Abstract:The aims of the study have been (1) to attempt a quantitative grading of encephalographic evidence of cortical atrophy in a group of patients in whom clinical assessment indicated diffuse, rather than localized, brain damage, (2) to investigate the relationship between this and the simultaneous ventricular findings, and (3) to study the relationship between the encephalographic findings (graded quantitatively) and intellectual impairment, as assessed by psychologic tests. The case material is identical to that in the preceding paper which gave an accoun~ of the radiologic and psychologic methods used. These investigations as well as the recording of the results were performed concurrently without the radiologists and the psychologist being aware of each other's results.

Abstract:Abstract Drug–drug interactions (DDIs) are known as the main cause of life-threatening adverse events, and their identification is a key task in drug development. Existing computational algorithms mainly solve this problem by using advanced representation learning techniques. Though effective, few of them are capable of performing their tasks on biomedical knowledge graphs (KGs) that provide more detailed information about drug attributes and drug-related triple facts. In this work, an attention-based KG representation learning framework, namely DDKG, is proposed to fully utilize the information of KGs for improved performance of DDI prediction. In particular, DDKG first initializes the representations of drugs with their embeddings derived from drug attributes with an encoder–decoder layer, and then learns the representations of drugs by recursively propagating and aggregating first-order neighboring information along top-ranked network paths determined by neighboring node embeddings and triple facts. Last, DDKG estimates the probability of being interacting for pairwise drugs with their representations in an end-to-end manner. To evaluate the effectiveness of DDKG, extensive experiments have been conducted on two practical datasets with different sizes, and the results demonstrate that DDKG is superior to state-of-the-art algorithms on the DDI prediction task in terms of different evaluation metrics across all datasets.

Abstract:Drug-drug interaction (DDI) prediction is a challenging problem in pharmacology and clinical application, and effectively identifying potential DDIs during clinical trials is critical for patients and society. Most of existing computational models with AI techniques often concentrate on integrating multiple data sources and combining popular embedding methods together. Yet, researchers pay less attention to the potential correlations between drug and other entities such as targets and genes. Moreover, recent studies also adopted knowledge graph (KG) for DDI prediction. Yet, this line of methods learn node latent embedding directly, but they are limited in obtaining the rich neighborhood information of each entity in the KG. To address the above limitations, we propose an end-to-end framework, called Knowledge Graph Neural Network (KGNN), to resolve the DDI prediction. Our framework can effectively capture drug and its potential neighborhoods by mining their associated relations in KG. To extract both high-order structures and semantic relations of the KG, we learn from the neighborhoods for each entity in the KG as their local receptive, and then integrate neighborhood information with bias from representation of the current entity. This way, the receptive field can be naturally extended to multiple hops away to model high-order topological information and to obtain drugs potential long-distance correlations. We have implemented our method and conducted experiments based on several widely-used datasets. Empirical results show that KGNN outperforms the classic and state-of-the-art models.
MPHGCL-DDI: Meta-Path-Based Heterogeneous Graph Contrastive Learning for Drug-Drug Interaction Prediction

Abstract:The combinatorial therapy with multiple drugs may lead to unexpected drug-drug interactions (DDIs) and result in adverse reactions to patients. Predicting DDI events can mitigate the potential risks of combinatorial therapy and enhance drug safety. In recent years, deep models based on heterogeneous graph representation learning have attracted widespread interest in DDI event prediction and have yielded satisfactory results, but there is still room for improvement in prediction performance. In this study, we proposed a meta-path-based heterogeneous graph contrastive learning model, MPHGCL-DDI, for DDI event prediction. The model constructs two contrastive views based on meta-paths: an average graph view and an augmented graph view. The former represents that there are connections between drugs, while the latter reveals how the drugs connect with each other. We defined three levels of data augmentation schemes in the augmented graph view and adopted a combination of three losses in the model training phase: multi-relation prediction loss, unsupervised contrastive loss and supervised contrastive loss. Furthermore, the model incorporates indirect drug information, protein–protein interactions (PPIs), to reveal latent relations of drugs. We evaluated MPHGCL-DDI on three different tasks of two datasets. Experimental results demonstrate that MPHGCL-DDI surpasses several state-of-the-art methods in performance.

