Abstract:The monomeric red fluorescent protein DsRed (mDsRed) is widely used as an optical probe for multicolor applications in flow cytometry or fluorescence microscopy. Understanding the structure and dynamics of mDsRed provides fundamental information for its practical applications. The mDsRed crystal structure has been reported, but the structural dynamics have not been fully elucidated. Herein, the crystal structure of mDsRed was determined at 2.9 Å resolution, and the molecular flexibility was analyzed. mDsRed contains a solvent-accessible hole between the β7-strand and β9-α10 loop, which is connected to the chromophore. A partial disorder was present in the electron density map of the tyrosine-ring group of the mDsRed chromophore, indicating a flexible conformation of the chromophore. The refined mDsRed chromophore displayed a cis-conformation with a nonplanar configuration between the tyrosine and imidazoline rings of the chromophore. Temperature factor analysis indicated that the β-barrel fold of mDsRed is rigid, while the loops at the top and bottom of the β-barrel are relatively flexible. The β-barrel surface of mDsRed was closer to the native conformation compared with the previously reported Zn-bound state of mDsRed. These structural findings extend our understanding of the molecular flexibility of mDsRed.

Single-molecule fluorescence lifetime and anisotropy measurements of the red fluorescent protein, DsRed, in solution

Abstract:Fluorescence lifetime and anisotropy measurements were made on the red fluorescent protein (DsRed) from tropical coral of the Discosoma genus, both at single-molecule and bulk concentrations. As expected from previous work, the fluorescence lifetime of DsRed in solution is dependent on laser power, decreasing from an average fluorescence lifetime in the beam of about 3.3 ns at low power (3.5 ns if one extrapolates to zero power) to about 2.1 ns at 28 kW/cm2. At the single-molecule level, exciting with 532 nm, 10 ps laser pulses at 80 MHz repetition rate, DsRed particles entering the laser beam initially have a lifetime of about 3.6 ns and convert to a form having a lifetime of about 3.0 ns with a quantum yield of photoconversion on the order of 10(-3) (calculated in terms of photons per DsRed tetramer). The particles then undergo additional photoconversion with a quantum yield of roughly 10(-5), generating a form with an average lifetime of 1.6 ns. These results may be explained by rapid photoconversion of one DsRed monomer in a tetramer, which acts as an energy transfer sink, resulting in a lower quantum yield for photoconversion of subsequent monomers. Multiparameter correlation and selective averaging can be used to identify DsRed in a mixture of fluorophores, in part exploiting the fact that fluorescent lifetime of DsRed changes as a function of excitation intensity.

Abstract:Fluorescent proteins are important reporter molecules widely used in biotechnology and the biological sciences, generally. Their unusual spectrophotometric and fluorescence characteristics are controlled via protonation states of the chromophore, as for green fluorescent proteins (GFPs), and/or via cis–trans isomerization of the chromophore, as for red fluorescent proteins (RFPs). Here, we have performed both quantum mechanical calculations on substituted chromophores and structural comparisons of several RFPs (Rtms5, eqFP611, HcRed, and DsRed) and wild-type GFP. Our results indicate that the chromophore cis and trans isomers are comparably stable, and cis–trans isomerization has only a minor effect on electronic excitation. The chromophore is also found to exist in either the anionic or possibly zwitterionic protonation state. Structural comparisons of RFPs reveal that the conformation of the chromophore within a specific RFP is determined by only a few key residues, which could serve as mutation targets for engineering new fluorescent proteins for novel biotechnological applications.

