Abstract:New approaches based on general mixed linear models were presented for analyzing complex quantitative traits in animal models, seed models and QTL (quantitative trait locus) mapping models. Variances and covariances can be appropriately estimated by MINQUE (minimum norm quadratic unbiased estimation) approaches. Random genetic effects can be predicted without bias by LUP (linear unbiased prediction) or AUP (adjusted unbiased prediction) methods. Mixed-model based composite interval mapping (MCIM) methods are suitable for efficiently searching QTLs along the whole genome. Bayesian methods and Markov Chain Monte Carlo (MCMC) methods can be applied in analyzing parameters of random effects as well as their variances.

Abstract:Linear mixed models (LMMs) are a powerful and established tool for studying genotype-phenotype relationships. A limiting assumption of LMMs is that the residuals are Gaussian distributed, a requirement that rarely holds in practice. Violations of this assumption can lead to false conclusions and losses in power, and hence it is common practice to pre-process the phenotypic values to make them Gaussian, for instance by applying logarithmic or other non-linear transformations. Unfortunately, different phenotypes require different specific transformations, and choosing a "good" transformation is in general challenging and subjective. Here, we present an extension of the LMM that estimates an optimal transformation from the observed data. In extensive simulations and applications to real data from human, mouse and yeast we show that using such optimal transformations lead to increased power in genome-wide association studies and higher accuracy in heritability estimates and phenotype predictions.

Abstract:Evaluating the association of candidate genes with longitudinal traits would be a useful method to study the genetic basis of complex traits. Haplotypes incorporate more information about the underlying polymorphisms than do genotypes for individual SNP, and have been considered as a more informative format of data in association analysis. In this study, we extended the random regression model to allow analysing haplotype effects in a longitudinal framework and then performed a hierarchical Bayesian method to estimate parameter values. We assessed the performance of the proposed approach and demonstrated its validity and power with simulation. The power of our method was also demonstrated by an example of Meishan pigs, in which one haplotype affecting the total number of piglets born was detected using our method, whereas it cannot be detected using the conventional single SNP-based model. Additionally, the model is flexible to be extended to model a complex network of genetic regulation that includes the interactions between different haplotypes and between haplotypes and environments.
Core-dependent changes in genomic predictions using the Algorithm for Proven and Young in single-step genomic best linear unbiased prediction

Abstract:Abstract Single-step genomic best linear unbiased prediction with the Algorithm for Proven and Young (APY) is a popular method for large-scale genomic evaluations. With the APY algorithm, animals are designated as core or noncore, and the computing resources to create the inverse of the genomic relationship matrix (GRM) are reduced by inverting only a portion of that matrix for core animals. However, using different core sets of the same size causes fluctuations in genomic estimated breeding values (GEBVs) up to one additive standard deviation without affecting prediction accuracy. About 2% of the variation in the GRM is noise. In the recursion formula for APY, the error term modeling the noise is different for every set of core animals, creating changes in breeding values. While average changes are small, and correlations between breeding values estimated with different core animals are close to 1.0, based on the normal distribution theory, outliers can be several times bigger than the average. Tests included commercial datasets from beef and dairy cattle and from pigs. Beyond a certain number of core animals, the prediction accuracy did not improve, but fluctuations decreased with more animals. Fluctuations were much smaller than the possible changes based on prediction error variance. GEBVs change over time even for animals with no new data as genomic relationships ties all the genotyped animals, causing reranking of top animals. In contrast, changes in nongenomic models without new data are small. Also, GEBV can change due to details in the model, such as redefinition of contemporary groups or unknown parent groups. In particular, increasing the fraction of blending of the GRM with a pedigree relationship matrix from 5% to 20% caused changes in GEBV up to 0.45 SD, with a correlation of GEBV > 0.99. Fluctuations in genomic predictions are part of genomic evaluation models and are also present without the APY algorithm when genomic evaluations are computed with updated data. The best approach to reduce the impact of fluctuations in genomic evaluations is to make selection decisions not on individual animals with limited individual accuracy but on groups of animals with high average accuracy.