Predicting Drug-Drug Interactions Using Knowledge Graphs

Abstract:In the last decades, people have been consuming and combining more drugs than before, increasing the number of Drug-Drug Interactions (DDIs). To predict unknown DDIs, recently, studies started incorporating Knowledge Graphs (KGs) since they are able to capture the relationships among entities providing better drug representations than using a single drug property. In this paper, we propose the medicX end-to-end framework that integrates several drug features from public drug repositories into a KG and embeds the nodes in the graph using various translation, factorisation and Neural Network (NN) based KG Embedding (KGE) methods. Ultimately, we use a Machine Learning (ML) algorithm that predicts unknown DDIs. Among the different translation and factorisation-based KGE models, we found that the best performing combination was the ComplEx embedding method with a Long Short-Term Memory (LSTM) network, which obtained an F1-score of 95.19% on a dataset based on the DDIs found in DrugBank version 5.1.8. This score is 5.61% better than the state-of-the-art model DeepDDI. Additionally, we also developed a graph auto-encoder model that uses a Graph Neural Network (GNN), which achieved an F1-score of 91.94%. Consequently, GNNs have demonstrated a stronger ability to mine the underlying semantics of the KG than the ComplEx model, and thus using higher dimension embeddings within the GNN can lead to state-of-the-art performance.

Abstract:Predicting drug-drug interaction (DDI) plays an important role in pharmacology and healthcare for identifying potential adverse interactions and beneficial combination therapies between drug pairs. Recently, a flurry of graph learning methods have been introduced to predict drug-drug interactions. However, evaluating existing methods has several limitations, such as the absence of a unified comparison framework for DDI prediction methods, lack of assessments in meaningful real-world scenarios, and insufficient exploration of side information usage. In order to address these unresolved limitations in the literature, we propose a DDI prediction benchmark on graph learning. We first conduct unified evaluation comparison among existing methods. To meet realistic scenarios, we further evaluate the performance of different methods in settings with new drugs involved and examine the performance across different DDI types. Component analysis is conducted on the biomedical network to better utilize side information. Through this work, we hope to provide more insights for the problem of DDI prediction. Abstract:Drug–Drug interaction (DDI) prediction is essential in pharmaceutical research and clinical application. Existing computational methods mainly extract data from multiple resources and treat it as binary classification. However, this cannot unambiguously tell the boundary between positive and negative samples owing to the incompleteness and uncertainty of derived data. A granular computing method called three-way decision is proved to be effective in making uncertain decision, but it relies on supplementary information to make delay decision. Recently, biomedical knowledge graph has been regarded as an important source to obtain abundant supplementary information about drugs. This paper proposes a three-way decision-based method called 3WDDI, in combination with knowledge graph embedding as supplementary features to enhance DDI prediction. The drug pairs are divided into positive, negative and boundary regions by Convolutional Neural Network (CNN) according to drug chemical structure feature. Further, delay decision is made for objects in the boundary region by integrating knowledge graph embedding feature to promote the accuracy of decision-making. The empirical results show that 3WDDI yields up to 0.8922, 0.9614, 0.9582, 0.8930 for Accuracy, AUPR, AUC and F1-score, respectively, and outperforms several baseline models.

Abstract:Drug–drug interactions (DDIs) play a central role in drug research, as the simultaneous administration of multiple drugs can have harmful or beneficial effects. Harmful interactions lead to adverse reactions, some of which can be life-threatening, while beneficial interactions can promote efficacy. Therefore, it is crucial for physicians, patients, and the research community to identify potential DDIs. Although many AI-based techniques have been proposed for predicting DDIs, most existing computational models primarily focus on integrating multiple data sources or combining popular embedding methods. Researchers often overlook the valuable information within the molecular structure of drugs or only consider the structural information of drugs, neglecting the relationship or topological information between drugs and other biological objects. In this study, we propose MSKG-DDI – a two-component framework that incorporates the Drug Chemical Structure Graph-based component and the Drug Knowledge Graph-based component to capture multimodal characteristics of drugs. Subsequently, a multimodal fusion neural layer is utilized to explore the complementarity between multimodal representations of drugs. Extensive experiments were conducted using two real-world datasets, and the results demonstrate that MSKG-DDI outperforms other state-of-the-art models in binary-class, multi-class, and multi-label prediction tasks under both transductive and inductive settings. Furthermore, the ablation analysis further confirms the practical usefulness of MSKG-DDI.