Abstract:Fluorescent proteins are commonly used as molecular labels, noninvasive markers of gene expression, and reporters of environmental conditions in live cells. We investigate the structural and spectroscopic properties of the chromophore of a far-red fluorescent protein eqFP611. Both the cis and trans isomers of the chromophore are examined within the protein for which both anionic and neutral states of protonation are considered. Spectroscopic properties are examined using time-dependent density functional theory (TDDFT), employing the B3LYP, PBE and B3PW91 density functionals. Intermolecular and long-range contributions to the structure and spectroscopy were treated using the own n-layered integrated molecular orbital and molecular mechanics (ONIOM) approach. The results indicated that the chromophore before excitation is in an anionic, protonated state, with the long-range contributions inducing a blue shift in the absorption and fluorescence maxima of the chromophore. Moreover, the calculated changes of the lowest pi-pi* excitation energy upon isomerization match the observed shift from 559 to 600 nm in the absorption maximum of the system following prolonged irradiation. Furthermore, decomposition analysis of the electrostatic contributions from individual residues indicated that the interactions from four residues Arg92, Lys67, Glu145, and His197 to the chromophore play a key role in the absorption and fluorescence spectra of eqFP611, suggesting that mutations at these sites should provide very useful mechanistic information.
Structural Analysis of the Large Stokes Shift Red Fluorescent Protein tKeima

Abstract:The Keima family comprises large Stokes shift fluorescent proteins that are useful for dual-color fluorescence cross-correlation spectroscopy and multicolor imaging. The tKeima is a tetrameric large Stokes shift fluorescent protein and serves as the ancestor fluorescent protein for both dKeima and mKeima. The spectroscopic properties of tKeima have been previously reported; however, its structural basis and molecular properties have not yet been elucidated. In this study, we present the crystallographic results of the large Stokes shift fluorescent protein tKeima. The purified tKeima protein spontaneously crystallized after purification without further crystallization. The crystal structure of tKeima was determined at 3.0 Å resolution, revealing a β-barrel fold containing the Gln-Tyr-Gly chromophores mainly with cis-conformation. The tetrameric interfaces of tKeima were stabilized by numerous hydrogen bonds and salt–bridge interactions. These key residues distinguish the substituted residues in dKeima and mKeima. The key structure-based residues involved in the tetramer formation of tKeima provide insights into the generation of a new type of monomeric mKeima. This structural analysis expands our knowledge of the Keima family and provides insights into its protein engineering.

Spectral and structural analysis of large Stokes shift fluorescent protein dKeima570

Abstract:The Keima family comprises large Stokes shifts fluorescent proteins, which are useful for dual-color fluorescence crosscorrelation spectroscopy and multicolor imaging. dKeima570 belongs to the Keima family. It has a unique chromophore sequence composed of CYG with an emission peak at 570 nm, but its molecular properties are unclear. We report the spectral analysis of dKeima570 and its crystal structure at 2.0 Å resolution. The dKeima570 chromophore is mainly in the protonation state in the entire pH range. The pH-induced non-fluorescence state was observed below pH 4.0. The crystal structure of the dKeima570 chromophore has a cis conformation at pH 6.5. The chromophore is surrounded by a unique hydrogen bonding network containing a water bridge between Glu212 and Arg194. The analysis of the dimeric interface of dKeima570 revealed the key residues that maintain the oligomerization of Keima family. Structural comparisons of dKeima570 and mKeima provided insights into the unique large Stokes shifts characteristics of the Keima family.

Abstract:The red fluorescent protein variant TagRFP-T has greatly improved photostability over its parent molecule, TagRFP, but the underlying mechanism leading to this improvement is to date unknown. The 1.95 Å resolution crystallographic structure of TagRFP-T showed that its chromophore exists as a mixture of cis and trans coplanar isomers in roughly equal proportions. Interestingly, both isomers are able to fluoresce, a property that has never been observed in any other fluorescent protein. We propose a "circular restoration model" for TagRFP-T to explain its superior photostability: There are four co-existing chromophore states (cis/trans protonated/ionized state) that can be driven by light to transform from one state into another. This model also explains how TagRPF-T essentially eliminates the temporary dark state (reversible photobleaching).

Abstract:In red fluorescent proteins such as DsRed, an acylimine is formed from the Phe65-Gln66 linkage in GFP-like immature form, while it shows a cis configuration in its mature state. To date, the relationship between acylimine formation and trans-cis isomerization is still unresolved. We have calculated bond rotation profiles for mature and immature chromophores within the protein using our own n-layered integrated molecular orbital and molecular mechanism (ONIOM) approach. The results suggested that the isomerization is barrierless in acylimine formed in the mature state, suggesting that the acylimine formation precedes the trans-cis isomerization in DsRed chromophores. Further decomposition analysis of electrostatic contributions from individual residues has identified several residues and a specific water molecule which could play key roles in controlling the rate of the trans-cis isomerization of peptide bond in immature GFP-like protein. The results also highlight the importance of Gln66-like of tripeptide motif (chromophore) in the maturation of red fluorescent proteins. In view of the considerable interest in developing red fluorescent proteins for numerous biotechnological applications, these results should be useful for design of novel fluorescent proteins.