Abstract:Mixed models are a cornerstone in quantitative genetics to study the genetics of complex traits. A standard quantitative genetic model assumes that the effects of some random effects (e.g., individuals) are correlated based on their identity by descent and state. In addition, other relationships arise in the genotype by environment interactions (i.e., covariance structures). Open-source mixed model routines are available but do not account for complex covariance structures and are able to fit big genomic models. The lme4breeding R package was developed as an extension of the lme4 package and allows correlated random effects and complex covariance structures to be fitted for Gaussian, binary, and count responses. The correlation between levels of the random effect (e.g., individuals) is accounted for by post-multiplying the incidence matrix of the levels of this random factor by the Cholesky factor of the corresponding (co)variance matrix (e.g., the genomic relationship matrix). To enable big genomic models the eigen decomposition of relationship matrices is enabled. Maximum likelihood and REML estimation are available in lme4breeding. This note describes the type of models that can be fitted using lme4breeding and presents some examples.

Comparing algorithms to approximate accuracies for single-step genomic best linear unbiased predictor

Abstract:The exact accuracy of estimated breeding values can be calculated based on the prediction error variances obtained from the diagonal of the inverse of the left-hand side (LHS) of the mixed model equations (MME). However, inverting the LHS is not computationally feasible for large datasets, especially if genomic information is available. Thus, different algorithms have been proposed to approximate accuracies. This study aimed to: 1) compare the approximated accuracies from 2 algorithms implemented in the BLUPF90 suite of programs, 2) compare the approximated accuracies from the 2 algorithms against the exact accuracy based on the inversion of the LHS of MME, and 3) evaluate the impact of adding genotyped animals with and without phenotypes on the exact and approximated accuracies. Algorithm 1 approximates accuracies based on the diagonal of the genomic relationship matrix (G). In turn, algorithm 2 combines accuracies with and without genomic information through effective record contributions. The data were provided by the American Angus Association and included 3 datasets of growth, carcass, and marbling traits. The genotype file contained 1,235,930 animals, and the pedigree file contained 12,492,581 animals. For the genomic evaluation, a multi-trait model was applied to the datasets. To ensure the feasibility of inverting the LHS of the MME, a subset of data under single-trait models was used to compare approximated and exact accuracies. The correlations between exact and approximated accuracies from algorithms 1 and 2 of genotyped animals ranged from 0.87 to 0.90 and 0.98 to 0.99, respectively. The intercept and slope of the regression of exact on approximated accuracies from algorithm 2 ranged from 0.00 to 0.01 and 0.82 to 0.87, respectively. However, the intercept and the slope for algorithm 1 ranged from -0.10 to 0.05 and 0.98 to 1.10, respectively. In more than 80% of the traits, algorithm 2 exhibited a smaller mean square error than algorithm 1. The correlation between the approximated accuracies obtained from algorithms 1 and 2 ranged from 0.56 to 0.74, 0.38 to 0.71, and 0.71 to 0.97 in the groups of genotyped animals, genotyped animals without phenotype, and proven genotyped sires, respectively. The approximated accuracy from algorithm 2 showed a closer behavior to the exact accuracy when including genotyped animals in the analysis. According to the results, algorithm 2 is recommended for genetic evaluations since it proved more precise.

Abstract:Abstract Genomic selection is revolutionizing plant breeding. However, still lacking are better statistical models for ordinal phenotypes to improve the accuracy of the selection of candidate genotypes. For this reason, in this paper we explore the genomic based prediction performance of two popular machine learning methods: the Multi Layer Perceptron (MLP) and support vector machine (SVM) methods vs. the Bayesian threshold genomic best linear unbiased prediction (TGBLUP) model. We used the percentage of cases correctly classified (PCCC) as a metric to measure the prediction performance, and seven real data sets to evaluate the prediction accuracy, and found that the best predictions (in four out of the seven data sets) in terms of PCCC occurred under the TGLBUP model, while the worst occurred under the SVM method. Also, in general we found no statistical differences between using 1, 2 and 3 layers under the MLP models, which means that many times the conventional neuronal network model with only one layer is enough. However, although even that the TGBLUP model was better, we found that the predictions of MLP and SVM were very competitive with the advantage that the SVM was the most efficient in terms of the computational time required.

Abstract:Breeding programs are judged by the genetic level of animals that are used to disseminate genetic progress. These animals are typically the best ones of the population. To maximise the genetic level of very good animals in the next generation, parents that are more likely to produce top performing offspring need to be selected. The ability of individuals to produce high-performing progeny differs because of differences in their breeding values and gametic variances. Differences in gametic variances among individuals are caused by differences in heterozygosity and linkage. The use of the gametic Mendelian sampling variance has been proposed before, for use in the usefulness criterion or Index5, and in this work, we extend existing approaches by not only considering the gametic Mendelian sampling variance of individuals, but also of their potential offspring. Thus, the criteria developed in this study plan one additional generation ahead. For simplicity, we assumed that the true quantitative trait loci (QTL) effects, genetic map and the haplotypes of all animals are known.

