Abstract:Auxin response factors (ARFs) play important roles in regulating plant growth and development and response to environmental stress. An exhaustive analysis of the CaARF family was performed using the latest publicly available genome for pepper (Capsicum annuum L.). In total, 22 non-redundant CaARF gene family members in six classes were analyzed, including chromosome locations, gene structures, conserved motifs of proteins, phylogenetic relationships and Subcellular localization. Phylogenetic analysis of the ARFs from pepper (Capsicum annuum L.), tomato (Solanum lycopersicum L.), Arabidopsis and rice (Oryza sativa L.) revealed both similarity and divergence between the four ARF families, and aided in predicting biological functions of the CaARFs. Furthermore, expression profiling of CaARFs was obtained in various organs and tissues using quantitative real-time RT-PCR (qRT-PCR). Expression analysis of these genes was also conducted with various hormones and abiotic treatments using qRT-PCR. Most CaARF genes were regulated by exogenous hormone treatments at the transcriptional level, and many CaARF genes were altered by abiotic stress. Systematic analysis of CaARF genes is imperative to elucidate the roles of CaARF family members in mediating auxin signaling in the adaptation of pepper to a challenging environment.

Abstract:Auxin is a crucial phytohormone that has various effects on the regulators of plant growth and development. Auxin signal transduction is mainly controlled by two gene families: auxin response factor (ARF) and auxin/indole‐3‐acetic acid (Aux/IAA). ARFs are plant‐specific transcription factors that bind directly to auxin response elements in the promoters of auxin‐responsive genes. ARF proteins contain three conserved regions: a conserved N‐terminal B3 DNA‐binding domain, a variable intermediate middle region domain that functions in activation or repression, and a C‐terminal domain including the Phox and Bem1p region for dimerization, similar to the III and IV elements of Aux/IAA, which facilitate protein‐protein interaction through homodimerization of ARF proteins or heterodimerization of ARF and Aux/IAA proteins. In the two decades following the identification of the first ARF, 23 ARF members have been identified and characterized in Arabidopsis. Using whole‐genome sequencing, 22, 25, 23, 25, and 36 ARF genes have been identified in tomato, rice, wheat, sorghum, and maize, respectively, in addition to which the related biofunctions of some ARFs have been reported. ARFs play crucial roles in regulating the growth and development of roots, leaves, flowers, fruits, seeds, responses to biotic and abiotic stresses, and phytohormone signal crosstalk. In this review, we summarize the research progress on the structures and functions of ARFs in Arabidopsis, tomato, and cereal crops, to provide clues for future basic research on phytohormone signaling and the molecular design breeding of crops. Abstract:Auxin response factors (ARFs) are an important family of transcription factors involved in the exertion of auxin in plants and play a key role in regulating the growth and development of plant nutritional and reproductive organs such as roots, stems, leaves, flowers, fruits, and seeds. Foods of plant origin occupy an important place in the nutritional structure of the human diet, and the main edible parts of different plants vary. In this paper, we review recent research reports on ARFs and summarize its role in the regulation of leaf, flower, root, and fruit growth, as well as other important life activities. We also present the challenges and opportunities that ARFs will present in the future. It will be important to deepen our understanding of the mechanisms by which ARFs interact with other proteins or genes. In addition, it is worth considering that more technical tools should be put into the study of ARFs and that the research should be oriented towards solving practical problems. In the future, it is expected that the nutrition and function of plant-derived foods can be improved through gene editing and other means.
Recent advances with auxin response factors(ARFs): a review