Abstract:Pharmacological activity of one drug may be altered due to the concomitant administration of another drug, leading to unanticipated drug-drug interactions(DDIs). However, existing DDI prediction approaches are lacking in the following aspects: (1)scalability: they rely heavily on diverse drug-related features, leading to the unavailability of important features for most of the drugs when it comes to large-scale datasets. (2)robustness: they aim to approximate the interaction probability with the integration of diverse features. The model may be sensitive to pairwise similarity information of the test set. In this paper, we explore the promising application of graph representation learning for more accurate DDI prediction, establishing a brand new model to solve the two problems, achieving greater performance and keeping certain interpretability. Our experiments on the small-scale DDI dataset as well as the large-scale one illustrate that our model can achieve higher performance compared to various existing state-of-the-art approaches, which can indicate the scalability of our model. Moreover, our model can find the most important local atoms with the attention mechanism, which conform to domain knowledge with certain interpretability. Furthermore, the robust analysis show that the proposed method is insensitive to the pairwise similarity information of test datasets, and can retrieve interacting drug pairs even though their pairwise similarities are extremely low with a high recall rate and a considerable precision rate.

Abstract:Abstract Drug repositioning is proposed to find novel usages for existing drugs. Among many types of drug repositioning approaches, predicting drug–drug interactions (DDIs) helps explore the pharmacological functions of drugs and achieves potential drugs for novel treatments. A number of models have been applied to predict DDIs. The DDI network, which is constructed from the known DDIs, is a common part in many of the existing methods. However, the functions of DDIs are different, and thus integrating them in a single DDI graph may overlook some useful information. We propose a graph convolutional network with multi-kernel (GCNMK) to predict potential DDIs. GCNMK adopts two DDI graph kernels for the graph convolutional layers, namely, increased DDI graph consisting of ‘increase’-related DDIs and decreased DDI graph consisting of ‘decrease’-related DDIs. The learned drug features are fed into a block with three fully connected layers for the DDI prediction. We compare various types of drug features, whereas the target feature of drugs outperforms all other types of features and their concatenated features. In comparison with three different DDI prediction methods, our proposed GCNMK achieves the best performance in terms of area under receiver operating characteristic curve and area under precision-recall curve. In case studies, we identify the top 20 potential DDIs from all unknown DDIs, and the top 10 potential DDIs from the unknown DDIs among breast, colorectal and lung neoplasms-related drugs. Abstract:Drug-gene interaction prediction occupies a crucial position in various areas of drug discovery, such as drug repurposing, lead discovery and off-target detection. Previous studies show good performance, but they are limited to exploring the binding interactions and ignoring the other interaction relationships. Graph neural networks have emerged as promising approaches owing to their powerful capability of modeling correlations under drug-gene bipartite graphs. Despite the widespread adoption of graph neural network-based methods, many of them experience performance degradation in situations where high-quality and sufficient training data are unavailable. Unfortunately, in practical drug discovery scenarios, interaction data are often sparse and noisy, which may lead to unsatisfactory results. To undertake the above challenges, we propose a novel Dynamic hyperGraph Contrastive Learning (DGCL) framework that exploits local and global relationships between drugs and genes. Specifically, graph convolutions are adopted to extract explicit local relations among drugs and genes. Meanwhile, the cooperation of dynamic hypergraph structure learning and hypergraph message passing enables the model to aggregate information in a global region. With flexible global-level messages, a self-augmented contrastive learning component is designed to constrain hypergraph structure learning and enhance the discrimination of drug/gene representations. Experiments conducted on three datasets show that DGCL is superior to eight state-of-the-art methods and notably gains a 7.6% performance improvement on the DGIdb dataset. Further analyses verify the robustness of DGCL for alleviating data sparsity and over-smoothing issues.