Abstract:The Hutchinson-Giiford syndrome (progeria) is an extremely rare disorder characterized by growth retardation and acceierated degenerative changes of the cutaneous, muscuioskeletal. and cardiovascular systems. In recognition of the prematurely aged appearance of these patients, Gilford (I) proposed the term progeria, which is derived from the Greek word for aging, geras. Since the first report by Hutchinson in 1886 (2), approximately 73 cases have been reported (3), with an estimated incidence of 1 in 8 miliion births (4). Most reported patients are Caucasian, with an equal sex distribution (4). Aithough the pathogenesis remains unclear, the disorder is considered to be a manifestation of either a random dominant gene mutation or an inherited autosomal recessive gene (5).
Conical Intersection Accessibility Dictates Brightness in Red Fluorescent Proteins

Abstract:Red fluorescent protein (RFP) variants are highly sought after for in-vivo imaging since longer wavelengths improve depth and contrast in fluorescence imaging. However, the lower energy emission wavelength usually correlates with a lower fluorescent quantum yield than their green emitting counterparts. To guide the rational design of bright variants, we have theoretically assessed two variants (mScarlet and mRouge) which are reported to have very different brightness. Using an α-CASSCF QM/MM framework (chromophore and all protein residues within 6 Å of it in the QM region, for a total of more than 450 QM atoms), we identify key points on the ground and first excited state potential energy surfaces. The brighter variant mScarlet has a rigid scaffold, and the chromophore stays largely planar on the ground state. The dimmer variant mRouge shows more flexibility and can accommodate a pre-twisted chromophore conformation which provides easier access to conical intersections. The main difference between the variants lies in the intersection seam regions, which appear largely inaccessible in mScarlet but partially accessible in mRouge. This observation is mainly related with changes in the cavity charge distribution, the hydrogen-bonding network involving the chromophore and a key ARG/THR mutation (which changes both charge and steric hindrance).

Changes in Performance over Time on the Bayley Scales of Infant Development II When Administered to Infants at High Risk of Developmental Disabilities

Abstract:Purpose: The purpose of this study was to analyze changes in performance over time on the Bayley Scales of Infant Development II (BSID-II) in a sample of infants at high risk of developmental disabilities. Methods: Cognitive and motor performance of 53 infants, 34 with prenatal drug exposure (DE group) and 19 with perinatal medical concerns (PMC group), was measured at under one year of age (mean = 6.99 months) and again at 17–22 months of age (mean = 18.24 months). Changes in performance on both the Mental and Motor Scales over time were analyzed. Results: Over time, cognitive performance decreased for both groups (p < 0.05). Rate of change in motor performance increased for the PMC group and decreased for the DE group (p < 0.01). Conclusions: Developmental changes over time should be studied separately for infants prenatally exposed to drugs and infants with perinatal medical concerns. Longer term follow-up with several repeat assessments would be desirable.

Abstract:While green fluorescent proteins (GFPs) have been widely used as tools in biochemistry, cell biology, and molecular genetics, novel red fluorescent proteins (RFPs) with red fluorescence emission have also been identified, as complements to the existing GFP technology. The unusual spectrophotometric and fluorescence properties of GFPs and RFPs are controlled by the protonation states and possibly cis/trans isomerization within their chromophores. In this work, we have investigated the electronic structures, liquid structures, and solvent shifts of the possible neutral and anionic protonated states and the cis/trans isomerization of a RFP chromophore model compound HBMPI in aqueous solutions. The calculations reproduced the experimental absorption solvatochromatic shifts of dilute HBMPI in water under neutral and anionic conditions. Unlike the GFP chromophore, the RFP chromophore model compound HBMPI in basic solution can only adopt a conformation where the C=C bond between the bridge group and the imidazolinone ring and the C-C bond between the imidazolinone and ethylene groups exist in cis and trans conformations, respectively. Moreover, the solvent-solute hydrogen-bonding interactions are found to contribute significantly to the total solvent shifts of pi-pi* excitations of aqueous HBMPI solutions, signifying the importance of protein environment in the determination of the conformation of the chromophores in red fluorescent proteins.