Abstract:Auxin response factors(ARFs) are important transcription factors which regulate the expression of auxin response genes in plants and which take on an important role in auxin signal transduction.ARFs can bind specifically to a TGTCTC motif(auxin response element) and mediate auxin responses including activating or inhibiting gene expression.Based on recent advances in the molecular biology of ARFs,structural characteristics as well as biological functions of ARFs and their regulation mechanism are discussed.A typical ARF protein consists of a N-terminal DNA Binding Domain(DBD),a variable middle region that may function as an activation domain(AD) or a repression domain(RD),and one C-terminal Aux/IAA domain(CTD).ARFs promote the transcription of early genes by combining auxin response elements,and they regulate the expression of downstream genes in the process of auxin signal transduction.Different ARFs are expressed in different tissues and organisms.Also,the study of ARF mutants has indicated that different ARFs possess different functions,which are due to differences in temporal and spatial expression and due to affinities with promoters of target genes.Additionally,plant hormones,environmental factors,and non-coding small RNA act as important functions in regulating ARFs.[Ch,1 fig.42 ref.]

Abstract:Auxin response factors (ARFs) encode transcriptional factors that function in the regulation of plant development processes. A tomato ARF gene, SlARF5, was observed to be expressed at high levels in emasculated ovaries but maintained low expression levels in pollinated ovaries. The amiRNA SlARF5 lines exhibited ovary growth and formed seedless fruits following emasculation. These parthenocarpic fruits developed fewer locular tissues, and the fruit size and weight were decreased in transgenic lines compared to those of wild-type fruits. Gene expression analysis demonstrated that several genes involved in the auxin-signaling pathway were downregulated, whereas some genes involved in the gibberellin-signaling pathway were enhanced by the decreased SlARF5 mRNA levels in transgenic plants, indicating that SlARF5 may play an important role in regulating both the auxin- and gibberellin-signaling pathways during fruit set and development.

Abstract:Auxin is a key regulator of virtually every aspect of plant growth and development from embryogenesis to senescence. Previous studies have indicated that auxin regulates these processes by controlling gene expression via a family of functionally distinct DNA-binding auxin response factors (ARFs). ARFs are likely components that confer specificity to auxin response through selection of target genes as transcription factors. They bind to auxin response DNA elements (AuxRE) in the promoters of auxin-regulated genes and either activate or repress transcription of these genes depending on a specific domain in the middle of the protein. Genetic studies have implicated various ARFs in distinct developmental processes through loss-of-function mutant analysis. Recent advances have provided information on the regulation of ARF gene expression, the role of ARFs in growth and developmental processes, protein-protein interactions of ARFs and target genes regulated by ARFs in plants. In particular, protein interaction and structural studies of ARF proteins have yielded novel insights into the molecular basis of auxin-regulated transcription. These results provide the foundation for predicting the contributions of ARF genes to the biology of other plants.

Abstract:Abiotic and biotic stresses globally constrain plant growth and impede the optimization of crop productivity. The phytohormone auxin is involved in nearly every aspect of plant development. Auxin acts as a chemical messenger that influences gene expression through a short nuclear pathway, mediated by a family of specific DNA-binding transcription factors known as Auxin Response Factors (ARFs). ARFs thus act as effectors of auxin response and translate chemical signals into the regulation of auxin responsive genes. Since the initial discovery of the first ARF in Arabidopsis, advancements in genetics, biochemistry, genomics, and structural biology have facilitated the development of models elucidating ARF action and their contributions to generating specific auxin responses. Yet, significant gaps persist in our understanding of ARF transcription factors despite these endeavors. Unraveling the functional roles of ARFs in regulating stress response, alongside elucidating their genetic and molecular mechanisms, is still in its nascent phase. Here, we review recent research outcomes on ARFs, detailing their involvement in regulating leaf, flower, and root organogenesis and development, as well as stress responses and their corresponding regulatory mechanisms: including gene expression patterns, functional characterization, transcriptional, post-transcriptional and post- translational regulation across diverse stress conditions. Furthermore, we delineate unresolved questions and forthcoming challenges in ARF research.

