzed the most recent research on antibiotic and ARG environmental dissemination conveyed by livestock waste. Strategies to control ARG dissemination and antibiotic persistence were reviewed with the aim to identify methods for monitoring DNA transferability and environmental conditions promoting such diffusion.

Abstract:Overutilization and misuse of antibiotics in recent decades markedly intensified the rapid proliferation and diffusion of antibiotic resistance genes (ARGs) within the environment, thereby elevating ARGs to the status of a global public health crisis. Recognizing that soil acts as a critical reservoir for ARGs, environmental researchers have made great progress in exploring the sources, distribution, and spread of ARGs in soil. However, the microscopic state and micro-interfacial behavior of ARGs in soil remains inadequately understood. In this study, we reviewed the micro-interfacial behaviors of antibiotic-resistant bacteria (ARB) in soil and porous media, predominantly including migration-deposition, adsorption, and biofilm formation. Meanwhile, adsorption, proliferation, and degradation were identified as the primary micro-interfacial behaviors of ARGs in the soil, with component of soil serving as significant determinant. Our work contributes to the further comprehension of the microstates and processes of ARB and ARGs in the soil environments and offers a theoretical foundation for managing and mitigating the risks associated with ARG contamination.

Abstract:Antibiotic resistance represents a global health concern. Soil, water, livestock and plant foods are directly or indirectly exposed to antibiotics due to their agricultural use or contamination. This selective pressure has acted synergistically to bacterial competition in nature to breed antibiotic-resistant (AR) bacteria. Research over the past few decades has focused on the emergence of AR pathogens in food products that can cause disease outbreaks and the spread of antibiotic resistance genes (ARGs), but One Health approaches have lately expanded the focus to include commensal bacteria as ARG donors. Despite the attempts of national and international authorities of developed and developing countries to reduce the over-prescription of antibiotics to humans and the use of antibiotics as livestock growth promoters, the selective flow of antibiotic resistance transmission from the environment to the clinic (and vice-versa) is increasing. This review focuses on the mechanisms of ARG transmission and the hotspots of antibiotic contamination resulting in the subsequent emergence of ARGs. It follows the transmission of ARGs from farm to plant and animal food products and provides examples of the impact of ARG flow to clinical settings. Understudied and emerging antibiotic resistance selection determinants, such as heavy metal and biocide contamination, are also discussed here.

Abstract:Antibiotics play a key role in the management of infectious diseases in humans, animals, livestock, and aquacultures all over the world. The release of increasing amount of antibiotics into waters and soils creates a potential threat to all microorganisms in these environments. This review addresses issues related to the fate and degradation of antibiotics in soils and the impact of antibiotics on the structural, genetic and functional diversity of microbial communities. Due to the emergence of bacterial resistance to antibiotics, which is considered a worldwide public health problem, the abundance and diversity of antibiotic resistance genes (ARGs) in soils are also discussed. When antibiotic residues enter the soil, the main processes determining their persistence are sorption to organic particles and degradation/transformation. The wide range of DT50 values for antibiotic residues in soils shows that the processes governing persistence depend on a number of different factors, e.g., physico-chemical properties of the residue, characteristics of the soil, and climatic factors (temperature, rainfall, and humidity). The results presented in this review show that antibiotics affect soil microorganisms by changing their enzyme activity and ability to metabolize different carbon sources, as well as by altering the overall microbial biomass and the relative abundance of different groups (i.e., Gram-negative bacteria, Gram-positive bacteria, and fungi) in microbial communities. Studies using methods based on analyses of nucleic acids prove that antibiotics alter the biodiversity of microbial communities and the presence of many types of ARGs in soil are affected by agricultural and human activities. It is worth emphasizing that studies on ARGs in soil have resulted in the discovery of new genes and enzymes responsible for bacterial resistance to antibiotics. However, many ambiguous results indicate that precise estimation of the impact of antibiotics on the activity and diversity of soil microbial communities is a great challenge.