Abstract:To enhance the photoconversion performance of biphotochromic moxSAASoti protein, a substitution F97 M was introduced. In addition to enhancing the target properties, this substitution also resulted in the crystallization of the recombinant protein within living HeLa cells (also referred to as in cellulo crystallization). The phenomenon of protein crystallization in living cells is not unique, yet the mechanisms and application of in cellulo crystallization remain significant for further research. However, in cellulo crystallization is atypical for fluorescent proteins and detrimental for their biotechnological application. The objective of this study was to elucidate the underlying mechanisms responsible for the crystallization of moxSAASotiF97Min cellulo. For this purpose, the crystal structure of the green form of biphotochromic protein moxSAASotiF97M was determined at high resolution, which surprisingly has a space group, different from those of parent mSAASotiC21N. The analysis provided allowed to propose a mechanism of new crystal contacts formation, which might be a cause of in cellulo protein crystallization.
Research on the transition dynamics and linear (nonlinear) optical properties of mCherry

Abstract:In this study, we explore the electron transition mechanism and optical properties of the popular red fluorescent protein mCherry. By examining the charge transfer spectrum and combining it with the mCherry hole-electron distribution, we identify that the charge transfer between the phenolate and imidazolinone loops significantly contributes to the absorption spectrum. Quantitative analysis of charge transfer shows that, overall, the electrons are transferred to the C16 atom in the middle of phenolate and the imidazolinone loops during absorption. We speculate that C16 may also absorb protons to enable the photoconversion of mCherry in the excited state, similar to the blinking mechanism of IrisFP. In addition, we further investigated the optical properties of mcherry in the external field by polarizability (hyperpolarizability), showing the anisotropy of the polarization, the first hyperpolarization and the second hyperpolarization by unit spherical representation. Our results suggest that significant polarization and second hyperpolarizability occur when the field direction and electron transfer direction are aligned. We also analyzed the polarizability and first hyperpolarizabilities for different external fields. The polarizability mutated when the external field satisfies the S_0,min-> S_1 transition. Finally, the study of the first hyperpolarizability shows that adjusting the appropriate field can lead to a linear photoelectric effect or second harmonic generation of mCherry. These studies have certain reference values for various red fluorescent protein correlation simulations and experiments because of the similarity of the red fluorescent protein.

Abstract:Fluorescent proteins are genetically encoded, easily imaged reporters crucial in biology and biotechnology1,2. When a protein is tagged by fusion to a fluorescent protein, interactions between fluorescent proteins can undesirably disturb targeting or function3. Unfortunately, all wild-type yellow-to-red fluorescent proteins reported so far are obligately tetrameric and often toxic or disruptive4,5. The first true monomer was mRFP1, derived from the Discosoma sp. fluorescent protein “DsRed” by directed evolution first to increase the speed of maturation6, then to break each subunit interface while restoring fluorescence, which cumulatively required 33 substitutions7. Although mRFP1 has already proven widely useful, several properties could bear improvement and more colors would be welcome. We report the next generation of monomers. The latest red version matures more completely, is more tolerant of N-terminal fusions and is over tenfold more photostable than mRFP1. Three monomers with distinguishable hues from yellow-orange to red-orange have higher quantum efficiencies.