Abstract:Interference between pharmacological substances can cause serious medical injuries. Correctly predicting so-called drug-drug interactions (DDI) does not only reduce these cases but can also result in a reduction of drug development cost. Presently, most drug-related knowledge is the result of clinical evaluations and post-marketing surveillance; resulting in a limited amount of information. Existing data-driven prediction approaches for DDIs typically rely on a single source of information, while using information from multiple sources would help improve predictions. Machine learning (ML) techniques are used, but the techniques are often unable to deal with skewness in the data. Hence, we propose a new ML approach for predicting DDIs based on multiple data sources. For this task, we use 12,000 drug features from DrugBank, PharmGKB, and KEGG drugs, which are integrated using Knowledge Graphs (KGs). To train our prediction model, we first embed the nodes in the graph using various embedding approaches. We found that the best performing combination was a ComplEx embedding method creating using PyTorch-BigGraph (PBG) with a Convolutional-LSTM network and classic machine learning-based prediction models. The model averaging ensemble method of three best classifiers yields up to 0.94, 0.92, 0.80 for AUPR, F1-score, and MCC, respectively during 5-fold cross-validation tests.

Abstract:Drug-drug interactions (DDIs) could lead to various unexpected adverse consequences, so-called DDI events. Predicting DDI events can reduce the potential risk of combinatorial therapy and improve the safety of medication use, and has attracted much attention in the deep learning community. Recently, graph neural network (GNN)-based models have aroused broad interest and achieved satisfactory results in the DDI event prediction. Most existing GNN-based models ignore either drug structural information or drug interactive information, but both aspects of information are important for DDI event prediction. Furthermore, accurately predicting rare DDI events is hindered by their inadequate labeled instances. In this paper, we propose a new method, Multi-Relational Contrastive learning Graph Neural Network, MRCGNN for brevity, to predict DDI events. Specifically, MRCGNN integrates the two aspects of information by deploying a GNN on the multi-relational DDI event graph attributed with the drug features extracted from drug molecular graphs. Moreover, we implement a multi-relational graph contrastive learning with a designed dual-view negative counterpart augmentation strategy, to capture implicit information about rare DDI events. Extensive experiments on two datasets show that MRCGNN outperforms the state-of-the-art methods. Besides, we observe that MRCGNN achieves satisfactory performance when predicting rare DDI events.
DDI-GPT: Explainable Prediction of Drug-Drug Interactions using Large Language Models enhanced with Knowledge Graphs

Abstract:Identifying potential drug-drug interactions (DDIs) before clinical use is essential for patient safety yet remains a significant challenge in drug development. We presented DDI-GPT, a deep learning framework that predicts DDIs by combining knowledge graphs (KGs) and pre-trained large language models (LLMs), enabling early detection of potential drug interactions. We demonstrated that DDI-GPT outperforms current state-of-the-art methods by capturing contextual dependencies between biomedical entities to infer potential DDIs. Through feature attribution methods, we show that our explainable deep learning (DL) models enhance the quality of explanations on the pathways and interactome networks. Using TwoSIDES as our benchmark dataset, DDI-GPT achieved the best performance of 0.964 in AUROC compared with existing DL methods. We also applied DDI-GPT to perform zero-shot prediction on 9,480 DDI records, encompassing 442 distinct drugs from the FDA Adverse Event Reporting System. DDI-GPT can attain a high accuracy of in 0.84 AUROC, with an improvement of 14% compared to the best previously published method. We explored model interpretations on predicted DDIs involving Bruton tyrosine kinase (BTK) inhibitors and uncovered CYP3A-enriched signals underlying the contaminant use of BTK inhibitors with other drugs leading to toxicity. Altogether, DDI-GPT, implemented as both a web server platform and a software package, identifies DDI events and offers a deep learning tool for drug safety use with expandable features.