Abstract:Abstract Auxin response factors (ARFs) are important transcription factors to relay auxin signaling. From the Genome Database for Rosaceae (GDR), we identified 17 peach ARF genes ( PpARF s) encoding the proteins with three conserved domains. Their gene structure and functional domains were analyzed. Their transcriptional response to exogenous auxin treatment was tested and confirmed. We also expressed PpARF-GFP fusion reporters in tobacco leaves and observed their nuclear localization by fluorescence microscopy. It has been known that ARFs are widely involved in fruit development. We compared the expression pattern of all PpARF s in different tissues including the fruits at different developmental stages of two peach cultivars, “melting” and “stony hard”. We found eight PpARFs were more highly expressed in the “melting” peaches compared to “stony hard” peaches, while three PpARFs were more highly expressed in “stony hard” peaches. Among them, the expression difference of PpARF4 , PpARF7 and PpARF12 was large, and their function in regulating fruit development and fruit quality was discussed. Our work provides a basis for further exploring the mechanisms underlying auxin regulated peach fruit ripening.

Abstract:Abstract. Auxin response factors or ARFs are a recently discovered family of transcription factors that bind with specificity to auxin response elements (AuxREs) in promoters of primary or early auxin-responsive genes. ARFs have an amino-terminal DNA-binding domain related to the carboxyl-terminal DNA-binding domain in the maize transactivator VIVIPAROUS1. All but one ARF identified to date contain a carboxyl-terminal protein-protein interaction domain that forms a putative amphipathic α-helix. A similar carboxyl-terminal protein-protein interaction domain is found in the Aux/IAA class of auxin-inducible proteins. Some ARFs contain transcriptional activation domains, while others contain repression domains. ARFs appear to play a pivotal role in auxin-regulated gene expression of primary response genes.

Abstract:Auxin is important for plant growth and development. The AUXIN RESPONSE FACTOR (ARF) family of transcription factors controls auxin transcriptional output. Post‐translational modifications and regulated degradation control ARF activity and accumulation to regulate auxin response and plant growth. Auxin is a key regulator of plant developmental processes. Its effects on transcription are mediated by the AUXIN RESPONSE FACTOR (ARF) family of transcription factors. ARFs tightly control specific auxin responses necessary for proper plant growth and development. Recent research has revealed that regulated ARF protein accumulation and ARF nucleo‐cytoplasmic partitioning can determine auxin transcriptional outputs. In this review, we explore these recent findings and consider the potential for regulated ARF accumulation in driving auxin responses in plants.

Genome-Wide Identification and Expression Analysis of Auxin Response Factor (ARF) Gene Family in Longan (Dimocarpus longan L.)

Abstract:Auxin response factor (ARF) is the key regulator involved in plant development. Despite their physiological importance identified in various woody plants, the functions of ARF genes in longan were still not clear. In this study, 17 longan ARF genes (DlARF) were identified using the reference longan genome data. According to the phylogenetic relationships among longan, Arabidopsis and apple, DlARFs were divided into four classes. Most DlARFs showed a closer relationship with ARFs from apple than those from Arabidopsis. The analysis of gene structure and domain revealed high similarity of different ARF genes in the same class. Typical features of B3-type DNA binding domain (DBD) motif, Auxin Resp motifs, and a highly conserved C-terminal Phox and Bem1 (PB1) domain were present in all DlARFs except for DlARF-2,-3,-13 which lacked PBI domain. Expression profiles of 17 DlARF genes in longan different tissues showed that some DlARF genes were tissues-specific genes. Analysis of three longan transcriptomes showed seven DlARFs (DlARF-1,-2,-6,-8,-9,-11,-16) had higher expression levels during floral bud differentiation of common longan and in the buds of ‘Sijimi’, suggesting these genes may promote floral bud differentiation in longan. Further qPCR analysis showed that among seven DlARF genes, the expression levels of DlARF-2,-6,-11,-16 increased significantly during the physiological differentiation stage of longan floral buds, confirming that they may play a role in flowering induction. Promoter sequence analysis revealed cis-elements related to flowering induction such as low-temperature responsiveness motif and circadian control motif. Motifs linked with hormone response for instance Auxin, MeJA, Gibberellin, and Abscisic acid were also found in promoters. This study provides a comprehensive overview of the ARF gene family in longan. Our findings could provide new insights into the complexity of the regulation of ARFs at the transcription level that may be useful to develop breeding strategies to improve development or promote flowering in longan.
Function Analysis of SlARF12 Gene During Fruit Development in Tomato