Abstract:Historical data collection for genetic evaluation purposes is a common practice in animal populations; however, the larger the dataset, the higher the computing power needed to perform the analyses. Also, fitting the same model to historical and recent data may be inappropriate. Data truncation can reduce the number of equations to solve, consequently decreasing computing costs; however, the large volume of genotypes is responsible for most of the increase in computations. This study aimed to assess the impact of removing genotypes along with phenotypes and pedigree on the computing performance, reliability, and inflation of genomic predicted breeding value (GEBV) from single-step genomic best linear unbiased predictor for selection candidates. Data from two pig lines, a terminal sire (L1) and a maternal line (L2), were analyzed in this study. Four analyses were implemented: growth and "weaning to finish" mortality on L1, pre-weaning and reproductive traits on L2. Four genotype removal scenarios were proposed: removing genotyped animals without phenotypes and progeny (noInfo), removing genotyped animals based on birth year (Age), the combination of noInfo and Age scenarios (noInfo + Age), and no genotype removal (AllGen). In all scenarios, phenotypes were removed, based on birth year, and three pedigree depths were tested: two and three generations traced back and using the entire pedigree. The full dataset contained 1,452,257 phenotypes for growth traits, 324,397 for weaning to finish mortality, 517,446 for pre-weaning traits, and 7,853,629 for reproductive traits in pure and crossbred pigs. Pedigree files for lines L1 and L2 comprised 3,601,369 and 11,240,865 animals, of which 168,734 and 170,121 were genotyped, respectively. In each truncation scenario, the linear regression method was used to assess the reliability and dispersion of GEBV for genotyped parents (born after 2019). The number of years of data that could be removed without harming reliability depended on the number of records, type of analyses (multitrait vs. single trait), the heritability of the trait, and data structure. All scenarios had similar reliabilities, except for noInfo, which performed better in the growth analysis. Based on the data used in this study, considering the last ten years of phenotypes, tracing three generations back in the pedigree, and removing genotyped animals not contributing own or progeny phenotypes, increases computing efficiency with no change in the ability to predict breeding values.
Exploring a Bayesian sparse factor model-based strategy for the genetic analysis of thousands of MIR-spectra traits for animal breeding

Abstract:With the rapid development of animal phenomics and deep phenotyping, we can get thousands of traditional but also molecular phenotypes per individual. However, there is still a lack of exploration regarding how to handle this huge amount of data in the context of animal breeding, presenting a challenge that we are likely to encounter more and more in the future. This study aimed to (1) explore the use of the Mega-scale linear mixed model (MegaLMM), a factor model-based approach, able to simultaneously estimate (co)variance components and genetic parameters in the context of thousands of milk traits, hereafter called thousand-trait (TT) models; (2) compare the phenotype values and genomic breeding values (u) predictions for focal traits (i.e., traits that are targeted for prediction, compared with secondary traits that are helping to evaluate), from single-trait (ST) and TT models, respectively; (3) propose a new approximate method of estimated genomic breeding values (U) prediction with TT models and MegaLMM. 3,421 milk mid-infrared (MIR) spectra wavepoints (called secondary traits) and 3 focal traits [average fat percent (Fat), average methane (CH4), and average somatic cell score (SCS)] collected on 3,302 first-parity Holstein cows were used. The 3,421 milk MIR wavepoints traits were composed of 311 wavepoints in 11 classes (months in lactation). Genotyping information of 564,439 SNP was available for all animals and was used to calculate the genomic relationship matrix. The MegaLMM was implemented in the framework of the Bayesian sparse factor model and solved through Gibbs sampling (Markov chain Monte Carlo). The heritabilities of the studied 3,421 milk MIR wavepoints gradually increased and then decreased in units of 311 wavepoints throughout the lactation. The genetic and phenotypic correlations between the first 311 wavepoints and the other 3,110 wavepoints were low. The accuracies of phenotype predictions from the ST model were lower than those from the TT model for Fat (0.51 vs. 0.93), CH4 (0.30 vs. 0.86), and SCS (0.14 vs. 0.33). The same trend was observed for the accuracies of u predictions: Fat (0.59 vs. 0.86), CH4 (0.47 vs. 0.78), and SCS (0.39 vs. 0.59). The average correlation between U predicted from the TT model and the new approximate method was 0.90. The new approximate method used for estimating U in MegaLMM will enhance the suitability of MegaLMM for applications in animal breeding. This study conducted an initial investigation into the application of thousands of traits in animal breeding and showed that the TT model is beneficial for the prediction of focal traits (phenotype and breeding values), especially for difficult-to-measure traits (e.g., CH4).