Abstract:The issue of antibiotic resistance is now recognized by the World Health Organisation (WHO) as one of the major problems in human health. Although its effects are evident in the healthcare settings, the root cause should be traced back to the One Health link, extending from animals to the environment. In fact, the use of organic fertilizers in agroecosystems represents one, if not the primary, cause of the introduction of antibiotics and antibiotic-resistant bacteria into the soil. Since the concentrations of antibiotics introduced into the soil are residual, the agroecosystem has become a perfect environment for the selection and proliferation of antibiotic resistance genes (ARGs). The continuous influx of these emerging contaminants (i.e., antibiotics) into the agroecosystem results in the selection and accumulation of ARGs in soil bacteria, occasionally giving rise to multi-resistant bacteria. These bacteria may harbour ARGs related to various antibiotics on their plasmids. In this context, these bacteria can potentially enter the human sphere when individuals consume food from contaminated agroecosystems, leading to the acquisition of multi-resistant bacteria. Once introduced into the nosocomial environment, these bacteria pose a significant threat to human health. In this review, we analyse how the use of digestate as an organic fertilizer can mitigate the spread of ARGs in agroecosystems. Furthermore, we highlight how, according to European guidelines, digestate can be considered a Nature-Based Solution (NBS). This NBS not only has the ability to mitigate the spread of ARGs in agroecosystems but also offers the opportunity to further improve Microbial-Based Solutions (MBS), with the aim of enhancing soil quality and productivity.

Abstract:<span>Antibiotic resistance in agricultural soils is a significant environmental and health challenge worldwide. To minimize the risk of antibiotic resistance, it is important to understand the fate and spread mechanism of antibiotics and antibiotic resistance genes (ARGs), and develop effective technologies to minimize their negative effects. In this work, we reviewed recent studies on the occurrence of antibiotic resistance in soil by different agricultural practices. The continuous land applications of manures and sewage sludge, and irrigation with wastewater contribute to the elevated antibiotic resistance in soil. The fate of antibiotic resistance from different interfaces are also discussed. In particular, the mechanisms of ARGs dissemination between bacteria are presented. Aerobic composting, and anaerobic and aerobic digestions of manure, sludge, or wastewater are found to be effective treatments to reduce antibiotic resistance into agricultural soils from the sources. Furthermore, strategies to alleviate antibiotic resistance in soil are proposed, and research directions on in-depth mechanisms are outlined to elucidate the antibiotic resistance decay in soil treatment processes. Although much progress has been made in understanding the links of antibiotic resistance between soil and human health, there are still many unknowns on the complex interactions between them.<b>Graphical </b></span>

Abstract:Terrestrial ecosystems play a crucial role in the formation of soil resistome and the spread of antibiotic-resistant bacteria. Comprehensive studies of soil microbial communities, their structure, integrity, and level of antibiotic resistance (AR) in various terrestrial ecosystems were conducted. In total, 389 strains of dominant bacteria were isolated from the studied ecosystems, 57 of which were resistant to antibiotics, with levels of antibiotic resistance exceeding 70%. The soil microbiome of primeval forests was characterized by a low content of bacteria resistant to antibiotics; only two species, Bacillus cereus and Pantoea agglomerans, showed a high resistance to antibiotics. In the soil of agroecosystems of medicinal plants, among 106 strains of bacteria, a high level of resistance to antibiotics was found in 13 species. It was established that the number of antibiotic-resistant bacteria is highest in the soil of agroecosystems contaminated by enrofloxacin. Among 190 tested bacterial strains, 42 (22%) were characterized by a high level of antibiotic resistance. Therefore, the soil ecosystem is a key link in the formation and spread of antibiotic-resistant bacteria, which is a potential danger to humans. To reduce the risk of AR for humans, it is necessary to take appropriate measures to manage the soil microbiome and avoid soil contamination with antibiotics.