Abstract:In order to explore the molecular mechanism by which auxin signal transduction mediates fruit set and development,we used tomato variety'Micro-Tom'to evaluate the biological function of an auxin responsive factor,SlARF12(HM565127.1),in fruit development. Real-time PCR analysis showed that the SlARF12 mRNA levels gradually decreased before the flower was fully open,however,it became significantly higher in self-pollinated ovaries than that in emasculated and unpollinated ones. Inhibition of SlARF12 by RNA interference(RNAi)method had no significant influence on tomato vegetative growth and flower development,but the RNAi fruits in transgenic plants were significantly larger and heavier than those in wild-type plants and empty vector transgenic lines. In addition,no parthenocarpic fruit was developed after artificial emasculation before anthesis. The semi-thin section was performed to compare cytological characteristics in early fruits between RNAi and wild-type plants. The fruit pericap cells of transgenic lines were significantly larger than those of wild-type fruits,but the number of pericap cell layers of transgenic fruit was similar to that of the control fruit. Gene expression analysis showed that the mRNA levels of cell differentiation genes including CycB1.1 and CDKB2.1 in the ovary and young fruit of SlARF12 RNAi transgenic plants decreased when compared with the wild-type fruits,but the expression level of cell expansion gene such as SlPEC was significantly higher than that of the control fruit. Therefore,the inhibition of the SlARF12 expression level would up-regulate the expression levels of cell expansion genes,which might enhance the ability of fruit expansion and result in larger fruits of transgenic plants. The data suggest that SlARF12 can negatively regulate the fruit expansion process in tomato but is not required for fruit initiation,revealing the auxin can finely regulate fruit development at various stages through ARF signal conduction pathway.

Abstract:Auxin response factor (ARF) acts as a vital component of auxin signaling and participates in growth, development, and stress responses in plants. In the present study, we comprehensively analyzed kiwifruit's (Actinidia chinensis) ARF genes (AcARFs) and their involvement in abiotic stress response. We identified a total of 41 AcARFs encoding ARFs in the A. chinensis genome. AcARF genes were characterized by the classic ARF_resp and a B3 domain and primarily localized on the cytoplasm and nucleus. AcARFs were categorized into eight subgroups as per the phylogenetic analysis. Synteny analysis showed that 35 gene pairs in AcARF family underwent segmental and whole genome duplication events. Promoter cis-element prediction revealed that AcARFs might be involved in abiotic factors related to stress response, which was later assessed and validated by qRT-PCR based expression analysis. Additionally, AcARFs showed tissue-specific expression. These findings extend our understanding of the functional roles of AcARFs in stress responses. Taken together, the systematic annotation of the AcARF family genes provides a platform for the functional and evolutionary study, which might help in elucidating the precise roles of the AcARFs in stress responses.

Abstract:Auxin response transcription factors have been widely implicated in auxin-mediated responses during various developmental processes ranging from root and shoot development to flower and fruit development in plants. In order to use them for improvement of agronomic traits related to fruit, we need to have better understanding of their role during fruit development. In this study, 17 SlARF genes have been identified from tomato (Solanum lycopersicum), using various publically available tomato EST databases. Phylogenetic analysis of the 23 AtARF and 17 SlARF proteins results in formation of three major classes and a total of 14 sister pairs, including seven SlARF–AtARF, four SlARF–SlARF and three AtARF–AtARF sister pairs, providing insights into various orthologous relationships between AtARFs and SlARFs. Further, search for orthologs of these SlARFs resulted in identification of nine, ten, four and three ARF genes from potato, tobacco, N. benthemiana and pepper, respectively. A phylogenetic analysis of these genes, along with their orthologs from Solanaceae species, suggests the presence of a common set of the ARF genes in this family. Comparison of the expression of these SlARF genes in wild type and rin mutant provides an insight into their role during different stages of flower and fruit development. This study suggests that ARF genes may play diverse role during flower and fruit development. Comprehensive data generated here will provide a platform for identification of ARF genes and elucidation of their function during reproductive development stages in Solanaceae in general and fruit development in tomato, in particular.