Abstract:BACKGROUND: With the availability of high density whole-genome single nucleotide polymorphism chips, genomic selection has become a promising method to estimate genetic merit with potentially high accuracy for animal, plant and aquaculture species of economic importance. With markers covering the entire genome, genetic merit of genotyped individuals can be predicted directly within the framework of mixed model equations, by using a matrix of relationships among individuals that is derived from the markers. Here we extend that approach by deriving a marker-based relationship matrix specifically for the trait of interest.METHODOLOGY/PRINCIPAL FINDINGS: In the framework of mixed model equations, a new best linear unbiased prediction (BLUP) method including a trait-specific relationship matrix (TA) was presented and termed TABLUP. The TA matrix was constructed on the basis of marker genotypes and their weights in relation to the trait of interest. A simulation study with 1,000 individuals as the training population and five successive generations as candidate population was carried out to validate the proposed method. The proposed TABLUP method outperformed the ridge regression BLUP (RRBLUP) and BLUP with realized relationship matrix (GBLUP). It performed slightly worse than BayesB with an accuracy of 0.79 in the standard scenario.CONCLUSIONS/SIGNIFICANCE: The proposed TABLUP method is an improvement of the RRBLUP and GBLUP method. It might be equivalent to the BayesB method but it has additional benefits like the calculation of accuracies for individual breeding values. The results also showed that the TA-matrix performs better in predicting ability than the classical numerator relationship matrix and the realized relationship matrix which are derived solely from pedigree or markers without regard to the trait. This is because the TA-matrix not only accounts for the Mendelian sampling term, but also puts the greater emphasis on those markers that explain more of the genetic variance in the trait.

Abstract:Abstract Background Genomic selection uses dense single nucleotide polymorphisms (SNP) markers to predict breeding values, as compared to conventional evaluations which estimate polygenic effects based on phenotypic records and pedigree information. The objective of this study was to compare polygenic, genomic and combined polygenic-genomic models, including mixture models (labelled according to the percentage of genotyped SNP markers considered to have a substantial effect, ranging from 2.5% to 100%). The data consisted of phenotypes and SNP genotypes (10,946 SNPs) of 2,188 mice. Various growth, behavioural and physiological traits were selected for the analysis to reflect a wide range of heritabilities (0.10 to 0.74) and numbers of detected quantitative traits loci (QTL) (1 to 20) affecting those traits. The analysis included estimation of variance components and cross-validation within and between families. Results Genomic selection showed a high predictive ability (PA) in comparison to traditional polygenic selection, especially for traits of moderate heritability and when cross-validation was between families. This occurred although the proportion of genomic variance of traits using genomic models was 22 to 33% smaller than using polygenic models. Using a 2.5% mixture genomic model, the proportion of genomic variance was 79% smaller relative to the polygenic model. Although the proportion of variance explained by the markers was reduced further when a smaller number of SNPs was assumed to have a substantial effect on the trait, PA of genomic selection for most traits was little affected. These low mixture percentages resulted in improved estimates of single SNP effects. Genomic models implemented for traits with fewer QTLs showed even lower PA than the polygenic models. Conclusions Genomic selection generally performed better than traditional polygenic selection, especially in the context of between family cross-validation. Reducing the number of markers considered to affect the trait did not significantly change PA for most traits, particularly in the case of within family cross-validation, but increased the number of markers found to be associated with QTLs. The underlying number of QTLs affecting the trait has an effect on PA, with a smaller number of QTLs resulting in lower PA using the genomic model compared to the polygenic model.