Abstract:The crystal structures of the monomer and homodimer of S64C mutant from D. vulgaris in the oxidized and semiquinone states have been determined, at 1.80Å resolution with diffraction data at 100K, by molecular replacement using as starting model the wild type structure [1].The interest for the new mutant S64C is due to the location of Cys64 in a key region for the interaction with the cofactor FMN and in a position favourable to the formation of homo-and heterodimers.The structures of ox and sq S64C monomer crystallizes in the space group P4 3 2 1 2 and have the general fold of flavodoxin family.The pattern of hydrogen bonds between the protein and FMN is similar to that of the wild type.The main structural differences between the ox and sq monomer are in the loop-60, that is involved in a new hydrogen bond with the cofactor upon reduction [2].The two forms of the dimeric S64C mutant crystallize in the space group P4 1 2 1 2 and the dimer link is due to Cys64, that makes the disulfide bridge with a simmetry related mate.These structural studies provide the seminal information towards a better understanding of the role of the protein moiety in tuning the redox potential and, therefore, the electron transfer.
Fuzzy neural network based prediction coding for bayer pattern image

Abstract:In this paper, a sequential lossless compression of raw data from image sensor with Bayer pattern is proposed. Inspired by model of JPEG-LS, the proposed encoder consists of fuzzy neural network predictor, adaptive correction part based on context and adaptive arithmetic coder. As in JPEG-LS, it is a empirically observed that the global statistics of residuals from the ANN fixed predictor in raw data, which effectively exploits structural redundancies between mosaic-like color components, are well-modeled by a TSGD centered at zero. In the meantime, we propose a context determination approach based on causal interpolation that achieves high coding efficiency. Consequently, we can encode mosaic images on the fly at low complexity level. Compared with existing methods of lossless compression for Bayer raw data, the performance of proposed method is apparently the best.

Abstract:Cyanobacteriochromes form a recently defined superfamily of tetrapyrrole-based photoreceptors that are distantly related to conventional red/far-red photoreceptor phytochromes. Among these molecules, AnPixJ from Anabaena sp. PCC 7120 is a novel photoreceptor that shows reversible photoconversion between green-absorbing and red-absorbing forms, which is in contrast to the properties of conventional phytochromes. In order to better understand the structural basis of this unique photoconversion mechanism, the chromophore-binding domain of AnPixJ (AnPixJ-GAF2) was heterologously overproduced and purified, and crystallization of both forms was attempted. Blue crystals of the red-absorbing form of AnPixJ-GAF2 were successfully obtained; they belonged to space group P4(3)2(1)2 and contained one monomer per asymmetric unit. Diffraction data were collected to a resolution of 1.8 A using synchrotron-radiation beamline BL-5A at the Photon Factory.

Abstract:Red fluorescent proteins (RFPs) have broad applications in life science research, and the manipulation of RFPs using nanobodies can expand their potential uses. However, the structural information available for nanobodies that bind with RFPs is still insufficient. In this study, we cloned, expressed, purified, and crystallized complexes formed by mCherry with LaM1, LaM3, and LaM8. Then, we analyzed the biochemical properties of the complexes using mass spectrometry (MS), fluorescence-detected size exclusion chromatography (FSEC), isothermal titration calorimetry (ITC), and bio-layer interferometry (BLI) technology. We determined the crystal structure of mCherry-LaM1, mCherry-LaM3, and mCherry-LaM8, with resolutions of 2.05 Å, 3.29 Å, and 1.31 Å, respectively. In this study, we systematically compared various parameters of several LaM series nanobodies, including LaM1, LaM3, and LaM8, with previously reported data on LaM2, LaM4, and LaM6, specifically examining their structural information. After designing multivalent tandem LaM1-LaM8 and LaM8-LaM4 nanobodies based on structural information, we characterized their properties, revealing their higher affinity and specificity to mCherry. Our research provides novel structural insights that could aid in understanding nanobodies targeting a specific target protein. This could provide a starting point for developing enhanced mCherry manipulation tools.

Abstract:Significance Phytochromes are well-known far-red-light sensors found in plants that trigger adaptive responses to facilitate competition for light capture with neighboring plants. Red- and far-red sensing are also critical for cyanobacteria living in the far-red–enriched shade of plants. This work reports the crystal structure of a far-red–sensing cyanobacteriochrome, a distant cyanobacterial relative of phytochrome. These studies shed insights into the molecular basis of far-red-sensing by phycobilin-based photoreceptors. Owing to the deep tissue penetration of far-red light, far-red–sensing cyanobacteriochromes are promising protein scaffolds for developing genetically encoded photoswitches, optoacoustic contrast agents, and fluorescent probes for in situ imaging and optogenetic applications.