Abstract:Antimicrobial resistance (AMR) poses a critical threat to global health and development, with environmental factors—particularly in urban areas—contributing significantly to the spread of antibiotic resistance genes (ARGs). However, most research to date has been conducted at a local level, leaving significant gaps in our understanding of the global status of antibiotic resistance in urban environments. To address this issue, we thoroughly analyzed a total of 86,213 ARGs detected within 4,728 metagenome samples, which were collected by the MetaSUB International Consortium involving diverse urban environments in 60 cities of 27 countries, utilizing a deep-learning based methodology. Our findings demonstrated the strong geographical specificity of urban environmental resistome, and their correlation with various local socioeconomic and medical conditions. We also identified distinctive evolutionary patterns of ARG-related biosynthetic gene clusters (BGCs) across different countries, and discovered that the urban environment represents a rich source of novel antibiotics. Our study provides a comprehensive overview of the global urban environmental resistome, and fills a significant gap in our knowledge of large-scale urban antibiotic resistome analysis.

Abstract:Antibiotic resistance genes (ARGs), environmental pollutants of emerging concern, have posed a potential threat to the public health. Soil is one of the huge reservoirs and propagation hotspot of ARGs. To alleviate the potential risk of ARGs, it is necessary to figure out the source and fate of ARGs in the soil. This paper mainly reviewed recent studies on the association of ARGs with the microbiome and the transmission mechanism of ARGs in soil. The compositions and abundance of ARGs can be changed by modulating microbiome, soil physicochemical properties, such as pH and moisture. The relationships of ARGs with antibiotics, heavy metals, polycyclic aromatic hydrocarbons and pesticides were discussed in this review. Among the various factors mentioned above, microbial community structure, mobile genetic elements, pH and heavy metals have a relatively more important impact on ARGs profiles. Moreover, human health could be impacted by soil ARGs through plants and animals. Understanding the dynamic changes of ARGs with influencing factors promotes us to develop strategies for mitigating the occurrence and dissemination of ARGs to reduce health risks.

Abstract:Antimicrobial resistance (AMR) stands as an escalating public health crisis fueled by antimicrobial residues in the environment, particularly in soil, which acts as a reservoir for antimicrobial resistance genes (ARGs). Merely quantifying the total extractable concentration of antimicrobials, instead of bioavailable fractions, may substantially underestimate their minimal selection concentration for propagating ARGs. To shed light on the role of bioavailability in ARG abundance within soil, a systematic bioavailability assessment method was established for accurately quantifying the partitioning of multi-class antimicrobials in representative Chinese soils. Microcosm studies unveiled that antimicrobials persisting in the bioavailable fraction could potentially prolong their selection pressure duration to trigger AMR. Notably, the co-occurrence of pesticide or steroid hormone influenced the development trends of ARG subtypes, with fluoroquinolone resistance genes (RGs) being particularly susceptible. Partial least squares path model (PLS-PM) analysis uncovered potentially distinct induction mechanisms of antimicrobials: observable results suggested that extractable residual concentration may exert a direct selection pressure on the development of ARGs, while bioavailable concentration could potentially play a stepwise role in affecting the abundance of mobile genetic elements and initiating ARG dissemination. Such unprecedented scrutinization of the interplay between bioavailable antimicrobials in soils and ARG abundance provides valuable insights into strategizing regulatory policy or guidelines for soil remediation.

Abstract:The prevalence of antibiotics and antibiotic resistant genes (ARGs) in groundwater has piqued attention in recent years, owing to their potential public health risks. Antibiotic resistome, including ARGs and antibiotic resistance bacteria (ARB), can be transferred to urban aquifers through several pathways such as discharges from hospitals, aquaculture farms, livestock farms, domestic sewerage, wastewater treatment plants, and landfill leachate. The current review explores comprehensive information about the occurrence and sources of frequently reported antibiotics and related resistance genes in global groundwater resources, mainly located in urban areas. Besides, nexus among antibiotics' production, groundwater occurrence, and associated ARGs is highlighted as a case study for tetracycline antibiotics. Further, the transfer and dissemination mechanisms of ARGs and potential health impacts of antibiotic resistance development are also elucidated. Furthermore, existing research gaps and prospects for further areas of research on antibiotics and ARGs in urban aquifers are also addressed.