Abstract:Gait scores are widely used in the genetic evaluation of horses. However, the nature of such measurement may limit genetic progress since there is subjectivity in phenotypic information. This study aimed to assess the application of machine learning techniques in the prediction of breeding values for five visual gait scores in Campolina horses: dissociation, comfort, style, regularity, and development. The dataset contained over 5000 phenotypic records with 107,951 horses (14 generations) in the pedigree. A fixed model was used to estimate least-square solutions for fixed effects and adjusted phenotypes. Variance components and breeding values (EBV) were obtained via a multiple-trait model (MTM). Adjusted phenotypes and fixed effects solutions were used to train machine learning models (using the EBV from MTM as target variable): artificial neural network (ANN), random forest regression (RFR) and support vector regression (SVR). To validate the models, the linear regression method was used. Accuracy was comparable across all models (but it was slightly higher for ANN). The highest bias was observed for ANN, followed by MTM. Dispersion varied according to the trait; it was higher for ANN and the lowest for MTM. Machine learning is a feasible alternative to EBV prediction; however, this method will be slightly biased and over-dispersed for young animals.
Linking changes to breeding objectives and genetic evaluation to genetic gain in New Zealand

Abstract:This article uses the breeder’s equation, which predicts genetic gain in breeding programs, to frame a general discussion on breeding objectives, new phenotypic techniques for selection criteria and statistical models as applied to short rotation species. Short-rotation breeding programs are increasingly working on wood quality traits; however, we keep on treating them as if they were growth traits. Understanding tree-level patterns of variation can lead to alternative strategies for evaluation, analysis and inclusion in breeding objectives; which I describe in a pilot application in Pinus radiata in New Zealand. Finally I discuss the relationship between the breeder’s equation and formulations of linear mixed models, using genotype by environment interaction as example, to show the interplay between genetic evaluation and breeding strategies. There is tension between increasing complexity (and the implicitly promised flexibility), information recovery (as more parameters are poorly estimated) and computational demands. The latter can be tackled through much more computer power (a never-ending endeavor), exploiting features of the problem or moving back to a lower complexity level.

Abstract:This study presents a novel approach for the optimization of genomic parental selection in breeding programs involving categorical and continuous-categorical multi-trait mixtures (CMs and CCMMs). Utilizing the Bayesian decision theory (BDT) and latent trait models within a multivariate normal distribution framework, we address the complexities of selecting new parental lines across ordinal and continuous traits for breeding. Our methodology enhances precision and flexibility in genetic selection, validated through extensive simulations. This unified approach presents significant potential for the advancement of genetic improvements in diverse breeding contexts, underscoring the importance of integrating both categorical and continuous traits in genomic selection frameworks.

Abstract:Abstract Increasing the efficiency of current forage breeding programs through adoption of new technologies, such as genomic selection (GS) and phenomics ( Ph ), is challenging without proof of concept demonstrating cost effective genetic gain (∆G). This paper uses decision support software DeltaGen (tactical tool) and QU-GENE (strategic tool), to model and assess relative efficiency of five breeding methods. The effect on ∆G and cost ($) of integrating GS and Ph into an among half-sib (HS) family phenotypic selection breeding strategy was investigated. Deterministic and stochastic modelling were conducted using mock data sets of 200 and 1000 perennial ryegrass HS families using year-by-season-by-location dry matter (DM) yield data and in silico generated data, respectively. Results demonstrated short (deterministic)- and long-term (stochastic) impacts of breeding strategy and integration of key technologies, GS and Ph , on ∆G. These technologies offer substantial improvements in the rate of ∆G, and in some cases improved cost-efficiency. Applying 1% within HS family GS, predicted a 6.35 and 8.10% ∆G per cycle for DM yield from the 200 HS and 1000 HS, respectively. The application of GS in both among and within HS selection provided a significant boost to total annual ∆G, even at low GS accuracy r A of 0.12. Despite some reduction in ∆G, using Ph to assess seasonal DM yield clearly demonstrated its impact by reducing cost per percentage ∆G relative to standard DM cuts. Open-source software tools, DeltaGen and QuLinePlus/QU-GENE, offer ways to model the impact of breeding methodology and technology integration under a range of breeding scenarios.