Identification of Auxin Response Factor SlARF8-1 Gene and Characterization of Expression Pattern of Some SlARFs in Solanum Lycopersicum

Abstract:The full-length cDNA sequence of a new auxin response factor family gene with an open reading frame(ORF) of 2 535 bp in length was cloned,encoding a protein of 844 amino acids that was 94% homologous with SlARF8,and this new gene located on different chromosomes with SlARF8based on tomato genome data,so it was named SlARF8-1(GenBank accession number HM560979).Then the temporal and spatial expression patterns of four ARFs genes(SlARF3,SlARF4,SlARF6 and SlARF8-1) were analyzed in tomato stems,leaves,ovaries and fruits at different development stage using semi-quantitative RT-PCR.The results showed that SlARF8-1was expressed in all tissues examined,but at a lower level in the ovary after pollination.By contrast,the transcripts of SlARF3and SlARF6were undetectable in leaf and ovary.These four SlARFs genes showed similar expression pattern at different stages of tomato fruit development.Furthermore,the SlARFs mRNAs levels in tomato fruits didn't change significantly after the ovaries were treated with exogenous hormones of 2,4-dichlorophenoxyacetic acid(2,4-D) and gibberellic acid(GA3),which could induce significantly parthenocarpic fruits in tomato.

Abstract:Cultivated strawberry (Fragaria × ananassa) is a popular, economically important fruit. The ripening of the receptacle (pseudocarp), the main edible part, depends on endogenously produced abscisic acid (ABA) and is suppressed by the high level of auxin produced from achenes (true fruit) during early development. However, the mechanism whereby auxin regulates receptacle ripening through inhibiting ABA biosynthesis remains unclear. Here, we identified AUXIN RESPONSE FACTOR 2 (FaARF2), which showed decreased expression with reduced auxin content in the receptacle, leading to increased ABA levels and accelerated ripening. Dual-luciferase, yeast one-hybrid, and electrophoretic mobility shift assays demonstrated that FaARF2 could bind to the AuxRE element in the promoter of 9-CIS-EPOXYCAROT-ENOID DIOXYGENASE 1 (FaNCED1), a key ABA biosynthetic gene, to suppress its transcriptional activity. Transiently overexpressing FaARF2 in the receptacles decreased FaNCED1 expression and ABA levels, resulting in inhibition of receptacle ripening and of development of quality attributes, such as pigmentation, aroma, and sweetness. This inhibition caused by overexpressing FaARF2 was partially recovered by the injection of exogenous ABA; conversely, transient silencing of FaARF2 using RNA interference produced the opposite results. The negative targeting of FaNCED1 by FaARF2 is a key link between auxin-ABA interactions and regulation of strawberry ripening.