Abstract:The intensive use of antibiotics for medical, veterinary, or agricultural purposes results in the continuous release of antibiotics into the environment, leading to the increasingly widespread occurrence of antibiotic resistance. Although antibiotic resistance has been recognized as a major threat to human health worldwide, the related phenomenon occurring in natural and engineered environments has so far been largely overlooked. The urban (including industrial) water cycle, which connects urban life, agriculture, and the environment, is potentially a hot spot for the spread of antibiotic resistance. Therefore, better understanding of the distribution and transportation of antibiotic-resistant bacteria (ARB) and acquisition of antibiotic resistance genes (ARGs) in the urban water cycle is critically important to improve the control of this emerging environmental and human health challenge. In this book chapter, we comprehensively review the occurrence, transfer, and acquisition mechanisms of ARGs in the urban water cycle. Various methods that are used to monitor ARB and ARGs are compared in terms of their strengths and limitations. Opportunities for the development of real-time monitoring methods are discussed, along with possible control strategies for ARB and ARGs in urban water environments. We recommend that three major barriers should be developed to minimize or halt the spread of ARGs in urban water systems, including more efficient water disinfection, advanced wastewater treatment, and optimized sludge treatment processes.

Abstract:This paper reviews current knowledge on sources, spread and removal mechanisms of antibiotic resistance genes (ARGs) in microbial communities of wastewaters, treatment plants and downstream recipients. Antibiotic is the most important tool to cure bacterial infections in humans and animals. The over- and misuse of antibiotics have played a major role in the development, spread, and prevalence of antibiotic resistance (AR) in the microbiomes of humans and animals, and microbial ecosystems worldwide. AR can be transferred and spread amongst bacteria via intra- and interspecies horizontal gene transfer (HGT). Wastewater treatment plants (WWTPs) receive wastewater containing an enormous variety of pollutants, including antibiotics, and chemicals from different sources. They contain large and diverse communities of microorganisms and provide a favorable environment for the spread and reproduction of AR. Existing WWTPs are not designed to remove micropollutants, antibiotic resistant bacteria (ARB) and ARGs, which therefore remain present in the effluent. Studies have shown that raw and treated wastewaters carry a higher amount of ARB in comparison to surface water, and such reports have led to further studies on more advanced treatment processes. This review summarizes what is known about AR removal efficiencies of different wastewater treatment methods, and it shows the variations among different methods. Results vary, but the trend is that conventional activated sludge treatment, with aerobic and/or anaerobic reactors alone or in series, followed by advanced post treatment methods like UV, ozonation, and oxidation removes considerably more ARGs and ARB than activated sludge treatment alone. In addition to AR levels in treated wastewater, it examines AR levels in biosolids, settled by-product from wastewater treatment, and discusses AR removal efficiency of different biosolids treatment procedures. Finally, it puts forward key-points and suggestions for dealing with and preventing further increase of AR in WWTPs and other aquatic environments, together with a discussion on the use of mathematical models to quantify and simulate the spread of ARGs in WWTPs. Mathematical models already play a role in the analysis and development of WWTPs, but they do not consider AR and challenges remain before models can be used to reliably study the dynamics and reduction of AR in such systems.

Abstract:Slices of rat medulla and pons were incubated in bicarbonate-buffered medium and their electrical activity was monitored for five hours with microelectrodes. The morphology of these slices was compared with that of the same region of rats of the same age using prior perfusion or immersion in fixatives before incubation. Many neurons in incubated slices show shrinkage necrosis (apoptosis) but not dilatation of the endoplasmic reticulum seen in most neurons fixed immediately after slicing. In incubated slices, some processes but not somata of glia appeared swollen: to a lesser extent some dendritic and axonal processes were swollen. Glia showed no cytoplasmic reaction after five hours to indicate that they might phagocytose damaged tissue components. Synapses appeared morphologically normal after the period of incubation and there was an apparent increase in numbers of profiles resembling growth cones.
Antibiotic resistance and pathogen spreading in a wastewater treatment plant designed for wastewater reuse