Abstract:In genome-wide prediction, independence of marker allele substitution effects is typically assumed; however, since early stages of this technology it has been known that nature points to correlated effects. In statistics, graphical models have been identified as a useful and powerful tool for covariance estimation in high dimensional problems and it is an area that has recently experienced a great expansion. In particular, Gaussian concentration graph models (GCGM) have been widely studied. These are models in which the distribution of a set of random variables, the marker effects in this case, is assumed to be Markov with respect to an undirected graph G. In this paper, Bayesian (Bayes G and Bayes G-D) and frequentist (GML-BLUP) methods adapting the theory of GCGM to genome-wide prediction were developed. Different approaches to define the graph G based on domain-specific knowledge were proposed, and two propositions and a corollary establishing conditions to find decomposable graphs were proven. These methods were implemented in small simulated and real datasets. In our simulations, scenarios where correlations among allelic substitution effects were expected to arise due to various causes were considered, and graphs were defined on the basis of physical marker positions. Results showed improvements in correlation between phenotypes and predicted breeding values and accuracies of predicted breeding values when accounting for partially correlated allele substitution effects. Extensions to the multiallelic loci case were described and some possible refinements incorporating more flexible priors in the Bayesian setting were discussed. Our models are promising because they allow incorporation of biological information in the prediction process, and because they are more flexible and general than other models accounting for correlated marker effects that have been proposed previously.
Comparing Bayesian models for the genetic evaluation of oocytes and embryo counts in Dairy Gir cattle

Abstract:Count traits are usually explored in livestock breeding programs, and they usually do not fit into normal distribution, requiring alternatives to adjust the phenotype to estimate accurate genetic parameters and breeding values. Alternatively, distribution such as Poisson can be used to evaluate count traits. This study aimed to compare and discuss the genetic evaluation for oocyte and embryo counts considering Gaussian (untransformed variable — LIN; transformed by logarithm — LOG; transformed by Anscombe — ANS) and Poisson (POI) distributions. The data comprised 11,343 total oocytes (TO), viable oocytes (VO), cleaved embryos (CE), and viable embryo (VE) records of ovum pick-up from 1740 Dairy Gir heifers and cows. The genetic parameters and breeding values were estimated by the MCMCglmm package of the R software. The posterior means of heritability varied from 0.40 (LIN) to 0.49 (POI) for TO, 0.39 (LIN) to 0.49 (POI) for VO, 0.30 (LOG) to 0.41 (POI) for cleaved embryos, and 0.19 (LIN) to 0.32 (POI) for viable embryos. The posterior means of repeatability varied from 0.56 (LIN) to 0.65 (POI) for TO, 0.53 (LOG) to 0.63 (POI) for VO, 0.44 (LOG) to 0.60 (POI) for CE, and 0.36 (LOG) to 0.56 (POI) for VE. Deviance information criterion and mean squared residuals indicated that POI model should be used for the genetic evaluation of embryo and oocyte count traits. Spearman's rank correlation between estimated breeding value (EBV) for embryo and oocyte count traits computed by POI, LOG, and ANS models was high (ranging from 0.77 to 0.99), indicating little reranking among the best animals. The POI model is the most adequate for genetic evaluation, resulting in more reliable EBV of oocyte and embryo count traits for Dairy Gir cattle.

Abstract:The aim of this study was to evaluate the accuracy of the ridge regression best linear unbiased prediction model across different traits, parent population sizes, and breeding strategies when estimating breeding values in common bean (Phaseolus vulgaris). Genomic selection was implemented to make selections within a breeding cycle and compared across five different breeding strategies (single seed descent, mass selection, pedigree method, modified pedigree method, and bulk breeding) following 10 breeding cycles. The model was trained on a simulated population of recombinant inbreds genotyped for 1010 single nucleotide polymorphism markers including 38 known quantitative trait loci identified in the literature. These QTL included 11 for seed yield, eight for white mold disease incidence, and 19 for days to flowering. Simulation results revealed that realized accuracies fluctuate depending on the factors investigated: trait genetic architecture, breeding strategy, and the number of initial parents used to begin the first breeding cycle. Trait architecture and breeding strategy appeared to have a larger impact on accuracy than the initial number of parents. Generally, maximum accuracies (in terms of the correlation between true and estimated breeding value) were consistently achieved under a mass selection strategy, pedigree method, and single seed descent method depending on the simulation parameters being tested. This study also investigated model updating, which involves retraining the prediction model with a new set of genotypes and phenotypes that have a closer relation to the population being tested. While it has been repeatedly shown that model updating generally improves prediction accuracy, it benefited some breeding strategies more than others. For low heritability traits (e.g., yield), conventional phenotype‐based selection methods showed consistent rates of genetic gain, but genetic gain under genomic selection reached a plateau after fewer cycles. This plateauing is likely a cause of faster fixation of alleles and a diminishing of genetic variance when selections are made based on estimated breeding value as opposed to phenotype.