Abstract:Summary Kiwifruit (Actinidia spp.) is a climacteric fruit with high sensitivity to ethylene, influenced by multiple ethylene‐responsive structural genes and transcription factors. However, the roles of other post‐transcriptional regulators (e.g. miRNAs) necessary for ripening remain elusive. High‐throughput sequencing sRNAome, degradome and transcriptome methods were used to identify further contributors to ripening control in the kiwifruit (A. deliciosa cv ‘Hayward’). Two NAM/ATAF/CUC domain transcription factors (AdNAC6 and AdNAC7), both predicted targets for miR164, showed significant upregulation by exogenous ethylene. Gene expression analysis and luciferase reporter assays indicated that Ade‐miR164 and one of its precursor miRNAs (Ade‐MIR164b) were repressed by ethylene treatment and negatively correlated with AdNAC6/7 expression. Subsequent analysis indicated that both AdNAC6 and AdNAC7 proteins are transcriptional activators and physically bind the promoters of AdACS1 (1‐aminocyclopropane‐1‐carboxylate synthase), AdACO1 (1‐aminocyclopropane‐1‐carboxylic acid oxidase), AdMAN1 (endo‐β‐mannanase) and AaTPS1 (terpene synthase). Moreover, subcellular analysis indicated that the location of the AdNAC6/7 proteins was influenced by Ade‐miR164. Multiple omics‐based approaches revealed a novel regulatory link for fruit ripening that involved ethylene‐miR164‐NAC. The regulatory pathway for miR164‐NAC is present in various fruit (e.g. Rosaceae fruit, citrus, grape), with implications for fruit ripening regulation.
Interplays between auxin and GA signaling coordinate early fruit development

Abstract:Abstract Phytohormones and their interactions are critical for fruit development and are key topics in horticulture research. Auxin, together with gibberellic acid (GA), promotes cell division and expansion, thereby regulating fruit development and enlargement after fertilization. Auxin- and GA-related mutants show parthenocarpy (fruit formation without fertilization of the ovule) in many plant species, indicating that these hormones and possibly their interactions play a key role in the regulation of fruit initiation and development. Recent studies have shown clear molecular and genetic evidence that ARF/IAA and DELLA proteins interact with one another and regulate both auxin and GA signaling pathways in response to auxin and GA during fruit growth in horticultural plants such as tomato (the most studied fleshy fruit) and strawberry (the model for Rosaceae). These recent findings provide new insights into the mechanisms by which the plant hormones auxin and GA regulate fruit development.

Abstract:ARF2 as apleiotropic developmental regulator has been reported in Arabidopsis thaliana and tomato (Solanum lycopersicum). The present study showed SlARF2 transcripts in all tomato plant tissues but with higher accumulation in flowers. During bud-anthesis stages, SlARF2 transcripts showed a dynamic expression pattern in sepal, stamen, ovary and petal. Hormone treatment analysis suggested that SlARF2 transcript accumulation was positively regulated by auxin and gibberellic acid, and negatively regulated by ethylene in tomato seedlings. Phenotypes and molecular analyses of SlARF2-upregulated transgenic tomato indicated that SlARF2 regulated tomato lateral root formation and flower organ senescence may be partially mediated by regulating the gene expression of auxin and ethylene response factors. The data enlarges the functional characterization of SlARF2 in tomato, and broadens our understanding of auxin signaling in regulating plant growth and development.

The PpIAA5-ARF8 Module Regulates Fruit Ripening and Softening in Peach

Abstract:Fruit ripening and softening are important physiological processes in fruit quality formation, and auxin is involved in regulating the ripening and softening process in peach fruit. Little research has been reported on the role of Aux/IAA (auxin/indole-3-acetic acid)-ARF (auxin response factor) protein interactions in the ripening process of peach fruit. The transcriptomics and RT–qPCR results revealed that PpIAA5 expression increased before ripening in peach fruits. Overexpression of PpIAA5 significantly represses the expression of peach fruit ripening- and softening-related genes PpPG and PpACO1 in peach fruit tissues using transient transformation. A yeast library and yeast two-hybrid screen yielded PpARF8, a protein that interacts with PpIAA5. The interaction relationship was further established using a bimolecular fluorescence complementation assay. Transient overexpression of PpARF8 in peach fruit tissues promoted the expression of PpPA, PpPG, and PpACO1. Furthermore, a tomato transient transformation assay validated that the PpARF8 gene promotes fruit ripening and softening. Taken together, our results suggest that the PpIAA5-ARF8 signaling module can affect the ripening and softening of peach fruits.