SubGE-DDI: A new prediction model for drug-drug interaction established through biomedical texts and drug-pairs knowledge subgraph enhancement

Abstract:Biomedical texts provide important data for investigating drug-drug interactions (DDIs) in the field of pharmacovigilance. Although researchers have attempted to investigate DDIs from biomedical texts and predict unknown DDIs, the lack of accurate manual annotations significantly hinders the performance of machine learning algorithms. In this study, a new DDI prediction framework, Subgraph Enhance model, was developed for DDI (SubGE-DDI) to improve the performance of machine learning algorithms. This model uses drug pairs knowledge subgraph information to achieve large-scale plain text prediction without many annotations. This model treats DDI prediction as a multi-class classification problem and predicts the specific DDI type for each drug pair (e.g. Mechanism, Effect, Advise, Interact and Negative). The drug pairs knowledge subgraph was derived from a huge drug knowledge graph containing various public datasets, such as DrugBank, TwoSIDES, OffSIDES, DrugCentral, EntrezeGene, SMPDB (The Small Molecule Pathway Database), CTD (The Comparative Toxicogenomics Database) and SIDER. The SubGE-DDI was evaluated from the public dataset (SemEval-2013 Task 9 dataset) and then compared with other state-of-the-art baselines. SubGE-DDI achieves 83.91% micro F1 score and 84.75% macro F1 score in the test dataset, outperforming the other state-of-the-art baselines. These findings show that the proposed drug pairs knowledge subgraph-assisted model can effectively improve the prediction performance of DDIs from biomedical texts. Drug-drug interactions occur when two or more drugs react with each other, potentially leading to adverse drug reactions that can manifest as toxicity, reduced treatment efficacy, and, in extreme cases, patient mortality. With the growing number of approved drugs, detecting negative drug-drug interactions has become a crucial concern in pharmacovigilance. However, manually mining these interactions from the vast and rapidly expanding pool of published biomedical texts, such as clinical trial reports and literature, is arduous and challenging. To address this issue, various machine learning methods have been developed and applied to text mining for both known and unknown drug-drug interactions. Most of these methods primarily predict interactions by considering only drug molecular properties and text characters, neglecting valuable information about interactions between different entities, such as drugs, pathways, and side effects. In response, our approach seeks to enhance the performance of drug-drug interaction prediction by leveraging knowledge graphs constructed from a variety of biomedical entities. Our experimental results validate this approach, demonstrating that incorporating interactive information from knowledge graphs leads to the development of a more efficient model for predicting drug-drug interactions.

Abstract:The joint use of multiple drugs may cause unintended drug-drug interactions (DDIs) and result in adverse consequence to the patients. Accurate identification of DDI types can not only provide hints to avoid these accidental events, but also elaborate the underlying mechanisms by how DDIs occur. Several computational methods have been proposed for multi-type DDI prediction, but room remains for improvement in prediction performance. In this study, we propose a supervised contrastive learning based method, MDDI-SCL, implemented by three-level loss functions, to predict multi-type DDIs. MDDI-SCL is mainly composed of three modules: drug feature encoder and mean squared error loss module, drug latent feature fusion and supervised contrastive loss module, multi-type DDI prediction and classification loss module. The drug feature encoder and mean squared error loss module uses self-attention mechanism and autoencoder to learn drug-level latent features. The drug latent feature fusion and supervised contrastive loss module uses multi-scale feature fusion to learn drug pair-level latent features. The prediction and classification loss module predicts DDI types of each drug pair. We evaluate MDDI-SCL on three different tasks of two datasets. Experimental results demonstrate that MDDI-SCL achieves better or comparable performance as the state-of-the-art methods. Furthermore, the effectiveness of supervised contrastive learning is validated by ablation experiment, and the feasibility of MDDI-SCL is supported by case studies. Abstract:The prediction of drug‐drug interactions (DDIs) is a crucial task for drug safety research, and identifying potential DDIs helps us to explore the mechanism behind combinatorial therapy. Traditional wet chemical experiments for DDI are cumbersome and time‐consuming, and are too small in scale, limiting the efficiency of DDI predictions. Therefore, it is particularly crucial to develop improved computational methods for detecting drug interactions. With the development of deep learning, several computational models based on deep learning have been proposed for DDI prediction. In this review, we summarized the high‐quality DDI prediction methods based on deep learning in recent years, and divided them into four categories: neural network‐based methods, graph neural network‐based methods, knowledge graph‐based methods, and multimodal‐based methods. Furthermore, we discuss the challenges of existing methods and future potential perspectives. This review reveals that deep learning can significantly improve DDI prediction performance compared to traditional machine learning. Deep learning models can scale to large‐scale datasets and accept multiple data types as input, thus making DDI predictions more efficient and accurate.