Abstract:Climate change significantly contributes to water scarcity in various regions worldwide. While wastewater reuse is a crucial strategy for mitigating water scarcity, it also carries potential risks for human health due to the presence of pathogenic and antibiotic resistant bacteria (ARB). Antibiotic resistance represents a Public Health concern and, according to the global action plan on antimicrobial resistance, wastewater role in selecting and spreading ARB must be monitored.Our aim was to assess the occurrence of ARB, antibiotic resistance genes (ARGs), and potential pathogenic bacteria throughout a wastewater treatment plant (WWTP) designed for water reuse. Furthermore, we aimed to evaluate potential association between ARB and ARGs with antibiotics and heavy metals.The results obtained revealed the presence of ARB, ARGs and pathogenic bacteria at every stage of the WWTP. Notably, the most prevalent ARB and ARG were sulfamethoxazole-resistant bacteria (up to 7.20 log CFU mL −1 ) and sul II gene (up to 5.91 log gene copies mL −1 ), respectively. The dominant pathogenic bacteria included Arcobacter , Flavobacterium and Aeromonas . Although the abundance of these elements significantly decreased during treatment (influent vs. effluent, p < 0.05), they were still present in the effluent designated for reuse. Additionally, significant correlations were observed between heavy metal concentrations (copper, nickel and selenium) and antibiotic resistance elements (ampicillin-resistant bacteria, tetracycline-resistant bacteria, ARB total abundance and sul II) (p < 0.05).These results underscore the importance of monitoring the role of WWTP in spreading antibiotic resistance, in line with the One Health approach. Additionally, our findings suggest the need of interventions to reduce human health risks associated with the reuse of wastewater for agricultural purposes.

Abstract:Antibiotic Resistance Genes (ARGs) are contaminants of emerging concern with marked potential to impact public and environmental health. This review focusses on factors that influence the presence, abundance, and dissemination of ARGs within Wastewater Treatment Plants (WWTPs) and associated effluents. Antibiotic-Resistant Bacteria (ARB) and ARGs have been detected in the influent and the effluent of WWTPs worldwide. Different levels of wastewater treatment (primary, secondary, and tertiary) show different degrees of removal efficiency of ARGs, with further differences being observed when ARGs are captured as intracellular or extracellular forms. Furthermore, routinely used molecular methodologies such as quantitative polymerase chain reaction or whole genome sequencing may also vary in resistome identification and in quantifying ARG removal efficiencies from WWTP effluents. Additionally, we provide an overview of the One Health risk assessment framework, as well as future strategies on how WWTPs can be assessed for environmental and public health impact.

Abstract:The presence of antibiotic resistance genes (ARGs) in soils has received extensive attention regarding its impacts on environmental, animal, and human systems under One Health. However, the health risks of soil ARGs and microbial determinants of soil resistomes remain poorly understood. Here, a nationwide metagenomic investigation of ARGs in cropland and forest soils in China was conducted. The findings indicated that the abundance and richness of high-risk (i.e., mobilizable, pathogen-carriable and clinically relevant) ARGs in cropland soils were 25.7 times and 8.4 times higher, respectively, compared to those identified in forest soils, suggesting the contribution of agricultural practices to the elevated risk level of soil resistomes. The biosynthetic potential of antibacterials best explained the total ARG abundance ( Mantel's r = 0.52, p < 0.001) when compared with environmental variables and anthropogenic disturbance. Both microbial producers' self-resistance and antagonistic interactions contributed to the ARG abundance, of which self-resistance ARGs account for 14.1 %− 35.1 % in abundance. With the increased biosynthetic potential of antibacterials, the antagonistic interactions within the microbial community were greatly enhanced, leading to a significant increase in ARG abundance. Overall, these findings advance our understanding of the emergence and dissemination of soil ARGs and provide critical implications for the risk control of soil resistomes.
